Résumé :
This thesis describes crystallographic investigations into the structures of a number of biological macromolecules. The purpose of these investigations has been to provide an understanding of the structural basis of their biological activities and their interactions with other macromolecules. The first chapter provides a general introduction to this study and, in particular, to the two proteins that were investigated - equine phospholipase A2 and salmon calcitonin. Chapter two provides some general theory into the methods of x-ray crystallography and its application to the solution of the structure of an agonist to 5-HT1A receptors. Chapter three outlines the bulk purification of another phospholipase A2 from sheep pancreas for crystallographic study. Chapter four outlines the theory and methodology of protein crystallisation as applied to the attempted crystallisation of salmon calcitonin and two derivatives thereof. The crystallisation of a supposed phospholipase A2 inhibitor complex is also reported. Chapter five outlines the process of x-ray structure refinement as applied to equine phospholipase A2 using two refinement packages XPLOR and TNT. The refinement of the proposed enzyme inhibitor complex is also reported. Chapter 6 outlines the three dimensional structure of equine phospholipase A2 and compares and contrasts this structure with a previously determined phospholipase S2 structure. The last chapter, chapter seven, concludes on the results of the various investigations, correlating structure with biological activity.

Sulfonamides constitute a vital and diverse class of therapeutic agents. Their means of synthesis has often involved the use of unstable sulfonyl chloride species; however, recent research has established pentafluorophenyl (PFP) and trichlorophenyl (TCP) sulfonate esters as a useful stable alternative to such species. This thesis describes an exploration into the reactivity of the bifunctional acceptors pentafluorophenyl vinyl sulfonate and trichlorophenyl vinyl sulfonate. Intermolecular alkyl radical addition to trichlorophenol vinyl sulfonate mediated by both 1-ethylpiperidinium phosphate (EPHP) and tributyltin hydride was carried out effectively to generate a library of alkyl sulfonates. Notably, this was extended to the synthesis of a bifunctional alkyl PFP/TCP sulfonate via a double radical addition protocol which was envisaged could be useful in determining the reactivity between PFP and TCP. 1,3-Dipolar cycloaddition reactions were carried out effectively at the electron-deficient olefinic portion of the vinylsulfonates to provide functionalized sulfonate esters with excellent regioselectivity. Addition of an α and a β substituent to vinylic portion of PFP and TCP vinyl sulfonate changed the electronics and sterics of the sulfonates, however functionalised esters with great regioselectivity could still be synthesised.

The common observation that plant δ¹⁵N values are lower than those of associated soil is generally attributed to transporter-facilitated efflux of ¹⁵N-enriched N. N efflux tends to occur under specific conditions, for instance, when the external N concentration is high, when the external medium is acidic and when roots experience mechanical stress. While efflux is presumed to act as a regulator of cytoplasmic N concentrations, it is energetically costly for plants to take up N only to release it back into the rhizosphere. A link between root tissue loss (e.g. root turnover or rhizodeposition) and plant δ¹⁵N has not been suggested, although root abscission is likely to be more ubiquitous than N efflux. This thesis questions the extent to which N efflux and root abscission contribute to plant N-loss and plant δ¹⁵N values. I hypothesized that: (1) plants supplied with more N would have more negative δ¹⁵N relative to the source, and greater root abscission from a relatively larger root biomass (2) the aeration necessary for hydroponic culture can act as a mechanical stressor on roots, accentuating plant N-loss through root abscission and N efflux. Wheat was grown in sand with NO₃- supplied at five relative addition rates (RAR) and in hydroponics with three physical disturbance regimes (direct aeration, aeration constrained within a pipe and circulation of nutrient solution through sand). The δ¹⁵N of roots and shoots, as well as the plant-derived N accumulation in both growth mediums, were determined. When the N supply matched the plant N demand, as determined by the relative growth rate, there was no discrimination between plant and source δ¹⁵N. N-loss here, although negligible, was in the organic form, which implies root abscission. By contrast, when N supply exceeded plant N demand, plant δ¹⁵N values decreased (e.g. after 47 d, plant δ¹⁵N of RAR 0.075 d⁻¹ was 0.4‰ but was −4.1‰ at RAR 0.175 d⁻¹) because they lost ¹⁵N-enriched N. This N was largely inorganic and presumably lost through efflux. In disturbed hydroponic conditions (i.e. direct and pipe treatments), root 'fragments' were a major biomass- (six-fold greater than root dry weight) and N-loss (two-fold greater than plant net N uptake) pathway. Plants from all treatments lost more N within root fragments than through efflux, although the cumulative N-loss was significantly smaller from plants grown in relatively undisturbed hydroponic conditions (i.e. sand). This suggests that root abscission is likely to be an important N-loss pathway for plants and thus contributes to the global offset between plant and soil δ¹⁵N values. Moreover, efforts to improve nitrogen use efficiency of crop plants, though reduced efflux, need to take cognizance of root abscission because it is an unavoidable artefact of root growth.

