Full textThe electroencephalogram (EEG) is the essential clinical examination for the diagnosis, the definition of brain structures responsible of seizures and epilepsy classification. However, the signals collected on the surface of the scalp are very disturbed by artifacts and noise, which complicates the clinical interpretation or the automatic analysis. This work aims to extract descriptors of surface EEG signals that can lead to the spatio-temporal characterization of the temporal lobe seizures. The inter-channel relationship estimators applied are parametric linear methods, such as cross-spectrum (S), coherence (C), Directed Transfer Function (DTF) or Partial Directed Coherence (PDC). Relations are estimated on real EEG recordings containing a crisis. The detection of strong inter-channel relationships is exploited in order to lateralize and to characterize seizures. All methods are applied to raw and preprocessed EEG signals. A preprocessing step, based on the separation and classification of sources and denoising is implemented to remove artifacts and noise with a minimal loss of information by reducing the risk of false detections of inter-signal connectivity relationships. The results on 51 crises show that a signal preprocessing improves the detection and the rate of correct lateralization. A coupling method between S and directivity parametric methods (PDC and DTF) improves the characterization of crises

Full textChromosomal translocations are associated with a wide range of cancers. These chromosomal rearrangements are implicated in tumorigenesis by different mechanisms: either they lead to oncogene upregulation or tumor suppressor downregulation. However, the direct link between the appearance of one chromosomal translocation and tumor formation is not always clear. For example, several cancer translocations have been found in PBMCs or in cord blood cells from healthy individuals, suggesting that translocation formation alone is not always sufficient to drive oncogenesis. Most of previous research works on cancer translocation relied on studies using overexpression of the fusion protein. These approaches do not reproduce the chromosome arm translocation nor the chromosomal context of the fusion gene (endogenous promotor, chromatin status etc…) or do not recapitulate a potential haplo-insufficiency of the translocated cells. Because the DNA molecule is organized non-randomly in the nucleus, chromosomal rearrangements are also likely to impact the epigenetic, replication and transcriptional status of the whole rearranged chromosome in addition to the newly juxtaposed gene segments. Using CRISPR/Cas9 technology, we can recapitulate chromosomal translocation in situ, after inducing 2 concurrent double-strand breaks. In this work, we focus on t(2,5)(p23,q35) leading to NPM1-ALK fusion protein frequently found in Anaplasic Large Cell Lymphoma (ALCL). We could recapitulate t(2;5) in cell lines but more importantly in human primary T cells from healthy donors. We showed significant modifications on Replication Timing in model cell lines compare to isogenic non-translocated cells (using Repli-seq analysis). Importantly, these changes might have a direct impact on tumor cell homeostasis. In parallel, we also highlighted the formation of specific fusion circular RNAs expressed from the fusion gene also found in tumor cells. These circular RNAs could give rise to new diagnostic/prognostic biomarkers in the future. This work will lead to a better understanding of the consequences of cancer translocation in human cells and could give new directions for therapeutics in future

Full textThe development of highly coherent X-ray sources, such as third-generation synchrotron radiation facilities, has significantly contributed to the advancement of phase contrast imaging. The high degree of coherence of these sources enables efficient implementation of phase contrast techniques, and can increase sensitivity by several orders of magnitude. This novel imaging technique has found applications in a wide range of fields, including material science, paleontology, bone research, medicine, and biology. It enables the imaging of samples with low absorption constituents, where traditional absorption-based methods may fail to provide sufficient contrast. Several phase-sensitive imaging techniques have been developed, among them, propagation-based imaging requires no equipment other than the source, object and detector. Although the intensity can be measured at one or several propagation distances, the phase information is lost and must be estimated from those diffraction patterns, a process called phase retrieval. Phase retrieval in this context is a nonlinear ill-posed inverse problem. Various classical methods have been proposed to retrieve the phase, either by linearizing the problem to obtain an analytical solution, or by iterative algorithms. The main purpose of this thesis was to study what new deep learning approaches could bring to this phase retrieval problem. Various deep learning algorithms have been proposed and evaluated to address this problem. In the first part of this work, we show how neural networks can be used to reconstruct directly from measurements data, without model information. The architecture of the Mixed Scale Dense Network (MS-D Net) is introduced, combining dilated convolution and dense connection. In the second part of this thesis, we propose a nonlinear primal–dual algorithm for the retrieval of phase shift and absorption from a single X-ray in-line phase contrast. We showed that choosing different regularizers for absorption and phase can improve the reconstructions. In the third part, we propose to integrate neural networks into an existing optimization scheme using so-called unrolling approaches, in order to give the convolutional neural networks a specific role in the reconstruction. The performance of theses algorithms are evaluated using simulated noisy data as well as images acquired at NanoMAX (MAX IV, Lund, Sweden)
