Bibliography: leaves 78-90. Designed to localize viroids at the histological and subcellular level and to determine with which cellular compartments the different viroids are associated. The majority of the work, in both the viroid and the phytoplasma studies involved the development of different methods and techniques.

A physiological characterization has established that vascular changes in Macrophylla decline affected trees are not similar in character to xyloporosis affected trees. In addition, a survey of Macrophylla decline affected citrus did not establish any genetic similarity between Macrophylla decline and xyloporosis. We report diagnosis of either CCV or CEV by reverse transcription-polymerase chain reaction (RT-PCR), as well as diagnosis of Macrophylla decline or xyloporosis by Zn-distribution, water conductivity, accumulation of decline- specific proteins and examination of phloem morphology in lemon trees on the Macrophylla rootstock.

Bibliography: leaves 127-152. The aim of this work is to study viroids in grapevines, particularly their vertical transmission via seeds, during meristem culture and micropropagation. There was also an attempt to produce viroid-free vines by shoot apical meristem culture (SAMC).

The present study examines the interaction between host RNA polymerase II (RNAP II) and potato spindle tuber viroid (PSTVd), with the goal of locating and characterizing a putative RNAP II promoter within the viroid's RNA genome. By using a co-immunoprecipitation approach coupled with deletion and mutational analysis, RNAP II was shown to specifically bind the left terminal hairpin loop of PSTVd(+) RNA. The interaction with RNAP II appears to be dependent on PSTVd secondary structure features, rather than a particular sequence. These findings provide direct evidence of association between RNAP II and PSTVd RNA, and render a unique example of a possible RNA promoter for RNAP II. The second part of the study examines the evolutionary relationship between viroids and the hepatitis delta virus (HDV), as these pathogens share key structural and functional characteristics. We conclude, based on infection experiments, that HDV and viroids share common strategies and host factors to fulfill their respective life-cycles. We found that both HDV and an HDV mutant lacking the HDAg protein-coding region (miniHDV) can replicate in a plant host. However, miniHDV and PSTVd can replicate in human cells only in the presence of the small delta antigen (HDAg-S). Together, these results provide support for the hypothesis that HDV evolved from a viroid-like element through the capture of a cellular transcript necessary for its adaptation to a human host.

<p> The discovery of viroids in 1971 opened the door to a whole new field of RNA biochemistry. Viroids subsequently became the first of many facets of RNA biochemistry: the first single stranded covalently closed RNA discovered in nature, the first subviral pathogen discovered, and the first pathogen of a eukaryotic system to have its genome sequenced. Viroids are the smallest known agents of infectious disease and they represent the borders of life. They replicate autonomously within their host and since they do not code for their own proteins, they act as scavengers of the host transcriptional machinery. By doing so, viroids find ways of trafficking, localizing, and replicating within their host based on the sequence and structure of the RNA alone. Once in their hosts, viroids are incredibly resilient and can cause economic damage on several commercial crops. Apart from controlling viroids for economic reasons, the more enticing feature of viroid study is the use of viroids as model systems to study essential underlying questions about the evolution of RNA pathogens, and to use viroids as models to study non-coding RNAs. The field of non-coding RNA research has surged within the past decade and viroids are becoming important vehicles to bring insight into this field of study. The study of viroids has been extensive through the years, but several questions remain: What structural conformations do viroids employ to recruit host enzymes, and what are the enzymes that cleave and ligate viroids into mature progeny. To answer some of these questions, we have looked at processing of the potato spindle tuber viroid (PSTVd) RNA in the budding yeast <i> Saccharomyces cerevisiae</i>. We found that one specific construct will process into a mature viroid circle in yeast and we also found that processing in this system is distinct from other plant and non-plant based host systems. This processing is a delicate interplay of ligation and degradation by host machinery. Yeast is a great system to study viroid processing as yeast allows for use of the entire toolbox of temperature-sensitive and knockout protein mutants. By employing yeast, focus can be driven towards the mechanisms of host protein recruitment, viroid processing requirements, and degradation mechanisms from the host. We have ascertained insight into PSTVd processing using yeast. We have found methods to transform and process PSTVd, investigated enzymes that effect processing, and started to establish an <i>in vitro </i> yeast system. Through these studies, we have also developed a method to enrich viroid RNAs from total RNA extractives. This has been vital to assays specific around viroid transcription and cleavage. Overall, this research is further testament that viroids are minimalist scavengers of a very diverse array of cellular transcriptional machinery. They can process in higher eukaryotes (plants) and simple eukaryotes (yeast). They are shown to affect each host in distinct manners using fundamental RNA biology that all organisms share. </p><p>

There is broad interest in ncRNAs within technology. The functions of ncRNAs are linked to RNA structural elements, but most of the structure-function relationships of ncRNAs are unknown, which limits the use RNA in technology. Viroids are the first ncRNAs observed. They are unique pathogens because they exclusively hijack ncRNA pathways by mimicking structures found in cellular RNAs. This makes viroids excellent models to study structural-functional relationships of cellular ncRNAs. In this research, we studied a structural element, the sarcin/ricin domain motif, found in PSTVd. This structural element is important in replication and processing, but the same structural element was not found in all viroids belonging in the Pospiviroidae family (a family of biochemically related viroids) using traditional methods including secondary structure prediction. Viroids in the Pospiviroidae utilize similar biochemical pathways including replication and RNA processing pathways. Furthermore, they utilize similar cellular factors in the processing and replication pathways so we have hypothesized that every Pospiviroidae forms a similar structural element like an SRD. We used computational methods including alignment, molecular dynamics, and RNA footprinting to show that every Pospiviroidae could form an SRD-like motif. The work also suggests that there could be undiscovered subsets of SRD mimics. The knowledge of conserved structural elements in RNA processing could be applied in RNA technology. In addition to structural analysis, our work resulted in the development of new analysis methods. These included an enrichment method to remove large RNAs from an RNA mixture without the removal of small to moderate sized RNAs. We have also progressed in developing a new cell-based RNA assay which will analyze the effects of cellular biochemical factors on viroid processing.

Los viroides, los agentes infecciosos más simples de la escala biológica, están constituidos por una molécula circular de RNA monocatenario de aproximadamente 250-400 nucleótios (nt) que no codifica proteína alguna. A pesar de esta simplicidad estructural, los viroides son capaces de replicarse autónomamente, moverse sistémicamente y en muchos casos causar enfermedades en sus plantas huéspedes. Las infecciones producidas por viroides representativos generan la acumulación de pequeños RNAs viroidales (vd-sRNAs) de 21-24 nt con características similares a los pequeños RNA interferentes (siRNAs), la huella dactilar del silenciamiento mediado por RNA. La identificación de los vd-sRNAs implica que los viroides son diana de la primera barrera de silenciamiento mediado por RNA, formada por las RNasas ‘Dicer-like’ (DCLs). Para examinar si los vd-sRNAs se unen a las proteínas AGOs —el componente clave del complejo RISC (‘RNAinduced silencing complex’) que constituye la segunda barrera del silenciamiento mediado por RNA— hojas de Nicotiana benthamiana infectadas por el viroide del tubérculo fusiforme de la patata (PSTVd) se agroinfiltraron con nueve de las diez proteínas AGOs de Arabidopsis thaliana. Inmunoprecipitaciones a partir de los halos agroinfiltrados y análisis ‘Western-’ y ‘Northern-blot’ han mostrado que todas las AGOs se expresaron y, a excepción de AGO6, AGO7 y AGO10, unieron vd-sRNAs: AGO1, AGO2 y AGO3 los de 21 y 22 nt, mientras que AGO4, AGO5 y AGO9 también mostraron afinidad por los de 24 nt. La secuenciación masiva mostró que las AGO1, AGO2, AGO4 y AGO5 agroexpresadas unen los PSTVd-sRNAs en función de su tamaño y nucleótido 5’-terminal, y que los perfiles de los correspondientes vd-sRNAs cargados en las AGOs adoptan una distribución específica a lo largo del genoma viroidal. La agroexpresión de AGO1, AGO2, AGO4 y AGO5 en hojas de N. benthamiana infectadas con PSTVd atenuó la acumulación de los RNAs genómico viroidales, indicando que éstos, o sus precursores, también son diana de RISC. En contraste con los ribovirus, la infección de PSTVd en N. benthamiana no afectó de forma significativa la regulación mediada por miR168 de la AGO1 endógena, que carga vd-sRNAs con especificidad similar a su homóloga de A. thaliana. Mientras se conoce bien la biogénesis de los RNA viroidales, su degradación está restringida a algunos datos que implican al silenciamiento mediado por RNA. En el curso de nuestros estudios sobre el PSTVd, hemos observado consistentemente un patrón de 6-7 RNAs subgénomicos (sgRNAs) de polaridad (+) que aparecen junto con los RNAs monoméricos circulares y lineares en berenjena, un huésped experimental de este viroide. Hibridaciones ‘Northern-blot’ con sondas de tamaño parcial y completo, mostraron que los sgRNAs (+) de PSTVd derivan de diferentes regiones del RNA genómico y que algunos son parcialmente solapantes. Parte de los sgRNAs (+) de PSTVd se observaron también en N. benthamiana y tomate, donde han pasado desapercibidos a causa de su menor acumulación. El análisis por extensión de cebador de sgRNAs (+) de PSTVd representativos excluye que sean productos de terminaciones prematuras de la transcripción, pues carecen del extremo 5’ común que cabría esperar si ésta empezara en una posición específica. Ulteriores análisis mediante 5’- y 3’-RACE indican que los sgRNAs (+) de PSTVd tienen extremos 5’-OH y 3’-P, que probablemente resultan de cortes endonucleolíticos de precursores más largos catalizados por RNasas típicas que generan este tipo de extremos. Análisis de sgRNA (-) de PSTVd, que también se acumulan en berenjena infectada, mostraron que presentan características estructurales muy similares a los sgRNA (+). Nuestros resultados proporcionan una nueva visión de cómo ocurre la degradación in vivo de los RNAs viroidales, posiblemente durante su replicación, y sugieren que síntesis y degradación de las cadenas de PSTVd están conectadas, como se ha observado en los mRNAs.<br>Minoia, S. Tanaka) Tanaka] e selecionar plantas candidatas a matrizes, 80 plantas foram avaliadas quanto aos sintomas de tristeza, exocorte, sorose e pelo estado nutricional, desenvolvimento, produção e qualidade de frutos e por testes biológicos para as viroses citadas e xiloporose. Para viróides, empregou-se também RT-PCR. Todos os testes biológicos foram positivos para tristeza e negativos para xiloporose. Para exocorte, 82,5% dos testes foram positivos. No caso da sorose, 11,2% dos testes foram positivos apesar das plantas de campo não apresentarem sintomas. Quanto à tristeza, a reação em ‘Galego’ foi fraca (58,8%), média (40%) e forte (1,2%), sem caneluras nos ramos das plantas no campo. Os viróides Hop stunt viroid (HSVd), Citrus dwarfing viroid (CVd-III) e o Citrus exocortis viroid (CEVd) foram encontrados em 31,3%, 82,5% e 100,0% das plantas, respectivamente. Todas as plantas estudadas estavam infectadas com o CTV e com o CEVd, que foi encontrado isoladamente ou em combinação com outros viróides. Diferenças observadas na expressão dos sintomas de exocorte e tristeza na copa e no porta-enxerto podem ser atribuídas a interferências entre os viróides e a seleção pela multiplicação de gemas de árvores contaminadas por variantes pouco virulentas. O estado nutricional, o desenvolvimento, a produção e a qualidade dos frutos não apresentaram associação com o tipo de contaminação por viróides, o que também ocorreu com as plantas selecionadas como candidatas a matrizes em função da produção e qualidade física dos frutos.<br>Aiming at to characterize sanitarily the acid lime ‘Tahiti’ clone “Quebragalho” [C. latifolia (Yu. Tanaka) Tanaka] and select applicant mother plants, 80 plants were evaluated about the symptoms of tristeza disease, exocortis, psorosis and nutritional state, development, production and quality of the fruits, and by biological tests for the cited viruses and xyloporosis. For the viroids, was used RT-PCR too. All the biological tests were positive for tristeza disease and negative for xyloporosis. For exocortis, 82.5% of the tests were positive. In the case of the psorosis, 11.2% of the tests were positive although the plants in the field do not present symptoms. To the tristeza disease, the reaction in 'Galego' was of weak (58.8%), middle (40.0%) and strong (1.2%), without pittings in the branches of the plants in the field. The viroids Hop stunt viroid (HSVd), Citrus dwarfing viroid (CVd-III) and the Citrus exocortis viroid (CEVd) were found, respectively, in 31.3%, 82.5% and 100.0% of the plants. All of the plants in study were infected with the CTV and the CEVd, that was found isolately or in combinations with other viroids. Differences observed in the expression of the exocortis symptoms and tristeza disease in the cup and in the rootstock can be attributed to interferences between the viroids and the selection by the multiplication through cuttings of infected trees by strains few virulent. The nutritional state, development, production and quality of the fruits, did not presented association with the type of contamination by viroids, what also occurred with the applicant mother plants selected in function of the production and physical quality of the fruits.

