Full textMammals host very diverse microbial communities. Among these, the gut microbiota plays a crucial role in host health. Gut bacteria utilize various polysaccharides and oligosaccharides as carbon sources, using complex protein machineries to degrade these substrates into assimilable monosaccharides. Bacteroidota represents one of the dominant phyla in mammal gut microbiomes. They produce a series of proteins necessary for the sensing, capture, transport and degradation of polysaccharides and oligosaccharides. These complex machineries are encoded by polysaccharide utilization loci (PULs). Among the proteins encoded by PULs, cell surface glycan-binding proteins (SGBPs) are essential for the efficient capture of substrates surrounding the cells. In this thesis work, we focused on the characterization and engineering of Bacteroidota transporters, in particular their SGBP components, identified from the human and bovine gut microbiomes. The aim was to elucidate the structure-function relationships of the different protein elements of these transporters, involved in the utilization of dietary or microbial glycans in gut microbiomes. We first characterized the function and crystallographic structure of a SusD-like protein (referred to F5_SusD-like here) encoded by a xylooligosaccharide (XOS) PUL from an uncultured human gut Bacteroides species, which is conserved in the prominent Bacteroides vulgatus species. Despite its inability to bind to XOS, that are the cognate substrates of the F5_PUL, the F5_SusD-like protein is essential for the uptake functionality. Structural analysis revealed disordered loops and misaligned key residues, which could be responsible for the inability of this SGBP-like protein to bind XOS. Then, we investigated the specificity of F5_SusC/D and F5_MFS transporters towards XOS by introducing aβ-mannosidase into the periplasm of the recombinant E. coli strains harboring these transporters. This approach aimed at determining if the transporters could uptake mannotriose, which would be degraded to monosaccharides by the β-mannosidase and support E. coli growth. Using F5 variants previously constructed by Tauzin et al., we complemented the F5 oligosaccharide utilization system with the BT_0458 β-mannosidase from the GH2 CAZy family. Our preliminary data suggest that the F5 transporters cannot recognize and transport mannotriose, indicating a probable strict specificity towards XOS. Subsequently, we explored the potential of adaptive laboratory evolution (ALE) to engineer the recombinant F5_XOS utilization pathway in E. coli. After serial sub-cultures of the F5_XOS containing E. coli strains, the mutation rates and positions were assessed by next-generation sequencing. This preliminary study indicated that ALE could serve to improve transporter functions and provided the basis for further investigation of the structure-function relationships of oligosaccharide transporters under evolutionary pressures. Finally, we characterized another SusD-like protein (referred to 41O1_SusD) encoded by a β-glucan utilization locus from a metagenomic clone isolated from the bovine rumen microbiome. Functional characterization showed that the 41O1_SusD-like protein exhibits binding affinity for β-1,6 branched β-1,3-glucans. Structural comparison with homolog SusD-like proteins highlighted a similar pattern of substrate recognition, involving three tryptophan residues. Our findings provided advances in the understanding of the role played by SusD-like proteins in plant cell wall and/or fungal polysaccharide utilization in the cow rumen. Overall, this thesis generated advances in the understanding of the structure-function relationships of SusD-like proteins. In the long term, the findings will contribute to the development of potential applications in synthetic biology and microbial engineering for enhanced polysaccharide utilization

Full textIntroduction: In last years, several epidemiological studies have shown the presence of a link between vitamin D deficiency and the metabolic syndrome and some of its components. However, the knowledge of this association is insufficient and the available studies do not allow us to establish a clear causal relationship between the two entities. Hypothesis: The hypothesis of this thesis is that the study of vitamin D deficiency, in different clinical situations related to the metabolic syndrome, will increase the current knowledge of this association. Objectives: The main objective of this thesis was to determine the relationship of vitamin D deficiency with medical conditions related to the metabolic syndrome, and to evaluate the possible predictors of this association. Material and methods: We performed three independent studies in subjects with overweight or obesity, type 2 diabetes and familial combined hyperlipidemia. The