In the past decades, the taxonomic status of the cyanobacterial family Phormidiaceae has always been chaotic and problematic. In this study, filamentous cyanobacteria were investigated in the east of China, and twenty strains isolated from different locations of Zhejiang Province were characterized. Using the polyphasic approach combining morphological, molecular and phylogenetic features, these strains were grouped within the members of the genera Ancylothrix and Potamolinea, the newly recorded genera of cyanobacteria in China. Based on the collected taxonomic information of the family Phormidiaceae, cyanobacterial systematics at family level were further discussed. This study provided a simple and efficient example to perform the phylogenetic evaluation for the monophyly and rationality of currently used families of cyanobacteria by using the regional strains based on the polyphasic approach.

Trichoderma speies are known for their diverse applications as potent bio-control organisms. 34 isolates of Trichoderma were obtained from various geographical locations in India and were subjected to phenotypic evaluation. Species identification if based on only morphology, may lead to sometimes erroneous, uncertain or remains unclear due to overlapping characters. Therefore, molecular characterization was also performed based on ITS region sequence analysis for reliable identification using both morphological and molecular characters. The isolates were identified into 20 different species viz., T. aggressivum, T. asperellum, T. atroviride, T. brevicompactum, T. citrinoviride, T. crassum, T. erinaceum, T. ghanense, T. hamatum, T. harzianum, T. koningiopsis, T. longibrachiatum, T. longipile (Syn. Hypocrea longipilosa), T. minutisporum, T. pubscenes, T.reesei, T. saturnisporum, T. spirale, T. tomentosum and T. virens based on the integrated approach of both morphological and molecular characterisation. ß-tub gene sequence analysis was also performed to find out the phylogenetic relationship of these species. The ß-tub gene sequences differentiated all the 20 different species of Trichoderma better than the ITS region sequences. The morphological characters viz., colony, conidiophores, phialides, conidia and chlamydospores of all the twenty species of Trichoderma were described along with photomicrographs. The ITS and β-tub gene sequences of all the 20 species studied have been deposited in the Genbank.

One hundred and seventy-eight lactobacilli isolated from wine were characterized by a polyphasic approach. Strains were phenotypically identified at genus and species level by classical tests including the analysis of cell morphology, homo/heterofermentative character, sugar fermentation patterns, growth at different temperatures and the optical nature of the isomer of lactic acid produced from glucose. Molecular techniques such as random amplification of polymorphic DNA (RAPD), amplified 16S rDNA restriction analysis (16S-ARDRA), PFGE-RFLP and ribotyping were used to characterize strains, and their potential for identification and/or typing was evaluated. The information obtained with these techniques was processed with the BioNumerics software in order to analyse relationships existing between isolated strains and various reference species of the genus. Then, taxonomic dendrograms were obtained, and this information allowed the proposal of molecular procedures suitable for the identification and typing of these wine micro-organisms. The techniques useful for both identification and typing were RAPD and ribotyping, while 16S-ARDRA was only useful for identification and PFGE-RFLP only for typing purposes. The wine strains were identified as Lactobacillus brevis (19 strains), Lactobacillus collinoides (2 strains), Lactobacillus hilgardii (71 strains), Lactobacillus paracasei (13 strains), Lactobacillus pentosus (2 strains), Lactobacillus plantarum (34 strains) and Lactobacillus mali (10 strains).

From historical strain records, Penicillium citreonigrum NBRC 4692 was originally isolated as the toxigenic fungus responsible for the yellow rice incident in Japan in 1937. The fungus was named Penicillium toxicarium by I. Miyake, which was considered invalid due to the lack of a Latin diagnosis. Initially, it was named Penicillium sp. by Miyake et al. in 1940. Subsequently, P. toxicarium, which was erroneously cited as synonym of P. citreo-viride, was validated by C. Ramírez in 1982 with a Latin diagnosis and type designation (CBS 351.51). Later, CBS 351.51 was assigned to Penicillium trzebinskii by Houbraken et al. in 2014. In 2016, P. toxicarium was treated as a synonym of Penicillium citreosulfuratum based on a conclusion of molecular phylogenetic analysis. Recently, we discovered the taxonomic and nomenclatural short communication (in Japanese) by I. Miyake in 1947 on P. toxicarium sp. nov. with its Latin description and four illustrations but lacking the type designation. In this paper, we re-examined strain NBRC 4692 for its current taxonomic position based on morphological characteristics and molecular phylogenetic analysis. NBRC 4692 (received from I. Miyake in 1951) has been found to have the same morphological characteristics as P. toxicarium, as was shown in Miyake's diagnosis in 1947. Phylogenetic analysis revealed that the NBRC strain belongs to a unique clade, different from the clade comprising P. citreosulfuratum strains. As a conclusion, herein, P. toxicarium I. Miyake (1947) is reinstated as a correct name with the lectotype designation.

