Online learning during the COVID-19 pandemic is a choice so that learning can continue. However, in its implementation, various obstacles were found. These obstacles are caused by poor internet networks, limited internet quotas, and the availability of teaching materials that do not support the online learning process. Therefore the objectives of this study are to describe: 1) The validity of the biology e-module, 2) The practicality of the biology e-module, and 3) Students’ responses to the biology e-module based on I-SETS using eXeLearning on bacterial material. The method used in this study is the research and development method with the ADDIE model. The result shows that: 1) The average validity results of biology e-modules, include the material validity of 94,5% (very valid) and the media validity of 95% (very valid), 2) The practicality of the biology e-module was obtained at 94% (very practical), and 3) The average student’s responses to the biology e-module was obtained at 85% (very good). So, it can be concluded that the biology e-module that has been successfully developed can be used in online biology learning. Pembelajaran daring selama pandemi COVID-19 menjadi alternatif pilihan agar pembelajaran tetap dapat berlangsung. Akan tetapi dalam pelaksanaannya ditemukan berbagai kendala. Kendala-kendala tersebut disebabkan oleh jaringan internet yang buruk, kuota internet yang terbatas, dan ketersediaan bahan ajar yang kurang mendukung proses pembelajaran daring. Oleh karena itu, tujuan penelitian ini untuk mendeskripsikan: 1) Validitas e-modul biologi, 2) Praktikalitas e-modul biologi, dan 3) Respons siswa terhadap e-modul biologi berbasis I-SETS menggunakan eXeLearning pada materi bakteri. Metode yang digunakan dalam studi ini adalah metode penelitian dan pengembangan dengan model ADDIE. Hasil studi menunjukkan bahwa: 1) Rata-rata validitas e-modul biologi, meliputi validitas materi sebesar 94,5% (sangat valid) dan validitas media sebesar 95% (sangat valid), 2) Praktikalitas e-modul biologi sebesar 94% (sangat praktis), dan 3) Rata-rata respons siswa terhadap e-modul biologi sebesar 85% (sangat baik). Maka dapat disimpulkan e-modul biologi yang berhasil dikembangkan dapat digunakan dalam pembelajaran biologi secara daring.

Penelitian ini bertujuan untuk mengetahui kelayakan e-modul materi sistem pertahanan tubuh dengan instagram sebagai bahan ajar biologi dan potensi efektivitas e-modul guna mengembangkan keterampilan argumentasi siswa. Penelitian ini merupakan jenis penelitian Research and Development dengan tahap Analysis, Design, dan Development. Subyek penelitian terdiri atas dua orang ahli materi biologi, dua orang ahli media pembelajaran biologi, satu guru biologi, dan 30 siswa kelas XI IPA di salah satu SMA di DI Yogyakarta. Data penelitian meliputi nilai kelayakan e-modul yang dikumpulkan menggunakan instrumen penilaian ahli materi biologi, ahli media, dan guru biologi, serta data kemampuan argumentasi siswa yang diperoleh dari soal pretest dan postes. Data penelitian dianalisis secara deskriptif. Hasil penelitian menunjukkan bahwa e-modul layak digunakan berdasarkan penilaian ahli materi biologi yaitu sebesar 92%, ahli media sebesar 81.5 %, dan hasil penilaian guru biologi yaitu sebesar 77.5% untuk indikator kelayakan modul tergolong layak. E-modul ini potensial efektif dalam meningkatkan keterampilan argumentasi siswa berdasarkan nilai gain score sebesar 0.54 yang berarti keterampilan argumentasi siswa setelah belajar menggunakan e-modul mengalami peningkatan dengan kategori sedang.This research aims to determine the feasibility of an e-module developed using Instagram as a biology instructional media on the topic of immune system and to find out its potential of effectiveness to develop students' argumentation skills. This research was conducted based on Research and Development framework through Analysis, Design, and Development stages. The subjects of the study were two biology experts, two biology instructional media experts, a biology teacher, and 30 grade-11 students of a high school in Yogyakarta province. The research data include the value judgements of the e-module feasibility which were collected using expert judgement sheets for biology experts, instructional media experts, and biology teachers, while data of students' argumentation skill obtained by pretest and posttest. All data were analyzed descriptively. The findings show that based on the feasibility judgements by 92% of biology experts reviews, 81.5% media experts reviews, and 77.5% of teacher review towards the feasibility criteria it is noted that the developed e-module is feasible to be used in biology instruction. Thus, the e-module is noticeably effective in fostering students’ argumentation skills based on the gain score obtained by 0.54 which means reached to medium category of students’ argumentation skill achievement.

