Abstract:
Modern GPUs can execute multiple kernels concurrently to keep the hardware resources busy and to boost the overall performance. This approach is called simultaneous multiple kernel execution (MKE). MKE is a promising approach for improving GPU hardware utilization. Although modern GPUs allow MKE, the effects of different MKE scenarios have not adequately studied by the researchers. Since cache memories have significant effects on the overall GPU performance, the effects of MKE on cache performance should be investigated properly. The present study proposes a framework, called RDMKE (short for Reuse Distance-based profiling in MKEs), to provide a method for analyzing GPU cache memory performance in MKE scenarios. The raw memory access information of a kernel is first extracted and then RDMKE enforces a proper ordering to the memory accesses so that it represents a given MKE scenario. Afterward, RDMKE employs reuse distance analysis (RDA) to generate cache-related performance metrics, including hit ratios, transaction counts, cache sets and Miss Status Holding Register reservation fails. In addition, RDMKE provides the user with the RD profiles as a useful locality metric. The simulation results of single kernel executions show a fair correlation between the generated results by RDMKE and GPU performance counters. Further, the simulation results of 28 two-kernel executions indicate that RDMKE can properly capture the nonlinear cache behaviors in MKE scenarios.

Abstract:
Modal kinetic energy (MKE) method gives a measure of the dynamic contribution of each finite element model physical degree of freedom to each of the target mode shapes, and provides a rough idea where the maximum responses could be measured. It could help to select those sensor positions with possible large amplitudes, and to increase the signal to noise ratio, which is critical in harsh and noisy circumstances. Kammar proposed a new optimal placement method of triaxial accelerometers based up on the effective independence algorithm (EfI3), which places triaxial accelerometers as single units in an optimal fashion. On the basis of EfI3, this paper fully considers the mutual influence of three directions and makes some improvements for the traditional MKE method. A novel optimal placement method of triaxial accelerometers called MKE3 is proposed which is proved rational and effective by analysis the relationship between the EfI algorithm and MKE method.

Abstract:
Many existing damage identification or quantification methods can be employed only if the internal and external mass changes are negligible when tested at two different states of a structure. This paper presents a new Modal Kinetic Energy (MKE)-based method to detect and quantify damage using modal properties of structures, which can be employed even in situations when mass change is not more than a certain extent. A new damage sensitivity parameter has been developed using measured modal characteristics of baseline structure. The MKE change (MKEC) concept is then employed to locate damage and to estimate relative perturbation at each element. The relative damage extent vector is estimated by searching the best correlation between the analytical and experimental MKEC vectors with the help of genetic algorithm optimization tool. The extent of damage is calculated after computing damage scaling coefficient using measured eigenvalue change vector. A numerical study is carried out on a simply supported single span beam to confirm its performance under various test conditions. The robustness of the proposed MKE method and the significance of mass variation in the damage detection approach are evaluated by comparing the damage quantification results with a traditional approach. Finally, the proposed damage detection method is applied on a two-span simply supported beam for single and multiple damage scenarios by extracting the modal properties experimentally. The results revealed that the proposed approach is capable of detecting and estimating single and multiple damages with reasonable accuracy even in moderate noise contaminated and mass change environments.

Abstract:
The goal of the current research was to study the relationship among learning contexts and, levels of metalinguistic knowledge of the Iranian intermediate EFL learners. This research explores the level of learners’metalinguistic knowledge in English in two different contexts (traditional and intensive courses). Participants included 44 intermediate students at Shoukoh Language Institute, Zanjan, Iran. The selection violated the randomization criterion, thus the quasi-experimental was taken for the current study. The instruments used for data collection were Nelson English Language Proficiency Test (NELPT) as a placement test which used to measure level of students prior to the experiment and, a metalinguistic knowledge English test (MKET) was also, administered at the beginning and ending the semester as pre and post-test to measure their metalinguistic knowledge. The data collected from the administration of the above mentioned two tests were submitted to different statistical analysis such as ANCOVA, one independent sample t-test and, one paired sample t-test. The results revealed that there was a significant distinction between two sets performance in the metalinguistic test. An intensive English course had an important helpful influence on MKE of the students. They enhanced their MKE in an intensive semester. As an implication of this study, the findings will motivate language teachers to focus on intensive semester because intensive instruction was found to be effective in improving the EFL learners’ MKE. Further study is needed before the results of the research can be generalized.

