ABSTRACT SA virus, a mutant of the Mahoney strain of type 1 poliovirus (PV1/Mahoney), replicates specifically in the spinal cords of mice and causes paralysis, although the PV1/Mahoney strain does not show any mouse neurovirulence (Q. Jia, S. Ohka, K. Iwasaki, K. Tohyama, and A. Nomoto, J. Virol. 73:6041–6047, 1999). The key mutation site for the mouse neurovirulence of SA was mapped to nucleotide (nt) 928 of the genome (A to G), resulting in the amino acid substitution of Met for Ile at residue 62 within the capsid protein VP4 (VP4062). A small-plaque phenotype of SA appears to be indicative of its mouse-neurovirulent phenotype. To identify additional amino acid residues involved in the host range determination of PV, a total of 14 large-plaque (LP) variants were isolated from a single point mutant, Mah/I4062M, that showed the SA phenotype. All the LP variants no longer showed any mouse neurovirulence when delivered via an intraspinal inoculation route. Of these, 11 isolates had a back mutation at nt 928 (G to A) that restored the nucleotide of the PV1/Mahoney type. The reversions of the remaining three isolates (LP8, LP9, and LP14) were mediated by a second site mutation. Molecular genetic analysis involving recombinants between Mah/I4062M and the LP variants revealed that the mere substitution of an amino acid residue at position 107 in VP1 (Val to Leu) (LP9), position 33 in VP2 (Val to Ile) (LP14), or position 231 in VP3 (Ile to Thr) (LP8) was sufficient to restore the PV1/Mahoney phenotype. These amino acid residues are located either on the surface or inside of the virus particle. Our results indicate that the mouse neurovirulence of PV is determined by the virion surface structure, which is formed by all four capsid proteins.

Wild-type 1 poliovirus (wtPV1) strains were isolated from two young healthy brothers shortly after arrival in Finland from Somalia in 1993. Twelve (sibling A) and 18 (sibling B) specimens collected over a period of more than 6 months yielded wtPV1. Partial sequences obtained from the one and two earliest isolates from sibling A and B, respectively, were nearly identical, differing from each other by only one or two nucleotides. Subsequently, the virus evolved separately in both siblings so that maximal differences between strains derived from a given subject peaked at 2·2 % for sibling A, at 1·5 % for sibling B and at 2·5 % between the two siblings in the VP1-coding part of the genome. All substitutions in the 150 nt VP1–2A junction region were synonymous, whereas as many as eight of the 31 variable positions in the remaining VP1-coding region encoded amino acid replacements in at least one strain. Probable structural locations of the variable amino acid positions were mapped to the published PV1/Mahoney structural model. Most of the substitutions occurred around the fivefold axis in motifs that are known to be or suspected to be targets of neutralizing antibodies. We suggest that the striking genetic divergence observed between the strains was based on a combination of bottleneck transmission events and antigenic drift during the prolonged period of poliovirus replication.

Abstract:
Sabin vaccine strains of poliovirus (PV) contain major attenuation determinants in the internal ribosomal entry site (IRES), an area that directs viral protein synthesis. To examine the effect of reduced viral protein synthesis on PV neurovirulence, spacer sequences, consisting of short open reading frames of different lengths, were introduced between the IRES and the initiation codon of viral polyprotein, resulting in PV mutants with reduced viral protein synthesis. These PV mutants had a viral protein synthesis activity 8·8–55 % of that of the parental Mahoney strain as measured in HeLa S3 cells. Only viruses with more than 28 % of the wild-type activity had intact spacer sequences following plaque purification. Mutants with 17 % or 21 % of the wild-type activity were unstable and a mutant with 8·8 % was lethal. The neurovirulence of PV mutants was evaluated in transgenic mice carrying the human PV receptor gene. In this test, mutants with more than 28 % of the wild-type activity remained neurovirulent, while a mutant with 17 % of wild-type activity exhibited a partially attenuated phenotype. This mutant stably replicated in the spinal cord; however, the stability was severely affected during the course of virus infection from the cerebrum to the spinal cord. These results suggest that reduced viral protein synthesis activity as measured in cultured cells (17–55 % of the wild-type activity) is not the main determinant of PV attenuation.