The dynamics of the levels of biological markers in the oral fluid is closely related to the degree of severity of inflammatory phenomena of the oral mucosa. The concentration of squamous cell carcinoma antigen >500 mcg/ml (527 mcg/ml) is characteristic of erosive-ulcerative form, >1000 mcg/ml (985 mcg/ml) should be considered as a predictor of exacerbation or recurrence of lichen planus after 90 days of follow-up.

Host quality can have dramatic effects on performance of biological control agents but its importance is understudied. We used a combination of field measurements and laboratory experiments to determine the range of foliar nitrogen (FN) that larvae of the alligatorweed flea beetle (Agasicles hygrophila) are exposed to in the field and its importance to larval development and dispersal. Seasonal variability in FN was assessed at field sites spanning southern to northern Louisiana every 2–3 weeks during the growing season for four years. In a series of laboratory experiments, alligatorweed FN was manipulated to examine its influence on larval development and survival (under different temperature regimes), adult biomass, and dispersal of the biological control agent, A. hygrophila. Foliar nitrogen and rearing temperature had strong independent effects on larval development rate. We demonstrated that increasing nitrogen in leaf tissues shortens larval A. hygrophila developmental time and increases survival to adulthood, regardless of exposure temperature during development. It also suggests that foliar nitrogen may have important effects on biological control of alligatorweed, particularly as a result of seasonal variation in temperature and plant nutrition at field sites and could contribute to observed variation in A. hygrophila efficacy in the field.

Biosecurity and biosafety are important aspects of the life sciences and they have been discussed in the Biological Weapons Convention (BWC) on several occasions. Moreover, several initiatives are underway to advance biosecurity and safety. However, these initiatives are often context specific and the effective implementation of biosecurity and biosafety measures around the globe remains inadequate. To address this gap, in 2022, France, Senegal and Togo submitted a revised proposal to the BWC for the “establishment of an international platform dedicated to biosecurity and biosafety: SecBio”. The proposal includes three pillars: a searchable repository for biosafety- and biosecurity-related materials; a learning module; and a forum for expert networking to exchange information, data and best practices. To this end, this report draws lessons from past initiatives to develop repositories, learning modules and expert forums in order to inform the development of the SecBio platform (and any such similar initiatives). The report begins with an overview of the importance of biosafety and biosecurity in the context of the BWC. It then proceeds to look at each of the platform pillars in turn, drawing from past experiences to identify lessons and develop options for state parties to consider.

At the Ninth Review Conference of the Convention on the Prohibition of the Development, Production and Stockpiling of Bacteriological (Biological) and Toxin Weapons and on their Destruction (BWC) in 2022, States Parties agreed to establish a new Working Group on the strengthening of the Convention, which will operate during the next intersessional period between 2023 and 2026. The agenda for the Working Group includes discussion on, among other things, compliance and verification. This is the first time in 20 years that verification will be formally discussed within the BWC framework, initiating a new process that opens a window of opportunity for States to advance work around monitoring and compliance. This UNIDIR report, the first in a series, serves as a primer for the consideration of verification in the context of the BWC, with a particular focus on Article I and the core obligations contained in the title of the BWC. The paper begins with elements of a working definition of verification, before considering theoretically what contemporary biological weapons and biological weapons programmes might look like. The paper proceeds to discuss tools and approaches to verification of the BWC, and the importance of agreed procedures and resources, before concluding with some reflections on what the Working Group might be able to achieve.