Abstract:
AbstractThe seasonal cycles of the mean kinetic energy (MKE) and eddy kinetic energy (EKE) are compared in an idealized flow as well as in a realistic simulation of the Gulf Stream (GS) region based on three commonly used definitions: orthogonal, nonorthogonal, and moving-average filtered decompositions of the kinetic energy (KE). It is shown that only the orthogonal KE decomposition can define the physically consistent MKE and EKE that precisely represents the KEs of the mean flow and eddies, respectively. The nonorthogonal KE decomposition gives rise to a residual term that contributes to the seasonal variability of the eddies, and therefore the obtained EKE is not precisely defined. The residual term is shown to exhibit more significant seasonal variability than EKE in both idealized and realistic GS flows. Neglecting its influence leads to an inaccurate evaluation of the seasonal variability of both the eddies and the total flow. The decomposition using a moving-average filter also results in a nonnegligible residual term in both idealized and realistic GS flows. This type of definition does not ensure conservation of the total KE, even if taking into account the residual term. Moreover, it is shown that the annual cycles of the three types of EKEs or MKEs have different phases and amplitudes. The local differences of the EKE cycles are very prominent in the GS off-coast domain; however, because of the spatial inhomogeneity, the area-mean differences may not be significant.

Abstract:
The purpose of this study was to isolate functional Bacillus strains from Korean fermented soybeans and to evaluate their potential as probiotics. The L-asparaginase activity of MKHJ 1-1 was the highest among 162 Bacillus strains. This strain showed nonhemolysis and did not produce β-glucuronidase. Among the nine target bacteria, MKHJ 1-1 inhibited the growth of Escherichia coli, Pseudomonas aeruginosa, Shigella sonnei, Shigella flexneri, Klebsiella pneumoniae, Staphylococcus aureus, and Bacillus cereus. 16S rRNA gene sequence analysis resulted in MKHJ 1-1 identified as Bacillus subtilis subsp. stercoris D7XPN1. As a result of measuring the survival rate in 0.1% pepsin solution (pH 2.5) and 0.3% bile salt solution for 3 h, MKHJ 1-1 exhibited high acid resistance and was able to grow in the presence of bile salt. MKHJ 1-1 showed outstanding autoaggregation ability after 24 h. In addition, its coaggregation with pathogens was strong. Therefore, MKHJ 1-1 is a potential probiotic with L-asparaginase activity and without L-glutaminase activity, suggesting that it could be a new resource for use in the food and pharmaceutical industry.

Abstract:
In this article, a novel ensemble model, called Multiple Kernel Ensemble Learning (MKEL), is developed by introducing a unified ensemble loss. Different from the previous multiple kernel learning (MKL) methods, which attempt to seek a linear combination of basis kernels as a unified kernel, our MKEL model aims to find multiple solutions in corresponding Reproducing Kernel Hilbert Spaces (RKHSs) simultaneously. To achieve this goal, multiple individual kernel losses are integrated into a unified ensemble loss. Therefore, each model can co-optimize to learn its optimal parameters by minimizing a unified ensemble loss in multiple RKHSs. Furthermore, we apply our proposed ensemble loss into the deep network paradigm and take the sub-network as a kernel mapping from the original input space into a feature space, named Deep-MKEL (D-MKEL). Our D-MKEL model can utilize the diversified deep individual sub-networks into a whole unified network to improve the classification performance. With this unified loss design, our D-MKEL model can make our network much wider than other traditional deep kernel networks and more parameters are learned and optimized. Experimental results on several mediate UCI classification and computer vision datasets demonstrate that our MKEL model can achieve the best classification performance among comparative MKL methods, such as Simple MKL, GMKL, Spicy MKL, and Matrix-Regularized MKL. On the contrary, experimental results on large-scale CIFAR-10 and SVHN datasets concretely show the advantages and potentialities of the proposed D-MKEL approach compared to state-of-the-art deep kernel methods.

