ABSTRACT Specificity of the Tn4430 target immunity signal was examined by fusing the transposase TnpA to the LacI repressor of Escherichia coli. The resulting chimeric proteins failed to impose immunity to DNA targets carrying copies of the lacO operator, though they were proficient in lacO binding in vivo and remained responsive to wild-type immunity conferred by the Tn4430 inverted repeat end. Intriguingly, the presence of lacO repeats within the target was found to strongly influence target site selection by Tn4430, but in a LacI-independent manner.

Abstract A conditional lethal galE(Ts)-based strategy was employed in Escherichia coli, first to eliminate all growth-associated chromosomal reversions in lacZ or forward mutations in lacI/lacO by incubation at the restrictive temperature and subsequently to recover (as papillae) spontaneous mutations that had arisen in the population of nondividing cells after shift to the permissive temperature. Data from lacZ reversion studies in mutator strains indicated that the products of all genes for mismatch repair (mutHLS, dam, uvrD), of some for oxidative damage repair (mutMT), and of that for polymerase proofreading (dnaQ) are required in dividing cells; some others for oxidative damage repair (mutY, nth nei) are required in both dividing and nondividing cells; and those for alkylation damage repair (ada ogt) are required in nondividing cells. The spectrum of lacI/lacO mutations in nondividing cells was distinguished both by lower frequencies of deletions and IS1 insertions and by the unique occurrence of GC-to-AT transitions at lacO +5. In the second approach to study mutations that had occurred in nondividing cells, lacI/lacO mutants were selected as late-arising papillae from the lawn of a galE+ strain; once again, transitions at lacO +5 were detected among the mutants that had been obtained from populations initially grown on poor carbon sources such as acetate, palmitate, or succinate. Our results indicate that the lacO +5 site is mutable only in nondividing cells, one possible mechanism for which might be that random endogenous alkylation (or oxidative) damage to DNA in these cells is efficiently corrected by the Ada Ogt (or Nth Nei) repair enzymes at most sites but not at lacO +5. Furthermore, the late-arising papillae from the second approach were composed almost exclusively of dominant lacI/lacO mutants. This finding lends support to “instantaneous gratification” models in which a spontaneous lesion, occurring at a random site in DNA of a nondividing cell, is most likely to be fixed as a mutation if it allows the cell to immediately exit the nondividing state.

The LACO-Wiki tool represents an open access, online portal that offers standardized land cover validation at local to global scales. LACO-Wiki integrates the LACOVAL prototype for land cover validation and the Geo-Wiki system for visualization, validation and crowdsourcing of land cover. This paper presents a conceptual overview of the LACO-Wiki system and describes the main validation workflow, in which the user uploads the map for validation, creates a validation sample, carries out the sample interpretation and generates a report detailing the accuracy assessment. In addition to a land cover validation tool, LACO-Wiki is also intended to become an open access repository for calibration and validation data that can be used by the land monitoring community to improve future land cover products.

Abstract Transcription factors (TFs) bind to specific sequences in DNA to regulate transcription. Despite extensive measurements of TFs’ dissociation constant (Kd) in vitro, their apparent Kdin vivo are usually unknown. LacI, a bacterial TF, is often used to artificially recruit proteins onto eukaryotic genomes. As LacI binds tightly to its recognition site (LacO) in vitro with a Kd about 10 picomolar (pM), it is often assumed that LacI also has high affinity to LacO in vivo. In this work, we measured LacI binding in living yeast cells using a fluorescent repressor operator system and found an apparent Kd of ∼0.6 μM, four orders of magnitude higher than that in vitro. By genetically altering (i) GFP-LacI structure, (ii) GFP-LacI stability, (iii) chromosome accessibility and (iv) LacO sequence, we reduced the apparent Kd to <10 nM. It turns out that the GFP tagging location and the fusion protein stability have a large effect on LacI binding, but surprisingly, chromosome accessibility only plays a mild role. These findings contribute to our quantitative understanding of the features that affect the apparent Kd of TF in cells. They also provide guidance for future design of more specific chromosomal recruitment through high-affinity TFs.