(1) Background: Species of the anamorphic genus Cladobotryum, are known for their fungicolous lifestyle, making them important mycopathogens in fungiculture. Many morphological, ecological, and molecular phylogenetic studies of the genus have been done to date, but taxonomic uncertainties and challenges still remain. Fungal secondary metabolites, being vastly diverse, are utilised as an extra tool in fungal systematics. Despite being studied for their potentially bioactive compounds, Cladobotryum species are insufficiently investigated regarding metabolomics. (2) Methods: The aim of this study is the identification of Greek strains of Cladobotryum by integrating morphological data, ITS-based phylogeny, and 1H NMR-based metabolomics into a polyphasic approach. (3) Results: Twenty-three strains, isolated from sporophores of macromycetes inhabiting diverse Greek ecosystems, were morphologically identified as Cladobotryum apiculatum, C. fungicola, C. mycophilum, C. varium, C. verticillatum, and Hypomyces rosellus (anamorph C. dendroides), whereas seven strains, which produced red-pigmented metabolites, presented an ambiguous taxonomic position at the species level. Molecular phylogenetics and metabolomics corroborated the morphological findings. (4) Conclusions: Thorough morphological study, ITS region-based phylogeny, and NMR-based metabolomics contribute complementarily to resolving the genus Cladobotryum systematics.

The genus Beauveria is considered a cosmopolitan anamorphic and teleomorphic genus of soilborne necrotrophic arthropod-pathogenic fungi that includes ecologically and economically important species. Species identification in Beauveria is difficult because of its structural simplicity and the lack of distinctive phenotypic variation. Therefore, the use of multi-locus sequence data is essential to establish robust species boundaries in addition to DNA-based species delimitation methods using genetic distance, coalescent, and genealogical concordance approaches (polyphasic approaches). In this regard, our study used multilocus phylogeny and five DNA-based methods to delimit species in Beauveria using three molecular makers. These polyphasic analyses allowed for the delimitation of 20–28 species in Beauveria, confirming cryptic diversity in five species (i.e. B. amorpha, B. bassiana, B. diapheromeriphila, and B. pseudobassiana) and supporting the description of B. peruviensis as a new taxon from northeastern Peru. The other five species were not evaluated as they did not have enough data (i.e. B. araneola, B. gryllotalpidicola, B. loeiensis, B. medogensis, and B. rudraprayagi). Our results demonstrate that the congruence among different methods in a polyphasic approach (e.g. genetic distance and coalescence methods) is more likely to show reliably supported species boundaries. Among the methods applied in this study, genetic distance, coalescent approaches, and multilocus phylogeny are crucial when establishing species boundaries in Beauveria.

Paramecium (Ciliophora) systematics is well studied, and about twenty morphological species have been described. The morphological species may include several genetic species. However, molecular phylogenetic analyses revealed that the species diversity within Paramecium could be even higher and has raised a problem of cryptic species whose statuses remain uncertain. In the present study, we provide the morphological and molecular characterization of two novel Paramecium species. While Paramecium lynni n. sp., although morphologically similar to P. multimicronucleatum, is phylogenetically well separated from all other Paramecium species, Paramecium fokini n. sp. appears to be a cryptic sister species to P. multimicronucleatum. The latter two species can be distinguished only by molecular methods. The number and structure of micronuclei, traditionally utilized to discriminate species in Paramecium, vary not only between but also within each of the three studied species and, thus, cannot be considered a reliable feature for species identification. The geographic distribution of the P. multimicronucleatum and P. fokini n. sp. strains do not show defined patterns, still leaving space for a role of the geographic factor in initial speciation in Paramecium. Future findings of new Paramecium species can be predicted from the molecular data, while morphological characteristics appear to be unstable and overlapping at least in some species.