The biological properties of a collection of citrus tristeza virus (CTV) isolates from 13 Citrus-growing countries were investigated, these lasts were mostly from the Mediterranean area that was thought for long time free from severe CTV isolates. These study confirmed the presence of such isolates in the area, as a lot of biologically indexed isolates were able to produce even stem pitting on Madam vinous Sweet Orange (SwO) considered the most dangerous strain. The symptoms expressed on the standard set of CTV indicator plants; Mexican lime (M.L), Duncan grapefruit (Gft), sour orange (SO) seedlings, Madam Vinous SwO grafted on sour orange, sour orange (SO) seedlings, and Madam Vinous SwO seedlings enables the establishment of the various Biogroups that are present in the Mediterranean Area ranging from the severe Biogroups 4 and 5 mostly in the Middle East region to and the Mild Biogroup 1 in other regions. Interestingly, all the isolates belonging to the Biogroups 4 and 5 gave a positive reaction with the MCA13 MAbs that was produced to discriminate between mild and severe CTV isolates in Florida, but it failed to detect others elsewhere. Such rapid tests are of important concern and are needed to identify isolates that have potential economic impact in commercial citrus groves and to adopt a sound CTV management strategy. But discriminative analysis needed have to be, as rapid as reliable, and this was another aim of this work; finding potential molecular markers that could be used for sensitive and quick identification of virulent CTV isolates through the study of a Mediterranean CTV collection. For this purpose 27 CTV isolates were compared for symptom expression and by conventional Single Strand Conformation Polymorphism (SSCP) and Capillary Electrophoresis CE-SSCP analysis of four 3à à ¢ à à ² terminal genes (p18, p20, p27 and p23) and the analysis genetic variation by sequencing. The conventional SSCP is a relatively robust and easy to perform procedure, and is a good primary molecular differentiation for CTV isolates, but it has as main limitation the non quantification of profile differences in terms of the genetic distance between the corresponding DNA fragments providing therefore only a qualitative picture of the variation. CE-SSCP, as alternative to gel slab techniques has become a promising alternative to gel based SSCP methods, presents the advantages of high sensitivity, high specificity and is easy to perform. The technique was able to distinguish between a set of already known sequence differences and the repeatability of the results within and between different runs was also evaluated. A great diversity of SSCP profiles was observed among isolates for the genes studied for both the methods and some isolates of the same biogroups displayed the same haplotype, with both conventional and F-SSCP analysis, mostly for the p20 gene, even if they were from different geographical origin. Other field CTV isolates have to be phenotyped and subjected to other conventional and Fluorescent SSCP tests so that the proposed models can be verified, confirmed or modified.<br>Le proprieta' biologiche di una collezione di isolati del virus della tristeza degli agrumi (CTV) afferenti a 13 paesi produttori di agrumi, prevalentemente Mediterranei, un area per molto tempo indenne da severi isolati di CTV, sono stati indagati. Lo studio ha confermato la presenza di tali isolati nella zona, visto che molti isolati saggiati biologicamente sono stati in grado di indurre anche la butteratura del legno sull'Arancio dolce Madam vinous considerato sintomo specifico indotto dai ceppi piu' pericolosi del virus. I sintomi espressi da 27 isolati d CTV sul set standard delle piante indicatrice; Limetta messicana, Pompelmo duncan, Arancio amaro da semenzale, l'Arancio dolce Madam vinous e l'Arancio dolce innestato su Arancio amaro ha consentito la definizione dei Biogruppi che sono presenti nel Mediterraneo che variano dai severi Biogruppi 4 e 5, per lo piu' nella zona del Medio Oriente, al Biogruppo di ceppi blandi nelle atre zone. E' interessante specificare che tutti gli isolati appartenenti al Biogruppo 4 e 5 hanno dato una reazione positiva con l'anticorpo monoclonale MCA13, prodotto per individuare i ceppi severi del CTV in Florida, ma che si e' rivelato a volte inefficace per rilevarne altri altrove. Tali test diagnostici rapidi sono di grande importanza e sono necessari per identificare gli isolati che hanno un potenziale impatto economico in agrumeti commerciali e per adottare una strategia di lotta adatta ai ceppi di CTV ritrovati in campo. Ma le analisi discriminatorie devono essere quanto piu' rapide che affidabile, e questo era un altro obiettivo di questo lavoro, trovare potenziali marcatori molecolari che potrebbero essere utilizzati per un identificazione sensibile e veloce di isolati virulenti di CTV attraverso lo studio di una collezione di CTV del Mediterraneo. A tal fine, l'espressione dei sintomi e i Biogruppi ottenuti per i 27 isolati studiati sono stati confrontati con i risultati ottenuti con il metodo convenzionale del Polimorfismo di Conformazione dei Singoli Filamenti (SSCP) e con l'Elettroforesi Capillare del Polimorfismo di Conformazione dei Singoli Filamenti (CE-SSCP) per i quattro geni (p18, p20, p23 e p23) e con le variazione genetiche mediante il sequenziamento. La SSCP convenzionale e' una procedura relativamente robusta e facile da eseguire ed e'una buona differenziazione molecolare primaria tra gli isolati di CTV, ma presenta come limitazione principale la non quantificazione delle differenze di profili ottenuti in termini di distanza genetica con i frammenti corrispondenti di DNA fornendo quindi solo una rappresentazione qualitativa della variazione. La CE-SSCP, in alternativa alla tecnica con il gel di polyacrylamide, e' diventata una promettente alternativa al SSCP convenzionale e presenta i vantaggi di alta sensibilita', alta specificita' ed e' facile da eseguire. La tecnica e' stata in grado di distinguere tra una serie di sequenze gia' note come differenti e la ripetibilita' dei risultati e' stata valutata sia per la singola corsa che tra le diverse corse elettroforetiche. Una grande diversita' dei profili di SSCP e' stata osservata fra gli isolati per i geni studiati con entrambi i metodi ed alcuni isolati degli stessi Biogruppi hanno esibito lo stesso aplotipo sia con la SSCP convenzionale che con la capillare, principalmente per il gene p20, anche se provenivano da aree geografiche differenti. Altri isolati da CTV da campo devono essere sottoposti ad analisi del fenotipo e altre prove di SSCP convenzionale e fluorescenti, in modo da poter verificare, confermare o modificare i modelli proposti. Un'altra parte del lavoro che aveva come scopo studiare l'interazione tra CTV e i viroidi che colpiscono gli agrumi, ha dimostrato là ¢ incapsidazione dei viroidi dalla proteina di rivestimento del CTV. Questo fenomeno si e' rivelato piu' probabile quando le condizioni sono favorevoli per la moltiplicazione del CTV, ed e' stato confermato per i ceppi disponibili nella collezione di isolati e per i tre viroidi economicamente pià à ¹ importanti degli agrumi; il viroide della cachessia (CVd-II), il viroide dellà ¢ exocortite (CEVd) e il viroide del nanismo degli agrumi (CDVd). Questo fenomeno puo' permettere alle particelle del viroide di essere trasmesse da afidi vettori di CTV in agrumeto.

