Abstract:
The protective effects of Porphyra yezoensis polysaccharides (PYPs) with molecular weights of 576.2 (PYP1), 105.4 (PYP2), 22.47 (PYP3), and 3.89 kDa (PYP4) on the oxidative damage of human kidney proximal tubular epithelial (HK-2) cells and the differences in adherence and endocytosis of HK-2 cells to calcium oxalate monohydrate crystals before and after protection were investigated. Results showed that PYPs can effectively reduce the oxidative damage of oxalic acid to HK-2 cells. Under the preprotection of PYPs, cell viability increased, cell morphology improved, reactive oxygen species levels decreased, mitochondrial membrane potential increased, S phase cell arrest was inhibited, the cell apoptosis rate decreased, phosphatidylserine exposure reduced, the number of crystals adhered to the cell surface reduced, but the ability of cells to endocytose crystals enhanced. The lower the molecular weight, the better the protective effect of PYP. The results in this article indicated that PYPs can reduce the risk of kidney stone formation by protecting renal epithelial cells from oxidative damage and reducing calcium oxalate crystal adhesion, and PYP4 with the lowest molecular weight may be a potential drug for preventing kidney stone formation.

Abstract:
ABSTRACT The human enteropathogen Yersinia enterocolitica survives and replicates in the lymphoid tissues of its host. Previous in vivo analyses of gene expression revealed that various chromosomal genes are expressed at this stage of infection, but not in vitro. One of these, termed hreP, encodes a protease that is necessary for full virulence of Y. enterocolitica. Using transposon mutagenesis, we identified three genes, pypA, pypB, and pypC, as positive regulators of hreP transcription. PypA is an inner membrane protein with no significant similarity to any known proteins; PypB is a ToxR-like transmembrane transcriptional regulator; and PypC is a cytoplasmic transcriptional regulator with an OmpR-like winged helix-turn-helix DNA binding motif. We show that all Pyp proteins are able to activate hreP independently of each other and that PypB and PypC interact directly with the hreP promoter region. Furthermore, pypB and pypC are autoregulated and regulate each other. Additional data indicate that transcription of hreP is repressed by the histone-like nucleoid-structuring protein H-NS in a temperature-dependent manner. Our data reveal a new regulatory network that might have implications for the controlled expression of further virulence-associated functions in Yersinia.

The Rectangular Bin-packing Problem, also known as The Two-dimensional Bin-packing Problem (2DBPP), is a well-known combinatorial optimization problem which is the problem of orthogonally packing a given set of rectangles into a minimum number of two-dimensional rectangular bins. In this article we benchmark four heuristics: constructive, based on a First Fit Decreasing strategy, local search using a greedy packing First-Fit algorithm, Simulated Annealing with multiple cooling values and Genetic Algorithm. All implementations are written in Python, run using the Pypy environment and the new multiprocessing module. All implementations were tested using the Berkey and Wang and Martelo and Vigo Benchmark Instances.

We previously described the cloning of pyp1+ (S. Ottilie, J. Chernoff, G. Hannig, C. S. Hoffman, and R. L. Erikson, Proc. Natl. Acad. Sci. USA 88:3455-3459, 1991), and here we describe a second gene, called pyp2+. The C terminus of each protein contains sequences conserved in the apparent catalytic domains of all known PTPases. Disruption of pyp2+ results in viable cells, as was the case for pyp1+, whereas disruption of pyp2+ and pyp1+ results in synthetic lethality. Overexpression of either pyp1+ or pyp2+ in wild-type strains leads to a delay in mitosis but is suppressed by a wee1-50 mutation at 35 degrees C or a cdc2-1w mutation. A pyp1 disruption suppresses the temperature-sensitive lethality of a cdc25-22 mutation. Our data suggest that pyp1+ and pyp2+ act as negative regulators of mitosis upstream of the wee1+/mik1+ pathway.

