Abstract:

Abstract:
Background. Biological agents used to treat moderate-to-severe plaque psoriasis have been associated with Candida infection and other serious infections. It is, however, necessary to verify whether biologic agents increase the risk of Candida infection and serious infections and whether these risks vary among biologics. Methods. PubMed, EMBASE, and Cochrane Library were searched for eligible randomized controlled trials (RCTs) from their inception to December 2021. Results from individual RCT were pooled using Peto’s method with a fixed-effects model, and I2 was calculated to assess the heterogeneity. A Cochrane collaboration tool was used to examine bias risk, and Grades of Recommendation, Assessment, Development, and Evaluation (GRADE) were used to assess the quality of evidence. Results. This study included 48 published articles with data from 52 RCTs involving 27297 participants. The anti-interleukin (IL)-17 agents (95% confidence interval (CI) = 1.54–3.45, P < 0.0001 ) and anti-IL-12/23 agents (95% CI = 1.69–3.83, P < 0.0001 ) were associated with an increased risk of Candida infection compared with placebos, but there was no difference in Candida infection risk between anti-IL-17 agents and tumor necrosis factor inhibitors (TNFi) (95% CI = 0.92–3.07, P = 0.09 ). There was no evidence that the biological agents increased the risk of serious infections in adult psoriasis (95% CI = 0.93–2.06, P = 0.11 ) or that the biologics differed in the risk of serious infections. Conclusions. Our results indicated that anti-IL-17 agents, especially secukinumab, were associated with the increased risk of Candida infection. The clinically used biological agents did not increase the risk of serious infections.

Abstract:
In biologic experiments, in which growth curves are adjusted to sample data, treatments applied to the experimental material can affect the parameter estimates. In these cases the interest is to compare the growth functions, in order to distinguish treatments. Three methods that verify the equality of parameters in nonlinear regression models were compared: (i) developed by Carvalho in 1996, performing ANOVA on estimates of parameters of individual fits; (ii) suggested by Regazzi in 2003, using the likelihood ratio method; and (iii) constructing a pooled variance from individual variances. The parametric tests, F and Tukey, were employed when the parameter estimators were near to present the properties of linear model estimators, that is, unbiasedness, normal distribution and minimum variance. The first and second methods presented similar results, but the third method is simpler in calculations and uses all information contained in the original data.

Abstract:
Abstract The availability of human myeloma cell lines (HMCLs) has drastically benefited out understanding of multiple myeloma (MM). They represent essential resources to the myeloma research community at large who use them to identify and more importantly validate oncogenic events in MM. Furthermore, they represent the front line tools in efforts to identify novel therapeutic agents for MM patients. However, the myeloma research community is not immune to problems of cell line contamination (mixed populations) or systemic errors where HMCLs are labeled incorrectly. As the community evolves towards the development of tailor medicine it is essential that our basic tools are both pure and correct. Otherwise, a potentially beneficial therapeutic agent designed for a specific patient subset maybe lost simply because of a simple laboratory mix-up at some point over the years. To that end we have developed a simple PCR based method that can be used to validate the purity and authenticity of HMCLs. First two reference collections of over 50 HMCL maintained at the NCI and Mayo Clinic Arizona were compared using microsatellite fingerprinting. This process identified several previously unnoticed discrepancies. First, in both labs several cell lines that reportedly originated from different patients had the same fingerprints. These include the following unexpected pairs; ANBL-6 and DP–6, CAG and ARP–1, KMS–11 and KMS–20, KMS–11 and KMS–21PE/BM, JIM3 and KPMM2. Second, both KP–6 and KAS6/1 showed a level of cross-contamination with ANBL–6. All of the discrepant cell lines were requested from the original contributor and those that were available were retested. After this step we had identified unique fingerprints for ANBL–6, DP–6, KMS–11, and KMS–20. Furthermore, pure populations of KP–6 and KAS6/1 were confirmed. However, CAG and ARP–1 still had an identical fingerprint. Since the use of microsatellite fingerprinting is an expensive task and the identification of cross-contamination is not very robust we set out to develop better method. We decided to use a simple qualitative PCR method, as the binomial presence or absence of a band makes the interpretation of the fingerprint extremely easy. Furthermore, the high sensitivity of a qualitative PCR can pick up a small amount of contamination in the culture that can be lost in microsatellite analysis. This method involves a multiplex PCR screen that simultaneously interrogates 10 regions of the human genome. The screen is divided into two reactions, one with a panel of highly polymorphic copy number variations (CNV) that are often completely absent in some individuals, and a second one based on known biologic events present in the cell lines. The integration of the results from the CNV and Biological Fingerprints will identify each HMCL as a unique entity. We validated the methodology by confirming that this qualitative screen could pick up the cross–contamination identified in the original KP–6 and KAS6/1 samples. As our understanding of myeloma increases and we strive to develop new therapies for specific biological entities it will be essential that groups confirm both the authenticity and purity of their test cultures. We hope that widespread use of this simple screening methodology will significantly improve the quality and reproducibility of assays carried out in labs around the world.

