Few-atom silver clusters are fluorophores with a set of attractive properties including sub-nanometer size, high quantum yield and large Stokes shift. Sharing high photostability with semiconductor quantum dots but being of much smaller size, lacking blinking and with expected lack of toxicity, they are especially attractive for biological imaging, down to single molecules. No less promising are their applications in chemical sensing and biosensing as well as for molecular optic and electronic devices on a single molecular level. We demonstrate that it is not a unique property of water that can provide the formation and stability of silver clusters. They can be produced on photoreduction in different organic solvents using the same polymeric template. Unique photophysical properties of these clusters share both similarities and differences to that of organic dyes. Differents clusters mixtes trinucleaires a un ou deux ligands bis(diphenyl)phosphinomethane (dppm) de curs fer-bis platine, platine-bis fer ou palladium-bis fer, sont obtenus par reaction de complexes mononucleaires du platine ou du palladium au degre d'oxydation deux avec des mono- ou dianons carbonylates du fer. Ces reactions ont egalement ete etudiees avec certaines phosphines tertiaires monodentes. Le tetracarbonylferrate disodique reagit avec les composes dinucleaires a deux ligands dppm, palladium-palladium ou platine-palladium pour former selectivement le cluster trinucleaire correspondant a deux ligands dppm. Parmi ceux-ci, le cluster de cur fer-palladium-platine presente une isomerisation remarquable due a la migration d'un ligand dppm autour du squelette metallique. In this thesis we present the results of our simulation studies of iron sulphide minerals, with focus on bulk, surface and cluster chemistry. DFT+U calculations were employed to study the mineral greigite (Fe3S4), which has important implications in Origin of Life theories. Using a combination of DFT and Monte Carlo methods, we were able to explore the probable cation distribution of Ni-doped greigite over the two available lattice sites (tetrahedral and octahedral) at varying concentrations, as well as calculate the enthalpy of mixing and thus deduce at what concentration of Ni this mineral would be most stable. Results showed that within the lattice, site occupation by Ni will be concentration-dependent, whilst violarite, FeNi2S4, is likely to be the most stable (Fe,Ni)S phase. The (001), (011), and (111) surfaces of violarite, both naked and in the presence of water, were investigated next, using a combination of DFT-D2+U methods. The (001) was found to be the most stable surface, whilst the (011) the most reactive with respect to water. The adsorption and dissociation of water on the surfaces also revealed a synergistic effect, whereby the adsorption of one water has a conducive effect on the adsorption of the next. CPMD simulations were then conducted on the following hydrated ions: Fe2+, Fe3+ and S2-, and on the following systems, FexSy (x,y≤ 4), to investigate the structural and dynamical properties in water. Calculation of the Gibbs free energies (ΔGaq) revealed that the formation of FexSy clusters with x,y ≤2 will not only be in competition with the formation of iron hydroxides, but is also temperature-dependent.

FeS clusters are ancient prosthetic groups, widely diffused in almost all living beings in which they are involved in several fundamental metabolic pathways, including redox reactions, electron transfer, enzyme catalysis and many other functions. This assortment is reflected in the presence of several FeS clusters with different structures, from the simple rhombic 2Fe2S and cubic 4Fe4S clusters, to the highly complex 2Fe[4Fe4S] H-cluster (metal cofactor of [FeFe]-hydrogenases). Distinct biosynthetic pathways for the assembly of different FeS clusters exist, in both prokaryotic and eukaryotic microorganisms. In general, these are rather complex processes carried out by many proteins interacting with each other. While keeping some key peculiarities, these systems are highly conserved in terms of action strategy, which can be generally divided in two main steps: the assembly of the metal cofactor on a scaffold protein, and the subsequent transfer of the de novo generated FeS cluster from the scaffold to the acceptor apoprotein, which is eventually converted into the mature active holoprotein. Both steps require key scaffold proteins, that must be able to dynamically interact with the biosynthetic partners as well as with a combination of several chaperones and co-chaperones which participate into the final transfer of the prosthetic group to the recipient FeS protein. Thus, the structural features of scaffold proteins allowing their interactions with all the functional partners are key points. However, for many of these fundamental proteins a clear structure-function relationship characterization is missing, and a complete characterization of the whole complex multistep molecular pathways in which they are functionally involved need a deeper investigation. In this PhD thesis, two different FeS clusters biosynthetic systems have been studied: in Chapter 1), the [FeFe]-hydrogenases maturation system and in Chapter 2), the human mitochondrial FeS clusters biosynthetic system. Chapter 1) [FeFe]-hydrogenases are FeS proteins that in several prokaryotes as well as in unicellular green algae catalyze the reversible reduction of protons to hydrogen gas. Thus, they received an increasing attention for potential technological applications in the field of biological production of clean and renewable fuel. A specific and highly conserved biosynthetic system is required to assemble the complex [FeFe]-hydrogenases FeS cluster, the so-called H-cluster, which is composed by a 4Fe4S center linked to a 2Fe subcluster coordinated by CO and CN- ligands as well as to a bridging dithiolate. Despite the high complexity of this cofactor, its biosynthesis and transfer is carried out by only three specific proteins, working in combination with the FeS cluster housekeeping biogenesis machinery: HydE and HydG assemble the H-cluster on the scaffold protein HydF, a small GTPase which also drives the delivery of the complete cluster to the target apohydrogenase. Thus, HydF plays a central double role of FeS cluster scaffold and carrier protein in [FeFe]-hydrogenases maturation. Although several molecular and functional data have been obtained since the discovery of the HydE/HydF/HydG machinery, the whole biosynthetic process is still not completely characterized. The crystal structure of a recombinant HydF apoprotein was solved in my laboratory and suggested useful molecular insights into the protein function. On the other hand, several open issues remained, including the specific role of the HydF GTPase domain, which is essential for the [FeFe]-hydrogenase maturation and activation. Chapter 2). In mammals, FeS clusters are mainly present and synthetized in mitochondria. Their assembly is performed by a complex and highly conserved system involving several proteins. Among them, ISCU is the scaffold upon which FeS clusters are assembled at the so called SDU, which also includes the desulfurase NFS1, the accessory protein ISD11, and frataxin (FXN). FXN is an iron-binding protein (Fe2+ and Fe3+) whose specific role in this biosynthetic pathway is still controversial, as it was first proposed to be the iron donor of the process, and then an allosteric activator of the SDU complex. In humans, defects of both ISCU or FXN lead to diseases with distinct clinical phenotypes but similar cellular and biochemical features. Decreased levels of ISCU mitochondrial isoform caused by a point mutation of the ISCU gene lead to a rare myopathy with lactic acidosis (ISCU myopathy); decreased levels of FXN, due to an abnormal expansion of GAA trinucleotide repeat in the FXN gene, cause Friedreich’s Ataxia (FRDA), a neurodegenerative disorder. Cellular hallmarks of both diseases are compromised respiration, mitochondrial iron overload and increased sensitivity to oxidative stress, and for both a specific therapy is still missing. This may be due, at least in part, to an incomplete characterization of the pathway(s) in which these proteins are involved, and in particular it is worth to note that FXN is a protein still looking for a function. Based on these premises, I focused the work of my PhD on these two open issues by taking advantage, in both cases, of a combination of biochemical and spectroscopic approaches to assess structural features of 1) HydF GTPase domain and 2) FXN, both alone and in binary complex with the scaffold ISCU. In particular, to explore the HydF protein and its structural response to GTP binding, in collaboration with Prof. Carbonera (Department of Chemical Sciences Padova, University of Padova), I exploited an advanced spectroscopic technique, EPR (Electron Paramagnetic Resonance), that is the ultimate technique for the study of FeS proteins; to characterize into detail the FXN-ISCU direct interaction, I applied the two-dimensional NMR (Nuclear Magnetic Resonance) technique, in collaboration with Prof. Bellanda (Department of Chemical Sciences, University of Padova). Chapter 1). I carried out in vitro spectroscopic studies to characterize the HydF GTPase domain. The obtained results allowed me to conclude that HydF can be considered as a novel member of the K+-dependent GTPases. Thus, these proteins may have a larger spread of functions than supposed before. HydF could be a molecular switch undergoing significant structural modifications upon GTP binding, as other members of the same family. Moreover, diffuse conformational changes due to GTP binding were detected, and this could be pivotal for dynamic structural and functional interactions with the other proteins involved in [FeFe]-hydrogenase maturation and activation. Starting from this discovery, it will be possible to model the GTP-bound state of HydF, an important structural information which was missing in the X-ray structure of the apoprotein previously solved in our laboratory. Chapter 2). I performed biochemical and spectroscopic analysis of human FXN, alone and in complex with ISCU, that allowed me to identify in FXN the residues involved in the binding of Fe3+/2+ and in its interaction with ISCU, which a confirmed to be iron-dependent. Then, since many FXN residues that I found to be involved in the direct interaction with ISCU are mutated in patients with variants of FRDA, I evaluated if and how these mutations can interfere with ISCU-FXN direct interaction and with its capability to bind iron. I found that FRDA-related frataxin variants in which mutations are located in ISCU-binding region do not affect frataxin iron-binding properties, while impairing both the interaction with ISCU and the ability to activate the SDU complex. Other FRDA related frataxin variants, instead, in which mutations are located in the iron-binding region or between the latter and ISCU-binding region, affect, as expected, the capability of FXN to bind iron while not completely impairing its interaction with ISCU. Moreover, these FXN variants keep a partial capability to activate SDU complex. Taken together, these results open new perspectives in the study of the mechanisms leading to FRDA variants, and give additional hints useful to clarify the physiological role of FXN as well as its contribution to the pathogenesis of Friedreich’s ataxia.<br>I gruppi di FeS sono gruppi protesici ancestrali, ampiamente diffusi in quasi tutti gli esseri viventi in cui sono coinvolti in diverse vie metaboliche fondamentali, tra cui reazioni redox, trasferimento di elettroni, catalisi enzimatica e molte altre funzioni. Questo assortimento si riflette nella presenza di numerosi cluster FeS con diverse strutture, dai semplici cluster rombici 2Fe2S e 4Fe4S cubici, al complesso cluster 2Fe [4Fe4S] H (cofattore metallico di [FeFe] -idrogenasi). Esistono percorsi biosintetici distinti per l'assemblaggio di diversi gruppi di FeS, sia nei microrganismi procarioti che negli eucarioti. In generale, questi sono processi piuttosto complessi realizzati da molte proteine ​​che interagiscono tra loro. Sulla base di queste premesse, ho focalizzato il lavoro del mio dottorato su questi due problemi aperti sfruttando, in entrambi i casi, una combinazione di approcci biochimici e spettroscopici per valutare le caratteristiche strutturali di 1) dominio GTPase di HydF e 2) FXN, entrambi soli e nel complesso binario con l'impalcatura ISCU. In particolare, per esplorare la proteina HydF e la sua risposta strutturale al legame GTP, in collaborazione con il Prof. Carbonera (Dipartimento di Scienze Chimiche di Padova, Università di Padova), ho sfruttato una tecnica spettroscopica avanzata, EPR (Electron Paramagnetic Resonance), cioè la tecnica definitiva per lo studio delle proteine ​​FeS; per caratterizzare in dettaglio l'interazione diretta FXN-ISCU, ho applicato la tecnica bidimensionale NMR (Nuclear Magnetic Resonance), in collaborazione con il Prof. Bellanda (Dipartimento di Scienze Chimiche, Università di Padova). Capitolo 1). Ho effettuato studi spettroscopici in vitro per caratterizzare il dominio GTPasico di HydF. I risultati ottenuti mi hanno permesso di concludere che HydF può essere considerato un nuovo membro delle GTPasi dipendenti da K +. Pertanto, queste proteine ​​potrebbero avere una più ampia diffusione di funzioni rispetto a quanto supposto prima. HydF potrebbe essere un interruttore molecolare sottoposto a significative modifiche strutturali sul legame GTP, come altri membri della stessa famiglia. Ho trovato che le varianti di fratassina FRDA-correlate in cui le mutazioni si trovano nella regione di legame ISCU non influenzano le proprietà di legame con ferro di fratassina, mentre compromettono sia l'interazione con ISCU e la capacità di attivare il complesso SDU. Altre varianti di fratassina legate a FRDA, invece, in cui le mutazioni sono localizzate nella regione di legame del ferro o tra quest'ultima e la regione legante ISCU, influenzano, come previsto, la capacità di FXN di legare il ferro senza compromettere completamente la sua interazione con ISCU. Inoltre, queste varianti FXN mantengono una capacità parziale di attivare il complesso SDU. Presi insieme, questi risultati aprono nuove prospettive nello studio dei meccanismi che portano alle varianti FRDA e forniscono ulteriori suggerimenti utili a chiarire il ruolo fisiologico di FXN e il suo contributo alla patogenesi dell'atassia di Friedreich.