The western flower thrips (WFT), Frankliniella occidentalis (Pergande), is a serious widespread pest of vegetable and ornamental crops worldwide. Chemical control for Frankliniella occidentalis (Pergande) (Thysanoptera: Thripidae) on floriculture or vegetable crops can be difficult because this pest has developed resistance to many insecticides and also tends to hide within flowers, buds, and apical meristems. Predatory bugs, predatory mites, and entomopathogenic nematodes are commercially available in both the US and Israel for control of WFT. Predatory bugs, such as Orius species, can suppress high WFT densities but have limited ability to attack thrips within confined plant parts. Predatory mites can reach more confined habitats than predatory bugs, but kill primarily first-instar larvae of thrips. Entomopathogenic nematodes can directly kill or sterilize most thrips stages, but have limited mobility and are vulnerable to desiccation in certain parts of the crop canopy. However, simultaneous use of two or more agents may provide both effective and cost efficient control of WFT through complimentary predation and/or parasitism. The general goal of our project was to evaluate whether suppression of WFT could be enhanced by inundative or inoculative releases of Orius predators with either predatory mites or entomopathogenic nematodes. Whether pest suppression is best when single or multiple biological control agents are used, is an issue of importance to the practice of biological control. For our investigations in Texas, we used Orius insidiosus(Say), the predatory mite, Amblyseius degeneransBerlese, and the predatory mite, Amblyseius swirskii(Athias-Henriot). In Israel, the research focused on Orius laevigatus (Fieber) and the entomopathogenic nematode, Steinernema felpiae. Our specific objectives were to: (1) quantify the spatial distribution and population growth of WFT and WFT natural enemies on greenhouse roses (Texas) and peppers (Israel), (2) assess interspecific interactions among WFT natural enemies, (3) measure WFT population suppression resulting from single or multiple species releases. Revisions to our project after the first year were: (1) use of A. swirskiiin place of A. degeneransfor the majority of our predatory mite and Orius studies, (2) use of S. felpiaein place of Thripinema nicklewoodi for all of the nematode and Orius studies. We utilized laboratory experiments, greenhouse studies, field trials and mathematical modeling to achieve our objectives. In greenhouse trials, we found that concurrent releases of A.degeneranswith O. insidiosusdid not improve control of F. occidentalis on cut roses over releases of only O. insidiosus. Suppression of WFT by augmentative releases A. swirskiialone was superior to augmentative releases of O. insidiosusalone and similar to concurrent releases of both predator species on cut roses. In laboratory studies, we discovered that O. insidiosusis a generalist predator that ‘switches’ to the most abundant prey and will kill significant numbers of A. swirskiior A. degeneransif WFTbecome relatively less abundant. Our findings indicate that intraguild interactions between Orius and Amblyseius species could hinder suppression of thrips populations and combinations of these natural enemies may not enhance biological control on certain crops. Intraguild interactions between S. felpiaeand O. laevigatus were found to be more complex than those between O. insidiosusand predatory mites. In laboratory studies, we found that S. felpiaecould infect and kill either adult or immature O. laevigatus. Although adult O. laevigatus tended to avoid areas infested by S. felpiaein Petri dish arenas, they did not show preference between healthy WFT and WFT infected with S. felpiaein choice tests. In field cage trials, suppression of WFT on sweet-pepper was similar in treatments with only O. laevigatus or both O. laevigatus and S. felpiae. Distribution and numbers of O. laevigatus on pepper plants also did not differ between cages with or without S. felpiae. Low survivorship of S. felpiaeafter foliar applications to sweet-pepper may explain, in part, the absence of effects in the field trials. Finally, we were interested in how differential predation on different developmental stages of WFT (Orius feeding on WFT nymphs inhabiting foliage and flowers, nematodes that attack prepupae and pupae in the soil) affects community dynamics. To better understand these interactions, we constructed a model based on Lotka-Volterra predator-prey theory and our simulations showed that differential predation, where predators tend to concentrate on one WFT stage contribute to system stability and permanence while predators that tend to mix different WFT stages reduce system stability and permanence.

Stress is a multidimensional construct that comprises exposure to events, perceptions of stress, and physiological responses to stress. Research consistently demonstrates a strong association between stress and a myriad of physical and mental health concerns, resulting in a pervasive and interdisciplinary agreement on the importance of investigating the relationship between stress and health. Developing a holistic understanding of stress requires assessment of the three domains vital to the study of stress: (1) the presence of environmental stressors, (2) psychological and biological reactions to stressors, and (3) the length of time over which the stressor or stress response occurs. Research into all three domains requires multiple methods. Self-reports allow for subjective evaluations of stress that illuminate the duration and severity of the psychological response to stressors. Biomarkers, in turn, capture a more-objective measure of stress and create a deeper understanding of the biological response to chronic and acute stress. Finally, the use of digital biomarkers allows for further exploration of the physiological fluctuations caused by stress by measuring the changes occurring at the same time as the stressor. Future research on stress and health should favor a multidimensional approach that creates a triangulated picture of stress, drawing from each of the three aforementioned method groups.

