Resumen
Y-chromosome short tandem repeats (Y-STRs) have become important supplementary evidence in forensic science. Nowadays, the Y-chromosome STR haplotype reference database (YHRD) contains abundant Y-STR haplotype data from all over the world, while haplotype data of Guizhou Miao and Tujia are scarce. Hence, genetic polymorphisms of 37 Y-STRs were investigated in 446 unrelated males (206 Miao males and 246 Tujia males) residing in Guizhou Province. A total of 206 and 242 unique haplotypes with the highest diversity value of 0.9665 and 0.9470 were obtained. The heatmap, multidimensional scaling (MDS), the unweighted pair-group method with arithmetic means (UPGMA) tree and principal component analysis (PCA) based on the genetic distance (Rst) value within our studied populations and other 26 populations indicated that population structures follow the boundary of the continent. Guizhou Miao and Guizhou Tujia populations have intimate relationships with East Asian populations, especially the geographically close, similar history and the same language family populations.

Resumen
Y chromosomal short tandem repeats (Y-STRs) have been widely harnessed for forensic applications, such as pedigree source searching from public security databases and male identification from male–female mixed samples. For various populations, databases composed of Y-STR haplotypes have been built to provide investigating leads for solving difficult or cold cases. Recently, the supplementary application of Y chromosomal haplogroup-determining single-nucleotide polymorphisms (SNPs) for forensic purposes was under heated debate. This study provides Y-STR haplotypes for 27 markers typed by the Yfiler™ Plus kit and Y-SNP haplogroups defined by 24 loci within the Y-SNP Pedigree Tagging System for Shandong Han (n = 305) and Yunnan Han (n = 565) populations. The genetic backgrounds of these two populations were explicitly characterized by the analysis of molecular variance (AMOVA) and multi-dimensional scaling (MDS) plots based on 27 Y-STRs. Then, population comparisons were conducted by observing Y-SNP allelic frequencies and Y-SNP haplogroups distribution, estimating forensic parameters, and depicting distribution spectrums of Y-STR alleles in sub-haplogroups. The Y-STR variants, including null alleles, intermedia alleles, and copy number variations (CNVs), were co-listed, and a strong correlation between Y-STR allele variants (“DYS518~.2” alleles) and the Y-SNP haplogroup QR-M45 was observed. A network was reconstructed to illustrate the evolutionary pathway and to figure out the ancestral mutation event. Also, a phylogenetic tree on the individual level was constructed to observe the relevance of the Y-STR haplotypes to the Y-SNP haplogroups. This study provides the evidence that basic genetic backgrounds, which were revealed by both Y-STR and Y-SNP loci, would be useful for uncovering detailed population differences and, more importantly, demonstrates the contributing role of Y-SNPs in population differentiation and male pedigree discrimination.

Resumen
Objectives To assess the efficacy of Y-chromosome mini-STR-based next-generation sequencing (NGS) for non-invasive prenatal paternity testing (NIPPT). Methods DNA was extracted from the plasma of 24 pregnant women, and cell-free fetal DNA (cffDNA) haplotyping was performed at 12 Y-chromosome mini-STR loci using the Illumina NextSeq 500 system. The cffDNA haplotype was validated by the paternal haplotype. Subsequentlly, the paternity testing parameters were attributed to each case quantitatively. Results The biological relationship between the alleged fathers and infants in all 24 family cases were confirmed by capillary electrophoresis (CE). The Y-chromosome mini-STR haplotypes of all 14 male cffDNA were obtained by NGS without any missing loci. The alleles of cffDNA and paternal genomic DNA were matched in 13 cases, and a mismatched allele was detected at the DYS393 locus in one case and considered as mutation. No allele was detected in the 10 female cffDNA. The combined paternity index (CPI) and probability of paternity calculation was based on 6 loci Y-haplotype distributions of a local population. The probability of paternity was 98.2699–99.8828% for the cases without mutation, and 14.8719% for the case harboring mutation. Conclusions Our proof-of-concept study demonstrated that Y-chromosome mini-STR can be used for NGS-based NIPPT with high accuracy in real cases, and is a promising tool for familial searching, paternity exclusion and sex selection in forensic and medical applications.

