Tree topologies are often deployed in large-scale distributed systems to structure a hierarchical communication. Building and maintaining overlay networks self-organized in tree topologies is challenging to achieve in dynamic environments. Performance trade-offs between resilience to failures and message overhead need to be considered. This paper introduces eight adaptation strategies that provide a higher abstraction, modularity and reconfigurability in the tree self-organization process. Performance can be further enhanced by dynamically changing strategies during system runtime. Experimental evaluation illustrates the performance trade-offs and properties of adaptation strategies.

Large-scale protein regulatory networks, such as signal transduction systems, contain small-scale modules (‘motifs’) that carry out specific dynamical functions. Systematic characterization of the properties of small network motifs is therefore of great interest to molecular systems biologists. We simulate a generic model of three-node motifs in search of near-perfect adaptation, the property that a system responds transiently to a change in an environmental signal and then returns near-perfectly to its pre-signal state (even in the continued presence of the signal). Using an evolutionary algorithm, we search the parameter space of these generic motifs for network topologies that score well on a pre-defined measure of near-perfect adaptation. We find many high-scoring parameter sets across a variety of three-node topologies. Of all possibilities, the highest scoring topologies contain incoherent feed-forward loops (IFFLs), and these topologies are evolutionarily stable in the sense that, under ‘macro-mutations’ that alter the topology of a network, the IFFL motif is consistently maintained. Topologies that rely on negative feedback loops with buffering (NFLBs) are also high-scoring; however, they are not evolutionarily stable in the sense that, under macro-mutations, they tend to evolve an IFFL motif and may—or may not—lose the NFLB motif.

In the present paper we first conduct simulations of the parallel evolutionary peer-to-peer (P2P) networking technique (referred to as P-EP2P) that we previously proposed using models of realistic environments to examine if P-EP2P is practical. Environments are here represented by what users have and want in the network, and P-EP2P adapts the P2P network topologies to the present environment in an evolutionary manner. The simulation results show that P-EP2P is hard to adapt the network topologies to some realistic environments. Then, based on the discussions of the results, we propose a strategy for better adaptability of P-EP2P to the realistic environments. The strategy first judges if evolutionary adaptation of the network topologies is likely to occur in the present environment, and if it judges so, it actually tries to achieve evolutionary adaptation of the network topologies. Otherwise, it brings random change to the network topologies. The simulation results indicate that P-EP2P with the proposed strategy can better adapt the network topologies to the realistic environments. The main contribution of the study is to present such a promising way to realize an evolvable network in which the evolution direction is given by users.

Parameter adaptation is one of the key research fields in the area of evolutionary computation. In this study, the application of neuroevolution of augmented topologies to design efficient parameter adaptation techniques for differential evolution is considered. The artificial neural networks in this study are used for setting the scaling factor and crossover rate values based on the available information about the algorithm performance and previous successful values. The training is performed on a set of benchmark problems, and the testing and comparison is performed on several different benchmarks to evaluate the generalizing ability of the approach. The neuroevolution is enhanced with lexicase selection to handle the noisy fitness landscape of the benchmarking results. The experimental results show that it is possible to design efficient parameter adaptation techniques comparable to state-of-the-art methods, although such an automatic search for heuristics requires significant computational effort. The automatically designed solutions can be further analyzed to extract valuable knowledge about parameter adaptation.

We use an ecosystem simulator capable of evolving arbitrary neural network topologies to explore the relationship between an information theoretic measure of the complexity of neural dynamics and several graph theoretical metrics calculated for the underlying network topologies. Evolutionary trends confirm and extend previous results demonstrating an evolutionary selection for complexity and small-world network properties during periods of behavioral adaptation. The resultant mapping of the space of network topologies occupied by the most complex networks yields new insights into the relationship between network structure and function. The highest complexity networks are found within limited numerical ranges of clustering coefficient, characteristic path length, small-world index, and global efficiency. The widths of these ranges vary from quite narrow to modest, and provide a guide to the most productive regions of the space of neural topologies in which to search for complexity. Our demonstration that evolution selects for complex dynamics and small-world networks helps explain biological evidence for these trends and provides evidence for selection of these characteristics based purely on network function—with no physical constraints on network structure—thus suggesting that functional and structural evolutionary pressures cooperate to produce brains optimized for adaptation to a complex, variable world.