The taxonomic position of three strains from water, soil and lettuce samples was studied by using a polyphasic taxonomic approach. The strains were reported to lack the virulence-encoding genes inv and virF in a previous study. Controversially, API 20 E and some other phenotypic tests suggested that the strains belong to Yersinia pseudotuberculosis, which prompted this polyphasic taxonomic study. In both the phylogenetic analyses of four housekeeping genes (glnA, gyrB, recA and HSP60) and numerical analyses of HindIII and EcoRI ribopatterns, the strains formed a separate group within the genus Yersinia. Analysis of the 16S rRNA gene sequences showed that the strains were related to Yersinia aldovae and Yersinia mollaretii, but DNA–DNA hybridization analysis differentiated them from these species. Based on the results of the phylogenetic and DNA–DNA hybridization analyses, a novel species, Yersinia pekkanenii sp. nov., is proposed. The type strain is ÅYV7.1KOH2T ( = DSM 22769T = LMG 25369T).

An alkaliphilic actinomycete strain, designated YIM 80379T, was isolated from a soil sample collected from the eastern desert of Egypt and subjected to polyphasic taxonomy. The strain produced substrate and aerial mycelia on different media, with an optimum pH for growth of 9·5–10 and scarce or no growth at pH 7. Strain YIM 80379T contained meso-diaminopimelic acid, no diagnostic sugars, type PIII phospholipids and MK-10(H6) and MK-10(H8) as the predominant menaquinones. All of these characters assign isolate YIM 80379T consistently to the genus Nocardiopsis. This was confirmed by 16S rDNA analysis. It can be differentiated from all Nocardiopsis species with validly published names by phenotypic characteristics, phylogenetic analysis and DNA–DNA hybridization results. On the basis of polyphasic evidence, a novel species, Nocardiopsis alkaliphila sp. nov., is proposed. The type strain of the species is YIM 80379T (=CCTCC AA001031T=DSM 44657T).

A Gram-stain-positive bacterial strain, 11097T, was isolated from traditional pickle in Heilongjiang Province, China. The bacterium was characterized using a polyphasic approach, including 16S rRNA gene sequence analysis, phenylalanyl-tRNA synthase (pheS) gene sequence analysis, RNA polymerase α subunit (rpoA) gene sequence analysis, fatty acid methyl ester (FAME) analysis, determination of DNA G+C content, DNA–DNA hybridization and an analysis of phenotypic features. Strain 11097T was phylogenetically related to Enterococcus devriesei , E. pseudoavium , E. viikkiensis , E. avium , E. malodoratus , E. gilvus and E. raffinosus . Strain 11097T had 99.1–99.9 % 16S rRNA gene sequence similarities, 78.2–83.2 % pheS gene sequence similarities and 93.8–96.6 % rpoA gene sequence similarities with type strains of phylogenetically related species. Based upon polyphasic characterization data obtained in the present study, a novel species of the genus Enterococcus , Enterococcus xiangfangensis sp. nov., is proposed with the type strain 11097T ( = LMG 27495T = NCIMB 14834T).

The taxonomic position of an actinomycete, strain K07-23T, isolated from a cold desert of the Himalayas, India, was established by a polyphasic approach. The strain exhibited phenotypic characters that were typical of the genus Rhodococcus. 16S rRNA gene sequence (1467 bases) comparisons confirmed that strain K07-23T belongs to the genus Rhodococcus. 16S rRNA sequence similarity studies showed that the isolate is very closely related to Nocardia corynebacterioides DSM 20151T (98.6 %), which has been recently reclassified as Rhodococcus corynebacterioides. It showed 94.4–96.6 % sequence similarity with other species of the genus Rhodococcus. However, genomic relatedness between strain K07-23T and R. corynebacterioides as revealed by DNA–DNA hybridization was low (62 %). Based on polyphasic analysis, strain K07-23T could be clearly distinguished from other species. It is proposed that strain K07-23T (=MTCC 6634T=DSM 44908T=JCM 13011T) represents a novel species of Rhodococcus, Rhodococcus kroppenstedtii sp. nov.

