Selenium (Se) is an essential element, toxic at concentrations only slightly above those required. It can become detrimental to fish health when available in excess in the aquatic environment. This study examined the effects of Se on adult female rainbow trout, brook trout, and cutthroat trout fed Se-methionine for five months, and on their larvae. Differences between fish species and between tissues were observed in the accumulation of Se in adults, and dose-dependent effects of Se on plasma thyroid hormone concentrations in brook trout, gonad size in all three species, and indicators of oxidative stress in rainbow trout and cutthroat trout, were detected. Survival of larvae and swim-up success decreased with increasing egg Se concentrations in rainbow trout and cutthroat trout, however, the same effects were not observed in brook trout. Data from this study provide new evidence for species-specific Se accumulation and toxicity in salmonid fish.

To evaluate whether nonnative brook trout, Salvelinus fontinalis, and native westslope cutthroat trout, Oncorhynchus clarkii lewisi, occupied a similar niche I developed and evaluated finite population correction factor (FPC) methods for estimating fish biomass in small streams (< 5 m wide). These new FPC methods take advantage of the fact that relatively high proportions of the total population are captured and can be measured and weighed during removal population estimation. Biomass estimates for these FPC methods had much smaller coefficients of variation than the traditional method for both field and simulated data. Coverage by 95% confidence intervals for the FPC methods were much closer to the 95% nominal level than for the traditional method, especially when capture probabilities were higher than 0.5. Using simulated data, I found that removal population estimates deviated significantly from true population sizes, but that these deviations clustered near zero when the ratio of captured fish to the estimated number was 0.7 or higher. Six to eleven multi-pass electrofishing efforts successfully eradicated nonnative brook trout from 1.7 to 3.0-km treatment reaches of four streams. Brook trout were eradicated to conserve native westslope cutthroat trout and evaluate competitive influences of brook trout on westslope cutthroat trout. Eradication success was related to stream size, distribution and abundance of brook trout, years of treatment, number of treatments per year, amount of cover, cover reduction efforts, and beaver ponds. Total trout biomasses significantly increased in all three streams after brook trout were eradicated, indicating that brook trout and cutthroat trout probably have similar niches and that interference competition may be occurring. Densities of juvenile and adult cutthroat trout were significantly (P < 0.05) and negatively affected by densities of juvenile and adult brook trout. I did not find a difference between cutthroat trout and brook trout density effects on body condition of cutthroat trout. I found evidence for size-asymmetric competition in one stream, but not in another. Interspecific competition between brook trout and cutthroat trout appeared to be as strong as intraspecific competition within cutthroat trout, providing insight into one mechanism by which brook trout might displace cutthroat trout.

Brook trout invasion into bull trout streams is variable, and likely influenced by a suite of biotic and abiotic factors. Field observations revealed that brook trout dominated the fish community over bull trout in warmer sites that had undercut banks; in contrast, bull trout dominated in colder sites that had a high amount of large substrate cover, and where alternate non-native species were present. Laboratory studies of competition between the two species revealed that bull trout use a scramble foraging tactic, whereas brook trout use a territorial tactic. Bull trout outcompeted brook trout when fish density was low and habitat complexity was high, as this scenario reduced the effectiveness of the aggressive territorial foraging strategy of brook trout. Bull trout from a migratory population competed more successfully against brook trout and had higher rates of oxygen consumption than those from a resident population. This combined field-lab study points to some of the abiotic and biotic factors that affect competition between the two species, and may influence the outcome of brook trout invasion into bull trout streams.

