Abstract:
Abstract Biochemical demands constrain the range of amino acids acceptable at specific sites resulting in across-site compositional heterogeneity of the amino acid replacement process. Phylogenetic models that disregard this heterogeneity are prone to systematic errors, which can lead to severe long-branch attraction artifacts. State-of-the-art models accounting for across-site compositional heterogeneity include the CAT model, which is computationally expensive, and empirical distribution mixture models estimated via maximum likelihood (C10–C60 models). Here, we present a new, scalable method EDCluster for finding empirical distribution mixture models involving a simple cluster analysis. The cluster analysis utilizes specific coordinate transformations which allow the detection of specialized amino acid distributions either from curated databases or from the alignment at hand. We apply EDCluster to the HOGENOM and HSSP databases in order to provide universal distribution mixture (UDM) models comprising up to 4,096 components. Detailed analyses of the UDM models demonstrate the removal of various long-branch attraction artifacts and improved performance compared with the C10–C60 models. Ready-to-use implementations of the UDM models are provided for three established software packages (IQ-TREE, Phylobayes, and RevBayes).

Abstract:
This work aims to look at the thought motives of Anna Hogenová, leading primarily to an understanding of the meaning of the virtue called Areté. Aretes as abilities in an individual, concrete situation to capture the whole, one that is not conceptually definable and does not prove to be a verifiable being. The path to understanding such a whole begins with René Descartes and the subsequent emergence of the phenomenology of Edmund Husserl, followed by Heidegger, who demonstrates the possibility of capturing the whole in the so-called moods. In Patoček's understanding of the whole, we already see a direct connection with Hogenová, who claims that these are precisely the units that have been forgotten today, even thanks to empirical science. Areté is also introduced in the context of education, where its purpose, according to Hogenová, should be to bring to the whole. In addition to the central motif, the work also tries to capture the philosopher with its main themes, such as the issue of the beginning or the need to live life from its own source. Abstract:
This work that called How to orientate social relationships in the crisis period? is concerned with works of three chosen authors of European philosophical phenomenological tradition in the twentieth and twenty-first centuries. They are Zygmunt Bauman (Pole), Byung-Chul Han (Korean living in Europe for longer time) and Anna Hogenová (Czech). This work has built according to uniform scheme for all three authors. It presents their life and work shortly then presents their ideas and conceptions in a longer face. It also presents response of their works by chosen authors from The Czech Republic and foreigners. Important ideas and conceptions have to serve as a possible way in a help for social work and also for description, analysis, possible development and solution of problems that arise in the crisis period or - as well as told with Bauman - in liquid times. This work has written i terms of Christian Crisis and Pastoral Work - Diaconia so it contents also reference to this subject of study. This work derives from works of three main authors and from works of next ones, too. An important part is a work with Holy Scripture.
