Software reuse may only be put into practice if we make available matching mechanisms between user needs and reusable components. The matching mechanisms should also be powerful enough to allow transformations of the user components that, while maintaining correctness, increase the possibilities of use of repository components by the user. In this paper we propose to use the mathematical framework of category theory to develop matching mechanisms for single-sort algebraic specifications that would allow the automatic retrieval and data adaptation of correct programs. We identify two types of specification matching, isomorphic and composite.

Abstract User-defined mutagenic libraries are fundamental for applied protein engineering workflows. Here we show that unamplified oligo pools can be used to prepare site saturation mutagenesis libraries from plasmid DNA with near-complete coverage of desired mutations and few off-target mutations. We find that oligo pools yield higher quality libraries when compared to individually synthesized degenerate oligos. We also show that multiple libraries can be multiplexed into a single oligo pool, making preparation of multiple libraries less expensive and more convenient. We provide software for automatic oligo pool design that can generate mutagenic oligos for saturating or focused libraries.

We describe a new software package for the data reduction of single crystal neutron diffraction using large 2D detectors. The software consists of a graphical user interface from which the user can visualize, interact with and process the data. The data reduction is achieved by sequentially executing a series of programs designed for performing the following tasks: peak detection, indexing, refinement of the orientation matrix and motor offsets, and integration. The graphical tools of the software allow visualization of and interaction with the data in two and three dimensions, both in direct and reciprocal spaces. They make it easy to validate the different steps of the data reduction and will be of great help in the treatment of complex problems involving incommensurate structures, twins or diffuse scattering.

Streszczenie:
Research software is currently used by a large number of scientists on a daily basis, and everything indicates that this trend will continue to increase in the future. Most of this scientific software is very often developed by the researchers themselves, who usually make it available to the rest of the scientific community. Although the relationship between science and software is unquestionably useful, it is not always successful. Some of the critical problems that scientists face include a lack of training in software development, a shortage of time and resources, or difficulty in effectively cooperating with other colleagues. Additional challenges arise in the context of increasingly common cross-cutting and multidisciplinary research. This often results in the developed software and code being slow, not reusable, lacks visibility and dissemination, and in the worst cases it is defective and unreliable. Therefore, a multidisciplinary framework is needed to meet the demands of both scientists and software engineers and handle the situation successfully. However, a multidisciplinary team is not always sufficient to solve this problem, and it is necessary to have links between scientists and developers: software engineers with a solid scientific background. This paper presents the approach used in the framework of the PROTOCOL project, and more particularly in the development of its applied software, in which a tool for the characterization of climate agents has been developed. The main guidelines of the development process include, among others, modularity, distributed control version, unit testing, profiling, inline documentation and the use of best practices and tools.

Abstract With rapidly increasing demand in wireless communication, available licensed spectrum resources should be utilized efficiently and actively. Cognitive radio is a device which learns from surrounding environment and transmit its signal when license spectrum is unutilized. Spectrum sensing is the need for Cognitive radio. In this paper, Energy detector is implemented though MATLAB software for single and multiusers. Region of Convergence (ROC) curve is plotted for both normal ED and Cooperative spectrum sensing ED. Results show while increasing number of samples from 1k to 100k, probability of detection is also achieved 0.9 maximum. Increasing SNR from -20dB, -15dB to -10 dB, probability of detection is improved in ROC curve. Also cooperative spectrum sensing with OR rule gives good probability of detection 0.9 to 1.

The results suggest that single-voiced narration is at least as effective as multi-voiced characterizations/monologues, and may in some ways be superior. Analysis of the findings is linked to Laurel's dramatic model with proposed enhancements to the lesson's design to increase its conformance to that model.

