Abstract:
SUMMARYThe cyclic coordinate descent (CCD) method is a popular loop closure method in protein structure modeling. It is a robotics algorithm originally developed for inverse kinematic applications. We demonstrate an effective method of building the backbone of protein structure models using the principle of CCD and a guiding trace. For medium-resolution 3-dimensional (3D) images derived using cryo-electron microscopy (cryo-EM), it is possible to obtain guiding traces of secondary structures and their skeleton connections. Our new method, constrained cyclic coordinate descent (CCCD), builds α-helices, β-strands, and loops quickly and fairly accurately along predefined traces. We show that it is possible to build the entire backbone of a protein fairly accurately when the guiding traces are accurate. In a test of 10 proteins, the models constructed using CCCD show an average of 3.91 Å of backbone root mean square deviation (RMSD). When the CCCD method is incorporated in a simulated annealing framework to sample possible shift, translation, and rotation freedom, the models built with the true topology were ranked high on the list, with an average backbone RMSD100 of 3.76 Å. CCCD is an effective method for modeling atomic structures after secondary structure traces and skeletons are extracted from 3D cryo-EM images.

Abstract:
Penggunaan kabel fiber optik untuk jaringan CCTV membutuhkan peralatan khusus dan perawatan yang tidak sederhana, sedangkan kabel tembaga menurut kajian teori maksimal penggunaanya pada jarak 100 m. Penelitian ini bertujuan untuk melakukan kajian kabel tembaga untuk menjadi alternatif FO yang layak dalam sistem jaringan CCTV. Jenis kabel yang digunakan adalah unshielded twisted pair (UTP) kategori 6 dengan bahan copper clad aluminium (CCA). Metode penelitian yang digunakan adalah studi lapangan. Data parameter untuk kinerja jaringan adalah data latensi, packet loss dan bandwidth serta availability perangkat jaringan. Penelitian ini menggunakan pengujian kabel untuk jalur backbone dengan topologi peer to peer dan jalur node atau end device dengan topologi star dan topologi tree. Perangkat lunak iperf digunakan yang mengukur bandwith maksimum melalui mode transmission control protocol (TCP) dengan mengirimkan paket data selama 10 detik dan interval 1 detik. Hasil penelitian mendapatkan bahwa penggunaan kabel tembaga dapat menjadi alternatif FO pada jaringan CCTV RT.

The crystal structures of Li2Si2O5 and K2Si2O5 have been determined and refined. The lithium phyllosilicate sheet topology and structure based on three-dimensional data and refined in the orthorhombic space group Ccc2 confirm the previous determination by Liebau [Acta Cryst. (1961), 14, 389–395] from two-dimensional data, but described in the lower monoclinic Cc space-group symmetry. Potassium disilicate, on the other hand, is not a phyllosilicate but forms a three-dimensional defect cristobalite structure built from Q 3 silica units. In this structure, one Si—O—Si bridge, common to four six-membered T-rings, i.e. rings consisting of six silica tetrahedra in the chair conformation, is missing, resulting in 14-membered T-rings. Continuous sheets built up from these rings form a layer connected to layers above and below by six-membered T-rings in the chair conformation. 29Si MASNMR shows a good correlation between Si—O—Si angle and 29Si chemical shift for K2Si2O5, Li2Si2O5 and KLiSi2O5. The 29Si spin lattice relaxation times, T 1, are 335, 689 and 〈1256〉 s for Li2Si2O5, KLiSi2O5 and K2Si2O5, respectively. The pronounced non-linearity in hygroscopicity in glassy potassium–lithium disilicates is not observed in the osmolality of 0.8M potassium–lithium chloride aqueous solutions.