Autobiografsko kroničarski zapis Antuna Hrvatina (1875. – 1913.)«, »Pisma Ivana Aničića (Zlovečere) Antunu Flegi (1910. – 1913.)« i »Righe na duši pravom arhivu«. U ta su tri članka pored uvodnih objašnjena uvršteni prijepisi autobiografsko-kroničarskih zapisa te preslici fotografija, tiskovina i fragmenata nastalih mahom u prva dva desetljeća 20. stoljeća i pohranjenih u dva osobna fonda (HR-DAPA-904 Antun Hrvatin: 1905/1937 [1945/1946] i HRDAPA- 925 Katarina Šćuka Kukec: 1905/1989) i Zbirci pisama DAPA (HR-DAPA-899/7 Zbirka Pisama (1824/1913). Riječ je o ostavštinama Antuna Flege i Katarine Šćuka-Kukec, koji su ih osobno predali u pohranu ondašnjem Historijskom arhivu u Pazinu, odnosno DAPA, te o pisanoj ostavštini Antuna Hrvatina koju su mu unuci kao nasljedstvo predali Historijskom arhivu u Pazinu. Nakon uvoda se u radu objašnjava zajednički kontekst navedenog gradiva s obzirom na različite stvaratelje te značaj tih primopredaja i u arhivskom i u osobnom kontekstu. Sve tri biografski kontekstualizirane primopredaje jasno pokazuju kako je DAPA u slučajevima preuzimanja takvih ostavština »malih ljudi« preuzeo ne samo dužnosti skrbnika njihove materijalne ostavštine, nego je zadobio i povjerenje takvih stvaratelja ili njihovih nasljednika kao pouzdan čuvar i posrednik osobnih životnih priča.

Abstract:
With the release of the latest Next-Generation Sequencing (NGS) machine, the HiSeq X by Illumina, the cost of sequencing the whole genome of a human is expected to drop to a mere $1000. This milestone in sequencing history marks the era of affordable sequencing of individuals and opens the doors to personalized medicine. In accord, unprecedented volumes of genomic data will require storage for processing. There will be dire need not only of compressing aligned data, but also of generating compressed files that can be fed directly to downstream applications to facilitate the analysis of and inference on the data. Several approaches to this challenge have been proposed in the literature; however, focus thus far has been on the low coverage regime and most of the suggested compressors are not based on effective modeling of the data. We demonstrate the benefit of data modeling for compressing aligned reads. Specifically, we show that, by working with data models designed for the aligned data, we can improve considerably over the best compression ratio achieved by previously proposed algorithms. Our results indicate that the pareto-optimal barrier for compression rate and speed claimed by Bonfield and Mahoney (2013) [Bonfield JK and Mahoneys MV, Compression of FASTQ and SAM format sequencing data, PLOS ONE, 8(3):e59190, 2013.] does not apply for high coverage aligned data. Furthermore, our improved compression ratio is achieved by splitting the data in a manner conducive to operations in the compressed domain by downstream applications.

ABSTRACT Expression of the poliovirus receptor (PVR) on cells is a major host determinant of infection by poliovirus. Previously, the only immune cell type known to express PVR was the blood-derived monocyte, which is susceptible to infection at very low frequency. We demonstrate that professional antigen-presenting cells—macrophages and dendritic cells, generated upon differentiation of monocytes—retain expression of PVR and are highly susceptible to infection by type 1 Mahoney strain of poliovirus. Maximal cell-associated titers of virus are obtained within 6 to 8 h postinfection, and cell death and lysis occurs within 24 h postinfection. Similar kinetics are observed in cells infected with the Sabin 1 vaccine strain. Although protein synthesis and receptor-mediated endocytosis are inhibited upon poliovirus infection of these critical antigen-presenting cells, we demonstrate for the first time that functional presentation of antigen occurs in these infected cells via the HLA class II pathway.