The aim of this work was to unravel the molecular basis of the connection of mitochondrial and cytosolic FeS assembly. Following on from previous work showing that the mitochondrial ABC-transporter ATM3 is required for cytosolic FeS assembly (Bernard et al., 2009), one part of my project was to provide in-vivo evidence for the substrate of ATM3. I found that the mitochondrial glutathione pool in atm3 seedlings is shifted towards oxidation, indicating accumulation of oxidised glutathione. Furthermore I showed that ATM3 genetically interacts with two enzymes involved in persulfide metabolism (ETHE1, NFS1). This complemented invitro studies by Dr. Schaedler (Schaedler et al., 2014) who showed that oxidised glutathione is a preferred substrate and glutathione carrying additional S0 can be transported by yeast Atm1. To gather further insight into biosynthesis of the ATM3 substrate I investigated the role of a cytosolic and a mitochondrial glutaredoxin (GRXS17, GRXS15). Mutants had minor but specific effects on FeS enzymes and I concluded that the glutaredoxins are not generally involved in de-novo cluster assembly. Another approach was to identify unknown components of mitochondrial-cytosolic persulfide transport. I characterised two mutants with phenotypic resemblance to atm3 mutants. For one, I located a point mutation in the sequence of ATM3 leading to an amino acid exchange in the 6th transmembrane domain and showed that the ATM3 protein was lacking. The second line was a mutant of CNX2, a mitochondrial enzyme necessary for generation of the first MoCo intermediate cPMP. I found ATM3 protein breakdown in cnx2-2 and in a mutant of CNX5 which is involved in MoCo assembly and t-RNA thiomodification. ATM3 was previously suggested to export cPMP (Teschner et al., 2010). My findings give new evidence for a link between ATM3 and MoCo assembly.

Les complexes carbeniques fe#2(co)#7c(r)c(net#2) reagissent avec des ligands organiques insatures. Le passage nido-closo se fait sans modification du couplage. Dans le cas r=c#2r, la triple liaison libre permet de construire des complexes tetranucleaires. Le phosphaalcyne rcp conduit a un couplage c-p par insertion dans le carbene pontant. Avec les heterocumulenes x=c=y, deux types de comportement sont observes, soit une addition de la molecule intacte sur le complexe pour donner des derives de type metallacycle, soit une fragmentation de cette molecule suivie de l'insertion de l'un des fragments dans l'une des fonctions carbeniques. Lorsque, x=y=nc#6h#4me, ces deux possibilites ont ete mises en evidence. Dans le cas rn=c=y, le comportement depend de la nature de l'atome y. Si y=o, aucune fragmentation n'a ete observee. Si y=s ou se, les produits majoritaires resultent de la rupture de la liaison c=y suivie de l'insertion de l'atome y. Phn=s=o subit une double fragmentation, le fragment nitrene phn s'insere dans le carbene terminal, l'atome de souffre s'insere dans le carbene pontant. Ces differentes reactions conduisent a un ensemble de complexes qui tous sont decrits par la theorie psep. Ils s'inscrivent dans des deltaedres a n sommets. La disponibilite du doublet de l'azote du groupe net#2 modifie la geometrie attendue du complexe

Dans le cadre de ce travail de thèse, la polymérisation de type RAFT a été exploitée pour synthétiser des particules de latex magnétiques décorées de polymères stimulables. Cinq (co)polymères hydrophiles ont tout d'abord été préparés via la (co)polymérisation RAFT en solution d'acide acrylique (AA) et de méthacrylate de 2-diméthylaminoéthyle (MADAME). Les agents macromoléculaires obtenus (macroRAFT) : des homopolymères de PAA ou PMADAME ainsi que des copolymères P(AA-co-MADAME), présentent une sensibilité au pH et à la température. Ces macroRAFT hydrophiles ont ensuite été utilisés dans des réactions d’extension de chaîne avec du styrène conduisant à la formation de copolymères à blocs amphiphiles bien définis. Puis, des dispersions aqueuses d’agrégats (clusters) de nanoparticules d’oxyde de fer (OF) ont ensuite été préparées via un procédé de mini-émulsification/évaporation de solvant, en utilisant les copolymères à blocs comme stabilisants. Après optimisation des conditions expérimentales (sonication, concentration de macroRAFT, pH), des agrégats de taille contrôlée (45 à 300 nm) ont pu être obtenus. Ces clusters ont ensuite été utilisés comme semence lors de la polymérisation en émulsion du styrène, conduite en présence d’un agent de réticulation. Les clusters d'OF ont été individuellement encapsulés par une couche de polymère, formant des particules magnétiques stabilisées par le segment hydrophile des copolymères à blocs. Enfin, les particules magnétiques décorées de copolymères de P(AA-co-MADAME) ont été utilisées avec succès pour la capture et le relargage de bactéries grâce à la modulation de leurs propriétés de surface en fonction du pH<br>In this work reversible addition-fragmentation chain transfer (RAFT) polymerization was exploited to synthesize magnetic latex particles decorated with stimuli-responsive polymer brushes. First, five hydrophilic (co)polymers with various compositions were successfully prepared by RAFT solution (co)polymerization of acrylic acid (AA) and 2-dimethylaminoethyl methacrylate (DMAEMA) for different AA to DMAEMA molar ratios. The obtained macromolecular RAFT agents (macroRAFTs), PAA or PDMAEMA homopolymers and P(AA-co-DMAEMA) copolymers, displayed interesting pH- and thermo-responsive properties. These hydrophilic macroRAFTs were then chain extended with styrene leading to the formation of well-defined amphiphilic block copolymers. An aqueous dispersion of iron oxide clusters was next prepared using a strategy based on emulsification/solvent evaporation in which the block copolymers were used as stabilizers. By varying the experimental conditions (sonication power, macroRAFT concentration and pH of the medium), the cluster size could be controlled from 45 up to 300 nm. These clusters were then used as seeds in styrene emulsion polymerization in the presence of a crosslinker. The iron oxide clusters were individually encapsulated into a polymer shell generating latex particles, stabilized by the hydrophilic segment of the block copolymers, and displaying interesting magnetic properties. At last, these magnetic beads were evaluated as carriers in the magnetic separation of bacteria. The magnetic latex particles decorated with P(AA-co-DMAEMA) copolymers were successfully employed for the capture and trigger release of bacteria, allowing their concentration in a biological sample

L’Ataxie de Friedreich est une maladie génétique récessive neurodégénérative. Elle est due à un déficit dans l’expression d’une protéine mitochondriale, la frataxine. Cette protéine est impliquée dans l’assemblage des protéines fer-soufre (FeS). Le premier axe de ma thèse a consisté à mieux caractériser le rôle de la frataxine au sein du complexe précoce de biosynthèse des clusters FeS (NFS1/ISD11/ISCU). Mes résultats m’ont permis de mettre en évidence l’importance de la frataxine dans le contrôle de l’entrée du fer au sein du complexe de biosynthèse, sur l’activité enzymatique de NFS1 et sur le transfert des clusters FeS vers les apo-protéines. Le second axe a été le développement du programme de bioinformatique (PredISC) nous permettant des candidats de protéines FeS. Ce programme a permis de générer une liste de candidat qui pourra être compilée sous la forme d’une base de données. Frataxin is implicated in the biosynthesis of iron-sulfur (FeS). The first axis of my work was to better characterize the function of Frataxin in the “early” complex of FeS clusters biosynthesis (NFS1/ISD11/ISCU). I was able to show the crucial involvement of Frataxin in the control of iron entry in this complex, on the enzymatic activity of NFS1 and on the transfert of FeS cluster to apo-proteins. Thesecond axis was the development of a bio-informatic software (PredISC) that is able to predict potential iron-sulfur containing proteins. The software allows us to generate a list of candidates that will be compiled in a database. In the future transversal approaches have to be associated in order to reduced the number of candidates, and increase their interest

Le développement d’une économie basée sur l’hydrogène implique l’utilisation de catalyseurs efficaces et peu chers. Pour cela on peut s’inspirer de la nature qui a produit des métalloenzymes, les hydrogénases. On considère que la maturation est réalisée en deux étapes. Dans un premier temps, les clusters [4Fe–4S] sont assemblés par les systèmes ISC/SUF. Puis trois maturases, HydE/F/G réalisent la biosynthèse du 2Fe sous-cluster pour synthétiser le cluster-H. Seules quelques hydrogénases à [FeFe] ont été caractérisées montrant une grande diversité alors qu’elles possèdent le même centre catalytique, le cluster-H. Ainsi, une partie de cette thèse a porté sur l’utilisation de la «maturation chimique» pour activer de nouvelles enzymes apo-HydA. L’hydrogénase provenant de Megasphaera elsdenii, et sa version tronquée, MeH-HydA, contenant seulement le domaine du cluster-H ont été étudiées grâce à cette technique. La stratégie mise en œuvre a été la reconstitution des cofacteurs métalliques par l’assemblage des clusters [4Fe–4S] et la maturation des enzymes par le complexe biomimétique [Fe2(adt)(CO)4(CN)2]2–. Les hybrides HydF synthétisés en incubant la protéine contenant le cluster [4Fe–4S] avec les complexes biomimétiques [Fe2(xdt)(CO)4(CN)2]2– possèdent un centre à 6 fers similaire au cluster-H. De plus, une structure RX de la protéine contenant son cluster [4Fe-4S] a été obtenue<br>There is a general agreement that the building of a sustainable H2 economy relies on the availability of cheap, abundant and efficient catalysts. Nature has provided attractive solutions, hydrogenases. However, these enzymes are difficult to produce and so far only few HydAs have been completely characterized showing diversity despite the same active site. This core, H-cluster, is composed of a [4Fe–4S] cluster bound via a Cys to a diiron complex which has 3 CO, 2 CN and an azadithiolate ligands. Recently, it has been showed that hydrogenases can be easily produced through the insertion of a biomimetic [Fe2(adt)(CO)4(CN)2]2– complex inside the heterologously produced apo-enzyme, resulting in a full activation. Part of the PhD has been focused on the chemical maturation of new HydA from Megasphaera elsdenii and its truncated version, MeH-HydA, containing only the H-cluster. The assembly of all metal cofactors via the chemical reconstitution of the [Fe–S] clusters and the maturation through the [Fe2(adt)(CO)4(CN)2]2–complex has been carried out. Interestingly, HydF hybrids synthesized incorporating biomimetic [Fe2(xdt)(CO)4(CN)2]2– complexes onto the [4Fe–4S] cluster HydF protein, have a 6Fe core reminiscent of the H-cluster. HydFs from different organisms were purified and subsequently the [4Fe–4S] cluster has been reconstituted. For the first time, an X-ray structure of HydF with its [4Fe-4S] cluster has been obtained. The 6Fe cluster of HydF has been also prepared chemically with diiron complexes mimicking the active site of HydA. Les protéines [Fe-S] sont des enzymes ubiquitaires, assurant des fonctions clés au sein des organismes vivants. La biosynthèse des centres [Fe-S], à savoir les processus permettant un assemblage correct des atomes de fer et de soufre au sein des protéines cibles, requièrent la participation de machineries protéiques complexes. Parmi elles se trouve la machinerie SUF qui intervient dans des conditions de stress oxydant et de carence en fer. Elle est composée de six gènes sufABCDSE. La protéine SufA est proposée comme étant une protéine scaffold ayant pour rôle de préassembler transitoirement des centres [Fe-S] et de les transférer à des protéines cibles. Elle possède trois résidus cystéines conservés proposés comme étant les ligands des centres [Fe-S]. SufA est obtenue principalement sous forme apo après purification. Le centre [Fe-S] peut être reconstitué chimiquement in vitro. Dans ces conditions, SufA contient un mélange de centres [2Fe-2S] et [4Fe-4S]. Nous avons alors isolé SufA native métallée après purification à partir de tout l’opéron suf en anaérobiose, et montré qu’elle contient un centre [Fe-S], plutôt de type [2Fe-2S], transférable efficacement à la ferrédoxine. Nous avons également étudié les mécanismes moléculaires de formation du cluster dans SufA. SufA est capable de fixer à la fois du soufre, au niveau de ses trois cystéines conservées, et du fer, majoritairement au niveau d’atomes d’azote et d’oxygène. Ces éléments sont mobilisables pour la formation d’un centre [Fe-S] en milieu réducteur. Enfin, des expériences préliminaires réalisées in vitro avec des mutants dirigés n’ont pas permis d’identifier la nature exacte des ligands du centre [Fe-S] dans SufA<br>[Fe-S] proteins are ubiquitous enzymes which play key roles within all living organisms. The biosynthetic process by which iron and sulfur atoms are combined in a controlled way into target proteins requires complex machineries. Among them, we can find the SUF machinery which is involved under oxidative stress and iron starvation conditions. This system is composed of six genes sufABCDSE. The SufA protein is described as a scaffold protein which is able to assemble transient [Fe-S] clusters and to transfer them to target apoproteins. Moreover, SufA contains three conserved cysteine residus which are proposed to be the ligands of the [Fe-S] clusters. SufA is purified mainly in apo form. The [Fe-S] cluster can be reconstituted chemically in vitro. Under these conditions, SufA contains a mix of [2Fe-2S] clusters and [4Fe-4S] clusters. We isolated the native SufA protein in a metalled form after purification from the suf operon in anaerobic conditions. We showed that SufA contains an [Fe-S] cluster, probably a [2Fe-2S] cluster, which can be transferred to the ferredoxine efficiently. We also studied the molecular mechanisms of the assembly of [Fe-S] cluster in SufA. SufA is able to bind both sulfur atoms, coordinated by the three conserved cysteines, and iron atoms, mainly coordinated by nitrogen and oxygen ligands. These two elements can be used for the assembly of [Fe-S] clusters in the presence of a reductant. Lastly, we carried out preliminary in vitro experiments with site-directed mutant proteins to determine the ligands of [Fe-S] clusters in SufA, but today, the nature of the ligands remains unclear

