Abstract:
Burkitt lymphoma and diffuse large B-cell lymphoma are two closely related types of lymphoma that are managed differently in clinical practice and the accurate diagnosis is a key point in treatment decisions. However based on current criteria combined with morphological, immunophenotypic and genetic characteristics, a significant number of cases exhibit overlapping features where diagnosis and treatment decisions are difficult to make. Especially, the prognosis have been reported significantly unfavourable in a subset of cases that are initially diagnosed as diffuse large B-cell lymphoma but bear MYC gene translocation, which is a defining feature of Burkitt lymphoma however can also be found in other lymphomas. Despite the adverse effect of MYC in aggressive lymphomas other than Burkitt lymphoma, the underlying mechanism and effective treatment is still unclear. Recent technological advances have made it possible to simultaneously investigate an enormous number of bio-molecules, and the scientific fields associated with measuring molecular data in such a high-throughput way are usually called “omics”. For example, genomics assesses thousands of DNA sequences and transcriptomics assays large numbers of transcripts in a single experiment. These techniques together with the rapidly emerging analytical methods in bioinformatics have introduced cancer research into a new era. The growing amount of omics data have significantly influenced the understanding of lymphomas and hold great promise in classifying subtypes, predicting treatment responses that will eventually lead to personalized therapy. Here in this study, we investigate the discrimination of Burkitt lymphoma and diffuse large B-cell lymphoma based on DNA microarray gene expression data, which has contributed most in molecular classification of lymphoma subtypes in the last decade. On the basis of two previous research level gene expression profiling classifiers, we developed a robust classifier that works effectively on different platforms and formalin fixed paraffin-embedded samples commonly used in routine clinic. The validation of the classifier on the samples from clinical patients achieves a high agreement with diagnosis made in a central haematopathology laboratory, and leads to a potential outcome indication in the patients presenting intermediate features. In addition, we explore the role of MYC in the above lymphomas. Our investigation emphasizes the inferior impact of high level MYC mRNA expression on patients’ outcome, and the functional analysis of MYC high expression associated genes show significantly enriched molecular mechanisms of proliferation and metabolic process. Moreover, the gene PRMT5 is found to be highly correlated with MYC expression which opens a possible therapeutic target for the treatment.

Apoptoseresistenz ist einer der Gründe für ein Versagen von Chemotherapie bei vielen Krebserkrankungen, darunter das Burkitt Lymphom. Um die molekularen Mechanismen der Apoptoseresistenz aufzuklären, wurde die Apoptoseinduktion in 15 Burkitt-Lymphom-Zelllinien nach Behandlung mit den Spindelgiften Taxol (Paclitaxel), Nocodazol und Vincristin untersucht. Interessanterweise entwickelten Zellen, die sich als resistent gegenüber Taxol- und Nocodazol-induzierter Apoptose erwiesen, nach Behandlung eine Polyploidie (>4N DNA), was eine inverse Relation von Apoptose und Polyploidie aufzeigt. In den sensitiven Zelllinien war die Taxol- und Nocodazol-induzierte Apoptose von Caspase-Aktivierung, Bid-Spaltung und Herunterregulation von Mcl-1 begleitet. Im Gegensatz zu den sensitiven Zelllinien wiesen die meisten apoptoseresistenten Zellen einen Verlust von Bax und Bak auf und waren durch einen anhaltenden mitotischen Arrest mit Auftreten eines >4N DNA-Gehalts nach Behandlung charakterisiert. Um weitere Einblicke in den Mechanismus der Spindelgift-induzierten Apoptose zu erhalten, wurde die Rolle der mitotische Kinase PLK1 (polo-like kinase) näher untersucht. Eine dominant-negative PLK1-Mutante induziert Apoptose. Allerdings zeigte eine zusätzliche Behandlung mit Spindelgiften keinen synergistischen Effekt, was darauf schließen lässt, dass sowohl Inhibierung von PLK1 als auch Mikrotubuli-destabilisierende Agenzien den gleichen Stress-Signalweg aktivieren. Andererseits unterstützte Überexpression von Wildtyp-PLK1 in Taxol behandelten Zellen die Zellzyklus-Progression. Dies deutet auf eine Verbindung zwischen Zelltodresistenz und genetischer Instabilität (Aneuplodie) hin. Inhibition von Apoptose in sensitiven Zelllinien durch Caspase-Inhibierung förderte Polypoidie, welche die inverse Relation bestätigte. Medikamente, welche die Caspase-Aktivierung unabhängig von Bax und Bak induzieren, könnten eine weitere Möglichkeit zur Behandlung von resistenten Burkitt-Lymphomen darstellen.
Apoptosis resistance is the major cause of chemotherapy failure in most kinds of cancers, including Burkitt lymphomas (BL). To elucidate molecular mechanisms regulating the development of apoptosis resistance, a panel of 15 BL cell lines was investigated for apoptosis induction upon treatment with microtubule inhibitors taxol, nocodazole and vincristine. Significant differences were observed in the extent of apoptosis induction among BL cell lines examined. Interestingly, cell lines exhibiting resistance to taxol- or nocodazole-induced apoptosis, showed development of polyploidy (>4N) and vice versa, displaying an inverse relationship between apoptosis and polyploidy induction. Further, in sensitive cell lines taxol-induced apoptosis was accompanied by caspase activation, Bid cleavage and Mcl-1 down-regulation. In contrast, most apoptosis resistant cell lines exhibited a loss of Bax and Bak expression and showed prolonged mitotic arrest with >4N DNA content upon treatment. To gain mechanistic insights into microtubule inhibitor-induced cell death, the role of the mitotic kinase PLK1 was addressed. Dominant negative PLK1 mutant induced apoptosis, however, failed to show synergism in induction of apoptosis in combination with microtubule inhibitors. This indicates that PLK1 inhibition and spindle toxins might trigger a similar mitotic stress pathway. Conversely, overexpression of wildtype PLK1 promoted cell cycle progression in cells treated with taxol. Remarkably, inhibition of apoptosis in sensitive cell lines by caspase inhibition promoted polyploidy confirming the inverse relationship between apoptosis and polyploidization. Considering targets to induce Bax/Bak independent caspase activation would be of great importance to avoid undesirable events leading to chromosomal imbalances in treating resistant cancers.

