Abstract:
Abstract Prostate cancer is distinguished by unique histological alterations in glandular architecture, observable in Whole Slide Images (WSIs). The disease is further characterized by pronounced genomic instability, exemplified by biomarkers such as DNA ploidy. While the Gleason Score effectively assesses the histological changes, the manual evaluation of DNA ploidy is subjective and time-consuming. Addressing the need for an objective diagnostic tool, our study developed a deep learning model aimed at accurately predicting DNA ploidy using publicly available WSI from the Cancer Genome Atlas (TCGA). Utilizing a ResNet-18 convolutional neural network, we trained the model on WSIs from 200 TCGA patients to extract features and predict total mRNA expression. The model was further refined using data from 19 TCGA patients, focusing on ploidy number prediction. Comparative analysis against a random reference model revealed significant improvements of ploidy prediction in Mean Absolute Error (MAE) by 43.52%, Mean Absolute Percentage Error (MAPE) by 43.59%, and Mean Squared Error (MSE) by 67.86%. These enhancements were statistically validated (p-values: MAE - 7.07E-06, MAPE - 7.69E-06, MSE - 3.14E-05) and substantiated by large Cohen's d values (MAE - 2.88, MAPE - 2.86, MSE - 2.42), confirming the model's advanced predictive accuracy and practical utility. This approach, validated further on a separate TCGA hold-out test set, signifies a major leap in prostate cancer diagnostics. By integrating mRNA prediction checkpoints, our model not only refines ploidy assessment but also sets the stage for correlating these predictions with patient clinical outcomes. These developments promise to enhance existing diagnostic methods, offering a more objective and efficient tool for DNA ploidy assessment in prostate cancer prognosis and treatment planning. Abstract:
Abstract Although the development of single-cell RNAseq (scRNAseq) has improved the knowledge of the tumor microenvironment (TME), there is not a clear understanding of specific cell subtypes, markers that define these cell populations, nor the interaction between them. Previously, we showed that inflammasome activation is correlated with antitumor responses triggered by immune checkpoint blockade (ICB). This highlights a central role for TMEM176B, mostly expressed in myeloid cells, that impairs the recruitment of cytotoxic immune cells in the TME by inhibiting NLRP3 inflammasome activation. Still, the roles of the different subsets of myeloid and T cells in the TME and to what extent they are connected remain controversial. Here, we used scRNAseq data from human tumors to identify and characterize cDC2, Th17 and exhausted CD8+ T cell subpopulations in cancer. Five scRNAseq data sets of melanoma, basal cell carcinoma, breast, lung, colorectal, and ovary cancer patients were integrated, accounting for 382,019 immune cells in total. We applied and compared different bioinformatic tools for scRNASeq data normalization and data sets integration to find conserved immune cell populations across samples, data sets, and cancer types. Then, we evaluated different parameters using well-established methods for clustering and cell type classification to identify subtypes of DCs and T cells in the integrated data. We combined automatic methods with manual analysis of cluster markers to improve robustness and confidence in the cell populations identified. Three clusters of cDC2 were defined and characterized using different scRNAseq analysis tools for pathway enrichment analysis and transcription factors (TF) activation prediction. We found a subset of inflammatory cDC2 with high gene expression of IL1B and NLRP3, in contrast with another cluster characterized by high expression of TMEM176B and CD14. A third cluster showed an intermediate transcriptomic profile. The TMEM176B+ CD14+ cluster was characterized by the activation of JAK-STAT and hypoxia pathways, and the TF FOXL2, ETS2, and ESR2. The NLRP3+ IL1B+ cluster showed more activation of MAPK, Trail, and PI3K pathways, and the TF CEBPE. Moreover, the activation of TNFα and NFkB signaling pathways was found in both clusters. In addition, a conserved population of Th17 cells in the integrated data was observed. Th17 cells were heterogeneous, making the subpopulations and transcriptome signature difficult to define. Further analysis is being performed to identify Th17 subsets and their potential interactions with the cDC2 subclusters. A robust identification and characterization of these immune cell subsets will build towards our understanding of the interactions between these subpopulations triggered by inflammasome activation within the TME and the mechanisms behind ICB response. Abstract Introduction: Multiplexed imaging at single-cell resolution is becoming widely used to decipher the role of the cellular microenvironment in cancer and other complex diseases. To identify spatial patterns of single cells on a tissue, accurate cell-type phenotyping is a crucial step. We present Tribus, an interactive, semi-supervised classifier that avoids thresholds and manual labeling, with user-friendly visualization of the results and automated quality control reports. Materials and Methods: We developed Tribus, an open-source Python 3 software utilizing self-organizing maps for data clustering with an integrated Napari plug-in for fast visualization. It assigns the cell phenotypes based on user-defined label description tables and median marker expressions, following a hierarchical structure to minimize overspill bias. It has a modular architecture and can be run via command line, Jupyter Notebook, or the Napari interface. For exploring the Tribus performance, we used 1) manually expert annotated datasets with different tissue origins 2) dataset with cluster-based annotation 3) previously unpublished dataset. To ensure usability, we utilized datasets generated by using different multiplexed imaging technologies, and of variable size including large tissue microarrays and whole-slide images. Results: Using Tribus we accurately annotated the cell phenotypes in an expert-labeled Co-detection by indexing (CODEX) dataset, consisting of 8 regions of tissue samples from a single donor, including both healthy colon and small bowel sections. Tribus analysis of a high-grade ovarian cancer (HGSC) tumor microarray dataset generated by tCyCIF revealed a subset of lymphoid cells previously mislabelled using a cluster annotation approach. Finally, we utilized Tribus for deep cell phenotyping on a large whole-slide image tCyCIF dataset consisting of over a million cells from five matched HGSC samples collected before and after neoadjuvant chemotherapy (NACT). In the paired samples we successfully identified cell subtypes crucial for immune surveillance. Our analysis accurately differentiated M1 and M2 macrophage subpopulations. In addition, the analyzed post-NACT samples showed a higher proportion of tumor-infiltrating CD8+ T-cells, interestingly displaying occasional spatial clusters by the tumor borders. Therefore, Tribus has shown a great potential to study the spatial patterns and cell-cell interactions of relevant immune cells in response to neoadjuvant chemotherapy treatment. Conclusion: Overall, Tribus is an accurate, fast and efficient way to analyze different sizes of datasets across different technologies, resulting in accelerated analysis of the spatial tumor microenvironment (TME). The accurate cell-type phenotyping with Tribus uncovered high-resolution cellular phenotypes and their spatial patterns in the TME in ovarian cancer after neoadjuvant chemotherapy. Abstract Altitude is an important factor when explaining species distributions. However, many biogeographical studies register altitude directly through topographic maps; a time-consuming manual process prone to mistakes. Currently, GIS and DEMs allow this work to be done more efficiently. Two methods for registering altitude for locations of amphibians and reptiles in the Iberian Peninsula were compared in order to evaluate their efficiency and similarity: manually through topographic maps, and automatically with a GIS, where two DEMs were analysed: the SRTM DEM and a DEM generated through topographic maps. The SRTM altitudes were similar to those recorded by the manual method (only Rana perezi presented differences), whereas the other DEM had differences in almost all amphibians and three reptiles. The differences between both DEMs corresponded mostly to rivers and band effect of radar sensor. The GIS method was faster, efficient and no time was consumed in searching and correcting human errors.