The Integrated Microscopy Resource has developed a trio of Macintosh-based software tools which allow the user to collect digital 4D microscopy (3D over time) of live cells. To demonstrate the program, high-resolution Nomarski DIC images were collected from an inverted microscope using a video camera. The output of the camera can be averaged and contrast-enhanced before the resulting signal is digitized using a framegrabber card installed in a Macintosh computer (Figure 1). Collection, subsequent processing, and analysis of the resulting data sets are handled by the following three software tools:4D Acquisition Software - This IMR-designed software system is based on the popular shareware image processing program “NIH-Image” (author Wayne Rasband, NIH) and controls the actual image acquisition through a series of graphic user interfaces. A framegrabber card, a stage drive motor, and an illumination shutter are manipulated to allow the imaging of either a single focal-plane of the specimen over time, or the acquisition of 3-dimensional volumes at each timepoint. After selecting the top and bottom of the sample, the user can specify the number of focal planes to acquire, the increment for the focus motor between focal planes, the number of timepoints to collect, and a file format in which to save the images. The software will automatically move through the sample from the top to the bottom gathering images of each focal plane as it goes. The result is a stack of images representing the 3D structure of the sample. The software will wait a defined amount of time and the process will be repeated for as many timepoints as the user has designated.

Single-molecule localisation microscopy (SMLM) uses software to extract super-resolved positions from microscope images of fluorescent molecules. These localisations can then be used to render super-resolution images or analysed to extract information about molecular behaviour. The GDSC SMLM software provides a set of tools for analysing SMLM data in a single cross-platform environment. The software identifies fluorescent molecules in raw microscope images and localises their positions using stages of spot detection, spot fitting and spot rejection. The resulting localisation data set can then be visualised, cropped and filtered. A suite of downstream analysis tools enable the user to perform single-particle tracking, cluster analysis and drift correction. In addition, GDSC SMLM also provides utility tools that enable modelling of EM-CCD and sCMOS cameras as well as point spread functions (PSFs) for data simulation. The software is written in Java and runs as a collection of plugins for the ImageJ software.

End-user feedback has an essential role in the requirement’s identification, prioritization, and management of the software evolution process. Several approaches are proposed for utilizing user-pushed feedback collected from social media, forums, and review systems. The collected feedback via the online channels contains a variety of information. Thus, the researchers proposed analytical approaches to classify feedback according to the data it holds. Still, recent results indicate that no single classifier works best for all feedback types and information sources. Also, online feedback does not have a direct mapping to the requirements, and it does not contain user context data. This causes wasting in developers’ effort in understanding and analyzing feedback. On the other hand, online feedback cannot be used to explore user satisfaction and acceptance of the implemented and planned requirements. Likewise, the developer cannot collect feedback from a specific segment of the users. To overcome the deficiency of online feedback, this paper proposes a novel approach that utilizes pulling feedback from users while using the software. The proposed approach consists of a model and process for structuring feedback requests, linking feedback to the requirements, embedding feedback with the user context information, specifying the target audience for the feedback request, analyzing collected feedback depending on predefined interpretation rules, which provide insights that support developers in release planning. The feedback request model and process are implemented by a tool called FeatureEcho which was evaluated in a software company by conducting a case study for upgrading a governmental internet portal. The results indicate that FeatureEcho is a valuable step towards increasing the understanding of the end-users needs which supports the decision-making procedure of software evolution.

during the past four decades, new software development approaches were presented to going with new trends of the software development companies and developers. Nowadays most software companies search to customise short period and minimal costs to produce valuable software products. These productions are within unstable, changing environments. Agile Methodologies were thus introduced to achieve the new requirements of the software development companies. Agile development invented for handling change. The key benefit of agile methodology is used to simplify the change-oriented software engineering process, but agile methodology needs to take more consideration to user point of view. Although the weaknesses of prototyping approach have, it can be used effectively by end users to describe requirements that developers may not have considered. This paper presents a proposed framework based on merge prototyping and agile approaches not only to cure the weaknesses of agile development and prototype methodology but to enrol the user in every single step, which will lead to faster and much accepted overall results.

The CernVM FileSystem (CVMFS) is widely used in High Throughput Computing to efficiently distributed experiment code. However, the standard CVMFS publishing tools are designed for a small group of people from each experiment to maintain common software, and the tools are not a good fit for publishing software from numerous users in each experiment. As a result, most user code, such as code to do specific physics analyses, is still sent with every job to the place the job is run. That process is relatively inefficient, especially when the user code is large. To overcome these limitations, we have built a CVMFS user code publication system. This publication system enables users to still submit their code with their jobs but the code is distributed and accessed through the standard CVMFS infrastructure. The user code is automatically deleted from CVMFS after a period of no use. Most of the software for the system is available as a single self-contained open source rpm called cvmfs-user-pub and is available for other deployments.

