AbstractAdvances in genome sequencing have led to a paradigm shift where project costs are no longer limited by sequencing costs but rather by the computational problems associated with genome assembly. There is an urgent demand for more efficient and accurate methods, in particular for complex genomes. The combination of traditional second and emerging third generation sequencing offers unique benefits. Our own method LazyB enables the resource efficient assembly of low abundant datasets.

Abstract:
Among the variety of modern nanomaterials a special class – nanoflowers can be distinguished. These new nanostructures have induced the interest of scientists due to the topographic features of nanolayers, the special location of which allows a higher surface-to-volume ratio compared to classical spherical nanoparticles. Such topographic structure significantly increases the efficiency of surface reactions for nanoflowers. The main purpose of this type of nanomaterials is their use as enzyme stabilizers. Enzymes are biosystems with high activity and substrate specificity, but their use is limited by certain disadvantages, such as high sensitivity to the environment, low reproducibility of experimental results and requirements for complex purification of the components. To facilitate the functioning of enzymes in various conditions, organicinorganic hybrid nanomaterials have been developed, the name of which indicates that all components of inorganic nanoparticles are associated with organic materials. These nanoparticles have numerous promising applications in catalysis, as biosensors, and for drug delivery. Organic-inorganic hybrid nanoflowers have led to the development of a new branch of chemistry – the chemistry of hybrid nanomaterials, whose research is currently undergoing rapid development. Thus, the study of organic-inorganic hybrid nanocrystals can lead to new creative solutions in the field of chemistry of enzyme systems and the rapid development of bionanomaterials and new branches of biotechnology.

Abstract:
Hybridization is often maladaptive and in some instances has led to the loss of biodiversity. However, hybridization can also promote speciation, such as during homoploid hybrid speciation, thereby generating biodiversity. Despite examples of homoploid hybrid species, the importance of hybridization as a speciation mechanism is still widely debated, and we lack a general understanding of the conditions most likely to generate homoploid hybrid species. Here we show that the level of genetic divergence between hybridizing species has a large effect on the probability that their hybrids evolve reproductive isolation. We find that populations of hybrids formed by parental species with intermediate levels of divergence were more likely to mate assortatively, and discriminate against their parental species, than those generated from weakly or strongly diverged parental species. Reproductive isolation was also found between hybrid populations, suggesting differential sorting of parental traits across populations. Finally, hybrid populations derived from three species were more likely to evolve reproductive isolation than those derived from two species, supporting arguments that hybridization-supplied genetic diversity can lead to the evolution of novel “adaptive systems” and promote speciation. Our results illustrate when we expect hybridization and admixture to promote hybrid speciation. Whether homoploid hybrid speciation is a common speciation mechanism in general remains an outstanding empirical question.

Abstract:
The constantly increasing gap in the demand to supply for pigeon pea has been a matter of concern to pigeon pea researchers in India to increase productivity and production. The entomophily abet cross-pollination behavior of pigeon pea is a desirable crop to develop and establish the hybrid system to exploit the commercial heterosis. Keeping this in view, pigeon pea research was directed towards a new initiative on hybrid pigeon pea breeding at ICRISAT, Hyderabad immediately after the identification of a male sterile line in 1974. Which in turn led to the development of a new GMS hybrid called ICPH 8 in 1991 for cultivation in the central zone. Then five GMS hybrids (PPH 4, CoPH 1, CoPH 2, AKPH 4101, and AKPH 2022) in the early maturing group were released by the state and central varietal release committee. Nevertheless, the GMS-based hybrids did not yield much success due to difficulty in the production of commercial F1 seed. Trifurcation of All India Coordinated Pulses Improvement (AICPIP) and further strengthening of AICPRP on pigeon pea led to the development of national level strategic and basic research vis-àvis provided testing platform for varieties and hybrids. The advertent GMS system led to the development of a stable and economically viable CGMS system in pigeon pea after 26 years of its first GMS initiative. The first CGMS line GT 288A and its maintainer B line was registered by Pulse Research Station, SDAU, GAU, SK Nagar, Gujarat in 2000. Consequently, in 2006 the first CMS hybrid GTH 1 was developed by SDAU, Gujarat, and released by CVRC for cultivation in the central zone. Thirty-nine CGMS lines have been registered with ICAR-NBPGR and four CMS-based hybrids (ICPH 2671, ICPH 2740, IPH 15-03, and IPH 09-5) are released for cultivation. It is to endorse that the joint efforts of the ICAR-NARS and ICRISAT led to the establishment of the hybrid system in pigeon pea by sharing the materials and technology. Nonetheless, supplying quality hybrid seed is a mammoth task to reap the true potential of hybrid technology in pigeon pea.