Sporotrichosis is a subcutaneous mycosis with worldwide distribution and caused by eight pathogenic species of the Sporothrix genus. Different ex situ preservation methods are used around the world to maintain the survival, morphophysiological and genetic traits of fungal strains isolated from patients with sporotrichosis for long terms. The main aim of the present study was to evaluate the survival, phenotypic and genotypic stability of Sporothrix strains after preservation on PDA slant stored at 4 °C, sterile water and cryopreservation at −80 °C, for a period of time of 6, 12, 18 and 24 months of storage. Eight clinical Sporothrix isolates were identified based on a polyphasic approach consisting of classical macro- and micro-morphological traits, biochemical assays, proteomic profiles by MALDI-TOF MS and molecular biology. According to the final identification, one strain was identified as S. schenckii (CMRVS 40428) and seven strains were re-identified as S. brasiliensis (CMRVS 40421, CMRVS 40423, CMRVS 40424, CMRVS 40425, CMRVS 40426, CMRVS 40427 and CMRVS 40433). In addition, it was observed that the isolates survived after the different time points of storage in distilled water, PDA slant and cryopreservation at −80 °C. For fungi preserved in water, low polymorphisms were detected by the partial sequencing of β-tubulin. Cryopreservation at −80 °C induced morphological changes in one single isolate. The proteomic profiles obtained by MALDI-TOF MS after preservation showed differences among the methods. In conclusion, preservation on agar slant stored at 4 °C was the most effective method to preserve the eight clinical Sporothrix strains. This method produced less change in the phenotypic traits and kept the genetic integrity of all strains. Agar slant stored at 4 °C is a simple and inexpensive method and can be especially used in culture collections of limited funding and resources.

A novel actinomycete strain, designated TRM 45387T, was isolated from a saline-alkali soil in Xinjiang Province (40° 22′ N 79° 08′ E), north-west China. The isolate was characterized using a polyphasic approach. 16S rRNA gene sequence analysis indicated that strain TRM 45387T belonged to the genus Glycomyces and was closely related to Glycomyces arizonensis DSM 44726T (96.59 % 16S rRNA gene sequence similarity). The G+C content of the DNA was 71.26 mol%. The isolate contained meso-diaminopimelic acid as the diagnostic diamino acid, and xylose, glucose, galactose, arabinose and ribose as the major whole-cell sugars. The diagnostic phospholipids were diphosphatidylglycerol, phosphatidylglycerol, phosphatidylcholine, phosphatidylethanolamine, phosphatidylinositol and phosphatidylinositolmannosides. The predominant menaquinone was MK-10(H6). The major fatty acids were iso-C16 : 0, anteiso-C17 : 0 and anteiso-C15 : 0. On the basis of the evidence from this polyphasic study, a novel species, Glycomyces tarimensis sp. nov., is proposed. The type strain of Glycomyces tarimensis is TRM 45387T ( = CCTCC AA 2014007T = JCM 30184T).

Aspergillus sections Usti and Cavernicolarum are accommodated in the subgenus Nidulantes. In the present study, a polyphasic approach using morphology and multi-gene phylogeny was applied to investigate the taxonomy of these two sections. Based on the phylogenetic analysis, Aspergillus section Usti includes 25 species, which can be assigned to four series: Calidousti, Deflecti, Monodiorum and Usti. Aspergillus sigarelli is newly described in this section and this species was isolated from a cigarette from PR China and belongs to series Calidousti. It is clearly distinct from other members in this series based on ITS, BenA, CaM and RPB2 sequences. Aspergillus section Usti members like A. calidoustus and A. granulosus are important opportunistic pathogens, it is speculative that more pathogenetic species will be found by using polyphasic taxonomy approaches. Aspergillus section Cavernicolarum includes five species, the growth rates on agar media and size and ornamentation of conidia are important characters for differentiating species in section Cavernicolarum.

Identification of a bacterial strain, designated CJ71T, was carried out using a polyphasic taxonomic approach. Strain CJ71T was isolated from sediment from the estuarine wetland of the Han River, South Korea, by enrichment culture using pyrene as the sole carbon and energy source. The isolate was white-pigmented, rod-shaped, Gram-positive, strictly aerobic and motile. 16S rRNA gene sequence analysis revealed that strain CJ71T had the highest sequence similarity (96.9 %) to Brevibacillus formosus DSM 9885T. The predominant cellular fatty acids in strain CJ71T were anteiso-C15 : 0 (49.5 %), iso-C15 : 0 (16.9 %), iso-C14 : 0 (16.9 %) and iso-C16 : 0 (4.9 %). The major isoprenoid quinone was MK-7. The G+C content of the genomic DNA was 52.4 mol%. Results from the polyphasic taxonomic study suggest that strain CJ71T represents a novel species of the genus Brevibacillus for which the name Brevibacillus fluminis sp. nov. is proposed; the type strain is CJ71T (=KACC 13381T=JCM 15716T)