Positive semi-definite matrices commonly occur as normal matrices of least squares problems in statistics or as kernel matrices in machine learning and approximation theory. They are typically large and dense. Thus algorithms to solve systems with such a matrix can be very costly. A core idea to reduce computational complexity is to approximate the matrix by one with a low rank. The optimal and well understood choice is based on the eigenvalue decomposition of the matrix. Unfortunately, this is computationally very expensive. Cheaper methods are based on Gaussian elimination but they require pivoting. We show how invariant matrix theory provides explicit error formulas for an averaged error based on volume sampling. The formula leads to ratios of elementary symmetric polynomials on the eigenvalues. We discuss several bounds for the expected norm of the approximation error and include examples where this expected error norm can be computed exactly. References A. Dès la fin du dix-septième siècle, un nouvel élan philosophique visant à découvrir le monde islamique souffle sur l'Occident et le pousse à soulever le voile tissé des préjugés dont les premiers fils remontent au Moyen-Age. A l'aube du dix-huitième siècle, des négociants voyageurs et des érudits orientalistes sentent la nécessité de doter les savants d'Europe d'ouvrages bibliographiques, favorisant une connaissance plus objective de l'Islam. Des traductions inédites du Coran et une prolifération d'études sur la vie de Mahomet, offrent une voie toute nouvelle, ouverte sur une autre perspective du fait coranique. Erudits ou vulgarisateurs, ne manquent pas de blâmer les auteurs catholiques pour leur exploitation abusive de la crainte de l'Islam et de son prophète. Or, ils soulignent l'importance de s'informer avant de juger. A l'exemple de l'Ancien et du Nouveau Testament, le Coran subit le feu nourri par la nouvelle critique historique. Mais, fait surprenant, celui-ci sort grandi de cette épreuve parce qu'il résiste mieux aux assauts de la raison que les autres textes sacrés. L'authenticité du livre, la simplicité et la rationalité de ses dogmes attirent la sympathie, voire l'éloge de ses lecteurs. De nombreux auteurs, opposés au courant des dévots hostiles au prophète, tâchent de combattre avec vigueur les calomnies taxant l'Islam de sensualité et de cruauté. Les jugements et réactions des philosophes, érudits et vulgarisateurs envers le fait coranique et l'apport de leur réflexion constitue le champ de notre recherche
Right after the end of the seventeenth century, a new philosophical spirit aiming at discovering the islamic world spreads on the Occident and urges it to lift the veil weaved by the prejudices which first traces date back to the middle ages. At the down of the eighteenth century travelling merchants and orientalists eurdits feel the necessity to equip the european scholars with bibliographies aiming at favouring a more objective knowledge of Islam. New translations of Koran and a proliferation of studies about Mahomet's life offer a new vision, opened on another idea of the koranic fact. Scholars or popularizers put the blame on catholic writers for their abusive exploitation of the fear for Islam and its prophet. But they underline the importance of informing oneself before judging. Just as the Old and the New Testament, the Koran has been criticised by the time's being critics. But, surprinsingly this ordeal made him stronger against the assaults of the reason than the other sacred texts. The authenticity of the book, the simplicity and the rationality of its dogmas draw people's sympathy and even the praise of its readers. Many authors opposed to the devouts hostile to the prophet try to fight with the slanders accusing Islam of being sensual and crual. The judgments and reactions of philosophers, erudits, popularizers to the koranic fact and the contribution of their thinking make up the field of our research