Abstract:
Three object-oriented implementations of a prototype solver of the advection equation are introduced. The presented programs are based on Blitz++ (C++), NumPy (Python) and Fortran's built-in array containers. The solvers constitute implementations of the Multidimensional Positive-Definite Advective Transport Algorithm (MPDATA). The introduced codes serve as examples for how the application of object-oriented programming (OOP) techniques and new language constructs from C++11 and Fortran 2008 allow to reproduce the mathematical notation used in the literature within the program code. A discussion on the tradeoffs of the programming language choice is presented. The main angles of comparison are code brevity and syntax clarity (and hence maintainability and auditability) as well as performance. All performance tests are carried out using free and open-source compilers. In the case of Python, a significant performance gain is observed when switching from the standard interpreter (CPython) to the PyPy implementation of Python. Entire source code of all three implementations is embedded in the text and is licensed under the terms of the GNU GPL license.

Abstract:
Python is a popular programming language used in many areas, but its performance is significantly lower than many compiled languages. We propose an approach to increasing performance of Python code by transforming fragments of code to more efficient languages such as Cython and C++. We use high-level algebraic models and rewriting rules technique for semi-automated code transformation. Performance-critical fragments of code are transformed into a low-level syntax model using Python parser. Then this low-level model is further transformed into a high-level algebraic model that is language-independent and easier to work with. The transformation is automated using rewriting rules implemented in Termware system. We also improve the constructed high-level model by deducing additional information such as data types and constraints. From this enhanced high-level model of code we generate equivalent fragments of code using code generators for Cython and C++ languages. Cython code is seamlessly integrated with Python code, and for C++ code we generate a small utility file in Cython that also integrates this code with Python. This way, the bulk of program code can stay in Python and benefit from its facilities, but performance-critical fragments of code are transformed into more efficient equivalents, improving the performance of resulting program. Comparison of execution times between initial version of Python code, different versions of transformed code and using automatic tools such as Cython compiler and PyPy demonstrates the benefits of our approach – we have achieved performance gains of over 50x compared to the initial version written in Python, and over 2x compared to the best automatic tool we have tested.

Spc1, an osmotic-stress-stimulated mitogen-activated protein kinase (MAPK) homolog in the fission yeast Schizosaccharomyces pombe, is required for the induction of mitosis and survival in high-osmolarity conditions. Spc1, also known as Sty1, is activated by Wis1 MAPK kinase and inhibited by Pyp1 tyrosine phosphatase. Spc1 is most closely related to Saccharomyces cerevisiae Hog1 and mammalian p38 kinases. Whereas Hog1 is specifically responsive to osmotic stress, we report here that Spc1 is activated by multiple forms of stress, including high temperature and oxidative stress. In this regard Spc1 is more similar to mammalian p38. Activation of Spc1 is crucial for survival of various forms of stress. Spc1 regulates expression of genes encoding stress-related proteins such as glycerol-3-phosphate dehydrogenase (gpd1+) and trehalose-6-phosphate synthase (tps1+). Spc1 also promotes expression of pyp2+, which encodes a tyrosine phosphatase postulated as a negative regulator of Spc1. This proposal is supported by the finding that Spc1 associates with Pyp2 in vivo and that the amount of Spc1 tyrosine phosphorylation is lower in a Pyp2-overproducing strain than in the wild type. Moreover, the level of stress-stimulated gpd1+ expression is higher in delta pyp2 mutants than in the wild type. These findings demonstrate that Spc1 promotes expression of genes involved in stress survival and that of regulation may be commonly employed to modulate MAPK signal transduction pathways in eukaryotic species.