Abstract Evidence for a novel route of adult hematopoietic stem cell (HSC) lineage commitment through Lin−Sca-1+Kit+Flt3hi (LSKFlt3hi) lymphoid-primed multipotent progenitors (LMPPs) with granulocyte/monocyte (GM) and lymphoid but little or no megakaryocyte/erythroid (MkE) potential was recently challenged, as LSKFlt3hi cells were reported to possess MkE potential. Herein residual MkE potential segregated almost entirely with LSKFlt3hi cells expressing the thrombopoietin receptor (Thpor), whereas LSKFlt3hiThpor− LMPPs lacked significant MkE potential in vitro and in vivo, but sustained combined GM and lymphoid potentials, and co-expressed GM and lymphoid but not MkE transcriptional lineage programs. Gradually increased transcriptional lymphoid priming in single LMPPs from Rag1GFP mice was shown to occur in the presence of maintained GM lineage priming, but gradually reduced GM lineage potential. These functional and molecular findings reinforce the existence of GM-lymphoid progenitors with dramatically downregulated probability for committing towards MkE fates, and support that lineage restriction occurs through gradual rather than abrupt changes in specific lineage potentials.

To assess the nature and intensity of metabolic processes in lymphocytes of patients with influenza according to the activity of intracellular enzymes in comparison to the severity of the disease. Methods. Determined were the enzymatic parameters of lymphocytes of 45 patients aged 18 to 42 years with a diagnosis of «influenza». Two groups of patients were formed: with moderate (24 patients) and severe (21 patients) course of the disease. Used as controls were the values the activity of intracellular enzymes of lymphocytes of 37 practically healthy individuals of comparable age. Results. In patients with a moderately severe course of the influenza compared with the controls noted was a significant increase in activity of glucose-6-phosphate dehydrogenase (3.17±0.53 and 2.74±0.31 mkE/10 000 cells, p 0.05) and glycerol-3-phosphate dehydrogenase (57.33±±5.65 and 0.84±0.16 mkE/10 000 cells respectively, p 0.001). The activity of lactate dehydrogenase was lower in patients than in controls (0.40±0.08 and 0.84±0.08 mkE/10 000 cells respectively, p 0.001). Indicators of nicotinamide adenine dinucleotide and nicotinamide adenine dinucleotide phosphate dependant isocitrate dehydrogenases in lymphocytes of patients were lower than in the controls: the first indicator in the patients was 0.17±0.02 mkE/10 000 cells, in controls - 1.95±0.25 mkE/10 000 cells (p 0.001), and for the second indicator these values were respectively 0.09±0.01 and 31.02±±2.20 mkE/10 000 cells (p 0.001). In patients with a moderately severe course of influenza the activity of nicotinamide adenine dinucleotide and nicotinamide adenine dinucleotide phosphate dependant glutamate dehydrogenases was significantly higher compared with healthy individuals: 63.67±5.32 and 0.34±0.06 mkE/10 000 cells, 1.45±0.18 and 0.11±0.02 mkE/10 000 cells respectively (p 0.001). The activity of nicotinamide adenine dinucleotide dependant malate dehydrogenase in patients was equal to 86.46±12.30 mkE/10 000 cells (in the control group 84.16±13.70 mkE/10 000 cells), and the activity of nicotinamide adenine dinucleotide phosphate dependant malate dehydrogenase was equal to 1.34±±0.25 mkE/10 000 cells (in the control group 0.33±0.07 mkE/10 000 cells, p 0.001). The activity of glutathione reductase was also higher in patients with the moderately severe course of the influenza: 5.86±0.25 mkE/10 000 cells, while the value in healthy individuals was 1.28±0.30 mkE/10 000 cells (p 0.001). In the group of patients with a severe course of influenza the activity of almost all (except for glucose-6-phosphate dehydrogenase) enzymes was higher than during the moderately severe course of disease. Conclusion. At the peak of the diseases noted were opposite changes in the activity of reactions of the pentose phosphate cycle and glycolysis. With a high functional load on the cells there is a significant reduction in the intensity of the reactions of the initial phase of the tricarboxylic acid cycle, which reduces the energy efficiency of the cycle, while the intense influx of metabolites to supply the tricarboxylic acid cycle with substrates of the amino acid metabolism provides enhanced transport of amino acids into the lymphocytes.

