Abstract:
Colloids are small particles (with one dimension less than 1 μm) that are meta-stable. Colloids are ubiquitous in natural waters, and due to their relatively large surface areas, they may combine with pollutants and contaminants making these mobile through the terrestrial environment. A large amount of research is currently directed at understanding the role colloids in contaminant transport and modelling the interaction of these systems. This understanding is particularly important when considering the disposal of nuclear waste. Currently, low-level nuclear wastes are disposed of by shallow burial at the BNFL owned site at Drigg, Cumbria, UK. Predictive modelling of radionuclide transport, in and around the Drigg site, is an essential part of the safety case for continued disposal. However, colloids are not yet included in predictive modelling and the work described in this report attempts to determine whether colloids should, or should not, be included in the models.

Abstract:
1: The role of nitric oxide as a mediator in the hyporesponsiveness of hepatic arteries in cirrhosis is investigated in vitro, noting the effect of inducible nitric oxide synthase (iNOS) inhibition on vascular contractility. Result: No difference between the contractile response of cirrhotic and non-cirrhotic blood vessels to phenylephrine was noted with or without iNOS inhibition. Conclusion: iNOS activity does not modulate α-adrenoceptor mediated contractility in hepatic cirrhosis. 2a: To assess the role of clinical palpation in diagnosing splenomegaly in hepatic cirrhosis and to determine the value of abdominal ultrasound in assessing spleen size. Ultrasonography is compared with radionuclide imaging in measuring spleen size. Spleen size has also been related to peripheral blood features of hypersplenism, severity of liver disease, size of GOV and with portal haemodynamic measurements. Results and conclusions: Clinical palpation is an insensitive tool in assessing spleen size. There is a good correlation between spleen weight and ultrasonically determined length of spleen. Ultrasonography and radionuclide imaging give comparable results in measuring spleen size. There is a good correlation of spleen size with portal vein blood flow volume but not with portal pressure gradient and azygos vein blood flow volume. 2b: Single photon emission computerized tomography (SPECT) of spleen has been used to assess severity of liver disease in hepatic cirrhosis. Results: Spleen uptake of radioisotope per unit volume (% injected dose of radioisotope/ml.) increases and the liver/spleen uptake ratio diminishes as the liver disease worsens. There is also a negative correlation between spleen uptake per unit volume and the size of spleen. Conclusion: SPECT of the spleen can be used to assess liver function in patients with liver disease.

Abstract:

This dissertation explores how Louisiana French cultural resources, specifically historic documents, oral history recordings, and photographs of colonial artifacts, might be rendered more digitally accessible for the purpose of preserving and promoting Louisiana's unique French language and heritage. Methods of action research design guided this study's investigation. First, I examined the needs of French speakers living in and around the city of Lafayette, Louisiana. Then, after reviewing several projects using information communication technologies, in particular projects from the fields of cultural computing and digital humanities, I conceptualized distinct Internet applications for French-speaking Louisianans and for people interested in Louisiana's French language, history, and culture. Three fictional, yet feasible narrative scenarios serve to illustrate how my envisioned Internet applications might function. Specifically, I propose how Louisiana French resources could be enhanced through technologies including (1) metadata encoding, (2) database interoperability, (3) social networking, (4) serious games, (5) voice-recognition applications, and (6) enhanced digital video subtitles. This dissertation also (1) looks at copyright issues concerning objects of cultural heritage and (2) discusses trends of cultural institutions—museums, archives, and libraries—that are currently adopting policies, which encourage the public to freely access, reuse, and redistribute text and image copies of certain institutional holdings. This dissertation concludes by recommending collaborative efforts between Louisiana public libraries, Louisiana universities, and the Digital Public Library of America, a national initiative seeking to digitize, preserve, organize, and present cultural heritage resources online to the public.

Communication technology in the form of the internet brought a solution to the problem. Researchers, authors and libraries now advocate for the open access model of scholarly communication. This study explores the developments associated with the establishment and implementation of an Institutional Repository at UCT.