Molecular interactions affect the evolution of complex traits. For instance, adaptation may be constrained by pleiotropic or epistatic effects, both of which can be reflected in the structure of molecular interaction networks. To date, empirical studies investigating the role of molecular interactions in phenotypic evolution have been idiosyncratic, offering no clear patterns. Here, we investigated the network topology of genes putatively involved in local adaptation to two abiotic stressors—drought and cold—in Arabidopsis thaliana . Our findings suggest that the gene-interaction topologies for both cold and drought stress response are non-random, with genes that show genetic variation in drought expression response (eGxE) being significantly more peripheral and cold response genes being significantly more central than genes which do not show GxE. We suggest that the observed topologies reflect different constraints on the genetic pathways involved in environmental response. The approach presented here may inform predictive models linking genetic variation in molecular signalling networks with phenotypic variation, specifically traits involved in environmental response.

Bone is a dynamic living tissue that undergoes continuous adaptation of its mass and structure in response to mechanical and biological environment demands. In this paper, we firstly propose a mathematical model based on cross-type reaction diffusion equations of bone adaptation during a remodeling cycle due to mechanical stimulus. The model captures qualitatively very well the bone adaptation and cell interactions during the bone remodeling. Secondly assuming the bone structure to be a self-optimizing biological material which maximizes its own structural stiffness, bone remodeling model coupled with finite element method by using the add and remove element a new topology optimization of continuum structure is presented. Two Numerical examples demonstrate that the proposed approach greatly improves numerical efficiency, compared with the others well known methods for structural topology optimization in open literatures.

Frugal products possess a proper mix of features including minimal consumption of resources, good functionality under nominal conditions and low cost. Therefore, increasing use of frugal products, that are designed and also fabricated systematically, is crucial to all-round sustainable development . However, their low factor-of-safety rigorous-design makes them inherently prone to failure under conditions of overloading. And multitudes of such coupled-products would create topologies of interconnected complex systems in the foreseeable future whose individual products should be made to adapt against any events of failure to enhance functionality while maintaining low cost. Accordingly, this paper proposes a two-pronged methodology for adaptation of frugal products along with ramifications of complex systems of frugal products. The adaptation methodology is crucial to the functioning of individual and also networks of frugal products and this work accordingly explicates scenarios of ensuing networks. Other than application to various sectors including electric vehicles , a basic example of which is covered in this paper, the proposed adaptation-and-networking framework can also be applied to a growing numbers of sustainable products, which are frugal according to the terminology of this effort and hence prone to premature failure.

The article discusses the essence of the NEAT (NeuroEvolution of Augmenting Topologies) algorithm in solving problems of neural network optimization and evolution of their topologies. An overview of the current state of use of NEAT and its adaptations in evolutionary computing research is given. The need for the Quality Diversity (QD) approach to increase the diversity and quality of solutions in complex problems is substantiated. The QD concept and its impact on the search for innovative solutions within diverse search spaces are described. The application of ViE-NEAT, which combines the advantages of survival of the fittest solutions with the principle of maintaining diversity, is described. The main aspects of ViE-NEAT are compared with the traditional NEAT, analyzing the advantages of using the survival algorithm in comparison with competitive methods. A detailed description of the MAP-Elites algorithm is given, which demonstrates an alternative approach to finding solutions by ensuring the diversity of the “illuminated” feature space, which can be integrated with NEAT to form a more diversified population of solutions. The main focus is on the methodology of integrating NEAT with MAP-Elites algorithms to create an adapted search strategy. Based on the basic principles of NEAT, the possibilities of its extension for effective solution of new problems that are not limited to traditional parametric spaces are determined. An analysis of the results demonstrating the efficiency of using the adapted NEAT algorithm in comparison with traditional approaches to the evolution of neural networks is presented.