Abstract:
The aim of this paper was to verify the effect of the Z'fix (PRP Technologies, France) activator of biological transformation of manure from the viewpoint of the cowshed conditions parameters, produced manure quality, manure application effect on crop yields, and overall economics. Concerning manure production, the application of the Z'fix agent enhanced quality, structure and nutrient content (N total by 23%, P2O5 by 42%, K2O by 17%) in the manure from deep litter housing. Compared to the untreated control, differences in the nutrient content of N total and K2O were statistically significant, NH3 emissions dropped significantly by almost 35%. The economic benefit of manure production with the use of the Z'fix agent demonstrated overall savings at the level of 1,369 CZK/LU/year. The influence of manure produced combined with the PRP Sol application was tested in terms of a boost of crop yield potential of silage maize and of winter wheat. Compared to the control, both crops reached yields higher by 0.7% to 9.8%.

Abstract:
Hepoxylines, arachidonic acid metabolites, are present in many tissues of the body and regulate various cell functions. We investigated the biological effects of hepoxylines B3 (10R and 10S epimers) on the secretory processes using primary cultures of rat pancreatic islet cells, adenohypophyseal ceils, and hepatocytes. Hepoxylines added to culture medium boosted the secretion of insulin and serum albumin and inhibited prolactin secretion. Hepoxyline effect on insulin secretion did not depend on the presence of glucose in the medium. Experiments on a model of type 11 diabetes showed that exogenous hepoxylines partially repair the islet cell sensitivity to glucose. Impaired synthesis of hepoxylines and their metabolism or receptor interactions with pancreatic p-cells may be one pathogenetic factor in the development of non-insulindependent diabetes mellitus. In order to verify this hypothesis, methods and agents boosting and inhibiting the production of endogenous hepoxylines are needed and the effects of hepoxylines on tissues resistant to insulin because of type II diabetes are to be studied.

Abstract:
Background: Curcumin has been shown to exert pleiotropic biological effects, including anti-tumorigenic activity. We previously showed that curcumin controls reactive oxygen species (ROS) levels through the ROS metabolic enzymes, to prevent tumor cell growth. In this study, we synthesized 39 novel curcumin derivatives and examined their anti-proliferative and anti-tumorigenic properties. Methods and Results: Thirty-nine derivatives exhibited anti-proliferative activity toward human cancer cell lines, including CML-derived K562 leukemic cells, in a manner sensitive to an antioxidant, N-acetyl-cysteine (NAC). Some compounds exhibited lower GI50 values than curcumin, some efficiently induced cell senescence, and others markedly increased ROS levels, efficiently induced cell death and suppressed tumor formation in a xenograft mouse model, without any detectable side effects. A clustering analysis of the selected compounds and their measurement variables revealed that anti-tumorigenic activity was most well-correlated with an increase in ROS levels. Pulldown assays and a molecular docking analysis showed that curcumin derivatives competed with co-enzymes to bind to the respective ROS metabolic enzymes and inhibited their enzymatic activities. Conclusions: The analysis of novel curcumin derivatives established the importance of ROS upregulation in suppression of tumorigenesis, and these compounds are potentially useful for the development of an anti-cancer drug with few side effects.