Entre la fin du XVe siècle et la fin du XIXe siècle, dans les frontières de l’Empire ottoman, Arabes et Turcs produisirent un savoir historique sur la vie du Prophète Muḥammad, au sens que l’on donnait à cette époque au mot « histoire ». Cette production était assurée à la fois par l’écriture de la sīra, ou des siyer-i nebī, et par des formes d’actualisation du passé, qui impliquaient la monumentalisation ou l’incorporation de fragments de ce savoir historique. La monumentalisation consistait à rendre tangible la présence agissante du Prophète dans le monde. L’incorporation relevait de l’inscription dans le corps des fidèles, par des visites, des rituels ou des fêtes communautaires, de fragments de ce passé prophétique. Dans un monde dominé par l’analphabétisme, ces deux modes d’actualisation concouraient à la présence du passé dans le présent, au moins autant que l’historiographie. À partir d’une étude quantitative de la production historiographique sur la vie du Prophète, nous explorerons pas à pas le corpus arabe et turc ottoman de la sīra produit à l’époque ottomane, pour tenter de cerner la structure de son intertextualité, son évolution historique, et surtout établir les règles du fonctionnement de cette économie manuscrite du savoir. Nous essaierons aussi de déterminer quelques formes de monumentalisation et d’incorporation associées aux grands moments de la vie du Prophète, telle qu’elle était racontée dans l’historiographie. Nous montrerons comment, selon des rythmes divers, cette économie de la sīra se désintégra dans la deuxième moitié du XIXe siècle, sous l’effet de la diffusion du livre imprimé, des transformations politiques et de la mise en place de nouvelles modalités de production et de manifestation du savoir historique
Between the end of the 15th century and the end of the 19th century, within the borders of the Ottoman Empire, Arabic and Turkish speaking people produced a historical knowledge about the life of Prophet Muḥammad. This production was ensured both by the writing of the sīra, or the siyer-i nebī, and by forms of updating the past, which involved the monumentalization or the incorporation of fragments of historical knowledge about the Prophet. The monumentalization consisted in making tangible the active presence of the Prophet in the world. The incorporation was the inscription, in the body of the faithful, through visits, rituals or community celebrations, of fragments of the prophetic past. In a world dominated by illiteracy, these two modes of actualization contributed to the presence of the past in the present, as much as historiography. From a quantitative study of the historiographical production on the life of the Prophet, we will explore step by step the Arabic and Turkish Ottoman corpus of the sīra produced in the Ottoman period, to discern the structure of its intertextuality, its historical evolution, and above all to establish the rules of this manuscript economy of knowledge. We will also try to determine some forms of monumentalization and incorporation associated with the great moments of the Prophet’s life, as it was told in historiography. We will show how, according to various rhythms, this economy disintegrated in the second half of the 19th century, under the effect of the growing role of the printed book, political transformations and the establishment of new modes of production and manifestation of historical knowledge