Abstract:
Le but de cette thèse est l'amélioration du calcul des bases de Gröbner. Dans cet esprit, nous proposons une méthode combinant les sous-résultants et une stratégie "divide and conquer" basée sur la méthode de coupure de Knuth-Schönhage. Un progrès majeur pour le calcul des bases de Gröbner serait une implémentation d'une telle méthode sur une plateforme appropriée telle la machine du Turing multi-bande de Schönehage qui n'est pas handicapée par les limites de la RAM. Dans ce contexte surviennent de nombreuses questions techniques. Avec l'idée d'avoir finalement une approche basée sur une substitution à la Kronecker pour traiter les polynômes multivariés, nous présentons une perspective positive pour un futur algorithme rapide de bases de Gröbner et les bases concrètes d'un tel algorithme dans le cadre des polynômes univariés. En fait, les résultats sont un algorithme des sous-résultants pour plusieurs polynômes, prouvé dans les cas génériques et qui marche bien expérimentalement dans tous les cas (y compris les cas non génériques), et un algorithme "divide and conquer" d'élimination sur plusieurs polynômes utilisant à la fois l'approche des sous-résultants et une méthode de coupure. Une implémentation en Magma révèle la supériorité de l'approche combinée sous-résultants et méthode de coupure, déjà pour des polynômes de degré environ 700 pour trois polynômes (et 1250 pour cinq polynômes), et montre ainsi clairement un fort potentiel pour le développement futur de cette approche. Enfin, cette thèse amène de nombreuses questions ouvertes qui sont à résoudre pour atteindre le but initialement fixé

Chez la levure à bourgeon, l’établissement de domaines silencieux pour la transcription nécessite la formation d’une structure, de type hétérochromatine, formée par le complexe SIR (Silencing Information Regulator). Les gènes soumis à la répression transcriptionnelle par ce complexe se trouvent aux sites cryptiques de détermination du type sexuel (HM) et dans les régions subtélomériques localisées à la périphérie nucléaire. Le recrutement des protéines Sir à ces sites nécessite la présence de séquences en cis comme les silencers ou les répétitions télomériques. Mon travail de thèse s’est attaché à l’étude d’une nouvelle voie d’établissement de la répression transcriptionnelle des gènes. En effet, nous avons démontré que la répétition en tandem de protéines fortement liées à l’ADN constitue un stress pour la fibre de chromatine. Ce stress induit le recrutement du complexe SIR favorisant ainsi la formation d’hétérochromatine et la mise en silence des gènes dans des régions normalement actives du génome. De plus, nous avons observé qu’en absence de l’ADN hélicase Rrm3, dont la fonction est de faciliter la progression de la fourche de réplication le long de la fibre de chromatine, la répression induite par ces complexes est exacerbée. Ce lien entre stress réplicatif et établissement de la répression transcriptionnelle a été observé, dans un premier temps, grâce à l’utilisation de systèmes artificiels (systèmes d’étiquetage des gènes : lacO/LacI et tetO/TetR). En outre, nous avons montré qu’un site naturel de pause de la réplication, tel qu’un gène codant un ARN de transfert, peut également favoriser la répression par les protéines Sir. De manière intéressante, à l’échelle du génome, nous avons pu observer le recrutement des protéines Sir dans des régions où la progression de la fourche de réplication est ralentie. Ainsi, nos données révèlent une nouvelle voie de mise en silence des gènes liant stress réplicatif et répression transcriptionnelle
In budding yeast, the heterochromatin-like structure formed by the SIR complex (Silencing Information Complex) represses transcription. SIR mediated repression occurs at the cryptic mating type loci (HM) and subtelomeric regions localized at the nuclear periphery. The recruitment of the Sir proteins is induced by the presence of cis-acting elements as silencers or telomeric repeats.My doctorate work was focused on the characterization of a novel pathway of silencing establishment. Indeed, we have shown that arrays of tight DNA-proteins complexes lead to a chromatin stress. This stress induces the recruitment of the SIR complex and the establishment of stable heterochromatin-like domain at ectopic sites in the budding yeast genome. Moreover, this heterochromatinization is enhanced in cells mutated for Rrm3, a specialized DNA helicase acting ahead the fork to remove replication-impeding structures. Thus, we first observed a link between replication stress and silencing establishment by using artificial systems (gene tagging systems: lacO/LacI and tetO/TetR). Further, we have shown that tRNA genes, which are known to act as replication pause sites, can favor SIR-mediated repression. Interestingly, we found that Sir proteins are recruited where the replication fork progression is impeded at the genome wide scale. All together, these data reveal a novel mechanism for heterochromatin formation linking replication stress with gene repression

