Abstract:

Globally disseminated bacterial pathogens frequently cause epidemics that are of major importance in public health. Of particular significance is the capacity for some of these bacteria to switch into a new environment leading to the emergence of pathogenic clones. Understanding the evolution and epidemiology of such pathogens is essential for designing rational ways for prevention, diagnosis and treatment of the diseases they cause. Whole-genome sequencing of multiple isolates facilitating comparative genomics and phylogenomic analyses provides high-resolution insights, which are revolutionizing our understanding of infectious diseases. In this thesis, a range of population genomic analyses are employed to study the molecular mechanisms and the evolutionary dynamics of bacterial pathogen niche adaptation, specifically between humans, animals and the environment. A large-scale population genomic approach was used to provide a global perspective of the host-switching events that have defined the evolution of Staphylococcus aureus in the context of its host-species. To investigate the genetic basis of host-adaptation, we performed genome-wide association analysis, revealing an array of accessory genes linked to S. aureus host-specificity. In addition, positive selection analysis identified biological pathways encoded in the core genome that are under diversifying selection in different host-species, suggesting a role in host-adaptation. These findings provide a high-resolution view of the evolutionary landscape of a model multi-host pathogen and its capacity to undergo changes in host ecology by genetic adaptation. To further explore S. aureus host-adaptive evolution, we examined the population dynamics of this pathogen after a simulated host-switch event. S. aureus strains of human origin were used to infect the mammary glands of sheep, and bacteria were passaged in multiple animals to simulate onward transmission events. Comparative genomics of passaged isolates allowed us to characterize the genetic changes acquired during the early stages of evolution in a novel host-species. Co-infection experiments using progenitor and passaged strains indicated that accumulated mutations contributed to enhanced fitness, indicating adaptation. Within-host population genomic analysis revealed the existence of population bottlenecks associated with transmission and establishment of infection in new hosts. Computational simulations of evolving genomes under regular bottlenecks supported that the fitness gain of beneficial mutations is high enough to overcome genetic drift and sweep through the population. Overall, these data provide new information relating to the critical early events associated with adaptation to novel host-species. Finally, population genomics was used to study the total diversity of Legionella longbeachae from patient and environmental sources and to investigate the epidemiology of a L. longbeachae outbreak in Scotland. We analysed the genomes of isolates from a cluster of legionellosis cases linked to commercial growing media in Scotland and of non-outbreak-associated strains from this and other countries. Extensive genetic diversity across the L. longbeachae species was identified, associated with intraspecies and interspecies gene flow, and a wide geographic distribution of closely related genotypes. Of note, a highly diverse pool of L. longbeachae genotypes within compost samples that precluded the genetic establishment of an infection source was observed. These data represent a view of the genomic diversity of this pathogen that will inform strategies for investigating future outbreaks. Overall, our findings demonstrate the application of population genomics to understand the molecular mechanisms and the evolutionary dynamics of bacterial adaptation to different ecological niches, and provide new insights relevant to other major bacterial pathogens with the capacity to spread between environments.

Abstract:

The food-borne pathogen Listeria monocytogenes is more salt tolerant in the complex medium brain heart infusion (BHI, 2.0M NaCI upper limit for growth) than in a chemically-defined medium (DM, 1.0M NaCI upper limit for growth). The components in BHI responsible for the characteristic salt tolerance of L. monocytogenes are peptone and glycine betaine. At high osmolarity, the growth stimulation by peptone was higher than expected from nutritional supplementation, indicating that an osmoprotective mechanism was also at play. Peptone provided a higher level of osmotic protection than the compatible solute glycine betaine which was a moderate osmoprotectant. Our growth data demonstrated that of the free amino acids and peptides contained in peptone it is the peptides which are the osmoprotectants for L monocytogenes. Furthermore, specific peptides, such as PGG (prolyl-glycyl- glycine) and PHP (prolyl-hydroxyproline), behaved in growth experiments as the compatible solute glycine betaine, i.e. stimulation of growth at high osmolarity and no effect at low osmolarity. Our analysis of the changes in the intracellular pools of amino acids, under conditions of sosmotic stress, when peptone or specific peptide are supplied to the growth medium, has shown the following features in the mechanism of adaptation of L. monocytogenes to osmotic stress: i) Peptides are taken up, by at least two specific transport systems. ii) Subsequently, peptides are hydrolysed intracellularly by peptidases. iii) As a consequence of ii), a significant increase in the pool of free amino acids occurs. Osmoadaptation in L. monocytogenes iv) We have also demonstrated that depending on the nature of the constituent amino acids, some peptides are not fully hydrolysed which leads to the accumulation of an intracellular peptide pool in L. monocytogenes. v) Proline, glycine and hydroxyproline are the amino acids preferentially accumulated as free amino acids or as part of peptides. vi) The intracellular accumulation of free amino acids and peptides is positively correlated to an increase in the external osmolarity and has an important role in the osmoadaptation of L. monocytogenes.

Abstract:

Les facteurs environnementaux, au premier rang desquels la température, ont un impact sur la biologie des micro-organismes foliaires. Ils peuvent aussi modifier significativement leurs dynamiques populationnelles, voire leurs trajectoires évolutives. Classiquement, les modèles épidémiologiques, utilisés pour mieux gérer les maladies des plantes, intègrent l’influence des conditions météorologiques. Ils s’intéressent surtout à des réponses et des effets moyennés, ne tenant compte ni des variations des réponses individuelles, ni de l’hétérogénéité des changements environnementaux aux échelles réellement perçues par les agents pathogènes. Ces deux niveaux de simplification sont acceptables lorsque les états individuels et les variables continues qui leur sont associées, peu diversifiés, sont représentatifs de ceux de l'ensemble de la population. Il en va différemment lorsque les populations présentent des niveaux substantiels de variation individuelle susceptibles d’influencer leur capacité à s’adapter à leur environnement, et, par voie de conséquence, la dynamique des épidémies sous un climat fluctuant ou changeant. Pour mettre en évidence les conséquences de ces hypothèses réductrices, j’ai étudié comment la variation individuelle et l'hétérogénéité environnementale affectent simultanément la fitness, la composition phénotypique et la résilience des populations d'un agent pathogène foliaire (Zymoseptoria tritici) dans des couverts de blé. Trois étapes clés ont structuré l’exploration de ce cas d’étude. Tout d’abord, un protocole in vitro de phénotypage haut débit a été spécifiquement développé, validé et utilisé pour caractériser la diversité des réponses à la température de populations de Z. tritici échantillonnées à des échelles climatiques contrastées (variation spatiale et saisonnière) ainsi que leurs patrons d’adaptation. Les variations environnementales spatio-temporelles rencontrées dans les couverts de blé, considérées comme exerçant des pressions sélectives différentielles sur ces sensibilités thermiques individuelles, ont ensuite été examinées. Enfin, la façon dont la sélection de « thermotypes » (groupes fonctionnels rassemblant des individus présentant une même sensibilité thermique) détermine la dynamique adaptative des populations en réponse à l'hétérogénéité environnementale a été étudiée. Pour cela, des approches expérimentales (in vitro, in planta et in natura) et de modélisation (in silico) ont été couplées. Elles ont notamment porté sur plusieurs générations de populations placées dans des environnements sélectifs de plus en plus complexes. Ces travaux ont montré que le fait de négliger l'amplitude réelle de la variation phénotypique inter-individuelle d'une population microbienne et l'hétérogénéité des pressions de sélection, s’exerçant des échelles phyllo- à mésoclimatiques, conduit à sous-estimer la résilience de cette population, et donc son potentiel adaptatif. Les résultats de cette thèse, à l’interface entre épidémiologie, micrométéorologie et écologie, améliorent notre compréhension d’une part, de l'importance de la variation individuelle dans la dynamique adaptative des populations et, d’autre part, de la manière dont l'hétérogénéité environnementale permet de maintenir des populations globalement très diverses. Elle permet finalement d’expliquer l’existence de patrons d’adaptation, à la fois à des échelles locales et à des échelles très larges, par des dynamiques adaptatives «à deux vitesses» Environmental drivers, most notably temperature, affect the biology of phyllosphere microorganisms but also induce changes in their population dynamics, even in their evolutionary trajectories. The impact of climate on foliar plant disease epidemics is usually considered in forecasting models to inform management strategies. Such models focus on averages of environmental drivers but disregard both individual variation within populations and the scale and extent of biologically relevant environmental changes. These simplifications are glossing over substantial levels of individual variation that may have important consequences on the capacity of a population to adapt to environmental changes, and thus on the dynamics of epidemics in a fluctuating or changing climate. To examine the range of validity and consequences of these simplifying assumptions, I investigated how individual variation and environmental heterogeneity jointly affect fitness, phenotypic composition and resilience of populations of a foliar pathogen (Zymoseptoria tritici) inhabiting wheat canopies. Three complementary ways of exploration were adopted in this case study. First, an in vitro high-throughput phenotyping framework was developed, validated, and used to characterise the diversity in patterns of thermal responses existing across Z. tritici populations that were sampled over contrasted scales (spatial and seasonal variation of temperature). Second, the spatio-temporal thermal variations encountered in a wheat canopy, considered as a habitat exerting fluctuating selective pressures on these differential thermal sensitivities of individuals, were investigated in depth. Third, the way selection of “thermotypes” (functional groups of individuals displaying a similar thermal sensitivity) occurs and drives dynamics of Z. tritici populations was examined. To this end, both empirical (in vitro, in planta and in natura) and theoretical (in silico) competition experiments were conducted under increasingly complex selective environments. This research work demonstrates that glossing over the natural extent of individual phenotypic diversity in a phyllosphere microbial population and over the heterogeneity of selective pressures – from phyllo- to mesoclimate – leads to underestimate the resilience of this population, and thus its adaptive potential to environmental variations. In doing so, the results of this thesis, at the interface between epidemiology, micrometeorology, and ecology, improve our understanding of how important is individual variation to population dynamics and how environmental heterogeneity allows to maintain population diversity. Finally, this thesis provides insight into how large-scale patterns and local population processes are interlinked and display a “two-tier” adaptive dynamics

Abstract:

La plupart des organismes vivants peuvent être infectés par des virus. Cette omniprésence est due à différents facteurs, notamment des taux de mutation élevés, des populations de grande taille et des temps de génération courts, qui permettent une adaptation rapide à des espèces hôtes très différentes. La dynamique de l'adaptation des populations virales résulte de l'interaction entre de multiples forces évolutives. Au cours de cette thèse, nous avons développé une combinaison d'approches théoriques et expérimentales pour démêler l'influence de certains de ces facteurs sur l'adaptation virale.Tout d'abord, nous avons exploré la dynamique de l'adaptation virale face à une population hôte homogène. Nous avons utilisé le modèle géométrique de Fisher et étudié les dynamiques évolutive et épidémiologique d'une population virale en modèle intra-hôte. Ce modèle permet d'explorer l'hypothèse de la mutagenèse létale: est-il possible de traiter les infections virales avec des médicaments mutagènes pour augmenter la charge de mutation au-delà d'un seuil qui peut entraîner l'extinction de la population? Nous montrons quels paramètres affectent le taux de mutation critique conduisant à l'extinction virale et nous montrons comment l'épidémiologie et l'évolution peuvent affecter la dynamique transitoire de la population virale à l'intérieur de l'hôte lorsqu'un seul trait du cycle de vie du virus (taux de transmission) est soumis à la sélection. Nous étendons ce cadre de modélisation à l'étude de l'évolution conjointe de la transmission et de la virulence au cours de l'adaptation d'un pathogène émergent.Deuxièmement, nous avons étudié l'adaptation virale dans des populations d'hôtes hétérogènes lorsque le virus se propage parmi une population diversifiée d'hôtes résistants. Nous avons étudié l'émergence évolutive des virus : les virus peuvent-ils éviter l'extinction par l'acquisition de mutations d'échappement leur permettant d'infecter certains des hôtes résistants de la population? Nous avons développé un modèle de naissance/mort pour prédire la probabilité d'émergence évolutive en fonction de la composition de la population d'hôtes. En particulier, nous montrons comment la proportion d'hôtes multi-résistants peut réduire le risque d'émergence évolutive de l'agent pathogène. Nous mettons certaines de ces prédictions à l'épreuve en utilisant des bactériophages se propageant dans des populations bactériennes. Nous manipulons la diversité de l'immunité CRISPR dans les bactéries Streptococcus thermophilus et nous confirmons l'influence clé de la résistance multiple sur le risque d'adaptation virale.Troisièmement, nous avons également étudié l'adaptation virale dans des environnements variables dans le temps où la population hôte est autorisée à coévoluer avec le virus. Dans ce projet expérimental, nous avons suivi l'adaptation des bactériophages au fur et à mesure qu'ils évoluaient avec l'immunité CRISPR des bactéries S. thermophilus. Nous suivons les changements adaptatifs réciproques dans lesquels les bactéries acquièrent de nouvelles couches de résistance (nouveaux spacers dans le locus CRISPR) et les phages acquièrent de nouvelles mutations d'échappement dans les protospacers correspondants. Cette expérience nous permet de suivre la dynamique de l'adaptation virale dans le temps et l'espace. Nous avons noté des asymétries significatives dans les capacités de compétition entre les différentes souches bactériennes. Cette compétition asymétrique a des conséquences dramatiques sur le maintien de la diversité de la résistance de l'hôte et sur la dynamique coévolutive avec le virus. Cette thèse démontre la possibilité d'utiliser l'évolution expérimentale en microcosmes microbiens pour explorer la validité de certaines prédictions théoriques sur la dynamique de l'adaptation virale. Cette validation expérimentale est particulièrement importante si l'on veut utiliser des modèles évolutifs pour faire des recommandations de santé publique Most living organisms on the tree of life can be infected by viruses. The ubiquity of viruses is driven by different factors including high mutation rates, high population sizes and low generation times, which allow for quick adaptation to very different host species. The dynamics of adaptation - the rate of change of the mean fitness of the viral population - results from the interplay between multiple evolutionary forces that may promote or hamper viral adaptation. But the interactions between these different factors may often be difficult to understand. During this PhD we developed a combination of theoretical and experimental approaches to disentangle the influence of some of these factors on viral adaptation.First, we explored the dynamics of viral adaptation to a homogeneous host population. We used Fisher’s Geometric Model of adaptation and studied the joint evolutionary and epidemiological dynamics of a viral population spreading in a host population. This modeled allowed us to explore the lethal mutagenesis hypothesis: is it possible to treat viral infections with mutagenic drugs to increase the mutation load of the viral population beyond a threshold that may result in the extinction of the within-host population? We show which parameters affect the critical mutation rate leading to viral extinction and we show how epidemiology and evolution can affect the transient within-host dynamics of the viral population when a single virus life-history trait (transmission rate) is under selection. We extend this modeling framework to study the joint evolution of transmission and virulence during the adaptation of an emerging pathogen. At the beginning of an epidemic, these two traits are expected to evolve independently but a trade-off may build up with viral adaptation.Second, we studied viral adaptation in heterogeneous host populations when the virus spreads among a diversified population of resistance host. We studied the evolutionary emergence of viruses: can viruses avoid extinction by the acquisition of escape mutations allowing them to infect some of the resistant hosts in the population? We developed a simple birth-death process to predict the probability of evolutionary emergence as a function of the composition of the host population. In particular, we show how the proportion of multiple resistant hosts can reduce the risk of pathogen evolutionary emergence. We put some of these predictions to the test using bacteriophages spreading in bacterial populations. We manipulate the diversity of CRISPR immunity in Streptococcus thermophilus bacteria and we confirm the key influence of multiple resistance on the risk of viral adaptation.Third, we also studied viral adaptation in time-varying environments where the host population is allowed to coevolve with the virus. In this experimental project we monitored the adaptation of bacteriophages as they coevolved with the CRISPR immunity of S. thermophilus bacteria. We track reciprocal adaptive changes in which bacteria acquire new layers of resistance (new spacers in the CRISPR array) and phages acquire new escape mutations in the corresponding protospacers. This experiment allows us to monitor the dynamics of viral adaptation across time and space. Interestingly, we find a significant asymmetries in competitive abilities among different bacterial strain in the absence of phage predation. This asymmetric competition has dramatic consequences on the maintenance of diversity of host resistance and on the coevolutionary dynamics with the virus. This thesis demonstrates the possibility to use experimental evolution with microbial microcosms to explore the validity of some theoretical predictions on the dynamics of viral adaptation. This experimental validation is particularly important if one wants to use evolutionary models to make public-health recommendations

Abstract:

One of the major aims of this thesis was to identify novel regulators that drive C. albicans adaptation during growth under different nutrient and temperature conditions. The classical stress response cascades have been previously characterised under standardized, but physiologically irrelevant growth conditions (YPD at 30°C). In this study these pathways and other regulators were examined under more physiologically relevant inputs because metabolic plasticity and thermo-tolerance have been shown to affect stress adaptation (Arguelles et al., 1999; Brown et al., 2014; Cowen, 2009; Diezmann et al., 2014). In this study, we characterized 18.5% of the functional C. albicans ORFeome under 144 different stress conditions by employing a standardized system of robotic screening (Chapter 3). These screens highlighted extensive carbon and temperature-conditional regulators in C. albicans. We identified carbon-conditional contributions of the transcriptional regulators Sfp1 and Rtg3 to stress adaptation in this pathogenic fungus (Chapter 4). Sfp1 was found to regulate the expression of key stress regulators during growth on glucose, whereas Rtg3 induced the expression of these stress genes during growth on lactate. Our screens also revealed a distinct set of transcription factors, Hap43, Swi4, Sfp1, Cap1 and Zcf31, that control regulators of cell wall integrity and that promote antifungal drug resistance in a temperature dependent and yet Hsp90- independent manner. The screens also provided new information about a relatively obscure group of transcriptional regulators in C. albicans; the zinc cluster proteins with focus on Zcf3 and Zcf18 which we further pursued with RNA-sequencing to establish them as modulators of cell cycle, stress resistance and virulence in C. albicans. Lastly, our screens reveal a network of regulators that are homologous to human oncogenes and control fungal growth via modulation of TOR signaling. In conclusion, this thesis has revealed many novel targets for possible antifungal drug development and highlighted the extensive and intricate cross-talk between stress response modules facilitated by physiologically relevant nutrient sources and ambient temperatures.

