Full textUnderstanding how protein structures evolve is essential for deciphering relationships between homologous proteins, which can inform structure classification and function annotation and aid in protein modeling and design methods. The observation that structure is more conserved than sequence, over the course of evolution, implies a model of evolution where sequences diverge within a discrete set of well-defined folds, which suggests that homology does not exist across fold definitions. However, as more structures have been experimentally solved and the coverage of the universe of folds has increased, the original view of a discrete fold space has been revised to include a more nuanced view of a continuous space defined by regions in which structural similarities can connect globally disparate topologies.
Structural, functional and evolutionary relationships are known to, in some cases, span fold definitions. A hallmark of relationships connecting disparate topologies is the conservation of local structure motifs within globally different folds. In order to systematically identify and analyze these relationships, a new approach to structure comparisons and structure classification is required. The goal of this work is to systematically identify evolutionary relationships between folds and to generate a classification of the fold universe that can accurately represent even the relationships that exist across disparate topologies.
An exhaustive library of supersecondary-structure motifs (Smotif), defined as two secondary structures connected by a loop, is established and characterized. A novel Smotif-based, superposition-independent structure comparison method (SmotifCOMP) is developed that quantitatively measures the Smotif-based similarity of compared structures in order to identify evolutionary relationships. SmotifCOMP is able to provide a quantitative and robust measure of similarity between disparate topologies since it does not rely on a global superposition. The comparison method is used to perform a systematic analysis of the SCOP Superfamilies and generate a non-hierarchical, network-based representation of the fold universe.
This thesis describes the development of a novel method of comparing structures and an improved representation of the relationships within the fold space. This work provides insight into the existence of evolutionary relationships between folds and strengthens the view of a connected and continuous fold universe.

Voevodsky’s triangulated mixed motives over schemes of finite type over a perfect field. We apply this formalism to the construction of a rational mixed Hodge realization functor. For a scheme X, smooth, quasi-projective over a characteristic zero field , we obtain a de Rham realization functor with values in the derived category of holonomic DX=-modules. Full textThe detective novel, an essentially modern narration, can be compared to e folktale. It is build up of a certain number of fixed structural elements or "fonctions" in the sens of v. Propp, and of simple oppositions. It is also, as the name indicates, a novel, that is the litterary form which refers to a complex universe dealing with social relations, the complexities of biography and the interweaving of intrigue. At the narrative level (fonction, actant, modality), the structure of the detective novel may also be compared with that of classical philosophy of law (Hegel, Kant). The judical relationship of contractuel exchange, which arises from the predominance of exchange value, lesds to the concept of "crime" as primordial, first of all as violation of the law; in which case the subject of the action dispose of only two possible itineraries, one which leads to crime, and the other which remains with the state. Thus, the system of signification articulated by the "juridical text", as well as the correspoding narrative structure, throws light on the specific form of the detective novel. The intertextual analysis allows us to understand the genre as a degraded form of the novel. Reducing the socio-biographical enigma to a factuel enigma with an unambiguous resolution, reduces the ambivalence of the wold to the certainty of interdefined diametrical opposites. In this way the detective novel encloses the writen's task withim the reproduction of a defined structure : an repeats on the level of fictional litterary creation the petrification of sociohuman relations, a consequence of the fetichism of value

Full textIn this thesis, we study different aspects of pattern mining in binary and numerical tabular datasets. The objective of pattern mining is to discover a small set of non-redundant patterns that may cover entirely a given dataset and be interpreted as useful and significant knowledge units. We focus on some key issues such as (i) formal definition of pattern interestingness, (ii) the minimization of pattern explosion, (iii) measure for evaluating the performance of pattern mining, and (iv) the discrepancy between interestingness and quality of the discovered pattern sets. Moreover, we go beyond the typical perspectives of pattern mining and investigate the intrinsic structure underlying a tabular dataset. The main contributions of this research work are theoretical, conceptual, and practical. Regarding the theoretical novelty, we propose a so-called closure structure and the GDPM algorithm for its computing. The closure structure allows us to estimate both the data and pattern complexity. Furthermore, practically the closure structure may be used to represent the data topology w.r.t. an interestingness measure. Conceptually, the closure structure allows an analyst to understand the intrinsic data configuration before selecting any interestingness measure rather than to understand the data by means of an arbitrarily selected interestingness measure. In this research work, we also discuss the difference between interestingness and quality of pattern sets. We propose to adopt the best practices of supervised learning in pattern mining. Based on that, we developed an algorithm for itemset mining, called KeepItSimple, which relates interestingness and the quality of pattern sets. In practice, KeepItSimple allows us to efficiently mine a set of interesting and good-quality patterns without any pattern explosion. In addition, we propose an algorithm for a greedy enumeration of likely-occurring itemsets that can be used when frequent closed itemset miners return too many itemsets. The last practical contribution consists in developing an MDL-based algorithm called Mint for mining pattern sets in numerical data. The Mint algorithm relies on a strong theoretical foundation and at the same time has a practical objective in returning a small set of numerical, non-redundant, and informative patterns. The experiments show that Mint has very good behavior in practice and usually outperforms its competitors