Abstract:
Hybridization is frequent in the wild but it is unclear when admixture events lead to predictable outcomes and if so, at what timescale. We show that selection led to correlated sorting of genetic variation rapidly after admixture in 3 hybrid Formica aquilonia × F. polyctena ant populations. Removal of ancestry from the species with the lowest effective population size happened in all populations, consistent with purging of deleterious load. This process was modulated by recombination rate variation and the density of functional sites. Moreover, haplotypes with signatures of positive selection in either species were more likely to fix in hybrids. These mechanisms led to mosaic genomes with comparable ancestry proportions. Our work demonstrates predictable evolution over short timescales after admixture in nature.

Abstract: This article presents Maximon, a syncretic deity from Guatemala, in the context of protestant attacks on popular Catholicism. This hybrid deity, which is associated with catholic saints, Judas, and mayan god Mam, is invoked by different groups within the population (indigenous and mestizo). This deity has also become the symbol of hidden social protest movements, in particular when Maximon is linked to the image of corrupt politicians, large landowners or military officials. Nonetheless, in the present context of massive conversions from Catholicism to Pentecostalism, a growing religious sector, the rituals offered to Maximon tend to represent ancestral maya traditions. In addition, the growing international importance of these religions has led to an adoption of Maximon rituals to attract tourists, in order to generate new income, and to claim legitimacy.Résumé : L’article présente la figure de Maximon, divinité syncrétique du Guatemala, dans un contexte religieux où la religion catholique populaire est remise en cause par les Églises protestantes.

Abstract:
Organic luminescent materials possess a lot advantages over the inorganic analogues. By carefully designing, they can exhibit efficiency fluorescence in visible area with tunable emission color and strong absorption in near-UV and blue region. Due to this, they can be made in thin films for light-weight optoelectronic devices. They can be highly soluble in organic solvent which provide the possibility for the solution-processing techniques, such as spin-coating and slot-die coating. They are metal-free, which is desired for the sustainable development. In this case, the organic luminescent compound could be a promising alternative to the inorganic phosphor utilized in commercial white LEDs for the improvements of the light quality. In this work, we are aiming at designing and synthesizing greatly efficient organic luminescent materials for down-converting the near-UV or blue light from the light-emitting diodes (LEDs) based on inorganic semiconductors into visible light, ideally white light. Therefore, the target application is called hybrid LEDs. The frequently employed molecular design strategies include: (1) the donor-acceptor (D-A) approach, which can adjust the bandgap in order to tune the absorption wavelength and emission color; (2) aggregation-induced emission (AIE) is introduced for avoiding the significant quenching of the emission in solid state which is owing to the aggregates.Herein, we designed and synthesized a series of D-A molecules M1-M7 implementing new acceptors, 2,2′-bipyrimidine derivatives, as building block. They were purified and taken to the photophysical investigations in both diluted solutions and solid state. They showed tunable emission color, strong fluorescence and absorption, more importantly, high conversion rate from near -UV external source to visible light. We also inspected their photostabilities to estimate their lifespans. In the end, the blenders of different emitters are made for generating white light

