Abstract:
The character and magnitude of predation by Calliopius laeviusculus on the intertidal eggs of capelin (Mallotus villosus) were examined. Average endobenthic densities at Bryant's Cove (NFLD) in 1988 for both amphipods and capelin eggs during capelin egg development (June 17-August 8) were 0.78 amphipods cm$ sp{-2}$ and 62 eggs cm$ sp{-3}$ (750 cm$ sp{-2}$) respectively. At this average capelin egg density, laboratory results suggest that, on a daily basis, only gut capacity and clearance time limit amphipod predation on eggs. In situ, C. laeviusculus biomass closely tracked capelin egg biomass indicating that reproductive cues operating for both capelin and amphipods may be linked. In 1988, ca. 50% of the annual production of C. laeviusculus resulted from predation on capelin eggs. Given the bioenergetic demands of C. laeviusculus and the annual variation in capelin spawning effort, the temporal overlap between capelin eggs and high amphipod biomass could result in predation mortalities ranging from ca. 15-30% of the total capelin egg deposition.

Abstract:
This dissertation examines the relationship between abundances of Roanoke darter, Roanoke logperch, and black jump rock and availability of stream habitat features at three spatial scales in two reaches of the Roanoke River, Virginia. The utility of underwater observation as a method of estimating benthic fish densities is also assessed. Distributions of perpendicular sighting distances indicate models assuming equal sighting probability are not appropriate for benthic species but distance sampling models assuming decreased sighting probability with increased distance from observers provide reasonable alternatives. Abundances estimated using two distance sampling models, a strip transect model, and a backpack electroshocker were strongly correlated. At the microhabitat scale (45 m² cells), differential use of depth, velocity, substrate, and siltation level by all three species during summer low flows was evident. Habitat use characteristics were not transferable, as depths and velocities associated with high fish densities varied between reaches. Univariate and multivariate habitat suitability indices gave similar rankings for combinations of the four habitat variables, but site suitabilities based on these indices were poor predictors of fish abundance. Habitat cells were not selected independently of surrounding habitat characteristics, as fish densities were highest in target cells adjacent to cells with preferred microhabitat characteristics. Roanoke darter and black jumprock abundances were highest at sites where preferred microhabitat patches were non-contiguous while contiguity had no effect on logperch abundance. Multiple regressions showed area of suitable habitat and patch contiguity accounted for 42 %, 34 %, and 33 % of variation in darter, logperch, and jumprock abundances, respectively. Estimates of area of target riffles, area of pools and riffles upstream and downstream of target riffles, and depth, velocity, and substrate characteristics of pools and riffles immediately upstream and downstream of target riffles were obtained. Fish densities were correlated with at least one measure of proximal habitat for all three species. Significant multiple regression models relating fish density to adjacent habitat unit characteristics were also obtained, but the explanatory power of adjacent unit variables varied among small, medium and large riffles and among species. In summary, fish abundance was related to habitat at all spatial scales but explanatory power was limited.

Abstract:
The Florida Reef Tract (FRT) extends from the tropical Caribbean up the southeast coast of Florida into a temperate environment where tropical reef assemblages diminish with increasing latitude. This study used data from a three-year comprehensive fishery-independent survey to quantify reef fish spatial distribution along the Southeast FRT and define where the assemblage shifts from tropical to temperate. A total of 1,676 reef fish visual census samples were conducted to assess the populations on a stratified-random selection of sites of marine hardbottom habitats between the Miami River and St. Lucie inlet. Multivariate analyses were used to investigate differences in assemblages among sites. Depth (m), general habitat (reef or hardbottom), and slope (high or low) strata were examined to explain the dissimilarities between assemblages. A general trend of cold-tolerant temperate fish dominated the northern assemblages and more tropical species dominated further south. Seven reef fish assemblage biogeographic regions were determined. In shallow habitats the data clustered in three spatial regions: One south of Hillsboro inlet, one in Northern Palm Beach south of Lake Worth inlet, and one north of Lake Worth inlet. The assemblage in deep habitats mainly split in close proximity to the Bahamas Fracture Zone south of Lake Worth Inlet. The presence of reef habitat aided in splitting the southern assemblage regions from the northern all-hardbottom assemblage regions in both the shallow and deep habitats. Substrate relief was significantly correlated with the differences in the northernmost deep assemblages but did not appear to affect the remainder of the shallow and deep assemblages. This bioregional study creates a baseline assessment of reef fish assemblages of the Southeast FRT for future analyses.

Abstract:
This paper is about analyzing water quality of a stream that flows in southwest of Swedencalled Hasslebäcken. The stream is a tributary of Suseån and has its springs in the naturereserve Biskopstorp and flows through a mixed landscape of mostly spruce forests andagriculture land. Little is known about Hasslebäcken and its water and therefore a study by request of Suseåns vattenråd was performed. The study consisted of analyzing the water ofphosphorous, nitrogen, pH, suspended particles and conductivity. To broaden the examination of water quality sampling of benthic macroinvertebrates and two index (ASPTindex and Shannon’s diversity index) of water quality were used. Another part of the study were to search for fish barrier in the stream and to evaluate the possibilities for troutspawning and habitats. The whole stretch of the stream were examined and eleven differentsampling sites were used. The results show that Hasslebäckens upper parts have low levelsof nutrients while the lower parts show intermediate to extremely high levels. The indexresults points at low ecological values for Shannon and high ecological values for ASPT. Thisis normal for a stream that flows through an agricultural landscape. The results concerning pH show a lower pH in the upper parts than in the lower parts. This is also normal for a stream in a production forest of spruce in these parts of Sweden. Hasslebäcken also have several fish barrier that prevent various fish species to migrate up along the stream from thesea. The evaluation of trout habitats and spawning area show decent possibilities for successful reproduction and growth.

Abstract:
The prey consumption by benthivorous fish predators can have profound top-down effects in stream food webs. To analyse this effects in small temperate stream ecosystems, a long-term field experiment was conducted in two streams in South-eastern Germany, Gauernitzbach and Tännichtgrundbach, from 2004 to 2011. The densities of two small-bodied benthivorous fish species, gudgeon (Gobio gobio) and stone loach (Barbatula barbatula), were manipulated following a Before-After-Control-Impact design. The top predator regime affected the benthic community composition of the streams mainly in pools, whereas the total benthic invertebrate biomass was not affected in any mesohabitat. The present work describes a causal analysis of the observed food web effects using additional field analyses and laboratory experiments, with a special focus on the habitat use and foraging behaviour of the fish as top predators. The probably most important of the analysed mechanisms was mesohabitat-specific predation by the fish. Three 24-h field video surveys combined with benthic invertebrate sampling showed that constraints in habitat use, especially for gudgeon, induced a differential predator-prey habitat overlap which resulted in a higher predation risk for the invertebrate prey in pools than in riffles. Another important mechanism was selective predation of both fish species. Their prey selectivity was largely explained by a small number of prey variables being connected to the partly non-visual foraging mode of these benthic predators. Besides the traits body size and feeding type, long-term mean abundance played a central role, small and highly abundant invertebrates, grazers and sediment feeders being preferred by gudgeon and stone loach. The preference for small and abundant prey taxa (chironomids) exceeded purely opportunistic feeding and probably facilitated resource partitioning between the two fish species having very similar diets. In addition to active selectivity, different predator avoidance strategies of the invertebrates analysed in laboratory experiments explained the passive selectivity of the fish predators for certain prey taxa in the streams. This could be shown for two abundant taxa being consumed by the fish predators in very different quantities, Gammarus pulex and Hydropsyche instabilis. These three mechanisms, although probably interacting with several other factors, could explain a large part of the effects the top-down food web manipulation had on the benthic community, especially the observed high degree of mesohabitat and species specificity. Confirming this, quantitative characteristics of predation food webs, for instance the importance of intraguild predation, differed markedly between pool and riffle mesohabitats. From the results of this study it can be concluded that the benthivorous fish affected benthic community structure mainly by mesohabitat-specific and selective predation. A manipulation of this (native) top predator type therefore will probably have such rather subtle but not catastrophic consequences in ecosystems with a high biotic diversity and a rich natural habitat structure and connectivity.