Thesis (Ph.D. (Curriculum Studies)) --University of Limpopo, 2013<br>After the establishment of the first democratic government in South Africa in 1994, the Education Ministry started transforming the apartheid education system into the democratic education system aimed at achieving equity, redress and access to education. Amongst the policies developed, were South African Schools Act (Act No. 84 of 1996), National Norms and Standards for School Funding, Exemption of Parents from Payment of School Fees Regulations, Education Laws Amendment Act (Act No. 24 of 2005), Amended National Norms and Standards For School Funding, and No- Fee School Policy. In this study, I analysed how schools in Bolobedu cluster circuits of Mopani District implemented the No-Fee School policy regarding the use and management of school finances. Qualitative case study was used. Four schools, two primary and two secondary schools, were sampled. Three methods of data collection were used: interviews, document analysis (school records such as SGB minutes, finance policy, School Business Plan/School Development Plan, budgets, auditors’ reports, etc.) and observation. Interviews were conducted with school principals, teachers, parents and learners. The research findings indicate that the three SGBs have the capacity to practise good financial management in relation to the No-Fee school policy, although they still need to improve on some areas of responsibility. These SGBs demonstrated sound and good practice in the use and management of school finances. However, one SGB was struggling to practice good financial management responsibility. This school has the potential to improve its capacity to execute its financial responsibility if provided with support. Il existe dans la Nature des métalloenzymes, les hydrogénases, capables de produire et consommer du dihydrogène de façon catalytique. La résolution des structures de ces hydrogénases a révélé la présence de sites actifs de nature organométallique, pouvant-être décrits comme des entités bimétalliques à base de fer et de nickel. Dès lors, de nombreux complexes dinucléaires du fer ont été synthétisés en vue de comprendre et de reproduire les processus de conversion H+/H2 réalisés par les hydrogénases [FeFe]. En particulier, des composés dithiolato-pontés dinucléaires du fer, possédant des ligands bidentates ont été élaborés suite aux résultats d'études théoriques ayant proposé qu'une disubstitution dissymétrique sur un des atomes de fer de ces molécules pouvait permettre de reproduire certaines caractéristiques structurales clés du site actif. Une partie des travaux décrits dans ce mémoire s'inscrit dans la suite des études entreprises dans le laboratoire concernant l'utilisation de ligands bidentates chélatants dans des complexes dinucléaires du fer inspirés par le site actif des hydrogénases [FeFe], comme la 1,10-phénanthroline ou encore les diphosphines. L'autre partie concerne le développement d'une voie de synthèse systématique pour l'obtention de complexes trinucléaires originaux du fer présentant un agencement quasi-linéaire des trois atomes de fer. Le comportement électrochimique des espèces synthétisées ainsi que leur réactivité en milieu acide ont été étudiés<br>Hydrogenases are metalloenzymes found in Nature which are able to catalyse the production and the uptake of dihydrogen. Reports orr the structures of these hydrogénases have revealed the organometallic nature of their active sites, which are based on bimetallic assemblies containing nickel and iron atoms. Therefore, many diiron complexes have been synthesized in order to understand and to reproduce the high efficiency of [FeFe]- hydrogenases towards the reversible conversion of protons into dihydrogen. In particular, dithiolato-bridged diiron compounds, with bidentate ligands, have been developed in reason of results of theoretical studies which have suggested that an asymmetrical disubstitution at one iron atom of such bioinspired molecules may allow to reproduce some structural key features of the active site. One part of the works reported in this thesis concems pursuing studies previously undertaken in the laboratory on the use of bidentate chelating ligands with diiron bioinspired models of [FeFe] hydrogenases, such as 1,10- phenanthroline or diphosphines. Another part reports the development of a systematîc way for the synthesis of original trinuclear iron clusters having a quasi-linear arrangement of the three iron atoms. Les systemes clusters-alcynes sont des materiaux importants de la chimie organo-metallique, leur etude permet une analyse fine des interactions entre les surfaces metalliques et les molecules organiques. L'etude des interactions clusters-alcynes peut etre realisee dans le but d'engendrer de nouvelles reactions stchiometriques ou catalytiques impliquant de nouvelles molecules organiques insaturees, qui sont des matieres premieres importantes en chimie organique industrielle. Dans ce contexte, nous avons etudie la labilite des groupements carbonyle dans les clusters fe(co)#3#2 c(cf#3)=c(cf#3)s et fe#3cp#2(co)#5c(cf#3)=c(cf#3). Les reactions de substitution activees thermiquement, photochimiquement et electrochimiquement de groupements carbonyle par des ligands phosphores (dppe, dppm, pr#3) sont realisees sur le cluster dinucleaire du fer et seule la reaction de substitution par activation thermique de ligands carbonyle par pr#3 (r=me ou ome) est etudiee dans le cluster trinucleaire du fer. Les reactions par activation thermique et photochimique ne sont pas stereoselectives et conduisent a la formation d'un melange de produits mono- et disubstitues. L'activation electrochimique selon le processus e. T. C. Catalytique constitue une voie de synthese selective de ces composes, avec de bons rendements. Afin de determiner la nature du mecanisme des reactions de substitution, nous avons etudie dans un premier temps le comportement fluxionnel, en solution par rmn des composes non substitues et substitues, puis dans un deuxieme temps, nous avons realise une etude cinetique de cette reaction. Dans la deuxieme partie de ce memoire, nous avons decrit la synthese par condensation de deux complexes dinucleaires m#2 et m#2c#2 dont l'un est porteur de l'alcyne (m=fe, mo et m=co). L'utilisation des alcynes possedant des groupements electro-attracteurs favorise la formation de complexes heterotetranucleaires closo-octaedriques m#2m#2c#2

Dysfunctions in Fe-S protein biogenesis and mitochondrial iron accumulation in heart and neurones are part of the phenotype of a genetic neurodegenerative disease called Friedreich's ataxia. This pathology is caused by the deficiency of a mitochondrial protein, frataxin, highly conserved throughout species and currently thought to be a regulator of Fe-S cluster biosynthesis. The study of the mechanism of Fe-S cluster assembly in mitochondria is important to provide insights and valuable information potentially relevant for the study of iron-storage diseases. The biogenesis of iron sulfur clusters involves a complex molecular machine with macromolecular structures containing multiple subunits with specific functions. The high level of conservation of the components suggests the bacterial system as excellent model because of its inherent lower complexity. Isc is one of the operons that encodes proteins responsible for Fe-S cluster biogenesis in bacteria, including the desulfurase IscS, the scaffold protein IscU on which the Fe-S cluster is assembled, the two chaperones HscA and HscB, the trascription regulator IscR, a ferredoxin and two other proteins called IscA and YfhJ, whose role is still unclear. The function of the chaperones HscA and HscB is thought to assist the transfer of the cluster from the scaffold protein to the final acceptors. The main objective of this project was to get new evidence to understand the functions of the chaperones and the mechanisms by which they are involved in Fe-S cluster biogenesis and regulation through the application of structural biology and biochemistry. In particular, I focused on the structural and functional characterization of co-chaperone HscB and the analysis of its interactions with other members of the machinery through NMR and other biophysical techniques. My main findings are that HscB has an unprecedently reported interaction with IscS and that this interaction slows down cluster formation explaining a large plethora of evidence. These findings provide an entirely new perspective to the comprehension of the role of HscB and propose this protein as partner of central components of the Isc machine.

La croissance de couches minces d'oxydes sur les alliages métalliques et les métaux purs est un phénomène ayant fait l'objet d'un grand nombre d'études expérimentales. Les structures des couches d'oxydes sont bien connues, ainsi que les modèles mathématiques servant à modéliser les aspects macroscopiques de la croissance. Cependant, les détails des mécanismes de germination de la couche d'oxyde dans les premiers stades de la corrosion ainsi que sa croissance ultérieure demeurent peu ou mal connus. La simulation atomistique apparaît comme une alternative pour évaluer les différents mécanismes proposés et appréhender l'influence des différents paramètres physico-chimiques. Le développement d'un tel outil de simulation a démarré au LPCS avec la thèse de M. Legrand. En se basant sur l'exemple de l'alliage FeCr, un modèle informatique tridimensionnel dit "modèle de Legrand", permettant de simuler la dissolution sélective et la passivation des alliages binaires a été réalisé. L'évolution dynamique est basée sur une technique de type Monte Carlo classique. Le logiciel permet de simuler l'évolution d'un alliage quelconque, d'une composition et d'une structure cristallographique donnée. Il prend en compte la diffusion des atomes sur la surface, leur dissolution et le blocage de la dissolution par formation d'une couche de passivation. Cet outil était adapté pour la simulation des premiers stades de la corrosion. L'objectif de ce travail est d'améliorer ce modèle existant, afin de simuler l'évolution de la couche passive sur une échelle de temps plus longue. A l'issue de ce travail, de nombreux apports ont été effectués. Ainsi, l'introduction d'un champ de force MEAM (Modified Embedded Atom Method) pour le calcul des barrières de diffusion et de dissolution, a permis de remplacer les probabilités de diffusion empiriques par des probabilités calculées, et de mettre en évidence la diffusion préférentielle des Cr vers leurs semblables. L'introduction d'une dynamique de simulation Monte Carlo Cinétique (KMC) a permis une prise en compte réaliste de l'évolution cinétique du modèle avec des temps de simulation reliés au temps réel. Enfin Un second réseau cristallographique RVO (réseau virtuel d'oxyde) tridimensionnel, correspondant à celui de la couche passive (Cr2O3) a été implémenté, ainsi qu'une interface graphique pour un meilleur suivi de la simulation. Les résultats obtenus lors des simulations sont en accord avec les observations expérimentales: passivation totale à partir du Fe-16Cr, enrichissement en Cr de la couche passive, allures des courbes cinétiques, influence du champ électrique, mise en évidence l'apparition de cavités sous la couche passive.