Abstract:
This thesis addresses the problem of proving the safety of systems described by non-linear dynamical models and hybrid dynamical models. A system is said to be safe if all trajectories of its state do not reach an unsafe region. Proving the safety of systems by explicitly computing all its trajectories when its dynamic is non-linear or when its behavior is described by an hybrid model with non-linear dynamics remains a challenging task. This thesis considers the barrier function approach to prove the safety of a system. A barrier function, when it exists, partitions the state space and isolates the trajectories of the system starting from any possible initial values of the state and the unsafe part of the state space. The set of constraints, which have to be satisfied by a barrier function are usually non-convex, rendering the search of satisfying barrier functions hard. Previously, only polynomial barrier functions were taken in consideration and for systems with polynomial dynamics. This thesis considers relatively general dynamical systems with generic non-linear barrier functions. The solutions presented are based on template barrier functions, constraint satisfaction problems, and interval analysis. The first part of the thesis focuses on non-linear dynamical systems. The barrier function design problem is formulated as a constraint satisfaction problem that can be solved using tools from interval analysis. This formulation allows one to prove the safety of a non-linear dynamical system by finding the parameters of a template barrier function such that all constraints are satisfied using the FPS-CSC algorithm, which has been adapted and supplemented with contractors to improve its efficiency. The second part of the thesis is dedicated to the design of barrier functions for systems described by hybrid dynamical models. Safety properties have to be proven during the continuous-time evolution of the system, but also during transitions. This leads to additional constraints that have to be satisfied by candidate barrier functions. Solving all the constraints simultaneously to find all the barrier functions is usually computationally intractable. In the proposed approach, the algorithm explores all the locations sequentially. Transition constraints are introduced progressively between the already explored locations. Backtracking to previous location is considered when transition constraints are not satisfied. The efficiency of the proposed approaches has been compared with state-of-the-art solutions

Abstract:
This thesis aimed at designing and synthesizing organic-inorganic hybrid materials with controlled luminescence and at investigating them as phosphors for LED lighting. The final goal was to obtain a white source of light. Indeed, commercial white LEDs are made up of a blue emitting device covered with a yellow phosphor. Combining these two colors yields white light. However, this light is not of good quality as it lacks some red component. This results in a bad rendering of the colors of objects illuminated by these sources of light. In our work, conjugated polymers with different emission colors have successfully been obtained. In particular, several single white emitters have been isolated. In this PhD thesis, not only the synthetic procedures and chemical characterizations are presented in detail, but also the studies of the photophysical properties of the polymers, either in solution or in the solid state. Solid state studies were performed on the bulk polymers and on the polymers dispersed into a polymeric matrix. These studies have lead to identify the limiting factors that could hamper the use of the materials. Solutions have been proposed to improve the materials performance and stability. Furthermore, 2,2’-bipyrimidine has been introduced as a new synthon for designing and developing conjugated polymers

Abstract:
Mechatronics is the integration of different sciences and techniques of mechanical engineering, automation, electonics and informatics. The rapid evolution of the market competitors requires the reduction of development time of a product while increasing the quality and performance. It is therefore necessary to increase the effectiveness of the design process. To meet this need, in addition to the tools of analysis, simulation and especially virtual prototyping has become a key technology. It is difficult to find simulation tools capable of analyzing multi-dependent systems of different areas. However, an environment that allows a simulation integrating multidisciplinary mechatronic systems is necessary. This article describes a method of design and simulation of mechatronic systems. It identifies the first model of behaviour and the associated 3D geometric model. Then, the model of behaviour is seen as a dynamic hybrid system of two coupled hybrid automata (Operative part, Control part). We then present simulators OpenMASK, Openmodelica, the IEEE1516 standard HLA and work related to the architecture of distributed simulation. In a top-down, then we present our approach and testing to integrate the features of HLA in these simulators, to distribute the high level modelling elements of mechatronic systems and finally to complement Modelica with the formalism of hybrid automata which is essential in this work. We offer extensions to integrate real-time for interactive simulations. Finally we apply this approach on simulators cited using the HLA CERTI bus in a Linux environment through a representative example of a mechatronic system

Abstract:
The objective of this research is to develop a biopolymer / geopolymer hybrid material with good fire resistance and reaction properties, obtained by a continuous extrusion process. For, it was necessary to carry out a rheokinetic study in order to better understand the geopolymerization reaction and thus to avoid the risks of crosslinking in the twin screw extruder. The principle of reaction time - temperature superposition was developed in order to predict both the setting time as well as the moduli of the geopolymer paste during the reaction. The Takayanagi parallel series model was also used to describe the evolution of the network structure during geopolymer formation. This study highlights a process allowing to combine both the processing of the thermoplastic hybrid material based on thermoplastic starch (TPS) and the generation of geopolymer in situ of a twin-screw extruder. This thesis led to the development of a new hybrid material exhibiting improved fire resistance properties either in terms of the heat release rate or the retardation of the ignition of the material. The presence of geopolymer within the TPS matrix allows the formation of a calcination residue with an alveolar, expanded and cohesive structure that can act as a physical barrier to the heat diffusion