Abstract:
This study examined the impact of inshore single boat otter trawling from Newlyn, Looe, Plymouth and Salcombe and pair boat demersal trawling from Looc and Plymouth on the benthic environment off the SW peninsula of the UK between 1998 and 2000. Fish and shellfish species (54 and 11 species respectively) were measured at sea and the non-fish material (124 species) was analysed later. Overall 79.8 % of the sample was landed fish and shellfish, 15.8 % was discarded fishes and 4.4 % was invertebrates and other material (by weight). Related information about the substrate and tide were generated from British Geological Survey data and a computer simulation of the maximum mean tidal strength. In agreement with the different abiotic regime, the dominant fishes were different in Newlyn and the other ports. According only to port, the Looe and Plymouth samples were not significantly different, either as full samples or for their fish and non-fish components. The Salcombe samples were not significantly different to those from Looc or Plymouth for the non-fish part of the sample. Including the type of trawling meant that the greatest similarity was for the non-fish part of the sample although the relative amounts of the components varied. The pair trawling samples contained more landed, less discarded and less non-fish material than their single boat equivalents. Pair trawl samples also contained fewer examples of large invertebrate species. Several within and between-species relationships were explored to assess the wider interpretation of the fish community data. This examined size of Raja spp., several predator-prey relationships and the utility of Marlhasterias glacialis as an indicator of fishing disturbance. Disturbance as measured by Abundance Biomass Comparison was similar whether according to the non-fish or full sample, and suggested that the whole region was relatively undisturbed (with Newlyn apparently the most impacted area). Analysis of the relative contribution of selected groups to taxonomic diversity showed the derived conservation priorities for 'orders' of fishes were Elasmobranches > Pleuronectiformes > Gadiformes. In general, the fact of 'losing' orders of fishes was more important for single rather than pair trawl samples, which suggests that single boat samples were collected from structurally more complex areas supporting a wider taxonomic diversity. The analysis of groups for conservation priority was also carried into the invertebrates with echinoderms being highly influential for Newlyn. Taxonomic diversity (A+ and A) was also proposed as an addition to the definition of 'Good Environmental Status' according to the proposed EU Marine Strategy Directive. When examining the abiotic and biotic data sets, the fish species bore the closest similarity to the abiotic data suggesting that much of the study area was dominated by similar invertebrate species that tended to be scavengers and in most analyses the positive influence of the voluntary Inshore Potting Agreement management regime was evident. In a novel analysis, there was broad agreement between the data and literature sources for the location of the fishes in relation to the substrates and for eight of the most commonly occurring species it was possible to be more precise in their substrate preferences than suggested from the literature. The landed fish part of the sample was shown to be a statistically good approximation of the landed part of the haul (for which the commercial data was known) in > 95 % of the hauls. Finally, data on the commercial landings for each port show that the boats sampled in this study were representative of these ports.

Diatoms are important primary producers in shallow water environments. Few studies have assessed the importance of biological interactions in structuring these communities. In the present study, benthic diatom community structure in relation to manipulated food webs was assessed using in situ mesocosms, whereby predator-free environments and environments comprising two different fish species were assessed. Zooplankton abundance, settled algal biomass and the diatom community were monitored over a 12‐day period across each of the three trophic scenarios. Differences among treatments over time were observed in zooplankton abundances, particularly copepods. Similarly, the benthic diatom community structure changed significantly over time across the three trophic treatments. However, no differences in total algal biomass were found among treatments. This was likely the result of non‐diatom phytoplankton contributions. We propose that the benthic diatom community structure within the mesocosms was influenced by trophic cascades and potentially through direct consumption by the fish. The study highlights that not only are organisms at the base of the food web affected by predators at the top of the food web, but that predator identity is potentially an important consideration for predator–prey interaction outcomes with consequences for multiple trophic levels.

An Investigation Into the ecology of benthic macro-invertebrates in earthen ponds subjected to intensive trout (Salmo trutta L.) culture practices at Howletoun, Central Scotland, was conducted between May 1984 and January 1986. Soil and water quality, seasonal changes in benthos, its role in the trout diet and the Interaction between fish and benthos were studied. Pond benthos mainly comprised 6 major groups including Oligochaeta. (10 species), Chironomldae (18 species), Molluscs and Hirudinea (2 species each) and an asellid and a sialid species. Oligochaeta formed 78 to 90% of benthic fauna, dominated by Tubifex tubifex. Limnodrilus hoffmeisteri, L. udekemianus and Psammoryctides barbatus, with an average population density of 68,400 - 191,200 worms mˉ², and exhibited peaks in summer and late autumn corresponding to two major breeding periods. The principal species of Chironomidae were Chironomus spp., Procladius spp. and Prodiamesa olivacea, with a population density of 5,400 to 14,900 ind. mˉ² and forming 7 to 13% of the total benthos with peaks in spring and autumn. Dry biomass of total benthos varied from 24-59 g mˉ² in the cultured ponds with oligochaetes accounting for 14-49 g mˉ² and chironomids 4-7 g mˉ². The mean annual dry weight production of total benthos varied from 130-215 g mˉ² in the cultured ponds, with oligochaete production of 94-160 g mˉ² and chironomid production of 20.6-33.5 g mˉ². In an unstocked control pond the total production was 55 g mˉ², 35 g mˉ² of which was accounted for by oligochaetes and 8.06 g mˉ² by chironomids. Analyses of gut contents of the farmed trout showed that 12% of the diet by volume consisted of natural food, mainly benthos. Fish selectively fed on chironomid larvae, Mollusca, Asellus aquaticus and Sialis lutaria. Fish took maximum natural food in the morning and evening. Experimental enclosures to exclude fish from selected areas of the ponds demonstrated that number of species increased outside the enclosures but, except for chironomids, population density, biomass and production generally increased inside the enclosure. The possibility of explaining this result in terms of differential predation is discussed.