first was a cross-sectional study and the second and third studies were transversal and included a longitudinal sub-study following the improvement of glycemic and lipid control, respectively. In the study in patients with overweight or obesity, we studied the relationship between vitamin D deficiency and the degree of obesity, the presence of metabolic syndrome and insulin resistance. In studies in subjects with type 2 diabetes and familial combined hyperlipidemia, we studied the relationship of vitamin D deficiency with lipid parameters, inflammatory markers, adipokines and parameters of glycemic control, insulin resistance and adiposity. In addition, we examined the effect of glycemic and lipid control on vitamin D concentrations. Results: The main findings of the present thesis were: 1- there is a relationship between vitamin D deficiency and the metabolic syndrome that is independent of the degree of obesity, 2- patients with type 2 diabetes have a high prevalence of vitamin D deficiency and subjects with familial combined hyperlipidemia have lower vitamin D concentrations than healthy subjects, 3- vitamin D deficiency is associated with insulin resistance, but neither this parameter nor the low-grade inflammatory state characteristic of the metabolic syndrome subjects appear to explain the association between vitamin D deficiency and metabolic syndrome, 4 – vitamin D deficiency is associated with the lipid profile characteristic of atherogenic dyslipidemia and this association is partly independent of obesity, 5- treatment of dyslipidemia induces an increase in the vitamin D concentrations by undefined mechanisms. Conclusion: There is an association of vitamin D deficiency with the metabolic syndrome and its components. Although a causal relationship cannot be defined, the high prevalence and the close relationship between the two entities indicate that vitamin D deficiency could be considered an element of the metabolic syndrome.

Full textLos virus respiratorios son la principal causa de infección respiratoria aguda en pediatría. Dentro de los agentes virales aislados en los cuadros respiratorios se encuentran los enterovirus, de los cuales se conoce poco sobre su prevalencia y rol en las infecciones respiratorias. El enterovirus D68 (EV-D68), virus RNA de la familia Picornaviridae, es un virus re-emergente que causa infección respiratoria aguda y se ha asociado con casos de bronquiolitis y neumonía principalmente en niños, y actualmente también se asocia a complicaciones neurológicas como Parálisis Flácida Aguda (PFA) (Ayscue, 2014) En otoño de 2014 ocurrió el mayor brote por EV-D68 con 2287 casos repartidos prácticamente por todo el mundo. En nuestro país, no se han publicado estudios de detección sistemática de este virus en muestras respiratorias. El objetivo de este estudio transversal fue identificar y caracterizar la circulación de EV-D68 en Chile. Se incorporaron al estudio 1966 muestras respiratorias obtenidas entre los años 2014-2016 ingresadas bajo el programa nacional de vigilancia de infecciones respiratoria aguda grave (IRAG) en el Instituto de Salud Pública de Chile, todas negativas para virus Influenza. En todas las muestras se analizaron: virus respiratorio sincicial, metapneumovirus, parainfluenza (1, 2 y 3), adenovirus, rinovirus, bocavirus, coronavirus (OC43 y NL63) y EV-D68, mediante PCR en tiempo real con transcripción reversa en los casos de virus RNA, utilizando sondas TaqMan y protocolos establecidos por el Centro para el Control y Prevención de Enfermedades (CDC). Se identificaron 15 muestras positivas (0,76%) para EVD68: 13 eran muestras obtenidas el 2014, una era del 2015 y la última del 2016. Los genotipos circulantes se determinaron mediante la secuenciación del gen VP1, que codifica para una proteína estructural de la cápside viral y le otorga sitios de antigenicidad a la partícula viral. Filogenéticamente se estableció que 14 muestras pertenecían al subclado B1, mientras que la muestra positiva del año 2016, pertenecía al subclado B3. Estos resultados se condicen con los clados que circularon entre el 2014 y 2015 pertenecientes al subclado B1. El subclado B3 se detectó solo en 4 países además del nuestro (EE.UU, Holanda, Dinamarca y Suecia). Es importante dar a conocer en detalle la distribución en el tiempo y epidemiología de este nuevo virus emergente por las complicaciones secundarias durante el desarrollo del cuadro clínico, ya sea a nivel neurológico como respiratorio, y ver el impacto en salud pública en nuestro país. En conclusión, Enterovirus D-68 circula en niños y adultos con cuadros respiratorios agudos graves en nuestro país, en forma esporádica y en brote, y en frecuente coinfección con otros virus respiratorios. La baja detección (0.76%) no justifica una vigilancia activa de este virus respiratorio.