Migratory and resident forms of salmonid fishes, including brook trout (Salvelinus fontinalis), coexist in many river systems, but little is known about the ecological basis of these important variations in life history. This thesis elucidates the bioenergetic basis of anadromy (migration from freshwater spawning sites to the sea) in populations of brook trout. By focusing on the early stages, I provide support for the idea that variation in energy allocation leads to the adoption of migratory or resident strategies. More specifically, I demonstrate that juvenile anadromous brook trout, in the year(s) prior to migration, exhibit higher food consumption rates but lower growth efficiencies compared to residents indicating that they have higher metabolic costs. Higher metabolic costs of migratory fish are associated with the exploitation of higher current velocity habitats that provide more food but at a higher cost. This conclusion is supported by differences in delta13C (migrants have more negative delta13 C compared to residents), morphology (migrants are more streamlined than residents), and field observations (brook trout inhabiting streams with both forms exploit a wider range of habitats than those inhabiting 'pure' resident streams). Brook trout thus appear to migrate in response to energetic limitations in their local habitat. The estuary to which they migrate has better feeding opportunities, as the prey spectrum at sea is both larger and wider than that found in freshwater. This permits them to undergo diet shifts to larger prey, reducing their foraging costs, and thus most likely contributes to the trout's rapid growth rates experienced at sea. Importantly, the results of this thesis indicate that the persistence of migrant and resident strategies in the same system suggest a trade-off between local adaptability and the ability to exploit large-scale environmental heterogeneity.

Loss of connectivity among populations and interactions with nonnative species can negatively influence abundance of bull trout Salvelinus confluentus. Connectivity among bull trout populations and trophic relationships among native and nonnative fishes in Glacier National Park (GNP), Montana, were examined. Competition between juvenile (< or equal to 80 mm) bull trout and lake trout S. namaycush for cover habitat was examined in a laboratory environment. Connectivity among bull trout populations was inferred from genetic data. Barriers (i.e., waterfalls > or equal to 1.8 m) reduced genetic diversity and increased genetic differentiation among populations. Genetic differentiation was positively related to the length of tributary stream sections between populations and populations within the same drainage were more similar than populations in different drainages. Competition between bull trout and nonnative lake trout for prey is a potential mechanism for declines in bull trout abundance. Stable isotopes analyses were used to examine trophic relationships among fishes in GNP lakes. Bull trout and lake trout were top-level predators among lakes (Delta15N analysis), lake trout occupied a higher trophic position than bull trout (Delta15N analysis), and bull trout and lake trout likely used different foraging habitats (Delta13C analysis). These data do not support the prediction that these species are complete competitors for prey resources in GNP. Cover habitat protects fish from predators and is competed for if limiting. Habitat use by juvenile bull trout and lake trout was experimentally evaluated. Bull trout and lake trout differed in habitat use. Lake trout avoided bottom habitat, bull trout avoided water column habitat when lake trout were present, and neither species selected cover habitat. The hypothesis that bull trout and lake trout compete for cover habitat was not supported. The landscape in GNP allows connectivity among bull trout populations that are not isolated by barriers and one-way dispersal past waterfalls is likely. This connectivity allows dispersal and colonization by nonnative fishes into GNP lakes. Bull trout and nonnative lake trout are not complete competitors for prey resources in GNP or cover habitat; however, future studies should examine trophic shifts by these species associated with prey limitation and diel variability in habitat use by these species.

The gravel environment of 30 brown trout (Salmo trutta) redds and adjacent nonredd sites in two western North Carolina streams were studied during the incubation period in 1979-1980 and 1980-1981. Intragravel water temperature, dissolved oxygen concentration, and percent oxygen saturation were highly correlated with surface water measurements, indicating that intragravel water is of surface origin. Permeability ranged from 250 to 149,350 cm/hr and averaged 6,150 cm/hr. Apparent velocity varied from 0 to 1,000 cm/hr and averaged 30 cm/hr. Permeability in redds was significantly greater than at nonredd sites. No significant differences in apparent velocity were found between redd and nonredd sites. No consistent differences in permeability or apparent velocity were found between streams or over time. Permeability and apparent velocity decreased significantly with depth. Freeze cores were collected from redd and nonredd sites and divided into three 10-cm layers for analysis. Geometric mean diameter, sorting coefficient, fredle index, percent fines <2.00 mm, and percent porosity were highly variable and averaged 11.8 mm, 2.8, 4.2, 17.0 percent, and 19.0 percent, respectively. No significant differences were found among factors tested. Correlations between these gravel indices and permeability and apparent velocity were low. The gravel and intragravel environments appeared to be adequate for larval survival. Measurements did not reveal any clear trends during the incubation period. Brown trout did not by choice or redd construction appear to select or create (by redd construction) a subsurface environment different from the surrounding stream bed.