A novel Gram-negative, aerobic, coccoid-shaped strain designated S 113T was isolated from a polluted-soil sample collected in Jiangsu Province, China. A polyphasic taxonomic study including phylogenetic analysis based on the 16S rRNA gene sequence and determination of phenotypic characteristics was performed on the new isolate. The highest 16S rRNA gene sequence similarity was 96.8 %, with Hansschlegelia plantiphila S1 T. The predominant respiratory quinone was ubiquinone 10 (Q-10). The major fatty acids were C18 : 1ω7c and C16 : 0. The G+C content of the DNA was about 65.7 mol%. DNA–DNA hybridization experiments showed 44.9 % relatedness for strain S 113T with its closest relative, H. plantiphila NCIMB 14035T. The dominant phospholipids were diphosphatidylglycerol, phosphatidylglycerol, phosphatidylethanolamine, phosphatidylmonomethylethanolamine and phosphatidylcholine. The results of our polyphasic taxonomic analysis indicate that strain S 113T represents a novel species within the genus Hansschlegelia, for which the name Hansschlegelia zhihuaiae sp. nov. is proposed. The type strain is S 113T ( = DSM 18984T = CCTCC AB 206143T = KCTC 12880T).

Two Gram-negative, chemoheterotrophic, non-motile, rust-coloured, marine strains were isolated from the western Sargasso Sea by high-throughput culturing. Characterization of the two strains by polyphasic approaches indicated that they are members of the same species. Phylogenetic analyses based on 16S rRNA gene sequences using three treeing algorithms revealed that the strains formed a coherent and novel genus-level lineage within the family Flavobacteriaceae. The dominant fatty acids were branched or hydroxy acids, i15 : 0, i15 : 1 and 3-OH i17 : 0 being the most abundant. The higher DNA G+C content of the strains (55–56 mol%) clearly differentiated them from other genera of the family Flavobacteriaceae (27–44 mol%). It is proposed, from the polyphasic evidence, that the strains be placed into a novel genus and a novel species named Robiginitalea biformata gen. nov., sp. nov., with strain HTCC2501T (=ATCC BAA-864T=KCTC 12146T) as the type strain.

An alkaliphilic actinomycete, strain YIM 80305T, which was isolated from a muddy sample in Chaka salt lake, Qinghai Province of China, was characterized using a polyphasic approach. The isolate produced light-yellow substrate and yellow–white aerial mycelia on most tested media. Optimum pH for growth was 9·0–10·0 with scant growth at pH 7·0. Results showed that strain YIM 80305T was obligately Na+-dependent, and showed sensitivity to K+. The DNA G+C content was 70·5 mol%. 16S rRNA gene sequence analysis together with these characteristics consistently assigned strain YIM 80305T to the genus Streptomyces. It formed a distinct clade based on analyses of the almost-complete and 120-nucleotide variable γ region of the 16S rRNA gene. It could be differentiated by phenotypic and genotypic analysis from all the Streptomyces species whose names have been validly published. On the basis of polyphasic evidence, Streptomyces sodiiphilus sp. nov. is proposed. The type strain is YIM 80305T (=CCTCC AA 203015T=CIP 107975T).

A buff-yellow-pigmented bacterium, strain K22-20T, which was isolated from a cold desert of the Indian Himalayas, was subjected to a polyphasic taxonomic study. Phenotypic and chemical properties of strain K22-20T were consistent with its classification in the genus Ornithinimicrobium. The major fatty acids of the strain were iso-C17 : 1 ω9c (cis-15-methyl 7-hexadecenoic acid), iso-C15 : 0 (13-methyl tetradecanoic acid), iso-C16 : 0 (14-methyl pentadecanoic acid) and iso-C17 : 0 (15-methyl hexadecanoic acid). The G+C content of the genomic DNA was 71 mol%. According to 16S rRNA gene sequence analysis, strain K22-20T was closely related to Ornithinimicrobium humiphilum HKI 0124T (97.7 %). However, genomic relatedness between strain K22-20T and O. humiphilum MTCC 6406T, as revealed by DNA–DNA hybridization, was 64.5 %. Based on the polyphasic data, strain K22-20T (=MTCC 6545T=DSM 17687T=JCM 12763T) represents a novel species of the genus Ornithinimicrobium, for which the name Ornithinimicrobium kibberense sp. nov. is proposed.