Single particle tracking (SPT) is one of the most widely used tools in optical microscopy to evaluate particle mobility in a variety of situations, including cellular and model membrane dynamics. Recent technological developments, such as Interferometric Scattering microscopy, have allowed recording of long, uninterrupted single particle trajectories at kilohertz framerates. The resulting data, where particles are continuously detected and do not displace much between observations, thereby do not require complex linking algorithms. Moreover, while these measurements offer more details into the short-term diffusion behaviour of the tracked particles, they are also subject to the influence of localisation uncertainties, which are often underestimated by conventional analysis pipelines. we thus developed a Python library, under the name of TRAIT2D (Tracking Analysis Toolbox – 2D version), in order to track particle diffusion at high sampling rates, and analyse the resulting trajectories with an innovative approach. The data analysis pipeline introduced is more localisation-uncertainty aware, and also selects the most appropriate diffusion model for the data provided on a statistical basis. A trajectory simulation platform also allows the user to handily generate trajectories and even synthetic time-lapses to test alternative tracking algorithms and data analysis approaches. A high degree of customisation for the analysis pipeline, for example with the introduction of different diffusion modes, is possible from the source code. Finally, the presence of graphical user interfaces lowers the access barrier for users with little to no programming experience.

We present a software package for the supervised classification of images useful for cover-type mapping of freshwater habitat (e.g., water surface, gravel bars, vegetation). The software allows the user to select a representative subset of pixels within a specific area of interest in the image that the user has identified as a cover-type habitat of interest. We developed a graphical user interface (GUI) that allows the user to select single pixels using a dot, line, or group of pixels within a defined polygon that appears to the user to have a spectral similarity. Histogram plots for each band of the selected ground-truth subset aid the user in determining whether to accept or reject it as input data for the classification processes. A statistical model, or classifier, is then built using this pixel subset to assign every pixel in the image to a best-fit group based on reflectance or spectral similarity. Ideally, a classifier incorporates both spectral and spatial information. In our software, we implement quadratic discriminant analysis (QDA) for spectral classification and choose three spatial methods—mode filtering, probability label relaxation, and Markov random fields—to incorporate spatial context after computation of the spectral type. This multi-step interactive process makes the software quantitatively robust, broadly applicable, and easily usable for cover-type mapping of rivers, their floodplains, wetlands often components of these functionally linked freshwater systems. Indeed, this supervised classification approach is helpful for a wide range of cover-type mapping applications in freshwater systems but also estuarine and coastal systems as well. However, it can also aid many other applications, specifically for automatic and quantitative extraction of pixels that represent the water surface area of rivers and floodplains.

<p>Video surveillance has broad application prospects in maritime rescue, ship transportation and other fields. Mobile edge computing can effectively guarantee low-latency and highly reliable data transmission in maritime video surveillance. This paper comprehensively formulates the edge computing offloading schemes in the middle-sea scenario. The middle-sea scenario has sufficient edge computing nodes as in the offshore scenario and delay constraints due to limited network connectivity as in the far-sea scenario. Taking into account these characteristics, a single-user single-hop unicast offloading model is established and extends to a multi-user model. In addition, for the sufficient and limited edge computing nodes, the multi-user model is further divided into the multi-user single-hop unicast situation 1 and 2 models. We split the mixed-integer nonlinear programming problem and approximate the optimal transmission power by the binary search method. We use the offloading decision allocation algorithm based on alternating selection, offloading decision allocation algorithm based on multi-objective alternating selection, and offloading decision allocation algorithm based on node redistribution to optimize the offloading decisions of the above models. Subsequently, we analyze the simulation results from algorithm comparisons, changes in the number of subtasks, data, and oceanic user equipments. We verify the effectiveness of the proposed schemes and algorithms in saving delay.</p> <p>&nbsp;</p>

THORONDOR is a data treatment software with a graphical user interface (GUI) accessible via the browser-based Jupyter notebook framework. It aims to provide an interactive and user-friendly tool for the analysis of NEXAFS spectra collected during in situ experiments. The program allows on-the-fly representation and quick correction of large datasets from single or multiple experiments. In particular, it provides the possibility to align in energy several spectral profiles on the basis of user-defined references. Various techniques to calculate background subtraction and signal normalization have been made available. In this context, an innovation of this GUI involves the usage of a slider-based approach that provides the ability to instantly manipulate and visualize processed data for the user. Finally, the program is characterized by an advanced fitting toolbox based on the lmfit package. It offers a large selection of fitting routines as well as different peak distributions and empirical ionization potential step edges, which can be used for the fit of the NEXAFS rising-edge peaks. Statistical parameters describing the goodness of a fit such as χ2 or the R-factor together with the parameter uncertainty distributions and the related correlations can be extracted for each chosen model.