Abstract:

Antibiotic resistance is a major threat to public health. Understanding how it evolves, and the genes that underlie resistance, is the main goal of my Ph.D. research. After a resistance mutation arises, it’s fate within a pathogen population will be etermined in part by its fitness: mutations that suffer little or no fitness cost are more likely to persist in the absence of antibiotic treatment. My research centers on understanding this process better by gaining knowledge about the spectrum of fitness effects associated with antibiotic resistance mutations. Using a meta-analysis framework I find that, across a range of antibiotics and pathogens, on average single resistance mutations exhibit fitness costs in the absence of drug, however, there are instances of cost-free mutations. To evaluate the conditions leading to the persistence of resistance in the absence of antibiotic, I use experimental evolution of the opportunistic pathogen Pseudomonas aeruginosa and the antibiotic ciprofloxacin to investigate the phenotypic and genetic differences associated with constant and fluctuating drug treatment. I find that fluctuating drug treatment leads to the evolution of cost-free resistance. At the genetic level, cost-free resistance is the result of second-site mutations that compensate for the fitness cost associated with ciprofloxacin-resistance mutations. Further examination of the resistance mutations shows a lack of epistatic interactions between co-occurring mutations that confer resistance within a single isolate. To investigate the repeatability of the genetic causes of resistance, I execute a second evolution experiment using multiple clinical strains of P. aeruginosa adapting to a constant ciprofloxacin selective pressure. I find a remarkable lack of parallel evolution at the genomic level both within and between different P. aeruginosa strains. I have shown that antibiotic resistance is costly, and that these costs can be ameliorated by second-site mutations that readily arise over short time scales. Additionally, different strains of the same bacteria can gain resistance through a diverse set of genetic mutations. On an applied level these results are not positive; combating resistance evolution will be difficult because pathogens can easily compensate fitness costs of resistance, and resistance itself can be gained via a large number of genetic targets.

Abstract:

Vibrio vulnificus is a model environmental organism exhibiting a classical starvation response during nutrient limitation as well as a non-culturable state when exposed to low temperatures. In addition to these classic global responses, this organism is an opportunistic pathogen that exhibits numerous virulence factors. This organism was chosen as the model organism for the identification of regulators of the viable but nonculturable response (VBNC) and the starvation-induced maintenance of culturability (SIMC) that occurs when cells are starved prior to low temperature incubation. In order to accomplish this, three indirect approaches were used; proteomics, investigation of intercellular signalling pathways and genetic analysis of regulators involved in these responses. Two-dimensional gel electrophoresis was used to identify proteins expressed under conditions that induced SIMC. It was determined that carbon and long-term phosphorus starvation were important in the SIMC response. V. vulnificus was shown to possess genes, luxS and smcR, that are homologues of genes involved in signalling system system 2 in Vibrio harveyi. Signal molecules were produced upon starvation and the entry to stationary phase in V. vulnificus. Furthermore, a null mutation in smcR, a transcriptional regulator was shown to have pleiotropic effects in V. vulnificus, including up-regulation of numerous virulence factors and a defect in starvation survival and development of the SIMC response. We propose that V. vulnificus possesses a signalling system analogous to that of system 2 in V. harveyi, and that this system is involved in the regulation of stationary phase and starvation adaptation in this organism.

Abstract:

Clostridium difficile (nouveau nom Clostridioides difficile) est une bactérie à Gram-positif, sporulante, anaérobie stricte, présente dans le sol et les environnements aquatiques, ainsi que dans le tractus intestinal des mammifères. C. difficile est l’un des principaux clostridies pathogènes. Cette bactérie est devenue un vrai problème de santé publique associé à l'antibiothérapie dans les pays industrialisés. La diarrhée associée à C. difficile est actuellement la diarrhée nosocomiale la plus fréquente en Europe et dans le monde. Depuis la dernière décennie, la proportion de formes d’infections graves a augmentée en raison de l’émergence des souches hypervirulantes et épidémiques comme la souche R20291 de ribotype 027. L’infection à C. difficile provoque la diarrhée, la colite et même la mort. De nombreux aspects de la pathogenèse de C. difficile restent mal compris. En particulier, les mécanismes moléculaires de son adaptation aux conditions changeantes de l'hôte doivent être examinés.Durant le cycle d'infection, C. difficile survit dans des communautés intestinales riches en bactériophages, en utilisant des systèmes qui contrôlent les échanges génétiques favorisés dans ces environnements complexes. Au cours de la dernière décennie, les systèmes CRISPR (clustered regularly interspaced short palindromic repeats)-Cas (associés aux CRISPR) d'immunité adaptative chez les procaryotes contre des éléments génétiques exogènes sont devenus le centre d'intérêt scientifique parmi les divers systèmes de défense bactérienne.Des études antérieures ont révélé la présence d'ARN CRISPR abondants chez C. difficile. Cette bactérie possède un système CRISPR original, caractérisé par la présence d'un grand nombre de cassettes CRISPR (12 dans la souche 630 et 9 dans la souche hypervirulante R20291), de deux ou trois opérons cas conservés dans la majorité des génomes séquencés de C. difficile et la localisation au sein des prophages de plusieurs cassettes CRISPR. Cependant, le rôle de CRISPR-Cas dans la physiologie et le cycle infectieux de cet important pathogène reste obscur.Les objectifs de ce travail sont les suivants:1) étudier le rôle et la fonctionnalité du système CRISPR-Cas de C. difficile dans les interactions avec des éléments d'ADN étrangers (tels que les plasmides), 2) révéler la manière dont le système CRISPR-Cas de C. difficile est régulé et fonctionne dans des conditions de culture bactérienne différentes, incluant la réponse aux stress.Dans la présente thèse, la fonctionnalité du système CRISPR-Cas de C. difficile a été étudiée (chapitre 2). Grâce à des tests d'efficacité de conjugaison, la fonction défensive (en interférence) du système CRISPR-Cas a été démontrée. La corrélation entre les niveaux d'expression des ARN CRISPR et les niveaux d'interférence observés a également été montrée. De plus, grâce à la série d’expériences d’interférence, la fonctionnalité des motifs PAM (protospacer adjacent motifs) a été confirmée en accord avec des prédictions in silico. Le consensus fonctionnel de PAM a été déterminé expérimentalement avec les bibliothèques des plasmides. La fonction adaptative du système CRISPR-Cas de C. difficile a été également démontrée pour la souche de laboratoire. Le rôle de plusieurs opérons cas dans la fonctionnalité du système CRISPR de C. difficile est démontré aussi dans ce chapitre.Le chapitre 3 montre le lien entre le système CRISPR-Cas et un nouveau système toxine-antitoxine de type I, ainsi que leur possible co-régulation dans des conditions de biofilm et de stress. Ce chapitre définit également le rôle possible du c-di-GMP dans la régulation du système CRISPR-Cas de C. difficile. De plus, le chapitre 4 décrit l'utilisation du système CRISPR-Cas endogène comme nouvel outil pour la rédaction du génome de C. difficile.En conclusion, les données obtenues mettent en évidence les caractéristiques originales du système CRISPR-Cas actif de C. difficile et démontrent son potentiel biotechnologique Clostridium difficile (the novel name – Clostridioides difficile) is a Gram-positive, strictly anaerobic spore forming bacterium, found in soil and aquatic environments as well as in mammalian intestinal tracts. C. difficile is one of the major pathogenic clostridia. This bacterium has become a key public health issue associated with antibiotic therapy in industrialized countries. C. difficile-associated diarrhoea is currently the most frequently occurring nosocomial diarrhoea in Europe and worldwide. Since the last decade the number of severe infection forms has been rising due to emergence of the hypervirulent and epidemic strains as ribotype 027 R20291 strain. C. difficile infection causes diarrhoea, colitis and even death. Many aspects of C. difficile pathogenesis remain poorly understood. Particularly, the molecular mechanisms of its adaptation to changing conditions inside the host are to be scrutinized. During the infection cycle C. difficile survives in bacteriophage-rich gut communities possibly by relying on some special systems that control the genetic exchanges favored within these complex environments. During the last decade, CRISPR (clustered regularly interspaced short palindromic repeats)-Cas (CRISPR-associated) systems of adaptive prokaryotic immunity against exogenic genetic elements has become the center of interest among various anti-invader bacterial defense systems.Previous studies revealed the presence of abundant and diverse CRISPR RNAs in C. difficile. C. difficile has an original CRISPR system, which is characterized by the presence of an unusually large set of CRISPR arrays (12 arrays in the laboratory 630 strain and 9 ones in the hypervirulent R20291 strain), of two or three sets of cas genes conserved in the majority of sequenced C. difficile genomes and the prophage location of several CRISPR arrays. However, the role CRISPR-Cas plays in the physiology and infectious cycle of this important pathogen remains obscure.The general aims of this work run as follows: 1) to investigate the role and the functionality of C. difficile CRISPR-Cas system in the interactions with foreign DNA elements (such as plasmids), 2) to reveal the way C. difficile CRISPR-Cas system expression is regulated and functions in different states of bacterial culture, including its response to stresses. In the present PhD thesis the functionality of C. difficile CRISPR-Cas system was investigated (Chapter 2). Through conjugation efficiency assays defensive function (in interference) of C. difficile CRISPR-Cas system was demonstrated. The correlation between the previously known levels of expression of CRISPR RNAs and the observed levels of interference has also been shown. Moreover, through the series of interference experiments the functionality of PAMs (protospacer adjacent motifs) was confirmed, which have already been predicted in silico. Additionally, the general functional PAM consensus was determined using PAM libraries experiments. Furthermore, an adaptive function of C. difficile CRISPR-Cas system was shown for laboratory strain. The role of multiple cas operons in C. difficile CRISPR functionality is also demonstrated in this Chapter.In Chapter 3 the link between C. difficile CRISPR-Cas system and a new type I toxin-antitoxin system is demonstrated, as well as a possible co-regulation under biofilm and stress conditions of CRISPR-Cas system and these toxin-antitoxin modules. This Chapter also defines a possible role of c-di-GMP in regulation of C. difficile CRISPR-Cas system. Additionally, Chapter 4 describes the utilization of endogenous C. difficile CRISPR-Cas system as a novel tool for genome editing in C. difficile. Altogether, the obtained data highlight the original features of active C. difficile CRISPR-Cas system and demonstrate its biotechnological potential

À différentes échelles de temps, le but de ma thèse a été de comprendre l'évolution des virus entomopathogènes à travers l’étude de la diversification et de l’adaptation génomique de grands virus à ADN d’insectes. Dans un premier temps, j’ai pu estimer les âges de diversifications des baculovirus et des nudivirus, et proposer un scénario de coévolution à long terme entre ces virus et leurs hôtes insectes. Puis, me plaçant sur une échelle de temps moindre, j’ai montré que les hôtes insectes sont le facteur principal de la diversification des baculovirus, et de façon surprenante, j’ai également observé que l'environnement biotique de ces virus, c’est-à-dire les plantes hôtes des insectes, joue un rôle central dans leur évolution. Dans un second temps, des mutations ponctuelles ont pu être reliées à l’adaptation locale de populations différentiées du baculovirus SeMNPV. Enfin, l’étude de l'adaptation génomique convergente entre les entomopoxvirus et les baculovirus a mis en évidence que les transferts horizontaux de gènes sont une source importante de variabilité pour les grands virus à ADN, pour l'adaptation aux mêmes niches écologiques. Les gènes et les mécanismes identifiés dans ce travail de thèse apportent des éléments nouveaux pour comprendre comment les génomes sont façonnés par l’écologie At different timescales, the purpose of my PhD was to understand insect virus evolution through the study of the genomic diversification and adaptation of insect large DNA viruses. Firstly, I was able to estimate the ages of baculovirus and nudivirus diversifications, and to propose a long-term coevolutionary scenario between these viruses and their insect hosts. Then, on a narrower timescale, I showed that insect hosts are the major factor in baculovirus diversification, and surprisingly, I also observed that the virus biotic environment, i.e. insect host plants, plays a central role in their evolution. Secondly, punctual mutations have been linked to the local adaptation of differentiated populations of the baculovirus SeMNPV. Finally, the study of convergent genomic adaptation between entomopoxviruses and baculoviruses highlighted that horizontal gene transfers are an important source of variability for large DNA viruses, for the adaption to the same ecological niches. Abstract:

The genetic basis of phenotypes that have contributed to the adaptation of species and organisms to new environments is a central question in evolutionary genetics. The recent accumulation of genetic variability data has allowed a genome-wide search for different signatures of positive selection which has led to the discovery of hundreds of putative candidate genes that may have played a role in adaptation. However, such hypothesis-free approaches do not reveal either causal variants or the actual biological mechanisms that have made each adaptation possible. Furthermore, the detection of molecular signatures is limited both by the complex architecture of the genome and by the possible polygenic nature of the selected trait. In this thesis, through different evolutionary and functional approaches, we have disentangled the adaptive role of two non-synonymous variants in two different candidate genes encoding for a lymphocyte receptor and a zinc transporter, respectively. In past human adaptation, they were most likely selected as more effective means to fight pathogens. We have also revealed differences in the action of natural selection between different pathways and different coding and non-coding genomic elements in the chimpanzee lineage by analyzing polymorphisms and divergence data together. Thus, the results of this PhD thesis have contributed to detect new instances of genetic adaptation and provide biological explanation to them. La base genética de los carácteres que han contribuido a la adaptación de los organismos y las especies ha sido siempre una pregunta central en biología evolutiva. Gracias a la acumulación masiva de datos de variabilidad genética, en los últimos años se ha podido detectar en el genoma diferentes señales de selección positiva y también localizar cientos de genes candidatos que han podido tener un papel en la adaptación de las poblaciones a diferentes ambientes. Sin embargo en estos estudios, donde no hay una hipótesis a priori, se desconoce qué variantes dentro de estos genes fueron realmente las que proporcionaron una ventaja selectiva y por qué. Además, la compleja arquitectura del genoma y la naturaleza poligénica de muchos carácteres hace que sea difícil detectar casos más complejos de adaptación. En esta tesis se intenta resolver algunos de estos problemas. En primer lugar, mediante un enfoque evolutivo y funcional, hemos descifrado el rol adaptativo de dos variantes genéticas, una en un receptor linfocitario y la otra en un transportador de zinc, que probablemente fueron seleccionadas por conferir resistencia a patógenos. En segundo lugar, mediante el análisis de datos de polimorfismo y divergencia conjuntamente, también hemos detectado distintos mecanismos de acción de la selección natural en distintos pathways y entre elementos codificantes y elementos no codificantes reguladores en chimpancé.