The design of domestic environments is fraught with decision-making, a process often dictated by fashion. The resulting inhabitation of domestic spaces blends the routine and the banal, with occasional forays into the extraordinary. The spaces of the domesticity range from single rooms to elaborate palaces. These can be functionally prescribed or open-ended, they support furniture, décor, behaviours, and narratives. The writer Georges Perec (1936–82) provides a way of looking at the domestic realm and ordinary life through his many inter-related writings on the subject. In his quest for an ‘anthropology of everyday life’, he explored notions of the ‘ordinary’ and ‘infraordinary’. In this text two important works by Perec are examined to explore how he framed and questioned notions of domesticity; can this reading be construed as a theory of domesticity?Perec’s text Species of Spaces describes a spatial continuity between city and dwelling that is characterised by spatial types, thresholds/boundaries, objects, and everyday practices often of an autobiographical nature. He begins with the page, ascends through the apartment building and the city, and ends with the world in a sequence of embedded spatial conditions. A close read of Species of Spaces uncovers a kind of sociological work, a critique or manifesto, and an evolution from Perec’s previous writings. In the text he asks the most fundamental questions, such as ‘What does it mean, to live in a room?’In his monumental text Life A User’s Manual, Perec examines the lives of residents in a typical Parisian apartment building, it remains one of the most significant imaginings of how a building, or work of architecture, can be occupied. Through the vast scope of Perec’s project the book captures the intertwining lives of the occupants of the building at 11 Rue Simon-Crubellier, in Paris’s 17th arrondissement, at precisely 8:00 pm on 23 June 1975. To accomplish this Perec devised forty-two ‘preprogrammed’ factors to structure each of the ninety-nine chapters to ensure that he covered plot, actors, and setting in a systematic way. The apartment building ultimately provides an armature for the study of the very small to the very large.Life A User’s Manual describes a domestic world, how we organise our residences into compartments of space, how we furnish the rooms, how our stories create our realities, and how the lives of people in an ordinary apartment building intertwine in so many ways. Although frozen in a moment, the novel captures the vagaries and complexities of the everyday. It describes the routines of living, unexpected happenings, the connections between people living together at close quarters, the role of interiors in defining a particular period, the histories that can support and damage a life, the common aspirations and tragedies of urban dwellers, and so on. Perec's work does not constitute an actual theory of domesticity, although it precisely describes a domestic order that provides a sense of place by attending to both the minor and major aspects of an environment.

