AbstractA generalization of the definition of combinatorial species is given by considering functors whose domains are categories of finite sets, with various classes of relations as moronisms. Two cases in particular correspond to species for which one has notions of restriction and quotient of structures. Coalgebras and/or Hopf algebras can be associated to such species, the duals of which provide an algebraic framework for studying invariants of structures.

This review article highlights recent developments in symmetry, combinatorics, topology, entropy, chirality, spectroscopy and thermochemistry pertinent to 2D and 1D nanomaterials such as circumscribed-cyclopolyarenes and their heterocyclic analogs, carbon and heteronanotubes and heteronano wires, as well as tessellations of cyclopolyarenes, for example, kekulenes, septulenes and octulenes. We establish that the generalization of Sheehan’s modification of Pólya’s theorem to all irreducible representations of point groups yields robust generating functions for the enumeration of chiral, achiral, position isomers, NMR, multiple quantum NMR and ESR hyperfine patterns. We also show distance, degree and graph entropy based topological measures combined with techniques for distance degree vector sequences, edge and vertex partitions of nanomaterials yield robust and powerful techniques for thermochemistry, bond energies and spectroscopic computations of these species. We have demonstrated the existence of isentropic tessellations of kekulenes which were further studied using combinatorial, topological and spectral techniques. The combinatorial generating functions obtained not only enumerate the chiral and achiral isomers but also aid in the machine construction of various spectroscopic and ESR hyperfine patterns of the nanomaterials that were considered in this review. Combinatorial and topological tools can become an integral part of robust machine learning techniques for rapid computation of the combinatorial library of isomers and their properties of nanomaterials. Future applications to metal organic frameworks and fullerene polymers are pointed out.

Phylogenetic networks were introduced to describe evolution in the presence of exchanges of genetic material between coexisting species or individuals. Split networks in particular were introduced as a special kind of abstract network to visualize conflicts between phylogenetic trees which may correspond to such exchanges. More recently, methods were designed to reconstruct explicit phylogenetic networks (whose vertices can be interpreted as biological events) from triplet data. In this article, we link abstract and explicit networks through their combinatorial properties, by introducing the unrooted analog of level-k networks. In particular, we give an equivalence theorem between circular split systems and unrooted level-1 networks. We also show how to adapt to quartets some existing results on triplets, in order to reconstruct unrooted level-k phylogenetic networks. These results give an interesting perspective on the combinatorics of phylogenetic networks and also raise algorithmic and combinatorial questions.

The main goal of a scheduling process is to decide when and how to execute each of the project's activities. Despite large variety of researched scheduling problems, the majority of them can be described as generalisations of the resource-constrained project scheduling problem (RCPSP). Because of wide applicability and challenging difficulty, RCPSP has attracted vast amount of attention in the research community and great variety of heuristics have been adapted for solving it. Even though these heuristics are structurally different and operate according to diverse principles, they are designed to obtain only one solution at a time. In the recent researches on RCPSPs, it was proven that these kind of problems have complex multimodal fitness landscapes, which are characterised by a wide solution search spaces and presence of multiple local and global optima. The main goal of this thesis is twofold. Firstly, it presents a variation of the RCPSP that considers optimisation of projects in an uncertain environment where resources are modelled to adapt to their environment and, as the result of this, improve their efficiency. Secondly, modification of a novel evolutionary computation method Cuckoo Search (CS) is proposed, which has been adapted for solving combinatorial optimisation problems and modified to obtain multiple solutions. To test the proposed methodology, two sets of experiments are carried out. Firstly, the developed algorithm is applied to a real-life software development project. Secondly, the performance of the algorithm is tested on universal benchmark instances for scheduling problems which were modified to take into account specifics of the proposed optimisation model. The results of both experiments demonstrate that the proposed methodology achieves competitive level of performance and is capable of finding multiple global solutions, as well as prove its applicability in real-life projects.