The taxonomic positions of the genera Ruegeria and Silicibacter were evaluated by a polyphasic investigation. It was evident from 16S rRNA gene sequence analysis that both genera are closely related as they formed a monophyletic clade with high sequence similarities (96.9–98.2 %). Several properties commonly found in these taxa strongly suggest that they should be classified in the same genus. Further, a comparative study based on DNA–DNA hybridization, phenotypic characterization and chemotaxonomic analysis indicated that the members of this clade, namely Ruegeria atlantica, Silicibacter lacuscaerulensis and Silicibacter pomeroyi, can be readily differentiated from each other. On the basis of the polyphasic data obtained in this study, all species of the genus Silicibacter should be transferred to the genus Ruegeria, since the latter has nomenclatural priority. It is therefore proposed that Silicibacter lacuscaerulensis and Silicibacter pomeroyi are transferred to the genus Ruegeria as Ruegeria lacuscaerulensis comb. nov. and Ruegeria pomeroyi comb. nov.

Four Gram-positive bacteria, strains A1-17BT, A1-22T, A1-3T and A1-8, isolated from the air in the Russian space laboratory Mir, were subjected to a polyphasic taxonomic study. Phylogenetic analysis of the bacteria based on their 16S rDNA sequence showed that they belong to the genera Rothia (A1-17BT), Rhodococcus (A1-22T) and Arthrobacter (A1-3T and A1-8). Morphological, physiological, chemotaxonomic and genomic characteristics supported the assignments of these strains to these genera, but they could not be classified as any existing species within each respective genus. 16S rDNA similarity values between strain A1-17BT and its neighbours, Rothia dentocariosa genomovar II, Rothia dentocariosa, Rothia mucilaginosa and Rothia nasimurium, were respectively 99·8, 98·0, 96·4 and 95·4 %. Polyphasic taxonomic evidence indicated that strain A1-17BT should be categorized together with the unofficially named Rothia dentocariosa genomovar II, but clearly differentiated them from the established species of the genus Rothia. Strain A1-22T formed a coherent cluster with Rhodococcus erythropolis, Rhodococcus globerulus, Rhodococcus marinonascens and Rhodococcus percolatus in 16S rDNA sequence analysis, but DNA–DNA relatedness values were only 45·5, 35·3, 18·9 and 21·9 %. Strains A1-3T and A1-8 shared 99·9 % 16S rDNA sequence similarity, and strain A1-3T showed the highest level of 16S rDNA similarity, 96·6 %, to Arthrobacter polychromogenes. Contrasting biochemical characteristics were also identified. Finally, as a result of the polyphasic taxonomic study, three of the strains are proposed as type strains of novel species: Rothia aeria sp. nov. (A1-17BT=GTC 867T=JCM 11412T=DSM 14556T), Rhodococcus baikonurensis sp. nov. (A1-22T=GTC 1041T=JCM 11411T=DSM 44587T) and Arthrobacter russicus sp. nov. (A1-3T=GTC 863T=JCM 11414T=DSM 14555T).

A novel Gram-stain-positive, aerobic, non-motile actinobacterium, designated strain E2AT, was isolated from a coral sample and examined using a polyphasic taxonomic approach. Phylogenetic analysis based on 16S rRNA gene sequences revealed that strain E2AT formed a distinct phyletic lineage in the genus Saccharopolyspora and was closely related to S. cavernae CCTCC AA 2012022T (96.4 %) and S. lacisalsi CCTCC AA 2010012T (95.3 %). The isolate grew at 15–35 °C, pH 5–12 and in the presence of 1–16 % (w/v) NaCl. The cell-wall diamino acid was meso-DAP. Major fatty acids identified were iso-C15 : 0, iso-C16 : 0 and C17 : 1 ω8c. The predominant menaquinone was MK-9(H4). The polar lipids detected were diphosphatidylglycerol, phosphatidylglycerol, phosphatidylcholine, phosphatidylethanolamine, phosphatidylmethylethanolamine, one unidentified glycolipid, one unidentified phospholipid and one unidentified aminolipid. The genomic DNA G+C content was 68.6 mol%. Based on the data from the polyphasic taxonomic study reported here, strain E2AT represents a novel species within the genus Saccharopolyspora , for which the name Saccharopolyspora coralli sp. nov. is proposed. Strain K7-2T contained ubiquinone-10 (Q-10) as the predominant respiratory lipoquinone and did not produce bacteriochlorophyll a. Major fatty acids were C18 : 1 ω7c (51.4 %), iso-C15 : 0 2-OH and/or C16 : 1 ω7c (15.0 %) and C17 : 1 ω6c (8.8 %). Major polar lipids were phosphatidylethanolamine and phosphatidylcholine. The DNA G+C content was 61.6 mol%. Phylogenetic analyses based on 16S rRNA gene sequences revealed that strain K7-2T formed a distinct phylogenetic lineage within the cluster comprising Erythrobacter strains. Similarities between the 16S rRNA gene sequences of strain K7-2T and the type strains of Erythrobacter species ranged from 95.0 % (Erythrobacter litoralis DSM 8509T) to 96.8 % (Erythrobacter citreus RE35F/1T). On the basis of polyphasic taxonomic data, strain K7-2T (=KCTC 22330T=JCM 15420T) is classified in a novel species within the genus Erythrobacter, for which the name Erythrobacter gangjinensis sp. nov. is proposed.

