Abstract:
Ribosomal stalk proteins are known to play important role in protein synthesis. The ‘stalk’, an extended structure on the large subunit of the ribosome is composed mainly of two to three dimers of L12 and one L10 protein, which forms the base of the stalk. In E. coli, four copies of L12 molecules exist as dimer of dimers forming the pentameric L8 complex together with L10. This thesis is a collection of four interlinked studies on the structure, function and application of the ribosomal stalk protein L12. In the first study, we have mapped the interaction sites of the four major translation GTPase factors (IF2, EF-Tu, EF-G & RF3) on L12 molecule using heteronuclear NMR spectroscopy. Surprisingly, all these factors produced an overlapping interaction map spanning two α-helices on the C terminal domain of L12, thereby suggesting a general nature of the interaction between L12 and the GTPase factors. L12 is known to stimulate GTPase activity of the elongation factors EF-Tu and EF-G. Here, we have clarified the role of L12 in IF2 mediated initiation of protein synthesis. Our data suggest that rapid subunit association requires a specific interaction between the L12 protein on the 50S and IF2·GTP on the 30S preinitiation complex. We have also shown that L12 is not a GAP for IF2 and GTP hydrolysis triggers IF2 release from the 70S initiation complex. The next question we have addressed is why multiple copies of L12 dimer are needed on the ribosome. For this purpose, we created a pure E. coli strain JE105, where the terminal part of rplJ gene coding for the binding site of one L12 dimer on protein L10 was deleted in the chromosomal locus. Using ribosomes with single L12 dimer we have observed that the rate of the initiation and elongation involving IF2 and EF-G gets most compromised, which in turn decreases the growth rate of the bacteria.  This study also indicates that L12 can interact with different GTPase factors in a specialized manner. Lastly, we have developed an application making advantage of the multiple L12 dimers on the ribosome. By inserting a (His)6-tag at the C-terminus of the L12 protein we have created a novel E. coli strain (JE28), where all ribosomes are tetra-(His)6-tagged. Further, we have developed a single step method for purification of the active (His)6-tagged ribosomes from JE28.

Abstract:
Sloshing phenomena could seriously damage tank structures and reduce its lifetime. On the one hand, studies directly recommend the use of baffles to solve these problems, nevertheless on the other hand the existence of small tanks or plastic tanks without baffles confuse and complicate the case. The first aim in this thesis is to clarify the necessity of baffles for a particular diesel tank L120 H-Generation in Volvo front loaders. Then, the second aim is to improve the existing design. Four configurations are proposed and checked independently. Experiments in the lab, FEM static stresses analyses and vibrational simulations are done in order to fulfill the requirements. The conclusion of this thesis is that the dissipation of energy is highly recommended, so having an oblique baffle with holes could be a good way to reduce the sloshing and extend the lifetime of the tank.

Abstract:
Interdiffusion in multicomponent-multiphase alloys is commonly encountered in many materials systems. The developments of multicomponent-multiphase alloys require control of microstructure through appropriate heat treatment, involving solid-state transformations, precipitation processes, and surface modification, where the interdiffusion processes play a major role. In addition, interdiffusion processes often control degradation and failure of these materials systems. Enhanced performance and reliable durability always requires a detailed understanding of interdiffusion. In this study, ternary and quaternary interdiffusion in Ni-Cr-X (X = Al, Si, Ge, Pd) at 900[degrees]C and 700[degrees]C, Fe-Ni-Cr-X (X = Si, Ge) at 900[degrees]C, and Ni3Al alloyed with Ir, Ta and Re at 1200[degrees]C were examined using solid-to-solid diffusion couples. Interdiffusion fluxes of individual components were calculated directly from experimental concentration profiles determined by electron probe microanalysis. Moments of interdiffusion fluxes were examined to calculate main and cross interdiffusion coefficients averaged over selected composition ranges from single diffusion couple experiments. Consistency in the magnitude and sign of ternary and quaternary interdiffusion coefficient were verified with interdiffusion coefficients determined by Boltzmann-Matano analysis that requires multiple diffusion couples with intersecting compositions. Effects of alloying additions, Al, Si, Ge and Pd, on the interdiffusion in Ni-Cr-X and Fe-Ni-Cr-X alloys were examined with respect to Cr2O3-forming ability at high temperature. Effects of Ir, Ta and Re additions on interdiffusion in Ni3Al were examined with respect to phase stability and site-preference. In addition, a numerically refined approach to determine average ternary interdiffusion coefficients were developed. Concentrations and moments of interdiffusion fluxes are employed to generate multiple combinations of multicomponent interdiffusion coefficient as a function of moments. The matrix of multicomponent interdiffusion coefficients corresponds to the lowest order of the moment. It yields real and positive eigen values which provides reliable average interdiffusion coefficients for the selected composition range.