Abstract:
W pracy analizowano podobieństwo genetyczne i pokrewieństwo tetraploidalnych gatunków z rodzaju Avena L.: A. maroccana, A. murphyi i A. macrostachya do gatunków heksaploidalnych A. sativa i A. sterilis w oparciu o polimorfizm markerów RAPD oraz SSR. Piętnaście starterów RAPD inicjowało syntezę 129 polimorficznych fragmentów DNA, zaś 13 par starterów SSR uczestniczyło w amplifikacji 141 tego typu produktów. Wartości współczynnika informacji o polimorfizmie wahały się od 0,58 do 0,80 dla RAPD i od 0,71 do 0,92 dla SSR. Średnia wartość PIC dla metody RAPD wyniosła 0,67, zaś dla SSR — 0,82. Indeksy podobieństwa genetycznego Dice’a zostały wykorzystane w analizie skupień przeprowadzonej metodą UPGMA. Tetraploidy o składzie genomowym AACC uległy wspólnej klasteryzacji z heksaploidami AACCDD. Jednocześnie tetraploidy AACC: A. maroccana i A. murphyi utworzyły oddzielne subklastry. Analizowane genotypy autotetraploidalnego gatunku A. macrostachya (CCCC) uformowały najbardziej odseparowaną grupę skupień, co wskazuje na ich największą odmienność genetyczną. Topologia obu skonstruowanych dendrogramów była identyczna i zgodna z przyjętą systematyką rodzaju Avena L.

Pesatnya perkembangan yang semakin mempermudah akses internet perlu diwaspadai. Penyalahgunaan hak akses internet untuk keuntungan pribadi maupun merugikan orang lain termasuk kejahatan berbasis komputer. Kejahatan digital yang lebih biasa dikenal dengan Cybercrime sebagai bentuk dari aktivitas kejahatan yang menggunakan komputer atau jaringan komputer sebagai alat maupun tempat terjadinya kejahatan. Pada akhir 2016, terdata 400 juta Internet of things telah terkoneksi dengan ponsel dan jumlah tersebut diproyeksikan mencapai 1,5 miliar perangkat pada 2022 atau sekitar 70 persen dari kategori wide-area . Dalam bidang forensik, IoT sudah mulai banyak dimanfaatkan untuk membantu penyelidikan sebuah kasus kejahatan. Terdapat tiga ancaman keamanan pada IoT, yaitu keamanan fisik bagian sensor dan RFID dari intereferensi, operasi pada berbagai elemen yang harus dapat menjamin bahwa sensor dan sistem transmisi dan pengolah data tidak boleh di rusak, dicuri maupun dipalsukan. Smart CCTV yang merupakan bagian dari IoT sehingga dapat dikendalikan dari jarak jauh dimanapun dan kapanpun. Dalam penelitian ini kami membangun rumah cerdas sesuai dengan topologi yang kami buat. Peneliiti menggunakan sebuah smart CCTV merk Xiaomi tipe Xiaofang dan aplikasi yang terinstal pada ponsel cerdas yang bersistem operasi android adalah Mi Home. Dalam proses akusisi terdapat akuisisi secara fisik dari media penyimpan yang terpasang pada smart CCTV maupun ponsel cerdas, berupa image. Hasil image telah diverifikasi menggunakan hash untuk menjaga integritas barang bukti digital.

Sas-6 and Ana2/STIL proteins are required for centriole duplication and the homo-oligomerisation properties of Sas-6 help establish the ninefold symmetry of the central cartwheel that initiates centriole assembly. Ana2/STIL proteins are poorly conserved, but they all contain a predicted Central Coiled-Coil Domain (CCCD). Here we show that the Drosophila Ana2 CCCD forms a tetramer, and we solve its structure to 0.8 Å, revealing that it adopts an unusual parallel-coil topology. We also solve the structure of the Drosophila Sas-6 N-terminal domain to 2.9 Å revealing that it forms higher-order oligomers through canonical interactions. Point mutations that perturb Sas-6 or Ana2 homo-oligomerisation in vitro strongly perturb centriole assembly in vivo. Thus, efficient centriole duplication in flies requires the homo-oligomerisation of both Sas-6 and Ana2, and the Ana2 CCCD tetramer structure provides important information on how these proteins might cooperate to form a cartwheel structure.