Abstract:
Abstract The high resilience to biological treatments from the landfill leachate is generally associated with the presence of humic substances (HS). The brown color characteristic of this effluent is also related to these substances. Landfill leachate with low biodegradability can make biological treatments unfeasible, which can drive up the cost for the treatment of large leachate volumes. In this context, this research aimed to characterize the leachate in different seasonal periods, and verify the influence of HS species on the biodegradability of the effluent to assist in the selection of adequate treatment techniques. The HS quantification was performed using the modified Lowry method and speciation through fractionation according to the molar masses of the HS species. The tropical regions can be the precursor for the rapid stabilization of biodegradable organic matter. The warmer climate contributed to a reduced BOD/COD ratio (0.03) and the predominance of compounds of lower mass (e.g.: fulvic acids). The tests showed an HS concentration of 26.9% of the total COD in the raw leachate in the rainy season, which increased to 37.3% in the dry season. Approximately 70% of HS species refer to fulvic acids, a fraction identified as having the highest biologic treatment resilience.

Abstract:
The Biological Weapons Convention (BWC) is widely regarded as a treaty whose provisions are difficult to verify because of the paucity of measures to verify compliance within the treaty framework and the nature of the weapons themselves. Advances in biotechnology and their effect on the perceived military utility of biological weapons have focused international attention on this issue. This article examines the concepts of “adequate” and “effective” verification and argues that the treaty falls under the definition of adequate verification in the United States. For other countries, however, the lack of verification measures is of greater concern. The article describes measures that should be added to the BWC to detect violations and promote compliance with the treaty. These include improved methods of resolving allegations of noncompliance, increased reporting requirements for activities permitted under the treaty, greater openness in biological research, and inspections of laboratories and other facilities.

Abstract:
Immunosuppressive drugs commonly used in the treatment of psoriatic arthritis make patients more susceptible to viral, bacterial, and fungal infections because of their mechanism of action. They not only increase the risk of new infections but also act altering the natural course of preexisting infections. While numerous data regarding the reactivation of tuberculosis infection are available in the literature, poor information about the risk of reactivation or exacerbation of hepatitis viruses B and C infections during treatment with biologics has been reported. Furthermore, reported series with biological therapy included short periods of followup, and therefore, they are not adequate to verify the risk of reactivation in the long-term treatment. Our study evaluated patients with a history of hepatitis B and psoriatic arthritis treated with adalimumab and monitored up to six years. During the observation period, treatment was effective and well tolerated in all patients, and liver function tests and viral load levels remained unchanged.

Abstract:
ABSTRACTResveratrol is a phytoalexin, a phenolic compound present in wines and several plants. This compound is related to a broad spectrum of biological activities such as antioxidant and anticarcinogenic effects that are very important in prevention of cancer, cardiovascular diseases and other diseases caused by oxidative processes. Over the last years, biological effects of ionizing radiation in the presence of resveratrol have been studied in different cell cultures. The aim of this study was to verify the effect of gamma radiation on mouse connective tissue cells (NCTC clone 929) in culture in the presence of trans-resveratrol. Cell viabilities were analyzed by neutral red uptake assay. The results demonstrated in vitro the radioprotective effect of trans-resveratrol on cell culture and it was more pronounced when cell culture was irradiated at 500-800 Gy doses in the presence of resveratrol concentrations between 12.5 and 25 μM. These results provide evidence that trans-resveratrol alters the cellular response to ionizing radiation, expanding the knowledge of resveratrol biological properties in physiological and pathological processes, contributing to the development of future studies about the possibility of including resveratrol and its derivatives in dietary supplements given to cancer patients during radiotherapy.

Abstract:
Activated Sludge Models (ASMs) are widely used for biological wastewater treatment plant design, optimisation and operation. In commonly used ASMs, the nitrification process is modelled as a one-step process. However, in some process configurations, it is desirable to model the concentration of nitrite nitrogen through a two-step nitrification process. In this study, the benchmark datasets published by the Water Environment Research Foundation (WERF) were used to develop a two-step nitrification model considering the kinetics of Ammonium Oxidising Bacteria (AOB) and Nitrite Oxidising Bacteria (NOB). The WERF datasets were collected from a chemostat reactor fed about 1,000 mg-NH3-N/L synthetic influent with at different sludge retention times of 20, 10 and 5-d, whereas the pH in the reactor varied in the range of 5.8 and 8.8. Supplemental laboratory batch experiments were conducted to assess the toxicity of nitrite-N on nitrifying bacteria. These tests suggested that 500 mg-N/L of nitrite at pH 7.3 was toxic to NOB and resulted in continuous decrease in bulk oxygen uptake rate. To model this phenomenon, a poisoning model was used instead of the traditional Haldane-type inhibition model. The poisoning model for NOB and AOB with different threshold poisonings for unionised NO2-N and NH3-N concentrations could successfully reproduce the three WERF datasets.