Respiratory viruses are the main cause of acute respiratory infection in pediatrics. Among the viral agents isolated in the respiratory tract are the Enteroviruses, of which little is known about their prevalence and role in infections. Enterovirus D68 (EV-D68) is a re-emerging virus that may cause acute respiratory infections and has been associated with cases of bronchiolitis and pneumonia mainly in children, and is also being currently associated with neurological complications such as acute flaccid paralysis (AFP). In the autumn of 2014, the largest outbreak of EVD68 was recorded with about 2287 cases that spread around the world. In our country, there have been no studies published on the systematic detection of this virus in respiratory samples. The aim of this cross-sectional study was to identify and characterize the circulation of EV-D68 in Chile. For that 1966 respiratory samples collected between 2014-2016 of patients admitted under the national surveillance program of severe acute respiratory infections (SARI) at the Institute of Public Health of Chile, were studied. All of them were negative for Influenza virus by RT-PCR. The samples were analyzed for respiratory syncytial virus, Metapneumovirus, Parainfluenza (1, 2 and 3), Adenovirus, Rhinovirus, Bocavirus, Coronavirus (OC43 and NL63) and EV-D68 by real-time PC,R with reverse transcription in the cases of RNA viruses, using TaqMan probes and protocols established by the Center for Disease Control and Prevention (CDC). A total of 15 positive samples (0.76%) for EV-D68 were identified, 13 samples from 2014, one from 2015 and one from 2016. To determine the circulating genotypes, the VP1 gene was sequenced. This gene codes for a structural protein of the viral capsid, which provides antigenicity sites to the viral particle. Through phylogenetic analysis, it was established that 14 samples belonged to subclade B1, while the positive sample from year 2016 belonged to subclade B3. These results are consistent with the clades that circulated between 2014 and 2015, subclade B1. Subclade B3 was detected in 4 countries besides ours in 2016 (USA, Holland, Denmark and Sweden). It is important to present in detail the distribution over time and the epidemiology of this emerging virus, due to the secondary complications during the development of the disease, either at the neurological or respiratory level and see its impact on public health in our country.

Full textIn contrast with artefactual studies of long-distance trade and exchange in South Asia during the Prehistoric and Early Historic periods (Ardika et al . 1993; Gogte 1997; Krishnan and Coningham 1997; Tomber 2000; Gupta et al . 2001; Ford et al . 2005), few scientifically orientated analyses have focused on artefacts from the region¿s Historic period. During excavations at the ancient city of Anuradhapura, Sri Lanka, a number of buff ware ceramics with a putative organic coating on the interior were recovered (Coningham 2006). Dated stylistically to between the third and ninth centuries AD , analysis of the coatings using gas chromatography¿mass spectrometry (GC¿MS) and stable isotope analysis (carbon and deuterium) confirmed that the coatings are bitumen¿an organic product associated with petroleum deposits. There are no known bitumen sources in Sri Lanka, and biomarker distributions and isotopic signatures suggest that the majority of the samples appear to have come from a single bitumen source near Susa in Iran. The relationship between the bitumen coatings and the vessels is discussed, and it is suggested that the coatings were used to seal permeable ceramic containers to allow them to transport liquid commodities. This study enhances our knowledge of networks of trade and exchange between Sri Lanka and western Asia during Historic times.
