Abstract:
An estuary is the last stage of a river. It is where the river meets the sea. Estuaries are one of the most significant features of the South African coastline. In recent years, South Africa has witnessed an increase in the demand for freshwater for both industrial and domestic purposes. At the same time, there has been a gradual deterioration of river systems and their catchments. To add to this, there has been a gradual reduction in the amount of recorded rainfall, which is the primary source of freshwater for rivers. This has resulted in decreased freshwater inflow into estuaries, a situation which poses a serious threat to the biological functioning of these estuaries and the services rendered to its recreational users. A deterioration of estuary services reduces the yield for subsistence households and their appeal for recration. This study uses the contingent valuation method as its primary methodology to elicit users' willingness-to-pay to reduce the negative impacts of reduced freshwater inflow into selected western and southern Cape estuaries. Eight estuaries were selected for this study; the Breede, Duiwenhoks, Great Berg, Kleinemond West, Mhlathuze, Swartvlei and Olifants estuaries. The contingent valuation (CV) method is widely used for studies of this nature because of its ability to capture active, passive and non-use values. The CV method involves directly asking people how much they would be willing to pay for specific environmental services. In this case, users were asked what they would be willing to pay to sustain freshwater inflows into selected estuaries in order to prevent the negative impacts of reduced inflows. The travel cost method (TCM) was uesed to generate an alternative comparative set of values for the purposes of convergence testing. This is because convergence testing is highly desirable as a validity test for CV estimates.

Abstract:
An estuary, according to the National Water Act of 1998, is a partially or fully enclosed body of water which is open periodically or permanently to the sea within which the sea water can be diluted, to an extent that is measurable with freshwater from inland. Estuaries and the lands surrounding them are places of transition from land to sea, and from freshwater to saltwater. Although influenced by the tides, estuaries are protected from the full force of ocean waves, winds, and storms by the reefs, barrier islands, or fingers of land, mud, or sand that surround them. South Africa’s estuaries are important and irreplaceable habitats, especially for prawns, fish, wading birds and mangroves. They are home to numerous plants and animals that live in water that is partly fresh and partly salty. Estuaries are also homes to growing coastal communities as increasing number of people occupy watersheds. However, estuaries are also threatened. One of the threats is reduced river water inflow. This study applies the contingent valuation method (CVM) to elicit user’s willingness to pay to mitigate the negative impacts of reduced freshwater inflow into selected five Eastern Cape and Kwazulu-Natal estuaries: the Sundays, Gamtoos, Mdloti, Mgeni and Mvoti estuaries. In addition to the contingent valuation method, the travel cost method was used to generate comparative values. The contingent valuation method is a technique to establish the value of a good (or service) that is not bought or sold in an actual market. The CVM establishes the economic value of the good by asking the users of an environmental good to state their willingness to pay (WTP) for a hypothetical project to prevent, or bring about, a change in the current condition of the environmental good. The users’ WTP is aggregated to establish a total willingness to pay (TWTP) for the population of the users of the environmental good.

Abstract:
The ecologist Garrett Hardin (1968) introduced a useful concept called the tragedy of the commons, which describes how ecological resources become threatened or lost. The term “commons” is based on the commons of old English villages and is symbolic of a resource that is shared by a group of people. If every person were to use each resource in a sustainable fashion it would be available in perpetuity. However, if people use more than their share they would only increase their personal wealth to the detriment of others. In addition, an increase in the population would mean that the size of each share would have to decrease to accommodate the larger number of people. As a result, resources are threatened by personal greed and uncontrolled population growth. Freshwater is an example of a common resource that is under threat in South Africa where the average annual rainfall is less than 60 percent of the global average (Mukheibir & Sparks 2006). The increasing demands for freshwater as well as its eutrophication are major concerns with regards to estuarine health, environmental resource management and human health. The correct management of water is necessary to ensure that it is utilised in a sustainable manner. The National Water Act (No. 36 of 1998) has provided the rights to water for basic human needs and for sustainable ecological function; the Basic Human Needs Reserve and Ecological Reserve are both provided as a right in law. The amount of water necessary for an estuary to retain an acceptable ecological status, known as the Estuarine Ecological Reserve, is determined through the implementation of procedures (rapid, intermediate or comprehensive) compiled by the Department of Water Affairs and Forestry (1999) in its Resource Directed Measures (RDM) for the Protection of Water Resources. The impact of restricted flow on estuaries can be reduced by manipulating the water released from impoundments, the regulation of water abstractions within the river catchment or both (Hirji et al. 2002). The reserve assessment method is designed to evaluate ecosystem requirements by employing groups of specialists from different disciplines. In South Africa, this includes hydrologists, sedimentologists, water chemists and biologists (including microalgae specialists). The use of microalgae in ecological assessments has largely been based on research that was initiated at the Nelson Mandela Metropolitan University (formerly University of Port Elizabeth) and subsequently at Rhodes University (Grahamstown) and the University of KwaZulu Natal (Durban). Abstract:
There are about 259 estuaries in South Africa that can be classified as “functioning” and their “health” status is directly related to the quantity and quality of freshwater that flows into them. Many of South Africa’s estuaries have become smaller due to a steady decrease in the amount of freshwater that flows into them. This reduction in freshwater inflows decreases their ecological functioning and undermines the recreational activities and subsistence services available from them. The National Water Act (ACT No. 36 of 1998) recognises the right of the environment to water, but a large amount of data is still needed to make management decisions on the allocation of freshwater. The objective of this research was to contribute to the management of the allocation of freshwater in the catchment areas of the Bira, Bushmans, Kasouga, Keiskamma, Kleinemond East, Nahoon and Tyolomnqa rivers by determining the recreational value of the freshwater flowing into their estuaries. This recreational value was established using the contingent valuation method. The contingent valuation method (CVM) is a technique to establish the value of a good (or service) that is not bought or sold in an actual market. This technique is frequently applied in the valuation of environmental goods, e.g. the freshwater that flows into an estuary. The CVM establishes the economic value by asking the users of an environmental good to state their willingness to pay (WTP) for a hypothetical project to prevent or bring about a change in the current condition of the environmental good. The users’ WTP is then aggregated to establish a total willingness to pay (TWTP) for the population of the users of the environmental good. The hypothetical project presented in this study is that of an increase of freshwater inflows, that would prevent (bring about) predetermined changes in environmental services provided by the selected seven estuaries.