Background: Traditional Chinese medicine has accumulated rich resources and experience through clinical research to explore the prevention and treatment of chronic cerebral circulatory insufficiency, but current medicine lacks in-depth research and confirmation on the established protocols and mechanism of prescribed TCMs at the macro and micro levels. Objective: To explore the prescription of Chinese medicines for the treatment of chronic cerebral circulation insufficiency (CCCI) and to explore the mechanism of core drugs. Methods: 229 Chinese prescriptions for CCCI were collected from CNKI, CBM, VIP and WANFANG databases. Analyze the frequency and association rules of drugs and to extract the core drugs by TCMISSV2.5 software. The active ingredients and targets were obtained by TCMSP, and genes of CCCI were collected from the DisGeNET, OMIM, DrugBank disease databases. The intersection targets of herbal medicine and disease was imported into the STRING database for PPI network. The key targets were screened by network topology algorithm. The Systems Dock website was used to verify the molecular docking. The GOEAST and DAVID tools were used to perform GO and KEGG pathway analysis with the key target genes. Results: 117 drugs involved in 229 prescriptions were identified, 2 core drugs were identified. We identified 8 active ingredients, which were mandenol, myricanone, perlolyrine, senkyunone, wallichilide, sitosterol, beta-sitosterol and stigmasterol. 371 herbal targets predicted and 335 disease targets. The enrichment analysis showed that the core herbal medicines could prevent CCCI by 15 key signaling pathways. Conclusion: There are direct or indirect connections in key signaling pathways, which not only participate in energy metabolism, hormone regulation, signal transduction, but also play a role in the comprehensive intervention of nervous system, immune system, circulatory system and other systems, which is consistent with the comprehensive pathogenesis of CCCI induced by multiple factors.

In 1985 Hopcroft, Joseph and Whitesides showed it is NP-complete to decide whether a carpenter’s ruler with segments of given positive lengths can be folded into an interval of at most a given length, such that the folded hinges alternate between 180 degrees clockwise and 180 degrees counter-clockwise. At the open-problem session of 33rd Canadian Conference on Computational Geometry (CCCG ’21), O’Rourke proposed a natural variation of this problem called ruler wrapping, in which all folded hinges must be folded the same way. In this paper we show O’Rourke’s variation has a linear-time solution.

Abstract:
Here, we report a successful synthesis of single crystals of a topological semimetal (TSM) candidate, PdSn4, using a self-flux route. The synthesized crystal is well characterized through x-ray diffraction (XRD), field emission scanning electron microscopy, and x-ray photoelectron spectroscopy. A detailed Rietveld analysis of the powder XRD pattern of PdSn4 confirmed the same to crystallize in an Aea2 space group instead of reported Ccce. A large magnetoresistance (MR) along with Shubnikov–de Haas (SdH) oscillations have been observed in magneto-transport measurements at 2 K. The presence of weak antilocalization (WAL) effect in the synthesized PdSn4 crystal is confirmed and analyzed using Hikami Larkin Nagaoka formalism, being applied on magnetoconductivity of the same at a low magnetic field. An extended Kohler's rule is implemented on MR data to determine the role of scattering processes and temperature-dependent carrier density on the transport phenomenon in PdSn4. Furthermore, the non-trivial band topology and the presence of edge states are shown through density functional theory-based theoretical calculations. All calculations are performed considering the Aea2 space group symmetry. The calculated Z2 invariants (0; 0 1 0) suggest the presence of weak topological insulating properties in PdSn4. A clear evidence of topological edge states at Γ point is visible in calculated edge states spectra. This is the first report on PdSn4, showing the presence of SdH oscillation in magneto-transport measurements. Also, the presence of a weak insulating phase in PdSn4 is described for the first time on the basis of calculated Z2 invariants.