La compréhension et la maîtrise des mécanismes qui pilotent le vieillissement des aciers en présence d’une sursaturation de lacunes est un défi dans de nombreux domaines industriels, et particulièrement dans le cas des réacteurs nucléaires. Ces aciers contiennent invariablement des solutés interstitiels en tant qu’éléments d’alliage ou impuretés, et des lacunes (V) qui sont des défauts structuraux d’équilibre. Nous avons choisi le système Fe-V –X (X = C, N ou O) comme matériau modèle d’un acier ferritique. Au sein de ce système, des amas lacunes-solutés interstitiels sont susceptibles de se former car, malgré les concentrations très faibles de leurs constituants, ces amas présentent une énergie de liaison importante. Dans cette étude, nous avons tout d’abord cherché à calculer les propriétés intrinsèques d’équilibre de ces amas traités individuellement, à la fois leur propriétés thermodynamiques (énergie libre de liaison) et cinétiques (mobilité, taux de dissociation, ainsi que leur lien avec une description continue de la diffusion). Cette caractérisation effectuée à l’échelle atomique a ensuite permis de mettre en évidence différents effets de ces amas sur un système macroscopique contenant simultanément différents types d’amas : augmentation des limites de solubilité des solutés et de la concentration totale des lacunes en solution solide, couplage de flux entre lacunes et solutés, accélération des cinétiques de précipitation des solutés et dissolution des précipités par une stabilisation de la solution solide par les lacunes. Ces résultats ont été obtenus grâce au développement et/ou à l’extension de méthodes analytiques de physique statistique qui décrivent les constituants de ces amas et leurs interactions à l’échelle atomique. Enfin, nous nous sommes également intéressés aux cavités dans le fer-α, dont l’étude nécessite une approche différente de celle des petits amas. Entre autres, nous avons étudié les effets d’un réseau discret sur la forme d’équilibre d’une cavité, et décrit différents mécanismes d’évolution de ces objets à l’échelle atomique<br>Understanding and monitoring the aging of steels under vacancy supersaturation is a challenge of great practical interest for many industrial groups, and most of all for those related to nuclear energy. These steels always contain interstitial solutes, either as alloying elements or as impurities, and vacancies (V) that are equilibrium structural defects of materials. We have chosen the Fe-V -X system (X = C, N or O) as a model system for ferritic steels. Vacancy-solute clusters are likely to form in such systems because, despite the very low concentrations of their components, these cluster show very high attractive bonding. First of all, we have been working on the computation of intrinsic equilibrium properties of individual clusters, both thermodynamic (free binding energies) and kinetic (mobilities, dissociation coefficients, and their relationship with continuum diffusion) properties. Thanks to this atomic-scale characterization procedure, we have been able to highlight various effects of these clusters on a macroscopic system containing different cluster types : increase of solute solubility limits and total vacancy concentrations, flux couplings between interstitial solutes and vacancies, acceleration of solute precipitation kinetics and precipitate dissolution by solid solution stabilization due to vacancies. These results would not have been obtained without the development and/or extension of analytical methods in statistical physics which are able to describe cluster’s components and their interactions at the atomic scale. Finally, we have also been working on cavities in α-iron, the study of which requires a different approach. Our study highlights the impact of the atomic discrete lattice on the equilibrium shape of cavities, and describes various kinetic mechanisms of these objects at the atomic scale

De nombreuses protéines possèdent des cofacteurs inorganiques contenant des métaux de transition. Les propriétés physico-chimiques de ces métaux permettent aux enzymes qui les portent de catalyser des réactions impossibles par l'utilisation des seules potentialités chimiques des vingt-deux acides aminés. Cependant, ces métaux sont toxiques pour la cellule lorsqu'ils sont libres. La synthèse et l'incorportion de ces cofacteurs dans les enzymes nécessitent alors des machineries protéiques complexes d'assemblage. Au cours de cette thèse, les mécanismes de synthèse des centres FeS par les machineries ISC (Iron-Sulfur Cluster) et Hyd (Hydrogenase) ont été étudiés. Le système ISC correspond à la machinerie primaire d'assemblage des centres FeS chez les bactéries, et un système équivalent existe chez les eucaryotes au niveau de la mitochondrie. Le système Hyd est la machinerie de maturation de l'hydrogénase à FeFe chez plusieurs eucaryotes inférieurs (algues et protistes) et dans une grande variété de bactéries. Dans un premier temps, nous nous sommes intéressés à la machinerie ISC d'Archaeoglobus fulgidus dont le coeur est composé de la cystéine désulfurase IscS et de la protéine échafaudage IscU ; IscS apportant le soufre nécessaire à l'assemblage du centre FeS sur IscU. Au cours de cette étude, il est apparu que IscS d'Archaeoglobus fulgidus ne possède pas d'activité cystéine désulfurase, mais qu'elle joue tout de même un rôle fondamental dans la synthèse du centre FeS sur le complexe IscSU en fournissant sa cystéine active en tant que ligand de l'agrégat. Dans un second temps, nous avons étudié la protéine à radical S-adénosyl-L-méthionine HydG, responsable de la synthèse des ligands CN- et CO du sous-agrégat à 2 Fe des hydrogénases à FeFe, qui était la seule maturase du système Hyd dont la structure n'était pas connue. Nos résultats structuraux et fonctionnels suggèrent que HydG synthétise successivement le ligand CN- dans un site actif basique, puis le ligand CO sur le cinquième Fe de son agrégat [5Fe-4S] C-terminal. Ce dernier pourrait être stabilisé par un ligand cystéine ou homocystéine<br>Many proteins have inorganic cofactors containing transition metals. The physicochemical properties of these metals allow the enzymes, which carry them to catalyze reactions not possible when only using the chemical properties of the twenty-two amino acids. However, these metals are toxic to the cell when they are free. Consequently, the synthesis and incorporation of these cofactors into enzymes requires complex protein assembles. In this thesis, the FeS clusters synthesis mechanisms by the ISC (Iron-Sulfur Cluster) and Hyd (Hydrogenase) machineries were studied. The ISC system corresponds to the primary FeS clusters assembly machinery in bacteria, and a homologous system exists in mitochondria. The Hyd system is FeFe-hydrogenase active site maturation machinery found in several lower eukaryotes (algae and protists) and in a wide variety of bacteria. Initially, we studied the ISC machinery from Archaeoglobus fulgidus whose core is composed of the cysteine desulfurase IscS and the scaffold protein IscU; IscS delivers the sulfur needed for the FeS assembly to IscU. From this study we conclude that IscS from Archaeoglobus fulgidus has no cysteine desulfurase activity, but it still plays a fundamental role in FeS cluster synthesis by IscSU complex by providing a cysteine ligand to the nascent cluster. Secondly, we studied the radical S-adenosyl-L-methionine HydG, responsible for the synthesis of CN- and CO ligand of the active site [FeFe] subcluster, which was the only Hyd system maturase for which the structure was unknown. Our structural and functional results suggest that HydG successively synthesizes the CN- ligand at a basic site, and then the CO ligand at the unique fifth Fe ion of its C-terminal [5Fe-4S] cluster. The latter could be stabilized by either a cysteine or a homocysteine ligand

The Ni-Fe-S C-cluster of carbon monoxide dehydrogenases (CODH), which catalyzes the reversible oxidation of CO to CO2, can be stabilized in four redox states: Cox, Cred1, Cint, and Cred2. The best-supported mechanism of catalysis involves a one-electron reductive activation of Cox to Cred1 and a catalytic cycle in which Cred1 binds and oxidizes CO, forming Cred2 and releasing CO2. Recently reported experiments appear to have disqualified this mechanism, as activation was concluded to require reduction to a C-cluster state more reduced than Cred1. The results presented in this dissertation suggest that the activation potential was milder than that required to reduce these clusters. The results support a mechanism in which Cred1 is the form of the cluster that reacts with CO. The structure of the active-site C-cluster in CO dehydrogenase from Carboxydothermus hydrogenoformans (CODHCh) includes a ??2-sulfide ion bridged to the Ni and unique Fe, while the same cluster in enzymes from Rhodospirillum rubrum (CODHRr) and Moorella thermoacetica (CODHMt) lack this ion. This difference was investigated by exploring effects of sulfide on activity and spectral properties. Sulfide partially inhibited CO oxidation activities of CODHRr and CODHMt. Adding sulfide to CODHMt in the Cred1 state caused the gav = 1.82 Electron Paramagnetic Resonance spectroscopy (EPR) signal to decline and new features to appear. Sulfide did not affect the gav = 1.86 signal from the Cred2 state. A model was developed in which sulfide binds reversibly to Cred1, inhibiting catalysis. The results also suggest that the substrate hydroxyl group bridges the Ni and unique Fe. A cysteine residue recently found to form a persulfide bond with the C-cluster was characterized. The Ser mutant of the persulfide-forming Cys316 was inactive and displayed no C-cluster EPR signals. Electronic absorption and metal analysis suggest that the C-cluster is absent in this mutant. The persulfide bond appears to be essential for either the assembly or stability of the C-cluster, and/or for eliciting the redox chemistry of the C-cluster required for catalytic activity.

The aim of my PhD project was to obtain new structural and functional insights useful to draw a more detailed overall picture of the [FeFe]-hydrogenase maturation machinery. Indeed, although during recent years advances have been made in the knowledge of this maturation pathway, significant gaps remain in the understanding of how this process occurs. In this context, my work has been developed in these topics: The resolution of the tridimensional crystal structure of HydF, the key protein of the [FeFe]-hydrogenase maturation system. The results and the analysis of the structure and its domains are contained in Chapter 1 of the thesis. The obtained informations have also opened up new scenarios that have led me to investigate further aspects of the HydF protein structure-function relationship, reported in the other two chapters. In the second Chapter I describe the work that has led to the characterization of the HydF FeS cluster binding pocket. In particular, we have analyzed the role, in the cluster coordination as well as in the hydrogenase activation, of two histidines present close to three cysteines all belonging to the highly conserved FeS cluster binding consensus sequence. Finally, in the last part of my PhD work (whose results are collected in Chapter 3) I focused my attention on the biochemical characterization of the interactions between HydF and the other components of the [FeFe]-hydrogenase maturation process, which are needed for the activity of HydF both as a scaffold and a FeS cluster carrier in this pathway. Moreover, I investigated the HydF GTPase properties, which had been previously shown to be essential for the [FeFe]-hydrogenase activation.<br>Lo scopo del mio progetto di dottorato è stato quello di ottenere nuove informazioni strutturali e funzionali nell’ambito dello studio del sistema di maturazione della [FeFe]-idrogenasi. Nonostante negli ultimi anni siano stati fatti dei passi avanti nella comprensione di questo pathway di maturazione, rimangono comunque molti elementi che devono essere chiariti per poter capire come avviene tale processo. A questo scopo il mio lavoro si è concentrato su questi argomeni di studio: La risoluzione della struttura tridimensionale di HydF, la proteina chiave del sistema di maturazione delle [FeFe]-idrogenasi. I risultati, e l’analisi della struttura e dei suoi domini, sono contenuti nel primo capitolo della tesi. Le informazioni ottenute hanno inoltre aperto nuovi scenari che mi hanno permesso di ipotizzare lo studio delle relazioni struttura-funzione della proteina HydF, che ho riportato negli altri due capitoli. Nel secondo capitolo ho riproposto il lavoro che ci ha permesso di caratterizzare il binding pocket del cluster FeS di HydF. In particolare abbiamo analizzato il ruolo nella coordinazione del cluster di due istidine presenti in prossimità delle tre cisteine conservate in tutti i dominii dei cluster FeS. Nell’ultima parte del mio lavoro (che è stato raccolto nel terzo capitolo) ho concentrato la mia attenzione nella caratterizzazione biochimica delle interazioni tra HydF e degli altri componenti del sistema di maturazione, e HydF ha un ruolo sia di scaffold che di carrier in questo sistema. Inoltre ho cercato di approfondire il ruolo di HydF come GTPasi, che era stato visto essere essenziale per l’attivazione della FeFe idrogenasi.