Abstract:
For the Python programming language there are several different interpreters and implementations. In this thesis project the performance regarding execution time is evaluated for four of these; CPython, Cython, Jython and PyPy. The performance was measured in a test suite, created during the project, comprised of tests for Python dictionaries, lists, tuples, generators and objects. Each test was run with both integers and objects as test data with varying problem size. Each test was implemented using Python code. For Cython and Jython separate versions of the test were also implemented which contained syntax and data types specific for that interpreter. The results showed that Jython and PyPy were fastest for a majority of the tests when running code with only Python syntax and data types. Cython uses the Python C/API and is therefore dependent on CPython. The performance of Cython was therefore often similar to CPython. Cython did perform better on some of the tests when using Cython syntax and data types, as it could therefore decrease its reliance to CPython. Each interpreter was able to perform fastest on at least one test, showing that there is not an interpreter that is best for all problems.
Det existerar flera olika implementationer och interpreterare för programmeringsspråket Python. I detta examensarbete evalueras prestandan avseende exekveringstid för fyra av dessa; CPython, Cython, Jython och PyPy. Prestandan mättes i en testsvit som skapades i detta projekt. Testsviten bestod av tester för Pythons dictionary, list, tuple, generator och objekt. Varje test kördes med bå de heltal och objekt som testdata med varierande problemstorlek. Varje test var implementerat i programmeringsspråket Python. För Cython och Jython implementerades ytterliggare en version av testerna som innehöll syntax och datatyper specifika för dessa interpreterare. Resultaten visade att Jython och PyPy var snabbast för en majoritet av testerna som endast använde sig av Pythons syntax och datatyper. Cython använder sig av Pythons C/API och är därför beroende av CPython. Prestandan av Cython var därför lik CPythons. Cython presterade bättre på vissa av testerna som utnyttjade Cythons syntax och datatyper, då den därmed kunde minska sitt beroende av CPython. Varje interpreterare lyckades prestera snabbast på minst ett test. Detta visar att det inte finns en interpreterare som är mest lämpad för alla problem.

Tämä kandidaatintutkielma käsittelee puhujalähtöisesti myönteisen ja kielteisen käskylauseen vaikuttavuutta puheen vastaanottajaan. Tutkielman aineisto on kerätty kyselytutkimuksella, ja sen informantteina toimivat yksityisen turvallisuusalan opiskelijat. Lähtökohtana on poliisilaissa (872/2011 § 6) määritellyt puhefunktiot neuvo, kehotus ja käsky, jotka koskevat myös yksityistä turvallisuusalaa. Tutkielma käsittelee myönteisen ja kielteisen imperatiivilauseiden erojen lisäksi muiden modaalisten lausetyyppien esiintyvyyttä turvallisuusalan kielenkäyttäjien ohjailevissa lausumissa. Lisäksi se yhdistelee modaalisten lausetyyppien ja puhefunktioiden suhdetta kyselyssä mitatuilla äänenvoimakkuuksien arvoilla. Tutkielma keskittyy puhujalähtöiseen analyysiin ja sen tavoitteena on olla hyödyksi fennistiikan lisäksi yksityiselle turvallisuusalalle. Analyysi on toteutettu kvantitatiivisilla ja kvalitatiivisilla menetelmillä. Tutkielman tulokset osoittavat, että kielteinen imperatiivilause on puhujan mielestä vaikuttavampi, mutta sitä käytetään kuitenkin vain vähän enemmän kuin myönteistä imperatiivilausetta. Tutkielma osoittaa myös, että kielenkäyttötilanteessa ohjaileva lausuma muodostetaan useimmiten muilla modaalisilla lausetyypeillä kuin imperatiivilauseella.

Abstract:
The prognosis for multiple myeloma (MM) and the activated B-cell subtype of diffuse large B-cell lymphoma (ABC DLBCL) is poor. Gene expression profiling studies have identified that the transcription factor, nuclear factor kappa B (NF-κB) is overexpressed and confers a poor prognosis in MM and ABC DLBCL. NF-κB regulates the transcription of genes involved in cell proliferation and survival. Thus, several groups have tried to identify and/or develop agents that target NF-κB to improve therapy and patient prognosis for MM and ABC DLBCL. Our laboratory has shown that the manganese porphyrin MnTE-2-PyP5+ inhibits NF-κB in a murine lymphoma cell culture model and enhances tumor cell death in combination with dexamethasone and cyclophosphamide, two agents that are routinely used to treat these neoplasms. MnTE-2-PyP5+ inhibits NF-κB by glutathionylating p65, a member of the NF-κB family. The objective of the following studies was to determine whether MnTE-2-PyP5+ enhances the chemotherapeutic response in human MM and ABC DLBCL cells that overexpress and depend on NF-κB for survival. The following studies demonstrate that MnTE-2-PyP5+ glutathionylates and inhibits NF-κB in human MM and ABC DLBCL cells. MnTE-2-PyP5+ also synergizes with several MM and DLBCL chemotherapeutics, including dexamethasone, cyclophosphamide, vincristine and bortezomib to enhance cell death. The data from these human cell lines will provide the basis for future studies to test MnTE-2-PyP5+ in animal models and for translating MnTE-2-PyP5+ to the clinic.