Abstract:

Listeria monocytogenes the causative agent of foodborne listeriosis is a facultative pathogen that lives as a saprophyte in soil and as an intracellular parasite in host tissues. A regulatory protein, the transcriptional activator PrfA, plays a key role in the “saprotroph to parasite” conversion of L. monocytogenes by selectively activating key virulence genes essential for infection when the bacteria enter host cells. Central to this conversion is the plastic ability of PrfA allosterically shift between two states, weakly active (“ON-OFF”, outside in the environment) and strongly active (“ON”, intracellular compartment). In this thesis, I have used the PrfA “ON-OFF” virulence switch to understand the role of virulence regulators in the adaptability of facultative parasites to a wide range of niches. Using the PrfA model, I have also examined the trade-offs between the saprotroph and virulent states of facultative pathogens and the role of plasticity in maintaining adaptation to multiple environments. Using soil as a natural environment model, I have shown that overexpression of the PrfA-dependent virulence regulon has a negative impact on environmental survival of L. monocytogenes. Then I investigated the fitness consequences of losing PrfA switchability in non-host environments. The results in in-vitro growth conditions with isogenic strains with PrfA locked in the “ON” state and in which all the genes of the virulence regulon were deleted, showed that PrfA-dependent gene overexpression causes a reduction in fitness. Our data indicate this was directly attributable to the costs associated with the overproduction of an array of unneeded proteins and not to indirect effects of hyperactive PrfA in Listeria metabolism. Finally, I used experimental evolution studies in in-vitro only conditions and in alternate in-vitro and intracellular conditions with bacteria with wild-type or “ON-locked” PrfA alleles to visualize the selective pressures acting on the PrfA switch. The results of the selection experiments showed that adaptation to the different conditions involves a rapid evolution of PrfA with mutations changing its activity according to the specific environment in which selection occurred. The findings from this thesis highlight the importance of plastic ability, evolution of properly regulated genetic systems and the role of these genetic systems in enabling organisms to maximise their fitness during the adaptation process to a specific niche.

Abstract:

Neisserial Heparin Binding Antigen (NHBA) is a surface-exposed lipoprotein specific for Neisseria and is one of the three main protein antigens of the Bexsero vaccine. Meningococcal and human proteases, including lactoferrin and kallikrein, cleave NHBA protein upstream or downstream a conserved Arg-rich motif, respectively. The cleavage results in the release of the C-terminal portion of the protein. C-terminal fragment originating from the processing of meningococcal proteases, referred as C2 fragment, exerts a toxic effect on endothelial cells altering their permeability. In this work, we reported that recombinant C2 fragment has no influence on the integrity of human airway epithelial cell monolayers, consistently with previous findings showing that N. meningitidis traverses the epithelial barrier without disrupting the junctional structures. Unexpectedly, epithelial cells constantly secreted proteases responsible for a rapid processing of C2 fragment, generating a new fragment that does not contain the Arg-rich motif. This cleavage might inactivate the toxic effect of C2 fragment by eliminating its docking domain. Epithelial cell proteases processed also the NHBA full-length protein, and we demonstrated it on live bacteria. Moreover, looking for the epithelial cell protease responsible for this processing, we identified the C3-convertase of alternative complement pathway as a novel human protease able to cleave NHBA during meningococcal infection. Overall, our data provide new insights on the cleavage of NHBA protein during meningococcal infection. This cleavage occurs at different stages of the infection, and it likely has a different role depending on the environment the bacterium is interacting with.

Dans les écosystèmes littoraux, l‘activité anthropique, mais aussi le contexte naturel induisent chez les organismes aquatiques des situations de « multistress ». Parmi les sources potentielles de perturbation, trois d‘entre elles ont été étudiées : contamination métallique, infection bactérienne et infestation parasitaire. Une approche intégrée de leurs interactions sur la réponse génétique, protéique, cellulaire et populationnelle chez la coque Cerastoderma edule et la palourde japonaise Ruditapes philippinarum a été entreprise sur le terrain et en laboratoire. In situ, un suivi de deux ans a été mené sur quatre populations de bivalves issues d‘environnements différents afin d‘estimer la santé des populations (paramètres de dynamique de population), de la mettre en rapport avec les niveaux de base des stress subis (métaux, parasites) et d‘évaluer les réponses adaptatives mises en place par les bivalves en termes de détoxication et de défenses immunitaires. Cette approche a permis de décrire un certain nombre de scenarii concernant les relations entre des populations de bivalves et leur environnement. En laboratoire, des expériences de co-infestation contrôlées (parasite trématode Himasthla elongata, bactérie Vibrio tapetis) en milieu indemne de métaux ou contaminé au cadmium ont été menées sur certaines de ces populations et montrent que la réponse des bivalves à ces agressions multiples dépend des espèces, des combinaisons subies, et ne se déduit pas intuitivement à partir des réponses « mono-stress », soulignant ainsi la notion d‘interactions. Malgré la complexité et la diversité de ces dernières, certains mécanismes semblent prédominer quelle que soit l‘espèce étudiée. Alors que l‘infestation par le parasite ne semble pas modulée par la présence du métal ou de la bactérie dans le milieu, la bioaccumulation métallique est fortement influencée par la présence d‘un ou plusieurs agents pathogènes. En plus de perturber l‘accumulation du polluant, la présence d‘organismes pathogènes interfère dans les mécanismes de détoxication cellulaire avec notamment une perturbation de la synthèse des métallothionéines (MT). Des travaux menés plus particulièrement sur la réponse des MT chez la coque exposée à un métal, à travers l‘expression de l‘isoforme Cemt1 et la synthèse de la protéine, confirment la complémentarité des observations (génétique et protéique) ainsi que la nécessité d‘observer les réponses des organismes à différentes échelles afin d‘avoir une vision globale des processus interactifs existants entre polluants et pathogènes. Des interactions fortes sont révélées au niveau génétique, protéique et immunitaire: « cadmium x trématode » chez la coque et « bactérie x trématode » chez la palourde. Enfin ces expériences, en parallèle du suivi in situ, mettent en évidence le rôle majeur de l‘histoire de vie dans la sensibilité des organismes aux interactions polluants-pathogènes In coastal ecosystems, man-mediated activity and natural context induce a ?multistress? situation in aquatic organisms. Amongst potential perturbation sources, three of them were studied: metal contamination, bacterial infection and parasite infestation. An integrated approach of their interactions on genetic, protein, cellular and population dynamics responses in the cockle (Cerastoderma edule) and the Manila clam (Ruditapes philippinarum) was undertaken through field and laboratory studies. A two-years monitoring was conducted in four bivalve populations from different environments to estimate the fitness of populations (parameters of population dynamics), in relation with the baseline levels of stressors (metals, parasites) and with the adaptive responses implemented by bivalves in terms of detoxification and immunity. This approach allowed describing different scenarii concerning the relationship between bivalve populations and their environment. In laboratory, co-infection experiments (trematode parasite Himasthla elongata, bacteria Vibrio tapetis) were conducted on these populations in controlled condition with or without metal contamination (cadmium). They showed that the response of bivalves to stress is species-dependent. Combinations were not intuitively deduced from the "mono - stress" responses underscoring the concept of interactions. Despite the complexity and diversity of these interactions, some mechanisms predominated regardless of the studied species. While parasite infestation was not modulated by the presence of metal or bacteria in the environment, metal bioaccumulation in turn was strongly influenced by the presence of one or several pathogens. Beyond disrupting the accumulation of pollutants, the presence of pathogens interfered with the cellular detoxification mechanisms including impairment of the metallothionein (MT) synthesis. A focus on the response of MT in cockles exposed to a metal through the expression of isoform Cemt1 and protein synthesis confirmed the complementary of these observations (gene and protein). They also highlighted the need to analyze responses at different scales to obtain an overview of existing interactive process between pollutants and pathogens. Strong interactions were found: ?Cd x parasite? in the cockle and" bacteria x parasite "in the clam, at the genetic, protein and immune levels. Finally, these experiments highlighted the important role of life history on the sensitivity of organisms to pollutant-pathogen interactions

Abstract:

Le mildiou de la pomme de terre, causé par l'agent pathogène Phytophthora infestans est l'une des maladies les plus préjudiciables de la culture. Jusqu'à présent, la lutte chimique reste le moyen de contrôle le plus utilisé pour la maîtriser, classant la pomme de terre au premier rang en termes d'Indices de Fréquence de Traitement en grande culture. Par ailleurs, l'utilisation de variétés résistantes, comportant notamment des gènes de résistances spécifiques, a également démontré son efficacité pour limiter les dégâts engendrés par cette maladie. Mais leur efficacité est peu durable avec une durée moyenne de 4 ans avant l'apparition du phénomène de contournement par les isolats plus virulents. Il est donc nécessaire de développer des stratégies de contrôle de la maladie en combinant un ensemble d'approches génétiques, culturales, physiques, et chimiques afin de satisfaire au mieux les objectifs agronomiques, environnementaux et socio-économiques. Un modèle, nommé SIPPOM (Simulator for Integrated Pathogen POpulation Management), avait été développé dans le cas de la gestion durable du phoma du colza. Le présent travail a consisté à adapter la structure générique de SIPPOM au cas de la gestion intégrée du mildiou de la pomme de terre en développant des modules spécifiques à partir de modèles préexistants ou développés spécifiquement. Un modèle de culture (Spudgro), un modèle épidémiologique (Guntz-Divoux / Milsol), un modèle de nuisibilité (modèle de Shtienberg) et une fonction de dispersion (modèle de Scherm) ont été identifiés dans la littérature, adaptés et intégrés dans la structure générique de SIPPOM. Cet ensemble de modules a donné lieu à la réalisation du premier prototype opérationnel de la version informatisée de SIPPOM-de-terre sur la plate-forme de modélisation RECORD. Un nouveau modèle, appelé VOLPONE, a été développé pour représenter les dynamiques de repousses de pomme de terre dans une parcelle et sur un tas de déchets. Ce modèle permet de représenter les sources d'inoculum primaire à l'échelle du territoire sous l'influence du climat et des pratiques agricoles. La qualité prédictive du modèle de nuisibilité a été estimée à partir d'un jeu de données expérimentales générées au cours du travail de thèse et s'est montrée correcte. Des exemples de résultats issus de simulations réalisées à l'aide du premier prototype montrent la capacité du modèle, en fonction d'une combinaison de pratiques culturales et de conditions climatiques variables, à prédire la dynamique épidémique de la maladie, ainsi que les dégâts et dommages associés à l'échelle de la parcelle ou sur un parcellaire simple. Néanmoins, d'autres tâches restent à accomplir afin de disposer d'une version achevée de SIPPOM-de-terre sur la plate-forme RECORD. Le travail réalisé illustre la généricité du modèle d'origine SIPPOM et contribue à la production de connaissances et de références permettant l'optimisation d'outils existants tels Mileos®. Les avancées réalisées pourront contribuer à la conception de stratégies de gestion intégrée, collectives et durables pour cette maladie Potato late blight caused by the pathogen Phytophthora infestans is one of the most dreaded diseases to this culture. So far, chemical control is the most widespread method used against the pathogen. In turn, the amount of fungicides used to control this disease makes potato the crop with the highest Treatment Frequency Index of all arable crops. The use of resistant varieties, including specific resistance genes, has also demonstrated an effective limitation of injuries that this disease can cause. Still, specific resistances lack durability as there is an average span of 4 years before the emergence of a resistance breakdown phenomenon by more virulent strains. It is therefore necessary to develop control strategies that combine a set of methods (genetic, cultural, physical and chemical) to meet agronomic, environmental and socio-economic criteria. A model named SIPPOM (Simulator for Integrated Pathogen POpulation Management), was developed to address these issues for the control of phoma stem canker on oilseed rape. The present work consisted in adapting the generic structure of SIPPOM for the integrated control of potato late blight by designing specific sub-models using existing models or specifically developed models. A crop model (Spudgro), an epidemiologic model (Guntz-Divoux/Milsol), a damage model (Shtienberg's model) and a dispersal function (Scherm's model) were selected in the literature, adapted, and embedded in SIPPOM's generic structure. This set of sub-models led to an operational prototype of SIPPOM-de-terre under the RECORD modelling platform. A new model, named VOLPONE, was designed to simulate potato volunteer dynamics in a field or on a waste pile. This model permits to simulate inoculum sources at the territory scale under the influence of climate and cropping practices. The predictive quality of the damage model was assessed with data generated in specific field experimentations and proved to be good. Simulation examples produced with the first prototype of SIPPOM-de-terre illustrate the capacity of the model to represent epidemiological dynamics at the field scale or at a small regional scale under the influence of cropping practices and climate. However, further work is required before to totally achieve the design and the implementation of SIPPOM-de-terre under the modelling platform RECORD. The conducted study illustrates the genericity of the model SIPPOM and produced knowledge, references and tools for the integrated management of the disease. The outputs of this work will help design integrated, collective and durable control strategies of potato late blight

Un défi important en Biologie est de comprendre comment les organismes s’adaptent à des environnements fluctuants et de déterminer l’importance relative de la plasticité phénotypique et des mutations dans cette adaptation. Nous avons examiné la réponse d’un pathogène du blé (Zymoseptoria tritici) aux fluctuations de température grâce à des approches de transcriptomique, de phénotypage (fitness relative et pathogénie) et de génomique. Pour cela, une évolution expérimentale a été menée in vitro à partir de deux clones ayant évolué dans trois régimes thermiques : à 17°C, à 23°C et en température fluctuante. Le niveau d’expression de 11% du génome a évolué de manière distincte entre les deux génotypes fondateurs en conditions de fluctuations. Nous avons également observé une plus forte densité de gènes différentiellement exprimés dans des régions connues pour être riches en éléments transposables. L’évolution en conditions fluctuantes a favorisé la robustesse du transcriptome. La fitness relative estimée dans les conditions d’évolution a augmenté uniquement pour les lignées fluctuantes issues d’un des deux génotypes fondateurs. La différence de croissance entre les deux ancêtres en conditions de fluctuations et leur différent niveau de plasticité d’expression pourraient expliquer ces résultats différents. Enfin, nous avons observé : i). des pertes de pathogénie in planta suite à l’évolution à 17°C et en fluctuations, ii). aucune perte de chromosomes accessoires, iii). de nombreuses mutations dans le génome, dont des mutations codantes dans des effecteurs. Ces travaux apportent de nombreux éléments de compréhension des mécanismes évolutifs et moléculaires sous-jacents à l’évolution de Z. tritici dans des environnements variables An important challenge in Biology is to understand how organisms adapt to fluctuating environments and to determine the relative significance of phenotypic plasticity and mutations in this adaptation. We examined the response of a wheat pathogen (Zymoseptoria tritici) to temperature fluctuations using transcriptomics, phenotyping (relative fitness and disease level) and genomics. With this goal, we conducted an in vitro experimental evolution from two Z. tritici clones that evolved in three thermal conditions: at 17°C, at 23°C and under temperature fluctuations. Expression level of 11% of the genome evolved in a different way between the two founder genotypes that evolved under fluctuating conditions. We also observed a higher density of differentially expressed genes in regions known to be enriched in transposable elements. Evolution under fluctuating selection promoted robustness of the transcriptome. The relative fitness estimated in the same conditions as for the experimental evolution did increase for fluctuating lineages only for one of the founder genotypes. The difference of growth between the two ancestors in fluctuating conditions and their distinct level of expression plasticity could explain these opposite results. Finally we observed: i). in planta pathogenicity losses for lineages evolved at 17°C or under fluctuations ii). no accessory chromosome loss, iii). many de novo mutations, including coding mutations in effector genes. This work contributes to shade light on the evolutionary and molecular mechanisms underlying the evolution of Z. tritici in variable environments

