Weighted finite automata (WFA) are used with FPGA accelerating hardware to scan large genomic banks. Hardwiring such automata raises surface area and clock frequency constraints, requiring efficient ∊-transitions-removal techniques. In this paper, we present bounds on the number of new transitions for the development of acyclic WFA, which is a special case of the ∊-transitions-removal problem. We introduce a new problem, a partial removal of ∊-transitions while accepting short chains of ∊-transitions.

The issue of what starts the circadian clock ticking was addressed by studying the developmental appearance of the daily rhythm in the expression of two genes in the zebrafish pineal gland that are part of the circadian clock system. One encodes the photopigment exorhodopsin and the other the melatonin synthesizing enzyme arylalkylamine N-acetyltransferase (AANAT2). Significant daily rhythms in AANAT2 mRNA abundance were detectable for several days after fertilization in animals maintained in a normal or reversed lighting cycle providing 12 h of light and 12 h of dark. In contrast, these rhythms do not develop if animals are maintained in constant lighting or constant darkness from fertilization. In contrast to exorhodopsin, rhythmicity of AANAT2 can be initiated by a pulse of light against a background of constant darkness, by a pulse of darkness against a background of constant lighting, or by single light-to-dark or dark-to-light transitions. Accordingly, these studies indicate that circadian clock function in the zebrafish pineal gland can be initiated by minimal photic cues, and that single photic transitions can be used as an experimental tool to dissect the mechanism that starts the circadian clock in the pineal gland.

This work highlights the different possibilities given by a rational chemical approach to obtain molecular-based quantum bits and quantum logic gates as an appealing and alternative platform for implementing quantum computation. This work resumes the three years of the author's work on this subject, mainly presenting and focusing on experimental results obtained for some new potential hydrogen-free molecular qubits, multi-qubit structures, and state-of-the-art EPR-based (Electron Paramagnetic Resonance) experiments on an archetypical vanadyl-based qubit.

Résumé :
This thesis investigates the molecular evolutionary and macroevolutionary consequences of flight loss in insects. Chapter 2 tests the hypothesis that flightless groups have smaller effective population sizes than related flighted groups, expected to result in a consistent pattern of increased non-synonymous to synonymous ratios in flightless lineages due to the greater effect of genetic drift in smaller populations. Chapter 3 tests the hypothesis that reduced dispersal and species-level traits such as range size associated with flightlessness increase extinction rates, which over the long term will counteract increased speciation rates in flightless lineages, leading to lower net diversification. The wide-spread loss of flight in insects has led to increased molecular evolutionary rates and is associated with decreased long-term net diversification. I demonstrate that the fundamental trait of dispersal ability has shaped two forms of diversity—molecular and species—in the largest group of animals, and that microevolutionary and macroevolutionary patterns do not necessarily mirror each other.

The possibility of a neutral atom-based "ultimate" frequency standard in the optical domain has improved dramatically with the discovery of sub-Doppler cooling mechanisms. Unfortunately, the atoms with clock transitions of order 1 Hz that have been identified will be extremely difficult to laser cool. We have identified a two-photon transition in metastable xenon (3P2→3P0) at 2.19 microns with a calculated linewidth of 2 Hz. Metastable xenon can be laser-cooled with a cycling transition at 882 nm, convenient for Ti:sapphire lasers, with cooling parameters almost identical to cesium. Expected temperatures should be about 3 microkelvin, which will allow a fountain to be constructed that has little loss of signal due to spatial spreading of the atoms. After making the 2-photon clock transition, the atoms that are in the 3P0 metastable state can be detected with high efficiency with a metastable detector. Atoms in the lower metastable state can be completely removed by applying small amounts of diode laser light at 828 nm to drive atoms into the ground state, allowing high efficiency, essentially background-free detection. Two-photon transition rates and AC stark shifts have been calculated and will be presented. Possible laser sources for the clock transition will be discussed, as well as a connection from this optical frequency to the microwave.