Les hydrogénases ont été identifiées comme des protéines clé de la corrosion induite par les microorganismes (CIM) mais leur réel impact est encore sujet à controverses. Bien qu’elles soient présentes dans la plupart des microorganismes impliqués dans la biocorrosion anaérobie, leur participation dans un transfert électronique direct a rarement été démontrée. L’objectif de ce travail est d’étudier l’influence de l’hydrogénase sur la corrosion anaérobie de l’acier en approfondissant la compréhension des phénomènes interfaciaux qui régissent son action. Il s’agit en particulier d’étudier l’incidence des centres Fe-S présents dans la protéine et qui s’étaient révélés être des acteurs majeurs lors de précédents travaux au LGC. Pour cela, différents types d’hydrogénases ont été conçus, élaborés en collaboration avec l’équipe EAD3 du LISBP, INSA Toulouse, et étudiés : la native et des mutants possédant un nombre plus ou moins important de centres Fe-S. Dans un premier temps, le choix des matériaux a été réalisé sur la base des résultats de caractérisation et d’étude du comportement électrochimique dans le milieu Tris-HCl. L’acier doux S235JR a été choisi car c’est le matériau le plus réactif pour mettre en évidence l’influence de l’hydrogénase. Par la suite, les premières études en présence de divers types d’hydrogénases (native et mutants) ont révélé que la présence de certaines molécules additionnelles dans le milieu de purification ne permet pas d’obtenir un saut du potentiel d’abandon et une vitesse de corrosion exclusivement liés aux enzymes. Le protocole de purification des enzymes a donc été optimisé pour permettre un meilleur rendement de purification avec une activité enzymatique haute, tout en ayant le moins possible d’impact sur les signaux électrochimiques. Enfin, l’utilisation d’un sac de dialyse pour concentrer l’hydrogénase au voisinage de l’électrode de travail a permis d’exacerber l’effet de l’enzyme : une augmentation du potentiel d’abandon ainsi que de la vitesse de corrosion a été observée. La spectroscopie d’impédance couplée à des analyses de surface a également confirmé le fort pouvoir corrosif de l’hydrogénase. En outre, les électrolyses réalisées à potentiel cathodique ont mis en évidence la catalyse de la réaction de réduction par transfert électronique direct entre l’hydrogénase et la surface de l’acier. Le moteur responsable de la prise d’électrons est le centre catalytique de l’enzyme, les centres Fe-S jouant seulement un rôle de transfert des électrons au sein de la protéine.

De nombreux processus cellulaires tels que la respiration, la photosynthèse, l'assimilation du soufre et de l'azote ou encore la synthèse de vitamines ou de métabolites secondaires, dépendent de protéines à centre fer-soufre (Fe-S). Chez les plantes, la maturation de protéines Fe-S chloroplastiques, mitochondriales et cytosoliques ou nucléaires repose sur les machineries SUF, ISC et CIA respectivement. Dans le chloroplaste, un centre Fe-S, assemblé sur un complexe d'échafaudage SUFBC2D, est transféré via un ensemble de protéines de transfert vers les protéines cibles. L’objectif était de comprendre le rôle des protéines de transfert SUFA1, IBA57.2 et NFU1 en analysant leur capacité à lier des centres Fe-S et en isolant leurs partenaires au sein de la machinerie SUF et parmi les cibles chloroplastiques connues afin d’élucider les mécanismes moléculaires de ces interactions. Les expériences de reconstitution de centres Fe-S in vitro à partir des protéines recombinantes ont montré que SUFA1, NFU1 et le complexe SUFA1-IBA57.2 lient différents types de centres Fe-S. De plus, NFU1 incorpore un centre [4Fe-4S] au sein d’un dimère qui peut être transféré vers SUFA1, mais aussi vers les protéines cibles ISPG et THIC, deux enzymes impliquées dans la synthèse des isoprénoïdes et de la thiamine. L’ensemble des interactions identifiées par double hybride en levure et/ou BiFC pour ces protéines, mais aussi pour NFU2, NFU3 et HCF101, ont permis d’affiner leurs rôles respectifs dans la maturation des quelques 50 protéines Fe-S chloroplastiques<br>Numerous cellular processes such as respiration, photosynthesis, nitrogen and sulfur assimilation or vitamin and secondary metabolite synthesis, rely on iron-sulfur (Fe-S) proteins. The objective was to understand the role of the SUFA1, IBA57.2 and NFU1 transfer proteins by analyzing their ability to bind Fe-S clusters and isolating their partners within the SUF machinery and among known chloroplastic targets in order to elucidate the molecular mechanisms of these interactions. In vitro Fe-S cluster reconstitution experiments using recombinant proteins have shown that SUFA1, NFU1 and the SUFA1-IBA57.2 complex bind different types of Fe-S clusters. In addition, NFU1 binds a [4Fe-4S] cluster within a dimer that can be transferred to SUFA1, but also to the target proteins, ISPG and THIC, two enzymes involved in the synthesis of isoprenoids and thiamine. All the interactions identified by yeast two-hybrid and/or BiFC for these proteins, but also for NFU2, NFU3 and HCF101, allowed refining their respective roles for the maturation of some of the 50 chloroplastic Fe-S proteins

Les centres Fer-Soufre (Fe-S) sont des cofacteurs essentiels ubiquitaires conservés dans tous les domaines du vivant. La biogenèse des centres Fe-S est extrêmement sensible à la carence en fer et au stress oxydant provoqué notamment par l’H2O2. Deux machineries, Isc et Suf, permettent l’assemblage et le transfert des centres Fe-S sur les apo-protéines cibles. Chez la bactérie modèle E.coli, Isc est considérée comme la machinerie utilisée en absence de stress, tandis que Suf est celle agissant dans des conditions de stress.Dans ce travail de thèse, nous proposons un modèle mathématique du réseau de régulation contrôlant la biogenèse des centres Fe-S, basé sur le formalisme logique, afin de mieux comprendre les mécanismes de régulation ainsi que la dynamique de ce processus en fonction des conditions environnementales que sont le fer et l’oxygène.Nous avons construit un graphe de régulation représentant les interactions entre les principaux acteurs de la biogenèse. Le graphe a ensuite été paramétré à l’aide de règles logiques décrivant le comportement dynamique du système.Ce modèle logique est centré sur trois modules décrivant la biogenèse des centres Fe-S, l’homéostasie du fer, et le stress oxydant centré sur l'H2O2. Chez les plantes, les protéines à centre fer-soufre (Fe-S) sont impliquées dans de nombreux processus cellulaires (e.g. photosynthèse, respiration). La maturation de ces protéines nécessite la synthèse de novo des centres Fe-S à l’aide de machineries d’assemblage spécifiques. Les plantes possèdent trois machineries d’assemblage nommées SUF, ISC et CIA, dédiées à la maturation des protéines plastidiales, mitochondriales et nucléaires ou cytosoliques, respectivement. Lors de la maturation des protéines mitochondriales, un centre [2Fe-2S] est initialement assemblé sur la protéine d’échafaudage ISU puis transféré vers les apoprotéines cibles à l’aide de chaperons et de diverses protéines de transfert. Si ces étapes semblent suffisantes pour la maturation de protéines incorporant des centres [2Fe-2S], un couplage réductif de deux centres [2Fe-2S] est nécessaire pour la maturation des protéines de type [4Fe-4S]. Cette conversion nécessite des protéines de transfert et un donneur d’électrons, potentiellement la même ferrédoxine que celle qui agit déjà lors des étapes précoces pour la réduction du soufre. En combinant des approches moléculaires, biochimiques et génétiques, l’implication des protéines de transfert NFU et ISCA et des ferrédoxines mitochondriales (mFDX) dans les étapes tardives de transfert et de conversion a été explorée au cours de cette thèse chez la plante modèle Arabidopsis thaliana. Des expériences de complémentation en levure ont démontré que les protéines NFU et ISCA de plantes peuvent assurer les mêmes fonctions que leurs orthologues respectifs, suggérant que ces étapes tardives ont été conservées. Cependant, contrairement à la levure, l’analyse de lignées n’exprimant pas les deux protéines NFU indiquent qu’elles sont essentielles pour le développement de l’embryon. Au niveau moléculaire, les analyses effectuées à l’aide d’approches in vivo et/ou in vitro ont permis d’identifier une interaction entre ISCA1a ou ISCA1b et ISCA2, NFU4 et NFU5 mais aucune interaction avec les deux mFDX dont le rôle dans les dernières étapes d’assemblage des centres Fe-S reste donc incertain. La formation d’holo-hétérocomplexes entre ISCA1 et ISCA2 a été confirmée par co-expression chez E. coli et purification des protéines recombinantes. Globalement, en associant la littérature à propos de la machinerie ISC et les résultats obtenus, le modèle qui ressort est que des hétérocomplexes ISCA1/2 agiraient immédiatement en amont des protéines NFU qui permettraient a minima la maturation des centres [4Fe-4S] de la lipoate synthase. Ce seul partenaire pourrait expliquer en grande partie la létalité d’un mutant nfu4 x nfu5 car l’activité de plusieurs protéines centrales pour le métabolisme mitochondrial dépend de l’acide lipoïque<br>In plants, iron-sulfur (Fe-S) proteins are involved in crucial processes such as photosynthesis and respiration. The maturation of these proteins requires the de novo synthesis of their Fe-S clusters through dedicated assembly machineries. Plants have three Fe-S cluster assembly machineries, namely SUF, ISC and CIA, devoted to the maturation of plastidial, mitochondrial and nuclear or cytosolic proteins, respectively. During the mitochondrial Fe-S protein maturation, a [2Fe-2S] cluster is first assembled on the ISU scaffold protein then transferred to target proteins with the help of chaperones and various transfer proteins. If these steps are sufficient for the maturation of [2Fe-2S] proteins, a reductive coupling process of two [2Fe-2S] clusters is required for the maturation of [4Fe-4S] proteins. This conversion needs transfer proteins and an electrons donor, potentially the same ferredoxin which acts during the first step of the Fe-S cluster biogenesis for sulfur reduction. By combining molecular, biochemical and genetic approaches, the involvement of NFU and ISCA transfer protein and mitochondrial ferredoxin (mFDX) in the late transfer and conversion steps has been explored during this PhD project by using the Arabidopsis thaliana plant model. Yeast complementation experiments have demonstrated that plant NFU and ISCA proteins have functions similar to their respective orthologs, suggesting that these late steps are conserved. However, unlike yeast, the characterization of nfu mutant lines indicates that both proteins are essential for early embryonic development. At the molecular level, in vivo and in vitro approaches have shown an interaction between ISCA1a or ISCA1b and ISCA2, NFU4 and NFU5 but no interaction with the two mFDX whose participation in the late steps remains uncertain. The formation of ISCA1-ISCA2 holo-heterocomplexes has been confirmed by co-expression in E. coli and purification of recombinant proteins. Overall, the literature and results obtained here highlight a model where ISCA1/2 heterocomplexes would act immediately downstream of NFU proteins which would a minima allow [4Fe-4S] cluster maturation of the lipoate synthase. This sole partner could primarily explain the lethality of a nfu4 x nfu5 double mutant because the activity of several proteins central for the mitochondrial metabolism depends on lipoic acid