Gethuk lindri terbuat dari singkong yang telah diolah dan dicampur dengan gula pasir. Makanan ini memiliki tekstur yang kenyal dan manis. Permasalahan mitra dalam bidang produksi, mitra menggunakan alat penggiling yang masih manual dengan pemutar tuas untuk menghancurkan singkong menjadi pasta singkong. Mitra sering mengeluhkan sakit pada bahu karena memutar alatnya secara manual. Selain itu, waktu penggilingan juga lebih lama dan kurang efisien. Selain itu, dari segi kualitas, kurangnya pengetahuan mitra mengenai batas maksimum penggunaan bahan pewarna makanan sintetis. Hasil dari pengabdian ini adalah pengadaan alat penggiling/pelumat singkong dengan penambahan mesin dinamo, pendampingan penggunaan alat penggiling dengan dinamo, serta pelaksanaan penyuluhan kepada mitra mengenai penggunaan bahan pewarna makanan sintetis yang aman. Alat penggiling singkong dengan penambahan mesin dinamo ini dapat meningkatkan produksi sebesar 60% dibanding alat penggiling secara manual, yaitu yang awalnya proses penggilingan 10 kg / jam, bisa meningkat menjadi 30 kg / jam. Kemudian dalam meningkatkan kualitas dan keamanan pangan gethuk lindri, batas maksimum penggunaan pewarna makanan sintetis seperti tartrazine adalah 70 mg / kg makanan atau 1 sendok teh peres untuk 43 kg adonan atau berdasarkan ADI 0 – 7,5 mg/kg berat badan.

Os romances Bouvard et Pécuchet (1881), de Gustave Flaubert, e La Vie mode demploi (1978), de Georges Perec, são lidos, nesta dissertação, a partir do tema da biblioteca, que se desdobra (assim como essas obras) em três vias que se entrecruzam: virtual, imaginária e real. As bibliotecas virtuais são construídas a partir de diversos registros e referências intertextuais deixadas por escritores em anotações, cadernos, correspondência, etc., que são tomadas como documentos da gênese de sua escrita. Já as bibliotecas imaginárias são aquelas tematizadas nos livros, ou seja, são encontradas em obras que ficcionalizam o espaço e a dinâmica das bibliotecas. As bibliotecas reais dos escritores, por sua vez, são formadas por volumes que fizeram parte de seu acervo pessoal. Esta pesquisa propõe refletir sobre as práticas de leitura e escrita de Georges Perec e Gustave Flaubert paralelamente à análise das obras La Vie mode demploi e Bouvard et Pécuchet. Essa reflexão resulta da observação de alguns vestígios de suas bibliotecas virtuais e reais e das relações entre aquelas três faces da biblioteca. Nesse sentido, esta dissertação pretende apresentar diversos arranjos que as múltiplas peças dessa biblioteca caleidoscópica podem formar.
In this dissertation, Gustave Flauberts Bouvard and Pécuchet (1881) and Georges Perecs Life a users manual (1978) are analyzed through the theme of the library, a theme that has (such as in the novels) three dimensions which interconnect: a virtual, a real and an imaginary one. The virtual dimension of the library is formed by the intertextual references and notes left by the writers in their writing process documents such as their notebooks and letters. The imaginary dimension of the library takes the form of the figuration of the library in the books that fictionalize the space and the dynamics of the library. Finally, the real dimension of the library takes the form of the books that were part of the writers personal libraries. Because of these three dimensions, this dissertation not only analyses the text of novels but also reflects about Perecs and Flauberts writing and reading practices. This is possible through the observation of the traces of the virtual and the real dimensions of the library and through the interconnection of three dimensions mentioned. In this sense, this dissertation aims at presenting some of the various arrangements that can be formed by the multiple pieces of this kaleidoscopic theme.

