Phytochromes constitute one of the six well-characterized families of photosensory proteins in Nature. From the viewpoint of computational modeling, however, phytochromes have been the subject of much fewer studies than most other families of photosensory proteins, which is likely a consequence of relevant high-resolution structural data becoming available only in recent years. In this work, hybrid quantum mechanics/molecular mechanics (QM/MM) methods are used to calculate UV-vis absorption spectra of Deinococcus radiodurans bacteriophytochrome. We investigate how the choice of QM/MM methodology affects the resulting spectra and demonstrate that QM/MM methods can reproduce the experimental absorption maxima of both the Q and Soret bands with an accuracy of about 0.15 eV. Furthermore, we assess how the protein environment influences the intrinsic absorption of the bilin chromophore, with particular focus on the Q band underlying the primary photochemistry of phytochromes.

The absorption lines found in the spectra of distant quasars provide a unique method of probing the physical conditions in the universe at early epochs. This thesis describes a study of the Lyman alpha forest absorption systems seen in the spectra of high redshift QSOs. The Anglo-Australian Telescope has been used to obtain high resolution spectra of several bright QSOs. Considerable effort has gone into developing statistical techniques for profile fitting to the data to objectively and reliably extract the parameters associated with each absorbing cloud. The distribution functions for these are given and discussed. Particular attention has been paid to the clustering properties of the Lyman alpha clouds and it is found that they are weakly (but significantly) clustered on small velocity scales. Possible interpretations of this result are discussed. One especially interesting aspect of QSO absorption systems concerns the potential for measuring, or obtaining limits on, the deuterium to hydrogen abundance at high redshifts. A knowledge of this quantity is important for constraining cosmological models and can also help us to understand the chemical evolution of light elements in galaxies. A series of numerical simulations has been carried out to explore the potential for such measurements and an absorption system has been analysed to obtain an upper limit to D/H at z = 3.

The National Academy of Sciences recently published a report which calls for improvements to the field of forensic science. Their report criticized many forensic disciplines for failure to establish rigorously-tested methods of comparison, and encouraged more research in these areas to establish limitations and assess error rates. This study applies chemometric and statistical methods to current and developing analytical techniques in fiber analysis. In addition to analysis of commercially available dyed textile fibers, two pairs of dyes are selected for custom fabric dyeing based on the similarities of their absorbance spectra and dye molecular structures. Visible absorption spectra for all fiber samples are collected using microspectrophotometry (MSP) and mass spectra are collected using electrospray ionization (ESI) mass spectrometry. Statistical calculations are performed using commercial software packages and software written in-house. Levels of Type I and Type II error are examined for fiber discrimination based on hypothesis testing of visible absorbance spectra profiles using a nonparametric permutation method. This work also explores evaluation of known and questioned fiber populations based on an assessment of statistical p-value distributions from questioned-known fiber comparisons with those of known fiber self-comparisons. Results from the hypothesis testing are compared with principal components analysis (PCA) and discriminant analysis (DA) of visible absorption spectra, as well as PCA and DA of ESI mass spectra. The sensitivity of a statistical approach will also be discussed in terms of how instrumental parameters and sampling methods may influence error rates.

This thesis examines the collision induced, far-infrared absorption of homonuclear diatomic molecules. These molecular processes are relevant in the astrophysical environments of planetary atmospheres and galactic molecular clouds, and a brief survey of far-infrared measurements of these regions is presented. The theory of collision induced absorption by molecular rotational transitions is reviewed and a calculation is made of the quadrupolar induced, single rotational transition absorption line intensities of the nitrogen and oxygen molecules. The far-infrared absorption spectra of liquid nitrogen and liquid oxygen at 77K, over the frequency range 5 to 70 cm⁻¹ , have been measured. The far-infrared spectrum of liquid oxygen has not previously been reported. The present work includes the design of a low temperature, multiple pass, far-infrared absorption cell intended for low temperature, low density gas measurements. The effect of diffraction on the cell's maximum attainable optical path length, and a model used to estimate the anticipated liquid helium consumption are discussed.