Edge application’s distributed nature presents significant challenges for developers in orchestrating and managing the multitenant applications. In this paper, we propose a practical edge cloud software framework for deploying multitenant distributed smart applications. Here we exploit commodity, a low cost embedded board to form distributed edge clusters. The cluster of geo-distributed and wireless edge nodes not only power multitenant IoT applications that are closer to the data source and the user, but also enable developers to remotely deploy and orchestrate application containers over the cloud. Specifically, we propose building a software platform to manage the distributed edge nodes along with support services to deploy and launch isolated and multitenant user applications through a lightweight container. In particular, we propose an architectural solution to improve the resilience of edge cloud services through peer collaborated service migration when the failures happen or when resources are overburdened. We focus on giving the developers a single point control of the infrastructure over the intermittent and lossy wide area networks (WANs) and enabling the remote deployment of multitenant applications.

End energy user is dependent on fossil fuel-based main-grid and contributes toward greenhouse gasses (GHG) emissions. Changing its energy source will change the dynamics of the power plant, contribution towards GHG production. This case study aims to highlight the minute but positive role of a single end energy user, invisible to the main grid in GHG mitigations through photovoltaic energy source, selected among Pakistan’s top 10 most populous cities as per census 2017. Quetta is a selected city in Pakistan as the best fit location based on annual average daily solar radiations (AADSR) data retrieved from National Aeronautics and Space Administration (NASA) meteorological data. Helioscope software is used to select −15° tilt and 180° azimuthal angles, which further increased Quetta’s AADSR value from 5.54 kWh/m2/d to 5.93 kWh/m2/d. For research significance, a realistic approach is undertaken by proper selection of solar panel type based on Quetta’s annual average temperature, load categorization, user selection and inputs from a solar energy expert. Finally, initial cost, investment and GHG mitigation analysis are carried out in RETScreen Expert software, which validates the minute but the prominent role of a single, end energy user by mitigating 122 tons of CO2 in 25-year project life span. Further, the proposed project favors end-user financially by recovering its $4501 initial cost in less than four years by effectively meeting its energy demand and saving $1195 per annum.

Modern organizations are keen to work towards their customer needs. To achieve this, analyzing their activities and identifying their interest in any entity becomes important. Every user has been identified as the most important factor in point of organization, and they never give up even a single user. Several approaches have been discussed earlier, which use artificial intelligence to mine the users and their interest in the problem. However, the deep learning algorithms are identified as most efficient in identifying the user interest but suffer to achieve higher performance. Towards this issue, an efficient multi-feature semantic similarity-based online social recommendation system has been proposed. The method uses Convolution Neural Network (CNN) to train and predict user interest in any topic. Each layer has been identified as a single interest, and neurons of the layers are initialized with huge data set. The neuron estimates the Multi-Feature Semantic Similarity (MFSS) towards each interest of the user. Finally, the method identifies the single interest for the user by ranking each interest to produce recommendations to the user. The proposed algorithm improves the performance of recommendation generation with less false ratio.

Single sign-on (SSO) is an emerging and more secure authentication mechanism that enables an authorized user with a single username/password to be authenticated by many service providers in a distributed network system. The existing technique used SSO scheme and it has achieved security by applying well-organized security parameters and its improved scheme introduced Verifiable Encryption of Signatures (RSA-VES). But the improvement of both the techniques with respect to security is not fully accomplished. We identified two attacks in existing SSO techniques. The first attack permits a malicious service provider to successfully communicate with a legal user more than one time and to recover the authenticated username/password and then to impersonate the service consumer to grant access to web resources and web services provided by other SP (Service Provider). Another attack is that a third party without any security credential may be able to access network services easily by impersonating some legal user or a fictional user. In our proposed work we introduced Improved Single sign-on (ISSO) scheme, which prevents Credential recovery attack, Impersonation attack and Data injection attack. We used the modified version of JMeter open source tool for generating the test report of the particular web apps. We implemented three web applications which provide financial solutions to customers. These three web applications used SOAP based request and response mapping for efficient handling of communication protocols. The testing result stated that the ISSO scheme fights against the attacks that were present in current SSO scheme.

