Abstract:
Machine learning models can automatically discover biomedical research trends and promote the dissemination of information and knowledge. Text feature representation is a critical and challenging task in natural language processing. Most methods of text feature representation are based on word representation. A good representation can capture semantic and structural information. In this paper, two fusion algorithms are proposed, namely, the Tr-W2v and Ti-W2v algorithms. They are based on the classical text feature representation model and consider the importance of words. The results show that the effectiveness of the two fusion text representation models is better than the classical text representation model, and the results based on the Tr-W2v algorithm are the best. Furthermore, based on the Tr-W2v algorithm, trend analyses of cancer research are conducted, including correlation analysis, keyword trend analysis, and improved keyword trend analysis. The discovery of the research trends and the evolution of hotspots for cancers can help doctors and biological researchers collect information and provide guidance for further research.

Abstract:
Queries and ranking with temporal aspects gain significant attention in field of Information Retrieval. While searching for articles published over time, the relevant documents usually occur in certain temporal patterns. Given a query that is implicitly time sensitive, we develop a temporal ranking using the important times of query by drawing from the distribution of query trend relatedness over time. We also combine the model with Dual Embedding Space Model (DESM) in the temporal model according to document timestamp. We apply our model using three temporal word embeddings algorithms to learn relatedness of words from news archive in Bahasa Indonesia: (1) QT-W2V-Rank using Word2Vec (2) QT-OW2V-Rank using OrthoTrans-Word2Vec (3) QT-DBE-Rank using Dynamic Bernoulli Embeddings. The highest score was achieved with static word embeddings learned separately over time, called QT-W2V-Rank, which is 66% in average precision and 68% in early precision. Furthermore, studies of different characteristics of temporal topics showed that QT-W2V-Rank is also more effective in capturing temporal patterns such as spikes, periodicity, and seasonality than the baselines.

Abstract:
As a new generation of search engine, automatic question answering system (QAS) is becoming more and more important and has become one of the hotspots of computer application research and natural language processing (NLP). However, as an indispensable part of the QAS, the role of question classification is an understood thing in the system. In view of this, to further make the performance of question classification much better, both the feature extraction and the classification model were explored. On the study of existing CNN research, an improved CNN model based on Bagging integrated classification (“W2V + B-CNN” for short) is proposed and applied to question classification. Firstly, we combine the characteristics of short texts, use the Word2Vec tool to map the features of the words to a certain dimension, and organize the question sentences into the form of a two-dimensional matrix similar to the image. Then, the trained word vectors are used as the input of the CNN for feature extraction. Finally, the Bagging integrated classification algorithm is used to replace the Softmax classification of the traditional CNN for classification. In other words, the good of W2V + B-CNN model is that it can make use of the advantages of CNN and Bagging integrated classification at the same time. Overall, the new model can not only use the powerful feature extraction capabilities of CNN to extract the potential features of natural language questions but also use the good data classification capabilities of the integrated classification algorithm for feature classification at the same time, which can help improve the accuracy of the W2V + B-CNN in the application of question classification. The comparative experiment results prove that the effect of the W2V + B-CNN is significantly better than that of the CNN and other classification algorithms in question classification.

Background Suicide is an important public health concern in the United States and around the world. There has been significant work examining machine learning approaches to identify and predict intentional self-harm and suicide using existing data sets. With recent advances in computing, deep learning applications in health care are gaining momentum. Objective This study aimed to leverage the information in clinical notes using deep neural networks (DNNs) to (1) improve the identification of patients treated for intentional self-harm and (2) predict future self-harm events. Methods We extracted clinical text notes from electronic health records (EHRs) of 835 patients with International Classification of Diseases (ICD) codes for intentional self-harm and 1670 matched controls who never had any intentional self-harm ICD codes. The data were divided into training and holdout test sets. We tested a number of algorithms on clinical notes associated with the intentional self-harm codes using the training set, including several traditional bag-of-words–based models and 2 DNN models: a convolutional neural network (CNN) and a long short-term memory model. We also evaluated the predictive performance of the DNNs on a subset of patients who had clinical notes 1 to 6 months before the first intentional self-harm event. Finally, we evaluated the impact of a pretrained model using Word2vec (W2V) on performance. Results The area under the receiver operating characteristic curve (AUC) for the CNN on the phenotyping task, that is, the detection of intentional self-harm in clinical notes concurrent with the events was 0.999, with an F1 score of 0.985. In the predictive task, the CNN achieved the highest performance with an AUC of 0.882 and an F1 score of 0.769. Although pretraining with W2V shortened the DNN training time, it did not improve performance. Conclusions The strong performance on the first task, namely, phenotyping based on clinical notes, suggests that such models could be used effectively for surveillance of intentional self-harm in clinical text in an EHR. The modest performance on the predictive task notwithstanding, the results using DNN models on clinical text alone are competitive with other reports in the literature using risk factors from structured EHR data.