Hepatitis delta virus (HDV) is the smallest known human RNA pathogen. It requires the human hepatitis B virus (HBV) for virion production and transmission, and is hence closely associated with HBV in natural infections. HDV RNA encodes only two viral proteins - the small and the large delta antigens. Due to its limited coding capacity, HDV needs to exploit host factors to ensure its propagation. However, few human proteins are known to interact with the HDV RNA genome. The current study has identified several host proteins interacting with an HDV-derived RNA promoter by multiple approaches: mass spectrometry of a UV-crosslinked ribonucleoprotein complex, RNA affinity chromatography, and screening of a library of purified RNA-binding proteins. Co-immunoprecipitation, both in vitro and ex vivo, confirmed the interactions of eEF1A1, p54nrb, PSF, hnRNP-L, GAPDH and ASF/SF2 with both polarities of the HDV RNA genome. In vitro transcription assays suggested a possible involvement of eEF1A1, GAPDH and PSF in HDV replication. At least three of these proteins, eEF1A1, GAPDH and ASF/SF2, have also been shown to associate with potato spindle tuber viroid (PSTVd) RNA. Because HDV’s structure and mechanism of replication share many similarities with viroids, subviral helper-independent plant pathogens, I transfected human hepatocytes with RNA derived from PSTVd. Here, I show that PSTVd RNA can replicate in human hepatocytes. I further demonstrate that a mutant of HDV, lacking the delta antigen coding region (miniHDV), can also replicate in human cells. However, both PSTVd and miniHDV require the function of the small delta antigen for successful replication. Our discovery that HDV and PSTVd RNAs associate with similar RNA-processing pathways and translation machineries during their replication provides new insight into HDV biology and its evolution.

Los cítricos son huéspedes naturales de diferentes especies de viroides, todos pertenecientes a la familia Pospiviroidae. Estudios preliminares para detectar viroides en especies y variedades comerciales dieron resultados erráticos, excepto cuando se utilizaba la especie indicadora cidro Etrog como huésped bioamplificador. Para evitar el uso de este huésped en los ensayos de detección, se desarrolló un método basado en la hibridación northern. El protocolo desarrollado consistía en: (i) extracción de ácidos nucleicos de muestras de corteza recolectadas en diferentes épocas y/o almacenadas en distintas condiciones; (ii) separación de los RNAs en 5% PAGE o 1% agarosa y transferencia a membranas; (iii) hibridación con sondas de DNA marcadas con digoxigenina (DIG) específicas para cada viroide, detección con un anticuerpo anti-DIG conjugado con fosfatasa alcalina y revelado con un substrato quimioluminiscente (CSPD). Con este método se pueden detectar viroides en todas las especies de cítricos ensayadas. La técnica es extremadamente sensible, y acorta el tiempo necesario para la detección fiable de los viroides de cítricos conocidos hasta el momento. La aplicación de esta técnica ha permitido realizar prospecciones en árboles cultivados en distintas regiones citrícolas de Colombia, Perú y Brasil. En limas Tahití de Colombia se han identificado infecciones múltiples con HSVd y CDVd o con CEVd, HSVd y CDVd. Las muestras procedentes del Banco de Germoplasma de Palmira estaban libres de viroides, excepto una fuente de cidro Etrog que estaba infectada con CEVd y CDVd.<br>Murcia Riaño, N. (2009). O presente trabalho foi subdividido em quatro capítulos com os seguintes objetivos: (i) elaborar uma minuciosa revisão de literatura abordando os principais aspectos da interação viróide-hospedeiro e as relações evolutivas dos viróides e virusóides; (ii) identificar e caracterizar viróides associados a videiras, no Brasil; (iii) purificar, clonar e caracterizar, um RNA circular de seqüência totalmente desconhecida; (iv) estudar alguns aspectos relacionados à interação viróidehospedeiro. Inicialmente, foram identificadas e caracterizadas duas espécies de viróides (o Citrus exocortis viroid CEVd e o Hop stunt viroid, HSVd) isolados de videiras no Brasil. Para tal, promoveu-se extração de RNAs totais de folhas de Vitis vinifera &#145;Cabernet Sauvignon&#146; e V. labrusca &#145;Niagara Rosada&#146;, seguida de RT-PCR com oligonucleotídeos específicos. Os fragmentos de DNA amplificados foram clonados e seqüenciados. Os resultados revelaram que as videiras estavam duplamente infectadas com o CEVd e HSVd. As análises filogenéticas mostraram que os clones de HSVd de videira agruparam-se com outros variantes de videira, formando um grupo separado de um segundo formado por variantes de citros. Já os clones de CEVd de videira agruparam-se com isolados de citros e videira. No capítulo 3, empregou-se um método para a clonagem e caracterização de um pequeno RNA circular (com aproximadamente 300 nucleotídeos) de seqüência totalmente desconhecida. Este RNA, quando submetido à eletroforese dupla em géis de poliacrilamida desnaturantes, apresentou um retardamento na migração, similar aos viróides. Após a clonagem de fragmentos do RNA, amplificados via RTPCR com oligonucleotídeos aleatórios (apresentando seis nucleotídeos degenerados no terminal 3&#145),os clones obtidos foram seqüenciados. A partir desses dados, dois oligonucleotídeos adjacentes de polaridades opostas foram desenhados e empregados para amplificar via RT-PCR a seqüência completa do RNA circular. A análise das seqüências revelou a presença da CCR (central conserved region) do Apple scar skin viroid (ASSVd), espécie tipo do gênero Apscaviroid, e compartilha similaridade com outros membros deste gênero, o que sugere fortemente que o RNA circular é um viróide recombinante. Finalmente, no capítulo 4, foram realizados experimentos que comprovaram a existência do motivo loop E (presente na CCR de algumas espécies dos Pospiviroidae) in vivo no PSTVd. Demonstrou-se também, utilizando ensaios de união in vitro (análise de retardo em gel, EMSA e entrecruzamento com luz ultravioleta), que as proteínas L5 e TFIIIA de Arabidopsis thaliana se unem especificamente ao PSTVd com a mesma afinidade que elas se unem ao seu substrato natural, o rRNA 5S, enquanto que a afinidade por um viróide cloroplástico (Avocado sunblotch viroid, ASBVd) foi significativamente menor. Estas duas proteínas devem participar na síntese e movimento intracelular do PSTVd in vivo.<br>The present work has been divided into four chapters to: (i) review the main points in viroid-host interactions and present different aspects in the evolutionary relationship of the viroids and virusoids; (ii) identify and characterize viroids infecting grapevine in Brazil; (iii) purify, clone and sequence what appears to be a novel citrus viroid; (iv) study some aspects related to the viroid-host protein interactions. Firstly, two viroid species (Citrus exocortis viroid, CEVd and Hop stunt viroid, HSVd) were identified and characterized from grapevine in Brazil. Total RNAs, extracted from leaves of Vitis vinifera &#145;Cabernet Sauvignon&#146; and V. labrusca &#145;Niagara Rosada&#146;, were RT-PCR amplified with specific primers for the five viroids described infecting grapevines. The resulting products were separated by agarose gel electrophoresis and the DNA fragments of the expected full-size were eluted, cloned and sequenced. The grapevines analyzed were doublyinfected by CEVd and HSVd. A phylogenetic analysis showed that the Brazilian grapevine HSVd variants clustered with other grapevine HSVd variants forming a specific group separated from citrus variants, whereas the Brazilian CEVd variants clustered with other citrus and grapevine variants. On the other hand, a method for cloning small circular RNAs of unknown sequence has been applied to an RNA of this kind from citrus (with ca. 300 nucleotides). This RNA, when analyzed by PAGE in denaturing conditions, showed the slow mobility typical of viroid RNAs. After denaturation, the purified RNA was RT-PCR amplified using a primer with six randomized positions at its 3? terminus, with the resulting products being then cloned and sequenced. From these data, two adjacent primers of opposite polarities were designed and used to RT-PCR amplify the complete sequence. Analysis of the sequences revealed the presence of the CCR (central conserved region) of the Apple scar skin viroid (ASSVd), the type member of the genus Apscaviroid, and scattered similarities with other members of this genus, suggesting that the circular RNA is a viroid recombinant. Finally, UV irradiation of infected tissue has revealed the existence in vivo of an RNA motif (loop E) in Potato spindle tuber viroid (PSTVd), the type member of the family Pospiviroidae (nuclear viroids), and RNA-protein binding followed by eletrophoretic mobility shift (EMSA) and UV cross-linking label transfer assays have shown that transcription factor IIIA (TFIIIA) and L5 ribosomal protein from Arabidopsis thaliana bind this RNA in vitro with the same affinity as they bind 5S rRNA, whereas the affinity for a chloroplastic viroid (Avocado sunblotch viroid, ASBVd) is significantly lower. These two proteins may participate in synthesis and delivery of PSTVd in vivo.