Lecture philosophique et psychanalytique du roman hispano-americain de la deuxieme moitie du 20e siecle. A partir d'une analyse de 22 romans, l'auteur met en lumiere l'essence du desir qui tenaille les principaux personnages du corpus, autrement dit leur manque-a-etre. La reside la source de leur malheur indepassable. L'objet du desir, toujours fuyant, renvoie les personnages a leur absolue dependance d'un autre desir pour acceder a l'identite. L'eparpillement de la conscience desirante se traduit litterairement par une structure ouverte dans les romans analyses et affecte la nature meme de l'ecriture romanesque. S. Sarduy, s. Elizondo, j. Cortazar, j. Donoso, m. Aguinis et m. Mejia vallejo, notamment, rendent cette idee manifeste. La quete du pere, source de la loi et fondement de la reconnaissance, conditionne l'acces a l' identite. Le concept lacanien de la metaphore paternelle permet de montrer que s'il y a forclusion du nom-du-pere la conscience sombre dans le desastre imaginaire ou elle se nourrit de son propre tourment. La forclusion du nom-du-pere et de dieu-pere, loin d'affaiblir l'efficience de la loi, peut, au contraire, la rendre davantage obsedante et susciter le desir du parricide. Quete du pere, constat de sa carence et desir du parricide sont frequents et peuvent coexister dans les romans hispano-americains contemporains. Parallelement au malheur de la conscience individuelle des personnages et a leur problematique identitaire, ce travail ouvre sur une problematique sociohistorique en etroite connexion avec celle des personnages romanesques
Philosophical and psychoanalytical reading of the spanish-american novel of the second half of the twentieth century. From an analysis of twenty-two novels, the author brings out the essence of the desire which tortures the main characters of the corpus, in other words their manque-a-etre in which the source of their insuperable wretchedness lies. The ever-evanescing object of desire sends the characters back to their absolute dependence on another desire to reach identity. The scatteration of the desiring consciousness finds its literary expression through the open structure in the analysed novels and affects the very nature of fiction writing. S. Sarduy, s. Elizondo, j. Cortazar, j. Donoso, m. Aguinis et m. Mejia vallejo, among others, make this idea patent. The quest of the father who is the origin of the law and the foundation of recognition is a prerequisite for the access to identity. Lacan's concept of la metaphore paternelle makes it possible to show that if there is forclusion du nom-du-pere the consciousness sinks into imaginary disaster, in which it feeds on its own torment. The forclusion du nom-du-pere and de dieu-pere, far from weakening the efficiency of the law, can on the contrary make it more obsessing and rouse parricidal desire. The quest of the father, the discovery of his absence and the parricidal desire are frequent and can coexist in contemporary spanish-american novels. Along with the wretchedness of the individual consciousness the work opens up on a social historical problematique

Abstract:
This chapter explores the well-established attribute of playfulness in Georges Perec’s work, a quality exemplified in his 1978 novel, Life A User’s Manual. In Perec’s oeuvre, Life is the culmination of experimentation with writing through play, games, rules, constraints and contingency. The themes and structure of the novel resonate with contemporary discussions of player agency, through the creative use of contingency and constraint in relation to an algorithmic structure, and this attribute of playfulness and experimentation in his work suggests an unintended and enduring afterlife for Perec’s work in Game Studies and critical literature on digital games. Perec’s work also flags an important and enduring issue for Game Studies: the contentious role that the digitally coded algorithm has in shaping player agency. This chapter begins by fleshing out the contexts from which Perec’s attentiveness to the ludic arose: his childhood and early experiences; his day job as an archivist and database designer; and his experimentation with constrained writing through his association with Oulipo. The chapter then proceeds to examine the writing process he used in Life, and how these processes are emphasised through the themes of the novel, particularly the failed attempts by the novel’s protagonist to create an overarching, programmatic vision of life.

Abstract:
This chapter looks at a pair of related short stories, one by Perec, one by Mathews. Both concern South Seas ethnographers who stumble upon languages with highly limited vocabularies. These stories draw on the analytic philosopher W. V. O. Quine’s example of the gavagai language, by which he illustrates the indeterminacy of translation, and Perec and Mathews use their stories to similar ends. Perec’s story, from his novel Life A User’s Manual, encodes allusions to Wittgenstein’s ‘slab’ language from Philosophical Investigations, as well as to Borges’s famous Chinese encyclopaedia, in order to reflect on how the categories by which we understand the world, and which are so important to translation, are culturally specific. Mathews’s story meanwhile ends with a riposte to Quine: pure translation may not be possible, but we do as well as we can do.

