Resumen
My poetry is about real stories: poverty, love, politics, past pains and healing. I try to follow the example of Amiri Baraka who says his poetry is whatever he thinks he is, that he makes poetry with “what can be saved out the garbage of our lives”. My collection also preserves and embraces demotic language, which is also a part of who I am. I am influenced by Baraka’s and Ike Muila’s use of demotics, and the way that poets such as Antonio Jacinto, Costa Andrade and Mafika Gwala tackle political matters in a colourful and powerful way. I have also been inspired by ancient Chinese poets to explore love and eroticism, particularly how it plays out in the eyes of my people.

Butterfly Bones is a lyrical sequence of poetry and prose poems organised to trace a rhythmical, emotional pattern of experience. In its subject matter, the sequence presents an implied personal narrative recording the author's grief in the ten months following her mother's death in January 2011. It presents brief, vivid scenes from the poet's daily life in a rural village outside Grahamstown, and observations of creatures and her natural surroundings, which serve as a counterpoint to her grief. It can also be read as a meditation on writing, solitude and the possibilities of poetry.

Shallow Bones is a creative thesis examining the culture of persecution within The Church of Jesus Christ of Latter-Day Saints alongside my own story of persecution as a gay man. The religion rose through persecution as Joseph Smith, the prophet of the church, faced harassment and personal attacks from outsiders. His assassination spurred devote followers to move west, away from their persecutors. Setting up in the Utah territory, early Mormons feared invasions to the point that they murdered pioneers passing through Mountain Meadows. Murderers hid their wrongdoing, and the religion has institutionalized a pattern of persecution—blaming others for attacks while denying responsibility for choices that harm others. The recent suicide of Jack Reese, a gay teenager in Northern Utah, has shown how some in the religion continue to persecute others while burying the guilt for these acts. My own story follows my own experience of persecution within the church. Self-hatred came from lessons I learned as a child, both within the church and from my families. I almost attempted suicide, but I decided to reach out for help. Unlike Jack Reese’s family, my family worked towards acceptance. Although the culture around pushed me towards despair, I learned how to accept myself. These historical and personal threads within the creative thesis come together to show that Utah’s violent history continues to push persecution onto people every day; however, I was able to find a way to love myself while surrounded by ongoing hatred. Even when the predominant culture actively discriminates against a group, people have hope to escape the cycle of persecution.

Bone age assessment is a method of assigning a level of biological maturity to a child. It is usually performed either by comparing an x-ray of a child's left hand and wrist with an atlas of known bones, or by analysing specific features of bones such as ratios of width to height, or the degree of overlap with other bones. Both methods of assessment are labour intensive and prone to both inter- and intra-observer variability. This is motivation for developing a computerised method of bone age assessment. The majority of research and development on computerised bone age assessment has focussed on analysing the bones of the hand. The wrist bones, especially the carpal bones, have received far less attention and have only been analysed in young children in which there is clear separation of the bones. An argument is presented that the evidence for excluding the carpal bones from computerised bone age assessment is weak and that research is required to identify the role of carpal bones in the computerised assessment of bone age for children over eight years of age. Computerised analysis of the carpal bones in older children is a difficult computer vision problem plagued by radiographic noise, poor image contrast, and especially poor definition of bone contours. Traditional image processing methods such as region growing fail and even the very successful Canny linear edge detector can only find the simplest of bone edges in these images. The field of partial differential equation-based image processing provides some possible solutions to this problem, such as the use of active contour models to impose constraints upon the contour continuity. However, many of these methods require regularisation to achieve unique and stable solutions. An important part of this regularisation is image denoising. Image denoising was approached through development of a noise model for the Kodak computed radiography system, estimation of noise parameters using a robust estimator of noise per pixel intensity bin, and incorporation of the noise model into a denoising method based on oriented Laplacians. The results for this approach only showed a marginal improvement when using the signal-dependent noise model, although this likely reflects how the noise characteristics were incorporated into the anisotropic diffusion method, rather than the principle of this approach. Even without the signal-dependent noise term the oriented Laplacians denoising of the hand-wrist radiographs was very effective at removing noise and preserving edges.