Abstract:
The role of mangroves as essential fish habitat has been a focus of extensive research. However, recent evidence has shown that this role should not be evaluated in isolation from surrounding habitats such as seagrass beds and hard-bottom communities. For example, submerged aquatic vegetation (SAV) communities provide potential sources of food and shelter for fish species that may reside in the mangroves, but may also undergo ontogenetic migrations and daily home-range movements into neighboring habitats. The connectivity between the mangrove fish community and the surrounding seascape may be influenced by the level of patchiness, fragmentation, and spatial heterogeneity of adjacent SAV habitats (i.e., SAV seascape structure). The spatial patterns and heterogeneity of SAV seascape structures are driven by internal and external regulatory mechanisms operating at different spatial and temporal scales. In addition, it is likely that many fish species inhabiting the mangrove zones have different home ranges, and foraging and migratory patterns; therefore, different mangrove fish species may respond to seascape heterogeneity at different scales. There are few studies that have assessed the influence and connectivity of benthic habitats adjacent to mangroves for estuarine fish populations at multiple scales. The present research used an exploratory seascape approach in Biscayne Bay (Florida, USA) to evaluate patterns in the patch composition and configuration of SAV communities, and to examine relationships between seascape structural metrics and the abundance, diversity, and distribution of fishes that utilize the adjacent mangrove shoreline as nursery and/or adult habitat. This seascape approach consisted of: a) the multi-scale characterization of the SAV distribution across the seascape with metrics developed in Landscape Ecology, Geographic Information Systems and Remote Sensing; b) multivariate analyses to identify groups with significantly distinct SAV seascape structures within the most heterogeneous scale, and identify possible mechanisms driving the observed SAV seascape structures; and c) an assessment of the mangrove fish community responses to SAV seascape structures. By applying a set of multivariate analyses (e.g., ANOSIM, MDS plots, hierarchical clustering), the buffer within 200 m from shore was identified as the scale with the highest structural heterogeneity. At this scale, two major SAV seascape structures (i.e., areas with similar SAV spatial arrangement and composition) were identified: a fragmented SAV seascape (FSS) structure and a continuous SAV seascape (CSS) structure. Areas with CSS were characterized by large, uniform SAV patches. In contrast, areas with FSS were characterized by a higher density of smaller, more complex SAV patches. Furthermore, the areas with CSS and FSS structures clustered in zones of the bay with distinct salinity properties. The areas with CSS structures were mostly located in zones characterized by high and stable salinity. However, the areas with FSS concentrated in zones that are influenced by freshwater discharges from canals and with low and variable salinity. The responses of fish diversity metrics were not constrained to the scale at which the greatest spatial heterogeneity of SAV seascape structures was observed (i.e., the seascape composition and configuration within 200 m from shore), but was related to SAV seascape characteristics across different scales. The majority of the variability of the fish diversity metrics in the mangrove shoreline was explained by SAV seascape structures within the smaller scales (i.e., 100-400 m from shore), and SAV seascape structures that represented the level of fragmentation and/or the percent of suitable habitat. Different conceptual models were proposed to illustrate and understand the ecological dynamics behind the relationship between the diversity of the mangrove fish community and the structure of the adjacent SAV seascape. In general, the diversity and abundance of fishes is influenced by the type and level of fragmentation of the SAV seascape, which, in turn, influence the proportion of the seascape used for foraging and refuge by fish. In conclusion, this research quantified how the release of large pulses of freshwater into near-shore habitats of coastal lagoons can influence the seascape structure of SAV communities. Namely, freshwater inputs produce fragmentation in otherwise fairly homogeneous SAV meadows. The outcome of this research highlights the importance of seascape characteristics as indicators of ecosystem-level modifications and alterations affecting the spatial distribution, assemblage, and diversity of marine nearshore habitats in coastal regions heavily influenced by human activities. In addition, the results illustrated the cascading effects and synergistic influences of near-shore habitat spatial assemblages on the composition and diversity of estuarine fish communities. Lastly, and very importantly, the relationships established in this project provide quantitative and qualitative information on patterns of species-habitat associations needed for the improved synergistic management and protection of coastal habitats and fisheries resources.

The practice of mapping making extensive use of satellite remote sensing and airborne platforms is well established for terrestrial management. Marine biological resource mapping however is not readily available except in part from that derived for surface waters from satellite based ocean colour mapping. Perhaps the most fundamental reason is that of sampling difficulty, which involves broad areas of seabed coverage, irregularities of seabed surface and depth. Conventional grab sample techniques are widely accepted as a standard seabed mapping methodology that has been in use long before the advent of acoustic techniques and continue to be employed. However. they are both slow and labour intensive, factors which severely limit the spatial coverage available from practical grab sampling programs. While acoustic techniques have been used for some time in pelagic biomass assessment, only recently have acoustic techniques been applied to marine biological resource mapping of benthic communities. Two commercial bottom classifiers available in the market that use normal incidence echosounders are the RoxAnn and QTC View systems. Users and practitioners should be cautious however when using black box implementations of the two commercial systems without a proper quality control over raw acoustic data since some researchers in their studies have indicated problems with these two bottom classifiers such as, among others, a depth dependence. In this thesis, an alternative approach was adopted to the use of echosounder returns for bottom classification.The approach used in this study is similar to,~ used in the commercial RoxAnn system. In grouping bottom types however, Multivariate analysis (Principal Component Analysis and Cluster Analysis) was adopted instead of the allocation system normally used in the RoxAnn system, called RoxAnn squares. In addition, the adopted approach allowed for quality control over acoustic data before further analysis was undertaken. As a working hypothesis, it was assumed that on average 0 and aE2 = 0 where E1 and E2 are the roughness and hardness indices, respectively, and RO is the depth. For roughness index (E1), this was achieved by introducing a constant angular integration interval to the tail of the first OM returns whereas for hardness index (E2), this was achieved by introducing a constant depth integration interval. Since three different frequencies, i.e. 12, 38 and kHz, were operated, Principal Component Analysis was used here to reduce the dimensionality of roughness and hardness indices, formed from the three operated qu frequencies separately. Abstract:
Benthic invertebrates play important roles as feeding resources for many organisms in different food webs. Shifts in predation of these organisms can generate cascading effects and potentially lead to the disappearance of one or more species from a site. Cascading effects can bring impacts to organisms who aren’t even directly involved, why studies in this field are important for understanding sudden changes in ecosystems. I examined the predation from fish and waterfowl on benthic invertebrates in the shallow and eutrophic Lake Tåkern in the plains of Östergötland County, southern Sweden. The study was experimental and used exclosures (three types, eight replicates) in the shape of 130-liter cages to examine the composition of invertebrates. It was conducted during early spring, a relatively unexamined period for this kind of study. I found no significant differences in the control treatment compared to any of the other treatments regarding biodiversity. The invertebrate fauna was dominated by a small number of species, with a relatively patchy spread throughout the sediment area. Furthermore, the results indicate that the fish hadn’t had the time to properly activate their predatory habits due to prolonged winter temperatures. The waterfowl were considered too absent during the test period to affect the invertebrate community. Future studies in this area are recommended to work with a greater sampling area, to reduce the influence of extreme values.

Pollution in coastal ecosystems is a serious threat to the biota and human populations there residing. Anthropogenic activities in these ecosystems are the main cause of contamination by endocrine disruption compounds (EDCs), which can interfere with hormonal regulation and cause adverse effects to growth, stress response and reproduction. Although the chemical nature of many EDCs is unknown, it is believed that most are organic contaminants. Under an environmental risk assessment for a contaminated estuary (the Sado, SW Portugal), the present work intended to detect endocrine disruption in a flatsfish, Solea senegalensis Kaup, 1858, and its potential relationship to organic toxicants. Animals were collected from two areas in the estuary with distinct influences (industrial and rural) and from an external reference area. To evaluate endocrine disruption, hepatic vitellogenin (VTG) concentrations in males and gonad histology were analysed. As biomarkers of exposure to organic contaminants, cytochrome P450 (CYP1A) induction and the ethoxyresorufin-O-deethylase (EROD) activity were determined. The results were contrasted to sediment contamination levels, which are overall considered low, although the area presents a complex mixture of toxicants. Either males or females were found sexually immature and showed no significant evidence of degenerative pathologies. However, hepatic VTG concentrations in males from the industrial area in estuary were superior than those from the Reference, even reaching levels comparable to those in females, which may indicate an oestrogenic effect resulting from the complex contaminant mixture. These individuals also presented higher levels of CYP1A induction and EROD activity, which is consistent with contamination by organic substances. The combination of the results suggest that the exposure of flatfish to an environment contaminated by mixed toxicants, even at low levels, may cause endocrine disruption, therefore affecting populations, which implies the need for further research in identification of potential EDCs, their sources and risks at ecosystem scale.