Abstract:
An estuary can be defined as a partially enclosed, coastal body of water which is either permanently or periodically open to the sea and within which there is a measurable variation of salinity due to the mixture of sea water with fresh water derived from land drainage. Estuaries are extremely important environmental assets and the management of them is dependent on the active involvement of the people whose livelihoods depend on them. There have been steady decreases in freshwater inflows into them during the past century due to abstraction of river water for human consumption and alien tree and plant infestations. Due to these decreases in freshwater inflows, many estuaries have become smaller and are providing reduced recreational services to users, such as boaters, fishermen and birders. This reduction in recreational service provision has adverse economic consequences. The scale of these consequences have become of great interest to river catchment planners. Of particular interest is the value of the freshwater inflows into estuaries relative to other abstractions of this water. The value referred to here is in terms of the environmental services yielded to recreational users. From a management perspective, it is desirable that these marginal values be compared with marginal cost values of this water in its best alternative use in order to guide the allocation of inflows into the respective estuaries. The aim of this study is to place a monetary value on this freshwater inflow at the Kowie, Kromme and Nahoon estuaries. Due to the fact that the freshwater flowing into estuaries is not a traded good, an alternative method to market price must be used to value it. The method of valuation used in this study is the contingent valuation method. The contingent valuation method (CVM) is a survey technique which asks individuals to place values upon changes to environmental assets. The questionnaires used in the surveys differed slightly. The one administered at the Nahoon Estuary was revised in the light of experience gained at the administration of the ones at the Kowie and the Kromme estuaries. Some questions in the latter two surveys were found to be confusing to the respondents and were made clearer and some of the questions were found to yield little extra information and were scrapped from the Nahoon Estuary survey.

Abstract:
With the majority of Earth’s population living in coastal areas, estuarine ecosystems have been particularly affected by anthropogenic disturbances. My dissertation research focused on three interrelated types of human disturbance that affect estuaries: Anthropogenic alteration of freshwater inflow, the introduction of invasive species, and habitat alteration. Using the LoxahatcheeRiver(Jupiter, FL) as a model system, my goal was to understand how these disturbances affect estuarine organisms, particularly fishes. One of the most ecologically harmful disturbances affecting estuaries is anthropogenic alteration of freshwater inflow (and resulting changes in salinity patterns). To identify effects of freshwater inflow on the behavior of an ecologically and economically important fish (common snook Centropomus undecimalis), I conducted a 19-month acoustic telemetry study. Common snook were more abundant and made more frequent upstream migrations during the wet season, but freshwater inflow did not appear to be the proximate cause for these behaviors. Increased estuarine salinity resulting from anthropogenic flow alteration may have facilitated the second type of disturbance that I address in this dissertation; the invasion of non-native Indo-Pacific lionfish into estuarine habitats. During the course of my dissertation research, I documented the first ever estuarine invasion by non-native lionfish. Using mark-recapture, I identified high site fidelity in lionfish, a trait that may aid future control efforts. The extremely low minimum salinity tolerance that I identified in lionfish appears to have allowed the species to colonize far upriver in estuaries with anthropogenically modified salinity patterns. Anthropogenic salinity alteration has also led to a severe degradation of oyster reef habitats in theLoxahatcheeRiver. As a foundation species, oysters provide food, shelter, and nursery habitat for a wide variety of estuarine organisms, including many ecologically and economically important fishes. Increasingly, degraded oyster reef habitats have been the focus of restoration efforts. I identified a relatively rapid (< 2 years) convergence between restored and natural oyster reef communities, and documented the importance of vertical relief in restoration success. My dissertation research is critical for the management and conservation of coastal rivers inFlorida, while more broadly informing restoration and management decisions in many other estuarine and coastal ecosystems.