Sensitive and selective absorption spectroscopy techniques are applied to the detection of the excited species present in a range of low pressure inductively coupled plasmas (ICPs). The state densities and temperatures of various species are investigated across the parameter space accessible (plasma power and pressure) to aid in the understanding of the kinetic processes occurring. The experimental methods are based upon various forms of absorption spectroscopy, incorporating wavelength modulation and/or an optical enhancement cavity. The probing radiation is generated either directly using a CW diode laser or indirectly through the use of frequency conversion techniques. The absolute number densities of all four levels (1s2, 1s3, 1s4 and 1s5) present in the first excited manifold of atomic argon and neon are determined as a function of plasma operating conditions. A kinetic model is constructed to simulate these populations using cross-sections taken from the literature together with further measurements on the electron density and temperature obtained with a Langmuir probe. The model elucidates the importance of populational redistribution within the 1s manifold via excitation to the 2pn levels, and highlights the mechanism of radiative decay (with radiative trapping taken into account) as the ultimate loss route for the 1s manifold. Measurements are made using cavity enhanced absorption spectroscopy (CEAS) on the 2p5 and 2p6 state densities in argon in order to draw additional conclusions about the nature of the discharge and to verify the kinetic model. The populations of the 1s3 and 1s4 states are probed in a neon plasma with helium, argon and nitrogen as a dopant gas, with the aim of manipulating the EEDFs. The addition of N2 and Ar to the neon discharge resulted in a reduction in the 1s3 and 1s4 populations, while the addition of He resulted in an increase. These observations are consistent with a decrease and an increase, respectively, in the electron temperatures. The populations of the vibrational levels v = 0, 1, 3, and 6 of the A(3Σu+) state of molecular nitrogen are determined as a function of plasma operating conditions in a N2 discharge using CEAS. A selection of vibrational bands within the B(3Πg)←A(3Σu+) system are probed, with calibration achieved using cavity ring-down spectroscopy. At 25 mTorr and 200 W power the populations of the v = 0, 1,3, and 6 levels are (1.31 ± 0.16) × 1011 cm-3, (8.44 ± 1.01) × 1010 cm-3, (2.83 ± 0.34) × 1010 cm-3 and (5.27 ± 0.63) × 109 cm-3, respectively, corresponding to a vibrational temperature of 3600 ± 150 K. In addition, the observation of the N2+(X2Σg+) molecular ion in v = 0 using both CEAS and CEAS in combination with wavelength modulation spectroscopy is presented (which is found to improve the sensitivity for this measurement by approximately an order of magnitude). At 10 mTorr and 400 W the total population in N2+(X2Σg+, v = 0) is (1.26 ± 0.15) × 109 molecules cm-3, consistent with data obtained using a Langmuir probe. The density of oxygen atoms present in their ground state (3P2) is investigated using the technique of CEAS, and at 500 W and 100 mTorr the concentration is estimated to be (2.2 ± 0.3) × 1014 cm-3. This corresponds to a dissociation efficiency, δ, of O2 of 0.06. Furthermore, a difference frequency generation (DFG) system is constructed to generate radiation at 1.9 μm in order to probe the (0,0) band of the O2(b1Σg+←a1Δg) quadrupolar system. A minimum detectable absorbance of 1.3 × 10-5 over a 10 cm cell is determined by calibrating the system on an ammonia absorption, placing a limit of 1.8 × 1016 cm-3 on the total v = 0 population of O2(a1Δg) in a microwave discharge operating with 5 Torr pure O2.

Accurate knowledge of the centimeter- and millimeter-wavelength absorptivity of ammonia is necessary for the interpretation of the emission spectra of the jovian planets. The objective of this research has been to advance the understanding of the centimeter- and millimeter-wavelength opacity spectra of ammonia under jovian conditions using a combination of laboratory measurements and theoretical formulations. As part of this research, over 1000 laboratory measurements of the 2-4 mm-wavelength properties of ammonia under simulated upper and middle tropospheric conditions of the jovian planets, and approximately 1200 laboratory measurements of the 5-20 cm-wavelength properties of ammonia under simulated deep tropospheric conditions of the jovian planets have been performed. Using these and pre-existing measurements, a consistent mathematical formalism has been developed to reconcile the centimeter- and millimeter-wavelength opacity spectra of ammonia. This formalism can be used to estimate the opacity of ammonia in a hydrogen/helium atmosphere in the centimeter-wavelength range at pressures up to 100 bar and temperatures in the 200 to 500 K range and in the millimeter-wavelength range at pressures up to 3 bar and temperatures in the 200 to 300 K range. In addition, a preliminary investigation of the influence of water vapor on the centimeter-wavelength ammonia absorptivity spectra has been conducted. This work addresses the areas of high-sensitivity centimeter- and millimeter-wavelength laboratory measurements, and planetary science, and contributes to the body of knowledge that provides clues into the origin of our solar system. The laboratory measurements and the model developed as part of this doctoral research work can be used for interpreting the emission spectra of jovian atmospheres obtained from ground-based and spacecraft-based observations. The results of the high-pressure ammonia opacity measurements will also be used to support the interpretation of the microwave radiometer (MWR) measurements on board the NASA Juno spacecraft at Jupiter.