Perceived conflicts between piscivorous birds and commercial freshwater fisheries are common, and such a perception exists at Loch Leven, a wetland of international importance for nature conservation and a famous commercial brown trout Salmo trutta fishery, where Great Cormorants Phalacrocorax carbo have been shot in large numbers. This thesis describes the foraging behaviour of cormorants wintering on Loch Leven. It summarises changes in wintering numbers over a 32 year period, and reviews data on fish populations, fish stocking rates, angling catches and angling effort in order to seek evidence of detrimental impacts of cormorants on the fishery, and beneficial effects of large-scale cormorant shooting. Finally, this thesis considers turnover within the wintering cormorant population, and its implications for cormorant control. Cormorants spent most of the time roosting, and a single peak of feeding activity occurred early in the morning. Compared to early or late winter, cormorants showed higher foraging activity during mid-winter. Both solitary feeding and flock feeding were recorded, with flock feeding predominating. Solitary feeding was distributed over a wide area. The intensity of flock feeding was less evenly distributed, with 36% of grid squares not used. Overall, 78% of flock feeding activity took place in 23% of grid squares and 59% took place in 13% of grid squares. The best predictor of both solitary feeding and flock feeding intensity of use was mean water depth. Mean water depth was also the best predictor of winter brown trout distribution, although winter brown trout distribution was not a predictor of either solitary feeding or flock feeding intensity of use.

A comprehensive survey of representative rainbow trout (Oncorhynchus mykiss) hatcheries revealed that the Gram negative, yellow-pigmented, filamentous bacterium Cytophaga psychrophila was implicated in a single disease in the U.K. and other European states. The involvement of C. psychrophila as the aetiological agent of the syndrome was substantiated by the fulfilment of Koch's postulates. Infectivity studies with isolates of C. psychrophila, carried out under natural and laboratory conditions successfully reproduced clinical signs and gross pathological changes analogous to those observed during field outbreaks of the condition. Histopathological examination of artificially and naturally infected fish tissues demonstrated several features that were considered to be pathognomonic for RTFS. Preliminary electron microscopic studies described the ultra-structure of C. psychrophila and partially elucidated the cellular response to the pathogen. Environmental sampling across selected hatchery sites demonstrated that members of the family Cytophagaceae formed a substantial element of the bacterial flora from natural waters, although recovery of C. psychrophila was restricted to areas where the substantial mortalities in fry attributable to RTFS had occurred. C. psychrophila was isolated from the sexual fluids of broodstock and additionally the bacterium was demonstrated associated with surfaces of eyed ova following various disinfection regimes. The minimum inhibitory concentrations of a range of antimicrobial agents both existing in, and novel to, aquaculture were examined, revealing compounds which would potentially mitigate losses attributable to RTFS during field outbreaks. The emergence of bacterial resistance to chemotherapeutants was discussed. The minimum inhibitory and bactericidal concentrations and required exposure times to a number of disinfecting agents were demonstrated. The efficacy of these agents as disinfectants of egg surfaces and equipment associated with fish production was assessed. The potential of a number of serodiagnostic techniques were evaluated as a means of rapid detection of C. psychrophila in diseased fish.

The direct effects of a Virginia trout farm on benthic macroinvertebrates were examined using multiple approaches. Static laboratory tests with the amphipod, Hyallela azteca, were conducted with exposures to water taken from a spring, effluent above a sedimentation basin, and effluent below a sedimentation basin. On-site mesocosms were constructed to expose previously colonized artificial substrates to the same treatments as the laboratory tests. Flat-headed mayflies were also collected from a nearby stream and transported to the mesocosms for a 10 day exposure. There was no significant difference between treatments in the laboratory tests after 20 days, but after 28 days the control was significantly lower than the above sedimentation basin treatment in one test. In the multispecies field tests, a clear decrease in total invertebrate abundance and EPT abundance was seen in the effluent treatments compared to the spring water treatments, with a slight improvement in survival in the treatment below the sedimentation basin. However, only total invertebrate abundance after 21 days produced statistically significant differences. A significant difference was detected between the effluent and the spring treatments in the flat-headed mayfly field test. We suggest that the effects seen in this study do not explain the lack of taxa richness in the receiving stream. The main cause of mortality from trout effluents appears to be solids accumulating upon the organisms, and sedimentation basins should be effective best management practices for protecting macroinvertebrates.