A new bionic topology optimization method by combining reaction-diffusion equations describing bone adaptation process with finite element analysis is presented in this study. The major idea of the present approach is to consider the structure to be optimized as a piece of bone that obeys bone adaptation and the process of finding the optimum topology of a structure is equivalent to the bone remodeling process. Two widely used numerical examples demonstrate that the proposed approach greatly improves numerical efficiency compared with the othert well known methods for structural topology optimization in open literature. The results show that the optimal designs from the present bionic topology optimization method without use mathematical programming and numerical instability control techniques. The proposed method results in a better and faster convergence.

Thermodynamic rules that link RNA sequences to secondary structure are well established, but the link between secondary structure and three-dimensional global conformation remains poorly understood. We constructed comprehensive three-dimensional maps depicting the orientation of A-form helices across RNA junctions in the Protein Data Bank and rationalized our findings with modeling and nuclear magnetic resonance spectroscopy. We show that the secondary structures of junctions encode readily computable topological constraints that accurately predict the three-dimensional orientation of helices across all two-way junctions. Our results suggest that RNA global conformation is largely defined by topological constraints encoded at the secondary structural level and that tertiary contacts and intermolecular interactions serve to stabilize specific conformers within the topologically allowed ensemble.

The expression of genes coding for determinants of DNA topology in the facultative intracellular pathogen Salmonella typhimurium was studied during adaptation by the bacteria to the intracellular environment of J774A.1 macrophage–like cells. A reporter plasmid was used to monitor changes in DNA supercoiling during intracellular growth. Induction of the dps and spv genes, previously shown to be induced in the macrophage, was detected, as was expression of genes coding for DNA gyrase, integration host factor and the nucleoid–associated protein H–NS. The top A gene, coding for the DNA relaxing enzyme topoisomerase I, was not induced. Reporter plasmid data showed that bacterial DNA became relaxed following uptake of S. typhimurium cells by the macrophage. These data indicate that DNA topology in S. typhimurium undergoes significant changes during adaptation to the intracellular environment. A model describing how this process may operate is discussed.

Although structural topology optimization has been developing for decades, it still plays a leading role within the area of engineering design. Solving contemporary design problems coming from industry requires the implementation of efficient methods and approaches. This stimulates research progress in the development of novel and versatile topology optimization algorithms. To follow these modern trends, an original topology generator has been elaborated and finally built as a Cellular Automaton with original update rules. The motivation for building the algorithm in this way came from the idea of utilizing the benefits of local compliances sorting. This is conducted on two levels: on the global level, the monotonic function mapping local compliances distribution is defined based on their sorted values; on the local level, for each cell, the compliances are sorted within the cell neighborhood. The three largest absolute values are selected, and these are the basis from which to formulate Cellular Automata update rules. These original rules can efficiently control the generation of structural topologies. This technique is somewhat inspired by the grey wolf optimizer strategy, wherein the process of updating design variables refers to the positions of the three best fitted wolves. It is proposed that we refer to the topology algorithm that benefits from the adaptation of sorted compliances optimization as TABASCO. The developed algorithm is a modified version of the flexible Cellular Automata one presented previously. The implemented extension, regarding the local level cell sorting, allows us to improve the resulting compliance values. The advantages of the algorithm, both from numerical and practical engineering points of view, as compared to the others developed within the field, may be gathered as follows: the algorithm works based on simple update rules, i.e., its numerical implementation is not complicated; it does not require gradient computations; filtering techniques are not needed; and it can easily be combined with professional structural analysis programs which allow engineering applications. The developed topology generator has been linked with ANSYS to show that it can be incorporated into a commercial structural analysis package. This is especially important with respect to the engineering implementations.