Le champignon Fusarium graminearum est l'un des principaux agents responsables de la fusariose des épis, une maladie nécrosante des céréales associée à une contamination des grains et des aliments par des mycotoxines. De récentes observations suggèrent une évolution de l’agressivité des populations de ce pathogène, questionnant l’efficacité et la durabilité des moyens de luttes actuels. Mieux anticiper cette évolution nécessite une meilleure caractérisation de la diversité phénotypique et génotypique existante entre souches. Six nouveaux génomes de F. graminearum ont été séquencés et ont permis l’identification et la caractérisation de 243 000 variations génétiques. La majorité de ces variants (77%) est concentrée dans des îlots de polymorphisme, représentant 32% du génome et enrichis en probables effecteurs liés à la pathogénicité de F. graminearum. La construction d’une population recombinante, et son génotypage avec 1 300 marqueurs moléculaires, ont permis le développement de la première carte génétique à haute-densité de l’espèce. La corrélation entre le taux de recombinaison et le polymorphisme a mis en évidence une organisation « à deux-vitesses » du génome de cette espèce. Finalement, l’intégration de ces données dans une approche de génétique quantitative a permis l’identification d’un locus polymorphe, affectant le gène FgVeA, et responsable de 90% de la variation d’agressivité et de la production de mycotoxine observée. Les différents résultats obtenus durant ces travaux font l’objet d’une discussion générale sur le potentiel adaptatif et d’évolution de ce pathogène F. graminearum is one of the main causal agents of the fusarium head-blight (FHB), a cereal disease leading to head necrosis, in addition to grain and food/feed contamination by stable and toxic metabolites. Recent observations refer to an increase of pathogenicity, questioning efficiency and durability of current management practices. In order to anticipate this evolution, we must bring a deeper characterization of the currently existing diversity. Six new genomes of F. graminearum were sequenced, and 243,000 genetic variations have been identified and characterized. Seventy seven percent of the total number of the variants was located within 32% of the genome, delineating highly polymorphic islands. These islands are enriched with probable effectors linked to Fusarium’s pathogenicity. The construction and the genotyping on 1,300 molecular markers of a recombinant population have enabled the development of the first high-density genetic map of the species. The remarkable correlation between polymorphism and recombination rate highlighted the 'two-speed' genome organization of this pathogen. Finally, the integration of these data through a quantitative genetic approach allowed the discovery of one quantitative trait locus, likely to affect the gene FgVeA, and responsible for 90% of the observed variation of aggressiveness and mycotoxin production. ABSTRACT INTRODUCTION Genetic diversity plays an important role in the survival and adaptability of all species. When a population environment (meaning, for instance, climatic conditions, pathogens, and food availability) changes, the population is subject to a selective pressure. Variation in the population gene pool provides variable traits which can be selected for, via natural selection, leading to an adaptive change to survive. Genetic diversity is generated by a combination of different evolutionary processes such as mutation, genetic drift, migration and natural selection. Natural selection leaves a distinctive molecular signature in genomes. Such molecular signatures can be detected with evolutionary tests that can be divided into those that search for selection at the inter-species level (e.g., human versus primates and mammals) and those that focus on within-species data (e.g., among human populations). In my work, I used evolutionary studies to analyze genes under different selective pressures. In a first study, I investigate the evolutionary history of genes possibly involved in diet adaptation. Changes in food availability and diet likely created strong selective pressures on multiple biological processes. In humans, the agricultural revolution favored carbohydrate consumption. I exploit the availability of genome sequences from different organisms, together with resequencing data of ancient DNA samples to perform a comprehensive evolutionary analysis of genes involved in sugar absorption/digestion at the brush-border and to test when adaptive alleles arose. In a second set of studies, I use evolutionary analyses to investigate the interaction between host proteins and viral/protozoan/bacterial protein products. Molecules that participate in immune response are expected to be engaged in a constant arms-race with pathogens and to harbour the molecular signatures of such a conflict. I thus investigate the evolutionary history of genes involved in immune defense, such as antiviral sensing proteins, genes with IFN-inducible properties and antiviral effectors. I also investigate the evolutionary history of the complement system, an innate immunity effector, and of bacterial-encoded complement- interacting proteins. Nevertheless, not only genes with specific defense function, but also molecules involved in central homeostatic processes may be engaged in genetic conflicts with pathogens. This is exemplified by (i) the sterol transporter NPC1, used as receptor for filoviruses entry and (ii) basigin, a multifunctional protein with a role in trophoblast function and in spermatogenesis which is used for erythrocyte invasion by Plasmodium falciparum. I therefore study the evolutionary history of these genes and of their viral/microbial interactors. AIM OF THE WORK The purpose of my project is to use evolutionary analyses to investigate and describe adaptive events at candidate genes subject to different selective pressures, in species ranging from mammals to viruses/protozoa/bacteria. In particular, I focus on inter-species and population genetics-phylogenetics analyses, with the aim to detect positive selection acting over long evolutionary timescales. MATERIALS AND METHODS Mammalian and pathogen coding gene sequences were retrieved from public databases (Ensembl, UCSC and NCBI) or obtained by direct sequencing. Information from the Neandertal and Denisova high-coverage genomes, as well as from a hunter-gatherer Mesolithic European from Spain and a Paleolithic Siberian was derived from previous works. Sequences were aligned using RevTrans 2.0 utility, PRANK, and unreliably aligned codons were then filtered using GUIDANCE. Since recombination can be mistaken as positive selection, all alignments were screened for the presence of recombination breakpoints using a specific software (GARD). To detect selection, codeml models were fitted to the data using different models of equilibrium codon frequencies. Sites under selection were identified using BEB and MEME. Branches and sites subject to episodic positive selection were identified using Bs-Rel or the branch-site tests from the codeml software. Evolutionary analysis in the human, chimpanzee and gorilla lineages was performed using a population genetics-phylogenetics approach. Analysis of 3D structures was used to infer the functional significance of positively selected sites. In order to assess the role of selected variants in HIV-1 susceptibility, and to evaluate gene expression in response to interferon alpha (IFN-α), genetic association analyses, in vitro HIV-1 infection and IFN-α stimulation assays were also performed. Genotyping was carried out on three independent European cohorts of HIV-1 exposed seronegative individuals (HESN) with different geographic origin and distinct exposure route. Variants were genotyped through direct sequencing. Genetic association analyses were performed by logistic regression and results from the three cohorts were combined using a random-effect meta-analysis; all analyses were performed using PLINK. For the HIV infection assay, PBMC from HESN subjects were separated on lymphocyte separation medium. After viability assessment, they were resuspended in a medium containing HIV-1Ba-L p24 viral input. After 7 days, supernatants were collected for p24 antigen ELISA analyses and absolute levels of p24 were measured. For IFN-α stimulation, freshly isolated PBMC from healthy controls were incubated with medium alone or with IFN-α. Cultured PBMC RNA was extracted and then reverse transcribed into first-strand cDNA. cDNA quantification was performed by a Real-Time PCR strategy. Results were presented as ratios between the target gene and the GAPDH housekeeping mRNA. RESULTS Evolutionary analysis can provide extremely relevant information not only on the evolutionary history of our genome, but also on the presence and location of functional genetic variants especially in relation to phenotypic diversity and, ultimately, human health. In the study of the brush border genes, results indicated pervasive selection in mammals and human populations, reflecting specific adaptation to specialized diets. Furthermore, I found that positively selected modern alleles predate the emergence of agriculture. In the second set of analyses I found that pervasive positive selection is driven by pressure related to immune response. Selection acted on functionally relevant protein regions (e.g.: regulatory regions, regions which confer antiviral activity) and residues. Interestingly, natural selection often targeted residues located in the same spatial position in different proteins. This is for example the case of sites detected in OAS1, OAS2 and MB21D1, which revealed parallel evolution. In the analyses of viral/protozoan/bacterial proteins and their host interactors, I found most of the positively selected sites within the region at the host-pathogen interface. These results epitomize the expectation under a genetic conflict scenario, whereby the host and the pathogen genes evolve within binding avoidance-binding seeking dynamics. Part of these sites had a role in host-pathogen binding affinity, some other adaptive changes most likely contributed to the shift to human hosts, and still other residues found to evolve under positive selection in viruses reside in antigenic determinants. Because antibody combinations are the most promising treatment strategies, these findings should pose a serious concern to their effectiveness in the long-term. CONCLUSIONS These works highlight the importance of evolutionary analysis. Specifically, I show that evolutionary studies can (i) provide information on the past adaptive events that shaped human-specific traits, (ii) identify functional regions and sites evolving under positive selection, (iii) predict host-pathogen interaction surfaces at the single amino acid resolution, (iv)provide valuable information on the molecular determinant underlying species-specific infection susceptibility and clarify the differential response to natural or synthetic molecules, (v) help identify the most likely reservoirs for zoonotic pathogens, (vi) explain changes in pathogen tropism and (vii) provide information on possible therapeutic targets (e.g. effectiveness of long-term treatment based on antibody combinations).

Le genre Aeromonas regroupe des bactéries ubiquitaires vivant essentiellement dans les environnements hydriques. Ces pathogènes opportunistes de l’homme et de nombreux animaux possèdent un large répertoire de facteurs associés à la virulence. Bien que des pathotypes aient été proposés et que certaines espèces semblent plus fréquemment isolées en clinique humaine et vétérinaire, leur pouvoir pathogène demeure mal compris, notamment en raison du faible nombre d’études fonctionnelles et du manque d’investigations tenant compte de la diversité génétique et de la complexité des comportements biologiques du genre Aeromonas.Nous avons émis l’hypothèse que chez un pathogène opportuniste d’origine environnementale aussi polyvalent et ubiquitaire qu’Aeromonas, la structuration en complexes d’espèces avec une remarquable diversité génétique/génomique des populations, le polymorphisme des facteurs de virulence et les interactions au sein de communautés « pathogènes » puissent être des facteurs d’adaptation au comportement pathogène. Afin de vérifier cette hypothèse, nous avons étudié i) la diversification au sein d’un complexe d’espèces, « A. media », utilisé comme modèle au moyen d’une étude de population intégrant la génétique et la phylogénie multilocus, les mécanismes d’évolution, la génomique comparative mais également les données phénotypiques, de modes de vie et d’habitats et, ii) la patho-génomique de facteurs de virulence reconnus (aérolysine, entérotoxines thermostable et thermolabile, exotoxine A, protéase à sérine, composants et effecteurs du système de sécrétion de type III, et flagelline latérale) pour une population représentative de la diversité des espèces actuellement connue dans le genre (30 espèces) et iii) le comportement pathogène in vivo (modèle Caenorhabditis elegans) et in vitro (cytotoxicité et cytoadhésion, production de biofilm, motilité) et la signalisation intercellulaire (quorum-sensing de type I) à l’échelle de populations impliquées dans les aéromonoses mixtes (5% des aéromonoses humaines) définies par l’isolement d’au moins 2 clones distincts d’Aeromonas.Le phénomène de spéciation décrit avec l’exemple du complexe A. media, agrégeant 3 espèces génomiques, démontre qu’Aeromonas possède une structure de population en complexes d’espèces dont la diversité génétique et génomique ainsi que les modes d’évolution (mutations et recombinaisons) révèlent divers potentiels adaptatifs et patho-adaptatifs associés à l’émergence de lignées. Au sein du complexe A. media, l’espèce A. rivipollensis semble plus adaptée à un mode de vie associé à des hôtes et possède des gènes spécifiques de résistance à des stress environnementaux. Aeromonas possède de nombreux facteurs de virulence présentant diverses histoires évolutives. Certains montrent une phylogénie dépendante de l’évolution du core-génome, suggérant l’implication de ces gènes dans des processus de spéciation en relation avec l’adaptation à diverses niches. L’étude des performances de PCRs de virulence a révélé des insuffisances majeures dans la sensibilité des méthodes évaluées principalement liées au polymorphisme génétique des facteurs de virulence. Nous avons également montré que des populations mixtes d’Aeromonas isolées d’échantillons cliniques pouvaient modifier le déroulement de l’infection en modèles in vivo et in vitro probablement par mécanisme de coopération ou de compétition avec mise en jeu de signaux de communication cellule-cellule.L’importante complexité d’Aeromonas retrouvée à travers la structure de population, le polymorphisme des facteurs de virulence et les comportements de multicellularité sont autant de facteurs potentiels d’adaptation au comportement infectieux qui permettent d’expliquer au moins en partie les difficultés rencontrées dans l’élucidation de pouvoir pathogène de ces bactéries Aeromonas groups ubiquitous bacteria mainly living in aquatic environments. These opportunistic pathogens for human and numerous animals have a large repertoire of virulence-associated factors. Although pathotypes were proposed and despite some species are more frequently isolated in human and animal infections, their pathogenicity is still poorly understood, mostly because very few comprehensive functional studies are available and because investigations taking into account the genetic diversity and the biological complexity within the genus are lacking.We assumed that for an opportunistic bacterial pathogen of environmental origin as versatile and ubiquitous as Aeromonas, the population structure in complex of species, the outstanding genetic/genomic diversity, the polymorphism of virulence factors and the interactions within pathogenic populations can act as factors driving the adaptation to a pathogenic behaviour. To test this hypothesis, we studied i) the diversification within “A. media”, a complex of species used as a model by a population study that included multilocus genetics, phylogenetics, evolutionary features, comparative genomics, as well as phenotypics, lifestyle and habitat ii) the patho-genomics of well-known virulence factors in aeromonads (aerolysin, thermolabile and thermostable enterotoxins, exotoxin A, serine protease, components and effectors of type III secretion system, and lateral flagellin) in a population that is representative of the known taxonomic diversity in the genus (30 species) and iii) the pathogenic behaviour using an in vivo model (Caenorhabditis elegans), an in vitro model (cytotoxicity, cytoadhesion, biofilm production, motility), and intercellular signals production (type I quorum-sensing) for populations involved in mixed aeromonosis, i.e. 5% of human aeromonosis defined by the isolation of at least 2 distinct clones.The phenomenon of speciation described in the complex “A. media” that aggregates 3 genomic species demonstrates that Aeromonas harbours a population structured in complexes of closely related species whose genetic and genomic diversity, as well as evolution mode (mutations and recombinations) reveal a wide adaptative and patho-adaptative potential linked to lineage emergence. Among the complex “A. media”, the species A. rivipollensis seems to be more adapted to a host-associated lifestyle and harbours specific genes for the resistance to environmental stress. Aeromonas has a wide range of virulence-associated genes, which presented diverse evolutive history. Some of them display a phylogeny linked to the core-genome evolution. These results suggest that these genes are involved in speciation processes probably related to niches adaptation. The evaluation of performances of virulence PCRs revealed major lacks of sensitivity of tested methods mainly due to the genetic polymorphism of the virulence factors. By using in vivo models and in vitro models, we also showed that Aeromonas mixed populations recovered from clinical samples could change the course of infection, likely through a cooperative or competitive mechanism that involves cell-to-cell signalling.The high complexity of Aeromonas results from its population structure, virulence factors polymorphism and multicellular behaviours. They are all putative adaptation factors to a pathogenic behaviour that may explain at least partially the difficulties encountered to elucidate pathogenicity of these bacteria

Abstract:

