Abstract:
OTUB1 is a deubiquitinating enzyme that cleaves Lys-48–linked polyubiquitin chains and also regulates ubiquitin signaling through a unique, noncatalytic mechanism. OTUB1 binds to a subset of E2 ubiquitin-conjugating enzymes and inhibits their activity by trapping the E2∼ubiquitin thioester and preventing ubiquitin transfer. The same set of E2s stimulate the deubiquitinating activity of OTUB1 when the E2 is not charged with ubiquitin. Previous studies have shown that, in cells, OTUB1 binds to E2-conjugating enzymes of the UBE2D (UBCH5) and UBE2E families, as well as to UBE2N (UBC13). Cellular roles have been identified for the interaction of OTUB1 with UBE2N and members of the UBE2D family, but not for interactions with UBE2E E2 enzymes. We report here a novel role for OTUB1–E2 interactions in modulating E2 protein ubiquitination. We observe that Otub1−/− knockout mice exhibit late-stage embryonic lethality. We find that OTUB1 depletion dramatically destabilizes the E2-conjugating enzyme UBE2E1 (UBCH6) in both mouse and human OTUB1 knockout cell lines. Of note, this effect is independent of the catalytic activity of OTUB1, but depends on its ability to bind to UBE2E1. We show that OTUB1 suppresses UBE2E1 autoubiquitination in vitro and in cells, thereby preventing UBE2E1 from being targeted to the proteasome for degradation. Taken together, we provide evidence that OTUB1 rescues UBE2E1 from degradation in vivo.

Abstract:
Single-nucleotide polymorphisms (SNPs) in RNF213, which encodes a 591-kD protein with AAA+ ATPase and RING E3 domains, are associated with a rare, autosomal dominant cerebrovascular disorder, moyamoya disease (MMD). MMD-associated SNPs primarily localize to the C-terminal region of RNF213, and some affect conserved residues in the RING domain. Although the autosomal dominant inheritance of MMD could most easily explained by RNF213 gain-of-function, the type of ubiquitylation catalyzed by RNF213 and the effects of MMD-associated SNPs on its E3 ligase activity have remained unclear. We found that RNF213 uses the E2-conjugating enzymes UBE2D2 and UBE2L3 to catalyze distinct ubiquitylation events. RNF213-UBED2 catalyzes K6 and, to a lesser extent, K48-dependent poly-ubiquitylation in vitro, whereas RNF213-UBE2L3 catalyzes K6-, K11-, and K48-dependent poly-ubiquitylation events. MMD-associated SNPs encode proteins with decreased E3 activity, and the most frequent MMD allele, RNF213R4810K, is a dominant-negative mutant that decreases ubiquitylation globally. By contrast, MMD-associated RNF213 SNPs do not affect ATPase activity. Our results suggest that decreased RNF213 E3 ligase activity is central to MMD pathogenesis.

Abstract:
In this study, we investigated the potential prognostic value of ubiquitin-conjugating enzyme E2D1 (UBE2D1) RNA expression in different histological subtypes of non-small-cell lung cancer (NSCLC). A retrospective study was performed by using molecular, clinicopathological, and survival data in the Cancer Genome Atlas (TCGA)—Lung Cancer. Results showed that both lung adenocarcinoma (LUAD) (N=514) and lung squamous cell carcinoma (LUSC) (N=502) tissues had significantly elevated UBE2D1 RNA expression compared to the normal tissues (p<0.001 and p=0.036, respectively). UBE2D1 RNA expression was significantly higher in LUAD than in LUSC tissues. Increased UBE2D1 RNA expression was independently associated with shorter OS (HR: 1.359, 95% CI: 1.031–1.791, p=0.029) and RFS (HR: 1.842, 95% CI: 1.353–2.508, p<0.001) in LUAD patients, but not in LUSC patients. DNA amplification was common in LUAD patients (88/551, 16.0%) and was associated with significantly upregulated UBE2D1 RNA expression. Based on these findings, we infer that UBE2D1 RNA expression might only serve as an independent prognostic indicator of unfavorable OS and RFS in LUAD, but not in LUSC.