Abstract:
Concept-Based Sentiment Analysis (CBSA) methods are considered to be more advanced and more accurate when it compared to ordinary Sentiment Analysis methods, because it has the ability of detecting the emotions that conveyed by multi-word expressions concepts in language. This paper presented a CBSA system for Arabic language which utilizes both of machine learning approaches and concept-based sentiment lexicon. For extracting concepts from Arabic, a rule-based concept extraction algorithm called semantic parser is proposed. Different types of feature extraction and representation techniques are experimented among the building prosses of the sentiment analysis model for the presented Arabic CBSA system. A comprehensive and comparative experiments using different types of classification methods and classifier fusion models, together with different combinations of our proposed feature sets, are used to evaluate and test the presented CBSA system. The experiment results showed that the best performance for the sentiment analysis model is achieved by combined Support Vector Machine-Logistic Regression (SVM-LR) model where it obtained a F-score value of 93.23% using the Concept-Based-Features+Lexicon-Based-Features+Word2vec-Features (CBF+LEX+W2V) features combinations

Исследованы продукты реакции, полученные при ионной имплантации азота, кислорода и фосфора в вольфрамовую мишень. Выяснены условия создания новых соединений при высокодозной имплантации, приводящей к процессам быстрого массопереноса ионов в материал мишени. Установлено, что ионная имплантация азота в вольфрам приводит к возникновению фазы внедрения W2N с ГЦК-структурой; имплантация кислорода — к образованию фазы с плотноупакованной ГЦК-структурой, близкой по структуре и параметрам к W20; фосфора — к образованию фосфида вольфрама W2P с орторомбической структурой после дополнительного отжига при температурах, превышающих 800-900 0С. Сделана оценка локального давления потока ионов на поверхность мишени, которое приводит к локальному искривлению кристаллической решетки, благодаря чему возможен быстрый массоперенос имплантированных ионов в материале мишени. Образование фаз внедрения при ионной имплантации является результатом локализации сдвиговой деформации в условиях ускоренного массопереноса. В условиях высокодозной ионной имплантации формируются высоконеравновесные пересыщенные твердые растворы, а также высокодефектные структурно-неравновесные состояния с высокой кривизной кристаллической решетки.

Social media has become an important part of our everyday life due to the widespread use of the Internet. Of the social media services, Twitter is among the most used ones around the world. People share their opinions by writing tweets about numerous subjects, such as politics, sports, economy, etc. Millions of tweets per day create a huge dataset, which drew attention of the data scientists to focus on these data for sentiment analysis. The sentiment analysis focuses to identify the social media posts of users about a specific topic and categorize them as positive, negative or neutral. Thus, the study aims to investigate the effect of types of text representation on the performance of sentiment analysis. In this study, two datasets were used in the experiments. The first one is the user reviews about movies from the IMDB, which has been labeled by Kotzias, and the second one is the Twitter tweets, including the tweets of users about health topic in English in 2019, collected using the Twitter API. The Python programming language was used in the study both for implementing the classification models using the Naïve Bayes (NB), Support Vector Machines (SVM) and Artificial Neural Networks (ANN) algorithms, and for categorizing the sentiments as positive, negative and neutral. The feature extraction from the dataset was performed using Term Frequency-Inverse Document Frequency (TF-IDF) and Word2Vec (W2V) modeling techniques. The success percentages of the classification algorithms were compared at the end. According to the experimental results, Artificial Neural Network had the best accuracy performance in both datasets compared to the others.

This document describes study of an active star forming region in our galaxy (the Milky Way) known as W22. Physical conditions in these regions can help us in understanding star formation processes in the universe and hence the structure and evolution of the universe. Zeeman effect measurements in 18 cm OH absorption line were carried out in order to estimate the line of sight magnetic field strength in the molecular cloud associated with this star forming region. Other physical parameters such as hydrogen column density, optical depth, critical magnetic field were also determined from these measurements. The region was mapped at 18 cm and the distribution of molecular gas within this star forming complex was described.

