Full textThis thesis explores the interaction between divalent ions and nucleic acids from two perspectives, using various molecular simulation methodologies. On one hand, I focused on improving the models of interactions between nucleic acids and ions in these simulations. On the other hand, I investigated the reaction mechanism of RNA strand cleavage from two aspects, catalyzed by either an enzyme or a ribozyme. The first part of my work focuses on developing a force field to better describe the interactions between cations and nucleic acids. The use of the electronic continuum correction (ECC) method allowed us to correct the overestimations of standard force fields, providing a more realistic description of binding energies. Validated on a model system, I then extended it to nucleic acids with the development and testing of a variant of the Amber-OL15 force field, Amber-OL15-ECC, which showed very promising behavior on various representative sequences, notably the G-quadruplex. The second part of this thesis focuses on the reaction mechanisms of RNA cleavage. In particular, I studied the maturation of ribosomal RNA in Bacillus subtilis, catalyzed by the M5 protein. I characterized the structural dynamics at the protein-RNA interface, revealing several reactive conformations. These conformations were explored using a QM/MM-MD dynamic path sampling method, which allowed us to identify the optimal reaction pathway with an energy barrier of 18 kcal/mol. Additionally, I studied the effects of ions in the Hammerhead RzB ribozyme, known for its reliance on cations for catalytic activity. I characterized the reactive states of this ribozyme in the presence of Mg2+ ions and set up a robust protocol based on the Adaptive String Method to study the reaction mechanisms in this flexible system. This work paves the way for a better understanding of the roles of ions in the catalytic processes of ribozymes and other biological systems

Full textThe future communications for civil and military applications will use complex wideband modulated signals to be transmitted through multi-channel DOHERTY power amplifiers which should have high performance in terms of power, efficiency, OBO, and bandwidth. In order to meet these stringent requirements, designers need time-domain characterization tools for calibrated measurements and for optimizing voltages and currents at both ports of non-linear connectorized or on-wafer devices. This work successfully implements time-domain characterization tools used to meet specific needs for transistor modeling, to optimize their operation in terms of pulse to pulse stability, and to search optimal conditions of their operation modes in a Doherty power amplifier. For this implementation, mathematical modeling is performed to evaluate sampler’s performances in terms of time-domain sampling efficiency in order to choose the best suited sampling architecture for RF time-domain measurements. Rigorous calibration procedures have been developed to obtain simultaneously full time-domain calibrated waveforms (from low Frequencies to Microwave frequencies)