Abstract:
Abstract Genetic variation in the enzymes that catalyze posttranslational modification of proteins is a potentially important source of phenotypic variation during evolution. Ubiquitination is one such modification that affects turnover of virtually all of the proteins in the cell in addition to roles in signaling and epigenetic regulation. UBE2D3 is a promiscuous E2 enzyme, which acts as an ubiquitin donor for E3 ligases that catalyze ubiquitination of developmentally important proteins. We have used protein sequence comparison of UBE2D3 orthologs to identify a position in the C-terminal α-helical region of UBE2D3 that is occupied by a conserved serine in amniotes and by alanine in anamniote vertebrate and invertebrate lineages. Acquisition of the serine (S138) in the common ancestor to modern amniotes created a phosphorylation site for Aurora B. Phosphorylation of S138 disrupts the structure of UBE2D3 and reduces the level of the protein in mouse embryonic stem cells (ESCs). Substitution of S138 with the anamniote alanine (S138A) increases the level of UBE2D3 in ESCs as well as being a gain of function early embryonic lethal mutation in mice. When mutant S138A ESCs were differentiated into extraembryonic primitive endoderm, levels of the PDGFRα and FGFR1 receptor tyrosine kinases were reduced and primitive endoderm differentiation was compromised. Proximity ligation analysis showed increased interaction between UBE2D3 and the E3 ligase CBL and between CBL and the receptor tyrosine kinases. Our results identify a sequence change that altered the ubiquitination landscape at the base of the amniote lineage with potential effects on amniote biology and evolution.

Abstract:
The aim of the present study was to determine a set of reference genes in granulosa cells of dominant follicles that are suitable for relative gene expression analyses during maternal and follicular aging. Granulosa cells of growing and preovulatory dominant follicles were collected from aged and young cows (maternal aging study) and from FSH-stimulated follicles developing under different durations of FSH treatment (follicular aging study). The mRNA levels of the two commonly used reference genes (GAPDH, ACTB) and four novel genes (UBE2D2, EIF2B2, SF3A1, RNF20) were analysed using cycle threshold values. Results revealed that mRNA levels of GAPDH, ACTB, EIF2B2, RNF20, SF3A1 and UBE2D2 were similar (P > 0.05) between dominant follicle type, age and among follicles obtained after FSH-stimulation, but differed (P = 0.005) due to mRNA processing (i.e. with versus without amplification). The stability of reference genes was analysed using GeNorm, DeltaCT and NormFinder programs and comprehensive ranking order was determined using RefFinder. The mRNA levels of GAPDH and ACTB were less stable than those of UBE2D2 and EIF2B2. The geometric mean of multiple genes (UBE2D2, EIF2B2, GAPDH and SF3A1) is a more appropriate reference control than the use of a single reference gene to compare relative gene expression among dominant and FSH-stimulated follicles during maternal and/or follicular aging studies.

Abstract:
Abstract All-trans retinoic acid (ATRA) has been widely used in differentiation therapy for acute promyelocytic leukemia (APL). ATRA binds to retinoic acid receptor (RAR) and triggers the formation of the transcription coactivator complex, which leads to changes in gene expression, APL cell-cycle arrest and differentiation, and clinical remission. The mechanisms responsible for ATRA's beneficial effects are still ill-defined. Here, we conducted a large-scale, unbiased short hairpin RNA (shRNA) screen aiming to identify mediators of ATRA-induced differentiation and growth arrest of APL cells. Twenty-six proteins were identified. They cover a wide range of cellular functions, including gene expression, intracellular signaling, cell death control, stress responses, and metabolic regulation, indicating the complexity of ATRA-induced cell growth control and differentiation in APL. One of these proteins, the ubiquitin-conjugating enzyme UBE2D3, is up-regulated in ATRA-treated acute promyelocytic NB4 cells. UBE2D3 is physically associated with cyclin D1 and mediates ATRA-induced cyclin D1 degradation. Knocking down UBE2D3 by RNA interference (RNAi) leads to blockage of ATRA-induced cyclin D1 degradation and cell-cycle arrest. Thus, our results highlight the involvement of the ubiquitin-mediated proteolysis pathway in ATRA-induced cell-cycle arrest and provide a novel strategy for modulating ATRA-elicited cellular effects.