O objetivo desta pesquisa é discutir a relação mítica de território étnico a partir do contexto das aldeias indígenas Guarani - Tekoá Ytu e Tekoá Pyau. Contribui de maneira salutar a reflexão da questão indígena no Brasil, pois envolve uma área de preservação permanente, expansão urbana e ocupação tradicional de direito originário. Adota concepção husserliniana na fenomenologia para avaliação da interação sujeito e natureza, bem como, de sua reprodução e reafirmação no espaço social que não o afasta da sua relação com o território. A pesquisa identifica os principais problemas que envolvem a área do Jaraguá (SP) com relação a população Guarani e como estes permanecem em área de espaço exíguo, conseguindo manter seus costumes e tradicionais em condições inóspitas, confrontando os dispositivos legais que regem o direito de posse sobrea terra no Brasil. Contribui de maneira salutar a reflexão da questão indígena no Brasil, pois envolve uma área de preservação permanente, expansão urbana e ocupação tradicional de direito originário. Adota concepção husserliniana na fenomenologia para avaliação da interação sujeito e natureza, bem como, de sua reprodução e reafirmação no espaço social que não o afasta da sua relação com o território. Abstract:
Tiivistelmä. Tutkielman tarkoituksena on kuvata Oulun koulu-uimaopetuksen lisäopetusjärjestelmää ja sen toteuttamistapaa. Oulun kaupunki järjestää kaikille esikoululaisille sekä 1.–6. luokkalaisille maksutonta uimaopetusta. Jokainen luokka käy uimaopetuksessa yhden viikon jokaisena lukuvuotena. Tämän lisäksi heikkouimataitoisille sekä uimataidottomille järjestetään lisäuimaopetusta kesällä. Tutkimuksen tavoitteena on kuvata lisäuimaopetuksen järjestämismallia, tuoda esille sen vaikutuksia uimataitoon sekä perehtyä sen järjestämiseen liittyviin haasteisiin ja kehitysmahdollisuuksiin. Tutkimuksen teema oli Oulun koulu-uimaopetusjärjestelmän toimivuus. Tutkimuksen teoreettinen lähtökohta on uimaopetuksen tärkeys sekä sen esiintyminen perusopetuksen opetussuunnitelman perusteissa. Tutkielman teoria perustuu monipuolisesti suomalaiseen uimaopetukseen ja sen näkyvyyteen suomalaisen perusopetuksen opetussuunnitelmassa. Uimataidon opettamisen maininta opetussuunnitelmassa edellyttää kouluja, kaupunkeja ja kuntia tarjoamaan oppilaille uimaopetusta jokaisella luokka-asteella. Tapaustutkimuksen aineisto kerättiin haastattelemalla kahta esimiestä, yhtä vakituista uimaopettajaa ja kolmea kesäuimaopettajaa. Tutkimusaineisto koostui neljästä yksilöhaastattelusta sekä yhdestä parihaastattelusta. Aineisto analysoitiin aineistolähtöisellä sisällön analyysillä. Tutkimuksen tulokset osoittavat, että lisäuimaopetusta järjestetään pääsääntöisesti kesäisin. Lisäuimaopetuksella on havaittu olevan positiivisia vaikutuksia uimataitoon, mutta sen järjestämiseen liittyy myös monia haasteita. Lisäuimaopetuksen kehittämiseen nousi esiin monia kehittämismahdollisuuksia, joiden toteuttaminen vaatisi uudelleen resursointia sekä rakennemuutoksia. Esimerkiksi uusi uimahalli, seurayhteistyö ja lisäuimaopetuksen ajoituksen tarkoituksenmukaistaminen tehostaisivat lisäuimaopetusta Oulussa.