A filamentous actinomycete strain, designated GW9-2T, was isolated from a soil sample collected from the Fildes Peninsula, King George Island, West Antarctica. The strain was identified using a polyphasic taxonomic approach. The strain grew slowly on most media tested, producing small amounts of aerial mycelia and no diffusible pigments on most media tested. The strain grew in the presence of 0–12 % (w/v) NaCl (optimum, 2–4 %), at pH 9.0–11.0 (optimum, pH 9.0) and 10–37 °C (optimum, 28 °C). The isolate contained meso-diaminopimelic acid, no diagnostic sugars and MK-9(H4) as the predominant menaquinone. The major phospholipids were phosphatidylglycerol, phosphatidylcholine and phosphatidylmethylethanolamine. The major fatty acids were iso-C16 : 0, anteiso-C17 : 0, C18 : 1ω9c, iso-C15 : 0 and iso-C17 : 0. DNA–DNA relatedness was 37.6 % with Nocardiopsis lucentensis DSM 44048T, the nearest phylogenetic relative (97.93 % 16S rRNA gene sequence similarity). On the basis of the results of a polyphasic study, a novel species, Nocardiopsis fildesensis sp. nov., is proposed. The type strain is GW9-2T ( = CGMCC 4.7023T = DSM 45699T = NRRL B-24873T).

Currently, bacterial taxonomy relies on a polyphasic approach based on the combination of phenotypic and genotypic characteristics. However, the current situation is paradoxical in that the genetic criteria that are used, including DNA–DNA hybridization, 16S rRNA gene sequence nucleotide similarity and phylogeny, and DNA G+C content, have significant limitations, but genome sequences that contain the whole genetic information of bacterial strains are not used for taxonomic purposes, despite the decreasing costs of sequencing and the increasing number of available genomes. Recently, we diversified bacterial culture conditions with the aim of isolating uncultivated bacteria. To classify the putative novel species that we cultivated, we used a polyphasic strategy that included phenotypic as well as genomic criteria (genome characteristics as well as genomic sequence similarity). Herein, we review the pros and cons of genome sequencing for taxonomy and propose that the incorporation of genome sequences in taxonomic studies has the advantage of using reliable and reproducible data. This strategy, which we name taxono-genomics, may contribute to the taxonomic classification of bacteria.

An actinobacterium, strain YIM 70010T, which was isolated from a desert soil sample collected in Egypt, was subjected to a polyphasic taxonomy study. The organism was alkalitolerant and its optimum growth occurred at pH 8·0–9·0. The isolate contained chemotaxonomic markers that were characteristic of the genus Citricoccus, i.e. the peptidoglycan type Lys–Gly–Glu (variation A4α), the predominant menaquinone MK-9(H2) and a polar lipid profile consisting of diphosphatidylglycerol, phosphatidylglycerol, phosphatidylinositol and two unknown glycolipids. The major fatty acids were anteiso-C15 : 0 and iso-C15 : 0. The G+C content of the genomic DNA was 63·8 mol%. Strain YIM 70010T exhibited a 16S rRNA gene sequence similarity of 99·6 % and DNA–DNA relatedness value of 56 % with Citricoccus muralis DSM 14442T. The phenotypic characteristics and DNA–DNA relatedness data indicate that strain YIM 70010T can be distinguished from C. muralis (DSM 14442T). Therefore, on the basis of the polyphasic taxonomic data presented, a novel species of the genus Citricoccus, Citricoccus alkalitolerans sp. nov. (type strain, YIM 70010T=CCTCC AA 203008T=DSM 15665T=KCTC 19012T) is proposed.