Abstract:

Abstract:
In this thesis, the ZDES method is assessed for the simulation of propulsive jets. This work focuses on the shock-cell positioning and the mixing layer development of a dual-stream nozzle configuration with an external plug, typical of modern aircraft engines. Reynolds averaged data are discussed in terms of mean and fluctuating quantities as well as in the frequency domain and compared with experimental data. First, the advantage of using a low dissipative spatial scheme as well as a subgrid length scale based on the local vorticity is demonstrated, especially for the development of the core mixing layer. Besides, the "automatic" mode of ZDES (mode 2) is found to provide similar mixing layers as the user defined mode. Then, the use of the Random Flow Generation (RFG) technique at the inlet boundaries of the core and fan channels in order to reproduce the turbulence rate at the center of the nozzle ducts is shown to accelerate the RANS-to-LES transition in both external and internal mixing layers, which is in better agreement with the experimental results. The transition length is further reduced when the injected turbulent ratio is higher, but also when the injected turbulent length scale is smaller. Of interest, the shock-cell positioning in the fan jet is also improved using RFG, which emphasizes the importance of accounting for upstream turbulence for this type of simulations

Mediums were used by painters in order to modify the texture and drying properties of their paint. During the 19th century, British artists developed a particular medium made of siccative oil, mastic resin and lead acetate trihydrate. The so-called “gumtions” form gel-like materials in a relatively short time, outperforming the existing paint media. This thesis contributes unveiling the chemical processes involved in the formation and ageing of gumtions. As a first step, we focused on mastic resin since it is a key component for the preparation of gumtion. The triterpenic fraction of the resin was identified and quantified using GC and GC/MS. Moreover, we took advantage of Spectroscopic Ellipsometry so as to study the optical properties of varnish thin films as well as their behaviour (swelling) under various atmospheres. Then, we reproduced historical recipes that helped us afterwards to define simplified formulations to deepen the understanding of the chemical interactions between the gel components, made of oleanolic acid (commercial triterpenoid) and a lead compound (acetate or oxide). They were investigated at dierent scales by spectroscopic (FTIR, MASNMR) and supramolecular analyses (Cryo-TEM, SAXS). The use of these complementary techniques gives an overview of the gel’s structure and formation: rapidly, a coordination complex is formed between lead and the carboxylic acid moieties of the triterpenoids, that organizeinto2Dobjectsleadingtothesolid-likebehaviorofthematerial. After few months ageing, we observed the self-assembly of crystalline nanoparticles into lamellar structures, witnessing the dynamic occurring in the material even after gelation.bly of crystalline nanoparticles into lamellar structures, witnessing the dynamic occurring in the material even after gelation

Abstract:
Ten organic molecules models simulating the chemical functions of superplasticizers used in concretes formulation were intercalated into lamellar cement hydrates to synthesize hybrid AFm phases. The interfaces between the organic and inorganic networks of these hybrid compounds have been studied to characterize the interactions between cementitious hydrates and organic additives in concrete. The affinities of these molecules toward the mineral layers have been compared and display the following tendencies : -PO32- > -SO3- > -CO2- for the hydrophilic parts and C7-R > Φ-R > C5-R > C2-R for the hydrophobic parts. The organic-inorganic interface (connection mode and orientation of the organic molecule) of the hybrid AFm phases was characterized by powder WRD and infrared spectroscopy. Organic molecules are oriented either perpendicular or parallel to the sheets resulting from different connection modes mainly intercalation and also grafting. The various hydration levels of these hybrids hydrates were then determined, and a structural resolution was attempted on AFm inserting C6H5SO3- anion allowing a description of its interlayer structure. Finally, a study on the intercalation of some commercial superplasticizers highlighted the exfoliation phenomenon for these lamellar hydrates. The present study on model molecules leads to a better understanding of the interactions occuring in complex fresh concrete environment

Abstract:

Abstract:
Hybrid Soundscapes is a multi-component body of outputs investigating acoustic ecology. It is comprised of sound installation, an album, participatory community engagement activities and peer-reviewed publications. The output was the outcome of three years of practice-led research into the impact of renewable energy technology on rural and natural landscapes. O Keeffe investigated four sites where new types of renewable energies have had an impact on natural landscapes: the southern region of Iceland, the Northern Terra Alta region of Spain, Barrow-in-Furness in the UK and Beijing, China. The research also investigated graphic composition as a mode of mapping sensory, social and ecological sonic experiences over time. The research employed different methodologies including retreats in natural landscapes, participatory listening workshops with local communities and documentary research. Hybrid Soundscapes was commissioned by the curator Christine Eyene in 2016 (curator of the 2019 Moroccan Biennale) for a touring exhibition titled Sounds Like Her that would for the first time present established women artists who have expanded the field of sound art. For the exhibition, O Keeffe presented four large printed graphic scores/sound maps and an immersive audio composition for five speakers. The scores comprised photographic images and drawings of the sites in which O Keeffe conducted field research. The audio composition functioned both as a single immersive audio work and a spatialised site-specific performance. Hybrid Soundscapes I–IV was first presented in the exhibition Sounds Like Her at the New Art Exchange, Nottingham, 13 October 2017 – 3 January 2018. Subsequent exhibition presentations included: York Art Gallery, 12 July – 25 August 2019, and Gallery Oldham, 14 December 2019 – 7 March 2020.

This chapter tracks the byways that led to the emergence of a cross-disciplinary cadre of scholars identified with the hybrid field of political communication. Concentrating on the period between the Columbia election studies of the 1940s and 1993, it telegraphs the influence of the disciplines of sociology, political science, psychology and communication on the emerging field, indicates how scholars such as Elihu Katz, Kurt and Gladys Lang, Murray Edelman, and Doris Graber seeded the intellectual ground from which the field would grow, catalogues the emergence of a concept of effects that includes such phenomena as learning, the construction of political meaning, and agenda setting, and features a study that isolated the role of communication in activating the variables from which forecasting models predict presidential election outcomes.

Abstract:
AbstractThe practice of investigative journalism is constantly pushing the boundaries of what journalism can do and should be. While certain core values remain intact, professionals readily experiment with new methods, forms of collaboration and technological solutions. In times of crisis, this inherent innovative power can be further accelerated and amplified. In this chapter, we explore the intersection of crisis, innovation and journalistic boundaries, as progress in this field inevitably produces questions and negotiations concerning both boundaries and definitions. Research on the ways in which journalists adapt or innovate during (and due to) crises is scarce, but the COVID-19 pandemic offered a unique opportunity to fill this gap. In the midst of the pandemic, a team of Norwegian researchers managed to gain access to the ongoing implementation of an infection-related data tracker at the most-read online newspaper in Norway. Team members were able to explore how this new tool impacted journalistic autonomy, cross-disciplinary work, and the relationship between staff and management (Konow-Lund et al., 2022).

AbstractIn pursuit of its continued focus on holding power to account—locally, nationally and globally—investigative journalism as a practice has actively incorporated various digital skills and capabilities. The embrace of digital journalism has led to collages of skillsets that have come together in new ways to complement one another or merge into something unprecedented. These processes of hybridisation are regularly discussed in relation to how journalism is undergoing riveting change; as a concept, hybridity challenges traditional notions of how journalism is being produced and by whom. Domingo (2016, p. 145), for example, points out that hybridisation is taking place within journalistic practices both overtly and covertly amongst a range of (new and traditional) actors, platforms and organisations. The hybrid combination of digital and traditional physical forms of journalistic collaboration has also given rise to new horizontal processes (Russel, 2016, p. 149).

Abstract:
AbstractIt is easy to forget that, historically, hybridity has always been a part of journalism (Hamilton, 2016). For example, ethnographer and sociologist Gaye Tuchman (1978) first engaged with the ‘hybrid’ context of the television newsroom in the 1970s, unpacking its use of sound, moving images, still images, and lighting in relation to the traditional newspaper newsroom, which she had studied for her 1969 dissertation research. That ten-year production study relied upon the direct observation of news workers, editors, and their workplaces and led her to the powerful conclusion that journalism was in fact socially constructed or ‘made’ (Tuchman, 1969). She would develop her thinking about the news across media in her book Making news: A study of the construction of reality in 1978. Her work remains a model of scholarly engagement with journalism and its various platforms and practices even today.