Epstein-Barr virus (EBV) has been etiologically associated with Burkitt lymphoma (BL) since its discovery 50 years ago, but despite this long-standing association the precise role of the virus in the pathogenesis of BL remains enigmatic. EBV can be lost spontaneously from EBV-positive BL cell lines, and these EBV-loss clones have been reported to exhibit increased sensitivity to apoptosis. We have confirmed and extended those observations and report that sporadic loss of EBV from BL cells is consistently associated with enhanced sensitivity to apoptosis-inducing agents and conversely, reduced tumorigenicity \(in\) \(vivo\). Importantly, reinfection of EBV-loss clones with EBV can restore apoptosis protection, although surprisingly, individual Latency I genes cannot. We also used inducible pro-apoptotic BH3 ligands to investigate Bcl-2-family dependence in BL clones as well as profiling gene expression changes in response to apoptosis induction in EBV-positive versus EBV-loss clones. We found that EBV-loss was consistently associated with enhanced sensitivity to BH3-ligand-induced death and increased activation of apoptosis signalling pathways, although no individual apoptosis-related gene was responsible. Instead we find that Latency I EBV genes co-operate to co-ordinately repress the BH3-only proteins Bim, Puma and Noxa to inhibit apoptosis in BL.

Abstract:
ABSTRACT Burkitt Lymphoma remains an enigmatic gem in cancer research. It was the first human tumour to be discovered to be having a link to a virus (Epstein-Barr virus). The tumour was discovered to be having a genetic alteration involving an oncogene MYC and leading to its over-expression, it was also discovered to successively responding to chemotherapeutic treatment alone successfully. A lot of scientific work have focused on finding the molecular biology of the disease, some have been successful others are still on course to dissect further discoveries. This study focuses on investigating the roles played by EBV and MYC in Burkitt lymphoma development and or with a view of possibly understanding the best practice on the disease diagnostic platform. After the discovery of EBV virus by Epstein and Barr, the pathogen has been under intense studies to discover its role in Burkitt lymphoma development. The possible contributory role of EBV to BL pathogenesis is largely unknown. It has been suggested that EBV may be associated with all of the cases, including those diagnosed as EBV negative by a mechanism of hit-and-run. Early during oncogenesis, viral genes are essential for initiating disease. Progressively, viral genome is lost to escape the immune system and host mutations accumulate in proto-oncogenic cell. The main problem with the hit-and-run hypothesis is the lack of evidence in primary tumors. (Paper 1) Aimed at identification of a suitable method of detect EBV infection in pathologic samples, by an application of conventional and non-conventional methods (i.e., EBV-microRNAs detection and EBV viral load measurement). Diagnosis of Burkitt lymphoma has had some challenges by the fact that it has borderline or gray zone disease that makes morphology alone difficult. Immunohistochemistry as a method of BL diagnosis has been proposed as an alternative confirmatory after the initial cytology results. Despite its adoption by several clinical laboratories, the performance of the assay in routine practice remains undefined. Immunohistochemistry IHC studies can be hampered by technical difficulties that are related to fixation, methods, antibody choice and scoring of staining. The cut-off values for considering case “positive” lack uniformity. (Paper 2) Aimed to standardize MYC IHC by defining the intensity of staining and the percentage of positive cells, correlate MYC gene alterations with MYC protein expression and compare the Double Hit and Double Expresses status in terms of Overall Survival and Progression Free Survival. MYC family members largely share their target genes; they can compensate and substitute for each other in both physiological and pathological conditions. Previous studies demonstrated a cross regulating expression of MYC family members; in particular, it was shown that MYC and MYCN reciprocally control their expression via auto-regulatory loops and via repressing each other at defined promoter sites. MYCN expression has not been systematically studied so far. Recently, while assessing the degree of correlation between MYC gene rearrangement by fluorescent in situ hybridization (FISH) and MYC protein expression by immunohistochemistry (IHC) in aggressive B-cell lymphomas, we observed few BL cases lacking MYC protein expression despite carrying the typical t(8;14) translocation (EAHP 2017, personal communication) (Paper 3) Aimed to better characterize such BL cases lacking MYC protein expression, evaluate whether the cross-talk between the MYC gene family members does also exist in BL, and explore the genetic landscape of these rare BL cases.