The biomass size spectrum - the power-law scaling relationship between average individual size and total biomass - has often been studied in lake and marine ecosystems, but rarely in lotic systems. The objective of this study was to test for characteristic biomass spectra in small temperate streams. Seasonal fish and macroinvertebrate data, including population abundance and biomass estimates, were collected in three wadeable, southern West Virginia streams from October 2013 to May 2015. Fish abundances were estimated with 3-pass electrofishing (depletion) surveys and individuals were weighed in the field. Macroinvertebrates were collected with a Hess sampler and returned to the lab for identification to the lowest practical level (usually genus). Published length-mass regressions were then used to estimate individual mass. All size spectra relationships (linear regression of log-log data) were highly significant (p<0.001). Size spectra intercepts were variable and may reflect seasonal differences in fish and invertebrate densities. Size spectra slopes were more consistent, with a mean slope of approximately -0.73, suggesting a common scaling relationship between stream consumers at differing trophic levels.

Abstract:
Predation is one of the important selective factors that regulate the species composition of benthic invertebrate communities. The study objective was to investigate the invertebrate distribution in two contrasting habitats in Lake Takern, southern Sweden, submerged Chara vegetation and emergent Phragmites australis vegetation, and to investigate the influence of predation from fish on certain invertebrates. Laboratory studies were used to estimate handling time and the intake rate (mg/sec) by the fish based on the optimal foraging model. In the field, fish and invertebrates were collected with gill nets and hand nets respectively and the fish gut content was analyzed. In total, sixteen invertebrates’ taxa were collected from the two habitats. The proportion of the invertebrate’s overlaps from each of the habitat was calculated by Renkonen index and with Sorensen diversity index. Both indices showed a similarity larger than 65%, indicating that there was no significant difference in the invertebrates’ distribution in the P. australis and the Chara habitat. The fish caught with the gill nets were: roach (Rutilus rutilus), perch (Perca fluviatilis), tench (Tinca tinca), and rudd (Scardinius erythrophthalmus). The caught perch had eaten: Asellus aquaticus, Gammarus lacustris, Corixidae, and the larvae of Chironomidae and Zygoptera.A comparison was made on the invertebrates found in the field and the ones observed from the gut of the perch, and the findings were that the invertebrates that had more occurrence in the gut were less in proportion in the benthic samples. In the laboratory experiment perch ( Perca fluviatilis) was used as the predator fish and the prey organisms were Asellus aquaticus,Gammarus pulex, and Corixidae of three size categories. The results showed that perch handling time for A.aquaticus of the different size categories, was not significantly different (p>0.05); and the same results were valid for Corixidae and G. pulex. However, the intake rate of perch across the prey and their size categories were significantly different. The handling time was not significantly different which means that the predator fish will gain more in terms of intake rate as it prey on larger size prey items, thus harmonizing with the optimum foraging theory.

Using a towed underwater video camera system, benthic habitats were classified along transects in a popular offshore fishing area on the West Florida Shelf (WFS) known as “The Elbow.” Additionally, high resolution multibeam bathymetry and co-registered backscatter data were collected for the entire study area. Using these data, full coverage geologic and biotic habitat maps were developed using both unsupervised and supervised statistical classification methodologies. The unsupervised methodology used was k-means clustering, and the supervised methodology used a random forest algorithm. The two methods produced broadly similar results; however, the supervised methodology outperformed the unsupervised methodology. The results of the supervised classification demonstrated “substantial agreement” (κ>0.6) between observations and predictions for both geologic and biotic habitat, while the results of the unsupervised classification demonstrated “moderate agreement” (κ>0.4) between observations and predictions for both geologic and biotic habitat. Comparisons were made with the previously existing map for this area created by Florida Fish and Wildlife Conservation Commission’s Fish and Wildlife Research Institute (FWC-FWRI). Some features are distinguishable in both maps, but the FWC-FWRI map shows a greater extent of low relief hard bottom features than was predicted in our habitat maps. The areas predicted as low relief hard-bottom by FWC-FWRI often coincide with areas of higher uncertainty in the supervised map of geologic habitat from this study, but even when compared with ground-truth points from the towed video rather than predictions, the low relief hard bottom in FWC-FWRI’s map still corresponds to what was identified as sand in the video 73% of the time. The higher uncertainty might be a result of the presence of mixed habitats, differing morphology of hard-bottom, or the presence of sand intermixed with gravel or debris. More ground-truth samples should be taken in these areas to increase the confidence of these classifications and resolve discrepancies between the two maps. Data from the towed video system were also used to assess differences in fish communities among habitat types and to calculate habitat-specific densities for each taxa. Fish communities were found to significantly differ between soft and hard bottom habitats as well as among the hard-bottom habitats with different vertical relief (flat hard-bottom vs more steeply sloping areas). Additionally, significant differences were found between the fish communities in habitats with attached fauna such as sponges and gorgonians, and areas without attached fauna; however, attached fauna require rock to attach to and the rock habitats rarely lacked attached fauna, so this difference may just reflect the difference between fish communities in sand and rock habitats without the consideration of vertical relief. Moreover, the species driving the differences in the fish communities were identified. Fish were more likely to be present and assemblages were more species rich in more complex habitats (rockier, higher relief, presence of attached fauna). Habitat specific densities were calculated for each species, and general trends are discussed. Lastly the habitat-specific densities were extrapolated to the total area of habitat type (sand vs rock) as predicted by the supervised geologic habitat map. There is predicted to be approximately 111,000 fish (95% CI [67015, 169405]) within the study area based on this method, with ~47,000 (~43%) predicted to be within the sand habitat and ~64,000 (~57%) in the rock habitat. This demonstrates the potential of offshore rocky reefs as “critical habitats” for demersal fish in the offshore environment as rock accounts for just 4% of the study area but is expected to contain over half of the total abundance. The value of sand habitats is also shown, as due to their large area they are able to contribute substantially to the total number of fish despite sustaining comparatively low densities.

Oyster reefs are declining worldwide, as well as the economic and ecological value of oysters to their respective systems. Numerous restoration efforts have been undertaken in hopes of re-establishing these shellfish populations. This study evaluated a restoration project within the Guana Tolomato Matanzas estuary in northeast Florida, U.S.A., to investigate community structure as well as seasonal patterns in species abundance and diversity of juvenile fish and benthic macrofauna within restored and unrestored intertidal habitats along the Guana Peninsula. The first objective was to determine whether the artificially created reefs provided similar quantity and diversity of benthic macrofauna as adjacent unrestored habitats. The second objective was to specifically characterize resident and transient fish assemblages associated with the artificial reef and adjacent unrestored habitats. Benthic macrofauna were quantified using plastic settlement trays deployed in triplicate at each site and sampled monthly for a year. Community structure differed by habitat, confirmed through an analysis of similarity. High abundances of Petrolisthes armatus on the natural reef sites largely contributed to dissimilarity in community composition between the natural reef and the restored sites. Fish assemblages were quantified using monthly seine and gill nets set adjacent to restored and unrestored intertidal habitats. Diversity was similar between the restored and unrestored sites, however, there was very little species overlap between the two sites. The dominance of post-larval and juvenile spot (Leiostomus xanthurus), anchovies (Anchoa mitchelli and A. hepsetus) and mullet (Mugil sp.) led to high density and low diversity in seine collections during the winter months. Overall, the gill net survey did not show any patterns in fish abundance associated with particular habitats in the area, however this is the first assessment in this region using gill netting. Constructed oyster reefs created immediate habitat for resident species and enhanced habitat value compared to unstructured mud bottom.

