Non-invasive medical diagnosis has become popular due to the possibility of detecting illnesses in vivo and in real time this technique, often referred to as "optical biopsy", comprises several optical techniques such as thermography, diffuse reflectance spectroscopy, optical coherence tomography and Raman spectroscopy among others. Particularly Raman spectroscopy is an optical technique based on the inelastic scattering of light that can detect disease markers, this technique has been successfully used to detect several types of diseases, however the high price of a Raman spectrometer makes it difficult for the medical community to adopt its use as a common diagnostic procedure. In this work a Raman spectroscopy system was designed and fabricated from low-cost readily available components. The system was characterized and the Raman spectra obtained was compared to commercial systems. Results show that it is possible to fabricate a custom Raman system with the desired optical configuration for non-invasive optical diagnosis at low costs and portable size.

The stress’s accumulation will critically affect optical device stability, leading to components’ deviation and film peeling. Stress control techniques based on strain cancelation cannot precisely match film stress, and it is difficult to reduce the total stress of multilayer film to ultra-low levels. Existing software for film system design is mainly based on 2D design concepts such as wavelength-spectrum and does not consider 3D design concepts such as wavelength-spectrum-stress, but the stress parameter plays an essential role in film performance, and it is necessary to use it as an optimization index for film design. In this paper, we introduce mechanical synchronization design into film system design. The multilayer film’s optimal structure is precisely matched by the genetic algorithm, and an ultra-low stress and wide-spectrum optical film element is developed under the dual requirements of optical performance and mechanical performance. This technique incorporates computer-aided design and automatically seeks an optimal combination of layered film nanostructures through self-compiled optical and mechanical compatible design software. While ensuring invariant optical properties, it can effectively reduce the total stress of multilayer film. This can provide a new idea for film stress control.

Abstract The Q and U Bolometric Interferometer for Cosmology (QUBIC) is a ground-based experiment that aims to detect B-mode polarization anisotropies [1] in the CMB at angular scales around the ℓ ≃100 recombination peak. Systematic errors make ground-based observations of B modes at millimetre wavelengths very challenging and QUBIC mitigates these problems in a somewhat complementary way to other existing or planned experiments using the novel technique of bolometric interferometry. This technique takes advantage of the sensitivity of an imager and the systematic error control of an interferometer. A cold reflective optical combiner superimposes the re-emitted beams from 400 aperture feedhorns on two focal planes. A shielding system composed of a fixed groundshield, and a forebaffle that moves with the instrument, limits the impact of local contaminants. The modelling, design, manufacturing and preliminary measurements of the optical components are described in this paper.

Interference filters are multilayer thin film devices. They use interference effects between the incident and reflected radiation waves at each layer interface to select wavelengths. The production of interference filters depend on the precise deposition of thin material layers on substrates which have suitable optical properties. In this thesis, the main target is to design and produce two optical filters (short-pass filter and long-pass filter) for the CCDs that will be used in the electronics of a space camera. By means of these filters, it is possible to take image in different bands (RGB and NIR) by identical two CCDs. The filters will be fabricated by plasma ion-assisted deposition technique.

The world of communication has changed quickly in the last decade resulting in the the rapid increase in the pace of peoples’ lives. This is due to the explosion of mobile communication and the internet which has now reached all levels of society. With such pressure for access to communication there is increased demand for bandwidth. Photonic technology is the right solution for high speed networks that have to supply wide bandwidth to new communication service providers. In particular this Ph.D. dissertation deals with DWDM optical packet-switched networks. The issue introduces a huge quantity of problems from physical layer up to transport layer. Here this subject is tackled from the network level perspective. The long term solution represented by optical packet switching has been fully explored in this years together with the Network Research Group at the department of Electronics, Computer Science and System of the University of Bologna. Some national as well as international projects supported this research like the Network of Excellence (NoE) e-Photon/ONe, funded by the European Commission in the Sixth Framework Programme and INTREPIDO project (End-to-end Traffic Engineering and Protection for IP over DWDM Optical Networks) funded by the Italian Ministry of Education, University and Scientific Research. Optical packet switching for DWDM networks is studied at single node level as well as at network level. In particular the techniques discussed are thought to be implemented for a long-haul transport network that connects local and metropolitan networks around the world. The main issues faced are contention resolution in a asynchronous variable packet length environment, adaptive routing, wavelength conversion and node architecture. Characteristics that a network must assure as quality of service and resilience are also explored at both node and network level. Results are mainly evaluated via simulation and through analysis.

