Abstract:
Pseudomonas aeruginosa is an opportunistic human pathogen implicated in nosocomial infection and infecting people with compromised immune systems such as cystic fibrosis patients. Although multiple genes involved in P. aeruginosa pathogenesis have been characterized, the overall mechanism of virulence is not fully understood. In this study, we identified a functional two-partner secretion (TPS) system, composed of the PdtA exoprotein and its cognate pore-forming β-barrel PdtB transporter, which is implicated in the virulence of P. aeruginosa. We found that the predicted PdtA exoprotein is related to the HMW-like adhesins subfamily TPS systems. We demonstrate here that limitation of inorganic phosphate (Pi) allows the production of PdtA protein. We show that PdtA is processed during its outer-membrane translocation, with an N-terminal domain released into the extracellular environment and a C-terminal domain associated with the outer membrane of the cell. We also obtained evidence that the transport of PdtA is strictly dependent on the production of PdtB, a result confirming that these proteins constitute a functional TPS system. Furthermore, using the Caenorhabditis elegans model of infection, we show that a pdtA mutant is less virulent than the wild-type strain.

Abstract:
The Penn Discourse Treebank (PDTB) was released to the public in 2008. It remains the largest manually annotated corpus of discourse relations to date. Its focus on discourse relations that are either lexically-grounded in explicit discourse connectives or associated with sentential adjacency has not only facilitated its use in language technology and psycholinguistics but also has spawned the annotation of comparable corpora in other languages and genres. Given this situation, this paper has four aims: (1) to provide a comprehensive introduction to the PDTB for those who are unfamiliar with it; (2) to correct some wrong (or perhaps inadvertent) assumptions about the PDTB and its annotation that may have weakened previous results or the performance of decision procedures induced from the data; (3) to explain variations seen in the annotation of comparable resources in other languages and genres, which should allow developers of future comparable resources to recognize whether the variations are relevant to them; and (4) to enumerate and explain relationships between PDTB annotation and complementary annotation of other linguistic phenomena. The paper draws on work done by ourselves and others since the corpus was released.

Abstract:
The compound pyridine-2,6-bis(thiocarboxylic acid) (PDTC) is known to be produced and excreted by three strains of Pseudomonas. Its reactivity includes the complete dechlorination of the environmental contaminant carbon tetrachloride. PDTC functions as a siderophore; however, roles as a ferric reductant and antimicrobial agent have also been proposed. PDTC function and regulation were further explored by characterizing the phenotypes of mutants in predicted membrane transporter genes. The functions of a predicted outer-membrane transporter (PdtK) and a predicted inner-membrane permease (PdtE) were examined in Pseudomonas putida DSM 3601. Uptake of iron from 55Fe(III):PDTC, and bioutilization of PDTC in a chelated medium, were dependent upon PdtK and PdtE. Another strain of P. putida (KT2440), which lacks pdt orthologues, showed growth inhibition by PDTC that could be relieved by introducing a plasmid containing pdtKCPE. Transcriptional activation in response to exogenously added PDTC (25 μM) was unaltered by the pdtK or pdtE mutations; each mutant showed activation of a pdt transcriptional reporter, indistinguishable from an isogenic PDTC utilization-proficient strain. The data demonstrate that PdtK and PdtE constitute a bipartite outer-membrane/inner-membrane transport system for iron acquisition from Fe(III):PDTC. Disruptions in this portion of the P. putida DSM 3601 pdt gene cluster do not abolish PDTC-dependent transcriptional signalling.