Abstract:
Due to its environmental, safety, health and socio-economic impacts, marine litter has been recognized as a 21st century global challenge, so that it has been included in Descriptor 10 of the EU MSFD. For its morphological features and anthropogenic pressures, the Adriatic Sea is very sensitive to the accumulation of debris, but data are inconsistent and fragmented. This thesis, in the framework of DeFishGear project, intents to assess marine litter on beaches and on seafloor in the Western Adriatic sea, and test if debris ingestion by fish occurs. Three beaches were sampled during two surveys in 2015. Benthic litter monitoring was carried out in the FAO GSA17 during fall 2014, using a rapido trawl. Litter ingestion was investigated through gut contents analysis of 260 fish belonging to 8 commercial species collected in Western Gulf of Venice. Average litter density on beaches was 1.5 items/m2 during spring, and decreased to 0.8 items/m2 in summer. Litter composition was heterogeneous and varied among sites, even if no significant differences were found. Most of debris consisted of plastic sheets, fragments, polystyrene pieces, mussels nets and cottons bud sticks, showing that sources are many and include aquaculture, land-based activities and local users of beaches. Average density of benthic litter was 913 items/Km2 (82 Kg/Km2). Plastic dominated in terms of numbers and weight, and consisted mainly of bags, sheets and mussel nets. The highest density was found close to the coast, and sources driving the major differences in litter distribution were mussel farms and shipping lanes. Litter ingestion occurred in 47% of examined fish, mainly consisting of fibers. Among species, S. pilchardus swallowed almost all debris categories. Findinds may provide a baseline to set the necessary measures to manage and minimize marine litter in the Western Adriatic region and to protect aquatic life from plastic pollution, even accounting the possible implications on human health.

Many native freshwater animals are imperiled as a result of habitat alteration, species introductions and climate-moderated changes in disturbance regimes. Native conservation and nonnative species management could benefit from greater understanding of critical factors promoting or inhibiting native and nonnative success in the absence of human-caused ecosystem change. The objectives of this dissertation were to (1) explain spatiotemporal patterns of native and nonnative success, (2) describe native and nonnative response to uncharacteristic wildfire disturbance, and (3) test the hypothesis that wildfire disturbance has differential effects on native and nonnative species. This research was conducted across six sites in three reaches (tributary, canyon, and valley) of the unfragmented and largely-unmodified upper Gila River Basin of southwestern New Mexico. Secondary production was measured to quantify success of native and nonnative fishes prior to wildfires during 2008-2011. Native fish production was greater than nonnatives across a range of environmental conditions, although nonnative fish, tadpole, and crayfish production could approach or exceed that of native macroinvertebrates and fishes in canyon habitats, a warmwater tributary, or in valley sites, respectively. The second objective was accomplished by measuring biomass changes of a warmwater native and nonnative community during 2010-2013 before and after consecutive, uncharacteristic wildfires. Several native insect and fish taxa decreased after both wildfires, whereas nonnative decreases were most pronounced for salmonids and more limited for other taxa. Finally, effects of uncharacteristic wildfires followed by extreme flooding on metapopulations of native and nonnative fishes were contrasted during 2008-2013. Wildfire and flood disturbances increased extinction probabilities of all native fishes while leaving many nonnative fishes unaffected. These findings revealed a swinging pendulum of native and nonnative success, wherein wildfire disturbance resulted in a pendulum swing in favor of nonnatives. Ensuring the pendulum swings back in favor of natives will be facilitated by management activities that decrease wildfire size and intensity and maintain inherent ecosystem resilience.

Abstract:
Offshore wind farm (OWF) construction in the UK is progressing rapidly alongside increasing spatial pressures on marine ecosystems and social and economic activities. A need for increased protection of habitats, species and ecological processes that support environmental and economic benefits is being met by designation of marine protected areas (MPAs). Mitigation and spatial planning solutions are required to enable protection of vital ecological habitats, features and processes and support sustainable economic development. A potential solution is to co-locate OWFs and MPAs. This study uses a multi-disciplinary approach to examine if evidence on the environmental effects of existing OWFs and associated effects on fishing activity (as an existing resource use) benefits MPA goals. Through a systematic review and meta-analyses of existing data, knowledge of OWF effects on species abundance and economic effects on fishing were identified as key evidence gaps. The ecological evidence need was approached through a case study of ecological effects of North Hoyle OWF, North Wales, UK, using existing pre and post-construction monitoring data, as well as primary baited remote underwater video data, collected 5 years later (8 years post-construction). Results suggested habitat and species recovered to a stable state that showed some community differences to pre-construction conditions. The presence of OWF monopiles is likely to have increased existing heterogeneity of substratum and increased opportunities for scavenging species. Species benefitting and disadvantaged by habitat provided within the OWF reflected meta-analyses trends. Extended baseline monitoring to provide confident identification of natural levels of variation in sediment and fauna was lacking. Analysis of fishing activity and landings before and after OWF construction in three UK case study regions approached effects on resource users. Fishing activity in the three case study areas showed broad scale similarity to national trends. Small-scale activity patterns indicated greater reductions in mobile (towed) fishing gear effort near to operating OWFs than in static gear activity (using pots or static nets). Semi-structured interviews conducted with fishermen in each region revealed loss of ground and disruption as negative effects from OWFs, in addition to existing pressures. Benefits including habitat creation and species augmentation, as well as reduction of cumulative lost ground, were identified by fishermen from co-location of MPAs and OWFs. Ecological effects of OWFs suggested benefits from habitat creation, species augmentation and potential for protection of sandbank habitats between monopiles. Mitigation requirements were identified to maximise these potential benefits to an MPA network.

Cleaner fish, including ballan wrasse (Labrus bergylta) have been proposed as a sustainable solution to sea lice infestations affecting farmed Atlantic salmon (Salmo salar) globally. However, in order to become sustainable, ballan wrasse need to be farmed. This thesis investigated the establishment of captive broodstock and protocols to optimise hatchery performance and productivity of ballan wrasse. High throughput sequencing was used to develop a panel of novel single nucleotide polymorphic markers (SNPs). These SNPs were used to investigate the phylogeographic structuring of ballan wrasse populations within northern geographic ranges including the UK and Norway. Results indicated fine scale population structuring within the UK suggesting that founder broodstock should be sourced locally to minimise the risk of genetic introgression with wild ballan wrasse. Secondly, captive breeding was benchmarked from harems to determine total egg production over the spawning season. Data quantified the spawning periodicity and seasonal changes in egg quality parameters. In addition, microsatellite markers identified the parental contribution to each spawning event of captive broodstock. Results confirmed, for the first time, the repeat-batch spawning behaviour and suggested that spawning events were single-paired matings. Furthermore, bottlenecks in commercial production were investigated including the benthic adhesive eggs and complex spawning behaviours of ballan wrasse within broodstock tanks. Experiments were conducted to optimise the spawning dynamics and egg productivity using fragmented spawning zones and coloured substrates. Finally, an effective bath treatment for removal of the adhesive gum layer of eggs using the proteolytic enzyme alcalase® was found to assist in egg disinfection and incubation. Overall, this research provides important baseline data on the management of broodstock and the optimisation of hatchery protocols to improve the commercial productivity and performance of ballan wrasse for use as a biological control of sea lice of farmed Atlantic salmon.