Este trabalho apresenta três estudos principais acerca do desenvolvimento e aplicação de sistemas de monitorização óptica avançados com base na análise de histogramas assíncronos, conversão de comprimento de onda de sinais de débito elevado e o impacto das não-linearidades das fibra ópticas em sistemas utilizando técnicas avançadas de transmissão. Mostra-se que a comparação de histogramas assíncronos com histogramas de referência pode ser usada para extrair informação a respeito da qualidade e do ruído que afecta o sinal em análise. O método proposto é validado através de simulação numérica e experiência. Um modelo analítico para a computação das limitações em frequência da modulação cruzada de fase (XPM) em conversores de comprimento de onda de fibra é proposto e validado através de simulação numérica até frequências de modulação acima de 1 THz. O modelo proposto permite a derivação de regras de engenharia para o dimensionamento de conversores de comprimento de onda compostos por espelhos de fibra não linear. O dimensionamento de um novo filtro para a optimização da conversão da XPM em modulação de intensidado é proposto e validado por simulação numérica. O impacto das não-linearidades na transmissão em fibra óptica de sinais de banda lateral única a 10 Gb/s com compensação de dispersão concentrada é avaliado através de simulação numérica. Mostra-se que as não-linearidades intra-canal levam a severa degradação do desempenho. A degradação de sinais de chaveamento por desvio diferencial de fase (DPSK) a 40 Gb/s devida a XPM com sinais de chaveamento por desvio de amplitude herdados de sistemas anteriores é também analisada. Uma análise bomba-sonda mostra que a degradação do sinal resulta da modulação de intensidade induzida por XPM. Este resultado permite a derivação de um modelo para estimar a probabilidade de erro dos sinais DPSK degradados por XPM. Finalmente, é apresentada uma abordagem analítica baseada em pequenas perturbações para o estudo de não linearidades intra-canal em fibra óptica em sinais com razão de extinção finita. Este estudo permite a identificação de duas novas formas de degradação tomando a forma de impulsos entre diferentes símbolos e fluctuações temporais e de amplitude.
This work presents three main studies regarding the development and application of advanced optical monitoring systems based on the analysis of asynchronous amplitude histograms, the wavelength conversion of ultra-high bit-rate signals, and the impact of fiber nonlinearities in systems employing advanced transmission techniques. It is shown that asynchronous amplitude histograms may be numerically compared with reference histograms to extract information regarding quality and the noise degrading the signal under analysis. The proposed method is validated through numerical simulation and experiment. An analytical model to compute the frequency limitations of cross-phase modulation (XPM) in all-optical fiber wavelength converters is proposed and validated using numerical simulation at modulation frequencies exceeding 1 THz. The proposed model allows deriving engineering rules for the dimensioning of wavelength converters using nonlinear optical loop mirrors. A novel filter design to optimize the conversion of XPM-induced phase modulation in intensity modulation is proposed and validated using numerical simulation. Numerical simulation is used to evaluate the impact of fiber nonlinearities in the transmission of 10 Gb/s single sideband signals in links using concentrated electrical or optical dispersion compensation. It is shown that, intra-channel fiber nonlinearities severely degrade the performance. The degradation of 40 Gb/s differential phase-shift-keying (DPSK) signals due to XPM with legacy amplitude-shift keying signals is also analyzed. Pump-probe analysis show that the signal degradation results from XPM-induced intensity modulation. This allows deriving and validating a novel analytical model to estimate the bit-error probability of the XPM-degraded DPSK signals. Finally, an analytical smallperturbations approach to the study of intra-channel fiber nonlinearities in signals with finite extinction ratio is presented. It allows the identification of two new forms of degradation taking the form of impulses between symbols and amplitude and temporal jitter.