Abstract:
AbstractCollaborative journalistic investigations rose to new prominence with the Panama Papers (2016) and Paradise Papers (2017) projects, both of which involved enormous amounts of data shared amongst an international network of journalists who coordinated their analyses. Whereas many are familiar with these cross-national collaborations when they are led by the International Consortium of Investigative Journalists, for example, it is less widely recognised that similar processes have been undertaken among local communities and cities as well. As discussed in the introduction to Part 2, Chadwick (2017, p. 4) highlights the ‘hybrid media system’ wherein older (more traditional) norms and practices merge with newer ones, and vice versa. While existing global journalistic collaborations inspired the founding of the Bureau Local, its collaborators are somewhat different from those involved in larger efforts. Instead of relying upon journalists from traditional legacy media organisations for such cross-national collaborations (Carson, 2020; Reese, 2021), the Bureau Local engages both professional and amateur reporters from many walks of life for its diverse activities.

Abstract:
AbstractIn this chapter, we focus on how investigative cross-border collaboration has arisen and developed in the digital era by drawing upon our relatively unprecedented access to several news workers at the Forbidden Stories organisation in Paris during its formative phase. This collaborative network grew out of the desire of a professional journalists’ collective to defend their freedom of speech following the Charlie Hebdo terror attack in 2015. Forbidden Stories seeks to protect and redistribute investigative projects where the journalists who initiated them are either imprisoned or endangered and does this by organising transnational and investigative collaborations in Europe and, more recently, in a broader Global North and Global South context. We conducted our interviews with informants at the organisation, as well as some of its networks, in 2018 and 2019. We were especially interested in the hybrid aspects of these global collaborations with respect to technology, culture-specific modes of communication, and professional practices and standards. Rather than perpetuating the fraught divide and binaries between ‘mainstream and alternative, digital and non- or pre-digital journalism’ (Witschge et al., 2016, p. 2), we studied the ways in which they mixed and combined various methods that led to the common goal of holding power to account around the world.

Abstract:
Hybrid vigor is the leading concept that rules crops breeding for almost a century. Yet, the exact mechanism that underlies heterosis is not clear. Over dominance interaction between alleles is one of the possible explanations. Our preliminary results indicated that severe developmental mutations at the heterozygous state have significant potential to improve plant performance. This led us to propose the ‘ODO breeding method’ that is based replacing a parental line of a successful hybrid with its mutated from to improve hybrid performance. Our BARD research challenged this method in three crop systems: maize, tomato and melon. In maize we could not detect any effect of mutant heterozigosity on yield or yield components when hybrids were tested however when we analyzed the effect of heterozigosity in mutant genes at B73 genetic background we could detect ODO in yield components using certain mutants. Our results indicate that the potential of utilizing the ODO Breeding Method for maize remains unclear. In tomato we overcame technical problems we faced in creating an EMS mutation library in indeterminate glasshouse tomatoes and now we have in our hands advanced material to study the putative ODO hybrids. We transferred some of the promising ODO mutations from M82 to indeterminate glasshouse tomatoes and putative ODO hybrids are ready to be evaluated this winter. In addition, we tested the effect of In melon we compared putative ‘ODO hybrids’ with their isogenic hybrids lacking the mutant allele and our results indicated a potential for the ODO breeding method to improve yield, fruit number per plant, and carotenoids content. Additional experiments are required to estimate better the expected success percentage of the ODO breeding method in melon so that it will become a recommended practice for improving hybrid performance. Based on our results we can't yet recommend the 'ODO breeding method' as a general tool to improve hybrid performance and more efforts are necessary to evaluate the percent of success of this method. The increased carotenoid content we found in association with CRTISO heterozygosity is promising and additional experiments are currently being performed to characterize this finding.