Abstract:
This thesis focuses on the investigation of reef communities of the Saint Peter and Saint Paul´s Archipelago (SPSPA) across an euphotic/mesophotic depth gradient. Sampling was performed on shallow and mesophotic areas (0 to 90 m depth) using SCUBA and a Remotely Operated Vehicle (ROV). The present work is composed of four chapters: Chapter 1 deals with the quantitative assessment of reef fish communities, which were divided in three distinct communities associated with different depth strata. Clear shifts in habitat use and in size-frequency distributions were recorded for some species. Abundance of black-corals and depth were the most important factors affecting the structure of fish communities, with a clear association of fish with branching black-corals in the mesophotic zone. Chapter 2 presents the first detailed qualitative assessment of benthic communities of the SPSPA. The influence of biotic and abiotic variables shaping the structure of the benthic communities was evaluated. A total of 77 benthic taxa belonging to six major functional groups were recorded. Macroalgae was the richest group (41 infrageneric taxa), with 17 new records for the SPSPA. Turf algae were the most abundant group on both shallow and mesophotic reefs. Two distinct communities were detected: a shallow one composed primarily by the zoanthid Palythoa caribaeorum (Duchassaing and Michelotti, 1861), the fleshy alga Caulerpa racemosa (Forsskål) J. Agardh, crustose coralline algae (CCA) and Bryopsis spp., and another deeper community dominated by CCA, bryozoans and scleractinian corals. Abiotic variables were the most important predictors of benthic community structure. Chapter 3 brings information on abundance, distribution size and associated fauna (epibionts) of black-corals. Although two species of black-corals, Tanacetipathes hirta (Gray, 1857) and T. thamnea (Warner, 1981), are known to occur in the SPSPA, they are undistinguishable underwater. Epibiosis, mainly by zoanthids and entanglement by fishing monofilament were important factors negatively affecting the health of black-coral colonies. Black-corals were intensively used as refuge by reef fish, especially by the endemic oblique butterflyfish Prognathodes obliquus (Chaetodontidae). A single black-coral colony repeatedly visited and monitored for ten years showed a decrease in vitality since the first observation, mainly related to fouling by algal detritus and entanglement by fishing monofilaments. Chapter 4 discusses the ecology (abundance, distribution and habitat preferences) of the fireworm Hermodice carunculata, a major predator on mesophotic zone of SPSPA. A total of 278 individuals of bearded fireworm were observed, with significant difference in abundance between euphotic and mesophotic zones. A direct association of H. carunculata with black-corals (Tanacetipathes spp.), the scleractinian Madracis decactis and depth was found. A final session with concluding remarks wraps up information on the ecology of Mesophotic Reef Ecosystems highlighting their possible importance for the stability and persistence of reef fish and benthic communities of the SPSPA, which are under threat of overfishing and climate change, thus requiring urgent protective measures.
O tema central desta tese é estudar a ecologia de comunidades recifais ao longo do gradiente de profundidade no Arquipélago São Pedro e São Paulo (ASPSP), com ênfase nos Ecossistemas Recifais Mesofóticos (ERMs). As amostragens foram realizadas da superfície até a zona mesofótica (0 a 90 m de profundidade), utilizando SCUBA e Veículos Submersíveis de Operação Remota (VSORs). Esta tese é composta por quatro capítulos. No Capítulo 1 foi realizado uma avaliação quantitativa das comunidades de peixes, as quais formaram três comunidades distintas associadas aos diferentes estratos de profundidade e ao uso de diferentes hábitats de acordo com mudanças ontogenéticas (tamanho do corpo). Corais-negros e profundidade foram os fatores mais importantes na estruturação das comunidades de peixes, com uso intenso dos corais-negros por peixes na zona mesofótica. O Capítulo 2 apresenta a primeira avaliação qualitativa das comunidades bentônicas do ASPSP, além de uma avaliação da influência de variáveis bióticas e abióticas na estruturação das comunidades. Foram registrados 77 táxons bentônicos pertencentes a seis grupos. Macroalgas foi o grupo mais rico (41 táxons), com 17 novos registros para o ASPSP. Algas formadoras de tufos (turf) constituíram o grupo mais abundante em ambos os ambientes, eufótico e mesofótico. Foram observadas duas comunidades distintas: uma superficial composta principalmente pelo zoantídeo Palythoa caribaeorum, a pela alga Caulerpa racemosa carnuda, algas calcárias incrustantes (CCA) e Bryopsis spp, e outra mais profunda dominada por CCA, briozoários e corais escleractíneos. As variáveis abióticas, particularmente profundidade e luz, foram mais importantes na estrutura da comunidade bentônica. O Capítulo 3 traz informações sobre a abundância, distribuição, tamanho e vitalidade de corais-negros. Duas espécies de corais-negros, Tanacetipathes hirta (Gray, 1857) e T. thamnea (Warner, 1981), foram identificadas. Epibiose por zoantídeos e estrangulamento por monofilamentos afetaram negativamente as colônias de coral negro, uma delas monitorada durante dez anos. Esta última apresentou uma diminuição da vitalidade devido principalmente à presença de algas e estrangulamento por monofilamento. Corais-negros formam um grupo-chave na zona mesofótica do ASPSP, sendo intensamente utilizados como hábitat por diversos peixes recifais, principalmente espécies endêmicas (e.g., o peixe-borboleta Prognathodes obliquus). O Capítulo 4 aborda a ecologia do principal predador de invertebrados bentônicos na zona mesofótica do ASPSP, o verme-de-fogo Hermodice carunculata, descrevendo sua abundância e distribuição batimétrica e discutindo seu potencial em impactar as comunidades bentônicas, especialmente os corais escleractínios e os corais-negros na zona mesofótica do ASPSP. Observou-se um total de 278 indivíduos, com diferença significativa na abundância entre as zonas eufótica e mesofótica. Foi encontrada uma associação direta entre H. carunculata e 1) corais-negros (Tanacetipathes spp), 2) o coral escleractíneo Madracis decactis e 3) profundidade. Restored docks have high amenity, tourism and recreational value. Polluted and unaestheticw ater is a major factor potentially inhibiting redevelopmento f docklands, particularly if the source of water suffers from severe pollution problems. The aims were to examine spatial and temporal patterns of hydrography and ecology of Merseyside Docks. Strategies to develop benthic filter-feeders on both the walls and in the sediments were considered important in maintaining good water quality. In the South Docks, algal blooms were mainly small and short-lived and anoxia was infrequent. In Princes Dock (Central chain) water quality was very good. Morpeth Dock (Wirral chain) suffered from poor water quality. Anoxia resulted in high mortalities of dock fauna and fish and the release of hydrogen sulphide gas. Algal blooms were very large and were maintained over long periods. The dinoflagellate, Prorocentrum minimum, was particularly prevalent. Zooplankton have remained at relatively low densities in the South Docks, particularly in Albert Dock (South chain), probably because of strong competition for food with benthic filter-feeders. In contrast, Morpeth Dock has maintained much higher numbers, probably because of the plentiful food supply and absence of benthos. The benthos of the walls was surveyed. Mytilus edulis is most prominent in Albert and Queens Docks; Ciona intestinalis and Ascidiella aspera are most abundant in Albert and Princes Docks; and, Molgula manhattensis dominant in Brunswick and QueensD ocks. Tiles have been used to follow the pattern of annual successiona nd the effect of timing of available space on this pattern of succession. In contrast to previous years when there had been very little recruitment of Mytilus to the South Docks, Mytilus settlement occurred in Queens Dock during autumn 1995. Experiments aimed at increasing the filter-feeding capacity by introducing Cerastodermae dule (common cockle) and manipulating particle size of the sediment concluded that cockles do not survive in the dock, probably due to occasional low oxygenc on centrations in the hypolimnion, and modification of sediment has very little effect on natural colonization. Experiments examined the impact of filter-feeders on phytoplankton numbers and regeneration of nutrients. Mytilus was shown to have higher clearancer ates( cell mV h' int) than its major competitors( Ciona intestinalis, Styela plicata) on the dock wall. The experiment investigating nutrient release by Mytilus indicates release of phosphate. Fish communities in the South Docks were relatively diverse, with a total of fifteen species of fish being caught. The size/frequency analyses suggest that the majority of fish were juveniles. The occurrence of two sea trout (Salmo trutta) indicates a return of salmonids to the estuary. The use of a capacity model as a management tool is proposed; this has been fitted to the South Docks system with some success.

