Texto completo da fonteThe primary aim of this thesis is to develop efficient methods for characterizing molecular conformations at a quantum level. Various methods devoted to the computation of molecular potential energy are reviewed, as well as the most popular potential energy surfaces (PES) global exploration schemes. In this context, a key contribution of this thesis is the coupling of the robotics-inspired Iterative Global exploration and LOcal Optimization (IGLOO) method, implemented in the MoMA software, with the quantum Density-Functional based Tight-Binding (DFTB) potential, implemented in the deMonNano software. The IGLOO algorithm integrates the motion planning Rapidly-exploring Random Trees (RRT) algorithm with local optimization and structural filtering. A proof of concept has been done through the identification of low-energy conformations of the alanine dipeptide.The IGLOO/DFTB coupling has been applied to the mapping of the PES of three close-sized molecules of the phthalate family (dibutyl phthalate DBP, benzyl butyl phthalate BBP and di-2-ethylhexyl phthalate DEHP), providing detailed insights into their different conformational landscapes. Various geometrical descriptors have been used to analyze their structure-energy relationships. Coulomb interactions, steric hindrance, and dispersive interactions have been found to drive the geometric properties and a strong correlation has been evidenced between the two dihedral angles describing the side-chains orientation of the phthalate molecules. The results demonstrate the method's capability to identify low-energy minima without prior knowledge of the PES.Furthermore, an innovative algorithm for the large-scale generation of molecular structures, including a conformational variety, is presented. It combines molecular graph generation with atom or fragment addition techniques. It is applied to provide an extensive database of 3D structures of hydrogenated amorphous carbon (a-CH) molecules. The analysis of the database generated in this study provides a comprehensive understanding of the relationship between the geometrical and electronic descriptors of a-C:H structures. These properties are compared with those of compact Polycyclic Aromatic Hydrocarbons and linear chains, representing limit cases.Finally, a review is given on methods aiming at identifying saddle points and transition paths between low-energy conformations on the PES. A first step toward the identification of transition paths between low-energy conformations using a motion planning algorithm, known as Transition-based Rapidly-exploring Random Trees (T-RRT), is presented. A similarity measure, designated as the Symmetrized Segment-Path Distance (SSPD), is used to compare the generated trajectories. Subsequently, a clustering technique, namely the Hierarchical Clustering Analysis (HCA), is employed to group similar trajectories in order to identify the common pathways, thereby providing valuable insights into the dynamics of conformational changes. The methodology has been successfully applied to the identification of low-energy paths between two minima of the alanine dipeptide PES.Overall, the research presents significant advancements in the exploration of complex molecular PES at a quantum level including (i) the IGLOO/DFTB coupling (ii) a novel algorithm for 3D structure generation of large-scale molecules and (iii) an original scheme allowing for the identification of multiple transition paths. Correlations between the structural, energetic and electronic properties have been evidenced for the polluting phthalate molecules and astrophysically relevant hydrogenated amorphous carbon (a-CH) molecules. These contributions pave the way for future research, aiming to extend these methods to larger and more complex systems

Texto completo da fonteLa spectroscopie UV permet de détecter les conformères les plus stables formés dans la détente, tandis que la spectroscopie dans le proche IR (vibrations d'élongation NH et CO, et de déformation NH) donne accès à leur réseau de liaisons hydrogène.
L'attribution finale des conformères observés est réalisée par comparaison avec les spectres issus des calculs de chimie quantique (théorie de la fonctionnelle de la densité) pour des conformations présentant un réseau de liaisons hydrogène compatible avec l'expérience, permettant en retour de valider les calculs réalisés.
Cette synergie expérience/théorie nous a ainsi permis de montrer l'existence d'une compétition entre deux grandes familles conformationnelles possédant des signatures spectroscopiques distinctes. La première consiste en une juxtaposition de préférences
conformationnelles locales autour de chaque résidu, caractérisées par des liaisons hydrogène reliant des groupements amides CO-NH proches dans la séquence. La deuxième famille est représentée par les structures secondaires, stabilisées par des liaisons hydrogène reliant des groupements amides plus éloignés.
En les isolant et les caractérisant pour la première fois en phase gazeuse, nous avons montré que la formation des structures secondaires typiques de la biologie telles que des coudes beta et des hélices 3-10 était bien une propriété intrinsèque de ces molécules.