A novel marine actinomycete, designated strain KST3-3T, which was isolated from a sediment sample of the coast of Jeju, Korea, was subjected to a polyphasic taxonomic characterization. The organism was characterized morphologically by the formation of motile, coccoid cells. A phylogenetic analysis based on 16S rRNA gene sequence comparisons showed that the organism was related to the genera Kineosporia and Kineococcus, and members of the suborder Frankineae, and occupied the deepest branch outside a taxon encompassing members of the genus Kineococcus. The organism showed relatively low levels of 16S rRNA gene sequence similarity to members of the genera Kineococcus (93.0–93.4 %) and Kineosporia (93.1–93.8 %). The morphological and chemotaxonomic characteristics, albeit with a slightly higher level of sequence similarity to members of the genus Kineosporia, supported its classification within the genus Kineococcus. On the basis of the polyphasic data presented, it was evident that the organism should be assigned to a novel species of the genus Kineococcus, for which the name Kineococcus marinus sp. nov. is proposed. The type strain is strain KST3-3T (=KCCM 42250T=NRRL B-24439T).

An obligately aerobic, Gram-negative, non-motile, pale-pink-pigmented, rod-shaped strain, designated Shu-9-SY12-35CT, was isolated from seawater in Jodogahama, Iwate, Japan, and was subjected to a polyphasic taxonomic examination. Phylogenetic analyses based on the 16S rRNA gene sequence revealed that the novel isolate was affiliated with the family ‘Flexibacteraceae’ of the phylum Bacteroidetes and that it showed highest sequence similarity (86.4 %) with Dyadobacter hamtensis HHS 11T. The novel isolate is phenotypically and physiologically different from strains described previously. The G+C content of the DNA was 56.3 mol%, MK-7 was the major menaquinone and iso-C15 : 0, C16 : 1 ω7c and iso-C17 : 0 3-OH were the major fatty acids. On the basis of polyphasic taxonomic studies, it was concluded that strain Shu-9-SY12-35CT represents a new genus and species of the family ‘Flexibacteraceae’, for which the name Persicitalea jodogahamensis gen. nov., sp. nov. is proposed. The type strain of Persicitalea jodogahamensis is Shu-9-SY12-35CT (=MBIC07417T=IAM 15412T=KCTC 12866T).

Phylogenetic analyses based on the 16S rRNA gene sequence revealed that the novel isolate was affiliated to the family ‘Flammeovirgaceae’ of the phylum Bacteroidetes and that it showed highest sequence similarity (85.5 %) to Flammeovirga yaeyamensis NBRC 100898T. The novel isolate could be differentiated phenotypically and physiologically from recognized members of the family ‘Flammeovirgaceae’. The G+C content of the DNA was 43.0 mol%, MK-7 was the major menaquinone and iso-C15 : 0, C16 : 1 ω7c and C16 : 1 ω5c were the major fatty acids. On the basis of this polyphasic evidence, it was concluded that strain Shu-F-UV2-2T represents a novel species in a new genus of the family ‘Flammeovirgaceae’, for which the name Perexilibacter aurantiacus gen. nov., sp. nov. is proposed. The type strain is Shu-F-UV2-2T (=MBIC06993T=IAM 15413T=KCTC 12867T).

Twelve new specimens of sporidesmium-like taxa were collected from freshwater habitats in China and Thailand. Phylogenetic analysis of nuc 28S rDNA (LSU), internal transcribed spacer (ITS), translation elongation factor 1-alpha (TEF1-α) and second-largest subunit of RNA polymerase II (RPB2) sequence data, combined with morphological data, revealed that they are Distoseptispora species. Among them, six new species, including D. aqualignicola, D. aquamyces, D. crassispora, D. curvularia, D. nonrostrata and D. pachyconidia, are introduced. Two new combinations, D. adscendens and D. leonensis, are transferred from Ellisembia. A new habitat and geographical record are reported for D. clematidis, collected from a freshwater habitat in China. New RPB2 sequence data for D. dehongensis are provided.
