Amidst a backdrop of socio-ecological crisis that raises questions about the capacity of industrial agriculture to ensure food security and quality food, agroecology has emerged as an increasingly credible alternative. A pivotal aspect of agroecology is the reintroduction of cultivated biodiversity into agri-food systems. This thesis focuses on three marginal wheat species, known as "hulled wheats" : einkorn, emmer, and spelt. It aims to assess their agronomic viability, as well as their nutritional quality, with a specific focus on the composition of gluten proteins. Situated in the Lyon region, this research embraces a participatory approach, aligning with two core principles of agroecology : the relocalization of food systems and the breaking down of barriers between research and the wider community. During this thesis, we evaluated 23 hulled wheat varieties, in comparison with eight common wheat varieties. This work was done in collaboration with a botanical resource center, a farmers’ association, and six farmers. The results show that einkorn clearly differs from the other three species, in terms of agronomic features and gluten composition. In particular, einkorn is characterized by an elevated tillering potential, a high protein content, and a notably low proportion of glutenins. The study also revealed high levels of intra-specific variability, particularly within the set of emmer varieties, which highlights the value of these species as a source of diversity. Finally, the evaluation undertaken during this thesis enabled us to identify varieties with noteworthy characteristics, either agronomically or in relation to gluten protein composition. Beyond the results of the variety evaluation, this thesis provides a reflective analysis of the participatory research process, identifying its strengths and limitations, and presenting recommendations for its improvement. In conclusion, this thesis lays the groundwork for the continuation of the hulled wheat evaluation project, encompassing both the evaluation methodology and the participatory approach

Source to sink is one of the main concepts in Earth Sciences for a better knowledge of hydrosystems dynamics. Regarding this issue, one challenge consists in the characterization by in-situ measurements of the sources of suspended sediment, or sediment source fingerprinting. Few methods can fully cover such requirements and among them, the methodology using the grain shape deserves to be developed. Indeed, morphometry of particles is widely used in sedimentology to identify different sedimentary stocks, source-to-sink transport and sedimentation mechanisms. Currently, most grain shape analyses are carried out with a scanning electron microscope coupled to image analysis to measure various size and shape descriptors on particles like elongation, circularity, bluntness or fractal dimension. However, complexity and time of analysis are the main limitations of this technique for a long-term monitoring of SPM transfers. Here we present an experimental morphometric approach using a morphogranulometer (a CCD camera coupled to a peristaltic pump). The camera takes pictures while the sample is circulating through a flow cell, leading to the analysis of numerous particles in a short time. The image analysis provides size and shape information discriminating various particles stocks by statistical analyses. The aim of this thesis is (1) to calibrate the device and understand how the size and shape data can discriminate pure sediment samples; (2) use those results to evaluate the contribution of contrasted sedimentary sources in a mix; (3) to establish a measurement and data analysis protocol; and (4) use those protocol and methodology for several case studies of sediment transfers in various hydrosystems. The first case study presented concern the watershed of the Thio river, on which there is mining activity. A sediment fingerprinting study using size and shape characterization was carried on. The sediment sources of the different tributaries of the Thio river were analyzed as sources and the sediments of the main river itself were used as mixes of these sources. A model of the contributions of the sources in the mixes was achieved and its results show great coherence. It brings information on the transfers of the sediments between the different tributaries and the Thio river which will be later combined to other studies using different fingerprinting methods to evaluate the impact of the mining activity in these transfers. The second study focus on the karstic watershed of the Hannetot spring. Measurements were carried out on various field samples, from suspended sediments to core samples. Several experiments allowed to identify the varying contributions of different sediment sources through time. Several proxies were identified, seasonal and meteorological, as controlling factor for these variations. The last study is also a fingerprinting study of a karstic system. Its aim is to evaluate the origin of sediment sampled during turbidity peaks in the drinking water well of the town of Gisors. The source contribution model identified several potential sources of sediments and shows the increased contributions of certain sources during the flood period. All those studies shows that size and shape measured with the morphogranulometer are a good tracer for fingerprinting studies. They also demonstrate that this technique performs better in combination to other methods and brings the need to carry more studies combining morphogranulometry with several other fingerprinting techniques

The genus Cyrtorchis, grouped of 18 angraecoid orchids species endemic to tropical Africa, and was known for its large, white, fragrant flowers with a long spur well suited for studies on reproductive biology. It was also known for its taxonomic delimitation problems, which can be detrimental to the conservation of the species.This PhD thesis aims to address the delimitation problems within the genus at the inter- and intraspecific level using an integrative taxonomic approach and to investigate its reproductive biology.Visual inspection of 1752 specimens, morphometric and phylogenetic analyses was used to clarify the taxonomy within the genus. Visual inspection delineated 27 a priori morphogroups, from which a sample of 171 specimens representing 20 morphogroups was used for morphometric analyses. For phylogenetic reconstructions, 69 specimens representing 21 of the 27 morphogroups were sequenced with six molecular markers. The characterization of flowering patterns and the observation of pollinators were carried out respectively through a three-year shadehouse phenological survey of 494 living specimens representing 15 taxa and a survey of the natural in situ pollination of two taxa in Cameroon. The assessment of factors affecting fruit and viable seed production was carried out in two species of the genus through 448 hand pollination tests for which the effect of pollination system and resource limitation were examined.Morphological approaches allow to distinguish two groups corresponding to the two sections previously identified for the genus Cyrtorchis. Molecular analyses support only the monophyly of on of the sections, Cyrtorchis sect. Cyrtorchis. Eight morphologically defined taxa including three new species are also well supported by morphometric and phylogenetic analyses. The insertion point of the stipites at the rear third of the length of the viscidium appears to be one of the main reproductive characters supporting the monophyly of the genus while other traits (such as the viscidium structure, the shape of the stipites and the lateral lobes of the rostellum) are found to be important criteria for inferring phylogenetic relationships within the genus. Finally this analysis highlights 27 taxa within the genus (including six new taxa to be described), of which 12 taxa, confirmed by morphometric and/or phylogenetic approaches. Flowering of most species at the shadehouse is peaking during the main rainy season (between August and October). However, some sympatric species present non-overlapping flowering periods and an asynchronism of flowering between populations of the same species. Natural pollination is a rare event and difficult to observe in the two studied species. Indeed, the overall pollination/fruiting rate is low (39% of flowers with pollinia removed and 16% of fruits produced in C. okuensis; 31-15% of flowers with pollinia removed and 7-4% of fruits produced in C. letouzeyi) because of the reduced number of pollinators visits. Additionally, both species were found to be pollinated by hawkmoths. Manual pollination tests revealed that cross-pollination appears to be the most efficient pollination system to produce fruits and viable seeds. However, more species will need to be tested to confirm this pattern.The multidisciplinary approaches developed in this work provide a solid basis to define and implement effective conservation strategies for threatened orchid species. To produce a complete taxonomic revision of the genus, a completed phylogeny including the five remaining and the yet unresolved taxa is required. The newly identified taxa should be described and the conservation status assessed for all species recognised in the genus.