The chemistry and dynamics of our atmosphere are complex and diverse. A plethora of different chemical reactions are thought to be important, of which only some are known, and even less are well understood. Many of these atmospheric reactions involve highly reactive or unstable trace species, which can be difficult to study experimentally. However, the advancement of computational methods and hardware now make it possible to investigate these chemical species theoretically to an accuracy that is useful for atmospheric chemistry. In this thesis, we have applied modern electronic structure methods to some prototypical hydrogen bonded complexes and sulfonic acid derivatives to better understand the roles of these trace species in the atmosphere. We have calculated fundamental and overtone vibrational spectra, electronic absorption spectra, and reaction energetics with high level ab initio methods. Where possible, we compare our calculated results to experiment and in the absence of experimental data we suggest that our theoretical findings may be of use to atmospheric modelers.

The objective of this research is to develop a mathematical model that accurately estimates the opacity of sulfur dioxide in a carbon dioxide atmosphere under conditions characteristic of the Venus troposphere based on extensive laboratory measurements. High precision measurements of the millimeter-wavelength properties of sulfur dioxide are being conducted under multiple pressure and temperatures. These measurements are being conducted in both W-band and F-band (2-3 and 3-4 millimeter-wavelengths). The results of this research will significantly improve the understanding of the millimeter-wavelength emission spectrum of Venus and possibly determine the source of variations in the Venus millimeter-wavelength emissions.

Galactic winds are multi-phase outflows that probe how feedback regulates the mass and metallicity of galaxies. Their cold phase, mainly observable with absorption lines, is often detected hundreds to thousands of pc away from the galactic plane and with velocities of hundreds of km $\rm s^{-1}$. To understand observations, it is important to theoretically study how such lines are produced via numerical simulations of cloud systems exposed to winds and starburst UV backgrounds. In this thesis we study the thermodynamics, ion populations, and ion absorption lines of cold and warm radiative clouds evolving from magnetised wind-cloud systems and an unmagnetised shock-multicloud model. We account for radiative cooling with two different cooling floors and magnetic fields with two different orientations. In our wind-cloud simulations, cold clouds survive the interaction with the wind for longer, since they are less exposed to instabilities, than warmer clouds. Magnetic fields have a larger influence on warm clouds than in cold clouds. If transverse to the wind direction, the field creates a shield that confines the expansion of the cloud, delaying its evaporation. In our shock-multicloud simulation, cold gas at large distances is not accelerated by ram-pressure, but, instead, precipitates from mixed gas out of thermal equilibrium. To study ion populations and create synthetic spectra, we developed a flexible python interface to link our PLUTO simulations to TRIDENT via the YT-package infrastructure and CLOUDY. Our ion population analysis reveals that setting different cooling floors and magnetic fields affect the column densities of several ions. H\,{\sc i}, O\,{\sc vi}, Mg\,{\sc ii}, C\,{\sc iii}, and Si\,{\sc iv} are more sensitive to the cooling floors, and H\,{\sc i}, Mg\,{\sc ii}, C\, {\sc iii}, and Si\, {\sc iv} can also trace the initial magnetic field direction, making them good candidates for comparisons with observations.