Texto completo da fonteAcetylcholinesterase is a very rapid enzyme, essential in the process of nerve impulse transmission at cholinergic synapses. It is the target of ail currently approved anti-Alzheimer drugs and further progress in the modulation of its activity requires structural as weil as dynamical information. Here we report three experimental approaches that allowed to gain structural insight into the dynamics of acetylcholinesterase. First, the structure of its complex with a putative second-generation anti-Alzheimer drug is presented. Next, a steady-state approach for determining atomic-resolution structures of enzyme/substrate complexes is detailed, which allowed to structurally follow the trafflc of substrates within the active site of the acetylcholinesterase. Lastly, a new kinetic-crystallography strategy is described, in which a photolabile precursor of the enzymatic product is cleaved in-crystallo by me ans of UV-laser irradiation, and the molecular motions necessary for the expulsion of photolysis products to occur triggered by temperature-controlled X-ray crystallography. Taken together, the results described herein permit a detailed description of the traffic of substrates and products within acetylcholinesterase, and provide insights into its conformational energy landscape

Texto completo da fonteIntrinsically Disordered Proteins (IDPs), which lack a stable rigid structure constitute a large and functionally important class of proteins. Nuclear Magnetic Resonance (NMR) is a well-established technique to characterize the structural and dynamical features of IDPs at atomic resolution. The broad conformational space of IDPs makes them challenging targets for structural biology to define their precise structural features and motions, the physical and chemical properties that underlie their biological functions. The present thesis establishes biophysical investigation of the disordered region of the transcription factor Engrailed-2 (13.5 kDa) primarily by NMR. After describing the protocol of expression and purification of the isotopically labeled protein, we present a novel approach to characterize the pico – nano second motions in IDPs using nuclear spin relaxation data at multiple fields. Paramagnetic Relaxation Enhancements (PREs) are used to identify transient long-range interactions between the disordered region and the folded homeodomain of Engrailed-2. Binding to DNA was studied by fluorescence anisotropy and highlights the role of the disordered region in the DNA binding. We used Electron Paramagnetic Resonance (EPR) to probe the potential interaction between the hydrophobic cluster (hexapeptide) in the disordered region and the homeodomain. The one-bond 1H-15N, Cα-Hα and Cα-C′ residual dipolar couplings (RDCs) measured for Engrailed-2 provide important constraints for the refinement of the conformational space of Engrailed_2. All these approaches provide valuable insights in understanding the structural, dynamical and functional properties of this IDP

Texto completo da fontePlant adaptation to a terrestrial life 500 million years ago played a major role in the evolution of life on Earth. Plants still play a crucial role at present time, as bases of most ecosystems, and consequently base of all human civilizations. Understanding their adaptation to past and present modification of their living conditions is a key to understand the past and be able to respond to future agricultural challenges. Plants sciences made great advances in understanding plant response to their environment, but most studies focused on the angiosperm lineage which contains crops. Nevertheless, to get a broader picture of land plant (Embryophytes) adaptation to various conditions, in the framework of 500 million years of evolution on land, it is essential to study other land plant lineages. In line with this logic, this work will focus on the non-vascular plant model Marchantia polymorpha, whose lineage diverged from vascular plants around 480 million years ago. We developed an intraspecific diversity dataset that allowed us to uncover some mechanisms of adaptation in M. polymorpha. Analyses of selection signatures on genes enabled us to distinguish conserved functions under strong purifying selection from variable ones undergoing balancing selection or selective sweeps. Using this intraspecific diversity dataset, genome-wide associations studies (GWAS) could be performed on the response of M. polymorpha to climatic conditions but also to the fungal pathogen Colletotrichum nymphaeae (biotic stress). Finally, a gene-based pangenome was built and allowed identifying genes with a presence-absence variation between accessions, that are often associated with stress response and local adaptation. Crossing these three approaches, we found gene families that seem involved in M. polymorpha response to stresses. Among them can be cited the terpene synthases, the peroxidases, the NBS-LRR (NLR), the lectins, the lipoxygenases or the polyphenol oxidases. Most of these functions are shared with other land plants, showing that most general mechanism of adaptation are quite conserved in Embryophytes. Nevertheless, most of these gene families displayed lineage-specific characteristics, such as specific genes, family expansions or horizontal gene transfer, that differentiated gene family organization in Marchantia from the one known in angiosperms. Taken together, these results show that land plants share most of their mechanisms of adaptation, inherited from their last common ancestor, and that these general functions underwent lineage-specific modifications, that can hint at the different constraints that shaped the different lineages of land plants

