Full textDuring the 20th Century Mexico underwent many social and economic changes. A main feature has been its demographic dynamics, whose momentum foresees a rapid and impacting population ageing. This represents a new challenge for a society still struggling for development. The utmost relevant problem comes with the epidemiology of ageing, the high costs of medical care and the need for adapting the health systems. Up to now the only topic on ageing that has been discussed in the political arena is about severe financial constraints in social security. But social security also lacks coverage for rural and informal workers. Benefits granted are unsatisfactory. The ongoing privatization of social security cancels coverage widening, do not substitute the level of income during retirement, and is highly demanding of tax resources. Socio-economic characteristics of the elderly show a high degree of inequality. Perspectives and scenarios for the next decades show a large participation of population in working ages. If it is possible to provide rewarding and productive employment all problems can be resolve, including those of the elderly. Nevertheless, projections for the second half of the 21s' Century anticipate an overwhelming burden. An opportunity comes with the increasing education of future generations and the possibilities of self-care and prevention. Research on demographic ageing in Mexico requires new concepts, theories and methods under an interdisciplinary approach

Full textWhile many studies focus on the impacts of anthropogenic greenhouse gas on climate on the timescale of the next century, very few have investigated the impacts on a longer timescale, from tens of millennia to a million years. However, due to the long lifetime of CO2 in Earth's surface reservoirs, current anthropogenic emissions are expected to impact the climate on a much longer timescale than the coming century. The objective of this thesis is to broaden the scope of existing studies on the climate of the next million years, by revisiting some of their classical hypotheses. Existing studies rarely consider a partial or total melt of the Antarctic ice sheet, and assume that atmospheric CO2 concentrations come back to pre-industrial levels after hundreds of thousands years, due to silicate weathering. In this study, we explore potential evolutions of the Antarctic ice sheet.More precisely, I have investigated the long term equilibrium of the Antarctic ice sheet under different CO2 levels, using the Earth System model of intermediate complexity iLOVECLIM, coupled to the GRISLI Antarctic ice sheet model, by first applying increasing CO2 levels until the Antarctic ice sheet retreats entirely, and then applying decreasing CO2 levels until the ice sheet regrows. Our results show that the ice sheet exhibits a strong hysteresis behavior. Due to the inclusion of the albedo-melt feedback in our setup, the transition between a glaciated Antarctic ice sheet and an ice-free Antarctic and conversely is more brutal than in previous studies not including this feedback. The CO2 threshold for both Antarctic glaciation and deglaciation varies with the orbital configuration.Additionally, I have developed a conceptual model for the geological carbon cycle that includes multiple equilibria in order to reproduce multi million year cycles in the d13C that are coherent with the data. These potential multiple equilibria in the carbon cycle could lead to a widely different atmospheric CO2 concentration evolution on long timescales, compared to existing studies. Finally, we discuss the implications of our results on a potential end of the Quaternary in the future, with a disappearance of Northern Hemisphere glaciations, but also a disappearance of the Antarctic ice sheet

Full textOur research would try to show that nowadays more than ever, it seems to us that world needs both a social ethic and a political plan based on that ethic. The latter (ethic) far from being understood as series of normative codes of acting or being ( conjugated in the imperative mood according to the style of Kant, it is, as for us all through our thesis the relationship with the neighbour, the other one speaking of the individual and the relationships settled by institutional devices that rule social life. Therefore, our own way of thinking about common life with the other, seemed essential to us because the ethic according to the meaning given by Levinas is radically that “infinite responsibility” towards the neighbour (witch means that deacon’s responsibility without any reward and totally assumed by the one who helps) in which we can guess an enigmatic forn of transcendence, the beyond of the individual subject that is a sign in meeting of two subjects.Indeed, for Levinas the real being of man is in his face where he is completely different; that assertion does sum up what is the heart of his work and our philosophical concern: the problem of a social relationship based on justice and kept alive but and through peace. And if we do insist on the Christian heritage as the essential element of the thought of Levinas it is when he tries to promote the humanism of the neighbour. Besides, that same heritage has influenced too some philosophers who believed in God such as Franz Rosenzweig, Emmanuel Mounier, Paul Ricoeur, Edith Stein and so on.Nevertheless, sounding out the ways of thinking of Levinas doesn’t necessarily give the definitive orientation line from which man could set an absolutely unbreakable system of coordinates and references allowing the organisation of the whole political system. As far us we are concerned, we don’t believe at all that we must follow literal accuracy. A certain “faithlessness” to some main points of his philosophy has besides underlined our faifthfulness that remains true even if we may have stood back from his thought