Abstract:
In most eukaryotic organisms, the ubiquitination pathway is one of the most important and versatile signaling systems in use. It is integral to processes such as protein degradation and homeostasis, DNA repair cell cycle regulation, signaling and regulation, epigenetics, and many more. Ubiquitin (Ub) is a short polypeptide of 8.6 kDa, 76 residues that functions as a reversible post-translation modification (PTM). It furthermore contains 7 different lysine residues (K6, K11, K27, K29, K33, K48, K63), all of which can form isopeptide linkages with one another to link individual Ub moieties to form unique polyUb chains onto substrates. The type of polyUb chain a substrate gets labeled with can determine the subsequent activity of that substrate. Substrate ubiquitination is achieved through an enzymatic cascade. First, an E1-activating enzyme activates a free Ub moiety. Then Ub is transferred onto an E2-conjugating enzyme, and finally an E3 ligase interacts with both substrate and E2~Ub complex to facilitate Ub transfer onto a substrate. Within this scheme, the E2-enzyme acts as a master manipulator in that, it controls when, where and how a ubiquitin chain is transferred onto a substrate. Irregular activity of E2-conjugating enzyme has been implicated in a wide variety of diseases such as cancer, neurodegenerative diseases, muscular dystrophy, genetic azoospermia and more. While attempts have been made to inhibit other ubiquitination cascade enzymes such as E3 ligases and E1-activating enzymes, there is a strikingly small number of inhibitors specifically targeting E2 enzymes mainly due to the high degree of structural conservation that exists among members of the E2 enzyme family. In this work, we introduce 3 novel linked-domain protein inhibitors of the E2-conjugating enzyme Ube2D. We covalently attached either UHRF1 RING domain or an affinity optimized U-box domain, with UHRF1 UBL domain or UbvD1.1 (A ubiquitin variant specific for Ube2D), through a glycine-serine linker, producing 3 unique inhibitors: Ring-UBL (RU), U-box-UBL (UU), and U-box-UbvD1.1 (UUD1.1). In this way, we attempt to specifically inhibit Ube2D for two purposes : 1) While Ube2D can interact with the largest number of E3 ligases and facilitate the largest number of polyUb chains, very little is known about cellular phenotypes specifically associated with Ube2D; 2) We want to establish whether targeting the E2 enzyme in general can be utilized as a viable therapeutic treatment for cancer. We show that all three inhibitors are able to inhibit ubiquitin assays using Ube2D and using ITC we measured binding affinities of UUD1.1 (5 nM) > UUWT (300 nM) > RU WT (3 µM). Furthermore, we found that all inhibitors could prevent E1, E3 and backside binding domain interactions simultaneously, which single domain UBL could not. UU and RU showed specificity towards Ube2D when tested against APC/C and Cullin1 E3 ligases and their cognate E2 enzymes. We propose that linking domains in this way, by targeting the backside binding domains of E2 enzymes, could be a strategy that can be standardized and applied to the rest of the E2 enzyme family as well. In vivo testing must now elucidate whether these inhibitors can provide more information about the cellular role of Ube2D and whether it is a viable therapeutic target to treat cancer.

Abstract: It's suggested that both B-mode and Doppler ultrasonography could be used to obtain the diagnosis of mastitis in goats on a trustful and non-invasive way, therefore, this study aims to evaluate the sonographic characteristics of the udder and teats and to determine the Doppler indexes of mammary artery at its bifurcation in healthy animals, as well as in animals with both subclinical or clinical mastitis. Thirty animals among Saanen and Alpine Brown goats aged between 2 and 5 years were arranged in three groups, healthy animals (GS), animals with subclinical mastitis (GMSC) and animals with clinical mastitis (GMC). The animals underwent clinical examinations to verify the occurrence of mastitis. The milk was evaluated using the strip cup test and California Mastitis Test (CMT). Using the B-mode, the sonographic characteristics (echotexture and echogenicity) and biometry (diameter and area of the udder cistern, diameter and area of the teat cistern and thickness of the teat wall) were evaluated. Using Doppler ultrasonography, the vascular indexes of the mammary artery were obtained. It was observed hiperecogenicity with solid component in the gland cistern when comparing animals with clinical mastitis and healthy mammary tissue. Regarding the echotexture of the breast tissue, there was heterogeneity in the mammary parenchyma on the three groups, for the milk, it was observed homogeneity for animals on GS and GMSC and heterogeneity for animals on GMC. Grey-scale quantitative assessment revealed increase in echogenicity (mean value) for all the structures when comparing the three groups. Biometry didn't reveal statistical difference between groups, for none of the evaluated structures. Doppler examination of the mammary artery showed the decrease of final diastolic velocity (VDF) and raise of pulsatility index (IP) between groups. The association of B-mode and Doppler ultrasonography is useful for the evaluation of the udder of ...

