Enabling the full life cycle of scientific and engineering workflows requires robust middleware and services that support effective data management, near-realtime data movement and custom data processing. Many existing solutions exploit the database as a passive metadata catalog. In this paper, we present an approach that makes use of federation of databases to host data-centric wind tunnel application workflows. The user is able to compose customized application workflows based on database services. We provide a reference implementation that leverages typical business tools and technologies: Microsoft SQL Server for database services and Windows Workflow Foundation for workflow services. The application data and user's code are both hosted in federated databases. With the growing interest in XML Web Services in scientific Grids, and with databases beginning to support native XML types and XML Web services, we can expect the role of databases in scientific computation to grow in importance.

Extensible Markup Language (XML) has become a common language for data interchange and data representation in the Web. The evolution of the big data environment and the large volume of data which is being represented by XML on the Web increase the challenges in effectively managing such data in terms of storing and querying. Numerous solutions have been introduced to store and query XML data, including the file systems, Object-Oriented Database (OODB), Native XML Database (NXD), and Relational Database (RDB). Previous research attempts indicate that RDB is the most powerful technology for managing XML data to date. Because of the structure variations of XML and RDB, the need to map XML data to an RDB scheme is increased. This growth has prompted numerous researchers and database vendors to propose different approaches to map XML documents to an RDB, translating different types of XPath queries to SQL queries and returning the results to an XML format. This paper aims to comprehensively review most cited and latest mapping approaches and database vendors that use RDB solution to store and query XML documents, in a narrative manner. The advantages and the drawbacks of each approach is discussed, particularly in terms of storing and querying. The paper also provides some insight into managing XML documents using RDB solution in terms of storing and querying and contributes to the XML community.

XML is ubiquitously used as an information exchange platform for web-based applications in healthcare, life sciences, and many other domains. Proliferating XML data are now managed through latest native XML database technologies. XML data sources conforming to common XML schemas could be shared and integrated with syntactic interoperability. Semantic interoperability can be achieved through semantic annotations of data models using common data elements linked to concepts from ontologies. In this paper, we present a framework and software system to support the development of semantic interoperable XML based data sources that can be shared through a Grid infrastructure. We also present our work on supporting semantic validated XML data through semantic annotations for XML Schema, semantic validation and semantic authoring of XML data. We demonstrate the use of the system for a biomedical database of medical image annotations and markups.

This article is an attempt to develop Geographic Information Systems (GIS) technology into an analytical tool for examining the relationships between the height of the bookshelves and the behavior of library readers in utilizing books within a library. The tool would contain a database to store book-use information and some GIS maps to represent bookshelves. Upon analyzing the data stored in the database, different frequencies of book use across bookshelf layers are displayed on the maps. The tool would provide a wonderful means of visualization through which analysts can quickly realize the spatial distribution of books used in a library. This article reveals that readers tend to pull books out of the bookshelf layers that are easily reachable by human eyes and hands, and thus opens some issues for librarians to reconsider the management of library collections.

In IEC61850 substation automation systems (SASs), substation configuration description language (SCL) is suggested to assure seamless information exchange among various intelligent electronic devices (IEDs) from different manufacturers in the form of unambiguous and standardized XML. In the paper, native XML database (NXD) is proposed to store and manage SCL files since NXD takes advantage over XML enabled database (XED) in maintaining information integrity that is the most important factor of SCL file management. And the detailed process of SCL file dynamic implementation in IEDs is demonstrated. According to information with different communication real-time requirements, configuration information from SCL files will be extracted in advance or only when the information is used. Finally, a testbed built by open source software Libxml2 under Linux system verifies the effectiveness of SCL file information extraction using Xpath.

As many software systems migrate their component communication to the web service paradigm, security becomes an immediate concern. Many existing solutions cannot handle complex situations involving the user, session, application, and any number of XML inter-related documents. The learner information management web service we develop for an e-learning environment has to control access of inter-related XML documents representing different roles of users in the e-learning environment. In this paper, we present an authentication and authorization model for web services that provides access control of inter-related XML documents. This scheme works especially well when the documents that will be operated on are organized in hierarchical structures, like the collections in a native XML database.

The program gama-local is a part of GNU Gama project and allows adjustment of local geodetic networks. Before realization of this project the program gama-local supported only XML as an input. I designed and implemented support for the SQLite database and thanks to this extension gama-local can read input data from the SQLite database. This article is focused on the specifics of the use of callback functions in C++ using the native SQLite C/C++ Application Programming Interface. The article provides solution to safe calling of callback functions written in C++. Callback functions are called from C library and C library itself is used by C++ program. Provided solution combines several programing techniques which are described in detail, so this article can serve as a cookbook even for beginner programmers. This project was accomplished within my bachelor thesis.