Aujourd'hui, les systèmes d'imagerie sont des instruments complexes qui font interagir optique, détecteur et traitement numérique. Afin de dépasser les performances d'imagerie conventionnelles, il devient nécessaire de tenir compte de cette interaction dès la phase de conception et d'optimiser simultanément les paramètres optiques et numériques. L'objectif de ma thèse est de développer des méthodes d'optimisation conjointe pour obtenir de nouveaux systèmes à performances d'imagerie augmentées et de complexité réduite. J'ai tout d'abord étudié le cas de l'augmentation de la profondeur de champ d'une combinaison optique existante. Un masque de phase binaire a été inséré au voisinage du diaphragme d'ouverture d'un objectif ouvert à f/1.2 et a été optimisé de façon conjointe avec un traitement de déconvolution en utilisant le critère basé sur la qualité de l'image restaurée. L'augmentation de profondeur de champ a été quantifiée et des mesures précises de la fonction de transfert de modulation ont permis de valider expérimentalement l'efficacité de ce type d'imageur non-conventionnel. Dans ces premiers travaux, seul le masque de phase a été modifié lors de l'optimisation. Pour accroître encore l'efficacité du système d'imagerie, il est nécessaire d'optimiser l'ensemble de tous les paramètres optiques. Or l'optimisation d'une combinaison optique est un problème complexe qui doit tenir compte de contraintes spécifiques et nécessite l'utilisation d'un logiciel de calcul optique dédié, comme le logiciel Code V qui a été utilisé dans cette thèse. Comme le critère d'optimisation conjointe basé sur la qualité image n'est plus adapté à ce type d'optimisation, j'ai proposé un nouveau critère. Il se base sur les critères d'optimisation classiques de Code V, qui ont été modifiés de façon à prendre en compte de manière implicite le traitement de déconvolution. Cette méthode de conception a tout d'abord été validée dans le cas de l'optimisation d'un masque de phase pour l'extension de profondeur de champ d'une combinaison optique existante. Les résultats obtenus sont équivalents à ceux donnés par l'optimisation suivant le critère de qualité d'image. La technique a ensuite été utilisée pour améliorer une combinaison conventionnelle existante à très forte ouverture (f/0.75) : en modifiant ses paramètres optiques, la combinaison a été allégée et la qualité d'image a été homogénéisée sur l'ensemble du champ. Enfin, j'ai appliqué cette méthode de conception conjointe pour résoudre le problème important de la sensibilité thermique d'un système infrarouge dans la bande 8-12 µm. Cette méthode a permis de concevoir, à partir de zéro, plusieurs types de combinaisons optiques à courte et longue focale, rendues insensibles à la température. Elles présentent un schéma optique plus simple que les solutions athermalisées de façon classique, tout en ayant des performances d'imagerie similaires voire supérieures
Imaging systems are now complex instruments where lens, sensor and digital processing interact strongly together. In order to obtain better imaging performance than conventional imaging, it has become necessary to take into account this interaction in the design stage and therefore to optimize jointly optical and digital parameters. The objective of my thesis is to develop joint optical-digital optimization methods in order to obtain imaging systems with higher performance and lower complexity. I first considered extending the depth of field of an already existing lens. A binary phase mask has been inserted in the vicinity of the aperture stop of a f/1.2 lens, and it has been optimized jointly with a deconvolution filter using the restored image quality criterion. The increase in depth of field has been quantified, and modulation transfer function measurements have proved experimentally the efficiency of this unconventional imaging system. During this first study only the phase mask was optimized. To further increase the imaging system efficiency, all the optical parameters need to be optimized. However, optical design is a complex problem in which specific constraints have to be taken into account and for which one needs to use a dedicated software. In this thesis I used the Code V optical design software. Since the image quality-based optimization cannot be easily implemented in this type of software, I proposed a new criterion. It is based on classical optical optimization criteria used in Code V that have been modified in order to take into account deconvolution in a implicit manner. This design method has been first validated on the optimization of a phase mask for depth of field extension of an already existing lens. Results were similar to those given by the image quality-based optimization. Then this method has been used to enhance a very fast f/0.75 lens: by modifying its optical parameters, the lens has been simplified, and the image quality has been homogenized over the field. Eventually I applied this joint design method to solve the important problem of thermal sensitivity of an 8-12 µm infrared system. By using this method I designed from scratch several types of short and long focal length athermalized lenses. The obtained lenses are simpler than conventionally athermalized ones while having similar or even higher imaging performance

AbstractThis chapter covers various issues related to the experimental design, a statistical technique at the core of a discrete choice experiment. Specifically, it focuses on the dimensionality of a choice experiment and the statistical techniques used to allocate attribute levels to choice tasks. Among others, the pros and cons of orthogonal designs, optimal orthogonal in the differences designs as well as efficient designs are addressed. The last section shows how a simulation exercise can help to test the appropriateness of the experimental design.

Optically nonlinear arrays have been studied experimentally in the last few years. Results encourage the development of computer architectures suitable for optics. We present a computer design technique that makes use of optically nonlinear arrays and free-space interconnects. In order to take advantage of the natural parallelism of this architecture without suffering from limitations due to the regularity of the interconnects, novel computing techniques are needed [1]. Pattern transformations and regular interconnects are the basic architectural building blocks of the system presented here. The focus is on computational aspects of the architecture.