Summary The development and research of discourse-annotated corpora is a relatively new field, therefore Lithuanian researchers seek to supplement the existing corpora resources and look for ways to study discourse relations by linking and comparing them with their counterparts in other languages because in different languages discourse relations are realized by different linguistic means. The aim of the article is to present the developing available corpora resources drawing on the experience of foreign scholars and to discuss guidelines for translation research at the discourse level. Therefore, the article first deals with the possibilities of expressing discourse relations by using discourse markers as their linguistic realization in different languages, discussing possible choices of translators, taking into account discourse realtions in translation and the use of different linguistic means. The article presents the parallel multilingual corpus TED-MBD (Multilingual discourse-annotated corpus), which is annotated at the discourse level, in accordance with the objectives and principles of PDTB (Penn Discourse Treebank) discourse annotation. The article discusses in detail the annotation system of PDTB discourse markers, the reader is introduced to the hierarchy of senses of discourse relations, the principles of annotation and insights into the application of the PDTB scheme. It also describes the annotation principles of the Lithuanian part of the corpus in accordance with the PDTB discourse annotation rules; the first results related to the expression of discourse relations and the use of discourse markers are discussed. The article also presents the first research guidelines on how to compare Lithuanian and English discourse-annotated texts in order to understand translation tendencies at the discourse level.

Describing implicit phenomena in discourse is known to be a problematic task, from both theoretical and empirical perspectives. The present article contributes to this topic by a novel comparative analysis of two prominent annotation approaches to discourse relations (coherence relations) that were carried out on the same texts. We compare the annotation of implicit relations in the Penn Discourse Treebank 2.0, i.e. discourse relations not signaled by an explicit discourse connective, to the recently released analysis of signals of rhetorical relations in the RST Signalling Corpus (RST-SC). The intersection of corresponding pairs of relations is rather a small one, but it shows a clear tendency: unlike the overall signal distribution in the RST-SC, more than half of the signals in the studied intersection are of semantic type, formed mostly by loosely defined lexical chains. Our data transformation allows for a simultaneous depiction and detailed study of the two resources.

AbstractSince the release of the large discourse-level annotation of the Penn Discourse Treebank (PDTB), research work has been carried out on certain subtasks of this annotation, such as disambiguating discourse connectives and classifying Explicit or Implicit relations. We see a need to construct a full parser on top of these subtasks and propose a way to evaluate the parser. In this work, we have designed and developed an end-to-end discourse parser-to-parse free texts in the PDTB style in a fully data-driven approach. The parser consists of multiple components joined in a sequential pipeline architecture, which includes a connective classifier, argument labeler, explicit classifier, non-explicit classifier, and attribution span labeler. Our trained parser first identifies all discourse and non-discourse relations, locates and labels their arguments, and then classifies the sense of the relation between each pair of arguments. For the identified relations, the parser also determines the attribution spans, if any, associated with them. We introduce novel approaches to locate and label arguments, and to identify attribution spans. We also significantly improve on the current state-of-the-art connective classifier. We propose and present a comprehensive evaluation from both component-wise and error-cascading perspectives, in which we illustrate how each component performs in isolation, as well as how the pipeline performs with errors propagated forward. The parser gives an overall system F1 score of 46.80 percent for partial matching utilizing gold standard parses, and 38.18 percent with full automation.

Concession is one of the trickiest semantic discourse relations appearing in natural language. Many have tried to sub-categorize Concession and to define formal criteria to both distinguish its subtypes as well as for distinguishing Concession from the (similar) semantic relation of Contrast. But there is still a lack of consensus among the different proposals. In this paper, we focus on those approaches, e.g. (Lagerwerf 1998), (Winter & Rimon 1994), and (Korbayova & Webber 2007), assuming that Concession features two primary interpretations, "direct" and "indirect". We argue that this two way classification falls short of accounting for the full range of variants identified in naturally occurring data. Our investigation of one thousand Concession tokens in the Penn Discourse Treebank (PDTB) reveals that the interpretation of concessive relations varies according to the source of expectation. Four sources of expectation are identified. Each is characterized by a different relation holding between the eventuality that raises the expectation and the eventuality describing the expectation. We report a) a reliable inter-annotator agreement on the four types of sources identified in the PDTB data, b) a significant improvement on the annotation of previous disagreements on Concession-Contrast in the PDTB and c) a novel logical account of Concession using basic constructs from Hobbs' (1998) logic. Our proposal offers a uniform framework for the interpretation of Concession while accounting for the different sources of expectation by modifying a single predicate in the proposed formulae.