Resumo: Objetivando caracterizar sanitariamente a lima ácida 'Tahiti' clone Quebra-galho [C. latifolia (Yu. Tanaka) Tanaka] e selecionar plantas candidatas a matrizes, 80 plantas foram avaliadas quanto aos sintomas de tristeza, exocorte, sorose e pelo estado nutricional, desenvolvimento, produção e qualidade de frutos e por testes biológicos para as viroses citadas e xiloporose. Para viróides, empregou-se também RT-PCR. Todos os testes biológicos foram positivos para tristeza e negativos para xiloporose. Para exocorte, 82,5% dos testes foram positivos. No caso da sorose, 11,2% dos testes foram positivos apesar das plantas de campo não apresentarem sintomas. Quanto à tristeza, a reação em 'Galego' foi fraca (58,8%), média (40%) e forte (1,2%), sem caneluras nos ramos das plantas no campo. Os viróides Hop stunt viroid (HSVd), Citrus dwarfing viroid (CVd-III) e o Citrus exocortis viroid (CEVd) foram encontrados em 31,3%, 82,5% e 100,0% das plantas, respectivamente. Todas as plantas estudadas estavam infectadas com o CTV e com o CEVd, que foi encontrado isoladamente ou em combinação com outros viróides. Diferenças observadas na expressão dos sintomas de exocorte e tristeza na copa e no porta-enxerto podem ser atribuídas a interferências entre os viróides e a seleção pela multiplicação de gemas de árvores contaminadas por variantes pouco virulentas. O estado nutricional, o desenvolvimento, a produção e a qualidade dos frutos não apresentaram associação com o tipo de contaminação por viróides, o que também ocorreu com as plantas selecionadas como candidatas a matrizes em função da produção e qualidade física dos frutos.<br>Abstract: Aiming at to characterize sanitarily the acid lime 'Tahiti' clone "Quebragalho" [C. latifolia (Yu. Tanaka) Tanaka] and select applicant mother plants, 80 plants were evaluated about the symptoms of tristeza disease, exocortis, psorosis and nutritional state, development, production and quality of the fruits, and by biological tests for the cited viruses and xyloporosis. For the viroids, was used RT-PCR too. All the biological tests were positive for tristeza disease and negative for xyloporosis. For exocortis, 82.5% of the tests were positive. In the case of the psorosis, 11.2% of the tests were positive although the plants in the field do not present symptoms. To the tristeza disease, the reaction in 'Galego' was of weak (58.8%), middle (40.0%) and strong (1.2%), without pittings in the branches of the plants in the field. The viroids Hop stunt viroid (HSVd), Citrus dwarfing viroid (CVd-III) and the Citrus exocortis viroid (CEVd) were found, respectively, in 31.3%, 82.5% and 100.0% of the plants. All of the plants in study were infected with the CTV and the CEVd, that was found isolately or in combinations with other viroids. Differences observed in the expression of the exocortis symptoms and tristeza disease in the cup and in the rootstock can be attributed to interferences between the viroids and the selection by the multiplication through cuttings of infected trees by strains few virulent. In the first chapter, we determined that cucumber plants infected with hop stunt viroid (HSVd) accumulated high levels of sRNAs derived of ribosomal RNA (rb-sRNAs).Moreover, this effect was correlated with an increase of the transcription of the ribosomal RNAs precursors (rRNAs) due to a decrease in DNA methylation in its promoter region, revealing that certain ribosomal genes (usually silenced) reactivated its transcriptional activity during the infection. In the following chapter and in order to determine whether this process could be a common phenomenon to other plant-pathogen systems, we analyzed N.benthamiana transgenic plants that expressed, in a constitutive way, the viroid dimeric sequence. It was observed that the accumulation of the sRNAs in transgenic plants was similar to the one seen in infected cucumbers, promoting the imbalance of the rb-sRNAs accumulation. By bysulfited DNA sequencing we proved that this phenomenon turned to be linked with the loss of cytosine methylation in a symmetrical context. As with that observed in cucumber, this phenomenon was correlated with an increase of the transcription of these hypomethylated DNA regions. These data supported the idea that the HSVd was able to interfere with the regulation mechanisms in the host epigenetic level (methylation), suggesting that this phenomenon could happen generally in other viroid-host systems. In the third chapter, by immunoprecipitation essays, it was possible to determine that both in cucumberas in N. benthamiana plants, the HSVd formed an in vivo stable complex with the HISTONE DEACETYLASE 6 (HDA6), a key component in the process of methylation of diverse repetitive DNAs. These results suggested that the interaction HSVd-HDA6 would generate a functional deficit of HDA6 that might be responsible of the epigenetic alterations observed in the host during the infection. This hypothesis was consistent with the observation that the transient overexpression of HDA6 in infected plants reverted to the hypomethylation status of the rDNA. Unexpectedly, we observed that the HDA6 overexpression induced a significant reduction in the accumulation levels of the viroid in the infected plants. Also, the viroid accumulation in the infected cells increased when we transiently silenced the HDA6 expression, demonstrating the existence of an antagonistic relationship between the HDA6 concentration and the viroid. A hypothesis that allows explaining the information obtained and correlating them with an increase of biological viroid efficacy in the host is described in detail in the discussion of this chapter. Once determined that, in vegetative host tissue, the HSVd induces alterations in the epigenetic map of the promotor areas of rDNA, in the last chapter of this thesis we analyzed whether or not reproductive host tissue showed similar alterations during the infection. We analyzed pollen grains of infected cucumber plants. The structural analysis of these reproductive cells indicated that the HSVd accumulation induced a nuclear chromatin decodensation, responsible of the rRNAs transcription in the nucleus of the generative cell. This alteration was correlated with a significant demethylation of the ribosomal DNAs and transposable elements. By RT-PCR analysis it was possible to determine that this methylation pattern alteration correlated with a significant increase of transcriptional activity. This observation revealed that the HSVd infection also induced alterations in the transcriptional regulation mechanisms in the host reproductive tissue. This result allowed speculating with the possibility that these epigenetic modifications could happen in the next generation plants, awarding to the viroid an advantage for host adaptation.<br>En el primer capítulo determinamos que plantas de pepino infectadas con el viroide del enanismo del lúpulo (HSVd) acumulaban altos niveles de sRNAs derivados del RNA ribosomal. Además, este efecto se correlacionó con un aumento de la transcripción de los precursores de los RNAs ribosomales debido a una disminución de la metilación del DNA en su región promotora poniendo de manifiesto que ciertos genes ribosomales (normalmente silenciados) reactivaban su actividad transcripcional durante la infección. En el siguiente capítulo y con el objetivo de determinar si este proceso podía ser un fenómeno común a otros sistemas planta-patógeno, analizamos plantas de N.benthamiana transgénicas que expresaban de forma constitutiva la secuencia dimérica del viroide. Se observó cómo la acumulación de los sRNAs en plantas transgénicas era similar a la observada en los pepinos infectados, promoviendo el desequilibrio de la acumulación de rb-sRNAs. Mediante secuenciación de DNA bisulfitado demostramos que este fenómeno volvía a estar ligado con la pérdida de metilación de citosinas en un contexto simétrico. Al igual que en pepino este fenómeno correlacionaba con un aumento de la transcripción de estas zonas de DNA hipometiladas. En el tercer capítulo y mediante ensayos de immuno-precipitación, fue posible determinar que tanto en pepino como en N. benthaminana el HSVd formaba complejos estables in vivo con la proteína HISTONA DEACETILASA 6 (HDA6), un componente clave del proceso de metilación de diversos DNAs repetitivos, entre los que se encuentra el DNA ribosomal. Estos resultados sugerían que esta interacción HSVd-HDA6 generaría un déficit funcional de HDA6 que podría ser responsable de las alteraciones epigenéticas observadas en el huésped durante la infección. Esta hipótesis fue consistente con la observación de que la sobreexpresión transitoria de HDA6 en plantas infectadas revirtió el estado de hipometilación del rDNA inducido por el viroide. Inesperadamente, observamos que la sobreexpresión de HDA6 inducía una significativa reducción en los niveles de acumulación del viroide en la planta infectada. Además, la acumulación del viroide en las células infectadas aumentó al silenciar de forma transitoria la expresión de HDA6 evidenciando la existencia de una relación antagónica entre la concentración de HDA6 y la del viroide. Una vez determinado que, en tejidos vegetativos del huésped, el HSVd induce alteraciones en el mapa epigenético de las zonas promotoras del rDNA, en el último capítulo de esta tesis analizamos si tejidos reproductivos del huésped mostraban alteraciones similares durante la infección. Para ello se analizaron granos de polen de flores provenientes de plantas de pepino infectadas por el HSVd. El análisis estructural de estas células reproductivas indico que la acumulación de HSVd inducía la descondensación de la cromatina nucleolar responsable de la transcripción de los rRNAs en el núcleo generativo. Esta alteración correlacionó con una significativa desmetilación de DNAs ribosomales y los asociados a Elementos Transponibles. Mediante análisis de qRT-PCR fue posible determinar que esta alteración en los patrones de metilación se correspondía con un significativo aumento de su actividad transcripcional lo que permite afirmar que al igual que lo observado en hoja, la infección por HSVd induce alteraciones a nivel de los mecanismos de regulación transcripcional también en tejidos reproductivos del huésped. Esta observación permite especular con la posibilidad de que estas modificaciones epigenéticas podrían pasar a la siguiente generación de plantas, confiriendo de esta manera al viroide una ventaja en la adaptación al huésped.<br>En el primer capítol determinem que plantes de cogombre infectades amb el viroide del nanisme del llúpol (HSVd) acumulaven alts nivells d'sRNA derivats de l'RNA ribosòmic (rb-sRNA). Amb aquesta finalitat, es van analitzar grans de pol·len de flors provinents de plantes de cogombre infectades per l'HSVd . L'anàlisi estructural d'aquestes cèl·lules reproductives va indicar que l'acumulació d'HSVd induïa la descondensació de la cromatina nucleolar responsable de la transcripció dels rRNA en el nucli generatiu. Aquesta alteració es va correlacionar amb una significativa desmetilació de DNA ribosòmics i els associats a elements transposables (TE). Mitjançant anàlisi de qRT-PCR va ser possible determinar que aquesta alteració en els patrons de metilació es corresponia amb un significatiu augment de la seua activitat transcripcional, la qual cosa va permetre afirmar que, igual que l'observat en la fulla, la infecció per HSVd induïa, també en els teixits reproductius de l'hoste, alteracions dels mecanismes de regulació transcripcional. Aquesta observació va permetre especular amb la possibilitat que aquestes modificacions epigenètiques pogueren passar a la següent generació de plantes, conferint d'aquesta manera al viroide un avantatge d'adaptació a l'hoste.<br>Castellano Pérez, M. Les viroïdes sont de courts ARN simple brin circulaires (~300 nucléotides) qui infectent les plantes supérieures causant des pertes économiques importantes en agriculture. Ils se répliquent à l'intérieur des cellules infectées par un mécanisme en cercle roulant (Branch et Robertson, 1984). Leur génome ne code apparemment pour aucune protéine et ils sont ainsi dépendant [i.e. dépendants] de leur hôte pour assurer certaines étapes de leur cycle vital. On connaît aujourd'hui 29 espèces de viroïdes appartenant à deux groupes distincts. Les viroïdes du groupe B possèdent certains éléments de séquence et de structure qui sont conservés. Leur génome est subdivisé en 5 domaines caractéristiques auxquels on attribue certaines fonctions biologiques (Keese et Symons, 1985; Flores et al., 1997). Ces ARN se retrouvent au niveau du noyau des cellules infectées où ils seraient répliqués par l'ARN polymérase II. Les viroïdes du groupe A ne possèdent pas l'organisation génomique typique des viroïdes du groupe B et on ne dénote aucune conservation au niveau de leur séquence ou de leur structure. Ils sont caractérisés par la présence de motifs autocatalytiques (hammerhead) qui permettent la coupure des brins multimériques produits lors de la réplication en cercle roulant. Ces motifs autocatalytiques sont également présents chez certains ARN satellites de virus de plantes. Ces ARN diffèrent des viroïdes du groupe A puisqu'ils sont dépendant [i.e. dépendants] de la présence d'un virus associé pour leur réplication et leur propagation. Les nombreuses similarités entre ces ARN satellites et les viroïdes suggèrent une origine évolutive commune (Branch et al., 1990). La méconnaissance de la biologie des viroïdes du groupe A est en grande partie attribuable au peu d'ampleur des recherches entreprises sur ces agents pathogènes. En 1994, on ne connaissait que deux espèces appartenant à ce groupe, soit ASBVd et PLMVd. Nous avons donc initié des études visant à mieux comprendre certains aspects de leur biologie moléculaire, tels le cycle de réplication et la localisation cellulaire. Nous avons utilisé PLMVd comme modèle d'étude. Cet ARN de 338 nucléotides possède des motifs hammerhead qui assurent l'autocoupure des brins multimériques (Hernandez et Flores, 1992). La caractérisation in vitro des mécanismes régissant l'autocoupure et l'autoligation (Côté et Perreault, 1997) permet d'interpréter les particularités du cycle de réplication de PLMVd observées in vivo. L'identification éventuelle d'autres hammerhead dans les banques de données et leur caractérisation promet d'apporter des informations intéressantes afin de mieux comprendre l'origine et l'évolution de ces agents pathogènes des plantes."--Résumé abrégé par UMI