Abstrak : Pengembangan Modul Biologi berorientasi literasi sains dibuat berdasarkan masalah yang ada di SMA Negeri 2 Sekampung yaitu bahan ajar yang digunakan tidak sesuai dengan latar belakang sekolah dan hasil belajar pada materi Komponen Ekosistem perlu adanya perubahan penyampaian materi tersebut secara literasi sains. Berdasarkan masalah tersebut, maka penelitian ini bertujuan untuk menghasilkan modul biologi berorientasi literasi sains pada materi komponen ekosistem dan efektif meningkatkan pemahaman dan kesadaran peserta didik kelas X. Pengembangan modul ini menggunakan motode pengembangan Research and Development model pengembangan ADDIE . Subjek penilaian yaitu ahli materi, ahli media, ahli bahasa, praktisi pendidikan, dan peserta didik kelas X. Instrumen yang digunakan berupa angket dan tes hasil belajar. Hasil penelitian ini adalah tersusun modul Biologi berorientsi literasi sains pada materi komponen ekosistem untuk peserta didik kelas X. Berdasarkan hasil penilaian kualitas modul diperoleh kategori baik dan efektif dalam meningkatkan kesadaran dan pemahaman peserta didik. Sehingga dapat disimpulkan bahwa modul biologi yang dikembangkan layak digunakan sebagai bahan ajar mandiri untuk peserta didik kelas X. Abstract : Development of Biology Module oriented science literacy is based on the problems that exist in SMA Negeri 2 Sekampung namely teaching materials used are not in accordance with school background and learning outcomes in the Ecosystem Components material needs to change the delivery of these materials in scientific literacy. Based on these problems, this study aims to produce biology modules oriented towards science literacy on ecosystem component materials and effectively improve the understanding and awareness of class X students. The development of this module uses the development model of the Research and Development ADDIE development model . Subjects of assessment are material experts, media experts, linguists, education practitioners, and class X students. The instruments used were questionnaires and test results for learning. The results of this study are arranged a Biology module oriented in science literacy on ecosystem component material for class X students. Based on the results of the module quality assessment, it is obtained a good and effective category in increasing the awareness and understanding of students. So it can be concluded that the biology module developed is suitable to be used as an independent teaching material for grade X students.

Biology learning in schools still experiences several problems. The learning process carried out has not optimally fulfilled the demands of the Education Curriculum, including in helping students to have critical thinking skills. Critical thinking skills can be optimized by developing learning modules. This study aims to obtain a valid biology module based on critical thinking skills for SMA/MA students. The module development method uses Tessmer's research and development design model that focuses on formative evaluation. The module developed refers to six kinds of critical thinking skills according to Facione, including interpretation, analysis, evaluation, inference, explanation, and self-regulation. Data obtained from the validity test by three validators. The percentage of expert validation data was then categorized. Data analysis used the descriptive technique. The biology learning module based on critical thinking skills that were developed as a whole obtained very valid criteria.Abstrak Pembelajaran Biologi di sekolah masih mengalami beberapa permasalahan. Proses pembelajaran yang dilaksanakan belum secara optimal memenuhi tuntutan Kurikulum Pendidikan, diantaranya dalam membantu peserta didik untuk memiliki keterampilan berpikir kritis. Keterampilan berpikir kritis dapat dioptimalkan dengan mengembangkan modul pembelajaran. Tujuan dari penelitian ini adalah untuk mendapatkan modul biologi yang berbasis keterampilan berpikir kritis pada peserta didik SMA/MA yang valid. Metode pengembangan modul menggunakan model desain penelitian pengembangan dari Tessmer yang fokus pada evaluasi formatif. Modul yang dikembangkan mengacu pada enam macam keterampilan berpikir kritis menurut Facione, meliputi interpretasi, analisis, evaluasi, inferensi, eksplanasi dan regulasi diri. Data diperoleh dari uji validitas oleh tiga validator. Persentase data validasi ahli kemudian dikategorisasi. Analisis data menggunakan teknik deskriptif kategorisasi. Modul pembelajaran biologi berbasis keterampilan berpikir kritis yang dikembangkan secara keseluruhan memperoleh kriteria sangat valid.

