Pseudomonas aeruginosa is an opportunistic human pathogen implicated in nosocomial infection and infecting people with compromised immune systems such as cystic fibrosis patients. Although multiple genes involved in P. aeruginosa pathogenesis have been characterized, the overall mechanism of virulence is not fully understood. In this study, we identified a functional two-partner secretion (TPS) system, composed of the PdtA exoprotein and its cognate pore-forming β-barrel PdtB transporter, which is implicated in the virulence of P. aeruginosa. We found that the predicted PdtA exoprotein is related to the HMW-like adhesins subfamily TPS systems. We demonstrate here that limitation of inorganic phosphate (Pi) allows the production of PdtA protein. We show that PdtA is processed during its outer-membrane translocation, with an N-terminal domain released into the extracellular environment and a C-terminal domain associated with the outer membrane of the cell. We also obtained evidence that the transport of PdtA is strictly dependent on the production of PdtB, a result confirming that these proteins constitute a functional TPS system. Furthermore, using the Caenorhabditis elegans model of infection, we show that a pdtA mutant is less virulent than the wild-type strain.

The Penn Discourse Treebank (PDTB) was released to the public in 2008. It remains the largest manually annotated corpus of discourse relations to date. Its focus on discourse relations that are either lexically-grounded in explicit discourse connectives or associated with sentential adjacency has not only facilitated its use in language technology and psycholinguistics but also has spawned the annotation of comparable corpora in other languages and genres. Given this situation, this paper has four aims: (1) to provide a comprehensive introduction to the PDTB for those who are unfamiliar with it; (2) to correct some wrong (or perhaps inadvertent) assumptions about the PDTB and its annotation that may have weakened previous results or the performance of decision procedures induced from the data; (3) to explain variations seen in the annotation of comparable resources in other languages and genres, which should allow developers of future comparable resources to recognize whether the variations are relevant to them; and (4) to enumerate and explain relationships between PDTB annotation and complementary annotation of other linguistic phenomena. The paper draws on work done by ourselves and others since the corpus was released.

The compound pyridine-2,6-bis(thiocarboxylic acid) (PDTC) is known to be produced and excreted by three strains of Pseudomonas. Its reactivity includes the complete dechlorination of the environmental contaminant carbon tetrachloride. PDTC functions as a siderophore; however, roles as a ferric reductant and antimicrobial agent have also been proposed. PDTC function and regulation were further explored by characterizing the phenotypes of mutants in predicted membrane transporter genes. The functions of a predicted outer-membrane transporter (PdtK) and a predicted inner-membrane permease (PdtE) were examined in Pseudomonas putida DSM 3601. Uptake of iron from 55Fe(III):PDTC, and bioutilization of PDTC in a chelated medium, were dependent upon PdtK and PdtE. Another strain of P. putida (KT2440), which lacks pdt orthologues, showed growth inhibition by PDTC that could be relieved by introducing a plasmid containing pdtKCPE. Transcriptional activation in response to exogenously added PDTC (25 μM) was unaltered by the pdtK or pdtE mutations; each mutant showed activation of a pdt transcriptional reporter, indistinguishable from an isogenic PDTC utilization-proficient strain. The data demonstrate that PdtK and PdtE constitute a bipartite outer-membrane/inner-membrane transport system for iron acquisition from Fe(III):PDTC. Disruptions in this portion of the P. putida DSM 3601 pdt gene cluster do not abolish PDTC-dependent transcriptional signalling.

Summary The development and research of discourse-annotated corpora is a relatively new field, therefore Lithuanian researchers seek to supplement the existing corpora resources and look for ways to study discourse relations by linking and comparing them with their counterparts in other languages because in different languages discourse relations are realized by different linguistic means. The aim of the article is to present the developing available corpora resources drawing on the experience of foreign scholars and to discuss guidelines for translation research at the discourse level. Therefore, the article first deals with the possibilities of expressing discourse relations by using discourse markers as their linguistic realization in different languages, discussing possible choices of translators, taking into account discourse realtions in translation and the use of different linguistic means. The article presents the parallel multilingual corpus TED-MBD (Multilingual discourse-annotated corpus), which is annotated at the discourse level, in accordance with the objectives and principles of PDTB (Penn Discourse Treebank) discourse annotation. The article discusses in detail the annotation system of PDTB discourse markers, the reader is introduced to the hierarchy of senses of discourse relations, the principles of annotation and insights into the application of the PDTB scheme. It also describes the annotation principles of the Lithuanian part of the corpus in accordance with the PDTB discourse annotation rules; the first results related to the expression of discourse relations and the use of discourse markers are discussed. The article also presents the first research guidelines on how to compare Lithuanian and English discourse-annotated texts in order to understand translation tendencies at the discourse level.