Abstract:

Abstract:
Poly(A)⁺ mRNA isolated from Nicotiana tabacllm (cv. Petite havana) leaves was used to prepare a cDNA library in the expression vector Agtll. The library was screened with antibodies raised against proteins of chloroplast 50S ribosomal subunits. Full length cDNAs for three nuclear-encoded tobacco chloroplast large ribosomal subunit proteins were identified and sequenced. The deduced protein sequences are homologous to E. coli ribosomal proteins L12 (involved in GTP hydrolysis), L24 (a ribosomal RNA binding protein) and L27 (a constituent of peptidyltransferase ). The full-length cDNA encoding tobacco chloroplast ribosomal protein L12 is 773 nucleotides long, and encodes a mature protein of 133 amino acids and a transit peptide of 53 amino acids. The amino terminus of the mature protein was confirmed by protein sequencing of the first 12 amino acids. The deduced amino acid sequence of tobacco L12 protein has a high degree of identity with chloroplast ribosomal protein L12 of spinach (70%) and E. coli (51 % ). A full-length cDNA encoding tobacco chloroplast ribosomal protein L24 is 862 nucleotides long and encodes a mature protein of 157 amino acids and a putative transit peptide of 30 amino acids. The deduced amino acid sequence of tobacco L24 protein has a high degree of identity with chloroplast ribosomal protein L24 of pea (73%) and E. coli (35%). The fusion protein from the clone coding the tobacco L24 ribosomal protein was bound to nitrocellulose filters and used as affinity matrix to purify the antibody to the L24 protein. Monospecific antibody to L24 was used to identify, by Western blotting, the L24 ribosomal protein among purified proteins of the large subunit of the chloroplast ribosome. A full-length eDNA encoding tobacco ribosomal protein L27 is 882 nucleotides long and encodes a mature protein of 128 amino acids and a putative transit peptide of 51 amino acids. The deduced amino acid sequence of tobacco L27 protein has a high degree of identity with E. coli ribosomal protein L27 (64%) in the overlapping region between the two proteins. Besides the transit peptide, both ribosomal proteins L24 and L27 sequences have a carboxyl-terminal extension. Using Northern blot analysis, unique full size cytoplasmic mRNAs were observed for the three different proteins. For each of the three proteins (L12, L24, L27), at least two cDNAs with identical coding sequence and different 3'-non-coding sequences were identified. Southern blot analysis of genomic DNA indicated the presence of more than one gene for each of the three proteins. Furthermore, genomic clones likely to represent two different genes were isolated for tobacco ribosomal protein L27.

Bea, Joo-eun. "Generation of Baculovirus-Brucella Abortus Heat Shock Protein Recombinants; Mice Immune Responses Against the Recombinants, and B. Abortus Superoxide Dismutase and L7/L12 Recombinant Proteins." Diss., Virginia Tech, 1999. http://hdl.handle.net/10919/26244.

Full text
Abstract:
Brucella abortus is capable of resisting the microbicidal mechanisms of phagocytic cells and growing within phagocytic cells, usually macrophages. B. abortus, like several other intracellular bacteria responds to the hostile environment in macrophages by producing heat shock proteins (HSPs) which are induced by environmental stresses. Bacterial HSPs are very immunogenic, eliciting both cellular and humoral immune responses in the infected host. The significance of host cellular and protective immune responses directed against these proteins is currently unresolved. Baculovirus recombinants were generated in Sf9 insect cells for B. abortus HSPs and the protein expression was optimized. Humoral (Western blot), cell mediated (CMI, IFN-g- release by splenocytes, and CD3+CD4+, CD3+CD8+ T cell/ total splenocytes ratios) and protective immune responses of BALB/c mice (challenge with virulent B. abortus 2308) against these recombinants, against B. abortus superoxide dismutase (SOD) and ribosomal L7/L12 proteins, inoculated alone or in various combinations with complete Freund's, Ribi and recombinant IL-12 as adjuvants, were analyzed. Vaccinia virus-GroEL recombinant as priming immunogen, followed by baculovirus-GroEL-Ribi booster, was explored. Androstenediol, an immune up-regulator, was tested for its ability to induce resistance against challenge. None of the mice inoculated with individual, divalent or trivalent HSP-expressing Sf9 cells combined with Freund's were protected against challenge and the Sf9 cell-induced response masked the recombinant protein-specific CMI responses. Recombinant HSPs were purified and combined with Ribi. Although significant IFN-g release was induced by immunization with the HtrA-Ribi combination, no mice were protected against challenge. Priming with vaccinia virus-GroEl recombinant and boosting with purified baculovirus-GroEL protein-Ribi combination did not induce protection. Androstenediol did not enhance in vivo resistance to challenge. IL-12 alone did not activate splenocytes but induced significant IFN-g release in mice when combined with killed B. abortus RB51 vaccine, purified recombinant HtrA or purified SOD proteins, or L7/L12 expressing Escherichia coli cells. Significant protection was induced by SOD combined with IL-12. No correlation was seen between IFN-g release by splenocytes and protection against challenge in the SOD/IL-12-immunized mice. The results suggest that B. abortus HSPs are not highly immunogenic in mice and though various immune responses may be induced by one or another HSPs, protective immune response, unfortunately, is not among them. The results of this study reflect the difficulties in experimenting with immune responses against single or a limited number of recombinant B. abortus proteins. This is particularly true when the task includes induction of a protective immune response and finding significant correlation between different types of immune response assays.