Abstract: This work aimed to evaluate the effect of use of protected fat in the diet of Bergamasca ewes on its performance and weight ranging. It was used 77 ewes allocated in 2 homogeneous groups by partutition and age. Following diets were used: control diet (C): corn silage and concentrate; and protected fat diet (GP): same of C and ruminally protected fat (35 g/ewe/d) added to concentrate. Diets were isoenergetic and isonitrogenous, containing 16% CP and 70% TDN on a dry-matter basis. lambs were kept with their mothers in pasture during daytime and were separated at night. They were returned to their mothers after the morning and were weaned at 45 days of age. After 48 hs postpartum, ewea were machine milked once a day at 7h 00, and milk production was daily measured for a period of 60 days. Milk samples were collected for protein and fat determination. Treatment GP presented higher daily average milk production after lambs weaning (0.531 vs 0.489 kg/head/d), however, average milk production of the whole period was not different (0.468 vs 0.453 kg/head/d for GP and C, respectively). Adjusted milk production for 6.5% fat and 6.5% fat and 5.8% protein were similar between treatments. After weaning, treatment C presented higher milk fat content. The use of 3.5% of protected fat on ewes concentrate was economically viable and milk production increases 12.7% after seventh lactation week.

Brick, Rachael A. "Palaeoproterozoic eclogite formation in Tanzania: a structural, geochronological, thermochronological and metamorphic study of the Usagaran and Ubende orogenic belts." Thesis, 2011. http://hdl.handle.net/2440/70891.

Abstract:
Eclogites and other high-P low-T rocks have been used to understand changing tectonic regimes and the processes which have shaped the Earth. Uncertainty exists over the tectonic setting of Palaeoproterozoic high-pressure rock formation with several workers proposing that deep subduction, the most commonly inferred method for modern high-pressure metamorphism, was not functioning at the time these rocks formed. Tanzania hosts two of the oldest in-situ eclogites in the 2.0 Ga Usagaran and 1.85 Ga Ubendian orogenic belts, with km-scale eclogite & retrograde-eclogite sheets in these locations interlayered with felsic gneisses and amphibolites. These orogenic belts form the south-eastern and south-western margins of the Tanzanian Craton. Based on detrital zircon study on stream sediments the Tanzanian Craton formed between 2850 – 2500 Ga with magmas derived from an evolved (TDM crustal = 3.2 Ga) source. Lu-Hf studies on metasedimentary rocks show the Ubende and Usagaran Belt’s crustal material formed between 1850 – 2050 Ma from a more evolved magma source (TDM crustal = 2.6 Ga) that also reworked some Archaean material from the Tanzanian Craton. The Ubende and Usagaran belts have similar but not identical crustal evolution histories through the Archaean and Palaeoproterozoic, but the Mesoproterozoic evolution of the Ubende diverges from the Usagaran. The Songea district, situated at the junction of these orogenic belts, has a separate crustal evolution and does not form the link between the two orogens. The youngest zircon population (1.0 – 1.2 Ga) may be derived from the Irumide Belt, and has a mixed (TDM crustal = 2.1 and 1.3 Ga) magma source. Thus the belts, sometimes referred to as a continuous orogenic system, are in fact distinguishable by their crustal evolution and the timing of sedimentation and metamorphism. Ubendian eclogites have been dated using ⁴⁰Ar/³⁹Ar at 1848±6 Ma (Boven et al., 1999). ⁴⁰Ar/³⁹Ar thermochronology on a suite of five samples coupled with U-Pb geochronology yields a new metamorphic age for the Ubende Belt. An age of ~1070 Ma is preserved in zircon within metasedimentary rocks with cooling below ~500 °C at ~1020 Ma. Structures in the Usagaran Belt are consistent with sinistral transpression associated with collision between the Tanzanian craton and an unknown continent. The metasedimentary rocks of the eastern Usagaran rocks are inconsistent with being derived from the Tanzanian Craton, indicating the existence of an as yet unidentified continental block as part of the collisional event. Rocks from the western Usagaran are more consistent with being derived from the craton, with some input of sediment derived from local igneous activity, possibly a volcanic arc. Two metamorphic events were recognised in the Usagaran belt. Usagaran metamorphism occurred over ~20 My between 2007 and 1991 Ma. The East African orogen affected these rocks during the Neoproterozoic, and is recorded in zircon growth in the east of the orogen at 577 ± 17 Ma. Peak eclogite–facies P-T conditions in the Usagaran Orogeny (17.2 ± 3.6 kbar, 839 ± 173 ºC) were slightly higher temperature than previously published. Lithologies intercalated with eclogite in the eclogite body experienced conditions of at least 13.4 ± 2 kbar, 920 ± 130 ºC, however there is no evidence of pelitic rocks having experienced the 17 kbar which the eclogites saw. Fe-Mg diffusion modeling on garnet-biotite shows that country-rock pelites cooled at ~1-2 °C/My, compared to 25ºC/My for eclogites between 1999 and 1991 Ma. All of these facts are consistent with the eclogite body having formed during subduction of Palaeoproterozoic sea-floor which became intercalated with metasediments and other metaigneous rocks during exhumation. The surrounding blocks of the Isimani suite did not experience eclogite-facies metamorphism but were tectonically juxtaposed during exhumation. All this strongly supports a Palaeoproterozoic subduction-related origin for eclogites in the Usagaran Belt.