Abstract:
Batch experiments have been used to assess the sorption properties of a potential repository backfill, NRVB (Nirex Reference Vault Backfill). In this study, UO22+, Eu3+, Am3+ and Th4+ have been used as model radionuclides and ethylenediaminetetraacetic acid (EDTA), isosaccharinic acid (ISA) and humic acid (HA) as competing ligands. The NRVB is an effective scavenger of all radionuclides, with the majority sorbed within minutes. Ultrafiltration showed that for solutions of U in contact with NRVB, for the small amount of U remaining in solution, nearly all (79 %) was present as clusters or colloidal material in a very narrow and relatively small size range (0.9 – 1.4 nm); for Eu (> 94 %) is attached to large NRVB derived colloids or particulates; for Th (82 %) is present in the true solution; whilst for Am 58 % is in the true solution. High concentrations of EDTA (>0.01 M) were able to reduce the extent of sorption at apparent equilibrium for all metal ions. ISA was very effective as a competing ligand for all metal ions, generally at a lower concentration than EDTA in equivalent systems. Humic acid was found to be ineffective as a competing ligand at any realistic concentration. In all systems, there was evidence of significant irreversibility, with concentrations of EDTA and ISA that were able to prevent sorption unable to remove radionuclides from contaminated NRVB. For the uranyl systems, luminescence spectroscopy was used to analyse the mechanism of sorption. For CSH (calcium silicate hydrate), the spectra were consistent with surface complexation, followed by some degree of incorporation. For NRVB, the spectrum was dominated by a feature that was similar to uranyl sorbed to CSH as a surface complex and/or incorporated into the structure. There was also a minor component that was assigned as a calcium uranate like surface precipitate. The sorption data were fitted with a simple surface complexation model, which had a single surface binding site. The modelling showed that the uptake of all radionuclides is consistent with surface complexation or surface precipitation. The model was less effective at predicting the effects of the competing ligands on sorption. Thermodynamic speciation and surface complexation modelling were able to explain the behaviour in the systems qualitatively, but cannot be used to predict sorption absolutely.

Abstract:
Lignin is the second most abundant biopolymer on Earth. It is an amorphous, cross-linked, aromatic polymer composed of phenylpropanoid units. There has been an ever growing interest in the biodegradation of this complex polymer for the last 30 years. White-rot fungi have been found to be an important lignin degraders in the natural environment. With the discovery of two groups of hemoprotein enzymes, lignin peroxidases and manganese(II)-dependent peroxidases, from the lignin degrading culture of a white-rot fungus, Phanerochaete chrysosporium, rapid progress has been made in understanding the mechanism of lignin biodegradation. Synthetic metaUoporphyrins, the iron(III) and manganese(III) complexes of meso-tetra(2,6-dichloro-3-sulfonatophenyl)porphyrin (TDCSPPFeCl and TDCSPPMnCl) and meso-tetra(2,6-dichloro-3-sulfonatophenyl)-B-octachloroporphyrin (Cl₁₆TSPPFeCl and Cl₁₆TSPPMnCl), were used in this study to mimic the functions of the "lignin degrading" enzymes. Factors affecting the catalytic activities of these biomimetic catalysts were studied. TDCSPPFeCl could closely mimic lignin peroxidase in the degradation of a number of lignin model compounds, including veratryl alcohol, B-l, B-O-4, B-5, 5-5' biphenyl, phenylpropane, and phenylpropene model compounds. The reactions catalyzed by TDCSPPFeCl include benzyl alcohol oxidation, C[formula omitted],-C[formula omitted] side chain cleavage, demethoxylation, aromatic ring cleavage, benzylic methylene hydroxylation, and C[formula omitted]-C[formula omitted] double bond hydroxylation (glycol formation). Novel solvent incorporated compounds isolated from the oxidation of veratryl alcohol give insights about the site of attack of substrate cation radical by solvent molecules. The isolation of a solvent incorporated product from the oxidation of a phenylpropene model compound suggests a cation radical mechanism for the oxidation of this lignin substructure. The formation of a number of direct aromatic ring cleavage products during the oxidation of some model compounds supports the previously proposed mechanism of aromatic ring cleavage. TDCSPPFeCl was also able to catalyze the oxidation of environmental pollutants such as pyrene and 2,4,6-trichlorophenol. Veratryl alcohol and manganese(II)-complexes have been suggested to function as redox mediators for lignin biodegradation. Evidence has been provided to demonstrate their mediating power during electrochemical and biomimetic degradation of lignin model compounds. In addition to the mechanistic information obtained, the successful oxidation of the model compounds suggests that metalloporphyrins can be important catalysts for the pulp and paper industry and for pollution control.