Full textFor thomas aquinas, the love of one's neighbour is not a pure precept revealed without any roots in the natural face of the created world. First of all, thomas represents a static order of natures (i) where the preeminence of intellectual creatures, inscribed in "tierce-natures" between the creator and the other elements of a cohabited world, constitutes the proof of the first casualty, manifested rather than hidden by the efficacy of the second causes. The beings created in the image of god then invite him to describe a dynamic order of persons (ii) where the ordination of the creator replies less to a necessity of essence than to the historical act of the will which consents to the eternal beatitude after having known the hypothesis of it : the "tierce-nature" here becomes a "tierce person" in the social framework of the free emulation where the theology of the angels is of capital importance. The history of the man and the woman in their mutual relationship in the garden of eden (iii) shows the human neighbour as being this person who is united to god according to the soul but also under the eyes of the spouse according to the body, which becomes quasi-sacremental

Full textIn the book of leviticus 19,18: "thou shalt love thy neighbour as thyself", rea' denotes a very close person with whom there is some kind of relationship: a companion, a friend and probably a fellow-countryman (compatriot). This principle is an indisputable commandment applicable to the people of israel, establishing love of one's neighbour as an absolute value. Even if it only applies to a fellow-countryman, love of one's neighbour as the core of a commandment is the climax of ethics in the old testament. Under the influence of the golden rule, which comes from greek philosophy, hellenized judaism takes a broaderview and includes non jews in its definition of "neighbour" (plesion in the book of septuaginta). It is in the new testament that all restrictions to loving one's neighbour are suppressed. Jesus' commentary on the leviticus' word in the sermon on the mount and the parable of the good samaritan are striking illustrations. Thus "one's neighbour" which also includes one's ennemy becomes universal and boundless. At the same time such a person is always a person with whom there is an existential relationship. Generally speaking the postbiblical jewish tradition tends to give a universal meaning to the term "neighbour". Some modern jewish scholars claim that this interpretation was the one originally expressed in the commandment of leviticus

Full textLand-use change (LUC) is an important climate forcing due to the underlying alterations of the properties of the soil-vegetation system. However, the knowledge of these biogeophysical impacts of LUC is middling, notably due to the large number of processes involved. By means of model intercomparison and other approaches specifically developed, this study aims to identify the robust climate signals of LUC as well as to assess the associated uncertainties. LUC since the preindustrial period has led to extensive deforestation in the northern temperate regions and therefore to increases in surface albedo. The amplitude of this impact and the role of the non-radiative effects in summer are still quite uncertain within the model results. These uncertainties respond (1) to the way LUC is implemented in land surface models (LSMs) and (2) to the intrinsic model sensitivities to LUC. We show that the second point could explain more than 50% of the inter-model dispersion in key variables for the surface climate such as the evapotranspiration. We therefore developed statistical tools to reconstruct the impacts of LUC on the surface albedo and the evapotranspiration using present-day observations and the land-cover maps prescribed in the LSMs here assessed. The analyses carried out here show that current uncertainties in the climate impacts of LUC are in major part the result of the land-surface parameterizations used in climate models and, hence, could be reduced with a more thoroughly evaluation of LSMs