Abstract:

Abstract:
This paper introduces the Adaptable Macroeconomic Extension for Sustainability analysis (AMES). AMES is a multi-sector, demand-led, structuralist model designed to provide consistent economic drivers to the widely used Low Emissions Analysis Platform (LEAP). The focus is on low-emission development strategies in low- and middle-income countries. Together, LEAP and AMES form a hybrid energy-economy model that combines two approaches: bottom-up energy-systems analysis and top-down macroeconometric assessments. Because of its focus on low- and middle-income countries, AMES can simulate structural change. Moreover, unlike most macroeconomic models used for energy analysis, AMES exhibits hysteresis, in which, for example, an energy investment programme can lead to persistent, positive impacts on GDP and employment. An open-source tool hosted on GitHub, AMES is a flexible model designed to be adapted for specific needs and studies.

Gur, Amit, Edward Buckler, Joseph Burger, Yaakov Tadmor, and Iftach Klapp. Characterization of genetic variation and yield heterosis in Cucumis melo. United States Department of Agriculture, January 2016. http://dx.doi.org/10.32747/2016.7600047.bard.

Abstract:
Project objectives: 1) Characterization of variation for yield heterosis in melon using Half-Diallele (HDA) design. 2) Development and implementation of image-based yield phenotyping in melon. 3) Characterization of genetic, epigenetic and transcriptional variation across 25 founder lines and selected hybrids. The epigentic part of this objective was modified during the course of the project: instead of characterization of chromatin structure in a single melon line through genome-wide mapping of nucleosomes using MNase-seq approach, we took advantage of rapid advancements in single-molecule sequencing and shifted the focus to Nanoporelong-read sequencing of all 25 founder lines. This analysis provides invaluable information on genome-wide structural variation across our diversity 4) Integrated analyses and development of prediction models Agricultural heterosis relates to hybrids that outperform their inbred parents for yield. First generation (F1) hybrids are produced in many crop species and it is estimated that heterosis increases yield by 15-30% globally. Melon (Cucumismelo) is an economically important species of The Cucurbitaceae family and is among the most important fleshy fruits for fresh consumption Worldwide. The major goal of this project was to explore the patterns and magnitude of yield heterosis in melon and link it to whole genome sequence variation. A core subset of 25 diverse lines was selected from the Newe-Yaar melon diversity panel for whole-genome re-sequencing (WGS) and test-crosses, to produce structured half-diallele design of 300 F1 hybrids (MelHDA25). Yield variation was measured in replicated yield trials at the whole-plant and at the rootstock levels (through a common-scion grafted experiments), across the F1s and parental lines. As part of this project we also developed an algorithmic pipeline for detection and yield estimation of melons from aerial-images, towards future implementation of such high throughput, cost-effective method for remote yield evaluation in open-field melons. We found extensive, highly heritable root-derived yield variation across the diallele population that was characterized by prominent best-parent heterosis (BPH), where hybrids rootstocks outperformed their parents by 38% and 56 % under optimal irrigation and drought- stress, respectively. Through integration of the genotypic data (~4,000,000 SNPs) and yield analyses we show that root-derived hybrids yield is independent of parental genetic distance. However, we mapped novel root-derived yield QTLs through genome-wide association (GWA) analysis and a multi-QTLs model explained more than 45% of the hybrids yield variation, providing a potential route for marker-assisted hybrid rootstock breeding. Four selected hybrid rootstocks are further studied under multiple scion varieties and their validated positive effect on yield performance is now leading to ongoing evaluation of their commercial potential. On the genomic level, this project resulted in 3 layers of data: 1) whole-genome short-read Illumina sequencing (30X) of the 25 founder lines provided us with 25 genome alignments and high-density melon HapMap that is already shown to be an effective resource for QTL annotation and candidate gene analysis in melon. 2) fast advancements in long-read single-molecule sequencing allowed us to shift focus towards this technology and generate ~50X Nanoporesequencing of the 25 founders which in combination with the short-read data now enable de novo assembly of the 25 genomes that will soon lead to construction of the first melon pan-genome. 3) Transcriptomic (3' RNA-Seq) analysis of several selected hybrids and their parents provide preliminary information on differentially expressed genes that can be further used to explain the root-derived yield variation. Taken together, this project expanded our view on yield heterosis in melon with novel specific insights on root-derived yield heterosis. To our knowledge, thus far this is the largest systematic genetic analysis of rootstock effects on yield heterosis in cucurbits or any other crop plant, and our results are now translated into potential breeding applications. The genomic resources that were developed as part of this project are putting melon in the forefront of genomic research and will continue to be useful tool for the cucurbits community in years to come.