Full textUn objectif principal de l'analyse fonctionnelle et prédictive de l'ARN est d'obtenir sa structure tridimensionnel à partir de sa séquence. Pour résoudre ce problème, plusieurs méthodes ont été développées durant les dernières années, telles la décomposition cyclique, l'assemblage de fragments et la simulation de dynamiques moléculaire. Cependant, leurs capacacités prédictives restent limitées. Nous avons mis au point un nouvel outil, RNA-MoIP, permettant d'incorporer l'information des motifs locaux nouvellement accessibles dans des bases de données pour la prédiction de structures d'ARN. Nous montrons que notre approche (i) améliore la prédiction des paire de bases canoniques (ii) identifie la meilleure structure secondaire dans un ensemble de sous-optimaux et (iii) prédit des structures 3D précises pour de large molécules d'ARN.

Full textRandom generation of combinatoric structures allows one to test algorithms based on this structure, and to investigate the behavior of these structures. In the case of deterministic automata, we give the generation algorithms that allow us to build these objects on any alphabets. We show that almost all complete accessible deterministic automata are minimal. In the case of nondeterministic automata we establish a probabilistic generation protocol that maximise the deterministic automata associated with these nondeterministic automata. Finally we continue the progress in the use of determinization for the pattern-matching problem. We formalize the technique of the partial determinization. We establish a data structure: the deterministic cover. This structure allows one to manipulate and to give properties of non-deterministic automata. We deduce from this structure a technique that reduces the complexity of the classical brute force determinization algorithm

Full textRepeat in ToXin (RTX) motifs are nonapeptide sequences found among numerous virulence factors of Gram-negative bacteria. In the presence of calcium, these RTX motifs are able to fold into an idiosyncratic structure called the parallel β-roll. The adenylate cyclase toxin (CyaA) produced by Bordetella pertussis, the causative agent of whooping cough, is one of the best-characterized RTX cytolysins. CyaA contains a C-terminal receptor domain (RD) that mediates toxin binding to the eukaryotic cell receptor. RD is composed of about 40 RTX motifs organized in 5 successive blocks (called I to V). The RTX blocks are separated by non-RTX flanking regions of variable lengths. It has been shown that the block V with its N- and C-terminal flanking regions, constitutes an autonomous domain required for the toxicity of CyaA. Here, we investigated the calcium-induced biophysical changes of this domain to identify the respective contributions of the flanking regions to the folding process of the RTX motifs. We showed that the RTX polypeptides, in the absence of calcium, exhibited the hallmarks of intrinsically disordered proteins and that the C-terminal flanking region was critical for the calcium-dependent folding of the RTX polypeptides, while the N-terminal flanking region was not involved. Furthermore, the secondary and tertiary structures were acquired concomitantly upon cooperative binding of several calcium ions. This suggests that the RTX polypeptide folding is a two state reaction, from a calcium-free unfolded state to a folded and compact conformation in which the calcium-bound RTX motifs adopt a P-roll structure. These results have direct impact in the toxin secretion

The second part is devoted to the case of the atypical verses which contain one of the métrico-metrique criterion on their 6th syllable. These verses are studied by period according to a double perspective, at times metrical, in which, one needs to update some systematic regularities, and 'literary' in which one broaches the question of the interval between the phrase and the metre. The 3rd section consists of a comparative analysis of the X6 verse, encountered in the collections, with those found in a representative sample of Banville's theatrical work. To close, there is a census of the verses displaying one of the criteria métrico-métriques on their last metrical syllable and a comparison of the content of the criterions with those of the X6 (poetic and theatrical)

Full textIn this thesis, the focus is set on reconciling the realms of structure and sequence for protein analysis. Sequence analysis tools shine when faced with proteins presenting high sequence identity (≤ 30\%), but are lack - luster when it comes to remote homolog detection. Structural analysis tools present an interesting alternative, but solving structures - when at all possible- is a tedious and expensive process. These observations make the need for hybrid methods - which inject information obtained from available structures in a sequence model - quite clear. This thesis makes four main contributions toward this goal. First we present a novel structural measure, the RMSDcomb, based on local structural conservation patterns - the so called structural motifs. Second, we developed a method to identify structural motifs between two structures using a bootstrap method which relies on filtrations. Our approach is not a direct competitor to flexible aligners but can provide useful to perform a multiscale analysis of structural similarities. Third, we build upon the previous methods to design hybrid Hidden Markov Models which are biased towards regions of increased structural conservation between sets of proteins. We test this tool on the class II fusion viral proteins - particularly challenging because of their low sequence identity and mild structural homology. We find that we are able to recover known remote homologs of the viral proteins in the Drosophila and other organisms. Finally, formalizing a sub - problem encountered when comparing filtrations, we present a new theoretical problem - the D-family matching - on which we present various algorithmic results. We show - in a manner that is analogous to comparing parts of two protein conformations - how it is possible to compare two clusterings of the same data set using such a theoretical model