The present study investigated antibacterial peptides in rainbow trout. Oncorhynchus mykiss. The growth inhibition zone assay was optimised for use with fish bacterial pathogens. Magainin 1 was inactive against all bacteria tested while cecropins P1 and B were very efficient against all Gram negative fish pathogens. The A-layer of Aeromonas salmonicida had a protective effect against cecropins. Cecropin B was more potent and had a wider spectrum of activity than cecropin P1. Defensin HNP-2 was active against three Gram positive bacteria and one Gram negative bacterium. The most sensitive strain to cecropins, A. salmonicida MT004, was chosen as the test microorganism. Purification of antibacterial compounds from rainbow trout was optimised using solid-phase extraction followed by reverse-phase C8 HPLC. Five HPLC peaks purified from gut leucocyte culture supernatants contained inducible antibacterial molecules including a 2131Da-peptide. Five antibacterial HPLC peaks obtained from blood leucocyte culture supernatants contained inducible antibacterial compounds. The most potent weighed 2149g/mol. Its small size, high potency and rapid induction post-challenge would potentate its development as a therapeutic agent. Eight very potent antibacterial peptides weighing between 2500 and 8800g/mol were isolated from serum. The N-terminal sequences of three of them, weighing 2595, 7942 and 7931Da respectively were determined and they were named salmocidins 1, 2 and 3 respectively. The effect of different stimuli on their production was assessed by HPLC and indirect ELISA using a specific polyclonal antibody raised against salmocidin 1. Salmocidin 1 was particularly interesting (large peak on reverse-phase HPLC facilitates its isolation; potency against the test microorganism, small size therefore potentially cheap to synthesise chemically). Salmocidin 1 is a very interesting, novel antibacterial peptide that may provide a satisfactory alternative to antibiotics in fish farming and may find clinical.

Mechanically deboned rainbow trout (Oncorhynchus mykiss) was analyzed and then used in texture studies. The meat contained a moderately low amount of fat (10% ± 2%, x ± SD). Pre-deboned meat had more calcium than deboned meat (PIF/=0.37). A combined response model predicted formulations for fish sausage that would closely duplicate the texture of commercially available processed meats. A thermal model was developed that helped verify the thermal properties of rainbow trout. Thermal conductivity was measured (k == 0.48 W/m·K) and specific heat was calculated (Cp= 3200 J/kg·K).

Aquaculture represents a key sector to achieve future food security because of its ability to produce animal proteins, that are needed for human diet. Today, aquaculture accounts for 53% of global fish production, excluding non-food uses. The role of aquaculture will even be enhanced in the future, considering that human population will reach 9 billion of people before 2050 and by taking into consideration the change of diet habits of developing countries, leading to a larger consumption of animal proteins, especially those from fish. Italian fish production is dominated by rainbow trout, which is farmed in raceways, mainly, located in the mountain region of the northeast part of Italy, such as: Friuli Venezia Giulia, Veneto and Trentino Alto Adige. In this work, a bioenergetic model was developed to simulate the individual growth of rainbow trout during a grow-out phase, in relation to water temperature, quality and quantity of feed. The growth was estimated by using an energy budget, which will include anabolism and catabolism and several physiological parameters, that have been selected based on the available literature or that have been calibrated. The calibration of these parameters has been made by comparing the results of the model simulation with experimental data, provided by a fish farmer, located in the province of Trento. Also, an uncertainty analysis was conducted to estimate the confidence level of these parameters.