Abstract:
Aim of the study: To verify whether the results of infliximab and adalimumab concentration measurements by the point-of-care method ProciseDx correspond with the concentrations determined by enzyme-linked immunosorbent assay (ELISA). Methods: Twenty-three infliximab (IFX) and twenty-two adalimumab (ADL) concentrations were compared. IFX and ADL trough levels were measured by the ProciseDx point-of-care (POCT) system based on the Förster resonance energy transfer (FRET) principle, and by standard immunoassay (ELISA) in a clinical laboratory. Results: Spearman‘s correlation coefficient for IFX R = 0.9400 (P = 0.0001) and the weighted Cohen‘s kappa of 0.93 indicate a good correlation between data measured by two different measurement systems. The same excellent correlation of values was achieved for ADL, where R = 0.9098 (P = 0.0001) and the weighted Cohen‘s kappa is 0.834. Conclusion: The ProciseDx POCT system is a highly reliable method for measuring serum trough IFX and ADL levels in IBD patients. It is easy to operate and fast, it brings more effectiveness to the IBD biological treatment and reduces financial and time burden of this therapy. Abstract:
In the application of bioinformatics, the existing algorithms cannot be directly and efficiently implement sequence pattern mining. Two fast and efficient biological sequence pattern mining algorithms for biological single sequence and multiple sequences are proposed in this paper. The concept of the basic pattern is proposed, and on the basis of mining frequent basic patterns, the frequent pattern is excavated by constructing prefix trees for frequent basic patterns. The proposed algorithms implement rapid mining of frequent patterns of biological sequences based on pattern prefix trees. In experiment the family sequence data in the pfam protein database is used to verify the performance of the proposed algorithm. The prediction results confirm that the proposed algorithms can’t only obtain the mining results with effective biological significance, but also improve the running time efficiency of the biological sequence pattern mining.

In recent years, the use of biological molecules has offered exciting alternatives to conventional synthetic methods. Specific methods use various biological templates to direct the deposition and patterning of inorganic materials. Here we have established a new electrical model of microtubules as a biological nanoscale circuit based on polyelectrolyte features of cylindrical biopolymers. Our working hypothesis is that microtubules play an active role in sub-cellular computation and signaling via electronic and protonic conductivity and can thus be made useful in hybrid materials that offer novel electronic characteristics. We verify these hypotheses both computationally and analytically through a quantitative model based on the atomic resolution structures of the key functional proteins.

Abstract:
SummaryThe existence of poor biological response to clopidogrel has been shown in some patients. Despite the increasing number of studies, this phenomenon remains difficult to quantify. We performed a systematic review to estimate the prevalence of poor biological response to clopidogrel and investigate the factors known to modulate this. An exhaustive search was performed. Altogether 171 publications were identified, providing data for a total of 45,664 subjects. The estimated prevalence of poor biological response to clopidogrel ranged from 15.9% to 49.5% according to the platelet function assay employed. The assays most frequently used were light transmittance aggregometry (LTA), the vasodilator-stimulated phosphoprotein (VASP) assay and the Verify -now® assay. For all these assays, higher cut-off values were associated with a lower prevalence of poor biological response to clopidogrel. However, when choosing a fixed cut-off point for each assay, the prevalence of poor biological response to clopidogrel was highly variable suggesting that other factors could modulate poor biological response to clopidogrel. Finally, none of the studied factors could apparently explain the variability of poor biological response to clopidogrel. This meta-analysis shows that the prevalence of poor biological response depends on the assay employed, the cut-off value and on various unidentified additional factors.

Abstract:
Constructing network models of biological systems is important for effective understanding and control of the biological systems. For the construction of biological networks, a stochastic approach for link weights has been recently developed by using experimental data and belief propagation on a factor graph. The link weights were variable nodes of the factor graph and determined from their marginal probability mass functions which were approximated by using an iterative scheme. However, there is no convergence analysis of the iterative scheme. In this paper, at first, we present a detailed explanation of the complicated multistep process step by step with a network of small size and artificial experimental data, and then we show a sufficient condition for the convergence of the iterative scheme. Numerical examples are given to illustrate the whole process and to verify our result.