PDT, psykodynamisk psykoterapi, och KBT, kognitiv beteendeterapi, är idag de dominerande psykoterapiinriktningarna i Sverige. Metoderna har i olika skeden rekommenderats av myndigheter och meningsmotsättningar om vilken metod som är mest lämplig har förekommit. Följande studie avsåg att utforska hur sex intervjuade KBT-psykoterapeuter samarbetar med sina PDT-kollegor och utifrån patienters behov eventuellt överväger PDT. En induktiv tematisk analys tillämpades där psykoterapeuterna beskrev upplevelsen av samarbete med PDT-terapeuter i termer av ett positivt dynamiskt utbyte samtsom en negativ upplevelse av fördomsfullt bemötande från PDT-terapeuter och mindre metodologiskt utbyte. Bilden av PDT som komplementär metod hos de intervjuade KBT-psykoterapeuterna speglade ambivalens kring PDT:s effektivitet och användbarhet. Alliansens kvalitet beskrevs som avgörande för om byte sker till PDT-kollega under pågående KBT-behandling. Studiens resultat jämfördes med en tidigare enkätstudie i vilken gruppsykologiska mekanismer antagits påverka samarbetet mellan terapeuter av olika metodinriktning.En tentativ beskrivning ges av processen bakom dessa gruppmekanismer.

Abstract:
La photothérapie dynamique (PDT) est un nouveau traitement n’induisant potentiellement pas de mutation et utilisable pour lutter contre le rétinoblastome. Les dérivés de porphyrine utilisés comme Ps dans la Thérapie PhotoDynamique (PDT) sont largement étudiés depuis la naissance du premier Ps de synthèse (l’HpD). Une limitation importante de la PDT provient de la faible profondeur (confinée près de la surface) de pénétration de la lumière (λ <700 nm) employée pour l'excitation du Ps. Afin de fournir une énergie d’activation suffisante pour produire l’oxygène singulet dans la fenêtre thérapeutique entre 700-1300, le processus d'absorption à deux photons a été proposé. Les Ps excitables par l’absorption simultanée de deux photons conduisent au concept de PDT à deux photons (PDT-ADP). Ce processus ayant une faible probabilité, son application demande le développement de nouveaux Ps avec une section efficace importante. Une autre limitation de la PDT est la faible sélectivité et spécificité des Ps actuels pour les cellules tumorales. Un ciblage actif de récepteurs membranaires spécifiques des cellules tumorales représente une solution possible. Il a été rapporté que des récepteurs de type lectine reconnaissant certains sucres sont surexprimés par des cellules malignes. Nous présenterons la synthèse et les résultats photocytotoxiques de dimères dissymétriques de porphyrine P-Y-P', inspirée d'études précédentes du laboratoire, privilégiant l’introduction de trois chaînes para-phénoxy-diéthylène glycol mannose sur trois des positions méso de porphyrines optimisés pour l’absorption à deux photons et vectorisés vers des lectines membranaires.Pour contourner le problème de solubilité des porphyrines dimères en milieu aqueux et améliorer l’internalisation de Ps dans les cellules tumorales, nous avons analysé le comportement interfacial des porphyrines dimères à l'interface air-tampon, étudié leur incorporation dans les liposomes à l’aide de la technique de la fluorescence, et évalué l’interaction entre porphyrin dimères et la Concanavaline A (une lectine extraite de Canavalia ensiformis qui reconnaît de manière spécifique l'alpha-D-mannose)
Photodynamic therapy (PDT) is a new potential treatment against retinoblastoma, which doesn’t induce mutations. The porphyrin derivatives used as Ps in PDT are widely studied since the birth of the first synthesis Ps (HpD). An important limitation of PDT comes from low penetration of light (λ<700 nm) used for excitation of the Ps. In order to provide enough energy to enable production of singlet oxygen in the phototherapeutic window between 700-1300, the absorption of two relatively low-energy photons simultaneously has been proposed. Ps excited by simultaneous absorption of two photons leads to the concept of two-photon PDT (TPE-PDT). This process has very low probability; its application in the PDT needs develop new Ps with intensive cross section. Another limitation is the low selectivity and specificity of current Ps for tumor cells. Active targeting to appropriate receptors expressed at the tumor cells give a possible solution. It has been reported that the lectin-like receptors recognizing certain sugars are overexpressed in malignant cells. We will present the synthesis and in vitro photocytotoxical results of asymmetric porphyrin dimers P-Y-P', inspired by previous studies of our laboratory, introducing three para-phenoxy-diethylene glycol mannose chains at the meso positions of porphyrin core which optimized for two-photon absorption and targeted to membrane lectins. To circumvent the solubility problem of porphyrin dimers in aqueous medium and improve internalization of Ps into tumor cells, we analyzed the interfacial behavior of the porphyrin dimers in the air-buffer interface, studied the incorporation of porphyrin dimers in liposomes using the technique of fluorescence, and evaluated the interaction between porphyrin dimers and Concanavalin A (Canavalia ensiformis lectin derived from that specifically recognizes the alpha-D-mannose)