This original study aimsto identify the structural properties of ion pairmodels in the gas phase that depicts theinteraction between carboxylate group and alkalication, largely present in biological media.Model systems (M+, C6H5(CH2)nCOO-, M = Li,Na, K, Rb, Cs and n ≤ 4) were the subject of thefirst studies conducted using gas phaseconformational selective IR and UV spectroscopycombined to quantum chemistry calculations.Among the identified structures, we found asecondary interaction between the cation andphenyl ring (cation-π interaction) for systems witha flexible carbon chain, which led us to study thecompetition between cation-anion and cation-πinteractions.The second study developed focused mainly oncharacterizing ion pairs (M+, CH3COO-; M = Li,Na) and free anion in solution, where the firstsolvation layer were described at the quantumlevel, followed by a solvent continuum. Thus thevibrationnal signatures proposed for theseaggregates were compared to solution spectra inlitterature, thus offering a reliable structuralassignement.This study on neutral ion pairs paves way to a betterunderstanding of ion pairing and offers a uniqueapproach to adress the structural characterization ofthese systems in solution

Texto completo da fonteIn recent decades, molecular spectroscopy has benefited from the progress of spectrometers, particularly in terms of selectivity and sensitivity, and from the continuous advancement of the analysis methods and quantum chemistry calculations. Today, rational spectroscopy is moving towards the analysis of more complex molecular systems spectrally characterized by a high density of lines. The spectral congestion of the species studied in this thesis is not only explained by low rotational constants, but also by the presence of vibrational states excited at room temperature, a high isotopic richness, a high degree of line splitting due to large amplitude motions or by a complex conformational landscape. This thesis thus illustrates various scenarios through the studies of thionyl chloride, nitrotoluenes and methoxyphenols. The rovibrational spectra of the v2 and v5 bands of the isotopologues of thionyl chloride were measured in far-infrared at the SOLEIL synchroton and analyzed using a semi-automatic approach based on evolutionary algorithms. The isomers of nitrotoluene have been targeted for military application as explosive taggants (TNT), the pure rotation spectra were measured in the microwave region in molecular jet and in the millimeter-wave region at room temperature. The millimeter-wave spectrum of 3-nitrotoluene was especially weak and congested with very large internal rotation splittings (up to several GHz) due to a very weak rotational barrier (V3=6.7659(24)cmˉ ¹). The detection limit was estimated and a linelist established. The 2-nitrotoluene and 4-nitrotoluene millimeter-wave spectra have been also partially analyzed. Finally, methoxyphenols emitted during biomass fires have also been studied as they are secondary organic aerosol precursors for their future atmospheric detection. Combined with quantum chemistry calculations, the analysis of the millimeter-wave spectrum of the 3-methoxyphenol measured at room temperature permitted the relative stability of four conformers to be determined

Jackson are often credited with having been instrumental in the creation of the Yosemite and Yellowstone National Parks. Rather than look for evidence of their influence on politicians – evidence which turns out to be flimsy and the stuff of legend more than reality –this dissertation aims to study how landscape representation between 1820 and 1890 progressively shaped American mentalities so that people came to admire the wilderness they had dreaded for a long time and to advocate or accept its preservation. In the first part we will deal with the evolution of the image of nature and art since the arrival of the first settlers and their shared destinies. In the second part, we will look at how artists were made into aesthetic and environmental pioneers, sent on a mission of exploration to study the elements of nature thoroughly and recreate the scenes they had observed. Then we will analyze the writings of some artists which show a precocious ecological sensitivity and the concrete actions of those who fought for the preservation of certain sites. Finally, in the third part, we will examine the technological or artistic innovations and the adaptation of European pictorial conventions that favored the visual appropriation of nature : the panorama and the stereography, elevated vision from a distance and telescopic precision, as well as its pastoralization by human, animal presence or by the union of the sublime and the beautiful

Texto completo da fonteActual climate changes drive modifications of the thermal and water landscapes where live organisms. Thermoregulation in ectotherm species mostly rely on behavioral adjustments. These adjustments buffer the negative effects of these environmental changes on the physiology and the performances of the individuals. However, too few studies focused on the costs of changes in the water environment on thermoregulation behaviors. The main objective of this thesis is to highlight behavioral patterns involved in the joint regulation of body temperature and water balance, hereafter called thermo-hydroregulation behaviors, which would be critical to understand the responses of organisms to global changes. I focused on studying space use behaviors (activity patterns, micro-habitat selection) of a temperate squamate species, the common lizard (Zootoca vivipara) through experimental set-ups in laboratory or outdoor conditions, as well as a comparative study of natural populations in the Massif Central, France. My results highlighted that behavioral regulation of the water balance can trade-off or act in synergy with thermoregulation behaviors according to environmental conditions. The observed behavioral adjustments could consist in a water conservation strategy. A decrease in water availability in the environment as well as a dehydration induced changes in thermoregulation strategies (body temperature, thermoregulation accuracy). These studies highlighted the importance of a joint consideration of the thermal and water constraints when studying the ectotherms responses to global change, and questioned our current understanding of individual and populational responses to these changes