Describing implicit phenomena in discourse is known to be a problematic task, from both theoretical and empirical perspectives. The present article contributes to this topic by a novel comparative analysis of two prominent annotation approaches to discourse relations (coherence relations) that were carried out on the same texts. We compare the annotation of implicit relations in the Penn Discourse Treebank 2.0, i.e. discourse relations not signaled by an explicit discourse connective, to the recently released analysis of signals of rhetorical relations in the RST Signalling Corpus (RST-SC). The intersection of corresponding pairs of relations is rather a small one, but it shows a clear tendency: unlike the overall signal distribution in the RST-SC, more than half of the signals in the studied intersection are of semantic type, formed mostly by loosely defined lexical chains. Our data transformation allows for a simultaneous depiction and detailed study of the two resources.

AbstractSince the release of the large discourse-level annotation of the Penn Discourse Treebank (PDTB), research work has been carried out on certain subtasks of this annotation, such as disambiguating discourse connectives and classifying Explicit or Implicit relations. We see a need to construct a full parser on top of these subtasks and propose a way to evaluate the parser. In this work, we have designed and developed an end-to-end discourse parser-to-parse free texts in the PDTB style in a fully data-driven approach. The parser consists of multiple components joined in a sequential pipeline architecture, which includes a connective classifier, argument labeler, explicit classifier, non-explicit classifier, and attribution span labeler. Our trained parser first identifies all discourse and non-discourse relations, locates and labels their arguments, and then classifies the sense of the relation between each pair of arguments. For the identified relations, the parser also determines the attribution spans, if any, associated with them. We introduce novel approaches to locate and label arguments, and to identify attribution spans. We also significantly improve on the current state-of-the-art connective classifier. We propose and present a comprehensive evaluation from both component-wise and error-cascading perspectives, in which we illustrate how each component performs in isolation, as well as how the pipeline performs with errors propagated forward. The parser gives an overall system F1 score of 46.80 percent for partial matching utilizing gold standard parses, and 38.18 percent with full automation.

Concession is one of the trickiest semantic discourse relations appearing in natural language. Many have tried to sub-categorize Concession and to define formal criteria to both distinguish its subtypes as well as for distinguishing Concession from the (similar) semantic relation of Contrast. But there is still a lack of consensus among the different proposals. In this paper, we focus on those approaches, e.g. (Lagerwerf 1998), (Winter & Rimon 1994), and (Korbayova & Webber 2007), assuming that Concession features two primary interpretations, "direct" and "indirect". We argue that this two way classification falls short of accounting for the full range of variants identified in naturally occurring data. Our investigation of one thousand Concession tokens in the Penn Discourse Treebank (PDTB) reveals that the interpretation of concessive relations varies according to the source of expectation. Four sources of expectation are identified. Each is characterized by a different relation holding between the eventuality that raises the expectation and the eventuality describing the expectation. We report a) a reliable inter-annotator agreement on the four types of sources identified in the PDTB data, b) a significant improvement on the annotation of previous disagreements on Concession-Contrast in the PDTB and c) a novel logical account of Concession using basic constructs from Hobbs' (1998) logic. Our proposal offers a uniform framework for the interpretation of Concession while accounting for the different sources of expectation by modifying a single predicate in the proposed formulae.

Discourse-annotated corpora are an important resource for the community, but they are often annotated according to different frameworks. This makes joint usage of the annotations difficult, preventing researchers from searching the corpora in a unified way, or using all annotated data jointly to train computational systems. Several theoretical proposals have recently been made for mapping the relational labels of different frameworks to each other, but these proposals have so far not been validated against existing annotations. The two largest discourse relation annotated resources, the Penn Discourse Treebank and the Rhetorical Structure Theory Discourse Treebank, have however been annotated on the same texts, allowing for a direct comparison of the annotation layers. We propose a method for automatically aligning the discourse segments, and then evaluate existing mapping proposals by comparing the empirically observed against the proposed mappings. Our analysis highlights the influence of segmentation on subsequent discourse relation labelling, and shows that while agreement between frameworks is reasonable for explicit relations, agreement on implicit relations is low. We identify several sources of systematic discrepancies between the two annotation schemes and discuss consequences for future annotation and for usage of the existing resources.

Question-answer pairs are typically associated to spoken discourse and to directive speech acts, although they are also found in written texts. We analyse contexts extracted from the CRPC-DB, a written subcorpus annotated with discourse relations in the PDTB-style. We focus on the nature of the question and of the answer in interactional contexts, but also in contexts where a single locutor poses the question and answers it. Contexts of question-answer pairs with a single locutor have a textual function related to the topic-comment structure of the text and involve a virtual locutor and a modalized assertion. We discuss the treatment of question-answer pairs in discourse banks following different theoretical frameworks and make a proposal that integrates these contexts in our annotation scheme. Our results contribute to theoretical proposals that focus on the pragmatic and textual functions of question-answer pairs, and their application to a new resource for the study of discourse in Portuguese.