Estudios realizados en Atalantia citroides, un género afín de los cítricos, mostraron que estaba infectada con un viroide no descrito hasta el momento. Este nuevo viroide tiene un genoma de 293-294 nucleótidos con una alta proporción de bases GC, una región central conservada que es característica de los miembros del género Apscaviroid, y también la región terminal conservada que tienen este y otros géneros de la familia Pospiviroidae. La estructura secundaria de mínima energía libre predicha para este nuevo viroide es una conformación en forma de varilla con un 68.7% de nucleótidos apareados y con una identidad de secuencia respecto a los otros viroides inferior al 90%, que es el límite convenido para separar las diferentes especies de viroides dentro de un mismo género. Los ensayos de infectividad utilizando el cidro Etrog han mostrado que este nuevo viroide produce síntomas característicos suaves. La co-inoculació de este nuevo viroide con Citrus bent leaf viroid o con Citrus dwarfing viroid, que también son miembros del género Apscaviroid, causa interacciones sinérgicas que se manifiestan induciendo síntomas muy pronunciados en las hojas y un enanismo muy marcado. Este aumento en la intensidad de síntomas no está acompañado por variaciones en la acumulación del viroide en la planta ya que su concentración se mantiene inalterada en plantas co-inoculadas. De acuerdo con estas propiedades moleculares y biológicas, así como por su capacidad por replicarse en A. citroides, este nuevo viroide que tentativamente hemos nombrado Citrus viroid V (CVd-V), ha sido propuesto como una nueva especie del género Apscaviroid. El análisis de 64 muestras provenientes de varias zonas citrícolas ha mostrado que CVd-V está presente en los Estados Unidos, España Nepal, y el Sultanato de Oman. Los viroides, los agentes infecciosos conocidos más simples, están constituidos por una molécula circular de RNA monocatenario. A pesar de su pequeño tamaño (246-401 nt) y de no codificar proteínas, son capaces de replicarse autónomamente, moverse sistémicamente, y causar enfermedades en ciertas plantas. En el presente trabajo hemos profundizado en el estudio de dos metodologías para el control de viroides basadas en ribozimas de cabeza de martillo con motivos de estabilización terciaria, y en RNAs interferentes que inducen en la planta una respuesta defensiva de silenciamiento génico mediado por RNA. Las ribozimas derivadas del viroide latente de la berenjena (Eggplant latent viroid, ELVd), que en su contexto natural median el autocorte de los RNAs multiméricos generados por un mecanismo de replicación de círculo rodante, son particularmente interesantes para adaptarlas a un formato trans. Hemos observado que la secuencia del trinucleótido que precede el sitio de autocorte de la ribozima de polaridad (+) del ELVd afecta a su actividad autocatalítica. Las constantes catalíticas de distintas variantes de este trinucleótido (AUA, AUC, GUA, GUC) determinadas in vitro a baja concentración de magnesio son diferentes en condiciones co- y postranscripcionales. Estos resultados sugieren que la ribozima de polaridad (+) del ELVd, y muy posiblemente otras ribozimas de cabeza de martillo naturales, han sido evolutivamente seleccionadas para actuar durante la transcripción de los RNAs viroidales, y que el trinucleótido AUC que precede al sitio de autocorte no se encuentra en la mayoría de las ribozimas de cabeza de martillo naturales por favorecer la adopción de estructuras metaestables catalíticamente inactivas durante la transcripción. Les viroïdes sont des agents pathogènes subviraux qui infectent des plantes importantes en agriculture. Jusqu’à aujourd’hui, une trentaine d’espèces ont été découvertes. Celles-ci sont composées d’un brin d’ARN circulaire de longueur variant selon l'espèce de 245 à 400 nucléotides qui ne codent pour aucune protéine. Chaque viroïde dépend de sa structure pour interagir avec son hôte et effectuer toutes les étapes de son cycle biologique. Il est donc de la plus haute importance de bien la connaître. À ce jour, la plupart des études présentent la structure des viroïdes par une prédiction bio-informatique. Au début de mes études, les structures de seulement deux viroïdes étaient connues en solution. Leurs structures avaient été étudiées par cartographie enzymatique ou chimique, cependant ces techniques sont longues et fastidieuses. Malgré cela, des motifs importants et non prédits par les prédictions bio-informatiques ont été découverts. Ces résultats ont renforcé la nécessité de découvrir la structure des viroïdes en solution. C’est pour cette raison que la structure de chaque espèce de viroïdes a été étudiée dans cette thèse. Pour relever ce défi, la technique de SHAPE a été adaptée pour la cartographie rapide et précise des viroïdes. L’efficacité de la technique a été confirmée en comparant les résultats obtenus par SHAPE avec ceux des viroïdes étudiés précédemment. Par la suite, les deux polarités de toutes les espèces de la famille des Avsunviroidae ont été caractérisées. De plus, les structures des membres de la seconde famille de viroïdes nommée Pospiviroidae ont aussi été étudiées. En dernier lieu, lors d'infections virales chez la plante, des particules à ARN circulaire et simple brin peuvent co-infecter les plantes avec certains virus ; ce sont des ARN satellites. Étant très semblables aux viroïdes, deux représentants ont été étudiés afin de comparer leurs structures à celles des viroïdes. Chaque ARN cartographié en solution a précisé de façon non négligeable le modèle de la structure secondaire par rapport à ceux proposés par la prédiction bio-informatique seule. De plus, des motifs tertiaires ont aussi été trouvés pour quelques-uns de ces ARN. L’ensemble du travail a aussi permis de proposer des améliorations à la classification des viroïdes et de classer de nouvelles espèces. Pour terminer, ce compendium de structures des viroïdes servira de point de départ pour étudier les motifs structuraux importants pour leur biologie.