Biology education students should not only have pedagogic competence but also personality, so that they are not only proficient in mastering learning material, but also has a scientific attitude. The purpose of this study was to measure the feasibility of environmental education module based on local potency in the form of case studies in developing biology education students’ environmental awareness. The module is validated by subject experts and media experts. Based on the criteria of validity, the average validation score were 2.62 from subject matter experts and 2.63 from media experts which were categorized as valid. The module then tested on six biology education students and environmental awareness questionnaire resulted in an average score of 74.28 which was categorized as good. Keywords: case study, environmental education module, environmental awareness, local potency, pre-service biology teacherABSTRAKMahasiswa pendidikan Biologi tidak hanya harus memiliki kompetensi pedagogik namun juga kompetensi kepribadian, sehingga tidak hanya cakap dalam penguasaan materi pembelajaran, namun juga memiliki sikap ilmiah. Tujuan dari penelitian ini adalah untuk mengukur kelayakan modul pengetahuan lingkungan berbasis potensi lokal bermuatan studi kasus dalam membentuk sikap peduli lingkungan mahasiswa pendidikan Biologi. Modul tersebut divalidasi oleh ahli materi dan ahli media. Berdasarkan kriteria kevalidan, maka rata-rata total validasi dari ahli materi dan ahli media diperoleh sebesar 2,62 dan 2,63 yang termasuk dalam kategori valid. Upaya pengembangan e-modul biologi berbasis potensi dan kearifan lokal masih belum banyak digunakan dalam pembelajaran di sekolah-sekolah yang berada di Kota Ternate, salah satunya adalah mata pelajaran biologi. Dengan perkembangan dan kemajuan pendidikan dan tuntutan kurikulum saat ini maka guru dituntut mampu berinovasi dengan mendesain bahan ajar misalnya membuat bahan ajar menggunakan aplikasi canva design. Penelitian ini bertujuan untuk mengembangkan e-modul mata pelajaran biologi yang mengintegrasikan potensi dan kearifan lokal Ternate dalam setiap sub topik yang diajarkan. Metode penelitian yang digunakan adalah penelitian pengembangan (RD) dengan meggunakan model ADDIE. Pengembangan e-modul pembelajaran biologi kelas X SMA berbasis potensi dan kearifan lokal sebagai penunjang pembelajaran abad 21 ini menggunakan model pengembangan addie, data penelitian diperoleh secara langsung dari lokasi penelitian yang kemudian dianalisis dengan menggunakan referensi yang sesuai untuk menghasilkan e-modul pembelajaran biologi yang dikembangkan. Hasil penilaian kelayakan e-modul pembelajaran biologi berdasarkan uji validasi ahli secara keseluruhan dari kesepuluh aspek penilaian e-modul pembelajaran biologi berbasis potensi dan kearifan lokal sebagai penunjang pembelajaran abad 21 di SMA yang dikembangkan memiliki kategori sangat valid dengan rata-rata persentase secara keseluruhan yaitu 81%. Hasi uji respon pengguna dari kalangan guru yang mengajar mata pelajaran biologi mendapatkan persentase 82% ini memberikan informasi bahwa e-modul pembelajaran biologi yang dikembangakan sudah layak untuk digunakan.