Abstract:
AbstractWe investigated the mean kinetic energy (MKE) and eddy kinetic energy (EKE) in the South China Sea to illustrate the dynamics of the vertically rotating cyclonic–anticyclonic–cyclonic (CAC) circulation in the upper, middle, and deep layers. We found that strong MKE along the basin slope and the associated EKE arising from the vertical shear and stratification of the mean current characterize the circulation. In the upper layer, the external MKE input from the Kuroshio intrusion and wind forcing drive the cyclonic circulation, with the wind forcing providing most of the EKE. External forcing, however, does not directly provide the MKE and EKE of the CAC circulation in the semi-enclosed middle and deep layers, where the internal pressure work near Luzon Strait and the vertical buoyancy flux (VBF) in the southern basin and along the western slope maintain the MKE and EKE. The internal pressure work is formed by ageostrophic motion and pressure gradient field associated with circulation. The VBF is generated by vertical motion induced by the geostrophic cross-isobath transport along the slope where variable density field is maintained by the external flow and the internal mixing. The kinetic energy pathway in the CAC circulation indicates that the external forcing dominates upper-layer circulation and the coupling between internal and external dynamics is crucial for maintaining the circulation in the middle and deep layers. This study provides a new interpretation to the maintenance of CAC circulation from energy prospect.

Abstract:
Optimal sensor placement technique plays a key role in structural health monitoring and structural vibration control. Based on the advantages and disadvantages of effective independence (EI) and modal kinetic energy (MKE) methods, two improved optimal sensor placement methods which are Effective Independence - Average Acceleration Amplitude (EI-AAA) method and Effective Independence - Modal Kinetic Energy (EI-MKE) method are proposed in this paper. Firstly the formulas are deduced from modal expansion of multiple-input-multiple-output (MIMO) displacement frequency response function matrix. Then a computational simulation of steel cross beam structure has been implemented to demonstrate the feasibility of the two improved methods above. The obtained optimal sensor locations using the two improved methods are compared with those gained by EI method and MKE method. Finally six classical comparison criteria are employed to demonstrate the advantage and disadvantage of these four methods. The results showed that some innovations proposed in this paper are effective and reliable. The two improved optimal sensor placement methods (EI-AAA method and EI-MKE method) can not only make the truncated mode shapes as linearly independent as possible but also enable the measured modal kinetic energy to maintain the maximum value.

Abstract:
AbstractThe seasonal variability of the mean kinetic energy (MKE) and eddy kinetic energy (EKE) of the Gulf Stream (GS) is examined using high-resolution regional ocean model simulations. A set of three numerical experiments with different surface wind and buoyancy forcing is analyzed to investigate the mechanisms governing the seasonal cycle of upper ocean energetics. In the GS along-coast region, MKE has a significant seasonal cycle that peaks in summer, while EKE has two comparable peaks in May and September near the surface; the May peak decays rapidly with depth. In the off-coast region, MKE has a weak seasonal cycle that peaks in summer, while EKE has a dominant peak in May and a secondary peak in September near the surface. The May peak also decays with depth leaving the September peak as the only seasonal signal below 100 m. An analysis of the three numerical experiments suggests that the seasonal variability in the local wind forcing significantly impacts the September peak of the along-coast EKE through a local-flow barotropic instability process. Alternatively, the seasonal buoyancy forcing primarily impacts the flow baroclinic instability and is consequently related to the May peak of the upper ocean EKE in both regions. The analysis results indicate that the seasonal cycle of the along-coast MKE is influenced by both local energy generation by wind and the advection of energy from upstream regions. Finally, the MKE cycle and the September peak of EKE in the off-coast region are mainly affected by advection of energy from remote regions, giving rise to correlations with the seasonal cycle of remote winds.