Los especies de cítricos y géneros afines pertenecen a la familia Rutaceae. Los cítricos son huéspedes naturales de siete viroides, pero solamente Citrus exocortis viroid (CEVd) y variantes específicas de Hop stunt viroid (HSVd) causan patologías (exocortis y cachexia, respectivamente) en especies sensibles. La mayoría de los cítricos son tolerantes a las infecciones viroidales salvo algunas especies que son sensibles y manifiestan síntomas. En variedades comerciales infectadas, es frecuente encontrar los viroides como infecciones múltiples. El objetivo de este trabajo es estudiar la respuesta de distintos genotipos de cítricos a la infección con viroides. Se ha caracterizado un aislado de campo que contenía CEVd (clase A), HSVd (variante no patogénica), CBLVd (variante tipo CVd-Ia) y CDVd (variantes de tipos CVd-IIIa y CVd-IIIb), y se ha estudiado su efecto en el comportamiento de árboles de naranjo dulce 'Navelina' y clementino 'Nules', ambos injertados sobre citrange Carrizo y mantenidos en condiciones de campo durante 10 años. Los árboles de ambos cultivares alcanzaron un tamaño inferior y su cosecha fue menor que la de los controles no inoculados. Las características de los frutos también resultaron afectadas: (i) Los frutos de naranjos infectados presentaban un tamaño, índice de madurez y contenido en zumo superiores a los de los controles no infectados; (ii) los frutos de clementinos infectados presentaban un tamaño y relación diámetro/altura mayores que los de los controles no infectados; (iii) En ambos cultivares, la densidad, contenido en sólidos solubles y acidez del zumo eran inferiores a los de los controles no infectados. Los árboles infectados tenían un sistema radicular poco desarrollado y mediante histología se demostró que sus raicillas contenían menos amiloplastos que las de los controles no inoculados.<br>Bani Hashemian, SM. Los viroides son pequeños RNAs circulares de cadena sencilla (246-401 nt) patógenos de plantas. A pesar de su pequeño tamaño y de no codificar proteínas, son capaces de replicarse autónomamente, moverse sistémicamente y, en la mayoría de los casos, provocar enfermedades en sus plantas huésped. La replicación de los viroides ocurre a través de un mecanismo de círculo rodante con intermediarios de RNA que consta de tres etapas: (1) transcripción RNA-RNA que origina RNAs oligoméricos de polaridad complementaria, (2) procesamiento de algunos de estos oligómeros a monómeros lineales, y (3) circularización de estos últimos. Puesto que los viroides no codifican proteínas, su replicación depende de la interacción del RNA viroidal con factores del huésped. La etapa menos conocida de este ciclo replicativo es la ligación de los monómeros lineales para generar el producto de la replicación, la forma circular monómerica. Así pues, los objetivos de esta Tesis Doctoral han sido: 1) Identificar los factores del huésped implicados en la ligación de los viroides nucleares (familia Pospiviroidae) y cloroplásticos (familia Avsunviroidae) durante su replicación, empleando los sistemas experimentales viroide del tubérculo fusiforme de la pata (PSTVd)-tomate y viroide latente de la berenjena (ELVd)-berenjena. 2) Caracterizar la interacción de estos factores con los RNAs viroidales desde un punto de vista bioquímico y funcional. En el caso de los viroides nucleares, se ha identificado la DNA ligasa 1 como el factor probablemente implicado en la ligación de los RNAs monoméricos lineales. Las enfermedades de etiología viral destacan por ser el principal factor limitante de las hortalizas. La estrategia más eficaz para el control consiste en la identificación de genes de resistencia y el posterior desarrollo de variedades resistentes. El principal objetivo de esta tesis se centra en el aprovechamiento y la caracterización de la variabilidad genética de las especies cultivadas del género Capsicum (C. annuum, C. chinense, C. frutescens, C. baccatum y C. pubescens). Se ha puesto a punto una plataforma de EcoTILLING que permite un cribado eficiente de la colección de entradas de Capsicum del Banco de Germoplasma del COMAV. Esta plataforma se exploró para la búsqueda de variantes alélicas de los genes eIF4E y eIF(iso)4E, implicados en la resistencia a virosis. Una colección de 31 entradas que representan distintas combinaciones de los alelos eIF4E y eIF(iso)4E se inocularon mecánicamente con el Potato virus Y (PVY) y el Tobacco etch virus (TEV). Cinco nuevas variantes del gen eIF4E (pvr210, pvr211, pvr212, pvr213, pvr214) están relacionadas con la respuesta de resistencia al PVY y al TEV. Diez microsatélites y cuatro combinaciones de AFLPs se utilizaron para caracterizar 260 entradas del género Capsicum. Se detectó la existencia de cierta estructuración intraespecífica relacionada geográficamente. C. baccatum y C. pubescens muestran un par de grupos genéticos, por un lado están las entradas procedentes de Bolivia y por el otro las entradas de Ecuador y Perú. Además, las entradas de C. chinense procedentes de Perú pudieron ser diferenciadas del resto. En este estudio las entradas de Ecuador y Perú han mostrado una diversidad elevada y similar a las de Bolivia, el cual es un importante centro de diversidad del género Capsicum. Interés del estudio: Los viroides son patógenos exclusivos de plantas que infectan un gran número de especies de interés agronómico. Sin capacidad descrita para codificar proteínas, todas las fases de su ciclo vital son estrictamente dependientes de su interacción con factores del huésped. Históricamente se ha asumido que la patogénesis es consecuencia de la competencia huésped-patógeno por factores celulares implicados en el ciclo vital del viroide. En los últimos años se ha propuesto que la respuesta de silenciamiento de RNA (RNAi) del huésped frente a estos patógenos es la responsable de la respuesta patogénica de los viroides. En el presente trabajo se ha tratado de estudiar en profundidad la relación entre el mecanismo de silenciamiento de RNA y la patogénesis viroidal (en concreto del viroide del enanismo del lúpulo, HSVd). Objetivos: 1- Estudiar el proceso de patogénesis inducido por HSVd y la maquinaria de RNAi 2- Caracterizar mediante secuenciación masiva los sRNAs derivados de HSVd (vd-sRNAs). 4- Analizar la distribución diferencial de vd-sRNAs en distintos tejidos (hoja y floema). 5- Determinar las alteraciones inducidas por la infección en las vías endógenas de RNAi. Elementos de la metodología a destacar: - Uso de un sistema transgénico para estudiar el fenómeno de la patogénesis. - Uso de técnicas de secuenciación masiva para la caracterización de sRNAs. - Análisis bioinformático de los datos generados por la secuenciación masiva. Foi realizado um estudo descritivo, do tipo validação de teste diagnóstico, no qual foram admitidas 243 gestantes atendidas no Ambulatório de Pré-Natal Especializado do Centro de Assistência Integral à Saúde da Mulher (PNE/CAISM) da Universidade Estadual de Campinas (UNICAMP). Todas as gestantes tinham indicação de análise sanguínea fetal. As pacientes foram submetidas à coleta de sangue para pesquisa de CMV, utilizando-se comparativamente o teste sorológico em relação à PCR. Neste estudo, o padrão-ouro utilizado foi o teste de PCR em sangue. As principais indicações para a análise fetal foram diagnóstico de malformação do sistema nervoso central (25,5%), toxoplasmose materna (25,5%) e isoimunização pelo fator Rh (14,8%). A freqüência de infecção pregressa pelo CMV foi de 94,6% na população estudada. Duas das pacientes apresentavam suspeita de infecção pelo CMV. Comparando os testes diagnósticos em sangue materno, encontramos uma sensibilidade de 94% e especificidade de 6% da IgG materna; a sensibilidade e especificidade da IgM materna foram 4,0% e 100%, respectivamente. Em conclusão, os testes sorológicos mostraram baixa acurácia diagnóstica em relação à PCR na identificação de gestantes com infecção ativa pelo citomegalovírus na população estudada<br>Abstract: The objective of this study was to evaluate the accuracy of the serological test ELISA (Enzyme Linked Immunosorbent Assay) for the diagnosis of cytomegalovirus (CMV) infection, compared to polymerase chain reaction (PCR). A descriptive study was performed selecting 243 pregnant women at PNE/CAISM/UNICAMP. All had indication for fetal blood sampling for reasons other than suspicion for CMV infection and also for suspcion of CMV infection. This group of women were studied through venous blood samples tested for CMV. Serological tests were run and compared to PCR, used as gold standard. The rate of CMV infection determined through IgG was 94,6%. The main reasons for study inclusion were fetal SNC malformation (25,5%), maternal toxoplasmosis (25,5%) and Rh incompatibility (14,8%). Only two women were included because of suspected of CMV. The sensitivity and specificity of serological tests were 94% and 6% for IgG; and 4,0% and 100% for IgM. We concluded that the serological tests had lower sensitivity compared to PCR test in the diagnosis of infection of CMV. Background. Viruses strongly influence microbial population dynamics and ecosystem functions However, our ability to quantitatively evaluate those viral impads is limited to the few cultivated viruses and double-stranded DNA (dsDNA) viral genomes captured in quantitative viral metagenornes (vromes). This leaves the ecology of nondsDNA viruses nearly unlmovvn, including single-stranded DNA (ssDNA) viruses that have been frequently observed in viromes, but not quantified due to amplification biases in sequencing library preparations (Multiple Displacement Amplification, Linker Amplification or Tagmentation). Methods. Here we designed mock viral communities including both ssDNA and dsDNA viruses to evaluate the capability of a sequencing library preparation approach including an Adaptase step prior to Linker Amplification for quantitative amplification of both dsDNA and ssDNA templates. We then surveyed aquatic samples to provide first estimates of the abundance of ssDNA viruses. Results. Mock community experiments confirmed the biased nature of existing library preparation methods for ssDNA templates (either largely enriched or selected against) and showed that the protocol using Adaptase plus Linker Amplification yielded viromes that were 1.8-fold quantitative for ssDNA and dsDNA viruses. Application of this protocol to community virus DNA from three freshwater and three marine samples revealed that ssDNA viruses as a whole represent only a minor fraction (<5%) of DNA virus communities, though individual ssDNA genomes, both eukaryoteinfecting Circular Rep-Encoding Single-Stranded DNA (CRESS-DNA) viruses and bacteriophages from the Microviridae family, can be among the most abundant viral genomes in a sample. Discussion. Together these findings provide empirical data for a new virome library preparation protocol, and a first estimate of ssDNA virus abundance in aquatic systems.

A abobrinha de moita (Cucurbita pepo L.), espécie pertencente à família Cucurbitaceae, apresenta significativa participação na produção mundial e brasileira desta família de plantas. Porém, como em toda cultura de importância econômica, as cucurbitáceas apresentam problemas fitossanitários causados por diferentes agentes etiológicos. Na produção brasileira de abóboras, já foi constatada a presença de 8 vírus, dentre eles os potyvirus PRSV-W (Papaya ringspot virus-type W) e ZYMV (Zucchini yellow mosaic virus) e o tospovirus ZLCV (Zucchini lethal chlorosis virus) têm sido considerados os mais importantes pela predominância em diversas regiões produtoras de cucurbitáceas no país e pelos consideráveis prejuízos que geralmente causam à produção. Considerando que a maioria dos estudos epidemiológicos existentes sobre estas três viroses são poucos e fragmentados, percebe-se que não há estudos que abordam em conjunto todos os parâmetros epidemiológicos de tais vírus. Assim, os objetivos deste trabalho foram estudar o progresso temporal e espacial destas três viroses e verificar a relação entre a epidemiologia das mesmas em campo de abobrinha de moita, além de melhor entender o patossistema em que a clorose letal (causada pelo ZLCV) está inserida Para isso, foram conduzidos experimentos com abobrinha de moita Caserta nos campos experimentais dos Departamentos de Fitopatologia e Nematologia (DFN) e Departamento de Genética (DGN) da Esalq/USP. Primeiramente foram conduzidos em 2009 dois experimentos simultâneos nas áreas do DFN e DGN para estudar a epidemiologia isolada da clorose letal acompanhada da dinâmica populacional do tripes Frankliniella zucchini, vetor deste vírus. Em seguida, em épocas diferentes 3 experimentos foram conduzidos em 2010 com o intuito de comparar as epidemiologias da clorose letal e dos mosaicos comum e amarelo, estes últimos causados por PRSV-W e ZYMV, respectivamente. Nos experimentos apenas com a clorose letal no ano de 2009, o modelo monomolecular foi o que melhor se ajustou aos dados de incidência e através das análises espaciais detectou-se agregação da doença ao final dos dois experimentos. Nos 3 experimentos realizados em 2010, variações na incidência, no ajuste do modelo e no comportamento espacial de cada virose foram freqüentes. Para a clorose letal, o modelo monomolecular ofereceu melhor ajuste apenas na 3ª época de plantio. Nas duas primeiras o modelo gompertz apresentou maior coeficiente de determinação. No comportamento espacial, novamente agregação da doença foi detectada ao final do ciclo da cultura. Para o mosaico amarelo, os modelos que melhores se ajustaram na 1ª, 2ª e 3ª épocas de plantio, foram o logístico e o monomolecular (este nas duas últimas), respectivamente. O padrão espacial desta doença foi ao acaso quando da baixa incidência da doença e agregado nos casos em que elevada incidência ocorreu. Já o mosaico comum apresentou a menor incidência nas 3 épocas. O modelo logístico foi o que melhor se ajustou em todas as épocas e a doença apresentou comportamento espacial ao acaso nos três experimentos. Nos levantamentos do tripes vetor do ZLCV, verificou-se preferência do mesmo por plantas sintomáticas e consideráveis correlações do número de insetos coletados com a incidência da clorose letal.<br>The zucchini squash (Cucurbita pepo L.) belonging to the Cucurbitaceae family, has a good share of world and brazilian output. However, as in every plants of economically important, cucurbits have problems caused by different etiological agents. In the Brazilian production of zucchini squash, already confirmed the presence of 8 viruses, including the potyviruses PRSV-W (Papaya ringspot virus-type W) and ZYMV (Zucchini yellow mosaic virus) and the tospovirus ZLCV (Zucchini lethal chlorosis virus) have been considered the most important viruses by the predominance in several cucurbits producing regions in the Brazil and the considerable damage on production. Whereas the most of the existing epidemiological studies about these three viruses are few and fragmented, it is clear that there are no studies that deal together all the epidemiological parameters of such viruses. The objectives of this work were to study the temporal and spatial progress of these three viruses and the relation between the epidemiology of these viruses in the same field of zucchini squash in addition to better understand the lethal chlorosis pathosystem (caused by ZLCV). Trials were carried out with zucchini squash \'Caserta in the experimental fields of the Departments of Plant Pathology and Nematology (DPP) and Department of Genetics (DGN) at Esalq/USP. The firsts were conducted in 2009 simultaneously in DPP and DGN to study the epidemiology of lethal chlorosis only and to study the population dynamic of thrips Frankliniella zucchini, the vector of this virus. In 2010 three experiments were carried out in different growing seasons in order to compare the epidemiology of the lethal chlorosis, yellow mosaic and common mosaic caused by ZLCV, PRSV-W and ZYMV, respectively. In the experiments with the lethal chlorosis in 2009, the monomolecular model was the best fit to the incidence data and spatial analysis indicated aggregation of the disease at the end of both experiments. In three experiments carried out in 2010, variations in incidence, in the fit of the model and in the spatial distribution of each virus were frequents. For lethal chlorosis, the monomolecular model provided a better fit only in the 3rd growing season. In the first and second growing seasons Gompertz model had the best coefficient of determination. In the spatial distribution, aggregation of disease was detected at the end of the crop cycle again. For yellow mosaic, the models that best fit in the 1st, 2nd and 3rd planting dates were the logistic and monomolecular (this in the last two) respectively. The spatial pattern of this disease were randomly when the disease incidence was low and aggregated when the disease incidence was high. The common mosaic had the lowest incidence in all three seasons. The logistic model was the best fit in all growing seasons and the disease showed a spatial random distribuctions in all experiments. The thrips vector of ZLCV prefer symptomatic plants and good correlations between the number of insects collected with the incidence of lethal chlorosis was found.