The purpose of this study was to determine the characteristics of the guided inquiry-based biology learning module on ecosystem material for class X high school students, to determine the feasibility of the guided inquiry-based biology learning module on ecosystem material for class X high school students, and to find out the responses from biology teachers and students. In terms of the results of the questionnaire assessment. This study uses the Research and Development method developed by Sugiyono to develop printed learning media in the form of modules. Before testing the product, the finished initial product is then validated by experts. The final result of the material expert got a percentage of 86% with the "Very Eligible" criteria, and media expert validation got a percentage of 92% with the "Very Eligible" criteria. After that, a limited-scale trial was conducted, the results of the biology teacher's response were 95.41% and from 10 students the percentage was 90.50%. In conclusion, the module developed has the criteria of "Very Good" and is suitable for use in the learning. Key words: Learning Module, Guided Inquiry, Ecosystem Abstrak. Tujuan penelitian ini adalah untuk mengetahui karakteristik modul pembelajaran biologi berbasis inkuiri terbimbing pada materi ekosistem untuk siswa kelas X SMA, untuk mengetahui kelayakan modul pembelajaran biologi berbasis inkuiri terbimbing pada materi ekosistem untuk siswa kelas X SMA, dan untuk mengetahui tanggapan dari guru biologi dan peserta didik ditinjau dari hasil penilaian angket. Penelitian ini menggunakan metode Research and Development yang dikembangkan oleh Sugiyono untuk mengembangkan media pembelajaran cetak dalam bentuk modul. Sebelum menguji produk, produk awal yang telah selesai kemudian divalidasi oleh para ahli. Hasil akhir dari ahli materi mendapatkan presentase 86% dengan kriteria “Sangat Layak”, dan validasi ahli media mendapatkan presentase 92% dengan kriteria “Sangat Layak”. Setelah itu dilakukan uji coba skala terbatas, hasil respon guru biologi 95,41% dan dari 10 siswa persentasenya 90,50%. The free inquiry-based module supports independent research-based learning among undergraduate students. Adding case studies to the modules will encourage students to apply concepts to real-world situations to improve their thinking skills. Therefore, this study aims to improve the critical thinking skills of biology education students at Jambi University using case-study-based free inquiry modules. This study is Classroom Action Research (CAR) with the Kurt Lewin model, which consists of two cycles. The subjects of this study were 36 second-semester biology education students taking environmental science courses. The data collection techniques included questionnaires, critical thinking tests, and observation sheets. Data analysis techniques used quantitative descriptive analysis. Our findings indicated that critical thinking skills among undergraduate students in each cycle increased by an average of 23.01%. This means that the case-study-based free inquiry module successfully improves the critical thinking skills of biology education students.Abstrak Modul berbasis free inquiry mendukung pembelajaran berbasis penelitian secara mandiri pada mahasiswa. Sementara penambahan studi kasus pada modul akan mendorong mahasiswa untuk menerapkan konsep pada situasi nyata untuk meningkatkan keterampilan berpikir mereka. Oleh karena itu, penelitian ini bertujuan untuk melihat implikasi penggunaan modul free inquiry berbasis studi kasus terhadap peningkatan keterampilan berpikir kritis mahasiswa pendidikan biologi Universitas Jambi. Penelitian ini adalah Penelitian Tindakan Kelas (PTK) dengan model Kurt Lewin yang terdiri dari dua siklus. Partisipan penelitian ini adalah 36 mahasiswa pendidikan biologi semester dua yang mengambil mata kuliah ilmu lingkungan. Teknik pengumpulan data menggunakan angket, instrument test ketarmpilan berpikir kritis, dan lembar observasi. Teknik analisis data menggunakan analisis kuantitatif deskriptif. Hasil penelitian menunjukkan bahwa kemampuan berpikir kritis mahasiswa pada setiap siklus rata-rata meningkat sebesar 23,01%. Artinya penggunaan modul free inquiry berbasis studi kasus berhasil meningkatkan keterampilan berpikir kritis mahasiswa pendidikan biologi.