Review question / Objective: To investigate the efficacy and feasibility of different regional anesthesia techniques in patients who received cesarean section. Condition being studied: The current study aims to perform a network meta-analysis to comprehensively compare the regional anesthesia methods for postoperative pain in patients scheduled for elective cesarean section and try to find an optimal method that can serve as a reference in clinical practice. Information sources: Two investigators (YY and SS) independently extracted the data. Information was extracted about participant characteristics (age, gestational week, American society of Anesthesiologist grade (ASA), body mass index(BMI), etc.), study design, anesthesia methods, and analgesic efficacy outcomes. The data were extracted from the text, tables, and graphs of each study.

In the early morning on the 4th of August 2014, a tailings dam near Quesnel, BC burst, spilling approximately 25 million m3 of runoff containing heavy metal elements into nearby Quesnel Lake (Byrne et al. 2018). The runoff slurry, which included lead, arsenic, selenium, and vanadium spilled through Hazeltine Creek, scouring its banks and picking up till and forest cover on the way, and ultimately ended up in Quesnel Lake, whose water level rose by 1.5 m as a result. While the introduction of heavy metals into Quesnel Lake was of environmental concern, the additional till and forest cover scoured from the banks of Hazeltine Creek added to the lake has also been of concern to salmon spawning grounds. Immediate repercussions of the spill involved the damage of sensitive environments along the banks and on the lake bed, the closing of the seasonal salmon fishery in the lake, and a change in the microbial composition of the lake bed (Hatam et al. 2019). In addition, there appears to be a seasonal resuspension of the tailings sediment due to thermal cycling of the water and surface winds (Hamilton et al. 2020). While the water quality of Quesnel Lake continues to be monitored for the tailings sediments, primarily by members at the Quesnel River Research Centre, the sample-and-test methods of water quality testing used, while highly accurate, are expensive to undertake, and not spatially exhaustive. The use of remote sensing techniques, though not as accurate as lab testing, allows for the relatively fast creation of expansive water quality maps using sensors mounted on boats, planes, and satellites (Ritchie et al. 2003). The most common method for the remote sensing of surface water quality is through the use of a physics-based semianalytical model which simulates light passing through a water column with a given set of Inherent Optical Properties (IOPs), developed by Lee et al. (1998) and commonly referred to as a Radiative Transfer Model (RTM). The RTM forward-models a wide range of water-leaving spectral signatures based on IOPs determined by a mix of water constituents, including natural materials and pollutants. Remote sensing imagery is then used to invert the model by finding the modelled water spectrum which most closely resembles that seen in the imagery (Brando et al 2009). This project set out to develop an RTM water quality model to monitor the water quality in Quesnel Lake, allowing for the entire surface of the lake to be mapped at once, in an effort to easily determine the timing and extent of resuspension events, as well as potentially investigate greening events reported by locals. The project intended to use a combination of multispectral imagery (Landsat-8 and Sentinel-2), as well as hyperspectral imagery (DESIS), combined with field calibration/validation of the resulting models. The project began in the Autumn before the COVID pandemic, with plans to undertake a comprehensive fieldwork campaign to gather model calibration data in the summer of 2020. Since a province-wide travel shutdown and social distancing procedures made it difficult to carry out water quality surveying in a small boat, an insufficient amount of fieldwork was conducted to suit the needs of the project. Thus, the project has been put on hold, and the primary researcher has moved to a different project. This document stands as a report on all of the work conducted up to April 2021, intended largely as an instructional document for researchers who may wish to continue the work once fieldwork may freely and safely resume. This research was undertaken at the University of Ottawa, with supporting funding provided by the Earth Observations for Cumulative Effects (EO4CE) Program Work Package 10b: Site Monitoring and Remediation, Canada Centre for Remote Sensing, through the Natural Resources Canada Research Affiliate Program (RAP).