Abstract:
The trophodynamic implications of reduced freshwater inflow on the zooplankton of eastern Cape estuaries was investigated by a comparison of the community composition and standing stocks, grazing rates and food resources of zooplankton in two systems, the Kariega and the Great Fish estuaries, which are subject to contrasting freshwater inflow. The climate of South Africa is semi-arid, and the low rainfall, coupled with high evaporative loss, result in the region having one of the lowest conversions of rainfall to run-off in the world. In addition, many of the major rivers are extensively impounded, consequently, estuaries often experience prolonged periods of zero or reduced freshwater inflow. The amount of freshwater available for estuarine management in the future is expected to decline as the demand for domestic, agricultural and industrial use increases. The influence of climate, tidal amplitude and wave action are essentially constant, consequently, the individual characteristics of an estuary are determined largely by the indirect influences of catchment size and regulation. Estuaries along the eastern Cape coast range from negative hypersaline systems, to positive systems in which a salinity gradient is well established. The Kariega estuary is a homogeneous marine estuary as a result of minimal freshwater inflow, whereas the Great Fish estuary receives sustained freshwater inflow and is partially-stratified. The quality and quantity of particulate food resources for suspension-feeders depended to a large extent on the allochthonous import of material associated with freshwater inflow. Nutrients, rather than light penetration of the watercolumn are the major factor limiting phytoplankton standing stocks. In the Kariega estuary, phytoplankton standing stocks were low (up to 1.0 μg l⁻¹) and the estuary is classified as oligotrophic. Correlation analyses indicated that lower quality detritus, originating from fringing macrophytes, may contribute substantially to suspended particulate organic material. Phytoplankton food resources were considerably higher in the Great Fish estuary (up to 21.8 μg ⁻¹) which is classified as mesotrophic/eutrophic, and correlation analyses indicated that phytoplankton comprised the dominant fraction of the particulate organic material. Although this suggested that the organic material was of a higher quality, the seston was "masked" by a higher suspended inorganic load. Consequently, the organic fraction comprised between 13 and 22% of total particulate material in the Great Fish estuary, compared with between 20 and 39% in the Kariega estuary. Food resources demonstrated a fairly uniform distribution along the length of the Kariega estuary and exhibited a slight seasonal increase during warmer months. By contrast, the point source influence of freshwater inflow resulted in a spatial gradient of food resources in the Great Fish estuary with higher values recorded towards the upper reaches. There was evidence that higher concentrations of particulate material in the upper reaches are also a consequence of hydrodynamic trapping. There was no marked seasonal pattern in the availability of food resources which were generally elevated in response to sporadic pulses of freshwater inflow. Tidal currents were responsible for elevating suspended food resources by re-suspension of material from the sediments. This effect was probably of greater importance in the Kariega estuary where food resources were generally limiting. In the Kariega estuary, the zooplankton community was dominated by calanoid copepods of the genera Acartia and Pseudodiaptomus. However, in the Great Fish estuary, the community was dominated by the mysid Mesopodopsis siabberi, and the calanoid P. hessei. Community biomass generally reflected the trophic status of the estuary. The mean seasonal biomass recorded in the Kariega estuary was 38 mg m⁻³ compared with 1597 mg m⁻³ in the Great Fish estuary. Greater spatial variability in community biomass was evident in the Great Fish estuary, partly in response to the food resource gradient, but also due to the inability of the mysid shrimps, which dominated the community biomass, to penetrate the lower salinity water of the upper reaches. Zooplankton in the Kariega estuary demonstrated a seasonal pattern of abundance whereas in the Great Fish estuary, community biomass was elevated in response to sporadic pulses of freshwater inflow. Grazing rates, measured in situ using a modified Gliwicz-Haney chamber, indicated that the zooplankton communities were capable of "clearing" substantial proportions of the watercolumn at certain times of the year. The pattern of grazing pressure over a diel cycle was examined in relation to the diel vertical migration movements of the zooplankton. Higher nighttime grazing rates were generally associated with the greater abundance of zooplankton resulting from the movement of zooplankton into the watercolumn after dusk, and their return to the sediments at dawn. Seasonal estimates of diel grazing pressure, extrapolated from daytime and nighttime feeding rates, indicated that the zooplankton "cleared" up to 40% of the watercolumn in a day in the Kariega estuary, and up to 120% d⁻¹ in the Great Fish estuary. However, values of around 25% d⁻¹ in the Kariega estuary, and 50 to 80% d⁻¹ in the Great Fish estuary, were not uncommon. Multiple regression analyses were used in an attempt to explain the influence of environmental factors on the variation in in situ grazing rates. These attempts were largely unsuccessful and the possible reasons, as well as recommended improvements to the methods used, are discussed. Seston concentration in the estuaries was highly variable as a result of the effects of tidal re-suspension and freshwater inflow. Consequently, further laboratory-based experiments were carried out to examine the influence of seston concentration on the filtration rates of the dominant calanoid copepods. Results indicated that some of the unexplained variability in the community filtration rates may be attributed to differences in species-specific response to changes in seston concentration.

Aquatic bacteria respond to changing environmental conditions through a variety of mechanisms including changes in abundance, shifts in community composition and variable activity states. In the tidal-freshwater James River, variation in bacterial abundance was linked to nutrient availability and autochthonous production with highest bacterial densities associated with low-nutrient, high-chlorophyll a conditions. Laboratory experiments revealed that bacterial growth rates were nutrient limited at the low-nutrient site, while co-limitation (nutrients, glucose, light) was apparent at the high nutrient site. Despite large differences in abundance, community composition was similar based on TRFLP and 16S rDNA pyrosequencing. Community similarity was lower among rRNA libraries suggesting that variable activity states are prevalent in natural communities. Rare taxa were more likely to be metabolically active and were capable of dramatic growth under microcosm conditions.

Abstract:
The nutrient dynamics in two contrasting estuaries and in the adjacent nearshore environment along the south-east coast of South Africa was investigated seasonally. Due to an inter-basin transfer of water from the Gariep Dam to the Great Fish River, the Great Fish estuary is a fresh water dominated, terrestrially driven system with an annual fresh water inflow of 250 – 650 x 10⁶ m³ per year. In contrast, the Kariega estuary is a fresh water deprived, marine dominated system with a fresh water inflow estimated at 2.5 – 35 x 10⁶ m³per year. The reduced fresh water inflow into the estuary is attributed to regular impoundments along the Kariega River. Water samples were collected from surface and subsurface layers along the length of the estuaries as well as from a series of transects occupied in the nearshore environment. Samples were analysed for nitrate, nitrite, ammonium, phosphate and silicate. Temperature and salinity were recorded at each station. A Land-Ocean Interactions in the Coastal Zone (LOICZ) budget was constructed for each estuary to describe the role of ecosystem-level metabolism as either a sink or a source of phosphorus, nitrogen and carbon. Seasonal variation in physico-chemical properties and nutrient concentrations in the Kariega estuary was minimal due to constant low inflow, while in the Great Fish estuary, concentrations varied in response to changes in flow rate. Nutrient concentrations were consistently higher in the Great Fish estuary than in the Kariega estuary, largely reflecting differences in fresh water inflow. During periods of high flow (32.92 m³.s⁻¹in the Great Fish River) dissolved inorganic nitrogen (DIN) concentrations in the Great Fish estuary were an order of magnitude higher than those recorded in the Kariega estuary. Results of the LOICZ budgeting procedures revealed that in spite of the contrasting hydrodynamic features, the estuaries behave in largely the same manner – both predominantly sources of nutrients with heterotrophic processes dominating over autotrophic actions and both were net denitrifyers during all surveys. This was, however, due to different sets of processes operating in the two estuaries, namely low nutrient concentrations resulting in microbial activity in the Kariega estuary, and riverine influx of nutrients and phytoplankton combined with a short residence time of the water in the Great Fish estuary. In the marine nearshore environment, higher nutrient concentrations were recorded adjacent to the Great Fish estuary than offshore of the Kariega estuary. This was due to a surface plume of less saline water leaving the Great Fish estuary, which acted as an ‘outweller’ of nutrients. Offshore of the Kariega estuary, on the other hand, the nutrient concentrations were characteristic of marine waters due to a lack of fresh water outflow from the estuary. Nutrient concentrations in the marine environment adjacent to the Kariega estuary were, at times, higher than those recorded within the estuary. This observation supports previous statements which suggest that the Kariega estuary is not an ‘outweller’ of dissolved nutrients and particulate material, but rather an extension of the marine environment.