El presente estudio se centró en caracterizar el funcionamiento hidráulico de las cuencas endorreicas Salar de Aguas Calientes 2, Puntas Negras, Laguna Tuyajto, Pampa Colorada, Pampa Las Tecas y Salar El Laco, ubicadas en la II Región de Antofagasta. Estas son cuencas intra-volcánicas, que se forman al este de la Cordillera Occidental, donde se desarrolla el volcanismo de arco actual, y que se caracteriza por un clima semi-árido. Los depósitos volcánicos dan lugar a la morfología particular de esta zona, que consiste en un conjunto de pequeñas cuencas hidrológicas morfológicamente aisladas, que acumulan depósitos aluviales y/o salinos del Pleistoceno-Holoceno debido a la intensa aridez del área. La recarga se produce por la infiltración de las precipitaciones, las que infiltran o escurren dependiendo de las características geológicas y geomorfológicas del terreno. Las descargas se producen en mayor proporción por evaporación desde lagunas, salares, napas someras y evapo-transpiración a partir de la vegetación que allí existe. Las zonas acuíferas existentes están limitadas a la porosidad primaria de las rocas volcánicas, la porosidad secundaria asociada a procesos de fracturamiento en este tipo de formaciones, y horizontes erosionados y meteorizados encontrados en profundidad. El agua subterránea puede interceptar la superficie en las áreas de los salares y lagunas. El acuífero principal está compuesto por ignimbrita fracturada. Se deduce la existencia de continuidad hidráulica y flujo de aguas subterráneas profundas desde Puntas Negras a Salar de Aguas Calientes 2, desde Pampa Colorada a Pampa Las Tecas y Laguna Tuyajto; y desde Pampa Las Tecas a Laguna Tuyajto. Las interconexiones del flujo de aguas subterráneas son restringidas por zonas de baja permeabilidad, ubicadas en los márgenes de las cuencas, y horizontes permeables de potencia menor, ubicados en profundidad. El modelo conceptual que se presenta puede ser replicado para todas las cuencas de la Puna de Atacama de la II Región de Chile, aunque podrían haber variaciones mayores en la química de las aguas, lo que deberá ser revisado y analizado para cada caso particular, antes de replicar el modelo.

Faisant suite à divers travaux sur les peuplements piscicoles des retenues artificelles de la région Midi-Pyrénées et entrant dans le cadre d'un projet pluridisciplinaire, ce travail aborde les problèmes de reproduction des principales espèces et de nutrition des jeunes de l'année de la retenue de Pareloup (Aveyron). Après un recensement des données disponibles sur ce site et en particulier sur les populations de poisson, une première étape a consisté à faire fonctionner une écloserie à brochet, in situ. Dans une deuxième étape, les brochetons ont été élevées en cages dans les conditions physico-chimiques du lac pour analyser et estimer les besoins nutritionnels pendant leur phase planctonophage. Dans la dernière partie de ce mémoire, les relations intra et interspécifiques sont mises en évidence par l'étude du régime alimentaire, de la croissance et de la répartition spatio-temporelle des jeunes au sein d'une frayère. L'ensemble des résultats obtenus permet de suggérer des aménagements, visant à améliorer le recrutement et la qualité des ressources piscicoles du réservoir de Pareloup, mais également d'autres retenues artificielles.