Рассматривается вопрос интерпретации персональных гаплотипов современных этнических хакасов применительно к их частным генеалогиям. В ходе ДНК-тестирования Y-хромосомы хакасов получены разномаркерные панели гаплотипов, которые были использованы для определения гаплогрупп, а главное – для сравнения с персональными устными и архивно-документальными родословными доноров с целью верификации родства. Новизна этого генетико-генеалогического (генетеалогического) исследования заключалась в соотнесении восьми частных хакасских фамилий (Угдыжеков из сеока суғ харғазы, Шульбереков из сеока таяс, Сагатаев из сеока хара пилтiр, Боргояков из сеока хобый, Сандараев из сеока сойыт, Тархановы из сеока шуш, Торосов из сеока пилтiр, Майнагашевы из сеока том) с объективными генетическими маркерами Y-хромосомы, взятыми от десяти доноров. Два 37-маркерных STR-гаплотипа Тархановых, принадлежащие донорам из хакасского субэтноса кызыльцев (Шарыповский район Красноярского края), как и бельтирский 37-маркерный гаплотип Торосовых, публикуются впервые. Полностью атрибутировано (вплоть до ФИО) шесть хакасских гаплотипов. Большинство ДНК-тестов проведено в американской коммерческой компании Family Tree DNA (Хьюстон, Техас, США) для гаплотипов разной длины – от 12 до 111 STR-маркеров. Для всех представленных хакасских гаплотипов необходимо сделать полногеномное секвенирование Y-хромосомы на выявление SNP-мутаций вплоть до определения семейных терминальных снипов. Поскольку родословные бельтиров являются самыми глубокими среди хакасских субэтносов, уходя в XVI в., постольку первостепенно гаплотипировать и снипировать мужских потомков из бельтирских фамилий/сеоков. В перспективе это позволит применять новую методологию расширительно – например, для картирования/идентификации хакасских родов/сеоков в виде филогенетических деревьев (по образцу древа гаплогрупп Y-хромосомы человека YFull YTree). Имеющиеся анонимные популяционно-генетические данные, полученные учеными из лаборатории эволюционной генетики НИИ Медицинской генетики Томского НИМЦ, непригодны для проведения калибровки реконструированных документальных родословных, а потому весь потенциал новой верификационной методологии остается нераскрытым. The article considers the interpretation of personal haplotypes of the modern ethnic Khakass with regard to their private genealogies. During DNA testing of the Khakass’ Y-chromosome, different marker panels of haplotypes were obtained, which were used to determine haplogroups, and most importantly – to compare with personal oral and archival-documentary genealogies of donors in order to verify kinship. The novelty of this genetic-genealogical (genetealogical) study involves correlating eight private Khakass surnames (Ugdyzhekov, Shulberekov, Sagataev, Borgoyakov, Sandaraev, Tarkhanov, Torosov, Mainagashev) with objective genetic markers of the Y-chromosome obtained from ten donors. Two 37-marker STR-haplotypes of the Tarkhanovs belonging to donors from the Khakass subethnos of the Kyzyl people (the Sharypovo District of the Krasnoyarsk Region), as well as the Beltir 37-marker haplotype of the Torosovs, are published for the first time. Six Khakass haplotypes were fully attributed (up to the full name). Most of DNA tests were carried out in the American Commercial Company “Family Tree DNA” (Houston, Texas, USA) for haplotypes of different lengths – from 12 to 111 STR markers. For all the presented Khakass haplotypes, it is necessary to perform genome-wide sequencing of the Y-chromosome to detect SNP mutations up to the definition of familial terminal snips. Since the Beltirs’ genealogies are the deepest among the Khakass subethnoses, going back to the 16th century, it is primary to haplotype and snip male descendants from the Beltir families/seoks. In the future, this will allow us to apply the new methodology extensively – for example, for mapping/identification of Khakass kinships/seoks in the form of phylogenetic trees (modeled on the human Y-chromosome haplogroup tree YFull YTree). Resumen
Abstract The aim of this study is to provide an insight into Balkan populations’ genetic relations utilizing in silico analysis of Y-STR haplotypes and performing haplogroup predictions together with network analysis of the same haplotypes for visualization of the relations between chosen haplotypes and Balkan populations in general. The population dataset used in this study was obtained using 23, 17, 12, 9 and 7 Y-STR loci for 13 populations. The 13 populations include: Bosnia and Herzegovina (B&H), Croatia, Macedonia, Slovenia, Greece, Romany (Hungary), Hungary, Serbia, Montenegro, Albania, Kosovo, Romania and Bulgaria. The overall dataset contains a total of 2179 samples with 1878 different haplotypes. I2a was detected as the major haplogroup in four out of thirteen analysed Balkan populations. The four populations (B&H, Croatia, Montenegro and Serbia) which had I2a as the most prevalent haplogroup were all from the former Yugoslavian republic. The remaining two major populations from former Yugoslavia, Macedonia and Slovenia, had E1b1b and R1a haplogroups as the most prevalent, respectively. The populations with E1b1b haplogroup as the most prevalent one are Macedonian, Romanian, as well as Albanian populations from Kosovo and Albania. The I2a haplogroup cluster is more compact when compared to E1b1b and R1b haplogroup clusters, indicating a larger degree of homogeneity within the haplotypes that belong to the I2a haplogroup. Our study demonstrates that a combination of haplogroup prediction and network analysis represents an effective approach to utilize publicly available Y-STR datasets for population genetics.