Abstract:
Endemic Burkitt lymphoma (eBL) is the most common pediatric cancer in malaria-endemic equatorial Africa and nearly always contains Epstein-Barr virus (EBV), unlike sporadic Burkitt Lymphoma (sBL) that occurs with a lower incidence in developed countries. Despite this increased burden the study of eBL has lagged. Additionally, while EBV was isolated from an African Burkitt lymphoma tumor 50 years ago, however, the impact of viral variation in oncogenesis is just beginning to be fully explored. In my thesis research, I focused on investigating molecular genetics of the endemic form of this lymphoma with a particular emphasis on the role of the virus and its variation in pathogenesis using novel sequencing and bioinformatic strategies. First, we sought to understand pathogenesis by investigating transcriptomes using RNA sequencing (RNAseq) from 30 primary eBL tumors and compared to sBL tumors. BL tumor samples were prospectively obtained from 2009 until 2012 in Kenya. Within eBL tumors, minimal expression differences were found based on anatomical presentation site, in-hospital survival rates, and EBV genome type; suggesting that eBL tumors are homogeneous without marked subtypes. The outstanding difference detected using surrogate variable analysis was the significantly decreased expression of key genes in the immunoproteasome complex in eBL tumors carrying type 2 EBV compared to type 1 EBV. Secondly, in comparison to previously published pediatric sBL specimens, the majority of the expression and pathway differences were related to the PTEN/PI3K/mTOR signaling pathway and was correlated most strongly with EBV status rather than the geographic designation. Moreover, the common mutations were observed significantly less frequently in eBL tumors harboring EBV type 1, with mutation frequencies similar between tumors with EBV type 2 and without EBV. In addition to the previously reported genes, we identified a set of new genes mutated in BL. Overall, these suggested that EBV, particularly EBV type 1, supports BL oncogenesis alleviating the need for particular driver mutations in the human genome. Second, we sought to comprehensively define sequence variations of EBV across the viral genome in eBL tumor cells and normal infections, and correlate variations with clinical phenotypes and disease risk. We investigated the whole genome sequence of EBV from primary tumors (N=41) and plasma from eBL patients (N=21) as well as EBV in the blood of healthy children (N=29) within the same malaria endemic region. We conducted a genome wide association analysis study with viral genomes of healthy kids and BL kids. Furthermore, we found that the frequencies of EBV types among healthy kids were at equal levels while they were skewed in favor of type 1 (70%) among eBL kids. To pinpoint the fundamental divergence between viral genome subtypes, type 1 and type 2, we constructed phylogenetic trees comparing to all public EBV genomes. The pattern of variation defined the substructures correlated with the subtypes. This investigation not only deciphers the puzzling pathogenic differences between subtypes but also helps to understand how these two EBV types persist in the population at the same time. Overall, this research provides insight into the molecular underpinning of eBL and the role of EBV. It further provides the groundwork and means to unravel the complexity of EBV population structure and provide insight into the viral variation that may influence oncogenesis and outcomes in eBL and other EBV-associated diseases. In addition, genomic and mutational analyses of Burkitt lymphoma tumors identify key differences based on viral content and clinical outcomes suggesting new avenues for the development of prognostic molecular biomarkers and therapeutic interventions.