Opioid drug related death is the topic of this thesis. Each of the published works submitted in this volume has investigated an aspect of opioid drug related death. The publications have been grouped into three sub-themes: i. Characteristics of opioid drug related deaths ii. Methadone-related deaths in and out of treatment iii. Improving the quality of treatment for opioid drug dependence: a focus on injectable opioid treatment The introduction and background (Chapter1) will briefly review-the-relevant literature on opioid drug death predating my own contribution to the field. The next chapter of the thesis, 'Publications' (Chapter 2), will comprise the body of published work being submitted for the degree of Doctor of Medicine. Each article is accompanied by text on the preceding page outlining my individual contribution to that research study. The thesis will conclude with a discussion of the published works (Discussion, Chapter 3) which summarises the chief findings and reflects on the international significance and impact of the work. Finally, the Conclusion (Chapter 4) will submit suggestions for areas of future research into opioid drug related death.

Abstract:
Posttranslational attachment of ubiquitin (Ub) or poly-Ub chains marks proteins for various cellular fates and functions, including proteasomal degradation, endocytosis, endosomal sorting, and DNA repair. In general, three enzymes catalyze the ubiquitination reaction: activating enzyme (E1), conjugating enzyme (E2), specificity-determining Ub-protein ligase (E3). This thesis examines three distinct aspects of the ubiquitination of proteins.The recognition of substrates by UBR1 and UBR2 proteins: UBR proteins are E3-ligases that recognize certain N-terminal residues (N-degrons) as signals for protein degradation. For this reason, they are called N-recognins. N-recognition follows a turnover rule known as the N-end rule. Using X-ray crystallography, we determined the structure of the substrate-recognition domain of the UBR1 and UBR2 proteins with a bound ligand. These structures showed that the domain adopts a novel fold stabilized through the binding of three zinc ions and forms a binding pocket for N-degrons. Additionally, biochemical affinity measurements established the molecular principles for the recognition of positively charged N-degrons. The elucidation of the ubr-box structure in complex with a type-1 N-degron pioneered the understanding of N-end rule substrate recognition.Substrate binding and ubiquitination by UBR5 protein: UBR5 is an E3 Ub ligase containing a catalytic HECT domain and a peptide-binding domain. The peptide-binding MLLE domain recruits different regulatory proteins through a 12-residue peptide motif, termed PAM2. Using pull-down and ubiquitination assays, we demonstrated that the HECT domain interacts with the adjacent MLLE domain in a PAM2 dependent manner. This interaction modulates binding and ubiquitination of TopBP1, a substrate of UBR5. These results provided a new view on how different domains in UBR5 proteins work together for efficient substrate recognition and ubiquitination. The recognition of Ub or poly-Ub chains by the UBA domain of Swa2 protein: Ub-associated (UBA) domains are ∼40 amino acid motifs occurring in proteins associated with ubiquitination. Most UBA domains bind to mono-Ub as well as poly-Ub. A structural model of the Swa2p UBA domain in complex with Ub showed that Ub recognition occurs predominantly through an atypical interaction through helix α1 of the UBA. Mutagenesis and surface plasmon resonance revealed a second low-affinity Ub-binding site and preference of Swa2p UBA for poly-Ub binding. These results revealed a potential role of Swa2p UBA domain in binding poly-ubiquitinated proteins in vivo, and the UBA domains as communication elements in the Ub system.This thesis provides a better understanding of the mechanisms that the Ub pathway employs to assure selectivity and processivity at three different levels: substrate recognition by the N-end rule, substrate binding and ubiquitination by an E3 ligase, and the recognition of Ub species by UBA domains.
Les modifications post-traductionnelles des protéines par une molécule d'ubiquitine (Ub) ou par des chaînes de poly-Ub déterminent leur destin pour diverses fonctions cellulaires notamment la dégradation à travers le protéosome, l'endocytose, le tri endosomique ainsi que la réparation de l'ADN. De façon générale, trois enzymes catalysent une réaction d'ubiquitination: une enzyme d'activation (Ub-activating enzyme E1), une enzyme de conjugaison (Ub-conjugating enzyme E2), et une enzyme qui détermine la spécificité pour le substrat (specificity-determining Ub-protein ligase E3). Cette thèse porte sur trois aspects distincts impliqués dans le processus d'ubiquitination des protéines:La reconnaissance de substrats par les protéines UBR1 et UBR2: les Ub-recognins (UBR) sont des ligases E3 qui reconnaissent des résidus N-terminaux (N-degrons) comme signaux pour la dégradation des protéines. Cette reconnaissance suit une règle de rotation du nombre d'entités ciblées nommée N-end rule (règle du N-terminus). A l'aide de données de cristallographie aux rayons X, nous avons déterminé la structure du domaine UBR-box impliqué dans la reconnaissance du substrat des protéines UBR1 et UBR2 en complexe avec un N-degron. Ces structures montrent que le domaine UBR-box adopte un nouveau repliement stabilisé par trois ions zinc et qu'il forme une poche pour accueillir les N-degrons. Aussi, des mesures biochimiques d'affinité ont permis d'établir des principes moléculaires pour la reconnaissance des N-degrons qui sont chargés positivement.La fixation du substrat et son ubiquitination par la protéine UBR5: UBR5 est une Ub ligase E3 contenant un domaine catalytique HECT et un domaine de liaison peptidique, MLLE. Le domaine MLLE recrute plusieurs protéines régulatrices grâce à leur motif PAM2 composé de douze résidus. En procédant à des expériences de pull-down et à des essais d'ubiquitination, nous avons démontré que le domaine HECT interagissait avec le domaine MLLE adjacent de manière dépendante du motif PAM2. Cette interaction conduit à des changements conformationnels qui modulent le repliement et l'ubiquitination de TopBP1, un substrat d'UBR5.La reconnaissance d'Ubiquitine et de chaînes poly-Ub par le domaine UBA de la protéine Swa2: les domaines UBA (Ub-associated) sont composés d'environ quarante acides aminés présents dans des protéines associées à l'ubiquitination. Les domaines UBA se lient à des mono-Ub in vitro, mais semblent avoir une affinité supérieure pour les chaînes de poly-Ub. Un modèle structurel du domaine UBA de la protéine Swa2p en complexe avec une Ub montre que la reconnaissance de l'Ub se produit principalement par une interaction atypique grâce à l'hélice α1 du domaine UBA. Des essais de résonance plasmonique de surface combinés à de la mutagenèse ont révélé une faible affinité secondaire pour le site de liaison à l'Ub et une préférence de l'UBA de Swa2p pour la liaison aux poly-Ub. Ces résultats ont révélé un rôle potentiel du domaine UBA de Swa2p pour lier les protéines poly-ubiquitinylées in vivo.À trois niveaux différents, la reconnaissance du substrat par le règle N-fin, fixation du substrat et l'ubiquitination par une ligase E3, et la reconnaissance des espèces de l'ubiquitine par domaines UBA, cette thèse a fournir une meilleure compréhension du mécanisme qui la voie Ub emploie pour assurer la sélectivité et la processivité de garder le bon environnement homéostatique dans la cellule.