Abstract:
The Protein Data Bank (PDB) is the definitive electronic repository for experimentally-derived protein structures, composed mainly of those determined by X-ray crystallography. Approximately 200 new structures are added weekly to the PDB, and at the time of writing, it contains approximately 97,000 structures. This represents an expanding wealth of high-quality information but there seem to be few bioinformatics tools that consider and analyse these data as an ensemble. This thesis explores the development of three efficient, fast algorithms and software implementations to study protein structure using the entire PDB. The first project is a crystal-form matching tool that takes a unit cell and quickly (< 1 second) retrieves the most related matches from the PDB. The unit cell matches are combined with sequence alignments using a novel Family Clustering Algorithm to display the results in a user-friendly way. The software tool, Nearest-cell, has been incorporated into the X-ray data collection pipeline at the Diamond Light Source, and is also available as a public web service. The bulk of the thesis is devoted to the study and prediction of protein disorder. Initially, trying to update and extend an existing predictor, RONN, the limitations of the method were exposed and a novel predictor (called MoreRONN) was developed that incorporates a novel sequence-based clustering approach to disorder data inferred from the PDB and DisProt. MoreRONN is now clearly the best-in-class disorder predictor and will soon be offered as a public web service. The third project explores the development of a clustering algorithm for protein structural fragments that can work on the scale of the whole PDB. While protein structures have long been clustered into loose families, there has to date been no comprehensive analytical clustering of short (~6 residue) fragments. A novel fragment clustering tool was built that is now leading to a public database of fragment families and representative structural fragments that should prove extremely helpful for both basic understanding and experimentation. Together, these three projects exemplify how cutting-edge computational approaches applied to extensive protein structure libraries can provide user-friendly tools that address critical everyday issues for structural biologists.