Le mémoire concerne l'écologie du genre Simocephalus considérant ses relations avec les paramètres environnementaux et les ressources alimentaires. La recherche a été effectuée sur des échantillons des lacs du Bourget (F) et d'Iseo (1), deux bassins dont les caractéristiques morphologiques et trophiques sont différentes. La recherche traite de 4 points : 1) les relations du genre Simocephalus avec les paramètres environnementaux: le lac du Bourget présente une plus grande diversité d'espèces par rapport au lac Iseo, corrélée à la conductivité et à l'alcalinité, comme l'ont montré des études précédentes ; 2) l'analyse des préférences du point de vue des particules alimentaires: effets significatifs ont été trouvés sur les bactéries et on a aussi montré que la classe de taille préférée par S. Vetulus est 1. 2-10 mm, que correspondait aux flagellés ; 3) la variabilité phénotypique des appendices de filtration de S. Velu/us à travers les relations entre les dimensions des pattes filtrantes et les concentrations des particules alimentaires: la distance intersétiale des individus du lac Bourget est corrélée avec les 3 classes de taille de particules définies alors que seules les particules moyennes sont corrélées aux individus du lac Iseo. La - corrélation entre la surface de filtration et la concentration totale des particules n'est pas , significative car, lorsque la concentration en particules varie, les individus changent leur taux de filtration ; 4) la variabilité génétique intra-specifique de S. Vetulus à travers la technique AFLP (Amplified - Fragment Length Polymorphism): l'analyse de clusters a permis d'identifier les clones présents, certains généralistes et d'autres spécialisés. De façon globale, les résultats montrent que l'importance de ce crustacé dans les écosystèmes de la zone littorale est grande grâce à ses stratégies d'adaptation (développement de clones) et à sa capacité à utiliser plusieurs ressources alimentaires (plasticité phénotypique des pattes filtrantes
The aim of the study was to analyse the genus Simocephalus from an ecological standpoint especially with regard to environmental parameters and food resources. Samples were taken in lake Bourget (F) and Iseo (1), two basins characterized by different morphology and different trophic status. The research dealt in 4 topics : 1) relationships of genus Simocephalus with environmental parameters: species diversity in Lake Bourget was higher than in lake Iseo, probably depended on conductivity and al. Ka1inity, as shown in previous studies ; 2) investigation on particles size classes preferentially fed by the animal: significant effects were clear for bacteria and for the 1. 2-10 mm particle size class, corresponding to flagellates, which was preferred by S. Vetulus ; 3) phenotypical. Variability of filtering limbs by studying relationships between filter screen dimensions and food particle concentrations: intersetal distance was correlated to three size classes of particles in individuals from lake Bourget, while medium-sized particles only were correlated with S. Velu/us in lake Iseo. We did not find significant correlations between filter screen area and total particle concentration: our hypothesis is that, when particle concentration changes, individuals change their filtration rate ; 4) intra-specific genetic variations of S. Vetulus by the AFLP (Amplified Fragment Length ~ Polymorphism) technique: a cluster analysis allowed clone identification in the two lakes, some generalistic and other specialist. Our results show the importance of the crustacean in littoral areas was evident, due to several adaptation strategies (development of clones) and to its ability in gathering different size classes of food resources (phenotypic plasticity of filter screens)