Full textThe thesis deals with blind channel equalization using higher-order statistics. The task of equalization is to remove distortion, which occurs inevitably while the signal propagates from transmitter to receiver, due to multi-path character, attenuation and other adverse effects of the propagation environment. The equalizer is a FIR filter, which is - in the case of blind equalization - initialized using an optimization algorithm based on the statistical properties of the signal. The thesis consists of two main parts: in the first one, the HOS based equalization algorithms are reviewed, with main focus on the Constant Modulus Algorithms (CMA). Gradient, Algebraic, and Finite-Interval CMA algorithms are discussed in detail and their properties in typical equalization scenarios are investigated. Main contribution of this part is derivation of a Sliding Window FI-CMA algorithm, including detailed investigation of its convergence and numerical properties. The use of the sliding window determines important advantages of this algorithm: ability to track changing environment and lower computational complexity than the standard FI-CMA algorithm. In the second part of the thesis, embedded implementation of the algorithms using TI DSP and Xilinx FPGA is investigated. At the beginning of this part, the basic features of both architectures are reviewed and the reader is introduced into the principles of the logarithmic numbering system, which has been selected to implement the floating point operations in FPGA. Next, the implementation issues are considered. An implementation architecture for the FI-CMA algorithm on Viretex FPGA has been designed

Full textSoftware Defined Networking (SDN) was created to provide network programmability and ease complex configuration. Though SDN enhances network performance, it still faces multiple limitations. In this thesis, we build solutions that form a first step towards creating next-generation SDN based networks. In the first part, we present MINNIE to scale the number of rules of SDN switches far beyond the few thousands rules commonly available in TCAM memory, which permits to handle typical data center traffic at very fine grain. To do so MINNIE dynamically compresses the routing rules installed in the TCAM, increasing the number of rules that can be installed. In the second part, we tackle the degraded performance of short flows and present a coarse grained scheduling prototype that leverages SDN switch statistics to decrease their end-to-end delay. Then, we aim at decreasing the 50ms failure protection interval which is not adapted to current broadband speeds and can lead to degraded Quality of Experience. Our solution PRoPHYS leverages the switch statistics in hybrid networks to anticipate link failures by drastically decreasing the number of packets lost. Finally, we tackle the greening problem where often energy efficiency comes at the cost of performance degradation. We present SENAtoR, our solution that leverages SDN nodes in hybrid networks to turn off network devices without hindering the network performance. Finally, we present SEaMLESS that converts idle virtual machines into virtual network functions (VNF) to enable the administrator to further consolidate the data center by turning off more physical servers and reuse resources (e.g. RAM) that are otherwise monopolized

Full textThe authors of the French League appear to be of poor interest, and are quickly rejected as fanatics of weak thought. Our judgement on them has barely evolved since Michelet. The current work consisted in extracting the biggest Ligueur book, issued in Paris in 1590, from its latin language, footnoting it and analysing its reasoning. The outcome is a discourse of religious hatred. The discourse is analysed in its structure, and then chronologically rebuilt following the literary and scriptural references. The emerging discourse is a universal history which also is a history of progress of sacerdotal power. This power is seen by the author as a discriminating and excluding power, and the bible itself is read as an exclusion manual. This type of analysis is new in the bibliography of religious wars, for the studies in religious hatred have thus far focused on collective violence and its manifestations. An investigation is conducted on the author of this anonymous document. The current attribution to William Reynolds, English priest exiled on the continent, is proved to be entirely funded on the invention of a Huguenot author in the late XVIIth century. The archives of the English College in Rheims and those of the English Crown allow the identification of another English priest, William Gifford, sincere catholic but in the meantime an secret agent of the London government. An interesting character is depicted, the one of a professional of hatred at the intersection of several religious wars, those of France, England, Flanders