To pinpoint the fundamental divergence between viral genome subtypes, type 1 and type 2, we constructed phylogenetic trees comparing to all public EBV genomes. The pattern of variation defined the substructures correlated with the subtypes. This investigation not only deciphers the puzzling pathogenic differences between subtypes but also helps to understand how these two EBV types persist in the population at the same time. Overall, this research provides insight into the molecular underpinning of eBL and the role of EBV. It further provides the groundwork and means to unravel the complexity of EBV population structure and provide insight into the viral variation that may influence oncogenesis and outcomes in eBL and other EBV-associated diseases. In addition, genomic and mutational analyses of Burkitt lymphoma tumors identify key differences based on viral content and clinical outcomes suggesting new avenues for the development of prognostic molecular biomarkers and therapeutic interventions.

Abstract:
The work of Kenneth Burke provides a method of rhetorical analysis that is useful in terms of bringing features of texts to the surface that are not readily apparent, such as how they produce identification in their audiences, and in revealing rhetorical factors related to but outside the text, for example the authors' motives. Burke's work is wide-ranging and open to many interpretations, so it can be difficult to apply. This study condenses some of his more important concepts into a simplified method which has several practical applications; it focuses on how Burke's theories can be applied to analyzing environmental texts, and helps reveal how those texts are rhetorically effective. This method is also shown to be useful for rhetoricians and other students of language in analyzing the motives and meanings behind complicated texts. An example analysis is developed in detail to demonstrate the utility of this approach for analyzing environmental rhetoric and help clarify how to apply it to other texts. A publication by the Center for Ecoliteracy (CEL), a nonprofit organization engaged in environmental education, provides the basis for a concrete example of applying this method to a current work of environmental rhetoric. The CEL serves as an example of current environmental organizations and their rhetoric, and a Burkean analysis of its publications begins by revealing some of the principles operating in the texts that make them rhetorically effective. This analysis also goes beyond basic dialectics to question how the texts function as "symbolic action" and how they fit into Burke's hierarchic system of language. The method developed in this study not only determines how the text produces identification in an audience, but also the motives behind producing the text. The CEL's publications are good representative examples of current environmental writing, so the conclusions drawn from an analysis of the CEL's texts can be applied to other environmental rhetoric.

At the end of Permanence and Change, Kenneth Burke calls for a new orientation toward life and social action which he refers to as “the poetic metaphor” (261). This essay connects Burke's briefly used poetic metaphor with his theories on the use of “poetic” language in the essay “Semantic and Poetic Meaning.” What results from this synthesis is a critical tool for rhetorical analysis which allows for the discussion of style as a vehicle for communication about ethics and morals in public discourse. Obama's The Audacity of Hope is used as the example of a text which uses “poetic” language in order to discuss moral and ethical issues in a national arena. Obama ultimately dramatizes his own synthesis of values, putting himself in the position of a trusted intermediary. This analysis provides clarity on Burke's thinking at the end of Permanence and Change and helps us understand his contribution to the study of rhetoric and cooperation.

Since F.S. Boas coined the term in 1896, All's Well That Ends Well, Troilus and Cressida, and Measure For Measure have been generally accepted as "problem plays," and many critics have offered biographical, thematic, and formal explanations of why these plays are so "dark." In this thesis, I accept that these plays are "problems" and I propose a rhetorical explanation for dissatisfaction with them, especially with their endings. Drawing on Kenneth Burke's philosophy of literary form and his anthropology of man as the symbol-using animal, I show that in these plays Shakespeare frustrates the expectations of an audience for a definite ending through death or marriage which would define the "terms" characterized in each play; secondly, he provides no scapegoat whose victimage would allow the audience to recognize an order clearly proposed for its acceptance; finally, he supplies no symbol of order which credibly demonstrates its power to establish a renewed society. As rhetoric, these plays show an intense "dancing of attitudes" toward symbols of order and toward conventional forms which would provide a clear sense of an ending. As such, they show what Burke calls "self-interference" on the part of the playwright — a deliberate balancing of arguments for the sake of "quizzicality" toward language as symbolic action. According to this analysis, the problem plays remain problems for an audience which seeks identification with symbols of order; they are, however, a tribute to the agile mind of a master rhetorician.