Une exploration métabolique détaillée a été entreprise chez trois insectes sains ou subissant divers types de maladies soit des infections par Bacillus thuringiensis 3a3b, par polyédrie nucléaire (Baculovirus) ou par microsporidies (Protozoaires). Les Invertébrés expérimentés étaient trois insectes forestiers dévastateurs soit la tordeuse des bourgeons de l’épinette, Choristoneura fumiferana C. (Lepidoptera : Tortricidae), la Livrée des forêts, Malacosoma disstria H. (Lepidoptera : Lasiocampidae) et le Diprion de swaine, Neodiprion swainei M. (Hymenoptera : Diprionidae). Cette étude avait pour but de déterminer les possibilités qu'offre la Biochimie clinique, d'une part pour comprendre les perturbations métaboliques que les micro-organismes examinés causent chez leurs hôtes et donc le mode d'action de ces entomopathogènes chez les insectes susceptibles, d'autre part pour définir les limites dans lesquelles se situent les constantes biologiques chez les trois insectes sains ou subissant les pathologies expérimentées. De plus, pour comparaison cette étude a été aussi réalisée chez ces insectes en inanition totale. Cette exploration biochimique a donc été accomplie sur l'hémolymphe et sur l'organisme entier des larves des insectes en question et ce, à l'aide des micro-méthodes couramment employées en chimie clinique. Ces, analyses ont porté principalement sur la composition ionique de l'hémolymphe, sur la teneur en réserves énergétiques (protéinestotales, lipides) et en différents métabolites (glucose, glycérol, azot euréique) ainsi que sur les activités de divers enzymes dans l'hémolymphe. A pesar de su tamaño y de no codificar proteínas son capaces de replicarse autónomamente, moverse sistémicamente, y causar enfermedades en plantas susceptibles gracias a su capacidad para interaccionar con factores del huésped. Dichas propiedades biológicas y moleculares hacen de estos patógenos un excelente modelo para abordar el estudio de cuestiones básicas sobre la relación entre la estructura del RNA y su función.La replicación de los viroides transcurre según un mecanismo de círculo rodante en el que sólo intervienen intermediarios de RNA. Este proceso conlleva tres etapas: i) la transcripción reiterada del RNA circular monomérico infeccioso más abundante, al cual se la asigna arbitrariamente la polaridad positiva, ii) el corte de los RNAs oligoméricos de una o de ambas polaridades, y iii) la ligación de los RNAs monoméricos lineales resultantes. Mientras que para los viroides cloroplásticos (familia Avsunviroidae) se conoce el sitio de corte de los RNAs oligoméricos y la actividad catalítica implicada (ribozimas de cabeza de martillo que sus RNAs de ambas polaridades pueden adoptar), para los viroides nucleares (familia Pospiviroidae) ambos aspectos son controvertidos.En el presente trabajo hemos abordado el estudio del procesamiento (corte de los RNAs oligoméricos de polaridad positiva y ligación de los RNAs monoméricos lineales) de los viroides nucleares utilizando una metodología in vivo basada en plantas de Arabidopsis thaliana que expresan transcritos diméricos de tres miembros de la familia Pospiviroidae. Mediante el análisis del extremo 5' de los RNAs monoméricos lineales procesados in vivo (en plantas transgénicas o en plantas huésped infectadas), hemos identificado el sitio de corte en un motivo conservado en la familia: la rama superior de la región central conservada (CCR, central conserved region). Las secuencias que la componen y las repeticiones invertidas que la flanquean pueden adoptar un plegamiento en horquilla o, alternativamente, una estructura de RNA bicatenario palindrómico en RNAs oligoméricos. El sitio de corte determinado se localiza en posiciones estructuralmente equivalentes en los tres viroides estudiados, lo que sugiere la implicación de una o de ambas estructuras en la etapa de corte. Los datos obtenidos con varias líneas transgénicas de A. thaliana que expresan cDNAs diméricos de uno de los tres viroides mutados en posiciones definidas de la CCR han permitido concluir que el sustrato de la reacción de corte debe ser la estructura de RNA bicatenario palindrómico y que el bucle E, presente en la conformación en varilla de algunos miembros de la familia, participa en la reacción de ligación aunque no es el único motivo estructural relevante. Es de destacar que el modelo propuesto en este trabajo es aplicable a todos los miembros de la familia Pospiviroidae, y difiere de los modelos previos basados en estudios in vitro que tienen una aplicación más restringida.Los sitios de corte en la conformación que contiene el RNA bicatenario palindrómico generan RNAs monoméricos lineales con extremos 3' con dos nucleótidos protuberantes, la huella característica de las RNasas III. La caracterización de los grupos químicos terminales de los RNAs monoméricos lineales procesados in vivo indica la presencia de extremos 5'-P, 3'-OH compatibles con la actividad de una enzima de esta familia y con una RNA ligasa distinta a la única caracterizada en plantas.<br>Viroids are small, circular, noncoding RNAs that currently are known to infect only plants. They also are the smallest self-replicating genetic units known. Without encoding proteinsand requirement for helper viruses, these small RNAs contain all the information necessary to mediate intracellular trafficking and localization, replication, systemic trafficking, and pathogenicity. All or most of these functions likely result from direct interactions between distinct viroid RNA structural motifs and cellular factors. Viroids present a simple model system to address some basic questions about the RNA structure-function relationships.Replication of viroids entails reiterative transcription of their incoming single-stranded circular genomes, to which the (+) polarity is arbitrarily assigned, cleavage of the oligomeric strands of one or both polarities to unit-length, and ligation to circular RNAs. While cleavage in chloroplastic viroids (family Avsunviroidae) is mediated by hammerhead ribozymes, where and how cleavage of oligomeric (+) RNAs of nuclear viroids (family Pospiviroidae) occurs in vivo remains controversial.In the present work we have re-examined this question in vivo, using transgenic Arabidopsis lines expressing three dimeric nuclear viroid RNAs and host plants infected. Using this methodology, we have mapped the processing site of these three members at equivalent positions of a conserved region (the hairpin I/double-stranded structure that the upper strand and flanking nucleotides of the central conserved region can form). Together with mapping the in vivo processing site, our results with sixteen mutants of one of these viroids support that cleavage is directed by an RNA motif conserved in all members of the family, and ligation by an extended conformation containing a motif termed loop E. These results have deep implications on the underlying mechanism of both processing reactions, which are most likely catalyzed by enzymes different from those generally assumed: cleavage by a member of the RNase III family, and ligation by an RNA ligase distinct from the only one characterized so far in plants, thus predicting the existence of a least a second plant RNA ligase.