Abstract:
Exposure to ionizing radiations (IR), like in radiotherapy, affects hematopoietic stem cell (HSC) integrity and function. As a consequence, IR is associated with the development of therapy-related myeloid malignancies such as myelodysplastic syndromes (MDS) and secondary acute myeloid leukemias. Therefore, studying the molecular mechanisms that contribute towards stress-induced HSC loss of function, could help identify patients at risk and eventually find new strategies to prevent these diseases. Our team has recently uncovered a new mechanism responsible for murine HSC loss of function upon IR that involves L1Md, the young and active subfamilies of Long Interspersed Elements LINE-1. We showed that L1Md expression is increased following IR and that this leads to an accumulation of DNA damage and HSC defects. We have also shown that thrombopoietin (TPO), a niche HSC cytokine involved in self-renewal, prevents IR-induced HSC loss of function, accumulation of DNA damage and L1Md derepression.Microarray analysis had shown that TPO induced an enrichment of IFN-I signaling genes in HSCs, many of which are viral restriction factors. At the beginning of my PhD I was involved in a study that showed that TPO controlled L1Md expression via this signaling pathway. These results were published in J Exp Med in 2018, in an article in which I am co-first author.L1Md are recognized as major contributors of gene regulatory networks. Their expression is tightly regulated by epigenetic mechanisms, such as the repressive histone mark H3K9me3.The main objectives of my PhD project are thus to:1. Understand the mechanisms by which IR affects HSC epigenetics, and in particular heterochromatin.2. Determine if TPO, via its IFN-like signaling, may regulate L1Md repression through epigenetic mechanisms.3. Determine if, and how, L1md expression may impact HSC gene expression. We perfomed ChIP-qPCR experiments on HSCs one month post IR, and found that L1Md derepression is linked to a decreased H3K9me3 enrichment at their promoters, which is prevented by TPO. These results where further confirmed by ChIPseq experiments that showed that a vast majority of L1Md loci showed a reduced H3K9me3 enrichment upon IR compared to the non-irradiated condition, and that this was prevented by TPO. This was not the case for older retroelement subfamilies, such as the Lx5, or for endogenous retroviruses (ERV). RNA-seq data showed that IR strongly deregulates the HSC transcriptome. These effects are prevented by TPO injection 1h prior to IR. We also show that genes repressed upon IR, and not in the IR+TPO condition, are significantly more prone to contain an L1Md in their introns than by chance (p<0.05). This is specific for the L1Md family and for genes that are downregulated upon IR. Some of these genes are involved in oncogenesis or HSC function. IR induces a loss of the HSC signature. Interestingly, 55% of the genes belonging to the HSC signature and that are repressed upon IR contain an L1Md in their introns. The human orthologous of 75% of the genes repressed upon IR and hosting an L1Md, also host young human and primate L1, suggesting a conserved functional role of young L1 in regulating hematopoietic gene expression. We have analyzed in more details several target genes, and validated a decreased expression upon IR that is accompanied by a loss of H3K9me3 at their respective intronic L1Md.These results show for the first time a link between IR and HSC epigenetics, and suggest a role for L1Md in regulating hematopoietic gene expression

Briglauer, Wolfgang, Georg Götz, and Anton Schwarz. "Margin Squeeze in Fixed-Network Telephony Markets - competitive or anticompetitive?" Forschungsinstitut für Regulierungsökonomie, WU Vienna University of Economics and Business, 2010. http://epub.wu.ac.at/3070/1/wp13.pdf.