Abstract:
The principal objective of this thesis was to gain an understanding of the movement patterns of spotted grunter Pomadasys commersonnii, an estuarine-dependent fishery species, in the turbid, freshwater dominated Great Fish Estuary. Both manual and automated telemetry methods were used to monitor the movements of spotted grunter during two separate studies conducted in summer and spring 2003 and 2004. Acoustic transmitters were surgically implanted into twenty spotted grunter with lengths between 263 and 387 mm TL in the first study and twenty spotted grunter ranging between 362 and 698 mm TL in the second study. The specific objectives were to gain an understanding of (i) the time spent in the estuarine environment (ii) the space use and home range size, and (iii) the abiotic factors governing the movement patterns of spotted grunter in the estuary. The nursery function of estuarine environments was highlighted in this study as adolescent spotted grunter spent a significantly larger proportion of their time in the estuary than adult fish (p < 0.0001; R² = 0.62). The increased frequency of sea trips, with the onset of sexual maturity, provided testimony of the end of the estuarinedependent phase of their life-cycle. Although considered to be predominantly marine, the adult spotted grunter in the Great Fish Estuary utilised the estuary for considerable periods. Adults are thought to frequent estuaries to forage, seek shelter and to possibly rid themselves of parasites. During this study, the number of sea trips made by tagged fish ranged from 0 to 53, and the duration ranged from 6 hours to 28 days. The tidal phase and time of day had a significant effect (p < 0.05) on the sea trips undertaken by fish. Most tagged spotted grunter left the estuary during the night (84%) on the outgoing tide, and most returned in the evening (77%) during the incoming tide. Sea temperature (p < 0.0001; R² = 0.34), barometric pressure (p = 0.004; R² = 0.19) and wind (p = 0.01) had a significant effect on the number of spotted grunter recorded in the estuary. Spotted grunter were more prone to return to the estuary after high barometric pressure, when low sea temperatures (upwelling events) prevailed. There was a significant positive relationship between home range size and fish length (p = 0.004; R² = 0.20). Small spotted grunter (< 450 mm TL) appeared to be highly resident, with a small home range (mean size = 129 167 m²), that was generally confined to a single core area. Larger individuals (> 450 mm TL) occupied larger home ranges (mean size = 218 435 m²) with numerous core areas. The home ranges of small and large spotted grunter overlapped considerably yielding evidence of two high use areas, situated 1.2 km and 7 km from the mouth of the Great Fish Estuary. Tagged spotted grunter were located in a wide range of salinity, turbidity and temperature, but were found to avoid temperatures below 16 ºC. The daily change in environmental variables (salinity, temperature and turbidity) had a significant effect on the change in fish position in the estuary (p < 0.0001; R² = 0.38). The distribution of tagged spotted grunter, particularly the larger individuals, in the Great Fish Estuary was influenced by the tidal phase (p < 0.05); they moved upriver on the incoming tide and downriver on the outgoing tide. This study provides an understanding of the movement patterns of spotted grunter in the estuary and between the estuarine and marine environments. Consequently, it provides information that will assist in the design of a management plan to promote sustainability of this important fishery species. The techniques used and developed in this study also have direct application for further studies on other important estuarinedependent fishery species.

Abstract:
Three novel methods were examined to assess the effects of nutrient enrichment in three sub-tropical east Australian estuaries with differing levels of catchment disturbance. The Manning and Wallamba River catchments are 8927 and 500 km2 respectively and support intensive livestock agriculture and some residential development, whereas the smaller Wallingat River catchment is 185 km2 and is mostly forested. The Wallamba and Wallingat Rivers flow into Wallis Lake, which was the site of an environmental crisis in 1997 when the consumption of sewage-contaminated locally grown oysters caused an outbreak of Hepatitis A. This study contributes valuable and extensive water quality data to assess rehabilitative works in Wallis Lake, and in other estuaries, to reduce the input of nutrients such as sewage. The importance of various sources, loads and sinks and the dispersion and assimilation of nutrients were quantified and compared for each estuary. An ecological model coupled with a one-dimensional hydrodynamic box model revealed that nearly all of the nitrogen inputs to the modified Wallamba River entered as runoff from the intensively livestock farmed upper catchment. In contrast, in the forested Wallingat River nitrogen was generated internally from anoxic sediments and was also longitudinally dispersed upstream from the junction with the modified Coolongolook River. Bloom conditions of up to 59 mg m-3 were observed in the Wallamba River between 7 and 11 days after the storms, but in spite of high concentrations of biologically available nitrogen in the forested Wallingat River, phytoplankton biomass was low due to phosphate limitation. Longitudinal dispersion could not counter phytoplankton growth in the modified Wallamba River, in spite of large increases in river flow. Estimates of grazing pressure by the pygmy mussel, Xenostrobus securis, demonstrate that it could contribute up to half of the phytoplankton loss. The inter-tidal mangrove pneumatophore habitat of X. securis allows filtering of the upper water column from the lateral boundaries in a vertically stratified water column, exerting top-down control on phytoplankton biomass. The optical plankton counter (OPC) can provide an in situ, rapid assessment of zooplankton productivity over large temporal and spatial scales from the size distribution of zooplankton. High concentrations of sub-resolved particles, including suspended detritus, have hampered the use of the in situ OPC in estuaries. Up to 58 counts L-1 due to the coincidence of sub-resolved particles passing through 100 ??m mesh were detected by the laboratory OPC in Manning, Wallamba and Wallingat River water samples. The influence of these erroneous counts on in situ OPC measurements was assessed by comparison with measurements of simultaneously collected net zooplankton measured using the laboratory OPC. In situ OPC measurements of total zooplankton abundance could be corrected for erroneous counts of sub-resolved particles using laboratory OPC measurements of 100 ??m mesh filtered water samples from the same site, but estimates had large associated error and information on the size structure of the zooplankton community is sacrificed. In contrast to expected relationships, no meaningful or significant correlations were found between the number or biomass of sub-resolved particles and in situ light attenuance. Laboratory OPC measurements of net zooplankton in each estuary revealed that the modified Manning and Wallamba Rivers supported a greater biomass of zooplankton compared to the forested Wallingat River. The normalised biomass size spectra of net zooplankton responded to both production of small particles and predation and loss of large particles. The effect of catchment disturbance on the nitrogen and carbon stable isotope ratios (??15N and ??13C) of X. securis was investigated in the three estuaries. Manning and Wallamba River mussels were enriched in ??15N by an average of 3.2??? and 1.5??? respectively compared to mussels from the forested Wallingat River. The isotope values of particulate organic matter showed a similar pattern to mussels, indicating a direct link between them within each estuary. A multiple regression model of mussel ??15N using the fractions of land used for livestock agriculture and residential development within 5 km zones from river networks to a distance equivalent to a tidal ellipse from sites explained 67% of the variation in mussel ??15N with 95% of the differences lying within 1.6??? of observed values. Increasing fractions of land used for livestock agriculture in the regression equation depleted estimated mussel ??15N indicating the use of cow manure as a nutrient source with a value of 2.0???. Increasing fractions of land used for residential development enriched estimated mussel ??15N, indicating the use of human-derived waste with a value of 20.8???.