“LADO B” es un cortometraje de corte híbrido que entremezcla el registro documental con la ficción. Gonzalo Ortega (45) es un ficticio rockero ochentero que se ve obligado a volver a Chile, luego de estar casi una década viviendo en España, debido a la crisis. Tras su regreso se convierte en un allegado en la casa de su separada hermana Sofia (50), donde tiene que compartir el espacio de un pequeño departamento junto a ella y su hijo menor Javier (17), con quién comenzará a tener una relación de amistad en torno a la música, mientras vuelve a acostumbrarse a Santiago. Además junto a Mario, su antiguo manager, organizan el concierto que traerá de vuelta a Gonzalo a los escenarios, lo cual consideran es la última oportunidad de revivir la congelada carrera del músico y competir en la escena local. Esta situación llevará al personaje a reencontrarse con la vida familiar y adaptarse a la nueva escena musical. Abstract:
O método de Floquet foi utilizado para estudar a transição da esteira de dois cilindros posicionados lado a lado. Quando os cilindros estão afastados, cada cilindro possui sua própria esteira e para espaçamentos grandes (T/D > 4) a principal influência do cilindro ao lado é a sincronização das esteiras em anti-fase. A esteira em anti-fase corresponde a um escoamento simétrico em relação à linha central, igualmente espaçada em relação aos dois cilindros. Para espaçamentos com T/D < 3, a esteira em fase visualizada por Williamson (1985) é observada. A análise de Floquet da esteira em anti-fase simétrica encontrou um modo que quebra a simetria e induz a transição para esteira em fase. Reduzindo o espaçamento diversos modos complexos apresentam multiplicadores de Floquet que crescem e se tornam dominantes para T/D = 2 coincidindo com o surgimento de esteira irregular. A aproximação dos cilindros também afeta o surgimento de tridimensionalidades no escoamento. Os modos A e B de Williamson (1996b) observados para o cilindro isolado ainda existem, mas observa-se uma supressão do modo B. Por outro lado, o modo A se torna instável para Re menores. A esteira em fase também apresenta os modos A e B, mas neste caso, o modo B se torna instável para Re menores que o observado por Williamson.
The Floquet method was used to study the transition in the wake of two side-by-side circular cylinders. When the cylinders are far apart, each cylinder presents its own wake and for large spacing (T/D > 4) the main influence from the neighboring cylinder is an anti-phase synchronization of the wakes. The antiphase wake corresponds to a symmetric flow in relation to the mid-line between cylinders. When T/D < 3 the in-phase wake described by Williamson (1985) is also observed. The Floquet analysis of the symmetric anti-phase wake found an unstable mode that breaks the symmetry and triggers the transition to in-phase vortex-shedding. As the spacing is further reduced, several complex modes have Floquet multipliers that grow with the decreasing spacing and when T/D = 2 they become dominant suggesting an important role on the irregular wake regime. The presence of the neighboring cylinder also affects the transition to three-dimensional wake. Modes A and B described by Williamson (1996b) for the isolated circular cylinder are still observed but mode B is suppressed as the spacing decreases. On the other hand, mode A becomes unstable for lower Re numbers. The in-phase wake also presents modes A and B but in this case, mode B becomes unstable for lower Re numbers when compared to the single circular cylinder.

This chapter summarizes the evidence for discussion of poetry and poetics by Epicureans from Epicurus to the Epicureans who are contemporary with Philodemus. It turns out that, in all likelihood, the first generation of Epicureans developed an account of poetry and how it works, and that we should attribute this theory to Metrodorus and his On Poems. As is well known, Epicurus himself was concerned to deny a role in education to poetry (only his philosophy is truly educational), but he did not ban the writing or enjoyment of poetry. This allowed Metrodorus to write an On Poems, which probably served as the standard Epicurean account. Later Epicureans reflect that account, but do not add much to our own understanding, except for Demetrius Laco, who shows interest in less theoretical topics, such as defining features of genres and rhetorical/poetic tropes.

Latin America and the Caribbean (LAC) is the most water-rich region in the world, but millions of its inhabitants live with water risk. This contradiction, driven by mismatches in the location of supply vs demand, quality issues, and failing infrastructure, makes it crucial that policy makers use people-centric water risk metrics when assessing water risk in LAC. 35% of the population lives in water stressed basins, a number which balloons to 60% when accounting for the lack of institutional capacity for preserving water quality and providing water services.