Tout au long de l’histoire de la littérature française et anglaise, la figure de Mahomet a fait l’objet de plusieurs Vies. Dès le Moyen Âge, l’intérêt se concentre autour de la représentation légendaire de ce personnage. Au XVIIe siècle, Humphrey Prideaux publie en anglais une Vie de Mahomet dans un contexte où le thème des « trois imposteurs » était fort prégnant. Plus tard Boulainvilliers suivi de Lamartine rédigeront eux aussi une biographie du prophète de l’Islam. Ces trois principales Vies seront au cœur de notre corpus. S’il existe de nombreuses études sur la représentation légendaire de Mahomet durant la période médiévale, il n’existe encore aucune étude d’ensemble sur la tradition intertextuelle dans laquelle s’inscrivent l’ensemble des Vies de Mahomet publiées en Europe entre le XVIIe et le XIXe siècle. Cette thèse propose de combler cette lacune en mettant en lumière les principales mutations subies par la biographie de Mahomet dans certaines versions occidentales entre le Moyen Âge et le XIXe siècle.La première partie débute par une réflexion sur le genre des Vies et présente celle du prophète de l’Islam qui fait office de texte de référence dans le monde arabo-musulman : la Sîra. Elle souligne, par ailleurs, la singularité de la tradition intertextuelle dans laquelle s’inscrivent la plupart des Vies de Mahomet rédigées en Occident. Une attention particulière est accordée aux motivations de leurs auteurs liées le plus souvent aux contextes historiques et littéraires. La seconde partie décrit les procédés littéraires utilisés par nos auteurs ayant eu pour effet de discréditer la mission prophétique du prophète. Recours à des traductions erronées du Coran, inventions, déformations de certains récits, aucun moyen n’a été épargné en vue de souligner le caractère fallacieux de sa prophétie. La troisième partie confronte la figure de Mahomet à celle de Jésus et de Moïse. Pour faire valoir que le Coran n’a pu être rédigé par nul autre que le prophète de l’Islam. Nos auteurs ont pris soin de comparer certains pans de la vie de ces trois hommes en mettant en valeur ce qui les distingua. Au terme de notre étude nous avons tenté de montrer que l’ensemble des Vies de Mahomet rédigées en Europe s’inscrivent dans une tradition intertextuelle qui puise ses origines dans les écrits latins datant de la période médiévale. Throughout the history of French and English literature, the figure of Mahomet has been the object of several Lives. From the Middle Ages onwards, interest is centered on the representation of Mahomet as a legendary figure. In the 17th century, Humphrey Prideaux published a Live in a context where the theme of the “three impostors” was predominant. Later, Boulainvilliers and then Lamartine would draft a biography of the prophet of Islam. If there are numerous studies on the legendary representation of Mahomet during medieval period, there is still no general study on the intertextual tradition which joins all the Lives all the Lives of Mahomet published in Europe between the 17th and the 19th century. This thesis suggests this gap by bringing to light the main transformations undergone by the biography of Mahomet in certain western versions between the Middle Ages and the 19th century. The first part begins with a reflection on the genre of the Lives and presents the Live of prophet of Islam that acts as reference text in the Arab-Muslim world: Sîra. It underlines, besides, the particularity of the intertextual tradition which joins most of the Lives of Mahomet written in West. A particular attention is granted to the motivations of their authors bound mostly to the historic and literary contexts.The second part describes the literary processes used by our authors having had the effect of compromising the prophetic mission of the prophet. Resort to erroneous translations of the Koran, the inventions, the deformations of some accounts, no means was saved to underline the deceptive aspect of his prophecy.The third part confronts the figure of Mahomet to the one of Jesus and Moses. To point out that the Koran was not able to be written by none other that the prophet of the Islam. Our authors took care of comparing some episodes of the life of these three men by emphasizing what distinguished them. In the term of our study, we tried to show that all the Lives of Mahomet drafted in Europe join in an intertextual tradition which draws its origins from the Latin texts dating medieval period. This thesis would want to contribute to a history of the ways of thinking and transmission of texts

Abstract:
Medijska politika u Bosni i Hercegovini od samog početka rata do danas uglavnom ima dvojako i politički koordinirano izvještavanje o temi bosanskohercegovačke državnosti. Snažna poslijeratna intervencija međunarodne zajednice u medijsku oblast više je išla u pravcu uspostavljanja slobodnih medija i sprečavanja govora mržnje nego u pravcu konkretnog onemogućavanja stvaranja etnonacionalnih “slobodnih” medija koji su iskorišteni kako bi osnažili etničke podjele. Rezultat toga je oštro podijeljen javni diskurs, općenito i o bosanskohercegovačkoj državnosti, ali i o ZAVNOBiH-u. U ovom su članku kritički analizirani načini na koje se piše o ZAVNOBiH-u u poslijeratnim i današnjim dnevnim listovima. Analiza je podijeljena u dva dijela, u prvom su prikazani primjeri pozitivnog ili neutralnog govora o ZAVNOBiH-u, u kojima je on mahom predstavljen kao temelj državnosti Bosne i Hercegovine, a u drugom su tekstovi s negativnim tonom koji sadrže otvoreni pokušaj i besramno krivotvorenje historije. Najveća pažnja posvećena je antipropagandi prema ZAVNOBiH-u zbog toga što je to, u jednom dijelu Bosne i Hercegovine, politički kreiran i najučestaliji vid pisanja o ovoj temi.
