Texto completoAnalyses of gene expression data obtained from bulk RNA sequencing (bulk RNA-seq) or single-cell RNA sequencing (scRNA-seq) have become commonplace in immunological studies. They allow for a better understanding of the heterogeneity present in immune responses, whether in reaction to vaccination or disease. Typically, the analysis of these data is conducted in two steps : i) first, an unsupervised classification, or clustering, is performed using all the genes to group samples into distinct and homogeneous subgroups ; ii) then, differential analysis is conducted using hypothesis tests to identify genes that are differentially expressed between these subgroups. However, these two successive steps lead to methodological challenge that is often overlooked in the applied literature. Traditional inference methods require hypothesis to be fixed a priori and independent of the data to ensure effective control of type I error. In the context of these two-steps analyses, the hypothesis tests are based on the results of the clustering, which compromises the control of type I error by traditional methods and can lead to false discoveries. We propose new statistical methods that account for this double use of the data and ensure an effective control of the number of false discoveries

Texto completoThe context of this thesis is primarily centered around UHF RFID scenarios which involve a large number of tags randomly distributed and confined in an electrically reduced volume. The proximity of the radiating elements would result in significant electromagnetic coupling between the tag antennas, impacting the communication link between the reader and the tags. Consequently, the key performance indicators of the system such as read-range and read-rate get degraded. This research work presents a performance analysis of such an RFID system by including statistical aspects. To this aim, a model for the forward and reverse links including coupling effects between the tags is presented, which is validated by electromagnetic simulations and measurements. Prior to delving into the analysis involving a set of tags, a comprehensive characterization of the home-made RFID tag integrated with a Higgs-9 chip which is used in the study is performed. The antenna impedance is simulated and measured, while the nonlinear chip impedance is characterized by an impedance analyzer. The whole tag composed of the home-made antenna and the chip is tested under the RFID protocols. Considering the complexity of the problem at hand, the set of RFID tags under study is also modeled by a set of loaded dipoles in order to simplify their electromagnetic model provided that a high correlation between their behaviour could be proved. At this stage, the monostatic RCS is studied with an objective of highlighting the degradation in the response of an isolated tag to that of the same tag while surrounded by other tags. The coupling effects on the impedance and the radiation pattern of a tag are thus included in this monostatic RCS response. Afterwards, the forward link is analyzed in terms of the power absorbed by the chip and the maximum read-range of an interrogated tag while being surrounded by neighboring loaded tags. Interestingly a clear correlation is observed between the power absorbed by the chip obtained by simulation and the maximum read-range which is obtained by simulation and measured under RFID protocol. Multiple random configurations of tags have been tested and as a result of this part, a circuit-level observable is correlated to a direct system-level observable. The performance degradation due to coupling in the reverse link is analyzed in terms of the differential RCS, as it is indicative of the modulation depth from the tag. The differential RCS is calculated using the estimated reflection coefficients of the surrounded tag for two different load levels and is also measured directly under RFID protocol. As the last part, this research work takes into account the impact of nonlinear evolution of the complex chip impedance, along with coupling effects in the reverse link. Knowing that the chip impedance is a function of the input power, a mapping procedure is presented for the chip impedance estimation. The coupling model provides the power delivered to the chip, which is then mapped to obtain the nonlinear chip impedance of each tag in a set of randomly distributed tags. The inferences drawn from this work when combined with relevant statistical data could be used by RFID design engineers to assess the performance of an RFID scenario while being exposed to both mutual coupling and nonlinearities

Texto completoUnraveling molecular mechanisms involved in sex determination in flowering plants is of outstanding basic and applied interest. Several studies on dioecious species have highlighted the molecular basis of sex determination, such as cell death and ethylene biosynthesis pathway. Sex determination mechanisms in plants are, however, still largely unknown. The date palm, Phoenix dactylifera L, is a dioecious species where sexual dimorphism is observed very early in development of flowers. Differentially expressed genes (DEGs) were identified during the early stages of the male and female flower development. A reference transcriptome including male and female data was constructed to gain insight into this process in the dioecious palm Phoenix dactylifera L. Differentially expressed genes (DEG) were subsequently identified between males and females in the early flower development stages in which the first morphological gender difference occurs in date palms.Gene ontology enrichment analysis of DEG revealed biological processes shared between males and females involved in reproductive development and response to stimulus, indicating that same processes could require different genes during early flower development in date palm. This analysis also suggested that date palm triggers biological processes specifically involved in cellular regulation and gene expression to develop male flowers. Furthermore, two female DEGs related to DNA methylation S-adenosylmethionine synthase and DNA metabolism Flap endonuclease, and one male DEGs, a transposable element were found in non-recombinant date palm regions. This study provided the first insight into biological processes involved in sex determination in date palms and more widely to knowledge of this process in dioecious species