Les légumineuses font parties des familles les plus cultivées à la fois pour l'alimentation humaine et pour l'alimentation animale. Une des maladies principales de la luzerne (Medicago sativa), plante fourragère la plus cultivée au monde, est la verticilliose causée par Verticillium alfalfae, un champignon du sol. Sans traitements phytosanitaires efficaces et pratiques pour les maladies causées par des pathogènes du sol, la protection des cultures passe par la sélection de variétés résistantes. Dans cette thèse, la légumineuse modèle Medicago truncatula a été utilisée afin d'identifier des gènes candidats à la résistance quantitative à Verticillium alfalfae V31-2 (Va V31-2). La première étape de ces travaux a révélé des sources de résistance à la souche Va V31-2 au sein de l'espèce M. truncatula. Pour cela, 261 lignées (dont 246 accessions issues du projet MtHapMap) ont été inoculées et le développement de flétrissements foliaires a été suivi pendant quatre semaines, suivi d'un réisolement du pathogène à partir des parties aériennes. Ces analyses ont révélé une grande biodiversité de réponse à la verticilliose au sein de l'espèce Medicago truncatula, avec une variabilité inter et intra-populations. Dans une seconde partie, des QTL pour la résistance partielle à la verticilliose ont été identifiés par génétique d'association (GWAS) permettant la découverte de nouveaux QTL de résistance à Va V31-2 et la confirmation de la présence d'un QTL majeur sur le chromosome 7 précédemment décrit. Selon les phénotypes de maladie utilisés pour l'étude de GWAS, les QTL détectés sont différents, ce qui suggère des contrôles génétiques différents pour l'évolution des symptômes de maladie et la colonisation des parties aériennes par Va V31-2. Une seconde analyse de GWAS menée sur 90 accessions de la population tunisienne Soliman a révélé des gènes candidats différents de ceux identifiés à partir de la collection MtHapmap, suggérant une possible adaptation locale. La validation fonctionnelle de gènes candidats pour la résistance partielle a été entamée, en privilégiant ceux situés sur le chromosome 7, à la convergence de différentes études génétiques. La mise en place d'un système d'inoculation in vitro de racines transgéniques a permis de révéler le rôle du gène Medtr7g070480 codant pour une protéine SEC14 dans la résistance à Va V31-2. L'extinction de l'expression de ce gène par microARN artificiel dans le génotype A17 (résistant) et F83005.5 (sensible) diminue la colonisation des racines par Va V31-2, alors que sa surexpression augmente la colonisation chez A17 : il s'agirait donc d'un gène de sensibilité. L'unique polymorphisme génétique entraînant une substitution non synonyme entre A17 et F83005.5 explique 18,5% de la variation du niveau de résistance observée au sein des 246 accessions MtHapmap. L'étude de l'expression racinaire du gène MtSEC14 24 heures après inoculation par Va V31-2 dans un panel de 14 accessions sensibles et résistantes n'a pas montré de différences significatives entre ces deux types d'accessions. En parallèle, des gènes orthologues aux gènes candidats à la résistance à V. alfalfae ont été identifiés chez d'autres plantes modèles (Lotus japonicus, Arabidopsis thaliana, Nicotiana sp.), puis la pathogénicité de Va V31-2 a été testée chez ces espèces en vue de leur éventuelle utilisation pour valider le rôle de ces gènes. Un unique orthologue à MtSEC14 a également été identifié chez Medicago sativa. A notre connaissance, ces travaux mettent en évidence pour la première fois le rôle d'un gène de sensibilité dans une résistance partielle à un micro-organisme chez les Légumineuses Pathogens, animals and weeds are responsible for losses ranging from 20% to 40% of global agricultural yield. Legumes are the second most grown crops after cereals as human and animal food, and their yield is also affected by pathogens. Verticillium alfalfae is a soil-borne pathogen causing high yield losses in alfalfa fields (Medicago sativa), the most worldwide legume forage crop grown. To date, there is no chemical control and crop breeding is the best way to protect alfalfa against V. alfalfae. However, Medicago sativa has a complex genome (allogamous and tetraploid), therefore in this work the model legume Medicago truncatula (diploid and self-fertile) was used to investigate genetic mechanisms involved in V. alfalfae V31-2 (Va V31-2) resistance. First, several sources of resistance were identified in M. truncatula biodiversity by assessing disease symptoms development in 261 lines from the Mediterranean basin inoculated by V. alfalfae V31-2. Reisolation of V. alfalfae V31-2 in M. truncatula stems was also led. These analyses revealed a great biodiversity of M. truncatula response towards Va V31-2. A genome wide association study (GWAS) on various disease phenotypes pinpointed several quantitative trait loci (QTL): one of them colocalized with a previous major QTL on chromosome 7 detected on LR4 and LR5 RILs populations. Both phenotypic and genetic analyses thus suggest the occurrence of different resistance mechanisms in M. truncatula populations towards V. alfalfae. Resistant candidate genes towards Va V31-2 were also identified by GWAS using 90 accessions of M. truncatula Soliman Tunisian population. These candidate genes are different from the pinpointed candidate gene of our previous GWAS analysis. These results might underline a local adaptation towards Verticillium. Consistencies between GWAS results with previous QTL and transcriptomic data led us to perform the functional validation with the candidate genes localized on chromosome 7. An original in vitro inoculation system of M. truncatula transgenic roots was used to validate Medtr7g070480 (gene encoding a SEC14 protein) as a key player towards V. alfalfae V31.2 in M. truncatula. Silencing the SEC14 gene using artificial microRNA in A17 (resistant) and F83005.5 (susceptible) lines decreases Va V31-2 colonization rate on transgenic roots whereas overexpressing MtSEC14 increases the colonization rate in A17. This MtSEC14 gene appears as a disease susceptibility gene. Moreover, 18.5% of the disease variation in the studied M. truncatula accessions is explained by the unique non-synonymous polymorphism between A17 and F83005.5 in MtSEC14. Root expression patterns of the SEC14 gene one day after inoculation by Va V31-2 was also analyzed in response to inoculation among a panel of 14 susceptible and resistant M. truncatula accessions of diverse geographic origins. No significant differences were found. At the same time, orthologous resistance candidate genes towards Va V31.2 in several other model species (Lotus japonicus, Arabidopsis thaliana, Nicotiana sp.) were discovered. Pathogenicity of Va V31-2 in these species was monitored to use them as potential model for functional validation. Only one orthologous gene of MtSEC14 has been identified in Medicago sativa. Because of a great synteny between M. truncatula and M. sativa, our work could be useful for alfalfa breeding. Bacillus cereus est une bactérie largement disséminée dans la nature, contaminant ainsi les aliments en contact avec le sol. En France, cette bactérie est considérée comme le quatrième agent de toxi infection alimentaire collective. Pour être pathogène, B. cereus doit être capable de se multiplier lors des différentes étapes de transformation et notamment au cours de la réfrigération. Le but de cette étude a été d'étudier les mécanismes moléculaires de la réponse adaptative au froid et en particulier le rôle des hélicases à ARN de B. cereus ATCC 14579. Le gène cshA, codant pour une hélicase à ARN putative, a été identifié par une approche de mutagénèse aléatoire, comme jouant un important dans l’adaptation au froid de B. cereus. La souche ATCC 14579 possède 5 gènes codant pour des hélicases à ARN, cshA à cshE qui sont tous fortement surexprimés à 10°C par rapport à 37°C et quel que soit le stade de croissance considéré. La délétion simple des gènes cshA, cshB et cshC conduit à l’apparition de phénotypes cryosensibles, se traduisant par une incapacité d'adaptation au froid par rapport à la souche sauvage, associée à une modification de la morphologie cellulaire. De plus, CshA, CshB et CshC possèdent chacune un domaine de température où leur action est prépondérante. Elles semblent également être impliquées dans l’adaptation au stress oxydant et au stress basique, alors que CshD et E n’ont pas de rôle dans l’adaptation aux stress testés. Nous avons montré que CshA est indispensable à basse température, pour permettre le maintien de la stabilité des ribosomes avec lesquels elle interagit directement, mais aussi pour réguler la dégradation des ARNr. L’identification des partenaires protéiques interagissant avec CshA suggérent qu'elle puisse être également impliquée dans un complexe de dégradation des ARN Bacillus cereus is a widespread bacteria, thus contaminating all raw materials in contact with soil. In France, B. cereus is considered as the fourth causative agent of foodborne illness. To be pathogenic, B. cereus should multiply during the various stages of food processing and particularly during preservation at low temperature. The aim of this study was to study molecular mechanisms of the adaptive response at low temperature and more precisely the involvement of the B. cereus ATCC 14579 RNA helicases. The cshA gene encoding a putative RNA helicase was identified by a random mutagenesis approach, as playing a major role in cold adaptation of B. cereus. The ATCC 14579 strain possesses 5 genes encoding putative RNA helicases, cshA to cshE, which were all strongly overexpressed at 10°C versus 37°C, whatever the growth stage. The simple deletion of cshA, cshB, and cshC lead to a cold-sensitive phenotype, resulting in an inability to adapt at 10 °C compared to the wild type strain, associated to a huge modification of cell morphology. In addition, CshA, CshB and CshC have a temperature range where their action is decisive. The role of these three RNA helicases also appears to be important in adaptation to oxidative and basic stresses while CshD and E did not appear to be involved in the adaptation to the tested stresses. The RNA helicase CshA has the most important role in adaptation to cold. We demonstrated that CshA is essential at low temperature to allow the maintenance of ribosome stability. CshA interacts directly with ribosomes, and also regulate rRNA degradation. The identification of protein partners that interact with CshA suggests that it could be involve in a complex of RNA decay

Réponse de Brucella microti et Brucella suis au stress acide à pH 4.5 : Approches transcriptomiques et génétiquesL´espèce atypique Brucella microti, isolée de la faune sauvage et proche de l´espèce classique et zoonotique Brucella suis bv. 1 1330, diffère de celle-ci de par sa croissance rapide et sa létalité dans la souris. Ce couple de souches est un modèle d’étude pertinent pour la comparaison des espèces classiques et atypiques de Brucella. Malgré le haut degré d’homologie de leurs séquences génomiques (>99 % d´identité), ces espèces sont phénotypiquement différentes et ont développé des réponses spécifiques au stress acide. L’acido-résistance accrue de B. microti pourrait jouer un rôle important dans sa capacité réplicative et sa virulence, en impactant sa survie dans le sol et dans l´hôte.Ce travail a pour objectif l´identification et la caractérisation des facteurs d'acido-résistance des deux espèces par l’analyse transcriptomique comparative in vitro, en milieu minimal à pH 4.5 et pH 7.0, basée sur la technique RNA-Seq. Sur un total de 1376 gènes significativement régulés, l´expression de 106 gènes a été individuellement évaluée par RT-qPCR, aboutissant à un taux de validation de 70 %. Parmi ces gènes d'intérêt, 19 ont été sélectionnés et mutés par délétion ou surexpression chez B. microti et/ou B. suis. 31 souches mutantes ont ensuite été caractérisées pour leurs capacités de survie en milieu acide à pH 4.5 et dans le modèle d'infection cellulaire avec les macrophages murins J774.Cette étude a révélé l'existence d'un groupe central de 651 gènes régulés en réponse au stress acide et communs aux deux espèces. Ce groupe inclut des gènes avec une forte expression lors du stress acide qui codent pour la F1F0-ATPase, des cytochromes (cco et cyd), le complexe I de la chaîne respiratoire, les principales voies métaboliques de l´histidine (opérons his et hut) et le système de l´uréase. B. suis est plus sensible au stress acide et régule spécifiquement un groupe de 284 gènes, avec une expression augmentée de gènes codant pour des protéines de choc thermique et aussi de gènes impliqués dans la biosynthèse des acides nucléiques, du peptidoglycane et du LPS, suggérant l´activation de mécanismes de défense et de réparation essentiels pour préserver l´intégrité structurale bactérienne. En revanche, la réponse spécifique de B. microti est plus prononcée, avec 441 gènes régulés lors du stress acide et avec des particularités différentes, comme la forte expression de gènes liés à la dénitrification, au métabolisme du fer et du souffre et de plusieurs gènes annotés comme pseudogènes chez B. suis, mais potentiellement fonctionnels chez B. microti.L´analyse approfondie d’un groupe de gènes d´intérêt a permis l´identification de deux facteurs qui jouent un rôle important dans l'acido-résistance à pH4.5 chez B. microti : La protéine de "choc froid" CspA, qui est un pseudogène chez B. suis, et Dps (DNA-binding protein from starved cells), une protéine liée au nucléoïde. Par contre, l´inactivation des gènes n´a pas eu d'effets sur la survie intracellulaire des souches mutantes, notamment pendant la période d'acidification de la vacuole précoce contenant Brucella. Les fonctions de CspA et Dps liées à l'acido-résistance confirment notre hypothèse initiale : en dépit d’une très forte similarité génomique, la divergence phénotypique entre les deux espèces est imputable à la présence de mutations ponctuelles et/ou une expression génique différentielle.Cette étude est une première analyse complète et comparative de la régulation transcriptionnelle globale chez une espèce classique et une espèce atypique de Brucella spp. lors de la réponse au stress acide. Les résultats obtenus contribuent à une meilleure compréhension des phénotypes spécifiques de chaque espèce et apportent des évidences solides permettant d'ouvrir la voie vers des recherches complémentaires sur l´adaptation de Brucella spp aux environnements acides Adaptation of Brucella microti and Brucella suis to acid stress at pH 4.5: Transcriptomic and genetic approachesThe atypical new species Brucella microti, isolated from wild animals and a very close relative of the classical zoonotic species Brucella suis bv. 1 1330, is fast growing and lethal in mice. Both species represent an appropriate model for classical/atypical Brucella spp. comparisons. Despite highly conserved genome sequences with over 99 % identity, these species are phenotypically distinct from one another and developed species-specific responses to acid stress. The more acid-resistant phenotype of B. microti may have major implications in fitness and virulence, influencing bacterial survival in soil and in host.Here, we propose to identify and characterize the acid resistance determinants of both species by an in vitro comparative RNAseq-based transcriptome analysis in minimal medium at pH 4.5 and 7.0. A total of 1376 significantly regulated genes were selected. The expression rate of 106 genes was individually assessed by RT-qPCR, yielding an average validation score of 70 %. 19 acid stress-regulated genes were mutagenized (deleted or overexpressed) in B. microti and/or B. suis and the phenotypes of 31 mutant strains were analyzed for their ability to survive under acid conditions at pH 4.5 and in the murine J774 macrophage infection model.The study revealed a ”core” acid stress response with 651 genes regulated in both species, including higher expression, among others, of genes encoding the F1F0-ATPase components, cytochromes (cco and cyd), the respiratory complex I, the main histidine metabolic pathways (his and hut operons), and the urease system. B. suis, more acid-sensitive, specifically regulated a set of 284 genes, with increased expression of genes coding for diverse heat shock proteins and also nucleic acid-, peptidoglycan-, and LPS synthesis-related genes, indicating the set-up of defense and repair mechanisms essential for structural integrity of the bacteria. In contrast, the species-specific acid stress response of B. microti was more pronounced, regulating 441 genes and displaying different particularities, including the strong activation of genes encoding all steps of the denitrification pathway, participating in iron and sulfur metabolism, and of genes classified as pseudogenes in B. suis, but potentially functional in B. microti.In-depth analysis of genes of interest allowed the identification of two factors directly responsible for the increased long-term acid resistance of B. microti: The cold shock protein CspA (pseudogene in B. suis) and the "DNA-binding protein from starved cells" Dps, a nucleoid-associated protein. In contrast, inactivation of any of the selected genes did not affect intramacrophagic survival of the mutants, notably during acidification of the early Brucella-containing vacuole. The acid resistance-related roles of CspA and Dps confirmed our initial hypothesis, postulating that the marked phenotypical divergence between B. suis and B. microti, existing despite highly conserved genome sequences, was due to point mutations and / or to differential gene expression.This study presents a first thorough, comparative analysis of global transcriptional regulation during acid stress responses of a classical and an atypical Brucella spp. The results obtained contribute to a better understanding of species-specific phenotypes and provide solid evidences that may open new avenues for further investigations on the adaptation of Brucella spp. to acid environments

La tesi que teniu a les mans recull quatre treballs amb un objectiu comú; determinar si els patògens (virus, bacteris, paràsits.) han exercit pressions selectives sobre els genomes dels seus hostes (com per exemple els humans). Sabent que la detecció de l'empremta de la selecció permet identificar aquelles regions del genoma que han estat rellevants al llarg de l'evolució d'una espècie, ja que a nivell local és la variació funcional qui acaba essent objecte de la selecció, ens hem disposat a estudiar els possibles senyals de selecció en gens relacionats amb la interacció hoste-patògen. En concret, hem analitzat gens que codifiquen per: a) components del sistema immunitari innat i, b) enzims de glicosilació, la majoria dels quals s'inclouen en quatre de les principals rutes biosintètiques de glicans, en diferents poblacions humanes. Com a conclusió principal; ambdós conjunts de gens mostren clars senyals de selecció. A més hem vist que segons el context biològic on és troben certs gens és veuen més afectats per l'acció de la selecció natural. The present thesis includes four studies with a common objective: determining whether pathogens (virus, bacteria, parasites.) have exerted selective pressures on the genome of their hosts (for example, humans). Detecting signatures of positive selection is a useful tool to identify functionally relevant genomic regions since selection locally shapes the functional variation. Based on this premise, we have studied the possible signatures of selection in genes related to host-pathogen interactions. Specifically, we have analyzed those genes encoding: a) components of the innate immunity response; and ii) glycosylation enzymes most of them involved in four major glycan biosynthesis pathways, in different human populations. The main conclusion obtained from these studies is that both studied gene categories show clear signatures of selection. Moreover, we have determined that according to their biological context certain genes are more prone to the action of selection.