Abstract:
High-throughput sequencing (HTS) has demonstrated capabilities for broad virus detection based upon discovery of known and novel viruses in a variety of samples, including clinical, environmental, and biological. An important goal for HTS applications in biologics is to establish parameter settings that can afford adequate sensitivity at an acceptable computational cost (computation time, computer memory, storage, expense or/and efficiency), at critical steps in the bioinformatics pipeline, including initial data quality assessment, trimming/cleaning, and assembly (to reduce data volume and increase likelihood of appropriate sequence identification). Additionally, the quality and reliability of the results depend on the availability of a complete and curated viral database for obtaining accurate results; selection of sequence alignment programs and their configuration, that retains specificity for broad virus detection with reduced false-positive signals; removal of host sequences without loss of endogenous viral sequences of interest; and use of a meaningful reporting format, which can retain critical information of the analysis for presentation of readily interpretable data and actionable results. Furthermore, after alignment, both automated and manual evaluation may be needed to verify the results and help assign a potential risk level to residual, unmapped reads. We hope that the collective considerations discussed in this paper aid toward optimization of data analysis pipelines for virus detection by HTS.

Abstract:
This study discusses the calculation of entropy of discrete-time stochastic biological systems. First, measurement methods of the system entropy of discrete-time linear stochastic networks are introduced. The system entropy is found to be characterized by system matrices of the discrete-time biological systems. Secondly, the system entropy of nonlinear discrete-time stochastic biological systems is discussed and is calculated based on a global linearization method. The approximation of the values of system entropy of nonlinear stochastic systems needs to solve an optimization problem that is constrained by a kind of linear matrix inequality (LMI). Finally, a practical biochemical system is provided to verify the effectiveness of the proposed calculation method.

Abstract: The objective of this work was to verify the use of a laser biosensor for the microbial metabolic activity assessment of kefir vinegar. Kefir grains were inoculated in apple must and were analyzed daily using the biospeckle technique. The initial biological activity was of 14.21 pixels per absolute value of differences (AVD). The biological activity of kefir grains decreased in the early days of fermentation and increased on the fourth day to 11.51 pixels per AVD; however, on the last day, the biological activity of kefir grains decreased to 7.12 pixels (alcoholic fermentation) and to 6.77 pixels per AVD (acetic fermentation). This new biospeckle methodology facilitates the microbiological control in fermentation processes.

Abstract:
It is estimated that a quarter of all feline neoplasms affect the integumentary system. Cytological examination is of admirable importance for detection of neoplasms in companion animals, being considered a simple and non-invasive method. To date, there are limited information regarding the prevalence of feline skin cancer as well as the use of cytopathology as a diagnostic tool. In this sense, the study aimed to characterize cutaneous and subcutaneous tumors in 192 cats from the archives of a private clinic in São Paulo-SP, Brazil, specialized in the care of felines. Data regarding the animal (breed definition, sex, and age group) and tumor characteristics (biological behavior, cytomorphological category of neoplasm, and cytological suggestion for neoplasm) were obtained in a five-year period. A 95% confidence interval (CI) was estimated to verify the statistical difference between the animal and tumor characteristics. The chi-square test was carried out to verify the association between the tumor biological behavior and animal variables, as well as other tumor characteristics. Most cats were mixed breed and aged 11 to 15 years. Malignant tumors were predominant. A statistical association was observed between cytomorphological category of neoplasm and biological behavior (p<0.001). Mesenchymal (24.5%) and epithelial tumors (25%) presented the highest frequency among those benign and malignant, respectively. The cytological suggestion for neoplasm was also statistically associated with biological behavior (p<0.001). The highest percentage of occurrence of benign and malignant tumors consisted of lipomas (22.9%) and sarcomas (19.3%), respectively.

Summary The modelling of biological intra-cellular pathways requires the systematic capture and representation of interactions between components that are biologically correct and computationally rigorous. The challenge is two fold, to verify and extend our understanding of such pathways by comparing in silico models to experiments; and to ensure that such models are understandable by biologists and for checking biological validity. In this report we present a graphical notation, the Edinburgh Pathway Notation (EPN), which satisfies the central biologically driven requirements while providing a strict formal framework for analysis. The EPN emphasises the use of a logical representation of pathways, which is particularly suited to pathways were some mechanisms are not known in detail.