Resumen
My collection encompasses personal relationships, intimacy, and the erotic, as well as more narrative poems grounded in landscapes, including urban and internal landscapes. Some were written in conversation with other poems or pieces of prose such as the stories of Noy Holland. I use free verse forms influenced by various prose poems as well as by the musical/tonal forms of poets such as Lorca. Other styles and influences include the darkness and directness of Spanish poetry particularly Rafael Alberti (esp. his book Concerning the Angels); and the confident and reflective style of Romanian poet Nina Cassian.

This thesis describes a toolbox of complementary techniques that together measure and mechanical properties of bone. Three-point bending is used to measure the mechanical properties of bone; micro computed tomography provides cortical geometry and parameters describing trabecular bone.  The material properties, elastic modulus and density, are measured directly using ultrasound and Archimedes’ principle, while composition and bone chemistry are investigated by ashing and Raman microscopy.  These methods are used to characterise bone from the naturally occurring Gunmetal mouse and the engineered neuronal nitric oxide synthase (nNOS) knockout mouse. Comparison was also made between femora and tibiae and cortical and trabecular bone from wild type mice. Gunmetal mice had inferior mechanical properties, but unaffected material and chemical properties.  Cortical area but not second moment of area was also reduced.  nNOS knockouts had superior bone mechanically, due to increased mineralisation and geometrical parameters.  Femora and tibiae had different mechanical and material properties that were not linked to the size or shape of the bones.  Cortical bone  had characteristics of older bone compared to trabecular material, possibly due to the lower turnover rate. These results show the necessity for measuring material properties directly, rather than inferring them from mechanical and geometrical properties.  The differences in femora and tibiae suggest testing only femur or tibia may result in the risk of missing important results.  Application of this toolbox of methods provides a comprehensive description of bone’s overall fitness for purpose and an understanding of the origin of any defect or enhancement in its properties.

Investigations into silicate-substituted hydroxyapatite (Si-HA) were performed. The aqueous precipitation method produced phase pure Si-HA with modi cations to the method causing impurities in the material. A novel study using Raman spectroscopy followed the behaviour of the silicate ions and provided a new interpretation regarding silicate substitution. The silicate ions created interactions with hydroxyl ions, initially, which reduced upon sintering of the material. As the silicate ions do not behave inde- pendently in the HA structure initially, suggests that these interactions may contribute to the bioactivity of Si-HA. Also industrial aspects of Si-HA were investigated regarding the silicate reagent (TEOS). A small di erence of 1% in the percentage concentration of TEOS was not negligible and caused a decrease in the amount of silicate substituted into HA. Di erent brands and grades of TEOS did produce Si-HA with similar structural properties. Therefore, a variety of brands and grades of TEOS can be used and thus the most cost e ective choice can be made. The rst analytical investigations into the molecular arrangement of fully mineralised osteoarthritic (OA) and osteoporotic (OP) bone were performed through small angle neutron scattering (SANS) studies. This study provided a description for the molecular arrangement of collagen molecules, along the lateral plane, regarding the molecular di- ameter and the packing of these molecules into the bril by the development of a model based on SANS theory. The collagen molecules behave like a 2-dimensional liquid-like system. Through the development of the model, the rst written solution for the struc- ture factor for a system of hard-disks was stated. This study provided an understanding into how collagen molecules are arranged in OA and OP bone. Also, compositional studies iterated possible di erences between the organic content of OA and OP bone. Thus the organic content of bone may play a role in the bone disorders.