Durante o período de abril a outubro de 2008 realizou-se estudo prospectivo em coorte no Hospital Amaral Carvalho, com vigilância de sintomas respiratórios por meio de busca ativa entre os receptores de TCTH (grupo 1, N=138), portadores de doenças oncohematológicas (grupo 2, N=325), e acompanhantes e profissionais de saúde (grupo 3, N=36). Os objetivos foram: 1) avaliar freqüência dos VR em receptores de TCTH assintomáticos antes da admissão (triagem VR); 2) avaliar o impacto da busca ativa dos sintomas respiratórios na freqüência do diagnóstico; 3) avaliar a circulação de VR da comunidade em ambiente hospitalar por meio do diagnóstico de pacientes ambulatoriais, funcionários e acompanhantes; 4) determinar a proporção das viroses respiratórias que foram adquiridas por transmissão intra-hospitalar; e 5) promover programa de educação continuada sobre viroses respiratórias. As técnicas diagnósticas utilizadas foram: imunofluorescência direta (IFD) para RSV, parainfluenza (PIV), adenovírus (ADV) e vírus influenza (INF) A e B, e PCR real time (ensaio Taqman) para INF A e B, rinovírus (HRV) e metapneumovírus (hMPV). A triagem de VR em 62 receptores de TCTH assintomáticos identificou INF B e HRV em dois pacientes (3,2%), 7 e 14 dias antes do TCTH, respectivamente. O paciente com HRV apresentou falência do enxerto durante o seguimento. No grupo 1, foi diagnosticado VR em 19 dos 138 receptores de TCTH (13,8%) após mediana de 34 (3 a 61) visitas de vigilância por paciente. A detecção de VR teve ocorrência maior para receptores de TCTH conforme...<br>Infections caused by respiratory viruses (RV) cause significant morbidity and mortality in immunocompromised patients, especially in recipients of hematopoietic stem cells transplantation (HSCT). From April to October 2008, a prospective cohort study was conducted at Hospital Amaral Carvalho in HSCT recipients (group 1, N = 138), oncohematologic patients (group 2, N = 325), and chaperones and health care workers (HCW) (group 3, N = 36). The objectives were: 1) evaluate the frequency of RV in asymptomatic HSCT recipients before admission (RV screening), 2) evaluate the impact of respiratory symptoms surveillance in the frequency of the diagnosis, and 3) evaluate the circulation of community RV in the hospital through the detection of RV in HSCT outpatients, HCW and accompanying persons, 4) determine the proportion of hospital-acquired RV infections among HSCT recipients, and 5) implement an educational program on RV control. The diagnostic techniques used were immunofluorescence (DFA) for RSV, parainfluenza virus (PIV), adenovirus (ADV) and influenza virus (INF) A and B, and real time PCR (Taqman assay) for INF A and B, rhinovirus (HRV ) and metapneumovirus (hMPV). The RV screening in 62 asymptomatic HSCT recipients identified INF B and HRV in two patients (3.2%), 7 and 14 days before HSCT, respectively. The patient with HRV had graft failure during follow-up. In group 1, RV was diagnosed in 19 of the 138 HSCT recipients (13.8%) after a median of 34 (3 to 61) surveillance visits per patient. The mean number of episodes of respiratory symptoms was 1.7 (1 to 5) episodes per patient. The increasing number of surveillance visits favored the diagnosis of RV (p = 0.008). Infections diagnosed in the RV group 1 were: RSV in 9 cases (6.5%), hMPV in 1 (0.7%), RSV and hMPV in 1 (0.7%), HRV in 3 (2.2%), INF A / B 1 (0.7%), INF B in 4 (2.9%). INTRODUÇÃO: A adesão à vacinação contra influenza é historicamente baixa entre profissionais da área da saúde (PAS) (2 a 36%). A ocorrência de sintomas respiratórios após vacinação é freqüentemente interpretada como falha vacinal. No Hospital das Clínicas da FMUSP, um estudo preliminar mostrou que as principais razões para não adesão são a percepção da ineficácia da vacina e o medo de reações adversas. OBJETIVOS: Identificar a incidência de eventos adversos pós-vacinação e identificar os vírus respiratórios (VR) responsáveis por eventuais episódios de infecção de via aérea superior (IVAS) que ocorram entre indivíduos vacinados. MÉTODOS: Foi seguida uma coorte de 398 PAS vacinados objetivando verificar a ocorrência de eventos adversos até 48 h após a vacinação. Durante 4 meses, 337 PAS foram seguidos 2 vezes por semana para avaliar a ocorrência de sintomas respiratórios. Lavados nasais foram coletados na presença de sintomas para pesquisa de VR. A técnica de imunofluorescência direta foi usada para diagnosticar vírus sincicial respiratório, influenza A e B, adenovírus e parainfluenza. PCR foi utilizada para detectar picornavírus e coronavírus e PCR em tempo real para diagnosticar metapneumovírus. Para assegurar melhor sensibilidade, influenza A e B foi também detectado pela PCR em tempo real e adenovírus pela PCR. RESULTADOS: Eventos adversos foram relatados por 30% dos PAS, predominando cefaléia (15,1%), mialgia (14,3%) e mal estar (13,6%). Nenhum evento adverso grave foi observado. Cento e vinte e um PAS (35,9%) desenvolveram sintoma respiratório durante o seguimento e lavado nasal foi colhido em 93 dos 192 episódios apresentados. Vírus influenza A foi detectado em 5 dos 93 episódios (5,3%) e outros vírus respiratórios em 26 (27,9%). No restante dos 61 episódios (65,6%) nenhum vírus foi encontrado. A densidade de incidência de infecção pelo vírus influenza foi de 4,3 episódios por 100 pacientes-mês enquanto que a densidade de infecção por outros vírus respiratórios foi de 10,8 episódios por pacientes-mês. CONCLUSÃO: Vacina da influenza é segura. O medo de eventos adversos grave parece injustificado, bem como, a percepção da ineficácia da vacina. O presente estudo evidencia que IVAS após vacinação é predominantemente causada por outros vírus respiratórios (28%) e não pelo vírus influenza (5%)<br>INTRODUCTION: Compliance with influenza vaccination has been historically poor among health care workers (HCW), ranging from 2 to 36% world around. The occurrence of respiratory symptoms following influenza vaccination is frequently taken as vaccine failure which reinforces vaccine disbelief. A preliminary study conducted at Hospital das Clínicas, University of São Paulo School of Medical Sciences, showed that the main reasons for non-compliance with influenza vaccination were the perception of vaccine inefficacy and fear of adverse events. OBJECTIVES: To determine the incidence of adverse events after seasonal influenza vaccination and identify other respiratory viruses causing upper respiratory infections in vaccinated HCWs. METHODS: A cohort of 398 vaccinated HCWs was prospectively surveyed for the occurrence of any adverse event in the first 48h after vaccination. A subset of the original cohort (337 HCWs) was followed up during four months, twice a week, for the detection of respiratory symptoms. Nasal washes were taken if respiratory symptoms occurred. Direct immunofluorescent assay (DFA) was performed for the detection of respiratory syncytial virus (RSV), influenza (INF) A and B, parainfluenza (PIV) 1, 2 and 3, and adenovirus (ADV). PCR was performed for the detection of human rhinoviruses (HRV), ADV and coronaviruses (hCoV); and real time PCR for the detection of human metapneumovirus (hMPV). To assure greatest sensitivity of influenza diagnosis, real time PCR was added to the diagnostic tools of influenza viruses. RESULTS: Adverse events were reported by 30% of the HCWs, being headache and myalgia reported by 50% and 47% of the participants, respectively. No severe adverse event was observed. One hundred and twenty-one HCWs (35.9%) developed 192 episodes of respiratory symptoms during follow-up and nasal washes were taken in 93 of them. Influenza A virus was detected in five of the 93 episodes (5.3%) and other respiratory viruses in 26 (27.9%). In the remaining 61 episodes (65.6%) no respiratory virus was identified. The incidence density of influenza was 4.3 episodes per 100 HCW-month, while the incidence density of other respiratory viruses was 10.8 episodes per HCW-month. CONCLUSIONS: Influenza vaccine is safe. The fear of adverse events as well as the perception of vaccine inefficacy seems to be unjustified in this population. The present study showed that the occurrence of upper respiratory infection during the four months following seasonal influenza vaccination of HCWs is generally caused by other respiratory viruses (28%) and not by influenza viruses (5%)

L’objectiu principal de la present tesi doctoral ha estat l’optimització i aplicació de procediments basats en la seqüenciació massiva per a la descripció del viroma associat a l’aigua residual i a altres mostres d’interès epidemiològic. Els objectius específics han estat: 1. Optimitzar i aplicar diferents tècniques de seqüenciació massiva per a l’anàlisi de mostres ambientals i biològiques. 2. Caracteritzar el viroma de l’aigua residual amb focus en els patògens humans. 3. Avaluar l’ús del la seqüenciació massiva, amb i sense enriquiment de dianes, i de la seqüenciació d’amplicons per a l’estudi i monitoreig de brots infecciosos d’origen viral. 4. Aplicar la seqüenciació massiva a mostres de pacients amb gastroenteritis d’etiologia desconeguda per conèixer la presència d’espècies virals no detectades pels mètodes de diagnòstic clàssics. 5. Estudiar el viroma de diverses espècies de peixos Atlàntics amb potencials implicacions comercials i de seguretat alimentària.<br>Next generation sequencing (NGS) techniques have emerged in the last decade as keystone for the thorough study of microorganisms in a wide variety of samples and settings, replacing traditional molecular methods. In the field of virology, the constant evolution of sequencing platforms and applications enabled the improvement of virome studies. The main limitation when analysing the virome from any type of sample is the low proportion of viral sequences identified compared with the total number of sequences, especially critical for human viruses. In this work we aimed to evaluate the use of different sequencing approaches, target enrichment (TES) and amplicon deep sequencing (ADS), for the characterization of the virome and specific viral pathogens in sewage and as tools for efficient wastewater-based epidemiology in outbreak scenario. The application of TES has proved to be a very successful strategy for the study of vertebrate viruses in sewage samples providing a higher number of detected families, a higher number of members within these families, more reads and larger genome coverage than conventional untargeted viral metagenomics. Additionally, allowed the obtention of SARS-CoV-2 sequences as part of sewage virome in a COVID-19 pandemic context, retrieving also other relevant human and animal coronavirus sequences, shedding light on the co-circulation of different strains in a determined population. In contrast, ADS proved to a very sensitive technique for the description of the diversity within a viral family, enabling the subtyping of sequences belonging to Enterovirus A71 C1 in sewage, while an encephalitis outbreak caused by this strain was happening during sampling period. NGS, with and without TES panels, was also evaluated for the study of viral etiological agents of acute gastroenteritis in a collection of samples tested negative for the commonly associated pathogens. Its application resulted in the detection of emergent viral variants, like Norovirus GIV, and viruses not traditionally tested, like sapoviruses and astroviruses. These results highlighted the need of the incorporation of these viruses in clinical testing and the potential use of viral metagenomics as a diagnostic tool. Lastly, to evaluate the use of enrichment panel in animal virology, TES was applied for the virome study of two economically important fish species from the Portuguese Atlantic coast. Pathogens causing viral nervous necrosis and infectious pancreatic necrosis in fishes were detected, demonstrating the utility of NGS techniques for the study of infections that may cause an economic impact in fish industry. Also, the identification of human noroviruses sequences in one of the fish samples suggested that fish virome studies can be used for evaluating potential threats regarding food safety.
