TThe management and the quality of the water represent a real problem in Europe. The analysis of pollutants in particular heavy metals is essentially made by sensitive but expensive physico-chemical methods. Other alternative methods of analysis such as the biosensors were developed for their simplicity and their moderate cost. The studies presented in this study take place within the framework of the development of biosensors for the measurement of pollutants in the environment. This thesis is particularly devoted on the development of a bacterial biosensor Lumisens III. The measurement system of this last one consists of a card containing various immobilized bioluminescent bacteria to allow the on-line and simultaneous measurement of several water’s pollutants. This card was presented as being a black box delivering a signal of bioluminescence dependent on several environmental and microbial parameters, the process of which is very complex and even at present weakly explained. The thesis aims to a better understanding of the phenomenon of bioluminescence inside the biosensor. The studies were divided in foour parts : - The optimization of the geometry of the current multiwell card to increase the performances of the biosensor. -The study of transfers within the agarose membrane containing immobilized bacteria (modelisation of the diffusion of the substrate, the pollutant and oxygen). - The study of the bacterial growth in the immobilisation matrix as well as its modelling. - An attempt of modelisation of the bioluminescence in heterogeneous medium. The originality of this study consist on the coupling of the numerical methods and the biological phenomena. These numerical methods helped us to understand better the detection process of the biosensor. Furthermore, at the moment and in our best knowledge, no study was realized in an open bacterial system with a flux of substances. This study could also find an extension in various types of enzymatic biosensors or immunological biosensors

The main objective of the thesis is to study and develop a biosensor dedicated to the water quality control. Its operating mode will be based on the use of some specialized bacteria chosen for their particular sensitivity to organic molecules. They will be immobilized in instrumented wells designed to optimize their electro-optical responses to stimuli caused by chemical and biological reactions. A monitoring will be set up to control the parameters of exchanges between these bacteria and the wastewater sample in which they are immersed. The material used to develop these bioMEMS will be chosen in order to ensure biocompatibility and also the miniaturization process of device fabrication. Afterwards, their insertion in an instrumental setup will be studied to achieve the optimal conditions to measure the BOD parameters of the water samples. In addition to this part, a modeling approach of bacteria-oxygen interactions will be undertaken to compare the theoretical and experimental results so that the BOD value will be obtained in the shortest time possible

Pollution of coastal marine ecosystems by hydrocarbons, in particular polycyclic aromatic hydrocarbons (PAHs), is a major environmental problem. The South coast of Sfax (Tunisia) is an example of a polluted ecosystem subject to both urbanization and industrialization including the outfall of untreated domestic sewage and wastewaters, fishery activities, as well as ship traffic and boat pollution. The physico-chemical characterization of the seawater taken from three harbours (pleasure, commercial and fishing) of the city of Sfax, showed a heavy contamination by organic and inorganic micropollutants. These are excellent tracers of urban and industrial pollution, and they are among the most toxic compounds due to their low biodegradation.The molecular fingerprinting technique (PCR-SSCP) showed the dominance of the Bacteria domain followed by Eucarya and Archaea within the studied marine samples. Statistical analysis using the R software, showed that no correlation was identified between the bacterial community identified by PCR-SSCP and the studied physico-chemical parameters.In another part, four marine, aerobic and hydrocarbonoclastic strains: Bacillus stratosphericus FLU5, Pseudomonas aeruginosa NAPH6, Bacillus licheniformis PYR2, isolated after enrichments on fluoranthene, naphthalene and pyrene, respectively, and in the presence of 30 g/l NaCl. Strain Staphylococcus sp. CO100 was isolated after enrichment on crude oil, in the presence of 100 g/l. Chromatographic analysis (GC-MS or GC-FID), showed the interesting biodegradative capacities of these recalcitrant compounds by the isolated bacteria.Besides, these strains showed their capacity to produce efficient surface active agents BS-FLU5, BS-NAPH6, BS-PYR2 and BS-CO100, on several substrates and in particular the residual frying oil, which is a cheap and renewable carbon source alternative, thus minimizing the high cost of producing surfactants. The MALDI-TOF/MS analysis of the purified BS-FLU5, BS-PYR2 and BS-CO100 biosurfactants revealed that they are belonging to lipopeptide family. FTIR analysis showed the glycolipid nature, more precisely the rhamnolipid type, of biosurfactant BS-NAPH6.These four biosurfactants are characterized by interesting tensioactive properties (low CMC, important surface tension reduction...). Furthermore, these surface active agents showed interest stability against a broad range of pH, temperature and salinity. The application of these biosurfactants, in oil recovery, from hydrocarbons-contaminated soil, showed that they were more effective on the hydrocarbon-remobilization than some tested synthetic surfactants. The biosurfactants BS-FLU5, BS-PYR2 and BS-CO100, were found to have notable anti-adhesif and anti-biofilm activities, being able to prevent and eliminate the biofilm formation by pathogenic microorganisms. Moreover, the four tested biosurfactants showed an interesting healing activity, on the wound site in a rat model. They increased significantly the percentage of wound closure when compared to the untreated and CICAFLORA® (a reference pharmaceutical product) treated groups, using two different concentrations (5 and 10 mg/l). Interestingly, the evaluation of the cytotoxicity of the studied biosurfactants, showed that they have no toxic effects on human HEK-239 cells at concentrations up to 1000 μg/ml for BS-FLU5 and BS-CO100 and up to 200 μg/ml for BS-NAPH6 and BS-PYR2. An attempt to produce biosurfactant produce by strain FLU5 on a pilot-scale (fermentors of 20 and 100 liter, as total volume), using a cost-effective medium, was also performed. Preliminary results showed an increase in the quantities of biosurfactantsBS-FLU5 produced on a pilot-scale compared to the lab-scale (Erlenmeyer of 1 liter).These results highlight the interest for potential use of strains FLU5, NAPH6, PYR2 and CO100, as well as their biosurfactants, in a wide variety of industrial, environmental and biotechnological applications