As disturbance frequencies, intensities, and types have changed and continue to change in response to changing climate and land-use patterns, coastal communities undergo shifts in both species composition and dominant vegetation type. Over the past 100 years, fire suppression throughout the Northern Gulf of Mexico coast has resulted in shifts towards woody species dominance at the expense of marsh cover. Over the next 100 years, sea levels will rise and tropical storm activity is projected to increase; resultant changes in salinity could reduce cover of salt-intolerant fresh marsh species. Together, the effects of fire suppression upslope and rising salinities downslope could "squeeze" fresh marsh species, reducing cover and potentially threatening persistence. To mitigate the effects of fire suppression, the use of prescribed fire as a management tool to mimic historic conditions is becoming increasingly widespread and will likely gain further popularity during the 21st century. Ecological shifts that will result from changing disturbance regimes are unknown. It was hypothesized that two recent hurricanes, Ivan and Katrina in 2004 and 2005, respectively, and a prescribed fire, in 2010, differentially affected species along the estuarine gradient and drove overall shifts away from woody dominance. Overall community composition did not change significantly in the intermediate and fresh marsh zones. However, significant changes occurred in the salt and brackish marshes and in the woody-dominated fresh marsh-scrub ecotone zones. Relative to 2004, woody species abundance decreased significantly in all zones in 2006, following Hurricanes Ivan and Katrina, and 2012, following the hurricanes and fire, though woody species regeneration in the marsh-scrub ecotone had begun to occur by 2012. It is hypothesized that interacting changes in fire and tropical storm regimes could release upslope areas from coastal squeezing.

Abstract:

The number of species extinctions is increasing at an alarming rate. Long-lived freshwater mussels of the order Unionoida, which include a parasitic stage on a host fish, are highly threatened. Habitat degradation by turbidity and sedimentation is thought to be one major reason for their decline. The objective of this thesis was to examine recruitment patterns and identify the causes of the lack of recruitment in the threatened unionoid freshwater pearl mussel (Margaritifera margaritifera). In addition, I investigated the effects of turbidity on non-endangered dreissenid mussels, where turbidity was manipulated through use of bioturbating mayflies.

In a survey of 107 Swedish streams, mussel population size and trout density were both positively correlated to recruitment probability of M. margaritifera. A more in-depth study of the age-structure of nine populations revealed that four of these populations showed no signs of recruitment over the last ten years. Within-stream variation in recruitment was high as both mussels and trout had patchy distribution, and may be important for population regulation. Moreover, examination of different life stages revealed no differences in the gravid mussel stage or the stage when mussels infect salmonid fish. Instead, differences were observed for the juvenile, benthic stage, presumably related to differences in turbidity and sedimentation. High turbidity may affect filter-feeding efficiency of mussels and high sedimentation may reduce survival by clogging sediments, thereby altering, for example, oxygen and food conditions. In the study of the effects of turbidity, bioturbating mayflies increased turbidity and filter-feeding dreissenid mussels reduced turbidity. Mussel growth both decreased and increased with increasing turbidity, depending on sediment type.

Turbidity and sedimentation often impact entire stream systems, and a holistic, catchment-based management strategy may be needed to reduce the effects of sedimentation on freshwater pearl mussels. The effects of restoration take a long time and must start soon if recruitment of mussels is to be re-established. Restoration may also be more urgent in some streams than in others, as the maximum age of M. margaritifera populations in my study differed by as much as 60 years. As mussel and trout densities seem to be important for recruitment success, one conservation method may be to concentrate mussels into sites where trout density is high.