Abstract:
In this thesis, surface sensitive techniques have been employed to investigate the surface chemistry of TiC>2. A bottom-up approach was used to grow ultra-thin films of rutile TiO2(110) on Ni(110). The surface structure of this system was probed using scanning tunnelling microscopy (STM) and low energy electron diffraction (LEED), whereas the electronic structure was characterised with soft X-ray photoelectron spectroscopy (SXPS). SXPS was also used to investigate the reactivity of this system towards water. While optimising the conditions for the growth of the desired titania phase, the growth of other structures commonly found in reduced native TiC>2 crystals were apparent from STM and LEED observations. The formation of 1x2 reconstructed TiO2(110) and crystallographic shear planes are reported. These phases are assigned by comparison with previous studies of analogous phases on the native rutile TiC>2(110) surface. STM was also used to monitor chemical reactions on native TiO2(110) surfaces. The reaction of surface bridging hydroxyl groups with molecular oxygen at room temperature was imaged directly. After exposure to O2, nearly all bridging hydroxyl groups are consumed, and new, mobile adsorbates appear with a range of apparent heights. With the support of calculations performed by Hofer's group in the University of Liverpool and Fisher's group in UCL, the adsorbates left on the surface after the reaction are assigned to neutral and charged oxygen adatoms as well as terminal hydroxyls. Finally, the surface local density of states of TiO2(110) were measured using scanning tunnelling spectroscopy. Energetically localised states are found at sample biases of +0.2 V, 0.7 V and 1.9 V. Additionally, a surface state at 1.9 V is localised spatially at two adjacent titanium five-fold atoms near to the positions of surface oxygen vacancies.