Implicit discourse relation recognition is a challenging task due to the absence of the necessary informative clues from explicit connectives. An implicit discourse relation recognizer has to carefully tackle the semantic similarity of sentence pairs and the severe data sparsity issue. In this article, we learn token embeddings to encode the structure of a sentence from a dependency point of view in their representations and use them to initialize a baseline model to make it really strong. Then, we propose a novel memory component to tackle the data sparsity issue by allowing the model to master the entire training set, which helps in achieving further performance improvement. The memory mechanism adequately memorizes information by pairing representations and discourse relations of all training instances, thus filling the slot of the data-hungry issue in the current implicit discourse relation recognizer. The proposed memory component, if attached with any suitable baseline, can help in performance enhancement. The experiments show that our full model with memorizing the entire training data provides excellent results on PDTB and CDTB datasets, outperforming the baselines by a fair margin.

Implicit discourse relation recognition (IDRR) is a challenging but crucial task in discourse analysis. Most existing methods train multiple models to predict multi-level labels independently, while ignoring the dependence between hierarchically structured labels. In this paper, we consider multi-level IDRR as a conditional label sequence generation task and propose a Label Dependence-aware Sequence Generation Model (LDSGM) for it. Specifically, we first design a label attentive encoder to learn the global representation of an input instance and its level-specific contexts, where the label dependence is integrated to obtain better label embeddings. Then, we employ a label sequence decoder to output the predicted labels in a top-down manner, where the predicted higher-level labels are directly used to guide the label prediction at the current level. We further develop a mutual learning enhanced training method to exploit the label dependence in a bottom-up direction, which is captured by an auxiliary decoder introduced during training. Experimental results on the PDTB dataset show that our model achieves the state-of-the-art performance on multi-level IDRR. We release our code at https://github.com/nlpersECJTU/LDSGM.

Discourse information, as postulated by popular discourse theories, such as RST and PDTB, has been shown to improve an increasing number of downstream NLP tasks, showing positive effects and synergies of discourse with important real-world applications. While methods for incorporating discourse become more and more sophisticated, the growing need for robust and general discourse structures has not been sufficiently met by current discourse parsers, usually trained on small scale datasets in a strictly limited number of domains. This makes the prediction for arbitrary tasks noisy and unreliable. The overall resulting lack of high-quality, high-quantity discourse trees poses a severe limitation to further progress. In order the alleviate this shortcoming, we propose a new strategy to generate tree structures in a task-agnostic, unsupervised fashion by extending a latent tree induction framework with an auto-encoding objective. The proposed approach can be applied to any tree-structured objective, such as syntactic parsing, discourse parsing and others. However, due to the especially difficult annotation process to generate discourse trees, we initially develop a method to generate larger and more diverse discourse treebanks. In this paper we are inferring general tree structures of natural text in multiple domains, showing promising results on a diverse set of tasks.

Résumé En nous inspirant des travaux de Haegeman (2004), nous montrons que les conjonctions de subordination du français écrit se partitionnent en deux classes, les conjonctions centrales et périphériques, et que cette partition dépend du sens des conjonctions. Ainsi, quand dans son sens temporel est centrale comme toute conjonction temporelle, et périphérique dans son sens contrastif comme toute conjonction contrastive. Cette partition s’appuie sur différents critères syntaxiques et sémantiques déjà étudiés dans la littérature, faisant intervenir la notion de contenu (sémantique) en jeu ou projectif, ainsi que sur un critère sémantico-discursif original qui met en jeu la distinction entre l’usage intensionnel et évidentiel d’un verbe d’attitude propositionnelle ou d’un verbe de dire Hunter (2016). Ensuite, nous montrons que cette partition s’étend aux autres connecteurs de discours du français écrit, d’où la notion de connecteurs centraux et périphériques. Cette partition respecte la règle suivante: si deux connecteurs, quelle que soit leur catégorie, ont le même sens, alors ils sont tous deux centraux ou tous deux périphériques. Nous pouvons par là-même introduire une nouvelle partition des relations de discours, qui s’accorde relativement bien (mais non entièrement) avec la classification sémantique du PDTB (Prasad et al., 2007) et qui est orthogonale aux autres partitions proposées dans la littérature.