A comprehensive survey of the stream and river faunas of Stewart Island (invertebrates and fish) was undertaken between August 1987 and December 1989. In total, 113 invertebrate taxa and 12 fish species were recorded. The invertebrate fauna is characterised by a common core of taxa (Chiltonia rivertonensis, Oligochaeta, Chironomidae, Deleatidium, Zelandoperla, Zelandobius, Austroperla cyrene, Hydrobiosidae stenocerca, Hydrobiosidae, Simuliidae, and Scirtidae) and a paucity or absence of some common mainland families or genera, notably the Notonemouridae, Conoesucidae, and Archichauliodes. The fish fauna consists of diadromous species except for Galaxias vulgaris. A number of invertebrate and fish species are more widespread, or abundant, and occupy more diverse habitat types than reported in mainland studies. They include the isopod Austridotea benhami, and the fishes Galaxias argenteus, G. fasciatus and Gobiomorphus huttoni. These differences may reflect the more pristine conditions of Stewart Island streams and an absence of predatory salmonids on the island. Gut analysis of G. huttoni and G. fasciatus confirmed that they fed predominantly on benthic invertebrates and terrestrial prey items, respectively. Both species appeared to be opportunistic feeders and showed a low degree of prey selectivity. Experimental studies at six sites in the Rakeahua River system indicated that leaf litter breakdown (kamahi leaves) rates were rapid at headwater sites where feeding by shredders (principally Austroperla cyrene) was high. In contrast, breakdown rates were slower at mainstem sites even though the large detritivore/carnivore, Austridotea benhami was present. In summary, the Stewart Island freshwater fauna can be seen to possess a number of distinctive features, but the extent of these appear to be no greater than those found between the North and South Islands of New Zealand. Stewart Island is unique, however, because of the apparent absence of adventive species, including trout, that are common on the mainland. Because of this and the largely pristine nature of its catchments, I suggest that greater protection should be afforded to the island's freshwater systems than is imparted by Reserve and Conservation Land status.

Seasonal occurrence and activity of heterotrophic nanoflagellates (HNANO or heteroflagellates) and bacteria were studied in a sheltered brackish water embayment of Chesapeake Bay wetlands (Virginia, USA) over a three year period (1981 - 1984). Epifluorescence direct counts and Scanning and Transmission Electron Microscopy (SEM and TEM) techniques were used for the description of organisms, enumeration, and biomass determinations. Seasonal bacterial growth rates and growth and grazing rates of bactivorous HNANO were estimated using diffusion chambers equipped with Nuclepore polycarbonate membrane filters in natural salt marsh tidal pools. Environmental monitoring of nanoplankton populations revealed a seasonal pattern of bacterial abundances with temperature while heteroflagellate abundances and growth rates showed no seasonal pattern nor correlation with fluctuations in bacterial densities. Heteroflagellate populations were dominated by 34 to 50 (mu)m('3) sized monads, choanoflagellates, bodonids, and Paraphysomonas sp., all found in varying abundances throughout the year. Blooms were concurrent with extended low tide or specific bacterial populations (i.e., cyanobacteria) typical of spring and autumn periods. Heteroflagellate growth in diffusion chambers reflected the environmental blooms and increased diversity of low water assemblages. Growth and grazing rates of heteroflagellates at ambient densities thus could account for 20 to 80% of daily bacterial carbon production. Although heteroflagellate ingestion rates did not regulate seasonal bacteria densities or vice versa, maximum growth of bacteria and heteroflagellates in chambers was closely coupled. Heteroflagellate grazing activity may regulate the rate of bacterial production by preventing substrate limitation and maintaining the population in an active growth phase. The seasonal study demonstrated the dynamic nature of nanoplankton populations during autumn and spring transitional periods. SEM photomicroscopy revealed that the dominant component of spring blooms may be composed of several members of the loricate choanoflagellate family, Acanthoecidae. Using modified EM techniques, eleven Acanthoecidae choanoflagellates species, identified from spring in situ chamber experiments, were described. In situ growth and grazing rates for the spring chamber populations ranged from 0.023 h('-1) to 0.196 h('-1) and 40 to 210 bacteria h('-1) respectively. Seagrass beds of Zostera capricorni are an integral part of the estuarine landscape along the east coast of Australia forming important habitats for juvenile fish and macroinvertebrates. Seagrass beds can vary in their spatial structural such as their size, shape and patchiness of seagrass cover. They can also be located within the estuarine landscape context such as their proximity to other habitats or their location within the estuary. The influence or correlation of these landscape or seascape spatial features of seagrass beds on the assemblages of seagrass fauna (fish and macroinvertebrates) was tested in this thesis. It was found that the spatial structure of seagrass beds (size and shape), their patchiness of the seagrass cover and location within the estuary (close or far from estuary mouth) were correlated with the assemblages of fish within seagrass beds. In particular it was demonstrated that there were greater densities of small fish species in the small compared to the large beds of Z. capricorni. This occurred regardless of the placement of the seagrass bed within the estuary context, its proximity to other habitats or patchiness of cover. Further experimentation using artificial seagrass patches demonstrated that this effect of patch size was independent of the perimeter length or perimeter to area ratio of the seagrass beds. It was hypothesised that the greater density of small fish species in small seagrass beds could be attributed to the greater proportion of edge habitats in small beds i.e. edge-mediated effects. However, the number of fish species per net haul in edges and inner regions of small and large seagrass beds were measured and found not to be different. The outcomes of this research suggest that to conserve the small fish species within an estuary, it is essential to protect even the small and patchy seagrass beds. A network of seagrass beds from all regions of the estuary is also required and the adjacent mangrove forests must be included

The effects of contrasting water residence time on the planktonic community of three water bodies was studied. The sites were Rutland Water, Covenham reservoir and the River Nene, in order of decreasing retention time. The river was the only site where the residence time was sufficiently short to directly impact upon planktonic populations. The importance of physical mechanisms of control in the river was indicated by the dominance of r-selected phytoplankton, namely diatoms and green algae, and zooplankton, namely rotifers. This pattern was in contrast to that of the reservoirs in which slower-growing cyanobacteria and cladocerans dominated. Riverine rotifers were found to have rapid population turnover, due to a combination of short pre-adult duration and high maximum growth rates. Some species also showed a shift in reproductive behaviour to the constant production of resting eggs. This was assumed to convey benefits in a system where resting stages may be less susceptible than adults to downstream displacements. The total chlorophyll 'a' concentration achieved per unit phosphorus was significantly lower in the river than either of the reservoirs. Algal density was negatively associated with discharge in the Nene, suggesting the importance of physical control. The relationship was not a simple one, however, as periods of increased retention time during the summer were associated with low algal density. The absolute density of rotifers was found to be constrained by discharge. Animals were rare above a threshold flow velocity of 0.08ms-1. Simple models of water flow in open channels were insufficient to account for the continued persistence of a plankton in the Nene given the level of advection. It was assumed that the overall retention time of the system was increased by the presence of dead zones within the channel which 'held' planktonic organisms for sufficient time for populations to develop. This behaviour was important during the spring when population density increased in the main channel.