Full textThis study firstly presents the recent pan-European strong-motion databank that is updated and extended version of previous pan-European databases. The pertaining metadata is carefully compiled and reappraised. The database meets high standards for being resource of pan-European earthquake engineering community. Then, an empirical nonlinear site amplification model, function of time-based average of uppermost 30m shear wave velocity profile and peak ground acceleration on rock, is developed. The primary aim of deriving such a model is to use it in ground motion prediction equations (GMPEs). Besides, the evaluation of site factors in the seismic design codes shows that it is also applicable in computing site factors. To this end, an alternative methodology that considers the results of probabilistic seismic hazard analysis and deterministic site models is proposed. Finally, this study generates GMPEs for horizontal and vertical elastic response spectral ordinates for different damping values between 1% to 50%. Rather than direct equations for vertical motion, to obtain consistent horizontal and vertical hazard spectrum, compatible vertical-to-horizontal ratio GMPE is preferred. Full textEmbedded electronics is a growth market in the automotive industry. Driving assistance system and especially emergency braking assistance radar knows a very important expansion. The need for high gain antenna, low cost and compact systems is a challenge when simultaneously it is necessary to succesfully resolve complex road scenarii. We must succeed to achieve an antenna system able to operate in short range (city) and long range (highway) in the 76-77 GHz frequency band. In this work, we identi ed and analyzed the main scenarii in order to defi ne the radar and antennas requirements. Then we will list the high gain antennas solutions which could be of interest in our case. Afterwards, we will design an antenna able of scanning in order to cover the requirements of automotive manufacturers for next radar generation

Full textThe assessment of the impact of climate change often requires to set up long chains of modeling, from the model to estimate the future concentration of greenhouse gases to the impact model. Throughout the modeling chain, sources of uncertainty accumulate making the exploitation of results for the development of adaptation strategies difficult. It is proposed here to assess impacts of climate change on the hydrological cycle over France and associated uncertainties. The contribution of each sources of uncertainty is not addressed, mainly that associated with greenhouse gases emission scenario, climate models and internal variability. In the context of impacts of climate change on the hydrological cycle over France, it is possible to ask what is the contribution of each sources of uncertainty to the total uncertainty associated with mean changes. Is it possible to reduce, and if so how, the contribution of one source or another ? We propose in this work an approach to assess the transferability in the future climate of a statistical method to downscale climate simulations. The transferability assumption is one the main sources of uncertainty in statistical downscaling method. The assessment suggested here relies on the use of regional climate models, in a perfect model framework, and shows that some predictors are useful to ensure the transferability of the downscaling method in the future climate. This framework, proposed for a statistical downscaling method, is also applicable to bias correction methods in regional climate models. Recent atmospheric reanalyses of the 20th century are downscaled with the method developed in this work, associated with observations of temperature and precipitation. The hydrological cycle over France is characterized with these reconstructions. We show that the multi-decadal variability of observed streamflows during the 20th century is generalized to the whole country and is partly due to atmospheric variability. This multi-decadal variability of streamflows is generally weaker in hydrological simulations done with historical simulations from climate models. The climate projections have been downscaled with the method developed in this work. The temperature on the country, on average over climate models, could increased by 3,5°C in winter and 6,5°C in summer in the course of this century. Precipitations will decrease all over the country in summer, nearly by half on southern part of France for the most severe scenario. In winter, precipitations will increase in the northern part of the country and will decrease slightly in the southern part. In the next few decades, the decrease in precipitation is important in summer, and changes are less pronounced for other seasons. Results of hydrological projections done with one hydrological model and an ensemble of climate models are presented for the coming decades and for the end of the century. On the Seine river, results slightly differ in winter from those presented in previous studies. Here, precipitations and streamflow increase in winter and decrease in summer on that river basin. Elsewhere in France, results are consistent with previous studies, namely an increase in evapotranspiration, a decrease in streamflow and much drier soil. The uncertainty due to both climate models and internal variability on relative changes in streamflows always increase during the 21st century, to over 20% in winter for the most severe scenario. In the coming decades, the uncertainty due to internal variability only on streamflow changes is as strong as the uncertainty due to both climate models and internal variability. In the coming decades, annual streamflow changes of the Loire, Garonne and Rhône rivers are stronger than the maximum changes observed during the 20th century