Recognizing implicit discourse relation is a challenging task in discourse analysis, which aims to understand and infer the latent relations between two discourse arguments, such as temporal, comparison. Most of the present models largely focus on learning-based methods that utilize only intra-sentence textual information to identify discourse relations, ignoring the wider contexts beyond the discourse. Moreover, people comprehend the meanings and the relations of discourses, heavily relying on their interconnected working memories (e.g., instant memory, long-term memory). Inspired by this, we propose a Knowledge-Enhanced Attentive Neural Network (KANN) framework to address these issues. Specifically, it establishes a mutual attention matrix to capture the reciprocal information between two arguments, as instant memory. While implicitly stated knowledge in the arguments is retrieved from external knowledge source and encoded as inter-words semantic connection embeddings to further construct knowledge matrix, as long-term memory. We devise a novel paradigm with two ways by the collaboration of the memories to enrich the argument representation: 1) integrating the knowledge matrix into the mutual attention matrix, which implicitly maps knowledge into the process of capturing asymmetric interactions between two discourse arguments; 2) directly concatenating the argument representations and the semantic connection embeddings, which explicitly supplements knowledge to help discourse understanding. The experimental results on the PDTB also show that our KANN model is effective.

Background: Antimicrobial photodynamic therapy (PDT) has been introduced as a potential option for peri-implantitis treatment. The aim of this study is to evaluate the antimicrobial effect of a novel technique involving a combination of 445 nm diode laser light with 0.1% riboflavin solution (used as a photosensitizing dye) as applied on a bacterial–fungal biofilm formed on implants and to compare the performance of this technique with that of the commonly used combination of 660 nm diode laser with 0.1% methylene blue dye. Methods: An in vitro study was conducted on 80 titanium dental implants contaminated with Staphylococcus aureus (SA) and Candida albicans (CA) species. The implants were randomly divided into four groups: negative control (NC), without surface treatment; positive control (PC), treated with a 0.2% chlorhexidine (CHX)-based solution; PDT1, 660 nm (EasyTip 320 µm, 200 mW, Q power = 100 mW, 124.34 W/cm2, 1240 J/cm2) with a 0.1% methylene blue dye; and PDT2, 445 nm (EasyTip 320 µm, 200 mW, Q power = 100 mW, 100 Hz, 124.34 W/cm2, 1.24 J/cm2) with a 0.1% riboflavin dye. Results: The PDT1 and PDT2 groups showed greater reduction of SA and CA in comparison to the NC group and no significant differences in comparison to the PC group. No statistically significant differences between the PDT1 and PDT2 groups were observed. Conclusions: A novel antimicrobial treatment involving a combination of 445 nm diode laser light with riboflavin solution showed efficiency in reducing SA and CA biofilm formation on dental implant surfaces comparable to those of the more commonly used PDT treatment consisting of 660 nm diode laser light with methylene blue dye or 0.2% CHX treatment.

ABSTRACT In order to gain an understanding of the molecular mechanisms dictating production of the siderophore and dechlorination agent pyridine-2,6-bis(thiocarboxylic acid) (PDTC), we have begun characterization of a gene found in the pdt gene cluster of Pseudomonas stutzeri KC predicted to have a regulatory role. That gene product is an AraC family transcriptional activator, PdtC. Quantitative reverse transcription-PCR and expression of transcriptional reporter fusions were used to assess a role for pdtC in the transcription of pdt genes. PdtC and an upstream, promoter-proximal DNA segment were required for wild-type levels of expression from the promoter of a predicted biosynthesis operon (P pdt F ). At least two other transcriptional units within the pdt cluster were also dependent upon pdtC for expression at wild-type levels. The use of a heterologous, Pseudomonas putida host demonstrated that pdtC and an exogenously added siderophore were necessary and sufficient for expression from the pdtF promoter, i.e., none of the PDTC utilization genes within the pdt cluster were required for transcriptional signaling. Tests using the promoter of the pdtC gene in transcriptional reporter fusions indicated siderophore-dependent negative autoregulation similar to that seen with other AraC-type regulators of siderophore biosynthesis and utilization genes. The data increase the repertoire of siderophore systems known to be regulated by this type of transcriptional activator and have implications for PDTC signaling.

Powder diffraction data and refined unit cell parameters of two palladium borides were determined. For Pd3B (space group Pnma; Fe3C type) it was found that a=0.54602(3) nm, b=0.75596(4) nm, c=0.48417(4) nm and for Pd5B2 (space group C2/c; Mn5C2 type) a=1.27759(12) nm, b=0.49497(5) nm, c=0.54704(4) nm, β=97.049(7)°. Further, it was shown that the position of the principal scattering peak of the amorphous Pd2B fulfils the Nagel–Tauc criterion about glass forming ability.