The software quality model describes software quality in terms of non-functional requirements. The most well-known and authoritative quality model ISO/IEC 25010, includes 8 related characteristics: functionality, performance, compatibility, usability, reliability, security, maintainability, and portability. The article materials are limited only by the quality of the software in terms of usability characteristics. The characteristic of the usability of the software should include subcharacteristics inherent in the quality of the user interface, on the one hand, as a static object, and on the other hand, subcharacteristics of the process of interaction with the user – human-computer interaction. Existing quality models and usability assessments do not combine the quality elements of the user interface itself and the user experience. The article proposes models of quality and quality assessment of the usability of the software interface of human-computer interaction, which combine the characteristics inherent directly to the user interface and the characteristics of human-computer interaction. Such models are interconnected due to a single nomenclature of subcharacteristics. The model for assessing the quality of software usability consists of two parts and includes many metrics and indicators that correspond to the indicated sub-characteristics. The purpose of the article is to develop a quality model of the usability of the software interface of human-computer interaction and a corresponding model for assessing its quality, which would combine the subcharacteristics of the quality of the user interface and the subcharacteristics of the quality of its interaction with the user. The object of the research is the subcharacteristics of the usability of the software interface of human-computer interaction. The idea of developing the model is based on the results of the analysis of the following standards: ISO / IEC 25010, ISO / IEC 25022, and ISO / IEC 25022. The provisions (subcharacteristics and metrics) of these standards were taken into account when forming the main material of this article. The taxonomy of metrics and indicators was formed by combining metrics from ISO / IEC 25022, ISO / IEC 25023, and proprietary metrics. As a result, this paper proposes a model for the quality of the usability of the software interface of human-computer interaction and a model for assessing the quality of the usability of the software interface of human-computer interaction.

In this work, we present a simulation software that permits designing and testing several types of controllers based on both classical and modern control theory. It has been created using Easy JavaScript Simulations, since this software permits implementing interactive simulations of physical systems in a quick and intuitive way. This laboratory contains a SISO (Single-Input and Single-Output) and a MIMO (Multiple-Input and Multiple-Output) plant, which are hydraulic and nonlinear, thus the linear model (linearized equations) and the original model (nonlinerized equations) have been implemented. The user can choose any of these physical systems and they have the options to control them using either continuous-time or discrete-time controllers. All parameters of the plant are fully configurable by the user. After that, the controller can be designed and tested. This simulation software offers several configurations: (a) PID (Proportional, Integral and Derivative controller); (b) state feedback; (c) observer and state feedback; and (d) integral controller, observer and state feedback control. The evolution of the controlled system is visualized using an animation of the virtual plant and a graphical representation of the evolution of the most important variables. In this paper, the steps for the implementation of this simulation software are detailed.

PURPOSE Using novel Bayesian adaptive designs has great potential to improve the efficiency of early-phase clinical trials. A major barrier for clinical researchers to adopt novel designs is the lack of easy-to-use software. Our purpose is to develop a user-friendly software platform to implement novel clinical trial designs that address various challenges in early-phase dose-finding trials. METHODS We used R Shiny to develop a web-based software platform to facilitate the use of recent novel adaptive designs. RESULTS We developed a web-based software suite, called Bayesian optimal interval (BOIN) suite, which includes R Shiny applications to handle various clinical settings, including single-agent phase I trials with and without prior information, trials with late-onset toxicity, trials to find the optimal biological dose based on risk-benefit trade-off, and drug combination trials to find a single maximum tolerated dose (MTD) or the MTD contour. The applications are built using the same software architecture to ensure the best and a uniform user experience, and they are developed using a proven software development standard operating procedure to ensure accuracy, robustness, and reproducibility. The suite is freely available with internet access and a web browser without the need of installing any other software. CONCLUSION The BOIN suite allows clinical researchers to design various types of early-phase clinical trials under a unified framework. This work is extremely important because it not only advances the clinical research and drug development by facilitating the use of novel trial designs with optimal performance but also enhances collaborations between biostatisticians and clinicians by disseminating novel statistical methodology to broader scientific communities through user-friendly software. The BOIN suite establishes a KISS principle: keep it simple, but smart.