A HISTORY OF BONES is a collection of lyrical and narrative poems which examines the interconnectedness of humanity through recurrent physical images—bones, blood, hair, etc. These images reflect the commonalities of the human race at the most basic level by pointing to the unavoidable fate all living things share. The poems build on popular culture, politics, world history, and mythology to show the universality of human “baggage”. As the title poem says, “We carry all our histories with us where we go.” Over time, and all over the world, people exist as history collectors amassing experiences, both shared and unique, to which they must surrender and accept as parts of themselves. The collection is divided into three sections, which move from “local history” to “national history” and, finally, to “global history.” Poems in the first section, “Five Acres,” focus on personal history, including the history of the American South. The section title poem, “Five Acres of Pine Trees,” uses the scenery of the heavily-wooded land of rural Alabama as a means to discuss both the absurdity of invisible boundary lines and the wars which arise in relation to them. Poems in the second section, “Domestic Dream,” examine various ideas associated with the United States, such as modern politics, the country’s history of wars, post-post feminism, domesticity, and identity. The section’s title poem is a persona poem which follows the speaker from a kitchen to a fantasy world of fishing on a remote Greek island and back to real life. The collection’s final section, “Ode to the Globe” simultaneously pans out to encompass various cultures, languages, world regions, and points in history while pinpointing the emotional strain of carrying one’s histories. This section’s title poem imagines a character in love with the idea of world cultures, languages and historic places, who obsesses over these things, but views them through books, rather than personally encountering them. All three sections are braided together by the shared emotions of all peoples: nostalgia, regret, anxiety, hatred, passion, and longing. Thematically A HISTORY OF BONES shares elements with the work of Janet McAdams who often examines a single forgotten moment in history told from the perspective of a semi-removed speaker. The poems within the collection often depend on vivid, carefully attended details reminiscent of Elizabeth Bishop and Adrienne Rich. The poems also are influenced by e.e. cumming’s frequent word creation. The poems in the collection, however, are most influenced by the work of John Rybicki, specifically his third collection, We Bed Down into Water and the oddly juxtaposed images found in his work.

This dissertation reports on two independent studies in the fields of deterministic and stochastic partial differential equations.In the first part, we introduce a novel spatio-temporal model of the bone remodelling process. Bone remodelling is crucial for the removal of fatigue damage and the renewal of old bone tissue in the vertebrate skeleton. Responsible for remodelling are the bone multicellular units (BMUs), complex entities consisting of several interacting cell types. We develop a nonlinear mixed PDE model capturing the dynamics of a single BMU in trabecular bone. Several pathological remodelling events are studied numerically, and new insights into the RANKL/RANK/OPG pathway are presented. Finally, the model is adapted to study the role of OPG in bone metastases. In silico experiments demonstrate that depending on the expression rate, tumour-derived OPG can increase or decrease osteolysis and tumour growth. In particular, this mechanism is able to explain a set of seemingly contradictory experimental studies. In the second part, we study the well-posedness of the two-dimensional Allen-Cahn equation with additive space-time white noise. We first introduce a high frequency cut-off in the noise field and then study the corresponding regularized problems in the limit where the cut-off goes to infinity. Based on numerical experiments and heuristic arguments, we conjecture that the approximations converge to the zero-distribution. A rigorous proof of the conjecture is provided. The result demonstrates that a series of published numerical studies are problematic: shrinking the mesh size in these simulations does not lead to the recovery of a physically meaningful limit.
Au sein de cette thèse nous présentons deux études indépendantes dans le contexte général des équations aux dérivées partielles (EDP), déterministes ainsi que stochastiques. Lors de la première partie nous développons un nouveau modèle spatio-temporel du processus de remodelage osseux. Le remodelage osseux est essentiel pour la réparation de fissures microscopiques ainsi que le renouvellement périodique du tissu osseux à travers le squelette vertébré. Le remodelage est effectué par les unités fonctionelles de remodelage (UFR): des entités complexes constituées de plusieurs types de cellules interagissantes. Nous développons un modèle mixte d'EDP nonlinéaires pour décrire l'évolution d'une UFR à travers le tissu trabéculaire. A l'aide de simulations numériques, nous étudions plusieurs régimes pathologiques de remodelage, et nous présentons de nouvelles perspectives concernant la voie biochimique RANKL/RANK/OPG. Enfin, le modèle est adapté pour étudier le rôle d'OPG dans les métastases osseuses. Les expériences numériques démontrent que, selon le taux d'expression, OPG exprimée par le tumeur peut soit augmenter soit diminuer l'ostéolyse et ainsi la croissance tumorale. En particulier, ce mécanisme est capable d'expliquer un ensemble d'études expérimentales apparemment contradictoires. Lors de la deuxième partie, nous investigons l'équation d'Allen-Cahn soujette à un bruit blanc additif, et cela en deux dimensions spatiales. Après avoir regularisé le bruit par une coupure à hautes fréquences, nous étudions la suite de problèmes regularisés ainsi obtenue. A l'aide d'expériences numériques et d'arguments heuristiques, nous faisons la conjécture que ces approximations convergent vers la distribution nulle dans la limite du bruit blanc. Une preuve rigoureuse de cette conjécture est fournie. Le résultat démontre que toute une série de travaux numériques publiés dans la litérature sont problématiques: en effet, lorsque la taille de la grille tend vers zéro, on obtient une limite sans signification physique.