Les centres FeS sont un des cofacteurs protéiques majeurs, ils se trouvent aussi bien chez les bactéries que chez les eucaryotes. Ils ont des rôles essentiels de transfert d'électron, liaison de substrat et son activation, régulation d'expression de gènes, donneur de soufre etc. Leur agencement est très varié, allant du centre [2Fe-2S] à l'agrégat plus complexe MoFe7S9X (X = C, N ou O) de la nitrogénase. L'assemblage de ces centres se fait par des machineries protéiques. Nous avons étudié le système ISC (Iron-Sulfur Cluster) chez les bactéries, qui fabrique des centres [2Fe-2S] et [4Fe-4S]. Il est composé des protéines IscS, IscU, IscA, HscA, HscB et d'une ferrédoxine. Deux de ces protéines, IscS, qui est une cystéine désulfurase et IscU, protéine dite échafaudage, sont le cœur de la machinerie puisque IscS apporte le soufre sur la protéine IscU, qui, avec le fer qu'elle aura obtenu d'une autre protéine (non clairement identifiée à ce jour), fabriquera le centre fer-soufre et le transfèrera à une apoprotéine. Nous avons isolé un complexe stable (IscS-D35A-IscU)2 contenant un centre [2Fe-2S] dans des conditions anaérobie. Différentes formes du complexe ont été obtenues et cristallisées afin d'obtenir leurs structures, résolues par remplacement moléculaire. Ces structures nous ont permis de proposer un mécanisme d'assemblage des centres [2Fe-2S] à l'échelle atomique et électronique. Nous avons d'autre part étudié la protéine HmdB probablement impliquée dans la maturation de l'hydrogénase à fer. HmdB fait partie de la superfamille des protéines à radical SAM. Des cristaux de l'apoprotéine ont été obtenus et sa structure a été résolue par remplacement moléculaire. Même si une partie de la structure n'est pas visible du fait de l'absence de centre [4Fe-4S], elle donne une première vue du site actif de la protéine.

Etude comparative des proprietes redox de treize clustres du co, rh, fe effectuee par des methodes electrochimiques (edt, coulometrie, voltamperometrie cyclique) associees a des methodes spectroscopiques (uv, rmn, rpe)

Nous avons étudié les retournements d'aimantation par effet tunnel quantique dans des aimants moléculaires. Nos expériences montrent clairement l'effet tunnel quantique dans l'aimant moléculaire Fe8. Ce système se compose d'un ensemble d'aimants nanoscopiques identiques et orientes parallèlement. Chacune des molécules porte un spin s = 10. Les mesures de relaxation sont faites en utilisant des magnétomètres à squid aux performances uniques. Ces magnétomètres permettent des mesures de haute sensibilité en champ fort, jusqu'a 8 tesla, et aux très basses températures (>50 mK). A haute température le système Fe8 se comporte comme un système superparamagnetique qui relaxe par activation thermique au-dessus d'une barrière de 24 K. Au-dessous de 0,4 K la relaxation est indépendante de la température ce qui est le signe d'un effet tunnel quantique du spin moléculaire à travers la barrière. Le temps de relaxation varie fortement avec le champ externe et montre des effets résonants. Dans le régime quantique la courbe de relaxation est non-exponentielle et bien décrite par une exponentielle étirée. Le début de la courbe de relaxation suit une loi en racine carrée du temps. Nous montrons que le champ dipolaire entre les molécules a une forte influence sur la relaxation mais le champ dipolaire n'agit pas comme une force : il permet ou empêche l'effet tunnel quantique dans une molécule. Nous présentons un modelé phénoménologique simple qui explique pourquoi la courbe de relaxation ressemble à une exponentielle étirée. Dans ce modèle nous supposons que chaque molécule a une résonance très étroite et que la distribution du champ local évolue pendant la relaxation. De plus, nous présentons un calcul numérique sur l'évolution de la distribution du champ local. Un calcul de Monte-Carlo avec des distributions réalistes montre lui aussi l'existence de corrélations inhabituelles en accord qualitatif avec nos observations.

Les interactions intermoléculaires au sein des êtres vivants sont complexes et permettent de véhiculer l’information nécessaire à la survie de l’organisme à un moment donné. Il arrive même que certains intervenants soient impliqués à différents stades d’un même processus. Parmi les très nombreux processus biologiques présents au sein des cellules, la biogénèse des centres fer-soufre apparaît être très complexe. Cette complexité est probablement reliée à la toxicité cellulaire du fer libre et du soufre libre. Ainsi les différentes étapes de la création des centres fer-soufre doivent être étroitement régulées. Des études récentes montrent que les protéines BolA et les glutarédoxines de classe II sont impliquées dans l’homéostasie du fer en intervenant seules ou de manière concertée. Cependant, la fonction réelle de ces protéines notamment aux différents stades de la biogénèse des centres fer-soufre reste encore que très peu connue. Afin de mieux comprendre la capacité des protéines BolA et glutarédoxines à jouer leur fonction biologique, nous avons étudié à travers ce travail de thèse la capacité des protéines BolA et glutarédoxines d’Arabidopsis thaliana, à former des homodimères et des hétérodimères. Pour ce faire, la cristallographie des rayons X, la résonance magnétique nucléaire et d’autres méthodes spectroscopiques ont été utilisées pour caractériser structuralement les différents états oligomériques de ces deux protéines<br>Intermolecular interactions in living cells are complex and help convey the information indispensable to the survival of the organism at a given time. It even happens that various stakeholders are involved at different stages of the same process. Among many biological processes present within living cells, the biogenesis of iron-sulfur clusters appears to be very complex. This complexity is probably related to cellular toxicity of both free iron and free sulfur. Thus the different stages of iron-sulfur clusters biosynthesis must be tightly regulated. Recent studies highlight that BolA proteins and class II glutaredoxins are involved in iron homeostasis probably by acting alone or in a concerted manner. However, the current function of these proteins in the various steps of the iron-sulfur clusters biogenesis is yet unidentified. To better understand how BolA proteins and glutaredoxins fulfill their biological function, we studied throughout this PhD work the ability of Arabidopsis thaliana proteins to form homodimers and heterodimers. To do this, X-ray crystallography, nuclear magnetic resonance and other spectroscopic methods were used to structurally characterize the different oligomeric states of these two proteins

Les proteines (4fe-4s) sont largement repandues dans les cellules vivantes, ou elles assurent avant tout le transfert d'electrons de nombreux processus metaboliques, mais catalysent egalement quelques reactions de reduction ou d'isomerisation. Leur site actif est compose d'un agregat (4fe-4s) a geometrie pseudocubique. Les proprietes de ce site actif, en particulier le potentiel redox et l'aptitude a echanger des electrons, semblent dependre fortement de l'environnement proteique immediat du centre fer-soufre. De plus, certaines de ces proteines, telles que l'aconitase, presentent une differenciation des 4 atomes de fer dans un rapport 3:1. C'est dans le but de prendre en compte ces differents effets que nous avons synthetise des agregats (4fe-4s) dissymetriques, comportant de nouveaux ligands trithiols cyclotriveratrylenes. Ces cyclophanes presentent une cavite hydrophobe rigide qui permet de proteger le centre fer-soufre du milieu exterieur, augmentant ainsi la stabilite des complexes formes. D'autre part, la flexibilite des chaines laterales dans le trithiol s'est averee etre un avantage certain lors de sa coordination sur un pseudo-cubane preforme. La structure tridimensionnelle de ces nouveaux agregats a ete etablie par rmn. Contrairement a leurs analogues symetriques, ces composes presentent une reactivite specifique sur l'atome de fer differencie. La structure electronique du centre fer-soufre semble, en revanche, dependre davantage de la nature et de l'encombrement sterique des ligands que de la differenciation des 4 atomes de fer du pseudo-cubane

Ces vingt dernières années, les réactions d'insertion d'atomes ou de fragments moléculaires dans des liaisons C-H peu réactives ont fait l'objet de nombreuses études sans que les mécanismes de ces réactions aient pu être établis. Les enzymes de la superfamille « Radical-SAM » catalysent l'activation de leur substrat en utilisant un centre [4Fe-4S] et le co-substrat S-adénosylméthionine (SAM). Les enzymes d'insertion radicalaire constituent un sous-groupe de cette famille et contiennent un second centre fer-soufre impliqué, lui, dans l'activation du deuxième substrat rendant ainsi possible la réaction d'insertion par couplage radicalaire. Le travail présenté dans cette thèse concerne deux de ces enzymes, la première, RimO, est une méthylthiotransférase (MTTase) qui catalyse l'insertion d'un groupement thiométhyle en beta du résidu D89 de la protéine ribosomale S12 (β-ms-D89-S12). La seconde TYW1 ou 4-demethylwyosine synthase catalyse l'insertion d'un groupement acétyle dérivé du pyruvate dans une liaison C-H d'un groupement N-CH3 appartenant à une guanine spécifique de certains ARNt eucaryotes. Cette réaction d'insertion est suivie d'une cyclisation conduisant en plusieurs étapes à la wybutosine (yW), une base tricyclique importante pour la fidélité traductionnelle de la cellule. Dans ce travail il a été montré que les deux centres de cette famille d'enzyme coopèrent pour ces réactions et contrôlent l'utilisation des différents acteurs par des mécanismes redox originaux<br>Over the last twenty years, the insertion reactions of atoms or molecular fragments into poorly reactive C-H bonds have been actively investigated but the details of their mechanisms remain largely unknown. Enzymes belonging to the "Radical-SAM" superfamily catalyze the activation of their substrate using a [4Fe-4S] in conjunction with the co-substrate S-adenosylmethionine (SAM). Radical insertion enzymes are a subgroup of this family and contain a second iron-sulfur cluster involved in the activation of the second substrate allowing the insertion reaction by radical coupling to take place. The work presented in this thesis is focusing on two enzymes, the first one, RimO is a methylthiotransferase (MTTase) that catalyzes the insertion of a thiomethyl group on the beta position of D89 residue of the ribosomal protein S12 (β-ms-D89-S12). The second one, TYW1, or 4-demethylwyosine synthase, catalyzes the insertion of the acetyl moiety of pyruvate into a C-H bond of a N-methyl group of a guanine derivative in some eukaryotic and archeal tRNAs. This insertion reaction leads to the formation of a tricyclic ring and through several steps to wybutosine (yW), a hypermodified nucleotide important for the translational fidelity of the cell. In this work we demonstrate that these radical inserting enzymes utilize the two iron-sulfur clusters to cooperate and that they control the different partners of the reaction by original redox mechanisms