Abstract:
Spatiotemporal dynamics of the atmospheric kinetic energy and its components caused by the ordered and turbulent motions of air masses are estimated from minisodar measurements of three velocity vector components and their variances within the lowest 5–200 m layer of the atmosphere, with a particular emphasis on the turbulent kinetic energy. The layered structure of the total atmospheric kinetic energy has been established. From the diurnal hourly dynamics of the altitude profiles of the turbulent kinetic energy (TKE) retrieved from minisodar data, four layers are established by the character of the altitude TKE dependence, namely, the near-ground layer, the surface layer, the layer with a linear TKE increase, and the transitive layer above. In the first layer, the most significant changes of the TKE were observed in the evening hours. In the second layer, no significant changes in the TKE values were observed. A linear increase in the TKE values with altitude was observed in the third layer. In the fourth layer, the TKE slightly increased with altitude and exhibited variations during the entire observation period. The altitudes of the upper boundaries of these layers depended on the time of day. The MKE values were much less than the corresponding TKE values, they did not exceed 50 m2/s2. From two to four MKE layers were distinguished based on the character of its altitude dependence. The two-layer structures were observed in the evening and at night (under conditions of the stable atmospheric boundary layer). In the morning and daytime, the four-layer MKE structures with intermediate layers of linear increase and subsequent decrease in the MKE values were observed. Our estimates demonstrated that the TKE contribution to the total atmospheric kinetic energy considerably (by a factor of 2.5–3) exceeded the corresponding MKE contribution.

Abstract:
AbstractUsing the 1985–2013 record of near-surface currents from satellite-tracked drifters, the pseudo-Eulerian statistics of the near-surface circulation in the Indian Ocean (IO) are analyzed. It is found that the distributions of the current velocities and mean kinetic energy (MKE) in the IO are extremely inhomogeneous in space and nonstationary in time. The most energetic regions with climatologic mean velocity over 50 cm s−1 and MKE over 500 cm2 s−2 are found off the eastern coast of Somalia (with maxima of over 100 cm s−1 and 1500 cm2 s−2) and the equatorial IO, associated with the strong, annually reversing Somalia Current and the twice-a-year eastward equatorial jets. High eddy kinetic energy (EKE) is found in regions of the equatorial IO, western boundary currents, and Agulhas Return Current, with a maximum of over 3000 cm2 s−2 off the eastern coast of Somalia. The lowest EKE (<500 cm2 s−2) occurs in the south subtropical gyre between 30° and 40°S and the central-eastern Arabian Sea. Annual and semiannual variability is a significant fraction of the total EKE off the eastern coast of Somalia and in the central-eastern equatorial IO. In general, both the MKE and EKE estimated in the present study are qualitatively in agreement with, but quantitatively larger than, estimates from previous studies. These pseudo-Eulerian MKE and EKE fields, based on the most extensive drifter dataset to date, are the most precise in situ estimates to date and can be used to validate satellite and numerical results.

Abstract:
AbstractThe Gulf of Eilat/Aqaba is a terminal, elongated basin that exchanges water with the northern Red Sea via the Straits of Tiran. This study used energy budgets of mean kinetic energy (MKE) and eddy kinetic energy (EKE; differentiated by a simple horizontal averaging filter), instability analysis, and numerical simulations to study the horizontal circulation of the gulf, which is characterized by the existence of a chain of eddies along its main axis. The kinetic energy is predominantly in the form of EKE. Energy conversion between MKE and EKE is negligible where the main sources for both energy reservoirs are the conversions from the available potential energy (APE). This term is balanced by the work done by pressure at the straits in case of MKE and by dissipation in the case of EKE. The MKE balance represents the coupling between the exchange flow at the straits and the wintertime dense water formation. The dense water exits through the straits while sinking adiabatically along the gulf. The strong variation in the shoreline/bathymetry triggers a baroclinic instability that enhances the eddy activity in the gulf. Thus, the baroclinic instability is an effective mechanism that transfers energy from the APE to the EKE. The EKE–APE conversion term involves vertical adiabatic motions that occur through the upwelling of relatively warm water in anticyclonic circulation regions and downwelling of colder water in adjacent regions with cyclonic circulation. Through these processes, the horizontal circulation is powered by the energy transferred from the APE. This explains the coupling between the temperature gradient and the eddy formation along the gulf.

Abstract:
Modal kinetic energy (MKE) feature has been mostly employed for optimal sensor layout strategies; nevertheless, little attention is paid to use the feature to the field of structural damage detection. The article presents the extensive applicability of MKE change ratio (MKECR), a good damage sensitive parameter, to damage localization and quantification of laminated composite beams. The formulation of the parameter is based on the closed-form of element MKE sensitivity. The performance of the offered damage detection method is numerically verified by a clamped-clamped composite beam and a two-span continuous composite beam with different hypothetical damage scenarios. The influence of incomplete mode shapes, various noise levels as well as damage magnitudes on damage prediction results are also investigated. The obtained results from these numerical examples indicate that the offered method reliably localize the actually damaged elements and approximately estimate their severities, even under incomplete measurements at a high noise level. This is an Open Access article distributed under the terms of the Creative Commons Attribution License (http://creativecommons.org/licenses/by/4.0/), which permits unrestricted use, distribution, and reproduction in any medium provided the original work is properly cited.