Le Rice yellow mottle virus (RYMV) est un virus émergeant qui constitue actuellement une contrainte majeure à la riziculture sur le continent africain. Quelques rares variétés de riz, issues des espèces cultivées de riz africain et asiatique (respectivement Oryza glaberrima et O. sativa), ont récemment été identifiées comme hautement résistantes au RYMV. Ce phénotype de résistance est dû à un gène récessif RYMV1 codant le facteur d'initiation de la traduction eIF(iso)4G1 du riz.Les objectifs de cette thèse sont (i) d'étudier la durabilité de la résistance élevée du riz contre le RYMV avant son déploiement à large échelle, (ii) de caractériser les mécanismes d'émergence de génotypes contournants et (iii) d'identifier des signatures moléculaires influençant ces processus d'adaptation. Ainsi, le contournement de deux allèles de résistance, identifiés chez les deux espèces de riz cultivés, a été relié à l'émergence de mutations dans la protéine virale VPg qui permettent de rétablir l'interaction avec le facteur eIF(iso)4G1 de l'hôte résistant. Un site sous sélection diversificatrice de la VPg influence directement la capacité de contournement de la résistance élevée en fonction de l'espèce hôte. Ce site, proche des mutations de contournement, est impliqué dans l'adaptation du virus à l'espèce O. glaberrima au cours de son histoire évolutive. La démarche employée au cours de ce travail combine des études d'évolution expérimentale à des analyses fonctionnelles. Les résultats obtenus par cette approche intégrative participeront à la mise en place de stratégies de lutte intégrée à la fois efficaces et durables face à la maladie de la panachure jaune du riz en Afrique The Rice yellow mottle virus (RYMV) is an emerging virus currently considered as the major constraint to rice production in Africa. Some varieties of African and Asian cultivated rice (Oryza glaberrima and O. sativa, respectively), have recently been identified as highly resistant to RYMV. This resistance phenotype is caused by a recessive gene RYMV1 encoding the translation initiation factor eIF(iso)4G1 of rice.The objectives of this thesis are (i) to investigate the durability of the high resistance of rice against RYMV before broadly deployment in fields, (ii) to characterize the mechanisms of emergence of resistance-breaking (RB) genotypes and (iii) to identify molecular signatures that influence these processes of adaptation. The resistance-breaking of two resistance alleles, identified in both cultivated rice species, is mainly associated with the emergence of mutations in the viral protein VPg that restore in resistant hosts the interaction with the factor eIF(iso)4G1. A site of VPg under diversifying selection directly affects the ability to overcome the high resistance depending on the host species. This site, near the RB mutations, is involved in the adaptation of the RYMV to O. glaberrima species during its evolutionary history. The approach used during this work combines experimental evolution and functional analyses. The results of this integrative study will participate in the development of effective and sustainable control strategies toward the Rice yellow mottle virus in Africa

La tuberculose causée par Mycobacterium tuberculosis est la plus mortelle des maladies infectieuses. Les mycobactéries sont des pathogènes intra-cellulaires qui ont développé des mécanismes d’évasion spécifiques pour survivre au sein de leur hôte. Une réponse immune anti-mycobatérienne efficace met en jeu l’activation des cellules T CD4+ Th1 ainsi que la génération d’IFN- microbicide. Cependant, des patients ayant une tuberculose active présentent une réponse immune de type Th2 durant les stades les plus tardifs de l’infection. L’association de ce pathogène avec le VIH chez les patients atteints du SIDA et l’émergence de souches extrêmement résistantes aux traitements actuelles font de la tuberculose une « urgence mondiale ». Ainsi, découvrir les interactions moléculaires des motifs antigéniques associés aux mycobactéries pathogènes (« PAMPs ») avec le système immunitaire de l’hôte est important pour comprendre la pathogenèse de la tuberculose et pour permettre une immunointervention thérapeutique efficace. La mise en place d’une réponse immune contre M. Tuberulosis met en jeu l’interaction entre les systèmes immunitaires innés et adaptatifs. Les cellules de l’immunité innée comme les cellules dendritiques (CD) sont impliquées dans la reconnaissance du pathogène et des antigènes qui en dérives, dans la présentation de peptides antigéniques aux cellules T et dans la sécrétion d’un large panel de cytokines qui permettent la différenciation et l’expansion des cellules T CD4+ et T CD8+. Les cellules T CD4+ Th fournissent l’aide nécessaire aux lymphocytes B pour la production des anticorps. Outre la production d’anticorps, les cellules B peuvent aussi agir comme cellules présentatrices de l’antigène et produire différentes cytokines et chimiokines immunorégulatrices qui modulent la réponse immune et l’inflammation. Durant ma thèse, j’ai étudié l’interaction moléculaire des « PAMPs » de M. Tuberculosis avec des CD et des cellules B humaines et j’ai examiné in vivo les réponses immunes dirigées contre les « PAMPs » en association avec différentes molécules adjuvantes. Dans un premier temps, j’ai étudié la régulation des fonctions des CD humaines par un antigène mycobactérien de surface mannosylé : le mannose lipoarabinomannan (ManLAM). Le ManLAM est un composant principal de la membrane cellulaire des mycobactéries et est impliqué dans l’immunopathogenèse de la tuberculose. J’ai démontré que le ManLAM induisait la maturation des CD vers une réponse immune de type Th2 et la production de chimiokines impliquées dans la migration des cellules T Th2 et T régulatrice (Treg). De plus, les cellules B ont été retrouvées sur le site de réactions granulomateuses chez l’homme et la souris atteints de la tuberculose. Cependant le rôle des cellules B dans la réponse immune contre la tuberculose reste inconnu. A cet effet, j’ai étudié l’interaction du ManLAM avec des cellules B humaines issues de donneurs sains. J’ai démontré que le ManLAM stimulait la prolifération des cellules B avec une forte production d’IL-8 et d’IL-6. Mes résultats montrent de même que la prolifération des cellules B stimulées par le ManLAM avait pour origine l’interaction entre le ManLAM et le TLR-2. Ainsi, les cellules B éduquées par le ManLAM propagent la réponse immune de type Th2. L’ensemble de mes résultats démontrent que le ManLAM module la fonction des CD et des cellules B afin d’échapper à la réponse cellulaire T efficace contre M. Tuberculosis. PE, PPE sont de nouvelles familles de protéines qui ont été identifiées après que le génome de M. Tuberculosis ait été entièrement séquencé. Ces classes de protéines sont propres aux mycobactéries et la plupart d’entre elles sont des protéines de surface qui ont la capacité d’interagir avec les cellules du système immunitaire. J’ai étudié l’interaction de PE_PGRS 62 (Rv3812) avec les CD humaines et j’ai montré que PE_PGRS 62 agissait comme un ligant de TLR-2 et induisait la maturation des CD vers des réponses de type Th1. De plus, j’ai démontré que PE_PGRS 62 générait de fortes réponses immunitaires in vivo dans différents modèles expérimentaux. L’ensemble de ces résultats montre que PE_PGRS 62 met en place une réponse cellulaire de type Th1 en présence ou non d’antigènes immunorégulateurs tels que le ManLAM et la protéine gp120 du VIH. Ceci permet d’envisager l’utilisation de PE_PGRS 62 comme vaccin candidat pour combattre la tuberculose.

Abstract:

The long history of co-existence of bacteria and their protozoan predators in aquatic environments has led to evolution of protozoa resistant bacteria (PRB). Many of these bacteria are also pathogenic to humans. However, the ecological drivers determining the occurrence of different types of PRB in aquatic environments, and the eco-evolutionary link between bacterial adaptation and the resulting implications for mammalian hosts are poorly known. This thesis examines the impact of nutrients and predation on PRB, as well as the ecological and evolutionary connection between their life in aquatic environments and mammalian hosts. In the first study seven bacterial isolates from the Baltic Sea were investigated for their plasticity of adaptation to predation. The response to predation showed large variation where some bacteria rapidly developed a degree of grazing resistance when exposed to predators. The rapid adaptation observed may result in bacterial communities being resilient or resistant to predation, and thus rapid adaptation may be a structuring force in the food web. With the aim to elucidate the link between occurrence of PRB and environmental conditions, a field study and a laboratory experiment were performed. In both studies three PRB genera were found: Mycobacterium, Pseudomonas and Rickettsia. PRB were found both in oligotrophic and eutrophic waters, indicating that waters of all nutrient states can harbor pathogenic bacteria. However, the ecological strategy of the PRB varied depending on environmental nutrient level and disturbance. Using an advanced bioinformatic analysis, it was shown that ecotypes within the same PRB genus can be linked to specific environmental conditions or the presence of specific protozoa, cyanobacteria or phytoplankton taxa. These environmental conditions or specific plankton taxa could potentially act as indicators for occurrence of PRB. Finally, using four mutants (with specific protein deletions) of the pathogenic and predation resistant Francisella tularensis ssp. holarctica, I found evidence of an eco-evolutionary connection between the bacterium´s life in aquatic and mammalian hosts (aquatic amoeba Acanthamoeba castellanii and a murine macrophage). To a large extent F. t. holarctica use similar mechanisms to persist predation by protozoa and to resist degradation by mammal macrophages. To summarize I found a link between predation resistant bacteria in aquatic environments and bacteria that are pathogenic to mammals. Further, I showed that different environmental conditions rapidly selects for PRB with either intracellular or extracellular lifestyles. This thesis provides insights regarding environmental conditions and biomarkers that can be used for assessment of aquatic environments at risk for spreading pathogenic bacteria. Bacillus cereus sensu stricto (ss) est un pathogène alimentaire majeur représentant la 2e cause de toxiinfectionalimentaire en France en 2012. Cette espèce fait partie du groupe Bacillus cereus sensu lato (sl)constitué d’espèces ubiquitaires génétiquement très proches et incluant d’autres pathogènes comme B.anthracis, B. thuringensis et B. cytotoxicus. Les souches de B. cereus sl sont d’autre part réparties en septgroupes phylogénétiques présentant des gammes de température de croissance variées et caractérisés partrois thermotypes principaux: thermotolérants, mésophiles, psychrotolérants. L’adaptation au froid dessouches B. cereus ss est un mécanisme clé car il conditionne sa capacité à se développer dans les alimentsréfrigéré pour atteindre des doses qui peuvent être dangereuse pour les consommateurs. Le but de cetteétude a été d’étudier les mécanismes moléculaires impliqués dans l’adaptation au froid de la diversité desouches représentant B. cereus sl.Nous avons mis en évidence que les gènes codant pour le système à deux composants CasK/R sontsurexprimés à basse température. CasK/R s’est révélé être un système générique d’adaptation de B. cereussl au froid, car son rôle a été mis en évidence lors de l’étude de quatre souches de thermotypes différents etleurs mutants isogéniques ΔcasK/R respectifs. Une étude transcriptomique réalisée sur une souche ATCC14579 et son mutant ΔcasK/R a révélé que seize des gènes différentiellement exprimés en début de phaseexponentielle et en phase stationnaire, à basse température, codent pour des protéines impliquées dans lemétabolisme des acides gras. Nous avons mis en évidence le rôle de CasK /R dans la modification de lacomposition en acides gras membranaires via une augmentation de la proportion en acides gras insaturéslors de la croissance de B. cereus au froid. Par ailleurs, le gène codant pour la désaturase DesA,principalement responsable des insaturations des acides gras à basse température est régulée positivementpar CasK/R au froid.Nous avons également démontré que les gènes casK/R sont organisés en opéron avec un gène codant pourun régulateur RpiR-like. De manière originale, cet opéron est négativement régulé par CasK/R à bassetempérature en phase stationnaire. CasK/R was found to be a generic mechanism for B. cereus sl cold adaptation as its role washighlighted in the study of four strains with different thermotypes and their respective isogenic mutantsΔcasK/R. A transcriptomic study on a B. cereus ATCC 14579 strain and its ΔcasK/R mutant strain revealedthat sixteen of the genes differentially expressed in both early log phase and stationary phase at lowtemperature encode proteins involved in the fatty acids metabolism. We showed the role of CasK/R in themodification of the membrane fatty acid composition via an increase of the proportion of unsaturated fattyacids during growth of B. cereus at low temperature. Furthermore, the gene encoding the desaturase DesA,mainly responsible of the fatty acids unsaturation at a low temperature is upregulated by CasK/R at lowtemperature.We also demonstrated that casK/R genes were organized in operon with a gene encoding a RpiR-likeregulator. Interstingly,, this operon is negatively regulated by CasK/R at low temperature in the stationaryphase. The individual rpiR promoter is repressed by CasK/R at low temperature but also optimal growthtemperature, suggesting also a role for CasK/R at optimal temperature

Ce travail a contribué à la compréhension des bases moléculaires de l'immunité de l'huître creuse par la caractérisation la diversité de trois effecteurs antimicrobiens de C. gigas et par l'appréhension du rôle de cette diversité dans les mécanismes de défense. Des analyses phylogénétiques de deux peptides antimicrobiens (AMPs), Cg-Défensines (Cg-Defs) et Cg-Proline rich peptide (Cg-Prp), et d'une protéine de type Bactericidal Permeability Increasing protein, Cg-BPI, nous a permis montrer la grande diversité pour les 2 AMPs, qui est générée par plusieurs mécanismes génétiques et par des pressions de sélection directionnelles, suggèrant une diversité fonctionnelle des variants. L'importance biologique de cette diversité a été étudiée pour trois variants de Cg-Defs. Une forte activité antimicrobienne a été mise en évidence contre les bactéries à Gram positive, mais celle-ci diffère selon les variants. De plus, nous avons démontré que le mécanisme d'action des Cg-Defs contre S. aureus repose sur l'inhibition de la biosynthèse du peptidoglycane par le piegeage de son précurseur, le lipide II. Finalement, l'expression des transcrits et la localisation de ces effecteurs en réponse à une infection par un Vibrio pathogène ont montré un réseau complexe des profils d'expression des différents antimicrobiens, au niveau des populations hémocytaires et des tissus d'huître, suggérant une interaction entre les antimicrobiens du fait de leur colocalization. La combinaison entre les familles ou entre les variants d'une même famille produit de fortes activités synergiques qui élargissent les spectres d'activité. Ainsi, la diversité produit par la coévolution entre hôte et pathogènes pourrait améliorer l'activité des AMPs d'huître, lui conférant une plus grande protection contre les pathogènes de son environnement This work contributed to the knowledge of the molecular bases of oyster immunity by the characterization of the diversity of three antimicrobials of C. gigas and the understanding of the role played by their diversity in the oyster antimicrobial response. Phylogenetic analyses of two antimicrobial peptides (AMPs), Cg-Defensins (Cg-Defs) and Cg-Proline rich peptide (Cg-Prp), and one Bactericidal Permeability Increasing protein, Cg-BPI, led us to the identification of a high diversity for both AMPs. Further analyses showed that this diversity is generated by gene duplication, allelic recombination and directional selection pressures, suggesting their functional diversification. The biological meaning of AMP diversity was investigated for the three major variants of Cg-Defs, which revealed a strong but variable potency against Gram-positive bacteria. We evidenced that oyster defensins kill S. aureus through binding to the cell wall precursor lipid II, resulting in the inhibition of peptidoglycan biosynthesis. Finally, transcript expression and localization of oyster antimicrobials after a pathogenic infection evidenced a complex network in their expression profiles in hemocyte populations and oyster tissues, suggesting a potential interplay between antimicrobials as a result of their colocalization. Indeed, the combination of oyster antimicrobials produced strong synergistic activities that enlarged their antimicrobial spectra. Thus, the diversity of oyster antimicrobials may provide significant means in acquiring functional divergence, probably concerned in the evolutionary arms race between hosts and their pathogens.From our data, it would provide oysters with a higher protection against the potential pathogens from their environment