This article introduces a complete storage and retrieval architecture for a database environment for XML documents. DocBase, a prototype system based on this architecture, uses a flexible storage and indexing technique to allow highly expressive queries without the necessity of mapping documents to other database formats. DocBase is an integration of several techniques that include (i) a formal model called Heterogeneous Nested Relations (HNR), (ii) a conceptual model XER (Extensible Entity Relationship), (ii) formal query languages (Document Algebra and Calculus), (iii) a practical query language (Document SQL or DSQL), (iv) a visual query formulation method with QBT (Query By Templates), and (v) the DocBase query processing architecture. This paper focuses on the overall architecture of DocBase including implementation details, describes the details of the query-processing framework, and presents results from various performance tests. The paper summarizes experimental and usability analyses to demonstrate its feasibility as a general architecture for native as well as embedded document manipulation methods.

Purpose This paper aims to evaluate the state-of-the-art in CSV uplift tools. Based on this evaluation, a method that incorporates data transformations into uplift mapping languages by means of functions is proposed and evaluated. Typically, tools that map non-resource description framework (RDF) data into RDF format rely on the technology native to the source of the data when data transformation is required. Depending on the data format, data manipulation can be performed using underlying technology, such as relational database management system (RDBMS) for relational databases or XPath for XML. For CSV/Tabular data, there is no such underlying technology, and instead, it requires either a transformation of source data into another format or pre/post-processing techniques. Design/methodology/approach To evaluate the state-of-the-art in CSV uplift tools, the authors present a comparison framework and have applied it to such tools. A key feature evaluated in the comparison framework is data transformation functions. They argue that existing approaches for transformation functions are complex – in that a number of steps and tools are required. The proposed method, FunUL, in contrast, defines functions independent of the source data being mapped into RDF, as resources within the mapping itself. Findings The approach was evaluated using two typical real-world use cases. The authors have compared how well our approach and others (that include transformation functions as part of the uplift mapping) could implement an uplift mapping from CSV/Tabular into RDF. This comparison indicates that the authors’ approach performs well for these use cases. Originality/value This paper presents a comparison framework and applies it to the state-of-the-art in CSV uplift tools. Furthermore, the authors describe FunUL, which, unlike other related work, defines functions as resources within the uplift mapping itself, integrating data transformation functions and mapping definitions. This makes the generation of RDF from source data transparent and traceable. Moreover, as functions are defined as resources, these can be reused multiple times within mappings.

Abstract A prerequisite for systems biology is the integration and analysis of heterogeneous experimental data stored in hundreds of life-science databases and millions of scientific publications. Several standardised formats for the exchange of specific kinds of biological information exist. Such exchange languages facilitate the integration process; however they are not designed to transport integrated datasets. A format for exchanging integrated datasets needs to i) cover data from a broad range of application domains, ii) be flexible and extensible to combine many different complex data structures, iii) include metadata and semantic definitions, iv) include inferred information, v) identify the original data source for integrated entities and vi) transport large integrated datasets. Unfortunately, none of the exchange formats from the biological domain (e.g. BioPAX, MAGE-ML, PSI-MI, SBML) or the generic approaches (RDF, OWL) fulfil these requirements in a systematic way.We present OXL, a format for the exchange of integrated data sets, and detail how the aforementioned requirements are met within the OXL format. OXL is the native format within the data integration and text mining system ONDEX. Although OXL was developed with the ONDEX system in mind, it also has the potential to be used in several other biological and non-biological applications described in this paper.Availability: The OXL format is an integral part of the ONDEX system which is freely available under the GPL at http://ondex.sourceforge.net/. Developments in LiDAR technology over the past decades have made LiDAR to become a mature and widely accepted source of geospatial information. This in turn has led to an enormous growth in data volume. The central idea for a file-centric storage of LiDAR point clouds is the observation that large collections of LiDAR data are typically delivered as large collections of files, rather than single files of terabyte size. This split of the dataset, commonly referred to as tiling, was usually done to accommodate a specific processing pipeline. It makes therefore sense to preserve this split. A document oriented NoSQL database can easily emulate this data partitioning, by representing each tile (file) in a separate document. The document stores the metadata of the tile. The actual files are stored in a distributed file system emulated by the NoSQL database. We demonstrate the use of MongoDB a highly scalable document oriented NoSQL database for storing large LiDAR files. MongoDB like any NoSQL database allows for queries on the attributes of the document. As a specialty MongoDB also allows spatial queries.