High frequency modulation techniques play very important role in multilevel inverters MLIs. These techniques have several advantages over low frequency modulation methods where they provide lower harmonic contents and higher performance in real time adaptation. Multicarrier sinusoidal pulse width modulation MCSPWM is a common high frequency technique and control method for MLIs. The synchronization of carrier signals, complexity of hardware components and high cost are very important issues when implementing multicarrier MCSPWM in real time. This paper presents an efficient approach that can overcome the problems of multicarrier signals. The proposed approach combines the advantages of low and high frequency modulation techniques. Real time adaptation of modulation index can be achieved easily, and harmonics contents are reduced to very low levels as well. Simulation and comparison of the proposed approach with MCSPWM are presented. The proposed approach is applied and tested effectively with different topologies of MLIs.

Opportunistic data forwarding significantly increases the throughput in multi-hop wireless mesh networks by utilizing the broadcast nature of wireless transmissions and the fluctuation of link qualities. Network coding strengthens the robustness of data transmissions over unreliable wireless links. However, opportunistic data forwarding and network coding are rarely incorporated with TCP because the frequent occurrences of out-of-order packets in opportunistic data forwarding and long decoding delay in network coding overthrow TCP’s congestion control. In this paper, we propose a solution dubbed TCPFender, which supports opportunistic data forwarding and network coding in TCP. Our solution adds an adaptation layer to mask the packet loss caused by wireless link errors and provides early positive feedbacks to trigger a larger congestion window for TCP. This adaptation layer functions over the network layer and reduces the delay of ACKs for each coded packet. The simulation results show that TCPFender significantly outperforms TCP/IP in terms of the network throughput in different topologies of wireless networks.

A major challenge in model-based design of synthetic biochemical circuits is how to address uncertainty in the parameters. A circuit whose behavior is robust to variations in the parameters will have more chances to behave as predicted when implemented in practice, and also to function reliably in presence of fluctuations and noise. Here, we extend our recent work on automated-design based on mixed-integer multi-criteria dynamic optimization to take into account parametric uncertainty. We exploit the intensive sampling of the design space performed by a global optimization algorithm to obtain the robustness of the topologies without significant additional computational effort. Our procedure provides automatically topologies that best trade-off performance and robustness against parameter fluctuations. We illustrate our approach considering the automated design of gene circuits achieving adaptation.

Cet article est le premier de deux textes interdépendants issus d’un projet fondé par l’AHRC (R.-U.), Chronotopic Cartographies, dont le but est de cartographier les lieux et l’espace de la littérature. Il cherche à établir la valeur d’une approche topologique pour la cartographie de textes littéraires. Centré sur le concept bakhtinien de chronotope, ou relation espace-temps, qui sert de fondement à la cartographie numérique de la signification spatiale dans les œuvres littéraires, il s’ouvre sur la contextualisation de notre travail en relation au domaine de la géographie et de la cartographie littéraires. Puis il trace une distinction claire entre la cartographie du monde réel au moyen des SIG (comme cela se fait couramment en histoire ou en géographie, par exemple) et la cartographie relative au moyen de topologies, qui est essentielle selon nous à la cartographie des lieux et de l’espace fictionnels. Les modèles numériques actuels qui se rapprochent le plus de ce projet concernent l’analyse des réseaux sociaux et son adaptation à la cartographie des réseaux des personnages dans les textes littéraires. Après la contextualisation de notre travail en relation à ce projet de recherche, nous argumentons en faveur de l’utilisation des modèles topologiques en cartographie littéraire. Une variété de formes topologiques et leur signification pour la littérature sont ensuite examinées dans leurs rapports avec des exemples particuliers tirés du projet Chronotopic Cartographies.