Titanium and titanium based alloys are widely used in dentistry and orthopedics to replace hard tissue and to mend broken bones. It has become a material of choice due to its low density, high strength, good biocompatibility and its capacity to integrate closely with the bone. Today, modern materials and surgical techniques can enable patients to live longer, and aid in maintaining or regaining mobility for a more fulfilling life. There are, however, instances where implants fail, and one of the primary causes for implant failure is infection. This thesis deals with two possible ways of reducing or eliminating implant associated infections; TiO2 photocatalysis, where a surface can become antibacterial upon irradiation with UV light; and incorporation of silver, where a subsequent release of silver metal ions result in an antibacterial effect. For the TiO2 photocatalysis strategy, a simple and cost effective chemical oxidation technique, using hydrogen peroxide (H2O2) and water, was used to create an active TiO2 surface on titanium substrates. This surface was shown to effectively degrade an organic model substance (rhodamine B) by generating reactive oxygen species (ROS) under UV illumination. However, it was shown that Ti-peroxy radical species remaining in the surface after the H2O2-oxidation process, rather than generation of ROS from a heterogeneous photocatalytic process, was responsible for the effect. This discovery was further exploited in a TiO2/H2O2/UV system, which demonstrated synergy effects in both rhodamine B degradation tests and in antibacterial assays. For the silver ion release strategy, a combinatorial materials science approach was employed. Binary Ag-Ti oxide gradients were co-deposited in a reactive (O2) environment using a custom built physical vapor deposition system, and evaluated for antibacterial properties. The approach enabled synthesis and composition-structure-property evaluation unlikely to have been achieved by traditional means, and the gradient coatings demonstrated antibacterial properties against both S. aureus and S. epidermidis according to silver ion release. The release was shown to depend more on structural features, such as surface area, crystallinity and oxidation state, than on composition. Ag-Ti oxide gradients were also evaluated under UV illumination, as Ag deposits on crystalline TiO2 can enhance photocatalytic properties. In this work, however, the TiO2 was amorphous and UV illumination caused a slight reduction in the antibacterial effect of silver ions. This was attributed to a UV-induced SOS response in the S. epidermidis bacteria. The results of this thesis demonstrate that both TiO2 photocatalysis, or UV induced activation of Ti-peroxy radical species, as well as incorporation of silver are viable antibacterial strategies for titanium biomaterials. However, their clinical applications are still pending risk-benefit analyses of potential adverse host tissue responses.

We propose a generic algorithm based on branch-and-bound to generate all efficient solutions of multiobjective combinatorial optimization (MOCO) problems. We present an algorithm specific to multiobjective 0-1 Knapsack Problem based on the generic algorithm. We test the performance of our algorithm on randomly generated sample problems against IBM ILOG CPLEX and we obtain better performance using a problem specific algorithm. We develop a heuristic algorithm by incorporating memory limitations at the expense of solution quality to overcome memory issues of the exact algorithm.

This thesis presents an introduction to Schur rings (S-rings) and their various properties. Special attention is given to S-rings that are commutative. A number of original results are proved, including a complete classification of the central S-rings over the simple groups PSL(2,q), where q is any prime power. A discussion is made of the counting of symmetric S-rings over cyclic groups of prime power order. An appendix is included that gives all S-rings over the symmetric group over 4 elements with basic structural properties, along with code that can be used, for groups of comparatively small order, to enumerate all S-rings and compute character tables for those S-rings that are commutative. The appendix also includes code optimized for the enumeration of S-rings over cyclic groups.

Leibniz’s early conception of individual substance ontology is one of the most puzzling, and fascinating, within the history of philosophy. It is the purpose of this paper to show that: 1) Leibniz did develop a coherent scheme that embodied his substance ontology, 2) the exposition of his early substance ontology is in A Specimen of the Discoveries of the Admirable Secrets of Nature in General, written in 1688 and, 3) the scheme is not sufficiently represented in the Discourse on Metaphysics. Leibniz slowly developed a multifaceted view of substance within the twenty years previous to the writing of the Discourse. This view is comprised of the matter/form complex, the predicate-in-subject thesis and, the phenomenal characteristics of material interaction. These three facets can also be viewed as ontological, teleological/ epistemological, and phenomenological, respectively. These facets were developed concurrently and are interdependent. The understanding of any facet requires the understanding of all of them. From the exploration of Leibniz’s development of substance ontology, one can understand his presentation of rational theology in the Discourse. Leibniz develops the ontology to account for the infinite nature of material division. The unification of material bodies requires explanation. Leibniz has the desire to create a method of deriving a priori knowledge of God, the universe, and humanity; he believes his substance ontology creates the firm basis needed to accomplish this task. The Discourse on Metaphysics does not itself represent the complete scheme Leibniz developed. It shall be shown that A Specimen of the Discoveries of the Admirable Secrets of Nature in General, composed in 1688, is a definitive exposition of Leibniz's early substance ontology. The Discourse on Metaphysics can be viewed as an exposition of rational theology based upon the ontology Leibniz had developed.

In this thesis, the optimum design algorithm is presented for reinforced concrete special moment frames. The objective function is considered as the total cost of reinforced concrete frame which includes the cost of concrete, formwork and reinforcing steel bars. The cost of any component is inclusive of material, fabrication and labor. The design variables in beams are selected as the width and the depth of beams in each span, the diameter and the number of longitudinal reinforcement bars along the span and supports. In columns the width and the depth of the column section, the number and the diameter of bars in x and y directions are selected as design variables. The column section database is prepared which includes the width and height of column section, the diameter and the number of reinforcing bars in the column section is constructed. This database is used by the design algorithm to select appropriate sections for the columns of the frame under consideration. The design constraints are implemented from ACI 318-05 which covers the flexural and shear strength, serviceability, the minimum and maximum steel percentage for flexural and shear reinforcement, the spacing requirements for the reinforcing bars and the upper and lower bound requirements for the concrete sections. The optimum design problem formulated according to ACI 318-05 provisions with the design variables mentioned above turns out to be a combinatorial optimization problem. The solution of the design problem is obtained by using the harmony search algorithm (HS) which is one of the recent additions to meta-heuristic optimization techniques which are widely used in obtaining the solution of combinatorial optimization problems. The HS algorithm is quite simple and has few parameters to initialize and consists of simple steps which make it easy to implement. Number of design examples is presented to demonstrate the efficiency and robustness of the optimum design algorithm developed.