Georges Perec is considered one of the most significant twentieth century writers. While perhaps best known for his first breakthrough novel Things and his monumental Life A Users Manual and perhaps his involvement in the Oulipo group, over the course of his writing career Perec produced, in Alison James’s words, ‘a body of work that is astonishing in its breadth and originality’. Perec’s stated ambition was to ‘write every kind of thing that it is possible for a man to write’, from acrostics and palindromes, to crosswords and revealing parodies of academic journal articles. The sheer diversity of Perec’s own output and the richness and insight of many of his non-fiction essays has provided scholars, writers and artists with a veritable toolbox of ideas for adaptation and wider application. This chapter gives a brief account of Perec’s life and extraordinary literary output. It develops the argument that Perec was, in key respects, ahead of his time and that many of his literary experiments were prescient in the way that they speak to and shed significant light on a range of contemporary issues and debates.

Jazz began as a story of the city in church and parades, a performance narrative countering that of the Lost Cause. A chorus of various instruments with vocal-like warmth, jazz offered moderate, relaxed tempos to which people could dance or march, even in a hot climate. Jazz rose from working class roots to popularity with the elite. Some jazz songs satirized issues in the city. Brass bands flourished in towns near New Orleans, and the bands often played funerals for prominent people and benevolent society members. Influential jazz and ragtime musicians included John Robichaux, Buddy Bolden, Paul Barbain, Kid Ory, Jelly Roll Morton, Louis Armstrong, Manuel Perez, Lorenzo Tio, and James Brown Humphrey. A white redemption narrative also grew during this time. A large white-unity event happened in 1889 in the form of the funeral of Jefferson Davis, who died in New Orleans. African American funeral processions faced pushback from whites. In 1903, Pope Pius X banned bands from playing in church except in special circumstances. As Catholic churches fell into line, black Creole musicians from Catholic families played funerals in other churches as the burial tradition spread.

Abstract This is the earliest known document written by Armstrong. Armstrong wrote it a few weeks after having arrived in Chicago from New Orleans. Isidore Barbarin (cornet and mellophone) started playing before the turn of the century in marching bands, including the Onward Brass Band and the Excelsior Brass Band, two of the best in the city. Armstrong probably played with him in the Tuxedo Brass Band just before leaving New Orleans for Chicago. The “Celestin” referred to would be Oscar “Papa” Celestin, who founded the Tuxedo Brass Band in 1911. Ernest “Ninesse” Trepagnier played in this band from 1916 until 1928. In Satchmo: My Life in New Orleans (p. 143), Armstrong describes this band: “Several times later[the Robichaux band] asked us to join their band, but I had already given Celestin ... my consent to join him Personally I thought Celestin’s Tuxedo Band was the hottest in town since the days of the Onward Brass Band with Em manuel Perez and Joe Oliver holding down the cornet section So after Joe Oliver went to Chicago, the Tuxedo Brass Band got all the funerals and parades.”

O Centro de Educação Tecnológica do Amazonas (CETAM) oportuniza aos imigrantes e refugiados venezuelanos o ensino do português em parceria com a Organização Não Governamental (ONG) Visão Mundial, por meio do projeto “Ven, Tú Puedes”, apoiado pelo Governo dos Estados Unidos (State PRM). A ideia central do projeto é permitir que as pessoas tenham acesso aos seus próprios meios de subsistência através do aprendizado do ensino do português. Vários venezuelanos se inscreveram no curso “Português para estrangeiros” ministrado por professores especializados do CETAM. As aulas ocorreram em cinco pontos diferentes de Manaus: Abrigo Esperança, no Novo Aleixo, e Abrigo Shekinah, no Tancredo Neves, ambos na zona Norte; Abrigo Nueva Vida, no Parque Dez; e Abrigo Oásis 1, em Adrianópolis, na zona Centro-Sul; e Oásis 2, Cachoeirinha, zona Sul. O curso é ofertado por meio do Projeto Terceiro Setor, do CETAM e beneficia refugiados e imigrantes venezuelanos que vivem em abrigos. Segundo Baeninger e Peres (2017), “a definição da migração de crise se ancora em fenômeno condicionado socialmente e que reflete problemas econômico, políticos, civis, religiosos, ideológicos e humanitários”. Os resultados obtidos evidenciam que o governo do Amazonas tem demonstrado através de políticas de acolhimento aos venezuelanos, projetos educacionais e de inserção social para que se adaptem à nova realidade, qualifiquem-se profissionalmente e consigam espaço no mercado de trabalho.