The determination of the human or non-human origin of skeletal material can be particularly difficult if the bone is fragmented. It has been suggested that differences in the thickness of the cortical bone between human and non-human mammal long bones may be used to distinguish them, though little clear data exist. The aim of this thesis was to determine the extent of such difference, and whether it could be used to identify fragments of bone shafts. Potential differences in cortical bone thickness were investigated by comparing adult human limb bones (humerus, radius, femur and tibia) with those of kangaroos, sheep, pigs, large dogs and cattle. Each bone was radiographed in two projections perpendicular to each other, allowing measurement of the medial, lateral, anterior and posterior cortices and the shaft diameters in each projection at five sites located down the length of the shaft. A qualitative assessment of comparative radiographic differences was made; and corrections for radiographic magnification and tests of observer error ensured the validity of the study data. Cortical bone thickness, shaft diameter, and an index of relative cortical thickness to shaft diameter were compared across all groups. Tests between humans and each non-human group showed significant differences in several cases, though this depended on which part of the shaft, skeletal element, particular non-human mammal, and sex of the human sample was being compared. Previous research stating an overall difference, especially that non-human bones were relatively thicker, was not supported. Discriminant function analysis was used to show whether distinction between human and non-human shaft fragments was possible using the combination of shaft diameter and cortical bone thickness measurements from a single measurement site. One analysis compared all skeletal elements together, yielding a cross-validated rate of correct classification of 69.5%. Though this rate of classification is not high enough to serve as a standalone method, it does represent a simple, useful tool to provide quantitative support to other identification methods. Expected patterns of greater cortical bone thickness in relation to greater loading of the long bones were not clearly apparent. It is perhaps too simplistic to expect just one factor to influence cortical bone thickness, or that just this feature can distinguish all human from nonhuman bone fragments. Nevertheless, the data in this thesis provide a valuable contribution to assist in solving the difficult problem of the identification of bone fragments.