Abstract:
ABSTRACT Records of high-pressure/low-temperature (HP-LT) metamorphic interfaces are not common in Precambrian orogens. It should be noted that the association of HP-LT metamorphic interfaces and strongly deformed ocean plate stratigraphy that form accretionary prisms between trenches and magmatic arcs are recognized as hallmark signatures of modern plate tectonics. In East Africa (Tanzania), the Paleoproterozoic Ubendian-Usagaran Belt records a HP-LT metamorphic interface that we consider as a centerpiece in reviewing the description of tectonic units of the Ubendian-Usagaran Belt and defining a new tectonic model. Our new U-Pb zircon age and the interpretations from existing data reveal an age between 1920 and 1890 Ma from the kyanite bearing eclogites. This establishment adds to the information of already known HP-LT metamorphic events at 2000 Ma, 1890–1860 Ma, and 590–520 Ma from the Ubendian-Usagaran Belt. Arc–back-arc signatures from eclogites imply that their mafic protoliths were probably eroded from arc basalt above a subduction zone and were channeled into a subduction zone as mélanges and got metamorphosed. The Ubendian-Usagaran events also record rifting, arc and back-arc magmatism, collisional, and hydrothermal events that preceded or followed HP-LT tectonic events. Our new tectonic subdivision of the Ubendian Belt is described as: (1) the western Ubendian Corridor, mainly composed of two Proterozoic suture zones (subduction at 2000, 1920–1890, Ma and 590–500 Ma) in the Ufipa and Nyika Terranes; (2) the central Ubendian Corridor, predominated by metamorphosed mafic-ultramafic rocks in the Ubende, Mbozi, and Upangwa Terranes that include the 1890–1860 Ma eclogites with mid-ocean ridge basalt affinity in the Ubende Terrane; and (3) the eastern Ubendian Corridor (the Katuma and Lupa Terranes), characterized by reworked Archean crust.

Abstract:
A typical way to build surface numerical models or Digital Elevation Models (DEMs) for Geographical Information Systems (GIS) is by processing the stereo images obtained from, for example, aerial photography or SPOT satellite data. These GIS can perform many computations involving their geographic databases. The quality control of a geographic database, and in particular the topological and geometric integrity, are, therefore, important topics (Guptill & Morrison, 1995; Harvey, 1997; Laurini & Milleret-Raffort, 1993; Ubeda & Servigne, 1996). The geometric quality control of the stored DEM is what we are concerned with here. “Quality” means the geometric precision measured in terms of the difference between a DEM and a reference DEM (R-DEM). We assume the R-DEM is a faithful model of the actual surface. Its point density may be greater than the DEM point density.

Abstract:
As an energy absorption member, fiber-reinforced composites (FRPs) are more favorable because they are light in weight and possess better energy absorption capabilities as compared to their metal counterparts. However, the energy absorbing mechanisms of FRP are complicated owning to the multi-micro fractures. Therefore, in this study, the designs of FRP tubes were carried out with considerations directed at the energy absorbing mechanisms. Two methods based on the design of the energy absorbed by bending of the fronds (Ubend) and the energy absorbed by fiber fractures (Uff) are concentrated. Here the bending behavior of frond can be considered as the bending beam by an external force. And it is found that Ubend is affected directly by the inertia moment I, which is affect by the geometry. Therefore, FRP tubes were fabricated to have a geometry combined with a bigger I. Additional, in order to get more fiber fractures to get an increased Uff, the design of bending stress, σ, was carried out. FRP tubes bending towards one side only rather than two sides are proposed to get bending fronds with a double thicker thickness, which in turn led to high stresses, many fiber fractures and high energy absorption.