Human Computer Interaction (HCI) and Media Design are two separated schools that have few common goals in the area of designing user interfaces. Whereas HCI places the accent on the most effective operation, media design emphasizes the aesthetic aspect. Thus, the design of a user interface offers a choice between the effective ugliness of ergonomics and the hard-to-use elegance of media design. One example of the successful integration of both schools is the DEViD (media design and software ergonomics integrating visualization for document retrieval systems) visualization described in this article. DEViD supports users in searching databases and integrates Boolean retrieval as well as probabilistic ranking and vague retrieval within one single interface. DEViD was created through cooperation between HCI and media design. Abstract Modern processors are highly optimized systems where every single cycle of computation time matters. Many optimizations depend on the data that is being processed. Microarchitectural attacks leak this data (side channels) or exploit physical imperfections to take control of the entire system (fault attacks). In my thesis (D. Gruss. Software-based Microarchitectural Attacks. PhD thesis, Graz University of Technology, 2017), I improved over state of the art in microarchitectural attacks and defenses in three dimensions. I cover these briefly in this summary. First, I show that attacks can be fully automated. Second, I present several novel previously unknown side channels. Third, I show that attacks can be mounted in highly restricted environments such as sandboxed JavaScript code in websites, and on any computer system including smartphones, tablets, personal computers, and commercial cloud systems. These results formed one of the corner stones for attacks like Meltdown (M. Lipp et al. Meltdown: Reading kernel memory from user space. In USENIX Security Symposium, 2018) and Spectre (P. Kocher et al. Spectre attacks: Exploiting speculative execution. In S&P, 2019) which were discovered months after the thesis was concluded.

Software-Defined Networking (SDN) increasingly attracts more researchers as well as industry attentions. Most of current SDN packet processing approaches classify packets based on matching a set of fields on the packet against a flow table and then applying an action on the packet. The authors argue that it is possible to simplify this mechanism using single-field classification and reduce the overhead. They propose a tag-based packet classification architecture to reduce filtering and flow management overhead. Then, they show how to use this extra capacity to perform application layer classification for different purposes. The authors demonstrated their evaluation results to indicate the effectiveness of the proposal. Furthermore, they implemented a customized user-defined SDN action that addresses some security challenges of one of their previous works and showed performance evaluation results.

Automatic operations of multi-functional and time-lapse live-cell imaging are necessary for the biomedical science community to study active, multi-faceted, and long-term biological phenomena. To achieve automatic control, most existing solutions often require the purchase of extra software programs and hardware that rely on the manufacturers’ own specifications. However, these software programs are usually non-user-programmable and unaffordable for many laboratories. To address this unmet need, we have developed a novel open-source software program, titled Automatic Multi-functional Integration Program (AMFIP), as a new Java-based and hardware-independent system that provides proven advantages over existing alternatives to the scientific community. Without extra hardware, AMFIP enables the functional synchronization of the μManager software platform, the Nikon NIS-Elements platform, and other 3rd party software to achieve automatic operations of most commercially available microscopy systems, including but not limited to those from Nikon. AMFIP provides a user-friendly and programmable graphical user interface (GUI), opening the door to expanding the customizability for myriad hardware and software systems according to user-specific experimental requirements and environments. To validate the intended purposes of developing AMFIP, we applied it to elucidate the question whether single cells, prior to their full spreading, can sense and respond to a soft solid substrate, and if so, how does the interaction depend on the cell spreading time and the stiffness of the substrate. Using a CRISPR/Cas9-engineered human epithelial Beas2B (B2B) cell line that expresses mNeonGreen2-tagged mechanosensitive Yes-associated protein (YAP), we show that single B2B cells develop distinct substrate-stiffness-dependent YAP expressions within 10 hours at most on the substrate, suggesting that cells are able to sense, distinguish, and respond to mechanical cues prior to the establishment of full cell spreading. In summary, AMFIP provides a reliable, open-source, and cost-free solution that has the validated long-term utility to satisfy the need of automatic imaging operations in the scientific community.