Full textThe thermohaline circulation (THC) strongly influences the climate of the North Atlantic. The warming caused by the release of anthropic CO2 risks to affect this oceanic circulation and then the climate. We point here to evaluate this risk thanks to the tri-dimensional ocean-atmosphere IPSL-CM4 coupled model. In a first part we have done a survey of the principal theories concerning the THC. We have then validated the pertinence of IPSL-CM4 to lead our study. We have then analysed some scenario simulations for next centuries showing a significant diminution of the THC in those simulations, which is strongly magnified if the melting of Greenland is taken in account. The analysis of several scenarios taking into account or not this glacier melting has permitted to isolate in an original manner the role played by THC feedbacks. Last, the effect of the THC on the climate has been quantified in IPSL-CM4. It appears to be more slight that the global warming, even locally on Europe

Full textThe purpose of this Ph.D. thesis has been to investigate alternatives to the beam scaling in NG-HTS systems, assessingadvanced strategies to significantly increase total system capacity, without further exploding the number of beams. In thiscontext, aggressive frequency reutilization (FR) strategies come naturally into mind as a potential mean to increase overallbandwidth resources and therefore, boost system capacity. However, it leads to an increase on co-channel interferences, rendering the usage of additional spectrum not as efficient. Aiming to find a solution to this challenge, advancedinterference-based system techniques have been assessed in a realistic NG-HTS context, corresponding to Linear Precodingand Fractional FR (FFR) schemes. Linear Precoding is a MIMO-based technique which allows considering more aggressiveFR schemes by jointly processing the transmitted signals in order to pre-compensate co-channel interferences. Thistechnique has been studied in the frame of NG-HTS systems and their performances derived considering realistic antennacharacterization, proving significant improvement in total system capacity. Scheduling strategies have been alsoinvestigated and schedule algorithms assessed, showing further improvements can be achieved considering smartscheduling mechanisms. Another way to increase spectral resources per beam has been then investigated considering FFR schemes, used mostly in mobile terrestrial networks (i.e. WiMAX, LTE…). FFR scheme application has been characterized and adapted to the particularities of a realistic HTS satellite context and its gains in total capacity have been derived. A natural synergy between Linear Precoding and FFR has been then studied, leading to further improvements on total system capacity

Full textThe ultimate objective of this thesis is to propose and evaluate a novel SiGe HBT architec-ture overcoming the limitation of the conventional Double-Polysilicon Self-Aligned (DPSA) archi-tecture using Selective Epitaxial Growth (SEG). This architecture is designed to be compatible with the 28-nm Fully Depleted (FD) Silicon On Insulator (SOI) CMOS with a purpose to reach the objec-tive of 400 GHz fT and 600 GHz fMAX performance in this node. In order to achieve this ambitious objective, several studies, including the exploration and comparison of different SiGe HBT architec-tures, 55-nm Si/SiGe BiCMOS TCAD calibration, Si/SiGe BiCMOS thermal budget study, investi-gating a novel architecture and its optimization, have been carried out. Both, the fabrication process and physical device models (incl. band gap narrowing, saturation velocity, high-field mobility, SRH recombination, impact ionization, distributed emitter resistance, self-heating and trap-assisted tunnel-ing, as well as band-to-band tunneling), have been calibrated in the 55-nm Si/SiGe BiCMOS tech-nology. Furthermore, investigations done on process thermal budget reduction show that a 370 GHz fT SiGe HBT can be achieved in 55nm assuming the modification of few process steps and the tuning of the bipolar vertical profile. Finally, the Fully Self-Aligned (FSA) SiGe HBT architecture using Selective Epitaxial Growth (SEG) and featuring an Epitaxial eXtrinsic Base Isolated from the Collector (EXBIC) is chosen as the most promising candidate for the 28-nm FD-SOI BiCMOS genera-tion. The optimization of this architecture results in interesting electrical performances such as 470 GHz fT and 870 GHz fMAX in this technology node