Abstract:
The developed world is currently in the grip of an obesity epidemic. As a result, there is much ongoing research into the development of an effective anti-obesity agent. Peptide YY (PYY) is a 36 amino acid gastro-intestinal hormone released post-prandially by L-cells in the gastro-intestinal tract in proportion to the calorie content of a meal. The predominant form of the hormone found in circulation is the truncated PYY(3-36). Administration of PYY(3-36) at physiological doses to humans has been shown to reduce food intake. However, due to enzymatic degradation these effects are short lived, reducing the hormone’s utility as an anti-obesity pharmaceutical agent. A series of analogues of PYY(3-36) were designed either with amino acid substitutions in specific parts of the peptide sequence and/or with chemical modifications to the native sequence with the aim of increasing resistance to enzymatic activity whilst retaining or even enhancing the peptide’s bioactivity. The analogues were tested for resistance to degradation by different proteolytic enzymes in comparison to natural PYY(3-36). Their affinity to the Y2 receptor, for which PYY(3-36) is a natural agonist was then investigated. Finally, the effects of peripheral administration of selected analogues on food intake in overnight fasted mice were investigated. These studies suggest that PYY(3-36) analogues may be a useful approach for the treatment of obesity, but further development work is required.

Abstract:
How does a biological light sensor convert the energy of a photon through a sequence of structural changes to generate a biological signal? Photoactive Yellow Protein (PYP) isolated from the phototrophic bacterium Ectothiorhodospira halophila, a small water-soluble protein whose three-dimensional X-ray crystallographic structure has been determined to high resolution, serves as a paradigm for structural studies of the interaction of light and proteins. This blue light photosensor has been implicated in the negative phototactic response of these bacteria. PYP undergoes a cyclic series of absorbance changes upon illumination at its λ(max) of 446 nm. In its ground state, the anionic p-hydroxycinnamoyl chromophore of PYP is covalently bound as a thiol ester to Cys69, buried in a hydrophobic pocket, and hydrogen bonded via its phenolate oxygen to Glu46 and Tyr42. The chromophore becomes protonated in the photobleached state (I₂) after it undergoes trans-cis isomerization, which results in breaking of the H-bond between Glu46 and the chromophore and partial exposure of the phenolic ring to the solvent. To gain an in-depth understanding of these interactions at the molecular level, the active site of the protein and the chromophore structure was modulated via site-directed mutagenesis and incorporation of variant chromophores. The structural, optical, kinetic and thermodynamic properties of several such altered proteins have been investigated and presented in this dissertation. Interestingly, Glu46Asp and Glu46Ala mutations demonstrated dual photoactive species as a result of a pH driven color transition. Met100Ala was the first PYP mutant to exhibit properties of an optical switch. The unique properties of PYP and its mutant forms may eventually permit their use in optical devices for switching, memory, computing and holographic applications. Early stages of the photocycle were characterized using picosecond and femtosecond ultrafast transient absorption spectroscopy. These time-resolved spectroscopic studies have revealed the presence of two new intermediates. The time constants for formation and decay of these intermediates have now been resolved and the structural and mechanistic aspects of these results are discussed. Recently, PYP was proposed as a structural prototype for the PAS domain superfamily. PYP/PAS domains therefore form an important structural motif for biological signaling.

Atualmente as organizações são desafiadas na tentativa de fazer com que seus clientes se aproximem e possam contribuir na inovação e melhoria de seus processos de negócio. Neste contexto, percebeu-se que estas melhorias passam pela compreensão dos processos pelos clientes tornando-os aptos a contribuir. Esta pesquisa explorou o design de jogos digitais como alternativa atrativa para que as pessoas possam compreender como um processo de negócio de prestação de serviço é executado. Através da Design Science Research Methodology (DSRM) o método Play Your Process (PYP) foi concebido, tendo como objetivo guiar o game designer na construção destes jogos. Com o método PYP foi possível desenvolver e demonstrar os jogos digitais baseados em processos de negócio em diferentes contextos, sendo estes, avaliados com o público (cidadãos) quanto a sua qualidade e a ferramenta para promover a compreensão do processo de negócio (serviço). Assim, o método usa modelo de processos de negócio como base para a criação do jogo, e ao mesmo tempo o jogo digital busca representar o modelo de processo de negócio para a compreensão do jogador. O método PYP demonstrou ser útil para isso, ao fornecer suporte ao projeto de jogos digitais baseados em processos de negócio.