This paper is focused on the development of a Cellular Automata algorithm with the refined mesh adaptation technique and the implementation of this algorithm in topology optimization problems. Traditionally, a Cellular Automaton is created based on regular discretization of the design domain into a lattice of cells, the states of which are updated by applying simple local rules. It is expected that during the topology optimization process the local rules responsible for the evaluation of cell states can drive the solution to solid/void resulting structures. In the proposed approach, the finite elements are equivalent to cells of an automaton and the states of cells are represented by design variables. While optimizing engineering structural elements, the important issue is to obtain well-defined solutions: in particular, topologies with smooth boundaries. The quality of the structural topology boundaries depends on the resolution level of mesh discretization: the greater the number of elements in the mesh, the better the representation of the optimized structure. However, the use of fine meshes implies a high computational cost. We propose, therefore, an adaptive way to refine the mesh. This allowed us to reduce the number of design variables without losing the accuracy of results and without an excessive increase in the number of elements caused by use of a fine mesh for a whole structure. In particular, it is not necessary to cover void regions with a very fine mesh. The implementation of a fine grid is expected mainly in the so-called grey regions where it has to be decided whether a cell becomes solid or void. The benefit of the proposed approach, besides the possibility of obtaining high-resolution, sharply resolved fine optimal topologies with a relatively low computational cost, is also that the checkerboard effect, mesh dependency, and the so-called grey areas can be eliminated without using any additional filtering. Moreover, the algorithm presented is versatile, which allows its easy combination with any structural analysis solver built on the finite element method.

Organisms living in the Arctic and Antarctic are exposed to strong environmental constraints, especially temperature. Consequently, haemoglobin evolution has included adaptations with implications at the biochemical, physiological and molecular levels. The northern and southern polar oceans have very different oceanographic characteristics. Within the study of the molecular bases of cold adaptation in fish inhabiting polar habitats, and taking advantage of the information available on haemoglobin structure and function, we analysed the evolutionary history of the α and β globins of Antarctic and Arctic haemoglobins, under the assumption of the molecular-clock hypothesis, as a basis for reconstructing the phylogenetic relationships between species. Temperate fish, including two non-Antarctic notothenioids of special evolutionary interest, were also considered. Phylogenetic analysis was performed on the multiple sequence alignments constructed with the programme Clustal X. Tree topologies indicate that the chains of Antarctic major and minor haemoglobins cluster in two well separated groups and diverged prior to cold adaptation, forming a monophyletic group. In Arctic haemoglobins, the structure/function relationship reveals important differences in comparison with Antarctic ones, indicating a distinct evolutionary pathway. The Arctic ichthyofauna (unlike the Antarctic, dominated by one taxonomically uniform group) is characterized by high diversity, reflected in the phylogeny of a given trait. The constant physico-chemical conditions of the Antarctic waters are matched by a clear grouping of fish globin sequences, whereas the variability typical of the Arctic Ocean corresponds to high sequence variation, reflected in the trees by scattered intermediate positions between the Antarctic and non-Antarctic clades. The evolutionary history of the Root effect, an important physiological feature of fish haemoglobin, was investigated. Analysis of the fate of the residues of the β chains suggested to be correlated with the Root effect indicate that they should rather be regarded as ancestral characters, inherited by some species but not by others.

Este artigo propõe um modelo analítico para descrever o comportamento do valor médio dos coeficientes de uma estrutura adaptativa FIR interpolada. O algoritmo de adaptação utilizado é o LMS filtrado restrito, derivado do algoritmo LMS clássico. Como o filtro FIR interpolado emprega uma estrutura de interpolação em cascata com o filtro adaptativo, certas hipóteses assumidas para o caso do LMS clássico já não podem mais ser aplicadas para essa particular topologia, devendo-se necessariamente usar outras considerações e aproximações. O modelo proposto é obtido sem considerar a teoria da independência, que é uma hipótese simplificativa bastante utilizada para a análise do LMS clássico. Baseando-se na topologia do filtro adaptativo interpolado, é também desenvolvida uma análise utilizando restrições lineares. Resultados de simulações comprovam a qualidade do modelo proposto, quando comparados aos modelos disponíveis na literatura.