Critical pedagogy, a teaching philosophy that encourages critical reflection in students so that they may expose and change oppressive societal structures, has been plagued by criticisms from a variety of sources. Critics charge that critical pedagogy is marred by irreconcilable contradictions such as its inappropriateness for non-oppressed students, its neglect of students? needs, and its unsuitability for most instructors privileged by the dominant ideology. Examining the internal consistency of Kenneth Burke?s pentadic ratios can be a useful tool for analyzing these contradictions, specifically those related to scene-act, agent-purpose, and act-agent. However, these contradictions, inherent in the very nature of critical pedagogy, seem to defy Burke?s pentad. Without inconsistencies between critical pedagogy, its purpose, its agents, and the broader scene in which it operates, the impetus for the enactment of critical pedagogy would not be present. Therefore, instead of seeking to deny or eradicate contradiction, critical theorists and educators need to make use of it in their own philosophies and practices. Because both critical educators and their students should confront and grapple with these contradictions in critical practice, the apparent flaws in critical pedagogy can actually encourage the critical consciousness that is the goal of the enterprise.

In this thesis, a review of Kenneth Burke's use of the term attitude in his published works as well as in some unpublished notes, drafts and letters, is performed. Three periods of different usage are found. Early works feature a pervasive attitude with elements of both body and mind. This attitude is then subsumed into the pentad and the physiological connection is diminished, but attitude is given an important function as a connective between action and motion. The later Burke reinstates attitude as central to his theory of symbolic action, reconnects it to the physiological and includes it in the Pentad with parsimony-inducing effect. The attitude is then found to aid rhetorical analysis and show promise in being able to help analyse expressions not wholly in the realm of the conscious, be they in the form of a Bourdieu social practice or barely conscious rhetorical markers in conversation.

This thesis explains the "systematic" refinement of Kenneth Burke's theoretical process through his development of a theological paradigm for the dramatistic vocabulary. It describes the merging metaphysical and dialectical issues in Burke's critical thought and locates a theoretical shift in A Grammar of Motives, where Burke posits the prototype for his key term, "act." The study then interprets the formal treatment of the prototype in The Rhetoric of Religion: Studies in Logology, and demonstrates how the derived paradigm maintains and advances the convergence of metaphysics and dialectics, and how it reestablishes the interaction between language structure and usage in two types of definition or explanation (temporal-logical, narrative-tautological). This thesis also describes the purpose and functional range of Logology.

Kenneth Burke has been described as arguably the most important rhetorician and critical theorist of the twentieth century, and yet an important part of his scholarship has been generally overlooked by the academic community. The pentad has become the most prominent "Burkean" framework for analyzing texts, yet Kenneth Burke himself preferred "a more direct" way of approaching texts which he named "indexing." This thesis recreates this method from the pieces found in his scholarly writing, personal correspondence, and the papers his students produced for the class he taught at Bennington College. Kenneth Burke believed indexing could uncover the "pattern of experience" or "motivational structures" a text embodies, and thereby help people become aware of the persuasive power different texts have. The method of indexing has two parts: 1. Finding the implicit equations in a text, and 2. Tracking the hierarchies of terms and God-terms in those equations. Identifying equations in a text starts with finding "key terms" in a text, meaning terms which carry special significance as indicated by their intensity and frequency of usage. One then tracks the context of these terms throughout a text to find which other words frequently occur together with these words. The second step, tracking hierarchies of terms, is done by finding how the terms in the equations relate to each other in a hierarchy. We start with specific and move upward to more general terms. On the top of the pyramid we find the God-term, which is the driving motivation and ground of all possibility in the text. Kenneth Burke hoped his method of indexing could help us understand the power language and motivational structures have to drive human action, and that we could question our own motivational structure as well as that of others and of the communities we operate in.

This study is devoted to the period in Burke's life that precedes his becoming a member of the house of commons. The first two chapters try to bring out the main points of Burke's experience in an Ireland colonized by England, where first the child and then the adolescent becomes aware of the contradictions which surround the accident of his birth. From chapter iii onwards, the whole interpretation focuses on the works written and or published by burke. The account of the European settlements in America reveals the ambiguity of Burke's preoccupations : he wants to understand the colonial world but falls short of condemning it. The vindication of natural society appears much more complex than it has hitherto been considered. The model of satire, represented by Bayle in France and Mandeville in England, enables burke to elaborate an "open" satire that rests on the clash between two systems of values undermining each other, thereby expressing the major contradictions of Burke's time. Chapter v is devoted to Burke's aesthetics. At length are highlighted : the key concepts of the enquiry, the rationalism of Burke's aesthetic thought, the close relationship the latter has with English society. In particular, the sublime, according to burke, does not have much to do with the romantic concept. From the three following chapters and the study as a whole, three theses emerge : 1. The year 1765 is a breaking-point in Burke's career : from a free writer, he lends his "talent" to a cause that will lead him to repudiate many of his earlier opinions. Hence, burke the politician is not necessarily the true burke. 2. Before and even after his coming to parliament, burke is a man of the enlightenment and not an advocate of irrationalism. But he discovers that, in Ireland, reason is warped by the interference of English colonialism. 3.