À l'interface bentho-pélagique, les herbiers marins présentent une multitude de rôles écosystémiques. Historiquement, les scientifiques et décideurs de La Réunion se sont focalisés sur l'écosystème récifal. Néanmoins, des prairies monospécifiques à Syringodium isoetifolium sont présentes de manière pérenne (3 hectares) au sein du complexe récifal de l'Ermitage / La Saline (côte ouest). L'objectif principal de cette étude était d'apporter les premières données sur l'écologie de ces herbiers marins. Ainsi, une approche pluridisciplinaire a été développée : 1. L'étude de la dynamique spatiale du paysage herbier sur 65 ans (dès 1950), et à l'échelle saisonnière (2013-2015) qui a permis de définir le rôle majeur des forçages hydrodynamiques et de l'eutrophisation. 2. L'analyse de la productivité de l'écosystème herbier et sa réponse métabolique face à des apports nutritifs, révèle des bilans métaboliques opposés (autotrophie/hétérotrophie) en fonction des conditions environnementales, ainsi qu'un rôle de tampon sur les flux de nutriments. 3. Des analyses isotopiques (δ13C et δ15N) ont permis d'identifier les sources de matière entrant dans l'écosystème et alimentant les réseaux trophiques associés aux herbiers. L'étude a permis d'établir un lien trophique entre Holothuria leucospilota et les herbiers marins ainsi qu'un rôle essentiel dans le maintien des populations de poisson herbivores récifaux. 4. Des enquêtes locales ont révélé une méconnaissance de cet écosystème malgré leur potentiel économique et écologique. À la lumière de ces travaux de thèse, la prise en considération des herbiers marins dans la gestion du milieu marin réunionnais est nécessaire
Located at the benthos-pelagos interface, seagrass beds have many ecosystemic roles such as coastal protection or biodiversity. Historically, scientists and decision-makers at Reunion Island have been focusing on reef ecosystems. However, for several decades, monospecific (Syringodium isoetifolium) seagrass beds have been observed (3 hectares – 2013) within Ermitage / La Saline reef (West coast). The main objective of this study was to give the first data on seagrass ecology at Reunion Island. Therefore, a multi-disciplinary study was developed. First, seascape ecology of seagrasses is analyzed at decadal (since 1950) and seasonal scales (2013-2015). Physical settings (swell) and eutrophication were driving factors on the spatial dynamics of seagrass beds. Second, seagrass community metabolism and response to nutrient loads (nitrate and phosphate) show variations in metabolic budget (autotrophy to heterotrophy) and make seagrass beds a nutrient sink following the environmental conditions. Third, stable isotope analysis (δ13C and δ15N) identified sources of particulate matter entering the ecosystem and fueling food webs. The trophic roles of seagrass beds are assessed for echinoderm and herbivorous fish communities. This study highlighted a trophic link between seagrass and Holothuria leucospilota, and proved some species to be heavily dependent on seagrass ecosystem (Leptoscarus vaigiensis, Siganus sutor). Finally, interviews showed a lack of knowledge about this ecosystem despite crucial economic and ecologic roles. Considering their major functions, seagrass beds have to be considered in future management of the coastal marine systems at Reunion Island

El objetivo de esta tesis es estudiar el efecto del enriquecimiento por materia orgánica producida por el cultivo de peces en el mar y por los vertidos de petróleo en el medio marino. Este trabajo intenta explicar las consecuencias ecológicas de los impactos generados por este tipo de contaminación, y en diseñar de test de toxicidad para evaluar la contaminación en el sur de las costas europeas. Específicamente, en relación con el impacto de la acuicultura, los estudios de recuperación durante la Apertura de peces bentónicos de reducción de piscicultura marina, el papel de la depredación en el sistema bentónico dispersión de los residuos y los vínculos horizontales y verticales con un impacto bentónico.
The aim of this thesis is to study the effect of organic matter enrichment produced by marinefinfish farming and oil spills on the marine environment. This work is focused on elucidating theecological consequences of the impact generated by this type of pollution, and on designingtoxictity tests to evaluate pollution for southern European coasts. Specifically, related with aquaculture impact, it studies benthic recovery during open sea fish farming abatement, the role of predation in the benthic system and links horizontal and vertical waste dispersion with benthic impact.

Os rios de tipo mediterrânico estão sujeitos a grandes variações sazonais e inter-anuais de caudal o que, associado à degradação antrópica, vai implicar alterações nos agrupamentos biológicos ao longo do tempo. Os protocolos de monitorização do estado ecológico estabeleceram amostragens de primavera, e os índices foram desenvolvidos nesse sentido. Este trabalho teve como objectivo principal comparar a resposta de índices piscícolas e de macroinvertebrados na primavera e no outono. Os resultados mostram que, no geral, os valores dos índices no outono não são inferiores aos de primavera, como se poderia esperar, concluindo-se que é viável monitorizar com amostragens de outono. Complementarmente, comparou-se a responsividade dos diversos índices à degradação. Nos macroinvertebrados, IBMWP e IPtI foram os mais responsivos, em oposição a IM9, e na ictiofauna foram F-IBIP e NMR mais responsivos em oposição a IBI; ABSTRACT: Mediterranean type rivers are subject to large seasonal and inter-annual flow variations. This natural variability, with the different anthropogenic pressures, causes changes through time on the biological assemblages. The monitoring protocols for the ecological assessment refer sampling should take place in spring. The main goal of this study was to compare the response of invertebrate and fish indexes in spring and in autumn. Results show that, in general, the indexes values for autumn are not lower than the spring ones, as could be expected, which means that autumn sampling may be considered as an alternative to the usual spring sampling. The indexes response to human pressures were also compared. For macroinvertebrates, IBMWP and IPtI showed the best performances and IM9, the worse; for fishfauna, F-IBIP and NMR responded best to pressures and IBI had the worse performance.