Le cuivre, souvent utilisé pour gérer les bactérioses en agriculture, est largement utilisé dans la lutte contre Xanthomonas citri pv. citri (Xcc), agent responsable du chancre asiatique des agrumes. La récente détection d’un phénotype résistant au cuivre (CuR) chez Xcc dans deux territoires ultramarins français a motivé une étude génomique qui a révélé, dans les génomes de souches CuR, la présence d’un plasmide conjugatif portant un transposon adaptatif de type Tn3. Sa conservation chez plusieurs espèces de Xanthomonas phytopathogènes suggère le rôle des transferts horizontaux (HGT) dans l’adaptation de Xcc. Nous avons donc analysé, dans l’océan Indien, les relations phylogénétiques de souches sensibles et CuR en prenant en compte à la fois les SNP et les variations de contenu en gènes. La datation de la phylogénie a permis de formuler des scenarii d’introduction de la bactérie dans la région. La phylogénie a montré une structure géographique forte à l’échelle de l’océan Indien, qui s’estompe à l’échelle de la Réunion et disparaît à l’échelle du verger. Au sein des vergers, l’admixture est un élément favorable aux HGT entre souches génétiquement différentes. Ils sont pourtant peu caractérisés chez les bactéries du genre Xanthomonas. Nous avons ainsi analysé la dispersion de l’ensemble des gènes plasmidiques connus de la famille des Xanthomonadaceae dans l’ensemble des génomes bactériens de NCBI, mettant en évidence à la fois la forte prévalence des gènes plasmidiques au sein des Xanthomonadaceae mais aussi la limite taxonomique forte à leur échange par conjugaison. L’importance du mosaïsme plasmidique, en partie lié aux éléments mobiles a aussi été illustrée. L’ensemble de nos résultats souligne l’importance des HGT dans l’évolution des bactéries du genre Xanthomonas, et la nécessité de caractériser finement le contenu et le fonctionnement du génome environnemental des Xanthomonadaceae pour appréhender au mieux l’adaptation de ces bactéries phytopathogènes Copper, frequently used in agriculture to control bacterial diseases, is commonly used against Xanthomonas citri pv. citri (Xcc), the bacterial agent of Asiatic citrus canker. The recent detection of a copper-resistant phenotype in two French overseas regions motivated a genomic study which revealed, in copper-resistant (CuR) strains, a conjugative plasmid encoding an adaptive transposon of the Tn3 family. Its conservation in several Xanthomonas species suggested the role of horizontal gene transfer (HGT) in Xcc adaptation. We therefore analyzed the evolutionary history of susceptible and CuR Xcc strains in the Indian Ocean using both SNP and gene content variations. The dating of the obtained phylogeny allowed us to hypothesize the history of Xcc introduction into the region. The phylogeny showed a strong geographic structure among islands of the Indian Ocean region, which faded at the Réunion scale and disappeared at the grove scale. Among the groves, admixture is a factor favoring HGT between genetically distinct strains. This form of evolution is however largely uncharacterized in the Xanthomonas genus. To fill this gap, we searched genetic homology between the whole known plasmid gene content of the Xanthomonadaceae family and the complete set of genomes hosted in NCBI databases. We highlighted both the ubiquity of plasmid genes in the Xanthomonadaceae family and the taxonomical barrier of their sharing by conjugation. The small fraction of genes that were exchanged through the complete sharing of plasmids also revealed the importance of plasmid mosaicism, partly due to mobile genetic elements. Taken together, our results highlight the importance of bacterial communities in the evolution of phytopathogenic bacteria of the Xanthomonas genus, and the need for a precise characterization of the content and the functioning of the Xanthomonadaceae environmental genome in order to fully apprehend the adaptation of these phytopathogenic bacteria

Alternaria brassicicola est un champignon nécrotrophe responsable du "black spot" des Brassicaceae, causant d'importants dégâts culturaux. Lors de l'infection, les Brassicaceae synthétisent divers composés de défense tels que les phytoalexines indoliques camalexine et brassinine. Une étude préalable avait suggéré une action de ces molécules sur l'intégrité de la membrane fongique et la mise en place chez le champignon d'un mécanisme adaptatif de type compensatoire visant à renforcer son intégrité cellulaire. L'objectif de la thèse est d'identifier les composantes moléculaires régulant l'induction de ce mécanisme. Les travaux réalisés montrent que les voies de signalisation HOG, CWI, et UPR impliquées respectivement dans la régulation de l'osmose cellulaire, la biosynthèse de la paroi et la réponse au stress de sécrétion sont activées chez A. Brassicicola lors de l'exposition aux phytoalexines. Le phénotypage de mutants déficients pour des composantes clés de ces trois voies de signalisation montre qu'ils sont plus sensibles aux phytoalexines et présentent une baisse de leur agressivité in planta. . . . . . Alternaria brassicicola is a nectrotrophic fungal pathogen responsible for the black spot disease of Brassicaceae that causes major damages in fields. During host infection, A. Brassicicola is exposed to high levels of defence compounds, such as the indolic phytoalexins called camalexin and brassinin. Previous studies showed that these compounds probably cause damage to fungal membranes and activate a compensatory mechanism in fungal cells aimed at preserving membrane integrity. The aim of this thesis consists in investigating the molecular basis of this mechanism. The results show that the unfolded protein response (UPR) and two MAPK signalling pathways, the cell wall integrity (CWI) and the high osmolarity glycerol (HOG) were activated in A. Brassicicola in response to phytoalexin exposure. Mutant strains lacking functional MAP kinases or AbHacA, the major UPR transcription regulator, showed in vitro hypersusceptibility to camalexin and brassinin. Replacement mutants exhibited a loss or an attenuation of the virulence on host plants that may partially result from their inability to cope with defence metabolites such a indolic phytoalexins. This study constitutes the first evidence that a phytoalexin activates fungal MAP kinases and UPR, and that outputs of activated pathways contribute to protecting the fungus against antimicrobial plant metabolites. A functional model of fungal signalling pathways regulated by camalexin is proposed and leads to consider new promising strategies for disease control

Le SDRPv est responsable de pertes économiques mondiales et son contrôle est un enjeu majeur pour la production porcine. La vaccination, principale mesure de contrôle, ne permet pas d'éradiquer l'infection et confère seulement une protection partielle de l'hôte. Ce manque d'efficacité est principalement due à grande variabilité de virulence des souches du SDRPv, induisant des dynamiques intra-hôte très variables. L'objectif de cette thèse est de mieux comprendre les interactions entre le virus et la réponse immunitaire, dans l'optique d'améliorer le contrôle de cette maladie. Pour cela, une approche de modélisation dynamique et déterministe a été choisie. Nous avons développé un modèle immunitaire original qui consiste en une représentation intégrative de la dynamique intra-hôte. Il décrit les mécanismes immunitaires à l'échelle inter-cellulaire, incluant la réponse innée, l'activation et l'orientation de la réponse adaptative, ainsi que leurs régulations complexes par les principales cytokines. Nos premiers résultats montrent que des durées d'infection similaires mais associées à des dynamiques immunitaires contrastées s'expliquent par la prise en compte des mécanismes immunitaires impactés par la virulence. Cela apporte de nouvelles pistes pour expliquer les incohérences apparentes entre résultats expérimentaux. Nous avons ensuite montré que l'exposition, dont l'effet est souvent négligé, a un impact sur la dynamique intra-hôte qui varie en fonction de la virulence. Finalement, nous avons exploré la dynamique intra-hôte induite par l'infection d'animaux vaccinés, ouvrant des pistes pour améliorer l'efficacité des vaccins. Cette thèse apporte également de nouvelles pistes pour guider les approches futures, aussi bien expérimentales que par modélisation, ainsi que des perspectives prometteuses pour le contrôle du SDRPv à l'échelle du troupeau PRRSv is responsible for significant worldwide production losses and its control is a major challenge for the swine industry. Vaccination, the main control measure, does not allow to eradicate the infection and only confers a partial protection to the host. This lack of efficiency is mainly due to the strong variability in PRRSv strain virulence, which induces highly variable within-host dynamics. This thesis aims at better understanding the interactions between the virus and the immune response in order to improve PRRSv control. To tackle this issue, a dynamic and deterministic modelling approach was chosen. We developed an original immunological model consisting in an integrative representation of the within-host dynamics. It describes the immune mechanisms at the between-cell scale, including the innate response, the activation and orientation of the adaptive response and their complex regulations by the major cytokines. Our first results show that similar infection durations associated with contrasted immune dynamics are explained by the consideration of the immune mechanisms affected by the strain virulence. They provide new insights to explain apparent inconsistencies between experimental data. We then showed that the exposure, whose effect is often neglected, has an impact on the within-host dynamics, which varies depending on the virulence level. Finally, the within-host dynamics induced by the infection of a vaccinated pig was explored, providing new insights to improve vaccine efficiency. This thesis also provides new insights to guide further experimental and modelling approaches and promising prospects for PRRSv control at the herd level

Comprendre la sélection exercée par la plante hôte et ses conséquences sur la structure des populations pathogènes est essentiel pour gérer durablement les résistances des plantes aux maladies. Les objectifs de ce travail sont i) d’appréhender l’impact de la sélection imposée par des hôtes présentant différents niveaux de résistance, sur la structure phénotypique et génotypique d’une population locale de Phytophthora infestans, agent du mildiou de la pomme de terre ; ii) de déterminer si les pressions de sélection récurrentes exercées par les variétés dominant chaque bassin de production entraînent l’adaptation locale des populations de P. Infestans et iii) de tester l’hypothèse d’une trade-off entre agressivité pendant la phase épidémique et capacité de survie hivernale dans des populations clonales de P. Infestans. Nos résultats montrent que la sélection pr l’hôte agit sur les composantes qualitative (virulence) et quantitative (agressivité) du pouvoir pathogène. La variation importante pour l’agressivité permet une adaptation des populations de P. Infestans, pouvant aboutir à l’érosision de résistances partielles. Les populations françaises de P. Infestans apparaissent adaptées à la variété dominante nationalement (Bintje), mais pas aux variétés localement dominantes. Le processus d’adaptation locale opère dans ce pathosystème mais n’est détectable qu’à une échelle spatiale très vaste pour des populations géographiquement déconnectées. Nos résultats montrent également que lors de la phase de survie hivernale il n’y a pas de contre-sélection des souches les plus agressives par surmortalité des tubercules infectés. Ce travail souligne l’importance de considérer l’ensemble des forces évolutives pour décrire et comprendre la réponse adaptative des populations pathogènes Understanding the consequences of selection pressure by host plants on pathogen population structures in crucial for the effective management of durable resistance to plant diseases. Infestans populations ; and iii) to test the hypothesis of a trade-off between aggressiveness during the epidemic phase of the disease and the over-winter survival capacity in clonal P. Infestans populations. Our results showed that selection by ost applies on both qualitative (virulence) and quantitative (aggressiveness) components of pathogenicity. The large variation in aggressiveness allowed adaptation of P. Infestants populations, which led to the erosion of partial resistance. French P. Infestants populations proved to be adapted to the cultivar prevalent nationally (Bintje), but not to locally prevalent cultivars. Local adpatation takes place in this system, but was detectable only on a very large spatial scale, for populations isolated geographically. Our results also showed that during winter survival there was no counter-selection fo the most aggressive strains by over-mortality of infected tubers. This work highlights the importance of considering all the evoutionary forces in order to describe and understand the adaptative response of pathogen populations. In the future modelling of demogenetic processes will allow the development and validation of effective strategies for resistance management

Abstract:

The development of new cultivars better adapted to specific growing conditions is a key strategy to meet an ever-increasing growing global food demand and search for more sustainable cropping systems. This is even more crucial in the context of a changing climate. Ecophysiological models and advanced computational techniques (e.g., sensitivity analysis, SA) represent powerful tools to analyze genotype (G) by environment (E) interactions, thus supporting breeders in identifying key traits for specific agro-environmental contexts. However, limits for the effective use of mathematical models within breeding programs are represented by the uncertainty in the distribution of plant trait values, the lack of processes dealing with resistance/tolerance traits in most ideotyping studies, the partial suitability of current crop models for ideotyping purposes, and the absence of modelling tools directly usable by breeders. The aim of this research was to address these issues improving methodologies already in use, proposing new paradigms for the development of crop models explicitly targeting ideotyping applications and developing tools that would encourage a deep interaction of the modelling and breeding communities. The focus was on rice, for its role as staple food for more than a half of world’s population, and on resistance/tolerance traits to biotic/abiotic stressors, for their central role in increasing crop adaptation. Moreover, current conditions and climate change projections were considered, to support the definition of strategies for breeding in the medium-long term. A standard procedure to quantify − and manage − the impact of the uncertainty in the distribution of plant trait values was developed, using the WARM rice model and the Sobol’ method as case study. The approach is based on a SA (generating sample of parameter distributions) of a SA (generating samples of parameters for each generated distribution) using distributions of jackknife statistics calculated on literature values to reproduce the uncertainty in defining parameters distributions. As a practical implication, the procedure developed allows identifying plant traits whose uncertainty in distribution can alter ideotyping results, i.e., traits whose distributions could need to be refined. Global SA was then used to identify rice traits putatively producing the largest yield benefits in five contrasting districts in the Philippines, India, China, Japan and Italy. The analysis involved phenotypic traits dealing with light interception, photosynthetic efficiency, tolerance to abiotic stressors, resistance to fungal pathogens and grain quality. Results suggested that breeding for traits involved with disease resistance and tolerance to cold- and heat-induced spikelet sterility could provide benefits similar to those obtained from improving traits affecting potential yield. Instead, advantages resulting from varying traits involved with grain quality were markedly frustrated by inter-annual weather variability. Since results highlighted strong G×E interactions, a new index to derive district-specific ideotypes was developed. Given the key role of biotic/abiotic stressors in determining actual yield and the deep impact of related G×E interactions, a study was carried out by explicitly focusing on the definition of rice ideotypes improved for their resistance to fungal pathogens and tolerance to abiotic constraints (temperature shocks inducing sterility). The analysis was carried out at district level with a high spatial resolution (5 km × 5 km elementary simulation unit), targeting the improvement of the most representative 34 varieties in six Italian rice districts. Genetic improvement was simulated via the introgression of traits from donor varieties. Results clearly showed that breeders should focus on increasing resistance to blast disease, as this appears as a factor markedly limiting rice yields in Italy, regardless of the districts and climate scenarios, whereas benefits deriving from improving tolerance to cold-induced sterility could be markedly affected by G×E interactions. To reduce the risk of discrepancies between in silico ideotypes and their in vivo realizations, both studies involved only model parameters with a close relationship with phenotypic traits breeders are working on. However, a long-term strategy to overcome limitations related with the partial suitability of available models would be building new ideotyping-specific models explicitly around traits involved in breeding programs. This proposal for a paradigm shift in model development was illustrated taking salt stress tolerance and rice as a case study. Dedicated growth chamber experiments were conducted to develop a new model explicitly accounting for tolerance traits modulating Na+ uptake and distribution in plant tissues, as well as the impact of the accumulated Na+ on photosynthesis, senescence and spikelet sterility. An ideotyping study was conducted at two sites (in Greece and California) characterized by different seasonal dynamics of salinity in field water. Results showed how, under different scenarios, traits assuring the largest contribution to the overall tolerance could refer to completely different physiological mechanisms: tissue tolerance in one case, sodium exclusion in the other. This encourages the development of explicit trait-based approaches to increase the integration of crop models within breeding programs. A parallel path to achieve this goal is the development of modelling platforms targeting breeders as final users, who does not have necessarily in-depth skills in crop modelling and IT. The platform ISIde, derived from a close collaboration between target users, biophysical modelers and IT specialists, represents the first prototype of a platform specifically developed for being used directly by breeders to evaluate in silico improved varieties at district level. This thesis demonstrated the usefulness of simulation models for the definition of ideotypes for specific agro-environmental conditions. Targeting ideotyping applications, new methodologies, paradigms for model development and modelling tools were developed, thus contributing to improve the potential of crop modelling to support breeding programs. Future developments will target researches aimed at overcoming the limits behind this study, i.e., (i) absence of explicit interactions between traits, (ii) no adaptation strategies considered, and (iii) lack of approaches for the simulation of the evolutionary potential of pathogens in response to long-term climate variations and increased host resistance.