Abstract:
This paper looks at the effects of different forms of wholesale and retail regulation on retail competition in fixed network telephony markets. We explicitly model two asymmetries between the incumbent operator and two entrants: (i) While the incumbent has zero marginal costs, the entrant has the wholesale access charge as (positive) marginal costs; (ii) While the incumbent is setting a two-part tariff at the retail level (fixed fee and calls price), the entrant can only set a linear price for calls. We model the product of the incumbent as horizontally differentiated from the products of the entrants who are homogenous and do not have any market power. Competition from other infrastructures such as mobile telephony or cable is modelled as an "outside opportunity" for consumers. We find that entrants without market power might be subject to a margin squeeze if the wholesale access price is set at average costs and competitive pressure from other infrastructures increases. Product differentiation, however, prevents market foreclosure. We argue that a wholesale price regulation at average costs is not optimal in such a situation and discuss retail-minus and deregulation as potential alternatives. (author's abstract)

Abstract:

In Taguchi’s parameter design, the optimal parameter levels are found by maximizing the signal-to-noise ratio of the quality characteristic. In this research, it is assumed that (1) the quality characteristic is normally distributed (2) the mean and standard deviations of all treatment combinations are equal. Thus, the alpha risk is that some factors are misidentified as significant factors. The purpose of this research is to investigate the alpha risk of Taguchi method for L12 by simulation. The results show that the alpha risk is very high for this orthogonal array.

ABSTRACT The intermetallic alloy Al3Ti is attractive for high temperature application due to its low density, good oxidation resistance, high specific strength and elastic modulus. However, because the crystal structure of Al3Ti is a complex D022 structure, it has nearly nil ductility at low temperature. One of the methods to improve its low temperature ductility is to add third transition elements to the Al3Ti intermetallics to transform its crystal structure into simpler L12 structure. This research was to synthesize L12 (AlXM1-X)3Ti (M=Cr, Ni, Cu) powders from pure elements of Al-Cr-Ti, Al-Ni-Ti and Al-Cu-Ti powder mixtures by mechanical alloying technique. The results showed that ball-milling of adequate compositions of Al-Cr-Ti, Al-Ni-Ti and Al-Cu-Ti powder mixtures could all create L12 (AlXM1-X)3Ti powders. However, there is a lower limit to the third element addition. If the amount added is lower than this limit, no L12 (AlXM1-X)3Ti phase can be produced directly from mechanical milling. Even though no L12 (AlXM1-X)3Ti phase was found in those powder mixtures in which the third element added is below the limit, small amount of L12 (AlXM1-X)3Ti phase still could be detected in the annealed powder mixtures. It was found that Cr is a more potent element to stabilize L12 (AlXM1-X)3Ti phase than Ni. With increasing milling times, the grain size decreases and internal strain increases for the Al-Cr-Ti, Al-Ni-Ti milled powders. For the two compositions Al60Cu15Ti25, Al62.5Cu12.5Ti25 in Al-Cu-Ti system, internal strain is the smallest and grain size is bigger when milling was proceeded to 7 hours. This resulted from the new L12 (AlXCu1-X)3Ti phase formation at this milling time. Because in this research stearic acid were used to add to the blended powder mixtures, no excessive welding was observed and the particle sizes decreased with the milling times. The free enthalpies of the concentrated solid solution and amorphous phase were estimated from the Miedema model. The calculated values indicated that for all composition ranges in the binary Ti-Cr system, the formation enthalpies of solid solution are lower than those of the amorphous phase. This implies that Ti-Cr solid solutions are more stable than the corresponding amorphous phases. For Al-Ni, Ti-Ni, Al-Cr and Al-Ti systems, the formation enthalpies of amorphous phase close to the middle region of composition are lower, indicating that in these composition ranges amorphous phases are more stable.

Rhizopus oryzae aspartic protease is the endopeptidase that depends on aspartic acid residues for their catalytic activity. The intensity of the bitterness is proportional to the number of hydrophobic amino acids and basic amino acids in the hydrolysate. Rhizopus oryzae aspartic protease has a high specificity for hydrophobic amino acids and hence has a great potential for debittering. In this study, we aimed to determine the X-ray crystallographic structure of aspartic protease from Rhizopus oryzae. Crystals grew in the conditions using 25 % PEG MME 2000, 0.2 M ammonium sulfate, 0.1 M sodium-acetate (pH 4.2) as precipitant at 20 ℃. Crystals diffracted beyond a resolution of 1.1 Å and were found to belong to space group P41212, with unit-cell parameters of a=b=68.8 Å, c=132.2 Å, α=β=γ=900. Attempts to solve the phases with heavy-atom soaking using the multiple-wavelength anomalous diffraction (MAD) method were nonetheless failed. This structure was later solved by Jai-shin Liu with molecular replacement method. The other crystallization studies were focused on ribosomal protein L7/L12 of Helicobacter pylori (HP1199) and citrate synthase of Corynebacterium glutamicum. Needle-like crystals of HP1199 were obtained that lacked diffraction, while citrate synthase is still under crystallization trails.