A terapia fotodinâmica, do inglês photodynamic therapy (PDT) é uma fototerapia baseada na utilização de um fotossensibilizador (FS) na presença da luz em baixa intensidade em comprimento de onda ressonante à absorção do FS e que podem sensibilizar sistemas biológicos, gerando espécies reativas de oxigênio. Estudos mostram que a PDT apresenta um efeito letal em Candida albicans. O biofilme formado por C. albicans é a causa mais freqüente de infecções associadas a cateteres, possuindo uma comprovada resistência a antifúngicos, sendo que a remoção do cateter colonizado é quase sempre necessária. No entanto, poucos trabalhos na literatura relatam o comportamento e a resposta de C. albicans organizado em biofilme frente à PDT. Os objetivos deste trabalho foram desenvolver uma metodologia para formação in vitro de biofilme de C. albicans, verificar a sensibilidade do biofilme de C. albicans frente à terapia fotodinâmica antimicrobiana utilizando como FS o azul de metileno (AM) e a hipocrelina B:La+3 e analisar o biofilme através da Tomografia de Coerência Óptica (OCT) antes e depois da PDT. Para a formação do biofilme, foram confeccionados discos de silicone elastomérico oriundos de cateteres. Os fotossensibilizadores foram diluídos em solução de PBS, sendo que o AM teve duas concentrações diferentes testadas no biofilme: 100M e 1mM e a HBLa+3 somente uma de 10M. A irradiação de ambos os corantes com os microrganismos foi feita através de dois LEDs diferentes, um vermelho com = 630nm ± 20nm e outro azul com = 460nm ± 30nm. Foi realizada uma curva de fração de sobrevivência em função do tempo de irradiação de cada amostra com biofilme e de suspensão do microrganismo em formato de leveduras para verificar a susceptibilidade destes frente à PDT. As leveduras apresentaram 100% de redução em ambos os fotossensibilizadores, porém em tempos de irradiação diferentes (30s para a HBLa+3 e 6 min para o AM na concentração de 100M). Quando a terapia foi aplicada em biofilme, o AM em 100M não apresentou nenhuma redução significativa, enquanto que em concentração de 1mM houve redução de 100% após 6 min de irradiação. Photodynamic therapy (PDT) is a phototherapy based on the use of a photosensitizer (PS) in the presence of low intensity light with resonant wavelength of absorption of the PS and biological systems that can raise awareness, generating reactive oxygen species. Studies show that PDT has a lethal effect on Candida albicans. The biofilm formed by C. albicans is the cause of infections associated with medical devices such as catheters, with a proven resistance to antifungal agents, and the removal of the catheter colonized almost always is necessary. However, few studies in literature report the behavior and response of biofilm organized by C. albicans against PDT. The aims of this study were to develop a methodology for in vitro biofilm formation of C. albicans, evaluate the sensitivity of the biofilm of C. albicans to antimicrobial photodynamic therapy using PS as the methylene blue (MB) and hypocrellin B: La+3 (HBLa+3) and analyze the biofilm by Optical Coherence Tomography (OCT). For biofilm formation, discs were made from elastomeric silicone catheters. The PS were dissolved in solution of PBS, and the MB had two different concentrations tested in the biofilm: 100M and 1mM; HBLa+3 only one of 10M. The irradiation of both dyes with the microorganism was done by two different LEDs, one with red emission at = 630nm ± 20nm and the other one blue emission at = 460nm ± 30nm. We performed a curve of survival fraction versus time of irradiation of each sample with biofilm and suspension of the microorganism in the yeast form to verify the susceptibility of the front PDT. The yeast showed 100% reduction using both PS, but at different times of irradiation (30s to HBLa+3 and 6 min for the MB at 100M). When the therapy was applied in biofilm, the MB 100M did not show any significant reduction, while at concentration of 1mM was reduced by 100% after 6 min of irradiation. The HBLa+3 biofilm group showed a lower reduction in the concentration of 10M in biofilm (less than 1 log reduction). OCT was performed for visualization and measurement of the thickness of the biofilm formed. The composition of the extracellular matrix of the biofilm polymer hindered the diffusion of PS inside, requiring higher concentrations of MB to disseminate it and to obtain satisfactory reduction for PDT. HBLa+3 group, in higher concentration, formed aggregates difficulting its use for PDT. We conclude that the organism C. albicans was organized in biofilms in a standardized way using elastomeric discs from catheters and the OCT showed that the biofilm measured 110m at thickness, showing an optical change when subjected to the PDT with MB 1mM.

The tensile strength (TS) has been used extensively in estimating the unconfined compressive strength of a rock formation when the number of UCS measurements are limited. A well-known method of determining the TS of a rock sample is the Brazilian tensile strength (BTS) test. In horizontal rock samples with bedding planes (BP), lower horizontal tension at failure typically occurs in a BTS test when loading the sample parallel to bedding (PLTB) versus perpendicular to bedding (PDTB). This is because bedding activation failure mode dominates in PLTB versus typical central fracture failure mode in PDTB. Numerous studies have been done on BTS; however, this study is a review of the implication of the differences in BTS obtained between PLTB and PDTB loading to observe the effect of BP. In this review, we measured BTS tests and observed variation between PLTB and PDTB measurements. These differences have implications on the prediction of rock mechanical properties and fracture pressure gradient estimation. This study shows an overall good fit to a relationship existing to derive a useful correlation between PLTB and PDTB tensile strength measurements that can be used in unconventional shale resources when the amount of core samples is limited or restricted to horizontal rotary sidewall cores.