The importance of our research is due to the need to introduce into modern biological education methods of predictive modeling which are based on relevant factual material. Such an actual material may be the entry of natural and anthropic heavy metals into the soil at industrial areas. The object of this work: (i) to work out a predictive model of the total heavy metals inputs to soil at the Kryvyi Rih ore-mining & metallurgical District and (ii) to identify ways to use this model in biological education. Our study areas are located in the Kryvyi Rih District (Dnipropetrovsk region, Central Ukraine). In this work, classical scientific methods (such as analysis and synthesis, induction and deduction, analogy and formalization, abstraction and concretization, classification and modelling) were used. By summary the own research results and available scientific publications, the heavy metals total inputs to soils at Kryvyi Rih District was predicted. It is suggested that the current heavy metals content in soils of this region due to 1) natural and 2) anthropogenic flows, which are segmented into global and local levels. Predictive calculations show that heavy metals inputs to the soil of this region have the following values (mg ⋅ m2/year): Fe – 800-80 000, Mn – 125-520, Zn – 75-360, Ni – 20-30, Cu – 15-50, Pb – 7.5-120, Cd – 0.30-0.70. It is established that anthropogenic flows predominate in Fe and Pb inputs (60-99 %), natural flows predominate in Ni and Cd inputs (55-95 %). While, for Mn, Zn, and Cu inputs the alternate dominance of natural and anthropogenic flows are characterized. It is shown that the predictive model development for heavy metals inputs to soils of the industrial region can be used for efficient biological education (for example in bachelors of biologists training, discipline "Computer modelling in biology").

This rapid review explores socio-economic and political issues that may affect the effectiveness of the Eastern Tropical Pacific Marine Corridor (CMAR). It specifically focuses on key socioeconomic and governance issues around marine protected areas (MPAs) and exclusive economic zones (EEZs) of Colombia, Costa Rica, Ecuador and Panama based in the Eastern Tropical Pacific ocean. Research highlights the importance of understanding perceptions and context in environmental governance analyses and practice (Partelow, Jäger & Schlüter, 2021); and MPAs are increasingly recognised as being embedded in social-ecological systems, where human dimensions (e.g., social, economic, cultural, political, and institutional) interact with ecological characteristics (Burbano & Meredith, 2020, p.2). How do you define the effectiveness of an MPA is another key question to consider (but not explored in detail in this review). Bearing in mind that most MPAs have multiple objectives, including non-biological, which highlights the need for the development and adoption of standardised effectiveness metrics beyond biological considerations to measure factors contributing to their success or failure (Giakoumi et al., 2018). For example, there are growing calls for marine conservation success to move beyond area coverage to include a broader set of metrics related to the effective and equitable management of the marine environment (see Bennett et al., 2021). Hence, the more information the better when establishing integrated, well-designed and connected MPAs – for example, the more information on a sea area, the coastal populations and their socio-ecological relationships, the better stressors, systemic impacts and inter-annual variabilities can be identified, and the more effective protection can be developed (Relano, Palomares & Pauly, 2021, p.13).

Breeding colonies of wading birds (orders Ciconiiformes, Pelecaniformes) and seabirds (orders Suliformes, Pelecaniformes) serve as important indicators of aquatic ecosystem health, as they respond to changes in food abundance and quality, contaminants, invasive species, and disturbance. The Comprehensive Everglades Restoration Plan, Restoration Coordination & Verification program (CERP-RECOVER) has identified wading-bird colonies as an important ecosystem restoration indicator. The National Park Service South Florida/Caribbean Inventory & Monitoring Network (SFCN) ranked colonial nesting birds eighth out of 44 vital signs of park natural resource conditions for ecological significance and feasibility. However, while large-scale monitoring efforts are occurring in the rest of the Greater Everglades Ecosystem, only minimal historic data collection and no extensive ongoing monitoring of wading bird and seabird nesting have occurred in Biscayne National Park. Consequently, due to their high importance as biological indicators and because they are a gap occurring in regional monitoring efforts, the network has initiated a monitoring program of colonial nesting birds in Biscayne National Park. This protocol provides the rationale, approach, and detailed Standard Operating Procedures for annual colonial bird monitoring within and close to Biscayne National Park and conforms to the Oakley et al. (2003) guidelines for National Park Service long-term monitoring protocols. The specific objectives of this monitoring program are to determine status and long-term trends in: Numbers and locations of active colonies of colonial nesting birds with a special focus on Double-crested Cormorants, Great Egrets, Great White Herons, Great Blue Herons, White Ibises, and Roseate Spoonbills. Annual peak active nest counts of colonial nesting birds in Biscayne National Park with a special focus on the species mentioned above. An annual nesting index (i.e., sum of monthly nest counts) with a special focus on the species mentioned above. Timing of peak nest counts for the focal species.