The condensation reaction of iPr2PCl with hexamethyldisilazane, HN(SiMe3)2, followed by oxidation with sulfur yields iPr2P(S)NHP(S)iPr2. Abstract:
Polymorphic epithelial mucins are large complex glycoproteins which consist of a single polypeptide backbone, a large domain of which is usually made up of degenerate tandem repeats. One such molecule MUC1 is expressed at the surface of human mammary cells and is developmentally regulated and aberrantly expressed in tumours. These mucins have been identified as the target antigens for a number of murine monoclonal antibodies raised against a variety of immunogens including human milk products and breast tumour extracts. The anti-MUC1 antibodies have been shown to display tumour reactivity and have been used both as agents for imaging and in immunoassays to assess tumour burden and response to therapy. A number of these antibodies have been found to define epitopes within the tandem repeat of the protein core of the MUC1. Hydropathicity calculations and secondary structure predictions on the twenty amino acid tandem repeat of the MUC1 core protein have identified a hydrophilic domain Pro-Asp-Thr-Arg-Pro-Ala-Pro, which has a high probability of turn formation. It is within this domain that the epitopes of the anti-MUC1 antibodies are found. High field N.M.R. studies undertaken on an antigenic twenty amino acid peptide corresponding to the tandem repeat sequence of MUC1 in dimethyl sulphoxide have identified the presence of a type-I beta-turn in the region Pro-Asp-Thr-Arg. This turn overlaps the epitopes of all of the MUC1 antibodies characterised to date. In an attempt to identify more precisely the conformational requirements for binding to two anti-MUC1 antibodies, HMFG1 and HMFG2, the solution structures of several MUC1 core related peptides in dimethyl sulphoxide have been investigated. All of the peptides studied have been found to contain either beta-turns or modified turns which overlap their hydrophilic epitope domains. While these observations may provide some explanation for the observed reactivity of the different peptides, they give little insight into the precise structural requirements for antibody binding. Due to the flexibility of linear peptides in solution it is not possible to define the side chain conformations which are crucial to the processes of antibody recognition. In order to define the bound conformations of antigenic peptides using N.M.R. it is necessary to undertake experiments in the presence of antibody. Initial experiments have been performed in order to determine the conformation of the MUC 1 core related twenty amino acid peptide when bound to the anti-mucin antibody C595. In addition DNA coding for the variable domains of C595 has been cloned and sequenced in order to facilitate both expression of recombinant antibody binding fragments and the modelling of the binding site. These studies should provide a clearer understanding of the structural basis of antibody recognition of the peptides, and may give an insight into the specificity of anti-MUC1 antibodies for malignant cells.

Abstract:
Magic-angle spinning NMR has been used for the first time to investigate two new classes of molecular sieve-type materials. Firstly, various substituted high-silica (ZSM-5-type) molecular sieves have been studied. The substituting elements (B, Fe, Cr, Ti, La.) are (with the exception of boron) unobservable by NMR and so the effects of their substitution are observed indirectly by (^29)Si NMR. Calcination (thermal treatment in air) affects the (^29)Si NMR spectra of several of the samples. Substitution of paramagnetic elements (Fe, Cr) affects the (^29)Si NMR spectra causing substantial line broadening and the appearance of spinning sidebands. The use of other spectroscopic methods of investigation combined with NMR measurements yields a considerable amount of information concerning the environment(s) of the substituting elements. Secondly, several members of a new class of crystalline microporous molecular sieves based on three-dimensional frameworks of phosphorus and aluminium have been studied. Heteroatom substitution (Si, B) into molecular sieves possessing novel and zeolite-related structures has been investigated and the general mode of silicon substitution has been elucidated. Again, calcination produces significant changes in the NMR spectra of these samples. Ordering of the aluminium and phosphorus framework tetrahedra is normally one of direct alternation in which case unique resonances are observed in the (^27)Al and (^31)P NMR spectra. For several framework structures, crystallographically in equivalent sites exist, and (^31)P NMR (also (^29)Si NMR) is particularly sensitive to this phenomenon. (^31)P CP NMR provides information on the interaction of the organic template with the framework and on the possible sources of proton reservoir necessary for the CP experiment.

Abstract:
The thesis reports the first examples of Reissert compounds prepared from the benzimidazole ring system; the first examples of monocyclic five-membered ring Reissert compounds; and an exploration of the chemistry of these compounds. The key procedure for their formation utilizes trimethylsilyl cyanide in a single-phase non-aqueous medium. Previous attempts to synthesize five-membered ring Reissert compounds have failed because, under the conventional two-phase conditions, the reaction either does not proceed or ring opening of the heterocycle occurs. The reactions of benzimidazole with an acid chloride (aliphatic, aromatic or chloroformate), trimethylsilyl cyanide and a Lewis acid catalyst in dichloromethane has been shown to give rise to 1,3-bisacyl-2-cyano-2,3-dihydrobenzimidazoles in yields of 69–90%. Eight such novel Reissert compounds have been prepared and have been shown to be versatile in the modification of the heterocyclic ring system. Analogous reactions with N-alkylbenzimidazoles did not give Reissert compounds: use of aroyl chlorides gave only aroyl cyanides; use of chloroformates unexpectedly provided a new direct route to 2-cyanobenzimidazoles.