Full textThis doctoral dissertation is made up of 686 + 68 pages (indexes, bibliography, and summary), and consists in a thematic analysis of the arabic novel by Rashid El Dai͏̈f: Creatures of Shadow (Beirut 1987). The introduction presents the author, the story (a couple and their young child from the City, and their plan to build a new house on the mountain), the method adopted to analyse the main keyworks occuring through a split text divided into 88 sequences; that seems to be heterogeneous, anachronistic, and even contadictory. Descriptive concepts are defined: sequence, context, denotation/connotation, isotopy, homotropy. . . The exposition is divided into six chapters: Natural elements, Animals, Humans, House, Love and Sexuality, Violence and Society. The occurences of each keyword are chronologically mentioned in their narrative context. Their semantic (denotative and connotative) values are analysed in the light of extratextual data:the personal history of the writer, and the historical background of the Civil War (1975-1989). The conclusion of each thematic rubric (and of each chapter) summarizes its content, and brings out the corresponding semanti development. The adopted method makes clear that each notion is evolutive (from isotopy to homotropy), leading towards on the final cataclysm that destroys everything. The synthesis establishes that the symbolic system of the novel is, as a matter of fact, homogeneous in every detail, and also structured in reference to Lebanon War. Narrative logic, that seems to be deconstructed at the surface of the story, has given way in depth to a plurality of internal logics, in the true image of individual destinies in the Lebanese society of those times. Homotropic method has displayed its adequacy to its object of analysis. Moreover, the formal encoding of both thematic and analytic indexes allows further investigations, and a computer-assisted cross-examination of the novel and of the thesis, in the future

Full textA sequence is a sequence of ordered elements such as travel trajectories or sequences of product purchases in a supermarket. Sequence mining is a domain of data mining that aims an extracting frequent sequential patterns from a set of sequences, where these patterns are most often common subsequences. Support is a monotonic measure that defines the proportion of data sharing a sequential pattern. Several algorithms have been proposed for frequent sequential pattern extraction. With the evolution of computing capabilities, the task of frequent sequential pattern extraction has become faster. The difficulty then lies in the large number of extracted sequential patterns, which makes it difficult to read and therefore to interpret. We speak about "deluge of patterns". Formal Concept Analysis (FCA) is a field of data analysis for identifying relationships in a set of binary data. Pattern structures extend FCA to handle complex data such as sequences. The GALACTIC platform implements the Next Priority Concept algorithm which proposes a pattern extraction approach for heterogeneous and complex data. It allows a generic pattern computation through specific descriptions of objects by monadic predicates. It also proposes to refine a set of objects through specific exploration strategies, which allows to reduce the number of patterns. In this work, we are interested in the analysis of sequential data using GALACTIC. We propose several descriptions and strategies adapted to sequences. We also propose unsupervised quality measures to be able to compare between the obtained patterns. A qualitative and quantitative analysis is conducted on real and synthetic datasets to show the efficiency of our approach

Full textThe resorcylic acid lactones bearing a cis-enone functionality proved to be potent and irreversible inhibitors of protein kinases, a class of enzymes implicated in every transduction pathways whose dysfunction is at the origin of pathologies ranging from oncology to inflammation and neurodegenerative diseases. Attracted by their important biological activity, our laboratory developed a synthetic pathway to these pharmacophores, based on the fluorous tags technology. The first part of my thesis consisted in applying this synthesis to the elaboration of a library of 51 macrocycles. This library allowed to identify two modifications as increasing the biological activity : the introduction of an extra carbon in the macrocycle and of a hydroxyl group in β position of the diol. The second part of my thesis consisted in developing a general synthetic pathway to access various members of another class of potent irreversible inhibitors : the sesquiterpene lactones. These compounds exibit a wide spectrum of biological activity including cytotoxic, anti-tumor and anti-inflammatory properties. Unfortunately most of the targets and mode of action associated with these properties have not been identified yet. The synthetic pathway developed, based on a simple central bicyclic intermediate achievable in 13 steps (with the key step being a domino enyne metathesis) and inspired by the biogenesis, should allow the development of "tool compounds" to address these questions. This synthesis has been applied in particular to the preparation of the natural products geigerin and 6-deoxy-geigerin

Full textA study of the relations between literature and society in Hispanic America. These relations are studied here through the literary creation of Horacio Quiroga during a complicated period of the history of the river plate: the alluvial era. This period is characterized on the one hand, by the incorporation of the countries of this part of the American continent into the world economic system (capitalist), but being at the same time peripheral to it; and on the other hand, there is a massive arrival of European immigrants to these countries. The combination of both of these factors creates a new socio-economic reality. In fact, there is not only a new definition of the social structure (new social classes, etc. . . ); but also new social production relationship. Based on the genetic structuralism by Lucien Goldmann, this study tries to show how the alluvial society with its socio-economic, political and cultural contradictions is appearing as theme in the literary work of Horacio Quiroga