Water management has been associated during a long time with health concerns to prevent the spread of waterborne disease. Over time, the health aspect was replaced by environmental concerns. Nowadays, questions about the potential health risks due to water management structures are recurrent. In this work, we studied the behavior of a dry retention basin at the eastern part of Lyon, in particular the links between the presence of opportunistic pathogenic bacteria, the hydraulic behaviour and the trapping capacity of pollutants in the basin. For that purpose, we carried out 6 sampling campaigns during a year and a half. The samples were characterized at a physicochemical and microbiological level (A. caviae, P. aeruginosa, Nocardia, E. coli, coliforms, enterococci). The physicochemical characteristics found are comparable to those obtained in similar basins. The entire basin is regularly contaminated by bacteria followed (0 to 1.92E +07 CFU/g dm). Higher concentrations in summer and during rain periods were observed. Pearson correlation analysis revealed some rare links between the presence of bacteria and chemical pollutants, such as between P. aeruginosa and PAHs. A correlation between Nocardia and sedimentary characteristics (volatile organic content and mass density) was also observed. For the first time in France, further study on the genus Nocardia has permitted: to isolate N. cyriacigeorgica in the environment, to develop a qPCR (specific of this species) used in complex environments and to develop a quick test on nematode in order to identify the virulence of bacterial isolates in the NSC

Arsenic is a widespread toxic metalloid which is a major issue of public health. Its presence in the environment is naturally due to the geochemical background, i.e. the weathering of parent material and volcanic eruptions, but the main contamination sources are anthropogenic activities such as mining and metalworking industry. We describe a real-time PCR assay for the quantitative detection of arsB and ACR3(1) arsenite transporter gene families, two ubiquitous and key determinants of arsenic resistance in prokaryotes. The aioA gene encoding the large subunit of arsenite-oxidase was monitored in parallel. This study aimed to determine whether diversity, abundance and expression of these arsenite efflux pumps could serve as suitable biomarkers of metalloid stress and provide means to assess the impact of contamination on soil bacterial communities. The assay was applied in batch growth experiments using a wasteland soil bacterial community as an inoculum to investigate the effect of increasing arsenic concentrations on genes and transcripts abundances. To confirm previous results, further studies on the abundance and expression of arsB and ACR3(1) in indigenous soil bacterial communities exposed to different levels of arsenic over various time periods have helped to gain a better understanding of how these genes contribute to the adaptation of the communities to arsenic stress and their role in shaping the community structure and diversity. On the other hand, metal transporting PIB-type ATPases are critical components of bacterial resistance to cadmium, zinc and lead. We therefore designed degenerate PCR primers targeting PIB-type ATPases and tested their specificity on reference strains, metal-resistant soil isolates and soil metagenomic DNA

Seine estuary is one of the most polluted in the northern hemisphere largely due to its urban and agricultural activities of its watershed. Despite this the copepod E. affinis represents 90% of zooplankton biomass in the Seine estuary. The aim of the thesis was to develop a new bioassay Survival Growth copepod with the copepod E. affinis on various environmental matrices. Initially, the bioassay was developed using sediments spiked with molecules representative models of estuarine contamination (APs, PAHS and PCBs) before being validated on natural sediments of the Seine estuary. The bioassay was applied in solution 4-NP and PCB 126 and Vibrio anguillarum from the Seine estuary. A multi-generational exposure protocol was applied under the same conditions for three generations. The results showed an effect on larval development after 6 days of exposure to sediments. In solution, similar results were obtained, including, retarded growth after two days of exposure to 4-NP and PCB 126 correlated with chitobiase activity levels. However, at the end of the experiment the result is not observed. At exposition with Vibrio anguillarum, increased activity was recorded chitobiase the first days, involving an increase in growth in the sixth day. As part of the multi-generational experimenting, the copepod appears to be stabilizing at the third generation