Tujuan Penelitian: Untuk mengetahui tanggapan siswa untuk kelayakan modul biologi berbasis ARIAS dalam pembelajaran biologi kelas XI MIA SMA. Metodologi: Model pengembangan yang digunakan merujuk pada model ADDIE (Analysis, Design, Develop, Implementation, and Evaluation). Subjek ujicoba produk modul biologi berbasis ARIAS ini melalui ujicoba kelompok kecil dan ujicoba kelompok besar. Dalam penelitian pengembangan ini, jenis data yang diambil yaitu kuantitatif. Instrumen pengumpulan data dalam penelitian ini adalah angket (kuesioner). Data kuantitatif yang didapatkan melalui angket tertutup pada validasi dan ujicoba produk dianalisis dengan menggunakan skala rating (rating scale). Temuan Utama: siswa memberikan respon positif terhadap modul biologi berbasis ARIAS yang telah dibuat dan dikembangkan sehingga modul biologi berbasis ARIAS pada materi struktur tumbuhan kelas XI MIA SMA layak dan efektif digunakan sebagai bahan dalam kegiatan pembelajaran biologi untuk siswa kelas XI MIA SMA. Keterbaruan/Keaslian dari Penelitian: Menghasilkan bahan ajar yang dapat memberikan penyajian alternatif bahan ajar yang dekat dengan aktifitas siswa dalam kehidupan sehari-hari.

Penelitian ini bertujuan untuk mengetahui validitas e-modul dengan PhET Interactive Simulation bagi mahasiswa Pendidikan Biologi dalam meningkatkan pemahaman konsep fisika terintegrasi biologi yakni gelombang dan bunyi pada makhluk hidup. Jenis penelitian ini adalah Research and Development (R&D) dengan model ADDIE, yakni analysis (analisis), design (perancangan), development (pengembangan), implementation (implementasi) dan evaluation (evaluasi). Pada penelitian ini hanya dilakukan sampai pada tahap pengembangan produk yang divalidasi oleh tiga ahli pendidikan dan pengajaran. Berdasarkan hasil validasi diperoleh persentase rata-rata sebesar 83% kategori sangat valid dengan validitas isi sebesar 85% dan validitas konstruk sebesar 81% masing-masing berada dalam kategori sangat valid, sehingga e-modul yang dikembangkan dinyatakan sangat valid dan layak untuk dilanjutkan ke tahap implementasi dan evaluasi. Rekomendasi praktis dari penelitian ini dapat digunakan dalam meningkatkan pemahaman konsep fisika terintegrasi biologi bagi mahasiswa Pendidikan Biologi dengan memanfaatkan teknologi simulasi virtual secara efektif. The study aimed to determine the validity of e-module with PhET Interactive Simulation for biology education students in improving understanding of physics concepts integrated in biology, namely waves and sounds in living beings. The type of research was Research and Development (R&D) with ADDIE model, namely analysis, design, development, implementation, and evaluation. This research was only carried out up to the product development stage which was validated by three education and teaching experts. Based on the results of validation, an average percentage of 83% of the category is very valid with content validity of 85% and construct validity of 81% respectively in the highly valid category, so the developed e-module was declared very valid and worthy of being continued to the implementation and evaluation stages. The practical recommendation of this study can be used to improve the understanding of physics concepts integrated in biology for biology education students by effectively utilizing virtual simulation technology.

Resumen
In this thesis, I used the filamentous ascomycete genus Neurospora as a model to test theoretical predictions on the evolutionary consequences of different reproductive strategies and reproductive gene evolution. The genus Neurospora contains taxa representing a diversity of reproductive strategies, and here I constructed a phylogeny by which I was able to show that several independent transitions in reproductive mode have occurred in the evolutionary history of the genus. This feature makes Neurospora a suitable model for the evolution of reproductive modes. Molecular evolutionary analysis of housekeeping genes revealed an accelerated protein evolution in the highly inbreeding homothallic taxa, in accordance with theory predictions of lower efficiency of selection in asexual and highly inbreeding taxa. Furthermore, self-sterile (heterothallic) taxa capable of asexual propagation was found to be associated with a three-fold higher neutral substitution rate, indicative of a higher mutation accumulation due to elevated number of cell divisions per unit time in these taxa. Further, I have shown a general pattern of rapid evolution of genes involved in reproduction in Neurospora, thus extending the pattern of general high divergence of reproductive genes previously well known in animals, to fungi. Two rapidly evolving reproductive genes: the pheromone receptor genes pre-1 and pre-2 involved in mate recognition were studied in detail. For the gene pre-1 the rapid divergence was found to be driven by positive selection in both heterothallic and homothallic taxa. The rapid divergence of the pheromone receptor gene pre-2 cannot be explained by positive selection and for this gene a subtle differences in evolutionary constraints between heterothallic and homothallic taxa were found. The general similarity in evolutionary constraints of pre-genes in taxa of both mating-systems indicates that these genes serve other functions beside mate recognition.