Les organismes vivants puisent leurs ressources de l'environnement pour les allouer aux différentes fonctions biologiques assurant leur développement (croissance, survie, reproduction). La quantité de ressources disponibles dans un environnement étant limitante, les individus doivent faire des compromis lors de l'allocation de ces ressources à leurs différentes fonctions biologiques. Ces compromis contraignent le développement des individus et entraînent d'autres compromis entre leurs traits d'histoire de vie (âge et taille à maturité, nombre de descendants), conditionnant ainsi leurs capacités d'adaptation à l'environnement. Au cours de cette thèse, nous avons étudié par modélisation les stratégies d'allocation des ressources entre la croissance intra-hôte et la production de spores au cours d'une infection par un unique génotype pathogène et déterminé les stratégies optimales dans différentes conditions écologiques. Si le pathogène a un accès limité aux ressources de l'hôte, la stratégie optimale est toujours Bang-bang. Si au contraire l'accès aux ressources de l'hôte est illimité, la stratégie optimale est toujours Bang-mixte. Dans un deuxième volet de ces travaux, des éléments de validation empirique de ces modèles ont été recherchés au travers d'expérimentations menés sur un champignon pathogène nécrotrophe, Magnaporthe oryzae, présentant un accès limité aux ressources de l'hôte et sur un champignon biotrophe, Melampsora larici-populina dont l'accès aux ressources de l'hôte semble plutôt illimité. Les observations réalisées sont en adéquation avec les prédictions théoriques et confirment la pertinence des hypothèses et de la démarche de modélisation Living organisms extract resources from their environment and invest them toward various biological functions (growth, survival, reproduction). Available resources in an environment are usually limited so that organisms have to trade-off the resources invested in different biological functions. These trade-offs in resource investment reverberate in trade-offs between life-history traits (age and size at maturity, number of offspring) and determine pathogen potential to adapt to their environment.During this work, we have studied resource allocation strategy during infection caused by spore-producing pathogen. We have determined optimal resource allocation strategies between intra-host multiplication and spore production in different ecological settings. The main result of this work is that the optimal strategy is defined by the existence of a latent period, a period of time during which all extracted resources are investing toward within-host multiplication and no spore is produced. After latency, when the pathogen has a limited access to host resources, consumed resources are invested toward spore production only (Bang-bang strategy). On the contrary, when the pathogen has an unlimited access to host resources, a fixed proportion of host resources are invested toward maintenance of within-host multiplication forms (Bang-mixte strategy). A second part of this work presents empirical test of these theoretical assumptions, through experimentations on Magnaporthe oryzae and on Melampsora larici-populina. Our observations on these pathogens seem to agree with our theoretical predictions and corroborate the relevance of our modelling assumptions and approach

Abstract:

En horticulture, les effets négatifs du déficit hydrique (WD) sur le rendement peuvent être en partie compensés par des effets positifs sur la qualité des fruits et la stimulation des défenses de la plante face à d’autres stress. L'objectif de la thèse était d'explorer un certain nombre de pistes permettant d'évaluer les effets positifs et négatifs du WD, et d'appréhender les facteurs de variations. Après avoir établi un état des connaissances actuelles des effets du WD sur la qualité des fruits, plusieurs questions ont été abordées: 1) quels sont les effets de WD appliqués à des stades précis du développement de la plante ou du fruit, 2) existe-t-il une mémoire du stress en cas d’alternance de période de WD et de récupération, 3) les défenses de la plante sont-elles stimulées par un WD lors d'une infection par un pathogène, et enfin 4) quelle est la variabilité génétique associée aux réponses au WD au travers des objectifs précédents. Pour cela, plusieurs expérimentations ont été réalisées en serres et en phytotrons. Les parents de la population MAGIC de la tomate (ayant une forte variabilité allélique) ont été étudiés, ainsi que deux tomates commerciales (pour l’étude de l’interaction WD – Botrytis cinerea). Les mécanismes de réponses induits lors du WD ont été caractérisés aux stades végétatif et reproductif à l’échelle de la plante, puis lors des phases de développement du fruit (division cellulaire, expansion cellulaire et maturation). Les stades végétatif et reproductif se distinguent par les mécanismes de gestion du stress oxydatif engendré par le WD. Les plantes végétatives seraient plus affectées au niveau des photosystèmes II alors que les plantes reproductives modulent plutôt leur besoin en eau et sont plus sensibles à l’approche des photosystèmes I. L’impact du WD sur la qualité des fruits diffère en fonction de leurs phases de développement. De forts effets génotypes ont été observés avec une amélioration de la qualité dite gustative (par rapport aux teneurs en sucres et acides) pour un génotype dont les caractéristiques initiales étaient plus faibles que le second génotype testé. L’alternance de périodes de WD et de récupérations constitue un bon compromis entre économie d’eau et adaptation des plantes (via une bonne gestion du stress oxydatif). Cette alternance de stress a des effets neutres à positifs sur les teneurs en sucres des fruits en fonction des génotypes et des réponses très variables pour les teneurs en acides organiques, caroténoïdes et acide ascorbique en fonction des génotypes. L’interaction entre un WD et B. cinerea génère une diminution du ratio C/N associé à une stimulation des défenses de la plante. Cependant l'interaction favorise le développement du pathogène dans les tiges. Cet effet délétère de l'interaction semble lié aux régulations hormonales mises en jeu avec la stimulation de l'ABA (par le WD) et de la voie SA (par B. cinerea et indirectement par le WD) qui sont antagonistes aux voies JA/ET de réponse aux pathogènes nécrotrophes. Toutefois, un effet positif a été observé pour les infections sur feuilles détachées qui constituent un instantané des défenses de la plante, et ce, uniquement pour les plantes déjà infectées sur tige. Ces résultats suscitent de nouvelles interrogations sur la stimulation des défenses de la plante. Ainsi, le WD permet une augmentation du pool de sucres solubles, sans impact notable sur le rendement, avec des effets variables sur les composés secondaires. Le WD permet également dans une certaine mesure de stimuler les défenses de la plante mais de nouvelles recherches sont nécessaires. Enfin, la variabilité génétique des réponses à l’échelle de la plante et du fruit est importante et interagit avec le WD In horticulture, yield losses associated to water deficit (WD) could be compensated by positive effects on fruit quality and stimulation of plant to others stresses. The aim of the thesis was to explore a number of questions to assess the positive and negative effects of the WD, and to understand factors variations after setting a current knowledge of the effects of WD quality fruit. The questions were: 1) to characterize the effects of WD applied at specific stages of development of plant or fruit, 2) to understand the stress memory effect by alternating period of WD and recovery, 3) to test the stimulation of plant defences by WD during an infection by a pathogen, and 4) to study the genetic variability associated with responses to WD through the previous objectives. For this, several experiments were conducted in greenhouses and growth chambers. The parents of the MAGIC population of tomato (with rich allelic variability) were studied, as well as two commercial tomatoes (for the study of the interaction between WD and Botrytis cinerea). Plant response mechanisms induced during a WD were characterized in both plant vegetative and reproductive stages, and then during the fruit development stages (cell division, cell expansion and maturation). The plant vegetative and reproductive stages are distinguished by different mechanisms of oxidative stress management generated by WD. Vegetative plants are more affected at the photosystem II while reproductive plants rather modulate their water needs and responses at the photosystem I. The impact of WD on fruit quality differs according to fruit developmental stages. Strong genotypes effects were observed with an important increase in fruit taste quality (according to the concentrations in sugars and acids) for one genotype, which had poorer initial fruit quality than the second. Alternating periods of WD and recovery is a good compromise between water saving and plant adaptation (through proper management of oxidative stress). This alternation of stress has neutral to positive effects on fruit sugar content according to the genotypes and highly variable responses for contents of organic acids, carotenoids and ascorbic acid according to the genotypes. The interaction between a WD and B. cinerea generates a decrease of C/N ratio that can be associated to a stimulation of the pool of plant defence. However, the interaction between B. Cinerea and this WD promote pathogen development in stems. This deleterious effect of interaction seems attributable to hormonal regulation with the stimulation of the ABA pathway (by WD) and the SA pathway (by B. cinerea), which are antagonistic to the JA / ET pathway involved in response to necrotroph pathogens. However, a positive effect was observed for infections in detached leaves of infected plants, detached leaves represent a snapshot of plant defences and these results raise new questions. Overall, these data provide that WD improve fruit taste (sugars and acids) without yield losses but had variables effects on health promoting compounds. WD could permit the stimulation of plant defence but more research is needed. To finish, the genetic variability induced important variability in plant and fruit responses and interact with WD

Comprendre la sélection exercée par la plante hôte et ses conséquences sur la structure des populations pathogènes est essentiel pour gérer durablement les résistances des plantes aux maladies. Les objectifs de ce travail sont i) d'appréhender l'impact de la sélection imposée par des hôtes présentant différents niveaux de résistance, sur la structure phénotypique et génotypique d'une population locale de Phytophthora infestans, agent du mildiou de la pomme de terre ; ii) de déterminer si les pressions de sélection récurrentes exercées par les variétés dominant chaque bassin de production entraînent l'adaptation locale des populations de P. infestans et iii) de tester l'hypothèse d'un trade-off entre agressivité pendant la phase épidémique et capacité de survie hivernale dans des populations clonales de P. infestans. Nos résultats montrent que la sélection par l'hôte agit sur les composantes qualitative (virulence) et quantitative (agressivité) du pouvoir pathogène. La variation importante pour l'agressivité permet une adaptation des populations de P. infestans, pouvant aboutir à l'érosion de résistances partielles. Les populations françaises de P. infestans apparaissent adaptées à la variété dominante nationalement (Bintje), mais pas aux variétés localement dominantes. Le processus d'adaptation locale opère dans ce pathosystème, mais n'est détectable qu'à une échelle spatiale très vaste, pour des populations géographiquement déconnectées. Nos résultats montrent également que lors de la phase de survie hivernale, il n'y a pas de contre-sélection des souches les plus agressives par surmortalité des tubercules infectés. Ce travail souligne l'importance de considérer l'ensemble des forces évolutives pour décrire et comprendre la réponse adaptative des populations pathogènes. La modélisation des processus démogénétiques permettra de proposer et de valider des stratégies de gestion optimales des résistances variétales.

Bacillus cereus est une bactérie largement disséminée dans la nature, contaminant ainsi les aliments en contact avec le sol. En France, cette bactérie est considérée comme le quatrième agent de toxi infection alimentaire collective. Pour être pathogène, B. cereus doit être capable de se multiplier lors des différentes étapes de transformation et notamment au cours de la réfrigération. Le but de cette étude a été d'étudier les mécanismes moléculaires de la réponse adaptative au froid et en particulier le rôle des hélicases à ARN de B. cereus ATCC 14579. Le gène cshA, codant pour une hélicase à ARN putative, a été identifié par une approche de mutagénèse aléatoire, comme jouant un important dans l'adaptation au froid de B. cereus. La souche ATCC 14579 possède 5 gènes codant pour des hélicases à ARN, cshA à cshE qui sont tous fortement surexprimés à 10°C par rapport à 37°C et quel que soit le stade de croissance considéré. La délétion simple des gènes cshA, cshB et cshC conduit à l'apparition de phénotypes cryosensibles, se traduisant par une incapacité d'adaptation au froid par rapport à la souche sauvage, associée à une modification de la morphologie cellulaire. De plus, CshA, CshB et CshC possèdent chacune un domaine de température où leur action est prépondérante. Elles semblent également être impliquées dans l'adaptation au stress oxydant et au stress basique, alors que CshD et E n'ont pas de rôle dans l'adaptation aux stress testés. Nous avons montré que CshA est indispensable à basse température, pour permettre le maintien de la stabilité des ribosomes avec lesquels elle interagit directement, mais aussi pour réguler la dégradation des ARNr. L'identification des partenaires protéiques interagissant avec CshA suggérent qu'elle puisse être également impliquée dans un complexe de dégradation des ARN.

Abstract:

Maîtriser l'impact des modifications liées à l'activité humaine sur les populations de pathogènes des cultures est un des grands enjeux actuels pour la mise en place d'une agriculture durable. L'objectif de cette thèse était d'évaluer l'impact de la domestication du pommier et de l'utilisation de résistances quantitatives dans les variétés en cours de sélection, sur le pouvoir pathogène du champignon Venturia inaequalis, responsable de la tavelure. Par des inoculations croisées sur pommiers sauvages et domestiques, nous avons comparé le pouvoir pathogène de souches isolées de milieux naturels et cultivés. Puis nous avons comparé le pouvoir pathogène de ces souches sur des génotypes de pommier domestique cumulant plusieurs facteurs de résistances quantitatives (QTL) afin d'évaluer si les pommiers sauvages pouvaient héberger des souches plus agressives que les pommiers domestiques. Enfin, nous avons évalué les pressions de sélection exercées par ces QTL de résistance sur un mélange de souches par pyroséquençage quantitatif. Nos résultats montrent que la domestication du pommier se serait accompagnée d'une modification importante du pouvoir pathogène de V. inaequalis. Les souches issues de pommiers sauvages sont capables d'infecter des génotypes cumulant un grand nombre de facteurs de résistance mais elles ne sont pas plus agressives que les souches issues de pommiers domestiques ; elles ne représenteraient donc pas une menace supplémentaire pour les vergers. Enfin nous différencions nettement l'impact de QTL à spectre d'action étroit et large ; ces derniers, n'exerçant pas de pression de sélection différentielle entre souches co-inoculées, seraient plus durables.

Le complexe d'espèces Ralstonia solanacearum (RSSC) est un pathogène de plantes très agressif qui affecte plus de 250 espèces végétales dont la tomate, la pomme de terre, le Pelargonium, le gingembre et le bananier. De plus, ce pathogène multi-hôtes est connu pour sa capacité d'adaptation rapide à de nouvelles plantes hôtes et à de nouveaux environnements. Afin de combattre ce pathogène, il est nécessaire de mieux connaitre les mécanismes moléculaires qui gouvernent ces capacités adaptatives. Les objectifs de cette thèse ont été (1) d'identifier les bases génétiques de l'adaptation d'une souche RSSC à un cultivar résistant, (2) d'analyser le rôle potentiel des modifications épigénétiques dans l'adaptation à l'hôte et (3) d'analyser l'impact de l'espèce végétale sur les modifications génétiques, transcriptomiques et épigénétiques dans les clones bactériens adaptés. Cette étude a été menée sur des clones générés par évolution expérimentale de la souche GMI1000 de RSSC après 300 générations de passages en série sur la tomate résistante 'Hawaii 7996', l'aubergine sensible 'Zebrina' et le haricot tolérant 'Blanc précoce'. Des tests de compétition avec le clone ancestral GMI1000 ont démontré que 95% des clones évolués sur Hawaii 7996 étaient mieux adaptés à la croissance dans cette espèce de tomate que le clone ancestral. L'analyse des séquences génomiques de ces clones adaptés a révélé entre 0 et 2 mutations par clone et nous avons démontré que ces mutations étaient des mutations adaptatives. L'analyse des transcriptomes des clones évolués sur Hawaii 7996, Zebrina et Haricot a révélé un chevauchement parmi les listes des gènes différentiellement exprimés, suggérant une convergence vers un recâblage global du réseau de régulation de la virulence. Deux régulateurs de transcription, HrpG, l'activateur du régulon du système de sécrétion de type III et EfpR, un régulateur global de la virulence et des fonctions métaboliques, sont apparus comme des nœuds clés du réseau de régulation qui sont fréquemment ciblés par des modifications génétiques ou potentiellement épigénétiques affectant leur expression. Des variations transcriptomiques significatives ont également été détectées dans des clones évolués n'ayant aucune mutation, suggérant ainsi un rôle probable des modifications épigénétiques dans l'adaptation. La comparaison des profils de méthylation de l'ADN entre les clones évolués et le clone ancestral a révélé entre 13 et 35 régions différentiellement méthylées (DMRs). Aucun impact de la plante hôte sur la liste des DMRs n'est apparu. Certaines de ces DMRs ciblaient des gènes qui ont été identifiés comme étant différentiellement exprimés entre les clones évolués et le clone ancestral. In addition, this multihost pathogen is known for rapid adaptation to new plant species and new environments. In order to overcome this pathogen, it is important to understand the molecular mechanisms that govern host adaptation. The objectives of this thesis were (1) to decipher the genetic bases of adaptation of a RSSC strain to a resistant cultivar, (2) to investigate the potential role of epigenetic modifications in host adaptation and (3) to analyze to impact of the plant species on genetic, transcriptomic and epigenetic modifications in RSSC adapted clones. This study was conducted on clones generated by experimental evolution of GMI1000 RSSC strain after 300 generation of serial passages on the resistant tomato ‘Hawaii 7996’ plant, the susceptible eggplant ‘Zebrina’ and the tolerant plant Bean ‘Blanc precoce’. Competitive experiments with the GMI1000 ancestral clone demonstrated that 95% of the clones evolved on Hawaii 7996 were better adapted to the growth into this tomato plant than the ancestral clone. Genomic sequence analysis of these adapted clones found between 0 and 2 mutations per clone and we demonstrated that they were adaptive mutations. Transcriptome analysis of the Hawaii, Zebrina and Bean evolved clones revealed a convergence towards a global rewiring of the virulence regulatory network as evidenced by largely overlapping gene expression profiles. Two transcription regulators, HrpB, the activator of the type 3 secretion system regulon and EfpR, a global regulator of virulence and metabolic functions, emerged as key nodes of this regulatory network that were frequently targeted by either genetic or potential epigenetic modification affecting their expression. Significant transcriptomic variations were also detected in evolved clones showing no mutation, suggesting a potential role of epigenetic modifications in adaptation. Comparison of the DNA methylation profiles between the evolved clones and the ancestral clone revealed between 13 and 35 differentially methylated regions (DMRs). No impact of the host plant on the list of DMRs appeared. Some of these DMRs targeted genes that were identified to be differentially expressed between the evolved clones and the ancestral clone. This result supported the hypothesis that epigenetic modifications regulate gene expression and could play a major role in RSSC adaptation to new host plants