Abstract:
Abstract We recently identified a novel Lin−Sca-1+c-kithiCD34+Flt3hi (LSKCD34+Flt3hi) lymphoid-primed multipotent progenitor (LMPP) in adult mouse bone marrow which, although possessing a combined lymphoid (B and T cell) and myeloid (granulocyte-monocyte; GM) differentiation potential, have little or no ability to adopt erythroid (E) and megakaryocyte (MK) lineage fates (Adolfsson et al, Cell121:295, 2005). The identification of this lineage restricted lymphomyeloid progenitor implicates the existence of alternative roadmaps for lineage commitment of pluripotent hematopoietic stem cells (HSCs), distinct from the classical model suggesting that the first HSC commitment step results in a strict separation into common lymphoid and myeloid progenitors. Herein we provide further, genetic evidence for such a model. Affymetrix global gene profiling, quantitative PCR, and multiplex single cell PCR analysis of LSKCD34−Flt3− long-term (LT)-HSCs, LSKCD34+Flt3− short-term (ST)-HSCs and LSKCD34+Flt3hi LMPPs, demonstrate that LMPPs in contrast to LT-HSCs and ST-HSCs down-regulate or turn off a number of genes critically involved in MkE lineage development, including GATA-1 and the receptors for erythropoietin and thrombopoietin. In contrast, a number of genes specific for early lymphoid development, including Rag-1, sterile Ig and IL-7 receptor are upregulated in LMPPs but absent in LT-HSCs and ST-HSCs. Importantly, within the LMPP, these lymphoid genes are typically co-expressed with a number of GM associated genes such as G-CSF receptor and MPO, but virtually never co-expressed with MkE associated genes. Investigating fetal liver day 14.5 we also provide evidence for existence of the LSKCD34+Flt3hi LMPPs at this early stage of development, and using a single cell clonal assay promoting combined B, T and myeloid lineage development, we demonstrate that a large fraction of fetal LMPPs lacking MkE potential possess a combined GM, B and T cell potential. Thus, evaluation at the single cell level of combined lineage potentials and multilineage gene expression provide compelling evidence for lymphoid-priming within the HSC compartment being preceeded by a loss of MkE potential, but occurring prior to loss of GM potential.

Abstract:
Abstract Lymphoid-primed multipotent progenitors with down-regulated megakaryocyte-erythroid (MkE) potential are restricted to cells with high levels of cell-surface FLT3 expression, whereas HSCs and MkE progenitors lack detectable cell-surface FLT3. These findings are compatible with FLT3 cell-surface expression not being detectable in the fully multipotent stem/progenitor cell compartment in mice. If so, this process could be distinct from human hematopoiesis, in which FLT3 already is expressed in multipotent stem/progenitor cells. The expression pattern of Flt3 (mRNA) and FLT3 (protein) in multipotent progenitors is of considerable relevance for mouse models in which prognostically important Flt3 mutations are expressed under control of the endogenous mouse Flt3 promoter. Herein, we demonstrate that mouse Flt3 expression initiates in fully multipotent progenitors because in addition to lymphoid and granulocyte-monocyte progenitors, FLT3− Mk- and E-restricted downstream progenitors are also highly labeled when Flt3-Cre fate mapping is applied.