The present work is aimed at investigating the mechanisms of nanowire growth from aqueous solutions through a physical and chemical modeling. Based on this modeling, deriving an optimized process control is intended. The work considers two methods of nanowire growth. The first is the dielectrophoretic nanowire assembly from neutral molecules or metal clusters. Secondly, in the directed electrochemical nanowire assembly metal-containing ions are reduced in an AC electric field in the vicinity of the nanowire tip and afterwards deposited at the nanowire surface. To describe the transport and growth processes, continuum models are employed. Furthermore, it has been necessary to consider electro-kinetic fluid flows to match the experimental observations. The occurring partial differential equations are solved numerically by means of finite element method (FEM). The effect of the process parameters on the nanowire growth are analyzed by comparing experimental results to a parameter study. The evaluation has yielded that an AC electro-osmotic fluid flow has a major influence on the dielectrophoretic nanowire assembly regarding the growth velocity and morphology. In the case of directed electrochemical nanowire assembly, the nanowire morphology can be controlled by the applied AC signal shape. Based on the nanowire growth model, an optimized AC signal has been designed, whose parametrization allows to adjust to the chemical precursor and the desired nanowire diameter<br>Ziel der vorliegenden Arbeit ist es, mittels physikalischer und chemischer Modelle die Mechanismen des Nanodrahtwachstums aus wässrigen Lösungen zu erforschen und daraus eine optimierte Prozesskontrolle abzuleiten. Dabei werden zwei Verfahren des Nanodrahtwachstums näher betrachtet: Dies sind die dielektrophoretische Assemblierung von neutralen Molekülen oder Metallclustern sowie die gerichtete elektrochemische Nanodrahtabscheidung (engl. directed electrochemical nanowire assembly), bei der metallhaltige Ionen im elektrischen Wechselfeld an der Nanodrahtspitze zunächst reduziert und anschließend als Metallatome abgeschieden werden. Zur Beschreibung der Transport- und Wachstumsprozesse werden Kontinuumsmodelle eingesetzt. Darüber hinaus hat es sich als notwendig erwiesen, elektrokinetische Fluidströmungen zu berücksichtigen, um die experimentellen Beobachtungen zu reproduzieren. Die auftretenden partiellen Differenzialgleichungen werden mittels der Finiten Elemente Methode (FEM) numerisch gelöst. Die Auswirkungen der Prozessparameter auf das Nanodrahtwachstum werden durch den Vergleich von experimentellen Ergebnissen mit Parameterstudien analysiert. Die Auswertung hat ergeben, dass für das dielektrophoretische Wachstum ein durch Wechselfeldelektroosmose (engl. AC electro-osmosis) angetriebener Fluidstrom die Drahtwachstumsgeschwindigkeit und -morphologie maßgeblich beeinflusst. Im Falle der gerichteten elektrochemischen Nanodrahtabscheidung lässt sich die Drahtmorphologie über das angelegte elektrische Wechselsignal steuern. Unter Verwendung des Wachstumsmodells ist ein optimiertes Signal generiert worden, dessen Parametrisierung eine gezielte Anpassung auf den chemischen Ausgangsstoff und den gewünschten Drahtdurchmesser erlaubt

Durant ces dernieres annees, de nombreuses proteines fer-soufre ont ete decouvertes dont le site actif est relie a l'apoproteine par des ligands non-cysteinyles ; elles presentent des proprietes spectroscopiques et electrochimiques particulieres, liees a la nature des acides amines impliques dans la coordination du cur fer-soufre. Pour modeliser la coordination d'histidines sur les centres fer-soufre, nous avons prepare des agregats a ligands imidazoles neutres. Notre demarche synthetique fait intervenir des centres fer-soufre deja formes, a ligands halogenures, sur lesquels nous realisons une reaction d'echange de ligands. De premiers essais de coordination de ligands azotes neutres sur des agregats 2fe-2s nous ont amenes a definir certains criteres pour les ligands a cycles imidazoles en vue de leur coordination. L'utilisation de ces ligands nous a ensuite permis d'isoler de nouveaux composes fer-soufre qui presentent des proprietes oxydo-reductrices proches de celles des proteines fer-soufre a ligands histidines. Enfin, nous avons etudie la reactivite des ligands imidazoles par rapport a des agregats 4fe-4s

Cette these se situe dans le cadre des modelisations chimiques de proteines fer-soufre, plus particulierement les proteines fer-soufre a haut potentiel (hipip). L'objectif est de synthetiser des centres 4fe-4s dans les deux etats d'oxydation physiologiques 4fe-4s#2+ et 4fe-4s#3+ et de les caracteriser d'un point de vue physico-chimique. L'hypothese a partir de laquelle le sujet a ete aborde consiste a supposer qu'il est necessaire d'etablir une zone steriquement encombree et hydrophobe autour de l'agregat afin de proteger le centre 4fe-4s#3+ d'une degradation oxydante. Pratiquement, un tel environnement encombre et hydrophobe a ete realise grace a l'utilisation de ligands thiolates riches en noyaux aromatiques et tres encombres. Pour chaque ligand utilise, le centre 4fe-4s#2+ a ete synthetise et caracterise par les spectroscopies uv-visible, rmn et mossbauer, et l'etude de sa susceptibilite magnetique a aussi ete effectuee. Dans un deuxieme temps, des etudes d'oxydation sont realisees sur ces nouveaux composes modeles 4fe-4s#2+ dans le but d'obtenir des centres 4fe-4s#3+. Des phenythiolates d'une part et des benzylhtiolates d'autre part, tous tres hydrophobes, ont ete utilises comme ligands. Dans chacun des cas, un nouveau modele de hipip a ete obtenu et completement caracterise dans les deux etats redox. Celui avec le ligand de type benzylthiolate est un meilleur modele chimique de ces proteines car il utilise des ligands plus biomimetiques. Par ailleurs, l'influence exercee par l'encombrement sterique a ete etudiee de facon systematique. En utilisant une serie de ligands encombres de facon croissante, il a pu etre montre tres clairement que la presence d'un environnement encombre (et toujours tres hydrophobe) au voisinage immediat de l'agregat assure la protection du centre 4fe-4s#3+ vis-a-vis des degradations ulterieures. L'ensemble des resultats obtenus autorisent a conclure sur la validite de l'hypothese de depart, laquelle preconisait l'emploi de ligands encombres pour l'obtention de tels modeles stables. Ce travail permet alors egalement de confirmer l'hypothese sur les proteines qui consiste a dire que l'hydrophobicite est un critere fondamental pour qu'une proteine a 4fe-4s fonctionne comme une hipip plutot que comme une ferredoxine

Le but de cette thèse est d’étudier les modifications biochimiques mitochondriales liées à un défaut de lipoylation des protéines dans les fibroblastes de 14 patients. Ces patients sont porteurs d’une mutation dans un gène codant une des protéines impliquées soit dans la synthèse de l’acide lipoïque (LIPT1, LIPT2) soit dans la voie de biogenèse des centres Fe-S mitochondriale (FDX1L, ISCA1, ISCA2, IBA57, NFU1, BOLA3). La voie de biogenèse des centres Fe-S est nécessaire à la maturation des protéines Fe-S mitochondriales, dont la lipoic acid synthase (LIAS).Ces travaux ont permis d’étudier notamment un deuxième cas de déficit en FDX1L ainsi qu’un patient porteur d’une nouvelle mutation dans ISCA1. Les déficits dans la voie de la biogenèse des centres Fe-S observés chez les patients étudiés affectent principalement la maturation des protéines mitochondriales à centre [4Fe-4S] dont l’aconitase mitochondriale, les complexes I et II de la chaîne respiratoire et la LIAS, induisant ainsi un défaut de lipoylation d’enzymes clés du métabolisme énergétique (PDHc, KGDHc). Aucune atteinte du réseau mitochondrial ni de variations du stress oxydatif n’ont pu être mises en évidence. Finalement, l’ajout d’acide lipoïque exogène n’améliore pas les déficits observés.Les profils d’expression des protéines dans les fibroblastes des patients suggèrent que les protéines NFU1, BOLA3 et IBA57 ainsi que ISCA1, ISCA2 et IBA57 coopèrent entre elles de manière complexe<br>The aim of this work is to study mitochondrial dysfunctions related to a defect of protein lipoylation in fibroblasts of 14 patients. These patients carry a point mutation in a gene encoding for a protein involved either in lipoic acid biosynthesis (LIPT1 or LIPT2) or in the mitochondrial pathway devoted to iron-sulfur cluster biogenesis (FDX1L, ISCA1, ISCA2, IBA57, NFU1, BOLA3) essential for maturation of mitochondrial Fe-S proteins such as lipoic acid synthase (LIAS). This work describes the second case of FDX1L deficiency and a patient with a new mutation in ISCA1 gene.We found that mitochondrial [4Fe-4S] proteins (mitochondrial aconitase, complexes I and II of the respiratory chain and LIAS) are mainly affected in fibroblasts of patients with defect in the mitochondrial Fe-S maturation pathway. Secondary, LIAS dysfunction leads to decreased lipoylation of PDHc and KGDHc, complexes involved in energy metabolism. Neither mitochondrial network nor oxidative stress biomarkers was modified in our study. Addition of exogenous lipoic acid did not rescue the mitochondrial deficiency.Protein expression profiles obtained in fibroblasts of patients suggest that NFU1, BOLA3 and IBA57 and also ISCA1, ISCA2 and IBA57 could function and interact together to form protein complexes

Nous présentons des observations obtenues en spectroscopie X, à l'aide du satellite japonais GINGA, et en spectro-imagerie X, à l'aide du satellite americano-germanique ROSAT, que nous analysons, puis interprétons à l'aide d'une modélisation de l'évolution des galaxies elliptiques, d'une part, et de la distribution du gaz X et de la masse totale dans les amas de galaxies, d'autre part. Dans une première partie, nous présentons l'analyse des données de la spectroscopie X, lorsqu'elles sont combinées aux données optiques et d'imagerie X. Nous confirmons la présence d'une masse importante de fer dans le milieu intra-amas ainsi que son origine localisée dans les galaxies elliptiques (et lenticulaires). Dans une seconde partie, un modèle d'évolution appliqué aux galaxies elliptiques, où la formation d'étoiles massives est renforcée en début d'évolution est développé, qui permet d'expliquer conjointement les observations à l'échelle des amas et à l'échelle des galaxies mêmes; les supernovae de type II produisant simultanément le fer et l'énergie thermique à l'origine de son éjection hors des galaxies. Dans une troisième et dernière partie, nous présentons une méthode de détermination de la masse, et de la distribution, du gaz intra-amas et de la masse totale ("matière noire" comprise) à partir des données X (spectroscopie globale et imagerie détaillée), puis l'appliquons à un amas particulier : A2163, dont les propriétés extrêmes (amas le plus chaud et le plus massif connu) ont des conséquences importantes sur les modèles cosmologiques.

La démocratisation d’Internet, couplée à l’effet de la mondialisation, a pour résultat d’interconnecter les personnes, les états et les entreprises. Le côté déplaisant de cette interconnexion mondiale des systèmes d’information réside dans un phénomène appelé « Cybercriminalité ». Des personnes, des groupes mal intentionnés ont pour objectif de nuire à l’intégrité des systèmes d’information dans un but financier ou pour servir une cause. Les conséquences d’une intrusion peuvent s’avérer problématiques pour l’existence d’une entreprise ou d’une organisation. Les impacts sont synonymes de perte financière, de dégradation de l’image de marque et de manque de sérieux. La détection d’une intrusion n’est pas une finalité en soit, la réduction du delta détection-réaction est devenue prioritaire. Les différentes solutions existantes s’avèrent être relativement lourdes à mettre place aussi bien en matière de compétence que de mise à jour. Les travaux de recherche ont permis d’identifier les méthodes de fouille de données les plus performantes mais l’intégration dans une système d’information reste difficile. La capture et la conversion des données demandent des ressources de calcul importantes et ne permettent pas forcément une détection dans des délais acceptables. Notre contribution permet, à partir d’une quantité de données relativement moindre de détecter les intrusions. Nous utilisons les événements firewall ce qui réduit les besoins en terme de puissance de calcul tout en limitant la connaissance du système d’information par les personnes en charge de la détection des intrusions. Nous proposons une approche prenant en compte les aspects techniques par l’utilisation d’une méthode hybride de fouille de données mais aussi les aspects fonctionnels. L’addition de ces deux aspects est regroupé en quatre phases. La première phase consiste à visualiser et identifier les activités réseau. La deuxième phase concerne la détection des activités anormales en utilisant des méthodes de fouille de données sur la source émettrice de flux mais également sur les actifs visés. Les troisième et quatrième phases utilisent les résultats d’une analyse de risque et d’audit technique de sécurité pour une prioritisation des actions à mener. L’ensemble de ces points donne une vision générale sur l’hygiène du système d’information mais aussi une orientation sur la surveillance et les corrections à apporter. L’approche développée a donné lieu à un prototype nommé D113. Ce prototype, testé sur une plate-forme d’expérimentation sur deux architectures de taille différentes a permis de valider nos orientations et approches. Les résultats obtenus sont positifs mais perfectibles. Des perspectives ont été définies dans ce sens<br>The expansion and democratization of the digital world coupled with the effect of the Internet globalization, has allowed individuals, countries, states and companies to interconnect and interact at incidence levels never previously imagined. Cybercrime, in turn, is unfortunately one the negative aspects of this rapid global interconnection expansion. We often find malicious individuals and/or groups aiming to undermine the integrity of Information Systems for either financial gain or to serve a cause. The consequences of an intrusion can be problematic for the existence of a company or an organization. The impacts are synonymous with financial loss, brand image degradation and lack of seriousness. The detection of an intrusion is not an end in itself, the reduction of the delta detection-reaction has become a priority. The different existing solutions prove to be cumbersome to set up. Research has identified more efficient data mining methods, but integration into an information system remains difficult. Capturing and converting protected resource data does not allow detection within acceptable time frames. Our contribution helps to detect intrusions. Protect us against Firewall events which reduces the need for computing power while limiting the knowledge of the information system by intrusion detectors. We propose an approach taking into account the technical aspects by the use of a hybrid method of data mining but also the functional aspects. The addition of these two aspects is grouped into four phases. The first phase is to visualize and identify network activities. The second phase concerns the detection of abnormal activities using data mining methods on the source of the flow but also on the targeted assets. The third and fourth phases use the results of a risk analysis and a safety verification technique to prioritize the actions to be carried out. All these points give a general vision on the hygiene of the information system but also a direction on monitoring and corrections to be made.The approach developed to a prototype named D113. This prototype, tested on a platform of experimentation in two architectures of different size made it possible to validate our orientations and approaches. The results obtained are positive but perfectible. Prospects have been defined in this direction