The general aim of this thesis is to develop and apply new computational tools to overcome existing limitations in the analysis of metabolism. This thesis is focused on developing new computational strategies to overcome the following identified limitations: i) The existing metabolic flux analysis tools does not account for the existence of metabolic channeling: Here we developed a new computational tool based on non-stationary 13 C-FBA to evaluate different models reflecting different topologies of intracellular metabolism, using the channeling in hepatocytes as case of concep ii) Metabolic drug-target discovery based on GSMM does not consider the different cell subpopulations existing within the tumor: Here we develope a method that integrate trancriptomic data into a comparative genome-scale metabolic network reconstruction analysis in the context of intra-tumoral heterogeneity . We determined subpopulation-specific drug targets . Additionally we determined a metabolic gene signature associated to tumor progression in pc that was correlated with other types of cancer. Iii) Current mechanistic and probabilistic computational approaches are not suitable to study the complexity of the crosstalk between metabolic and gene regulatory networks.: Here we developed a novel computational method combining probabilistic and mechanistic approaches to integrate multi-level omic data into a discrete model-based analysis. This method allowed to analyze the mechanism underlying the crosstalk between metabolism and gene regulation, using as case of concept the study of the abnormal adaptation to training in COPD patients.
La presente tesis doctoral se centra en el desarrollo de herramientas computacionales que permitan el estudio de los mecanismos moleculares que ocurren dentro de la célula. Mas específicamente estudia el metabolismo celular desde diferentes puntos de vista usando y desarrollando métodos computacionales basados en diversas metodologías. Así pues en un primer capitulo se desarrolla un método basado en el analista de los flujos metabólicos en estado no estacional isotópico utilizando modelos cinéticos para estudiar el fenómeno de la canalización metabólica en hepatocitos. Este fenómeno modifica la topología metabólica alterando el fenotipo. Nuestro método nos permitió discriminar varios modelos con distintas topología prediciendo la existencia de canalización metabólica en la glucólisis. En el segundo capitulo se desarrolló un método para analizar el metabolismo tumoral teniendo en cuenta la heterogeneidad de poblaciones. En concreto estudiamos dos subpoblaciones extraídas de una linea celular de cáncer de próstata. Para ello utilizamos un modelo a gran escala de todo el metabolismo celular humano. El análisis reflejó la existencia de diferencias notables a nivel de vías metabólicas concretas, confiriendo a cada subpoblacion sensibilidades distintas a diferentes fármacos. En esta linea se demostró que mientras las células PC-3M eran sensibles al etomoxir e insensibles al calcitriol, las PC-3S presentaban una sensibilidad opuesta. En el tercero y ultimo capitulo de la tesis desarrollamos un nuevo método computacional que integra aproximaciones probabilísticas y mecanicistas para integrar diferentes tipos de datos en un análisis basado en modelos discretos. Para ello utilizamos como caso de concepto el estudio de la adaptación anómala al entrenamiento de pacientes con EPOC. El análisis reveló diferencias importantes a nivel de metabolismo energético en comparación con el grupo control.