Abstract:

Abstract:

Abstract:
The hierarchical model of hematopoiesis posits that hematopoietic stem and progenitor cells produce common myeloid progenitors (CMP). CMP can become granulocyte/monocyte progenitors (GMP) or bipotential megakaryocyte/erythroid progenitors (MEP). MEP can produce megakaryocytic (Mk) or erythroid (Ery) cells. However, we and others have shown that early mouse and human progenitor populations express many Mk genes (Heuston, Epig. Chrom., 2016), while single cell studies have identified lineage-specific colony forming cells in progenitor populations thought to be multipotent (Psaila, Genome Biol., 2016). To identify the earliest mouse Ery and Mk cells, we performed single cell RNASeq on 10000 stem and progenitor cells (Lin-Sca1+Kit+), 12000 CMP (Lin-Sca1-Kit+CD16/32-CD34+), 6000 MEP (Lin-Sca1-Kit+CD16/32-CD34-) and 8000 GMP (Lin-Sca1-Kit+CD16/32+CD34+). TSNE analysis of expression in the 4 populations identified 33 clusters, which were correlated to biological functions using gene set enrichment analysis. In LSK, no cells with an Ery RNA profile were found, while 56% of cells co-expressed Mk-associated (e.g., Meis1, Fli1) and lymphoid genes. In CMP, 12% of the cells co-expressed Ery (e.g., Gata1, Fog1) and Mk (e.g., Pf4, Cd41) genes, while 23% had an Mk-specific profile (e.g., Fli1, Cd41) enriched for platelet biology processes (p< 3E-18). Unlike traditional models, over 94% of MEP had Ery RNA profiles enriched for ribosome synthesis and heme-biology processes (p< 4E-10). To establish developmental relationships, we performed pseudotime analysis using the Monocle and Scanpy software packages. These programs model differentiation by mapping similar transcriptomes together. Map nodes indicate lineage commitment points and cells further from a node are more differentiated. Combined analysis of LSK, CMP, and MEP generated a model with a single node and 2 trajectories. LSK with Mk and lymphoid RNA profiles diverged at the node, as did 14% of CMP. 31% of CMP with an Mk RNA profile were downstream of the node. Further downstream were cells with mixed Ery/Mk profiles, and furthest from the node were MEP with Ery profiles. A separate pseudotime analysis of CMP only 2 trajectories: one with decreasing Mk- and increasing Ery RNA profiles, and a second with an early Mk endomitotic RNA profile. Pseudotime analysis of MEP only identified a linear trajectory: cells at one end expressed early Ery RNA profiles, and cells at the other end had RNA profiles similar to those of burst-forming unit-erythroid (BFU-E). We generated a predictive set of RNAs for each TSNE cluster. We used index-sorting with 11 markers (Kit, Sca1, CD34, CD16/32, CD36, CD41, CD48, CD123, CD150, CD9, Flk2) to isolate single cells for custom high-throughput multiplex qPCR. This allowed confirmation of cell frequency within TSNE clusters while identifying surface markers for prospective isolation of cell subsets. We focused on 2 populations: CMP-E, which had an Ery RNA profile (10% of clustered CMP and 12% of CMP in the qPCR assay), and CMP-MkE, which had Mk and Ery RNA profiles (12% of clustered CMP and 13% of CMP in the qPCR assay). We prospectively isolated CMP-E and CMP-MkE to compare RNASeq profiles, ATACSeq profiles, and colony forming ability against those of bulk CMP, Ery, and Mk. In CMP-E, 54% of RNAs were expressed in both CMP and ERY, while 41% were expressed only in CMP (p < 6E-72). In contrast, 41% of CMP-E ATACSeq peaks were present in CMP and ERY, while 57% of CMP-E peaks were present only in CMP (p < 1E-3). We conclude that in CMP-E, the RNASeq profile is more erythroid than the ATACSeq profile. In CMP-MkE, 89% of RNAs were expressed in both CMP and Mk, while 7% were expressed only in CMP (p < 8E-190). Likewise, 88% of CMP-MkE ATACSeq peaks were present in both CMP and Mk, while 3% were present only in CMP (p < 1E-3). We conclude that in CMP-MkE, the RNASeq and ATACSeq profiles are equivalent. In soft agar assays, 21% of CMP-E and 3% of CMP-MkE colonies contained BFU-E, compared to 9% of control colonies. We conclude that the CMP-E and CMP-MkE populations are skewed towards the ERY and MK lineages, but are not erythro-megakaryocyte restricted. Our data support a model in which there are two megakaryocyte precursor populations and no erythroid populations in LSK. A third megakaryocyte population in CMP gives rise to erythroid cells. Finally, our data show that transcriptional changes precede chromatin accessibility changes in the earliest erythroid cells. Disclosures No relevant conflicts of interest to declare.