Combinatorial bandits have been used to allocate limited patrol resources, but existing approaches overlook the fact that each location is home to multiple species in varying proportions, so a patrol benefits each species to differing degrees. When some species are more vulnerable, we ought to offer more protection to these animals; unfortunately, existing combinatorial bandit approaches do not offer a way to prioritize important species. To bridge this gap, (1) We propose a novel combinatorial bandit objective that trades off between reward maximization and also accounts for prioritization over species, which we call ranked prioritization. We show this objective can be expressed as a weighted linear sum of Lipschitz-continuous reward functions. (2) We provide RankedCUCB, an algorithm to select combinatorial actions that optimize our prioritization-based objective, and prove that it achieves asymptotic no-regret. (3) We demonstrate empirically that RankedCUCB leads to up to 38% improvement in outcomes for endangered species using real-world wildlife conservation data. Along with adapting to other challenges such as preventing illegal logging and overfishing, our no-regret algorithm addresses the general combinatorial bandit problem with a weighted linear objective.

Phospholipids are essential for the preservation of life on the planet and carry numerous critical roles and functions, including being the main constituents of the cell-membranes in both eukaryotic and prokaryotic cells, providing (more bioavailable) energy, and maintaining chemical and electrical processes in the body. The structural characteristics of phospholipids can vary greatly among species, however, commonly consist of a hydrophilic region (phosphate-containing head-group) and a hydrophobic region (fatty acids, €œtails€), providing the amphiphilic features and unique functions. The countless number of possible configurations enables the continuous synthesis of novel phospholipid species. The synthesis of specific phospholipids, so-called €œdesigner-phospholipids€, is commonly carried out through modifications of more common and easily accessible phospholipid species, catalyzed by the use of either non-specific chemical catalysts or specific enzymes. Enzymatic methods, being most prominent, are often using biphasic reaction systems, allowing for the easy reuse of enzymes and separation of polar compounds, offering more environmentally friendly approaches'. The synthesis of complex phospholipids such as cardiolipins (CLs) and bis(mono/di-acylglycero)phopshates (BMPs/BDPs) have significant value as they carry the unique ability to contain multiple fatty acids, which in turn can be linked to a range of positive health effects. The positive health effects of fish oils (EPA/DHA) are today a hot topic, which in combination with complex phospholipids present great potential for future applications. Additionally, new phospholipid species are continuously under development utilizing completely new synthetic systems with environmentally friendly approaches' in focus. Modern methods centralized on the combinatorial use of ionic liquids and enzymes for the production of novel phospholipids species reduce the use of organic solvents, allowing for the incorporation of fatty acid esters of hydroxy fatty acids (FAHFAs) into phospholipids. The science behind the synthesis of phospholipids is continuously developing for an increased amount of different applications.

We demonstrate flow control concepts in a grooved micro-channel using selectively patterned, electroosmotically active surfaces and locally applied electric fields. This framework enables formation of rather complex flow patterns in simple micro-geometries. Ability to vary the electric field magnitude and its polarity also manifests time-dependent flow alterations, which results in flow and species transport control abilities. The results obtained in a single micro-groove constitute the proof of concept for flow and species transport control in an integrated serial micro-fluidic process, where multiple species can be trapped and released in prescribed amounts in a micro-channel with multiple grooves. The groove size determines volume of the entrapped species. In addition, each groove can simultaneously contain one or two species at the same time. The proposed flow and species transport control scheme allows control over the interspecies diffusion and mixing time and length scales by simply adjusting the electric field direction and its magnitude. We envision utilization of flow and species transport in a grooved micro channel, where combinatorial chemistry experiments can be performed using multiple grooves, where each groove can be addressed (filled, emptied or mixed) independently.

Inferring topological characteristics of complex networks from observed data is critical to understand the dynamical behavior of networked systems, ranging from the Internet and the World Wide Web to biological networks and social networks. Prior studies usually focus on the structure-based estimation to infer network sizes, degree distributions, average degrees, and more. Little effort attempted to estimate the specific degree of each vertex from a sampled induced graph, which prevents us from measuring the lethality of nodes in protein networks and influencers in social networks. The current approaches dramatically fail for a tiny sampled induced graph and require a specific sampling method and a large sample size. These approaches neglect information of the vertex state, representing the dynamical behavior of the networked system, such as the biomass of species or expression of a gene, which is useful for degree estimation. We fill this gap by developing a framework to infer individual vertex degrees using both information of the sampled topology and vertex state. We combine the mean-field theory with combinatorial optimization to learn vertex degrees. Experimental results on real networks with a variety of dynamics demonstrate that our framework can produce reliable degree estimates and dramatically improve existing link prediction methods by replacing the sampled degrees with our estimated degrees.