La investigación de mercado se basó en la investigación exploratoria y concluyente, para la cual se realizaron entrevistas de profundidad a expertos, así como en una encuesta a compradores potenciales. El objetivo fue estimar la demanda potencial, medios de consumos de publicidad, canal de venta, frecuencia de compra y conocer el grado de aceptación de la propuesta de valor de I Wuv You, para determinar nuestro mercado objetivo. Este está comprendido por personas habitantes en los distritos seis y siete en Lima Metropolitana y pertenecientes a los NSE A y B, pensadores e interesados en la calidad, moda y responsabilidad social. El objetivo de marketing para I Wuv You es introducir una nueva marca en la categoría de accesorios de canes, con una nueva propuesta que logre en el plazo de cuatro años el liderazgo dentro de la categoría. La estrategia genérica elegida para este proyecto es el de enfoque en diferenciación, debido a que nos orientamos a un segmento específico y los productos que I Wuv You ofrecerá serán percibidos como exclusivos, diferenciándose de la competencia por su preocupación social referente a los canes y al medio ambiente. La fijación de precios será con base en el valor percibido; para ello, se ha establecido un programa en la comunicación para incrementar la percepción de valor en la mente de los compradores. El análisis económico determinó que la implementación de este plan de marketing es viable, poco riesgoso y que genera utilidades desde el primer año.

Projeto de Graduação apresentado à Universidade Fernando Pessoa como parte dos requisitos para obtenção do grau de Licenciada em Fisioterapia
Objetivo: Estudar o efeito de três técnicas de alongamento: alongamento estático (AE), alongamento estático mais vibração de corpo inteiro (AEV) e alongamento de cadeia estática (CE) na acuidade propriocetiva do joelho, nomeadamente no senso da posição articular (SPA). Metodologia: foi realizado um estudo experimental, randomizado, e controlado, com 41 adultos saudáveis (25 mulheres) distribuídos aleatoriamente por quatro grupos: grupo de AE (5 repetições de 60 segundos); grupo de AEV (5 repetições de 60 segundos, 30 Hz a baixa amplitude); grupo de CE (5 minutos de alongamento); grupo de controlo (GC) (5 minutos de repouso). Realizou-se uma avaliação de SPA do joelho antes e depois de cada protocolo (45º para a flexão e extensão do joelho). Resultados: não foram encontradas alterações significativas (p>0.05) para o SPA do joelho em nenhum dos grupos estudados. Conclusão: a aplicação das três técnicas de alongamento estudadas não altera significativamente a acuidade propriocetiva do joelho.
Objective: to study the effect of three stretching techniques: static stretching (SS), static stretching plus whole-body vibration (SSWBV) and static chain stretching (SC) in the knee proprioceptive acuity, namely in the joint position sense (JPS). Methods: A randomized controlled trial was conducted with 41 healthy adults (25 women) randomly assigned to four groups: SS group (5 repetitions of 60 seconds); SSWBV group (5 repetitions of 60 seconds, 30 Hz to low amplitude); SC group (5 minutes stretching); and a control group (GC) (5 minutes rest). A knee JPS evaluation was performed before and after each protocol (45º for knee flexion and extension). Results: no significant changes (P> 0.05) were found for knee JPS in any of the studied groups. Conclusion: the application of the three stretching techniques studied does not significantly alter the knee proprioceptive acuity.