Resumen
The bloom of genomic data has revealed a vast amount of gene losses across all life kingdoms. However, the impact of gene loss on the evolution of the mechanisms of embryo development remains an important challenge. In this work, we have used the successful gene loser Oikopleura dioica, to study the impact of gene loss on the evolution of the cardiopharyngeal gene regulatory network (GRN), and we have extrapolated our results to decipher the ancestral condition of tunicates as free-living or sessile, a hot topic of discussion. To address this question, we have searched for gene losses by combining best reciprocal blast hit (BRBH) with exhaustive phylogenetic reconstructions of the gene family of interest. We have also performed expression analyses of the present orthologs to test for their cardiac function as well as, in the case of lost orthologs, with paralogs trying to detect potential events of function shuffling. Finally, we performed functional analyses by inhibiting the FGF and BMP signaling pathways and started the implementation of a microinjection facility for future functional analyses by gene targeting. Our results show a clear deconstruction of the cardiopharyngeal GRN with the loss of many genes (Mesp, Ets1/2a, Gata4/5/6, Mek1/2, Tbx1/10, and RA- and FGF-signaling related genes) and cardiac subfunctions (FoxF, Islet, Ebf, Mrf, Dach, and Bmp signaling) crucial for cardiopharyngeal development in ascidians and vertebrates. All these losses have led to the dismantling of two genetic modules related to the maintenance of multipotency in the cardiopharyngeal precursors. This has been accompanied by the loss of the second heart field and pharyngeal muscles in appendicularians, which has been phenotypically translated into an open bilaminar heart with an accelerated development compared to the tubular heart present in the rest of chordates. The deconstruction of the cardiopharyngeal GRN in appendicularians can therefore be interpreted as an evolutionary adaptation to the transition from a sessile to a free-living lifestyle based on the innovation of the filter-feeding house. Therefore, our results show O. dioica as a paradigmatic example of the advantages of using species that along their evolution has lost many genes (evolutionary knockout models, eKO) to better understand the evolution of GRNs, mechanisms of embryo development, or any physiological adaptation in the absence of any given gene of interest.

Projetos de genômica e biológica molecular estão gerando dados cujos volumes e complexidades jamais foram observados nesta área. Além disso, fontes de dados e de conhecimento são produzidas e utilizadas por grupos de pesquisa os quais utilizam terminologias diferentes (sinônimos, apelido e fórmulas), sintaxes diferentes (estrutura de arquivos e separadores) e semânticas diferentes (intra e interdisciplinares homônimos). O sucesso da pesquisa em biologia dependerá da correta representação e manipulação dos dados biológicos permitindo os cientistas criarem, gerenciarem, manipularem, integrarem e analisarem os dados de forma a gerar informação e conhecimento. Neste trabalho, estudamos os problemas para representação de dados biológicos apresentados nas principais linguagens de modelagem tradicionais. Em seguida, levantamos os requisitos para um novo modelo de dados conceitual para biologia molecular. Finalmente, propomos um novo modelo conceitual contendo construtores específicos para solucionar alguns dos problemas estudados. Além disso, formalizamos o modelo proposto usando lógica de primeira ordem e utilizamos esta descrição lógica para realizar inferências que auxiliem o trabalho do projetista de banco de dados durante a criação de um esquema de banco de dados.
Genomic and molecular biology projects are generating knowledge data whose volume and complexity are unparalleled in this research area. In addition, data and knoweledge sources produced and used by research groups have terminological differences (synonyms, aliases and formulae), syntactic differences (file structure, separators and spelling) and semantic differences (intra- and interdisciplinary homonyms). In this context, data management techniques play a fundamental role for biological applications development because it offers adequate abstractions to desing, implement, access and manage data, in order to generate knowledge. In this work, we study the representation problems presentd in traditional languages. Following, we raise the main requiremants for a new conceptual data model specially conceived for molecular biology. Finally, we propose a new conceptual data model with special types of constructor tryng to solve some of the representation problems discurssed before. In addition, we formalize our proposed model using first-order logic and we use this logical description to infer some properties that may help database designer during the elaboration of database schema.

In biology and bioengineering, mathematical and statistical analysis provides an understanding of biological systems that enables their control and manipulation. Tailoring mathematical and experimental complexity to the biological question of interest is crucial to avoid issues relating to parameter identifiability. We develop models and tools to bring new data-based insights to a range of contemporary problems in biology and bioengineering. These include data-focused stochastic models that describe complex cell interactions and decision making, incorporating biological systems into new engineered materials, and new tools to diagnose parameter identifiability and guide model complexity for stochastic differential equation models.