The influence of sedimentary variables on the structure and function of infaunal estuarine and marine communities is well studied but less is known of the influence of biota on sediment properties. Feeding and burrowing activity, locomotion, the production of faecal pellets and biological secretions (bioturbation) have important implications for sediment structure, chemistry, transport characteristics and the flux of nutrients and contaminants. Although spatial and temporal patterns in bioturbation have been studied to some extent, little attention has been given to the effects of pollution. The present study examines the effects of an intertidal petrochemical discharge into the Humber estuary (UK), from BP chemicals (Saltend) Ltd on the structure and function of the communities. Field and laboratory techniques were used to determine the effects of community change on bioturbation potential. In addition, a laboratory flume was constructed to measure sediment erosion potential with field measurements being taken using a Cohesive Strength Meter (CSM). The physico-chemical properties of the sediment, changes to the infaunal community structure, bioturbation potential and the interaction of these variables were used to explain differences between the erosion potential of sediments subject to varying levels of contamination. The main study was carried out on the Saltend mudflats near Hull, with sites at various distances from the outfall being used. A further set of control sites on the adjacent, and largely unaffected, mudflat at Paull were also used. In terms of the sediment properties, sites closest to the outfall showed the greatest degree of anoxia and the highest chlorophyll-a and carbohydrate concentrations, with all three parameters being seasonally influenced. No consistent spatial or temporal patterns were found for any of the other parameters (water and organic content, particle size). Whilst the infaunal communities were characteristic of estuarine areas, macrobenthic community response followed the Pearson & Rosenberg (1978) model for organic discharges with high abundance and low species diversity being associated with the more polluted sediments. Close to the discharge, there was an impoverished community consisting predominantly of highly abundant oligochate worms. With increasing distance from the outfall, species diversity and biomass increased with Hediste diversicolor becoming increasingly dominant and the appearance of Corophium volutator, Streblospio shrubsolii and Macoma balthica. Bioturbation potential was significantly reduced (in terms of depth and burrow volume and density) by increasing effiuent concentrations and with proximity to the discharge. The diversity of both feeding and sediment modification guilds was also reduced as a result of the discharge. Both field and laboratory studies indicated a stabilising effect of this type of pollution. Using the CSM, critical shear stress values were found to be significantly lower from unpolluted sites, indicating higher erosion potential, than those from sites close to the discharge. As a result of this, the total mass of sediment eroded from unpolluted sites was significantly higher than that from polluted areas. A similar trend was observed in the laboratory with sediments treated with an effluent concentration of 32% being considerably more stable than untreated sediments. Flume studies also indicated the stabilising effect of pollution with suspended particulate matter (SPM) concentrations and mass of sediment being transported as bedload being significantly higher for unpolluted sediments. These differences in erosion potential were attributed to the direct effects of the effiuent on the physico-chemical properties of the sediment, the effects of the effiuent and sediment type on macrofaunal community structure and function and the differences in bioturbation potential between sites. The implications of these findings in the wider context of coastal management are discussed.

Abstract:
This thesis presents a combined modelling and observational study of an intermittently open and closed lake or lagoon (ICOLL) in south-eastern Australia. ICOLLs are a common, yet vulnerable type of estuary characterised by low freshwater inflow leading to a sand berm being formed across the entrance preventing oceanic flushing. The accumulation of nutrients during the closed phase, and the increased water residence time, can have detrimental effects on the estuary if the nutrient load cannot be assimilated. The general aim of this study was to develop a quantitative understanding of ecological processes in Intermittently Closed and Open Lakes or Lagoons (ICOLLs) through a combination of field work and ecological modelling. The field-based component of the studied was completed in Smiths Lake, NSW Australia. The field data shows that concentrations of NH3, NOx and Chlorophyll a in Smiths Lake gradually increases over time between the two studied opening events, before declining while the lake is open to the ocean. Phosphorus concentration is relatively low throughout both cycles. Of the 2 opening events, one was long (~ 3.5 months) and one was short (~3 weeks). Initially ammonia concentrations following this short open period were 2-4 times higher than the initial values from the previous 2 closures. The reduced open phase also resulted in more persistent stratification. The observations show that the duration of the open/closed phases will influence the physiochemical characteristics of the water column. A spatially resolved, eleven-box ecological model was developed for Smiths Lake. The process descriptions in the ecological model are based on a combination of physical and physiological limits to the processes of nutrient uptake, light capture by phytoplankton and predator/prey interactions. An inverse model is used to calculate mixing coefficients from salinity observations. When compared to field data, the ecological model obtains fits for salinity, nitrogen, phosphorus, chlorophyll a and zooplankton that are within 1.5 standard deviations of the mean of the field data. Simulations show that nutrient limitation (nitrogen and phosphorus) is the dominant factor limiting growth of the autotrophs during both the open and closed phases of the lake. The model is characterised by strong oscillations in phytoplankton and zooplankton abundance,typical of predator-prey cycles. A sensitivity analysis was completed using a simplified 1-box configuration, coupled with the existing ecological model. When small perturbations in the initial conditions of DIN, phytoplankton and zooplankton are implemented, the standard deviations of the state variables strongly attract to a declining oscillation, showing the variation between runs decreasing with time. The most sensitive parameters in the model were the feeding efficiency of small and large zooplankton, and the mortality of epiphytes and small zooplankton which all had normalised sensitivities of 1.28, 1.11, 1.01 and 1.05 respectively for a 10% change in parameter value. The non-linearity of the model is illustrated by increasing the percentage change of the parameter. For a 25% change in feeding efficiency of small and large zooplankton, the normalised sensitivity increased to 1.28 and 1.15 respectively, and for a 50% change, they increased further to 1.78 and 1.35 respectively. The ecological state variables were also sensitive to increased catchment loads and depths. The modelled system switches from seagrass dominated to algal dominated at loads over 10?? the current loads, with increased plankton biomass and suspended solids shading the seagrass. The spatially resolved ecological model is run for a variety of open/closed cycles to assess the impact of various opening regimes on the model state variables. The results indicate that Smiths Lake is capable of assimilating its current nutrient loads without persistent phytoplankton blooms or a decrease in seagrass biomass. When catchment loads are increased by 10?? or the duration of the lake open/closed cycle is increased there is a corresponding increase in seagrass biomass. In contrast, small and large phytoplankton both increase in biomass as the duration of the open phase increases. Small and large phytoplankton growth is generally limited by phosphorus, and seagrass growth is limited by nitrogen under normal catchment loads. Due to the shallow depths and low phytoplankton biomass, seagrass only becomes light limited when the nutrient and suspended solids loads are increased 10??. This switch to light limitation only decreases the biomass for short periods.

