Повний текст джерелаMicroorganisms represent the largest diversity of the living beings. They play a crucial rôle in all biological processes related to their huge metabolic potentialities and their capacity for adaptation to different ecological niches. The development of new genomic approaches allows a better knowledge of the microbial communities involved in complex environments functioning. In this context, DNA microarrays represent high-throughput tools able to study the presence, or the expression levels of several thousands of genes, combining qualitative and quantitative aspects in only one experiment. However, the design and analysis of DNA microarrays, with their current high density formats as well as the huge amount of data to process, are complex but crucial steps. To improve the quality and performance of these two steps, we have proposed new bioinformatics approaches for the design and analysis of DNA microarrays in parallel and distributed environments. These multipurpose approaches use high performance computing (HPC) and new software engineering approaches, especially model driven engineering (MDE), to overcome the current limitations. We have first developed PhylGrid 2.0, a new distributed approach for the selection of explorative probes for phylogenetic DNA microarrays at large scale using computing grids. This software was used to build PhylOPDb: a comprehensive 16S rRNA oligonucleotide probe database for prokaryotic identification. MetaExploArrays, which is a parallel software of oligonucleotide probe selection on different computing architectures (a PC, a multiprocessor, a cluster or a computing grid) using meta-programming and a model driven engineering approach, has been developed to improve flexibility in accordance to user’s informatics resources. Then, PhylInterpret, a new software for the analysis of hybridization results of DNA microarrays. PhylInterpret uses the concepts of propositional logic to determine the prokaryotic composition of metagenomic samples. Finally, a new parallelization method based on model driven engineering (MDE) has been proposed to compute a complete backtranslation of short peptides to select probes for functional microarrays

Повний текст джерелаThe DNA computing field consists in using DNA as dynamic building blocks. By interacting together, they can implement small algorithms and effectively compute. Many successful approaches were made. For instance, by implementing logical circuits where reconfigurations of DNA complexes progressively evaluate the network. Another approach is to attach DNA strands according to defined rules to a substrate made of large DNA objects called DNA origami. However, all the current approaches face the challenge of scalability. In most designs, the size of the input is linked to either the DNA origami or the number of strands. The number of strands, is limited not only technically but also theoretically, as there is an inherent chance of hybridization error between two strands that are not fully complementary. In this thesis, we want to solve this scalability issue on the particular problem of maze solving. This problem was already solved in both in a non-reversible and non-scalable fashion. We propose to implement a reversible random walk walker on a DNA origami. Our point is twofold. First, we can make a design with only four different strands, no matter the size of the maze. Most importantly, using reversibility is a key factor, as it can harness randomness to reverse hybridization errors. In the first part, we conducted experiments where we attached static paths made of DNA strands on a DNA origami. We will validate our ability to both conduct, observe and process these experiments. In the second part, we propose an implementation of a reversible random walk using a variation of the toehold mediated strand displacement technique. We have conducted and developed experiments on this variation using a bottom-up approach. Our experiments led to preliminary results of the technique on a DNA origami

Повний текст джерелаThis work was performed in the frame of the ROSIRIS (IRSN) and Geant4-DNA research projects and describes the development of a simulation tool to compute radioinduced early DNA damages in a cell nucleus. The modeling tool is based on a modified version of the Monte Carlo code Geant4-DNA and is able to simulate the physical interactions between ionizing particles and the biological target (physical stage), the creation of chemical species within the cell nucleus (physico-chemical stage) as well as the reactions and diffusion processes of these chemical species (chemical stage). During all the simulation, a geometrical model that describes the DNA content of a human diploid cell nucleus is taken into account. This model was generated with a new software (DnaFabric) developed in the frame of this work and has a molecular level of detail.The first results (in term of DNA strand breaks) obtained with this tool are detailed and compared with experimental data from the literature. The good agreement between the simulation results and those data shows the coherence of our modeling. The significant influence of the selection criteria used to identify the DNA damages is also demonstrated