Abstract:
Summary Public genomic and proteomic databases can be affected by a variety of errors. These errors may involve either the description or the meaning of data (namely, syntactic or semantic errors). We focus our analysis on the detection of semantic errors, in order to verify the accuracy of the stored information. In particular, we address the issue of data constraints and functional dependencies among attributes in a given relational database. Constraints and dependencies show semantics among attributes in a database schema and their knowledge may be exploited to improve data quality and integration in database design, and to perform query optimization and dimensional reduction. We propose a method to discover data constraints and functional dependencies by means of association rule mining. Association rules are extracted among attribute values and allow us to find causality relationships among them. Then, by analyzing the support and confidence of each rule, (probabilistic) data constraints and functional dependencies may be detected. With our method we can both show the presence of erroneous data and highlight novel semantic information. Moreover, our method is database-independent because it infers rules from data. In this paper, we report the application of our techniques to the SCOP (Structural Classification of Proteins) and CATH Protein Structure Classification databases.

Abstract:
Abstract Background Inflammatory bowel disease (IBD) disease activity during pregnancy is related to adverse neonatal and pregnancy-related outcomes. Biologics are used to suppress disease activity, however, since there is known transplacental passage, the American Gastroenterology Association (AGA) recommends timing the final dose with drug-specific half-lives although there is little evidence demonstrating adverse outcomes. Aims We aim to assess the safety of early versus late discontinuation of biologics according to drug-specific half-lives by comparing various neonatal and pregnancy-related outcomes. Methods This is a REB approved single-center retrospective cohort study on all patients with IBD ≥18 years of age on a biologic agent prior to conception, have a documented final dose during pregnancy, and were seen at Mount Sinai Hospital from 2016–2019. Neonate and pregnancy-related outcomes were compared amongst the two groups (Table 1) using the student’s t-test (birthweight, gestational age, Apgar scores) and Fischer’s exact test (NICU admission, congenital anomalies, GBS, chorioamnionitis) analyzed in SPSS Version 27. The level of significance was set at p<0.05. Results We identified 53 patients on biologics pre-conception. 26 patients had a documented final dose (19 early cohort, 7 late cohort) and were included in the analysis. Aside from mean birthweight (3014 vs 3561 g, p=0.036), there were no statistically significant differences between the early and late cohorts for gestational age (37.4 vs 39.0 weeks, p=0.20), 1- and 5-min Apgar scores (7.8 vs 8.8, p=0.37 and 8.5 vs 9.0, p=0.49), NICU admissions (p=0.54), congenital anomalies (p=1.00), GBS (p=0.55), and chorioamnionitis (p=1.00). Conclusions Overall, our study suggests that early and late discontinuation of biologics have comparable safety profiles based on various neonatal and pregnancy-related outcomes. In fact, we see significantly higher birthweights in the late cohort along with a consistent (non-statistically significant) trend of later gestational ages, and higher Apgar scores. Further, no cases involving NICU admissions, congenital abnormalities, GBS, or chorioamnionitis were seen in the late cohort. Next, we hope to verify our findings by conducting a prospective cohort study with a larger study population and more comprehensive data collection. This will provide higher statistical power and allow for additional subgroup analyses based on objective disease activity (FCP levels) and therapeutic drug monitoring (serum drug levels). Using a simple signal model built with experimental data, we designed a detection and monitoring procedure for the fluorescence at a single location. Signal simulations have been performed to verify the operation of the system. The results of the simulation indicate the system is able to detect anomaly with small contrast between a signal and the background. The results will have to be extended to area surveillance and a more complete signal model for various environments in natural conditions is required

Abstract:
Flow cytometry is a examination method which can analyse and sort unicellular or biological particles . For the requirement of the width and the flowage of sample flow in the laser detection area , this paper designs a sheath flow system of flow cytometry through solidworks software based on the theory of hydrodynamic focusing. Simulating and calculating this model through solidworks flow simulation software, the simulated results meet fully the actual experiment for unicellular and biological particles. The simulated results can verify the correctness of the sheath flow system, and it has certain theoretical significance for actual design of sheath system about flow cytometry.