As ferramentas de bioinformática tem sido amplamente utilizada para o melhor entendimento de diversos microorganismos. Neste trabalho foram realizados três estudos utilizando estas ferramentas para avaliar diferentes questões biológicas. No primeiro estudo realizou-se uma caracterização molecular de 57 sequências do gene pol, provenientes de pacientes infectados pelo HIV-1 de Salvador, Bahia, Brasil. Para identificar os subtipos e formas recombinantes do HIV-1 circulante na cidade de Salvador foi realizado análises filogenéticas, e através do algoritmo do banco de dados Stanford HIV resistance as mutações associadas à resistência aos ARVs foram detectadas. Entre as 57 sequências analisadas foram identificados neste estudo 45 (77,2%) pertencem ao subtipo B, 11 (21,0%) recombinantes BF e uma (1,8%) do subtipo F1. Além disto, uma alta frequência de eventos de recombinação entre os subtipos B e F foram detectados com 5 padrões de recombinação, duas intergênicas e três intragênicas, mostrando uma alta diversidade. As mutações encontradas com uma maior prevalência foram: I54V (PI) em 7,0%; M184V (NRTI) em 14,0% e K103N (NNRTI) em 10,5% das sequências analisadas. Estes resultados contribuem para traçar o perfil da epidemiologia molecular e diversidade do HIV-1 em Salvador. O segundo estudo avaliou a filodinâmica do HIV-1 em pares de mãe e filho infectados, e em diferentes fases da infecção, três pares na fase aguda e um na fase crônica, e que apresentavam sequências de diferentes tempos. Para este fim foi realizado inferências filogenéticas bayesianas, onde a hipótese do relógio molecular e de diferentes crescimentos populacional foram testadas. Não foi possível observar uma diferença entre a dinâmica da população viral da mãe e a encontrada no filho. Porém, quando observamos o crescimento populacional e o tamanho da população efetiva, ao longo do tempo, sequências provenientes de pares em fase crônica da infecção tem um crescimento mais constante, enquanto as sequências dos pares na fase aguda da infecção se observa uma dinâmica das populações virais, provavelmente devido à pressão do sistema imune e a não adaptação destes vírus. No terceiro estudo, 104 sequências do genoma completo do WNV, disponíveis no Genebank, foram estudadas para identificar a região genômica que apresenta máximo poder interpretativo para inferir relações temporais e geográficas entre as cepas do vírus. Alinhamentos de cada gene foram submetidos à avaliação do sinal filogenético através do programa TREEPUZZEL. As regiões NS3 e NS4 apresentaram um sinal filogenético acima de 70%, sendo as regiões mais indicadas para construção filogenética. Além disto, árvores bayesianas foram inferidas utilizando as regiões NS3, NS5 e E, onde os clados das árvores NS3 e NS5 apresentaram um maior suporte e estrutural temporal geográfica, diferente da região E. Estes achados mostram que os genes NS3 e NS5 são os mais indicados para análises filogenéticas. Neste trabalho foi demonstrando o uso de ferramentas de bioinformática para a melhor caracterização da diversidade, epidemiologia molecular, dinâmica populacional e determinação das relações temporal e geográfica dos vírus.
The bioinformatics tools have been widely used for better understanding of several microorganisms. Here three studies were performed using these tools to answer different biological questions. In the first study, it was conducted the molecular characterization of 57 HIV-1 pol gene sequences from infected patients from Salvador, Bahia, Brazil. To identify the HIV-1 subtypes and recombinants forms, phylogenetics analyses were performed and the Stanford HIV resistance Database were used to analyze the antiretroviral susceptibility. Among all analyzed sequences, 45 of them were (77.2%) subtype B, 11 (21.0%) were BF recombinant and one sequence was (1.8%) subtype F1. Furthermore, a high frequency of recombination events between subtypes B and F was detected with five different patterns: two intergenic and three intragenic. The mutations found with higher prevalence were: I54V (PI) in 7.0%; M184V (NRTI) in 14.0% and K103N (NNRTI) in 10.5% of the analyzed sequences. These results contribute for the knowledge of the molecular epidemiology and diversity of HIV-1 in Salvador. The second study have evaluated the HIV-1 phylodynamics in mother and child infected pairs in different stages of infections: three pairs acutely infected and one chronically infected. Phylogenetic inference was performed using the Bayesian framework were the molecular clock and different population growth models hypothesis were tested. We did not find any difference of the population dynamics between mother and child. However, when observing the population growth and the effective population size through time, the chronically infected pair sequences showed a constant growth, while the acutely infected pair sequences showed a more dynamic population growth, probably due to the immune system selective pressure. In the third study, 104 WNV full genome sequences were selected from Genbank, to identify the best genomic region, which could provide the maximal interpretative power to infer temporal and geographic relationships among the virus strains. The phylogenetic signal was evaluated using the TREEPUZZEL program. The results showed that the NS3 and NS5 regions are the best ones to infer phylogeny since their phylogenetic signal was higher than 70%. Furthermore, Bayesian trees were constructed using the NS3, NS5 and E regions, and the NS3 and NS5 tree clades showed a higher support and a temporal geographic structure, different from the E region. These findings show that the NS3 and NS5 genes are the most informative genes for phylogenetic analyses. These studies demonstrated the use of bioinformatics tools for the better characterization of the virus diversity, molecular epidemiology, and population dynamics.

Abstract:
The purpose of this paper is to analyze the use of different machine learning approaches and algorithms to be integrated as an automated assistance on a tool to aid the creation of new annotated datasets. We evaluate how they scale in an environment without dedicated machine learning hardware. In particular, we study the impact over a dataset with few examples and one that is being constructed. We experiment using deep learning algorithms (Bert) and classical learning algorithms with a lower computational cost (W2V and Glove combined with RF and SVM). Our experiments show that deep learning algorithms have a performance advantage over classical techniques. However, deep learning algorithms have a high computational cost, making them inadequate to an environment with reduced hardware resources. Simulations using Active and Iterative machine learning techniques to assist the creation of new datasets are conducted. For these simulations, we use the classical learning algorithms because of their computational cost. The knowledge gathered with our experimental evaluation aims to support the creation of a tool for building new text datasets.