Texto completoIn this thesis we address the problem of reconstructing the transcription profile from RNA-Seq reads in cases where the reference genome is available but without making use of existing annotation. In the first two chapters consist of an introduction to the biological context, high-throughput sequencing and the statistical methods that can be used in the analysis of series of counts. Then we present our contribution for the RNA-Seq read count model, the inference transcription profile by using Particle Gibbs and the reconstruction of DE regions. The analysis of several data-sets proved that using Negative Binomial distributions to model the read count emission is not generally valid. We develop a mechanistic model which accounts for the randomness generated within all RNA-Seq protocol steps. Such a model is particularly important for the assessment of the credibility intervals associated with the transcription level and coverage changes. Next, we describe a State Space Model accounting for the read count profile for observations and transcription profile for the latent variable. For the transition kernel we design a mixture model combining the possibility of making, between two adjacent positions, no move, a drift move or a shift move. We detail our approach for the reconstruction of the transcription profile and the estimation of parameters using the Particle Gibbs algorithm. In the fifth chapter we complete the results by presenting an approach for analysing differences in expression without making use of existing annotation. The proposed method first approximates these differences for each base-pair and then aggregates continuous DE regions

Texto completoTicks are obligate blood-feeders, able to transmit numerous micro-organisms, including causative agents of human or veterinary diseases (e.g.: Lyme Borreliosis). The tick Ixodes ricinus is a widely distributed species in Europe, where it is the principal vector of the Lyme disease agent. Using high-throughput transcriptome sequencing, three lines of research were investigated. First, a large catalogue of transcripts was reconstructed and annotated for ticks in different physiological conditions (feeding or non-feeding, developmental stage, and sex). A differential expression analysis allowed to pinpoint genes associated with blood feeding at the level of the whole body (genes, involved in cuticle production, metolloproteases, etc...). Secondly, I explored the genetic structure of I. ricinus at the European scale using transcriptomes from 12 populations. I found a clear signal of phylogeographical structure probably resulting from an isolation by distance process. Finally, transcriptomes for 27 different species of ticks were reconstructed (including nine species sequenced for this study). This permitted to reconstruct a robust phylogeny for the whole group of hard ticks

Texto completoRadar remote sensing in a maritime context is often hindered by radar waves reflected by the sea, termed sea clutter due to its noise-like character. A thorough understanding of it is required for detection and imaging applications. Statistical models have long been used for the sea clutter (K distribution, Weibull distribution etc) but they are static in nature. We propose to use a dynamic model developed by T. R. Field, which represents the sea clutter as a stochastic process solving stochastic differential equations. We introduce Field's model for the sea surface radar cross section (RCS) and speckle. The complex reflectivity of the sea surface then depends on three parameters: A, B and α. We compute the transition probabilities of the RCS and speckle by analytical resolution of Fokker-Planck equations, and propose to use them as a tool for synchronizing observations taken at differents positions and times, as in Synthetic Aperture Radar. We derive maximum likelihood (ML) estimators for A and B, and show numerically that the exact transition probabilities from the Fokker-Planck equations can be approximated in a satisfactory manner by Gaussians using Euler-Maruyama's scheme. α, for its part, is estimated by ergodicity (moment). We adapt Field's model to account for the presence of a simple target and show that it is possible to estimate the target constant by ML using Gaussian approximations for the transition probabilities. In the last part, we address the nonobservability of the RCS by estimating it from the complex reflectivity (observable). We obtain a sequence of estimators applicable to real data. Finally, bayesian estimation of the clutter parameters, and target detection, are introduced and discussed as potential future directions for research

Texto completoThe electrolyte influence on the Li-ion batteries thermal runaway was studied through the role of additives and lithium salt. The thermal behavior analysis of lithiated graphite/electrolyte interface was performed using DSC along with other analytical techniques (IR, GC/MS…). Among tested commercial "SEI forming improver" additives (VC, FEC, VEC, 1,3-PS, SA), those leading to the formation of polymers (VC, FEC) were found to be the most efficient on both lithiated graphite thermal stability and electrochemical performances at 45°C. A new additives family, named dicyanoketene, was also investigated and showed beneficial effect on the safety and cyclability. The 0.33 M LiFSI and 0.66 M LiPF6 salt ratio can be used until 4.2 V without facing aluminum corrosion and it was found to improve the thermal behavior of lithiated graphite/electrolyte in presence of VC. Thermal stability tests on low capacity (~600 mAh) NMC/graphite prototypes allowed to confirm the effects observed at the negative electrode scale. Moreover, the strong contribution of the positive electrode in the thermal runaway phenomenon was highlighted as well as the key role of back pressure

Texto completoEarth surface deformation at plate boundaries offers insight into mechanical fault coupling behaviour. Repeated spatial geodetic measurements (InSAR and GPS) are good recorders of that deformation throughout the seismic cycle. We applied this technique to the chilean subduction zone to map co- and post-seismic deformation associated with the Antofagasta earthquake, Mw = 8. 1, of 30 july 1995, as well as to interseismic deformation in the seismic gap (~420 Km) north of it. Elastic dislocation modelling yielded a detailed (seismic and aseismic) slip distribution for that subduction interface, leading to the reconstruction of a 2D model of the complete seismic cycle