Evaluer, maintenir et restaurer les conditions écologiques des rivières nécessitent des mesures du fonctionnement de leurs écosystèmes. De par leur complexité, notre compréhension de ces systèmes est imparfaite. La prise en compte des incertitudes et variabilités liées à leur évaluation est donc indispensable à la prise de décision des gestionnaires. En analysant des données nationales (~ 1654 sites), les objectifs principaux de cette thèse étaient de (1) tester certaines hypothèses intrinsèques aux bio-indicateurs et (2) d'étudier les incertitudes de l'évaluation écologique associées à la variabilité temporelle des bio-indicateurs et à la prédiction des conditions de référence. (1) Ce travail met en évidence (i) le rôle prépondérant des facteurs environnementaux naturels dans la structuration des communautés aquatiques en comparaison des facteurs anthropiques (définis à l'échelle du bassin versant, du corridor riparien et du tronçon), (ii) les réponses contrastées des communautés aquatiques aux pressions humaines (dégradations hydro-morphologiques et de la qualité de l'eau) et (iii) plus généralement, les forts impacts des barrages et de l'altération de la qualité de l'eau sur les communautés aquatiques. (2) Une méthode Bayésienne a été développée pour estimer les incertitudes liées à la prédiction des conditions de référence d'un indice piscicole (IPR+). Les incertitudes prédictives de l'IPR+ dépendent du site considéré mais aucune tendance claire n'a été observée. Par comparaison, la variabilité temporelle de l'IPR+ est plus faible et semble augmenter avec l'intensité des perturbations anthropiques. Les résultats de ce travail confirment l'avantage d'indices multi-métriques basés sur des traits fonctionnels par rapport à ceux relatifs à la composition taxonomique. Les sensibilités différentes des macrophytes, poissons, diatomées et macro-invertébrés aux pressions humaines soulignent leur complémentarité pour l'évaluation des écosystèmes fluviaux. Néanmoins, de futures recherches sont nécessaires à une meilleure compréhension des effets d'interactions entre types de pressions et entre pressions humaines et environnement
Sensitive biological measures of ecosystem quality are needed to assess, maintain or restore the ecological conditions of rivers. Since our understanding of these complex systems is imperfect, river management requires recognizing variability and uncertainty of bio-assessment for decision-making. Based on the analysis of national data sets (~ 1654 sites), the main goals of this work were (1) to test some of the assumptions that shape bio-indicators and (2) address the temporal variability and the uncertainty associated to prediction of reference conditions.(1) This thesis highlights (i) the predominant role of physiographic factors in shaping biological communities in comparison to human pressures (defined at catchment, riparian corridor and reach scales), (ii) the differences in the responses of biological indicators to the different types of human pressures (water quality, hydrological, morphological degradations) and (iii) more generally, the greatest biological impacts of water quality alterations and impoundments. (2) A Bayesian method was developed to estimate the uncertainty associated with reference condition predictions of a fish-based bio-indicator (IPR+). IPR+ predictive uncertainty was site-dependent but showed no clear trend related to the environmental gradient. By comparison, IPR+ temporal variability was lower and sensitive to an increase of human pressure intensity. This work confirmed the advantages of multi-metric indexes based on functional metrics in comparison to compositional metrics. The different sensitivities of macrophytes, fish, diatoms and macroinvertebrates to human pressures emphasize their complementarity in assessing river ecosystems. Nevertheless, future research is needed to better understand the effects of interactions between pressures and between pressures and the environment

Abstract:
A wave energy park has been established on the Swedish west coast outside Lysekil and pioneer work about its interactions with the marine environment has been conducted. So far, little is known about the effects of offshore energy installations on the marine environment, and this thesis assists in minimizing environmental risks as well as in enhancing potential positive effects on the marine environment. The Lysekil research site is situated about two kilometres offshore and has been under development since 2005. During this time 26 “environmental devices”, without generators, consisting of a steel buoy attached via a wire to a foundation on 25 m depth have been placed out for ecological studies on macrofauna in surrounding sediments and on colonization of the foundations and the buoys. Sediment samples to examine macrofauna in the seabed have been taken during five seasons. Biomass, abundance and diversity of infauna in the test site were generally low, but higher than in a nearby control site. The species composition was typical for the area and depth. In addition to sediment analysis, the effect of wave power concrete foundations on the marine environment has been investigated by scuba diving. The surface orientation and its effect on colonization by sessile organisms was examined on the first five foundations, placed out in 2005, and observations of habitat use by fish and crustaceans were made. The results show a succession of colonization over time (three years of investigation) with a higher cover by sessile organisms on vertical surfaces. Mobile fauna abundance on and around the foundations was generally low. Three months after the deployment of the 21 new foundations in 2007, assemblages of mobile organisms were examined visually. Also here, mobile species exhibit a low density, but still higher than on surrounding soft bottoms. The edible crab used artificial holes in the foundations frequently. The foundations were placed in two different clusters, north and south, and the degree to which early recruits covered the foundations and the succession of epibenthic communities were documented during two years. Sessile organisms colonized the northern foundations more rapidly, producing a higher diversity which suggests that the placement of wave energy devices affects colonization patterns. Biofouling on buoys was examined and blue mussels, Mytilus edulis, dominated with a cover about 90%. Wave exposed buoys were particularly favoured by M. edulis which there had a higher biomass and larger shells compared to those on sheltered buoys. Biofouling on wave power buoys, independent whether these had a cylindrical or toroidal shape, was insufficient to markedly affect their energy production. Finally, the thesis incorporates a review describing wave power projects in general pointing out the need of future research on for instance no-take zones, marine bioacoustics and electromagnetic fields. The main conclusions are that large-scale renewable wave energy conversion will cause ecological impact primarily by adding new hard substrate to an area but not by harming organisms or decreasing biodiversity within wave power parks.

Les habitats côtiers à fonds meubles sont essentiels dans le cycle de vie de nombreuses espèces de poissons. Ces habitats ont pour caractéristique d’être peu étendus mais sont aussi très productifs et jouent à ce titre un rôle de nourricerie pour les juvéniles de poissons bentho-démersaux. Les fortes abondances de proies semblent être l’une des raisons principales de la présence des juvéniles au sein de ces habitats. Bien que déjà étudié, le caractère limitant de la nourriture disponible fait toujours l’objet de débats dans la communauté scientifique. Une des raisons principales est que l’étude des milieux côtiers est rendue complexe par la diversité des facteurs entrant en jeu dans le développement des jeunes stades de poissons. A partir du cas d’étude de la baie de Vilaine, une des nourriceries les plus productives du golfe de Gascogneles recherches menées dans cette thèse visent à définir le rôle du facteur alimentaire dans l’organisation de la nourricerie et dans sa capacité à soutenir le développement des juvéniles de poissons. Le fil conducteur de cette thèse est donc de déterminer si le facteur alimentaire limite la production de juvéniles. Les résultats montrent une forte exploitation de la production alimentaire ainsi qu'une superposition spatiale entre les densités de juvéniles de poissons et de leurs proies. La cohérence de ces résultats tend à soutenir l'hypothèse que la capacité d'accueil de la baie de Vilaine est atteinte et donc que le facteur alimentaire est limitant. Soft sediment coastal habitats are essential in the life cycle of numerous fishes. These habitats are spatially-limited but very productive, and play a key role of nursery for the juveniles of benthic and demersal fishes. High abundance of prey seems to be one of the main reasons of the presence of juvenile fish within these habitats. Although widely studied, the limiting aspect of the feeding factor is still debated in the scientific community. One of the main reasons is that studying coastalhabitats is complex because numerous factors influence the development of the first life stages of fish. From the study case of the Bay of Vilaine, one of the most productive nurseries of the Bay of Biscay, research conducted in this thesis aims to define the role of the feeding factor in the organisation of the nursery and in its capacity to support the development of juvenile fish. The common thread of this thesis is thus to determine if the feeding factor limits the juvenile fish production. The results show a strong exploitation of the food production by the juvenile fish community and a spatial match between the densities of juvenile fish and their prey. The consistency of these results tends to support that the hypothesis that the carrying capacity of the Bay of Vilaine is reached, and that the feeding factor is limiting. The consequences of this regulation process on the dynamics of nursery-dependent fish populations are discussed