Les aciers ODS (Oxide Dispersed Strengthened Steels), renforcés par des dispersions de nano-oxydes métalliques (à base d'éléments Y, Ti et O), sont des matériaux prometteurs pour les réacteurs nucléaires de génération IV. La compréhension fine des mécanismes mis en jeu lors de la précipitation de ces nano-oxydes permettrait d'améliorer la fabrication et les propriétés mécaniques de ces aciers ODS, avec un fort impact économique en vue de leur industrialisation. Pour étudier expérimentalement ces mécanismes, une approche analytique par implantation ionique est utilisée dans cette étude, permettant de contrôler différents paramètres de synthèse de ces précipités comme la température et leur concentration. Ce projet a permis de démontrer la faisabilité de cette méthode et d'étudier le comportement d'alliages modèles (à base d'oxyde d'aluminium) sous recuit thermique. Des alliages Fe-10Cr de haute pureté ont été implantés avec des ions Al et O à température ambiante. Les observations de microscopie électronique en transmission ont montré que des nano-oxydes apparaissent dans la matrice de Fe-10Cr dès l'implantation à température ambiante, sans recuit subséquent. Les défauts créés lors de l'implantation ionique sont à l'origine de la mobilité des éléments introduits, permettant la nucléation de ces nanoparticules, de quelques nm de diamètre. Ces nanoparticules sont composées d'aluminium et d'oxygène, et également de chrome. Les examens en haute résolution montrent que leur structure cristallographique correspond à celle d'un composé hors équilibre de l'oxyde d'aluminium (de type γ-Al₂O₃). Les traitements thermiques effectués après implantation induisent une croissance de la taille de ces nano-oxydes, et un changement de phase qui tend vers la structure d'équilibre (de type α-Al₂O₃). Ces résultats sur des alliages modèles s'appliquent entièrement aux matériaux industriels : en effet l'implantation ionique reproduit les conditions du broyage, et les traitements thermiques sont à des températures équivalentes à celles des traitements d'élaboration thermo-mécaniques. Un mécanisme de la précipitation de nano-oxydes dispersés dans des alliages ODS est proposé dans ce manuscrit<br>ODS (Oxide Dispersed Strengthened) steels, which are reinforced with metal dispersions of nano-oxides (based on Y, Ti and O elements), are promising materials for future nuclear reactors. The detailed understanding of the mechanisms involved in the precipitation of these nano-oxides would improve manufacturing and mechanical properties of these ODS steels, with a strong economic impact for their industrialization. To experimentally study these mechanisms, an analytical approach by ion implantation is used, to control various parameters of synthesis of these precipitates as the temperature and concentration. This study demonstrated the feasibility of this method and concerned the behaviour of alloys models (based on aluminium oxide) under thermal annealing. High purity Fe-10Cr alloys were implanted with Al and O ions at room temperature. Transmission electron microscopy observations showed that the nano-oxides appear in the Fe-10Cr matrix upon ion implantation at room temperature without subsequent annealing. The mobility of implanted elements is caused by the defects created during ion implantation, allowing the nucleation of these nanoparticles, of a few nm in diameter. These nanoparticles are composed of aluminium and oxygen, and also chromium. The high-resolution experiments show that their crystallographic structure is that of a non-equilibrium compound of aluminium oxide (cubic γ-Al₂O₃ type). The heat treatment performed after implantation induces the growth of the nano-sized oxides, and a phase change that tends to balance to the equilibrium structure (hexagonal α-Al₂O₃ type). These results on model alloys are fully applicable to industrial materials: indeed ion implantation reproduces the conditions of milling and heat treatments are at equivalent temperatures to those of thermo-mechanical treatments. A mechanism involving the precipitation of nano-oxide dispersed in ODS alloys is proposed in this manuscript based on the obtained experimental results, and the existing literature

L'oxydation des résidus cystéines est une modification biochimique très répandue survenant dans tous les compartiments des cellules eucaryotes. Ce phénomène sert le repliement oxydatif des protéines dans le réticulum endoplasmique (RE), l'importation de protéines dans l'espace intermembranaire de la mitochondrie (IMS). De plus, il a un rôle régulateur dans la matrice mitochondriale et dans le cytosol où il contrôle l’activité des enzymes et des protéines de signalisation et de régulation. Dans tous ces procédés, la réversibilité de l'oxydation des résidus Cys est une caractéristique essentielle. Deux systèmes oxydoréductase puissants existent : les voies de glutathion (GSH) et la thiorédoxine ; ils catalysent la réduction des ponts disulfure, et contrôlent la plupart des processus cellulaires thiol-redox dépendant. Cependant, en dépit d'énormes connaissances portant sur leur enzymologie, peu est connu sur les caractéristiques physiologiques de ces systèmes chez les eucaryotes. Pour déterminer l'importance physiologique de ces systèmes et indiquer lequel est à la base de l'exigence du GSH pour la viabilité, nous avons effectué une analyse complète des cellules de levure épuisée ou contenant des niveaux toxiques de GSH. Les deux conditions déclenchent une réponse « iron-starvation-like » et une altération de l'activité des enzymes d’assemblage des centres fer-soufre (Iron sulfure cluster : ISC) extra-mitochondriales. Cependant, elles n’ont pas d'impact sur l’entretien thiol redox, à l’exception des niveaux élevés de glutathion qui ont altéré le repliement oxydatif des protéines dans le reticulum endoplasmique. Alors que le fer sauve partiellement la maturation des ISC et les défauts de croissance des cellules appauvries eh GSH, des expériences génétiques ont indiqué que, contrairement à la thiorédoxine, le glutathion ne peut pas assurer par lui-même les fonctions thiol-redox de la cellule. Nous proposons que le glutathion soit essentiel par son exigence dans l’assemblage des centres fer-soufre, mais ne serve comme backup que pour maintenir l’état thiol-redox de la cellule. Des niveaux physiologiques élevés de GSH sont ainsi destinés à isoler sa fonction dans le métabolisme du fer des variations de sa concentration pendant le stress redox, ce qui constitue un modèle contestant la vision traditionnelle du GSH comme acteur primordial du contrôle thiol-redox cytosolique.Nos données préliminaires sur la distribution de GSH dans les cellules recueillies par lasurveillance de l'état redox de rxYFP ciblée pour différents compartiments cellulaires (RE,Matrice, cytosol et IMS) dans les cellules HGT1 indiquent un transport spécifique du GSH vers le RE et l'exportation de GSSG de ce compartiment. Nous avons pu caractériser deuxtransporteurs ABC dont la suppression modifie le RE plus oxydant et entraîne une accumulation de GSSG par rapport aux cellules sauvages. Ces données ont été confirmées par le suivi de l'état redox de PDI1 et ERO1 (WT et hyper active). Elles suggèrent un rôle de ces transporteurs dans l'exportation du GSSG du la RE, et que le flux de GSH entre les différents compartiments est très régulé<br>Cys residue oxidation is a widespread biochemical modification occurring in all eukaryotic cells compartments. It serves oxidative protein folding in the endoplasmic reticulum (ER), protein import in the intermembrane space of mitochondria (IMS), and it has a regulatory role in the mitochondrial matrix and in the cytosol where it controls enzymes and signaling regulatory proteins activity. In all these processes, reversibility of Cys residue oxidation is a crucial feature. Two potent oxidoreductase systems, the glutathione (GSH) and thioredoxin pathways, catalyze disulfide bond reduction, and presumably control most thiol-redox-dependent cellular processes. However, despite tremendous knowledge of their enzymology, little is known about the physiological features of these systems in eukaryotes. To determine the physiologic importance of these functions and sort out which of them accounts for the GSH requirement for viability, we performed a comprehensive analysis of yeast cells depleted of or containing toxic levels of GSH. Both conditions triggered an intense iron-starvation-like response and impaired the activity of extra-mitochondrial ISC enzymes, but did not impact thiol-redox maintenance, except high glutathione levels that altered oxidative protein folding in the endoplasmic reticulum. While iron partially rescued the ISC maturation and growth defects of GSH-depleted cells, genetic experiments indicated that unlike thioredoxin, glutathione could not support by itself the thiolredox duties of the cell. We propose that glutathione is essential by its requirement in ISC assembly but only serves as a thioredoxin back up in cytosolic thiol-redox maintenance. Glutathione high physiologic levels are thus meant to insulate its function in iron metabolism from variations of its concentration during redox stresses, a model challenging the traditional view of it as prime actor in cytosolic thiol-redox control.Our preliminary data on the distribution of GSH inside cells collected by monitoring the redox state of rxYFP targeted to different cell compartments (ER, Matrix, Cytosol and IMS) in HGT1 cells indicate a specific transport of GSH into the ER and export of GSSG out of it. We were able to characterize two ABC transporters on which their deletion modify the redox state of the ER to more oxidizing and result in accumulation of higher GSSG content compared to WT. These data were confirmed by looking to the redox state of the PDI1 and ERO1 (WT and hyper active), all together suggest a role of these transporters in GSSG export from the ER, and that GSH flux between the different compartments is highly regulated

L'étude des membranes biologiques nécessite l'examen des différentes propriétés de ses composantes principales: les lipides et les protéines. Dans ce manuscrit, l'interaction lipide- lipide et lipide-protéine ont été suivies par spectroscopie vibrationnelle (Raman, Infrarouge). Nous sommes intéressés en premier lieu à l'étude de la structure et l'organisation des phospholipides dans leur phase gel et leur phase cristalline liquide en utilisant la spectroscopie moyen infrarouge. En outre, l'effet de la composition du groupement hydrophiles des lipides sur le comportement de la liaison hydrogène des mélanges lipidiques a été sondé en utilisant la spectroscopie lointain infrarouge. Dans la seconde partie, l'interaction de la protéine NADH ubiquinone oxydoréductase et du mutant NuoL (D563N) avec le zinc ont été étudiés par spectroscopie différentielle et les changements conformationnels induits par la liaison du zinc avec les protéines ont été examinés. In this manuscript, the lipid-lipid interaction and the lipid-protein interaction were monitored by vibrational spectroscopy (Raman and Infrared). We have been interested in the first part in studying the structure and organization of phospholipids in the gel phase and the liquid crystalline phase using mid infrared spectroscopy. In addition, the effect of the head group composition on the hydrogen bonding behaviour of lipid mixtures was probed using far infrared spectroscopy. In the second part, the interaction of the NADH ubiquinone oxidoreductase protein and NuoL mutant (D563N) with zinc was investigated through FTIR difference spectroscopy where the conformational changes upon zinc binding were monitored. Finally, the metal-ligand vibrations of the iron- sulfur clusters in NuoB mutants (C64A G100C) at different pH were analysed using Raman spectroscopy