Brucella Mutagenesis (TAMU) The working hypothesis for this study was that survival of Brucella vaccines was directly related to their persistence in the host. This premise is based on previously published work detailing the survival of the currently employed vaccine strains S19 and Rev 1. The approach employed signature-tagged mutagenesis to construct mutants interrupted in individual genes, and the mouse model to identify mutants with attenuated virulence/survival. Intracellular survival in macrophages is the key to both reproductive disease in ruminants and reticuloendothelial disease observed in most other species. Therefore, the mouse model permitted selection of mutants of reduced intracellular survival that would limit their ability to cause reproductive disease in ruminants. Several classes of mutants were expected. Colonization/invasion requires gene products that enhance host-agent interaction or increase resistance to antibacterial activity in macrophages. The establishment of chronic infection requires gene products necessary for intracellular bacterial growth. Maintenance of chronic infection requires gene products that sustain a low-level metabolism during periods characterized little or no growth (1, 2). Of these mutants, the latter group was of greatest interest with regard to our originally stated premise. However, the results obtained do not necessarily support a simplistic model of vaccine efficacy, i.e., long-survival of vaccine strains provides better immunity. Our conclusion can only be that optimal vaccines will only be developed with a thorough understanding of host agent interaction, and will be preferable to the use of fortuitous isolates of unknown genetic background. Each mutant could be distinguished from among a group of mutants by PCR amplification of the signature tag (5). This approach permitted infection of mice with pools of different mutants (including the parental wild-type as a control) and identified 40 mutants with apparently defective survival characteristics that were tentatively assigned to three distinct classes or groups. Group I (n=13) contained organisms that exhibited reduced survival at two weeks post-infection. Organisms in this group were recovered at normal levels by eight weeks and were not studied further, since they may persist in the host. Group II (n=11) contained organisms that were reduced by 2 weeks post infection and remained at reduced levels at eight weeks post-infection. Group III (n=16) contained mutants that were normal at two weeks, but recovered at reduced levels at eight weeks. A subset of these mutants (n= 15) was confirmed to be attenuated in mixed infections (1:1) with the parental wild-type. One of these mutants was eliminated from consideration due to a reduced growth rate in vitro that may account for its apparent growth defect in the mouse model. Although the original plan involved construction of the mutant bank in B. melitensis Rev 1 the low transformability of this strain, prevented accumulation of the necessary number of mutants. In addition, the probability that Rev 1 already carries one genetic defect increases the likelihood that a second defect will severely compromise the survival of this organism. Once key genes have been identified, it is relatively easy to prepare the appropriate genetic constructs (knockouts) lacking these genes in B. melitensis Rev 1 or any other genetic background. The construction of "designer" vaccines is expected to improve immune protection resulting from minor sequence variation corresponding to geographically distinct isolates or to design vaccines for use in specific hosts. A.2 Mouse Model of Brucella Infection (UWISC) Interferon regulatory factor-1-deficient (IRF-1-/- mice have diverse immunodeficient phenotypes that are necessary for conferring proper immune protection to intracellular bacterial infection, such as a 90% reduction of CD8+ T cells, functionally impaired NK cells, as well as a deficiency in iNOS and IL-12p40 induction. Interestingly, IRF-1-/- mice infected with diverse Brucella abortus strains reacted differently in a death and survival manner depending on the dose of injection and the level of virulence. Notably, 50% of IRF-1-/- mice intraperitoneally infected with a sublethal dose in C57BL/6 mice, i.e., 5 x 105 CFU of virulent S2308 or the attenuated vaccine S19, died at 10 and 20 days post-infection, respectively. Interestingly, the same dose of RB51, an attenuated new vaccine strain, did not induce the death of IRF-1-/- mice for the 4 weeks of infection. IRF-1-/- mice infected with four more other genetically manipulated S2308 mutants at 5 x 105 CFU also reacted in a death or survival manner depending on the level of virulence. Splenic CFU from C57BL/6 mice infected with 5 x 105 CFU of S2308, S19, or RB51, as well as four different S2308 mutants supports the finding that reduced virulence correlates with survival Of IRF-1-/- mice. Therefore, these results suggest that IRF-1 regulation of multi-gene transcription plays a crucial role in controlling B. abortus infection, and IRF-1 mice could be used as an animal model to determine the degree of B. abortus virulence by examining death or survival. A3 Diagnostic Tests for Detection of B. melitensis Rev 1 (Kimron) In this project we developed an effective PCR tool that can distinguish between Rev1 field isolates and B. melitensis virulent field strains. This has allowed, for the first time, to monitor epidemiological outbreaks of Rev1 infection in vaccinated flocks and to clearly demonstrate horizontal transfer of the strain from vaccinated ewes to unvaccinated ones. Moreover, two human isolates were characterized as Rev1 isolates implying the risk of use of improperly controlled lots of the vaccine in the national campaign. Since atypical B. melitensis biotype 1 strains have been characterized in Israel, the PCR technique has unequivocally demonstrated that strain Rev1 has not diverted into a virulent mutant. In addition, we could demonstrate that very likely a new prototype biotype 1 strain has evolved in the Middle East compared to the classical strain 16M. All the Israeli field strains have been shown to differ from strain 16M in the PstI digestion profile of the omp2a gene sequence suggesting that the local strains were possibly developed as a separate branch of B. melitensis. Should this be confirmed these data suggest that the Rev1 vaccine may not be an optimal vaccine strain for the Israeli flocks as it shares the same omp2 PstI digestion profile as strain 16M.