Full textThe work of this thesis aims at contributing to the field of the engineering of interactive critical systems. We aim at easing the introduction of new input and output devices (such as touch screens, mid-air gesture recognition ...) allowing multi-user and multimodal interactions in next generation of aircraft’s cockpits. Currently, development process in the aeronautical filed is not compatible with the complexity of multimodal interaction. On the other side development process of wide spread systems cannot meet the requirements of critical systems. We introduce a generic software and hardware architecture model called MIODMIT (Multiple Input Output devices Multiple Interaction Techniques) which aim the introduction of dynamically instantiated devices, allowing multimodal interaction in critical systems. It describes the organization of information flux with a complete and non-ambiguous way. It covers the entire spectrum of multimodal interactive systems, from input devices and their drivers, to the specification of interaction techniques and the core of the application. It also covers the rendering of every software components, dealing with fission and fusion of information. Furthermore, this architecture model ensure the system configuration modifiability (i.e. add or suppress a device in design or operation phase). Furthermore, moralizing a system reveals that an important part of the interactive part is autonomous (i.e. not driven by the user). This kind of behavior is very difficult to understand and to foresee for the users, causing errors called automation surprises. We introduce a model-based process of evaluation of the interaction techniques which decrease significantly this kind of error. Lastly, we exploited ICO (Interactive Cooperative Objects) formalism , to describe completely and unambiguously each of the software components of MIODMIT. This language is available in an IDE (integrated development environment) called Petshop, which can execute globally the interactive application (from input/output devices to the application core). We completed this IDE with an execution platform named ARISSIM (ARINC 653 Standard SIMulator), adding safety mechanisms. More precisely, ARRISIM allows spatial segregation of processes (memory allocution to each executing partition to ensure the confinement of potential errors) and temporal segregation (sequential use of processor). Those adding increase significantly the system reliability during execution. Our work is a base for multidisciplinary teams (more specifically ergonoms, HMI specialist and developers) which will conceive future human machine interaction in the next generation of aircraft cockpits

Full textWith the outstanding development of the internet, it is expected that global network traffic will grow exponentially, as well as the concern about the need for high-speed links and interconnections. To address these issues, it is then essential to propose performant systems that will support high speed transmission with low power consumption. Silicon photonics is a promising solution and integrate complex optical functions in a silicon chip, by using standard fabrication process used in microelectronic. In this context, the subject of my PhD is focused on the optical modulator which should support high speed transmission, have low optical losses, and have low power consumption. To obtain these constraints, several parameters need to be optimized while taking account fabrication constraints in order to find the best compromise between the different figures of merit. During this PhD, the improvement of the performances of the component was made by three different ways. The first optimization is related to the simulations for the current technology of modulators based on PN junctions. By integrating the fabrication process in the optimization process, more reliable numerical results are obtain. The key point of this study is the comparison of experimental characterizations and numerical simulations of two architectures of modulator. A substantial part of the PhD was also focused on the development of new modulators based on vertical capacitive junctions. The use of dedicated numerical tools reveals several key aspects of these components, and allow us to optimize two different architectures in order to obtain high efficient modulator. A new fabrication process has been established, and several information were extracted from the first run of fabrication. Then, a comparative study between most of modulators reviewed during this PhD was performed. The results allow us to determine which configuration has the best performances depending of the targeted application. In addition, a compact model was generated to optimize the component in a reduced simulation time