Search engines for biological information are not a new technology. Since the 1960s computers have emerged as an important tool for biologists. Online Mendelian Inheritance in Man (OMIM) is a comprehensive catalogue containing approximately 14 000 records with information about human genes and genetic disorders. An approach called Latent Semantic Indexing (LSI) was introduced in 1990 that is based on Singular Value Decomposition (SVD). This approach improved the information retrieval and reduced the storage requirements. This thesis applies LSI on the collection of OMIM records. To further improve the retrieval effectiveness and efficiency, the author propose a clustering method based on the standard k-means algorithm, called Two step k-means. Both the standard k-means and the Two step k-means algorithms are tested and compared with each other.

AbstractAs a cell and molecular biologist trained in biomedical sciences, my early research focused on human disease etiology. I was fortunate to be able to realign my research and personal interests in sustainability when I began working on honey bee health as I transitioned to faculty positions at liberal arts colleges. As an Associate Professor of Biology at Barnard College, my teaching focuses on biology at the cell and molecular level, which is strongly associated with problems of human health. A major challenge I have faced centers around connecting the techniques and ways of thinking used in the study of cell biology with the broader environmental issues of honey bee disease and the growing pollinator crisis. In this chapter, I describe how I have worked to incorporate sustainability in a broad sense and justice in a somewhat narrow ecological sense into my lab and my teaching, with a specific focus on my course, Laboratory in Cell Biology. The lab class structure pursued here, which shares many aspects with the course-based undergraduate research experiences (CURE) model, seeks to create an authentic and inclusive environment to increase laboratory science involvement and enthusiasm in students from diverse backgrounds.

Abstract Portions of coronary and other blood vessels undergo cyclic bending due to attachment to the heart or crossing of joints [1,4,9]. Bending of a vascular segment alters the local transmural stresses and strains [5,13] as well as the shear stresses acting on the endothelial surface [8,11]. Fluctuations in both shear stress and in-plane stretch have been shown to influence endothelial cell and smooth muscle cell biology [12]. The purpose of the present work was to create a model to expose perfused, intact vascular segments to cyclic bending in-vitro. Such a system would enable the assessment of the biologic response of vascular tissue to combined alterations in transmural stress and shear stress produced by cyclic bending.

Virtual reality finds increasingly more place in education, especially through the three-dimensional environments. Although different experiments were performed with 3D virtual learning environments we believe that research in this area is still in its infancy and the perspective are high due to continuous technological advances. Our learning module allows students to more easily understand, by 3D visualizations and animations, the internal structure of the human body, living cells in the human body, bone structure or hearth sections. The 3D experience is completed with a wide range of multimedia elements like text, voice or digital image with animation. The module offers a collaborative learning environment, which contributes to the socialization of the participants. Their immersion in the virtual space, by means of avatars, improves also the attractiveness of the lesson. When a student is on-line in the virtual world, he has several options for learning about any found object and synchronizes this interaction with the teacher. Such options are YouTube, Wikipedia, Power point presentation, Videos, Hyperlinks. The paper presents the results of an experiment with our learning module, which was conducted with a group of 20 students from the ninth grade at a school in Jordan. The experiment aimed to make a comparison between the traditional method of teaching and learning and the virtual environment-based method offered by our module. Students appreciated the immersion in the virtual space, flying through the human body cells. They enjoyed the lesson, also, because they were able to communicate with colleagues during the lesson, each hidden behind an avatar. Last but not least, the lesson in virtual environment does not require their presence in the real class in a fixed schedule.

Present biologic models envision organisms behave like the character ‘Topsy’ in Gone with the Wind; they “just grew.” Modeled of Lego©-like components, the individual structures are linked together as if they are automobile parts that are manufactured at different plants and assembled at some central factory. For the most part, hexahedral finite element meshes are used to model structures. When tetrahedral modeling is used, no account is made of the different mechanical properties that are inherent in triangulated structures, (trusses), that make the structures behave very differently than hexahedral-based models.