Resumen
The long bones grow by the process of endochondral ossification, which occurs at the growth plate. This process is regulated by biological factors and mechanical factors. The biological factors which contribute to endochondral ossification process are genes, hormones, nutrients etc. The mechanical factor is the load acting on the bone. The major forces on the bone are due to joint contact load and muscle forces, which induce stresses in the bone. Carter and Wong proposed in a theory that cyclic or intermittent octahedral shear stress promotes the bone growth and cyclic or intermittent hydrostatic compressive stress inhibits the bone growth. Previously this theory has been used to predict the morphological development of long bones, but with studies using simplified femur and growth plate models. Furthermore, the Carter and Wong theory has a limitation that it does not intrinsically incorporate the resulting growth direction.In the first study, the importance of a subject-specific growth plate over a simplified growth plate has been studied, and growth has been simulated using two different growth direction models: Femoral neck shaft deformation direction and minimum shear stress direction. This study favors the minimum shear stress growth direction model, as it is less sensitive to applied boundary condition than the femoral neck shaft deformation direction model.The second study aims to understand how different muscle groups affect the bone growth tendency. Subject-specific femur and growth plate models of able-bodied children were used. The muscle forces and associated hip contact force from specific muscle groups were applied, and neck shaft angle and femoral anteversion growth tendencies were predicted. This study indicated a tendency for reduction of neck shaft angle and femoral anteversion. Hip abductor muscle forces contribute most, and hip adductor muscle forces least, to bone growth rate.Accurate prediction of bone growth tendency and knowledge of the influence of different muscle groups on bone growth tendency may help in better treatment planning for children at risk of developing bone deformity problems.

Brown bears go into hibernation for several months during the winter period,but regain all bodily functions shortly after waking up, such as the strength ofbones. The aim of this thesis has been to characterise the material of activebear’s bones (tibiae) by destructive testing and then fitting a damage modelby the use of finite element simulations. Standard beam theory was used tocompare with the simulated results and supplemental compression testing wasconducted to verify elastic parameters. Examination of results show quite alarge distribution in both material parameters and determined stresses for thetested bones, with elastic moduli varying 3-10 GPa, Poisson’s ratio 0.3-0.45,strain for onset of damage 1-2%, damage rate factor of 25-40 and fracturestresses varying proportionally with stiffness between 50-190 MPa.

[Truncated abstract] Osteoclasts are multinucleated giant cells responsible for the resorption of the mineralized bone matrix during the process of bone remodelling. During activation towards bone resorption, polarization of the osteoclast results in the formation of a unique plasma membrane, the ruffled border, the actual resorptive organelle of the osteoclast. Through this domain protons are actively pumped into the resorption lacuna creating an acidic microenvironment that favours the dissolution of the mineralized bone matrix. The polarised secretion of protons is carried out by the action of the vacuolar-type (H+)-ATPase (V-ATPase), composed of functionally and structurally distinct subunits of the V1 and V0 domains. The general structure of the V-ATPase complex is highly conserved from yeast to mammals, however, multiple isoforms for specific V-ATPase subunits do exist exhibiting differential subcellular, cellular and tissue-specific localizations. This study focuses on the molecular identification and characterization of V-ATPase accessory subunit Ac45 and the d2 isoform of the V0 domain d subunit in osteoclasts. Using the techniques of cDNA Subtractive Hybridization and DNA Micro-Array analyses respectively, the accessory subunit Ac45 and the d2 isoform of the V0 domain d subunit were identified in RAW264.7-cells derived OcLs. ... Using web-based computational predictions, two possible transmembrane domains, an N-terminus 'signal anchor' sequence and a C-terminus dilysine- like endoplasmic reticulum (ER) retention signal were identified. By confocal microscopy, EYFP-tagged e was found to localize to the perinuclear region of transfected COS-7 cells in compartments representing the ER and Golgi apparatus with some localization in late endosomal/lysosomal-like vesicles. ER truncation of e did not alter its subcellular localization but exhibited significantly weaker association with Ac45 compared to the wild-type as depicted by BRET analyses. Association with the other V0 subunits remain unaffected. This may hint at a possibility that Ac45 may play a role in the masking of the ER signal of e following it's incorporation into the V0 domain. Although no solid evidence for a role in the assembly of the mammalian VATPase have been established, subunit e still represents a potential candidate whose role in the V-ATPase complex requires further investigation. Collectively, the data presented in this thesis has provided further insight into the composition of the osteoclast V-ATPase proton pump by: 1) identifying an accessory subunit, Ac45 which shows promise as a potential candidate for the regulation and/or targeting of the V-ATPase complex in osteoclasts and truncation of its targeting signal impairs osteoclastic bone resorption; 2) identification and preliminary characterization of the d2 isoform of the V0 domain d subunit whose exact role in the V-ATPase complex and in osteoclasts remains to be determined, although its has been implicated to be essential for osteoclastic function; and 3) Preliminary characterization of subunit-e, a potential assembly factor candidate for the mammalian V-ATPase V0 domain.