Full textThis work is part of a larger project called SIPHORE (SIngle gap PHOtoneutralizer energy RE-covery injector), which aims to enhance the overall efficiency of one of the mechanisms through which the plasma is heated, in a nuclear fusion reactor, i.e. the Neutral Beam Injection (NBI) system. An important component of a NBI system is the neutralizer of high energetic ion beams. SIPHORE proposes to substitute the gas cell neutralizer, used in the current NBI systems, with a photo-neutralizer exploiting the photo-detachment process within Fabry Perot cavities. This mechanism should allow a relevant NBI global efficiency of η> 60%, significantly higher than the one currently possible (η<25% for ITER). The present work concerns the feasibility study of an optical cavity with suitable properties for applications in NBI systems. Within this context, the issue of the determination of an appropriated optical cavity design has been firstly considered and the theoretical and experimental analysis of a particular optical resonator has been carried on. The problems associated with the high levels of intracavity optical power (~3 MW) required for an adequate photo-neutralization rate have then been faced. In this respect, we addressed both the problem of the thermal effects on the cavity mirrors due to their absorption of intra-cavity optical power (~1W) and the one associated to the necessity of a high powerful input laser beam (~1 kW) to feed the optical resonator
Lorentzen, Marc. "Diversity and genomic characteristics of Oenococcus oeni." Thesis, Bordeaux, 2018. http://www.theses.fr/2018BORD0428.
Full textOenococcus oeni is a lactic acid bacteria species adapted to the inhospitable environment of fermenting wine, where it shows a remarkable degree of specialization to the stress of low pH and high ethanol that allows it to proliferate where most bacteria fail to survive. The bacteria is supremely important in wine production, because it carries out malolactic fermentation, a process that occurs after alcoholic fermentation, where malic acid is metabolised into lactic acid and the pH of the wine is raised. The species has only a small genome and accumulates mutations several orders of magnitude faster than other lactic acid bacteria due to a loss of DNA mismatch repair genes. This has likely sped up the process of domestication to wine. The degree of specialization has been demonstrated by finding specific populations adapted to red or white wines in the same region. In this study, we used high throughput sequencing and genomics approaches to elucidate the diversity of O. oeni strains, to identify their genomic characteristics and measure their dispersion in different environments as well as their dynamics during fermentation. Because of its importance to wine-making, several hundred strains have been isolated and sequenced. In this work, we have expanded upon the collection of genomes by sequencing strains from cider and kombucha and performing phylogenetic analyses to clarify the population structure of the species. By calculating a species-wide pangenome, we performed comparative genomics to explore gene clusters that were specific to one or more sub-populations. With next generation sequencing, we produced fully circularized genomes from the major sub-populations and analysed their genomic arrangements. These new genomes were annotated with new, automatic pipelines and manual curation for the first time since the publication of the reference genome PSU-1. The evolution of bacterial communities over the course of fermentation, from grape must to finished wine, was examined with 16S amplicon sequencing in four Bordeaux wineries. Using a universal and a specific primer-set, we compared the biodiversity in wines resulting from organic or conventional farming practices. In addition, with the newly defined phylogenetic groups, we developed a qPCR experiment to detail the composition of O. oeni in the fermentations and cemented the dispersal of even rarely isolated strain sub-populations in grape must. This new method was also used to analyse the diversity of O. oeni strains in the base wines of Cognac and during the production of cider, two products that are distinguished from traditional wine production by not using sulfite. The two other species in the Oenococcus genus, kitaharae and alcoholitolerans, are also found in the environments of fermenting beverages. O. kitaharae does not have a functional malolactic gene, but the more recently discovered O. alcoholitolerans was thought capable of performing the malolactic reaction. We characterized this, as well as the species tolerance for the stressors of the wine environment. Finding it unable to survive in wine, we produced a fully circularized genome of O. alcoholitolerans and performed a comparative genomics analysis to identify the O. oeni genes that enable it to tolerate the pH and ethanol, which O. alcoholitolerans and O. kitaharae lacks. In conclusion, we have used the new technologies of next generation sequencing to produce high-quality genomes and performed extensive, species-wide comparative analyses that allowed us to identify patterns in gene presence that provide likely explanations for environmental adaptation