Environmental heterogeneity in both space and time has significant repercussions for community structure and ecosystem processes. Dimictic lakes provide examples of vertically structured ecosystems that oscillate between stable and mixed thermal layers on a seasonal basis. Vertical patterns in abiotic conditions vary during both states, but with differing degrees of variation. For example, during summer thermal stratification there is high spatial heterogeneity in temperature, nutrients, dissolved oxygen and photosynthetically active radiation. The breakdown of stratification and subsequent mixing of the water column in fall greatly reduces the stability of the water column to a vertical gradient in light. Nutrients and biomass that were otherwise constrained to the depths are also suspended, leading to a boom in productivity. Freshwater lakes are teeming with microbial diversity that responds to the dynamic environment in a seemingly predictable manner. Although such patterns have been well studied for nanoplanktonic phototrophic and heterotrophic populations, less work has been done to integrate the influence of mixotrophic nutrition to the protistan assemblage. Phagotrophy by phytoplankton increases the complexity of nutrient and energy flow due to their dual functioning as producers and consumers. The role of mixotrophs in freshwater planktonic communities also varies depending on the relative balance between taxon-specific utilization of carbon and energy sources that ranges widely between phototrophy and heterotrophy. Therefore, the role of mixotrophy in the microbial food web is difficult to predict because functional types of mixotrophs along a gradient of nutritional strategies contribute differently to nutrient cycling and carbon sequestration. The overall objective of this work was to advance existing knowledge of the abundance and activity of phagotrophy phytoplankton in lacustrine systems. The incorporation of mixotrophy into the microbial food web requires the complement of physiological studies in culture (as described in chapter 2) and quantification of activity (including abundance and bacterivory) in relation to strict phototrophs and heterotrophs in situ (as described in chapter 3 and 4). Information on the physiological ecology of mixotrophic protists is crucial to understanding their role in planktonic food webs and influence on the dynamic microbial community structure in lake ecosystems. An understanding of the ecological functioning of lakes has ultimate consequences for management of water resources, particularly in the face of global climate change.

As the southern sea otter (Enhydra lutris nereis) range expands into northern and southern California, it will encounter estuaries that have been historically occupied by sea otters. Understanding how otters use re-colonized estuarine environments will inform how estuaries might be managed to encourage future sea otter range expansion. This project addressed the question: how do southern sea otters use space in the unique estuarine habitats of Elkhorn Slough? I compared the locations and behaviors of 25 individual sea otters of different status (male, female, and female with pup) among eelgrass, saltmud, saltmarsh, tidal creek, and main channel habitats in Elkhorn Slough. From these data I created a synoptic model to predict space use for resident otters of Elkhorn Slough based on sex, behavior, home range, and habitat distribution. Ninety percent home ranges calculated from the model indicated that females used larger home ranges than males in the slough, but both sexes had smaller home range areas than otters using the rocky outer-coast habitats of the Monterey Peninsula. In Elkhorn Slough, important habitats associated with resting included tidal creeks (for females only) and eelgrass, whereas the main channel was important for foraging behaviors of both sexes. Although using land habitats, sea otters were most likely to be found within 50 m of water. Protection of similar resting and foraging habitats in prey-rich estuaries colonized in the future will promote southern sea otters recovery by allowing them to re-colonize historically important estuarine habitats.

The sources and fates of carbon in a tidal freshwater marsh (Sweet Hall marsh; Pamunkey River, Virginia) were determined to understand the role that these marshes play with respect to estuarine carbon cycling. A carbon gas flux model, based on measured carbon dioxide and methane fluxes, was developed to calculate annual rates of macrophyte and microalgal photosynthesis and community and belowground respiration. Because carbon fluxes out of marsh sediments may underestimate true belowground respiration if sediment-produced gases are transported through plant tissues, gross nitrogen mineralization was used as a proxy for belowground carbon respiration. Annual community respiration exceeded gross photosynthesis, suggesting an allochthonous input of organic carbon to the marsh. Sediment deposition during tidal flooding was measured as a potential exogenous carbon source. Short term deposition rates (biweekly to monthly) were spatially and temporally variable, with highest rates measured near a tidal creek during summer. Annual deposition on the marsh was sufficient to balance relative sea level rise and measured respiration rates. Sediment inventories of 7Be indicated that spatial patterns of sedimentation were not due to sediment redistribution within the marsh. Accretion rates calculated from 137Cs (decadal scale) and 14C (centuries to millennia) were substantially less than annual deposition rates. The concentration and isotopic composition of dissolved and particulate inorganic and organic carbon (DIC, DOC, POC) were measured in a marsh creek which drained the study site. Seasonal isotopic variations in DIC were explained by marsh porewater drainage and decomposition of marsh-derived carbon. A model linking DIC concentrations and water transport showed that DIC export from tidal marshes could explain a significant portion of excess DIC production in the adjacent estuary. Isotopic mixing models indicated seasonal variability in the importance of phytoplankton as a source of DOC and POC although there was no evidence for a net flux of these materials between the marsh and estuary. Annually, the marsh carbon budget was closely balanced, with sources exceeding sinks by approximately 5 percent. This similarity suggests that those processes which were not quantified (e.g. consumption by marsh and riverine fauna) were quantitatively unimportant with respect to the entire marsh carbon budget.