In vertebrates, PTH receptor 1 (PTH1R) plays a pivotal role in control of bone development and homeostasis; however, how it is regulated is poorly defined. Here we report that Kindlin-2 binds to and modulates PTH1R to regulate bone mass and PTH actions. Deleting Kindlin-2 expression using the 10-kb mouse Dmp1-Cre severely impairs the anabolic effects of intermittent PTH on bone in adult mice with or without ovariectomy. Of particular interest, Kindlin-2 and Pth1r double heterozygous mice (Dmp1- Cre; Kindlin-2 f/+ ; Pth1r f/+ ), but not either singly heterozygous mice (Dmp1- Cre; Kindlin-2 f/+ or Dmp1-Cre; Pth1r f/+ ), display severe osteopenia and fail to increase bone mass in response to administration of intermittent PTH. Mechanistically, Kindlin-2 interacts with the C-terminal cytoplasmic region of PTH1R. When overexpressed, this region efficiently inhibits the endogenous PTH/PTH1R signaling in osteoblasts, which is reversed by introduction of a point mutation that abolishes the Kindlin-2 interaction. Furthermore, Kindlin-2 loss inhibits PTH-induced CREB phosphorylation and cAMP production in vitro and in bone. PTH upregulates, while estrogen deficiency downregulates, expression of Kindlin-2 in vitro and in bone. Collectively, we demonstrate that interplay between Kindlin-2 and PTH1R regulates bone mass by modulating PTH1R and provide a potential therapeutic target for metabolic bone diseases

Background: Bone-grafting materials are required in orthopaedic surgery to treat bone defects. Bone formation assessment is required for the development of new strategies and approaches and for quality assurance and quality control of currently available materials. Approaches to the assessment of bone formation are yet to be systematically established, quantified and standardized. Aims: the overall aim of this study was to establish a set of comprehensive quantitative approaches for the assessment of bone formation and to evaluate the role of osteoblastic cells, growth factors, and scaffolds on this process. Materials & methods: both in vitro and in vivo parameters for osteoblast phenotype and bone formation were tested in osteosarcoma cell lines, Saos-2 and U2OS cells, mesenchymal cell line, C2C12 cells, primary adipose derived stromal cells (ADSCs), platelet rich plasma (PRP), and morselized bone grafts. The in vitro parameters used were measurement of alkaline phosphatase (ALP) activity, detection of bone nodules and biomineralization, and quantification of immunocytochemistry and conventional RT-PCR of osteoblast genotyping. In vivo parameters involved ectopic bone formation in nude mice and nude rats and a tibial defect model in nude rats. Histomorphometric and quantitative immunohistochemical analyses were also performed. Results: The in vitro characterization and ectopic bone formation capabiltity of Saos-2 and U2OS cells have been established. Saos-2 cell line, which presents many osteoblast genotype and phenotype, is a stable positive control for both in vitro and in vivo bone formation assessments. The measurement of ALP activity in both solid and liquid phases has been standardized. Both the genotype and phenotype of osteoblast lineage cells has been quantitatively assessed during the capability testing of ADSCs and PRP. Quantitative assessment of new bone formation and related protein markers in vivo has been successfully established through the testing of the biological properties of gamma irradiated morselized bone grafts. Conclusion: A comprehensive knowledge of the assessment of bone regeneration and formation in vitro and in vivo has been integrated and developed through years of study. A whole set of in vitro and in vivo approaches for the assessment of bone formation has been modified and standardized to best suit the different clinical applications. This thesis provides an outline of both in vitro and in vivo bone formation assessment and their clinical applications.