The goal of the work presented in this thesis was to develop and implement a method for calculating optical absorption spectra for large electronic systems within a linear-scaling density-functional theory (LS-DFT) formalism. The key feature of this method was the development of a scheme for optimizing a set of localized orbitals to accurately represent unoccupied Kohn-Sham states, which are not well represented by the localized orbital basis sets used for ground state LS-DFT calculations. Three different schemes were compared for the calculation of unoccupied states using a one-dimensional “toy model” and the most promising of these, based on the use of a projection operator, was implemented in a fully-functional LS-DFT code. Using the toy model, two methods for the calculation of band structures within a localized basis set were investigated and some of the features required by localized basis sets in order to produce accurate band structures were identified. The method was tested by the application to both molecular and extended systems, with calculations of densities of states, band structures and optical absorption spectra. The results for the smaller systems were validated by comparison with a cubic-scaling plane-wave density-functional theory code, with which excellent agreement was achieved. Additionally, the method was shown to be linear-scaling for a conjugated polymer for system sizes up to 1000 atoms. The use of the projection method was shown to be crucial for calculating the above results, as was the implementation of a momentum operator based formalism for the calculation of spectra. Finally, it was shown that the method can be used to identify the transitions responsible for particular peaks in the spectra and is sensitive enough to distinguish between spectra for systems with very similar structures, demonstrating the capabilities of the method to aid the interpretation of experimental results.

Nanocomposite comprising planar array of silver nanoparticles in polymer matrix was submitted to Ar laser irradiation at the wavelength of 488 nm. The extinction spectra of the array were measured as a function of the irradiation power density. Two collective surface plasmon modes, namely T and P, associated with particle dipoles parallel and perpendicular to the plane of the layer were identified. The extinction bands of T and P modes exhibit blue spectral shift with the increase of radiation power. P mode band broadens when laser power increases. The observed effects are explained by heating of the nanocomposite by the intense laser radiation.

L'étude du pouvoir réflecteur (r) et de la transmission (t) des milieux anisotropes et absorbants dans l'infrarouge lointain nous a conduit a présenter des expressions directement programmables des relations permettant la détermination des constantes optiques, l'indice de réfraction n et l'indice d'absorption k à partir des mesures expérimentales de r et de t. Nous avons établi les expressions des facteurs de réflexion et de transmission pour les deux polarisations possibles de l'onde, en fonction de l'angle d'incidence. L'étude est limitée au cas de la propagation d'une onde plane dans les plans principaux du cristal. Nous abordons ensuite le cas de la lame à faces parallèles qui représente physiquement nos échantillons. Les facteurs de réflexion et de transmission sont mesurés dans l'infrarouge lointain de 10 à 600 cm##1 en lumière polarisée pour des températures comprises entre 7 et 300 k. Pour cette étude nous avons choisi un cristal biaxe, le nitrite de sodium et deux cristaux uniaxes, la cassitérite et le quartz. La comparaison des résultats expérimentaux et des valeurs calculées nécessite la connaissance de la fonction diélectrique. Nous utilisons la forme factorisée de la fonction diélectrique. Les valeurs initiales des paramètres d'ajustage sont déterminées par une analyse de Kramers-Kronig du spectre de réflexion sous incidence normale. La mesure simultanée du pouvoir réflecteur et de la transmission de la lame nous permet d'apporter une correction pour déterminer la valeur vraie du pouvoir réflecteur des cristaux, valeur nécessaire pour les calculs de physique du solide

Attenuated total reflection techniques have been used extensively as analytical tools for the analysis of thin films and analytes imbedded in complex scattering matrices. However they have not been commonly utilized as detectors in common analytical techniques such as Flow Injection Analysis because of their relatively low sensitivity. The feasibility of using a thin film planar waveguide as an absorption sensor in the Flow Injection Analysis of Urea was investigated. Urea was hydrolyzed to ammonia and carbon dioxide with the enzyme Urease. The ammonia produced was quantitated colorimetrically using Berthelot’s reaction. The reaction product, indophenol blue, was detected using the combination planar waveguide 9.2 microliter flow cell sensor. The planar waveguides used had 2 to 3 orders of magnitude greater sensitivity than typical internal reflection elements. The analytical working range obtained for urea determinations was from 0 to 20 mM urea at a rate of 30 samples per hour. A description of the investigation and the various factors involved in designing and optimizing a planar waveguide for absorption spectrometry is included.
