Full textDNA methylation is the most extensively studied and widely conserved epigenetic mark. Here the first whole genome methylome from a stramenopile, the marine model diatom P. tricornutum is reported. In P. tricornutum, around 6% of the genome was methylated in a mosaic landscape. Extensive methylation in transposable elements (TEs), especially in recently amplified Copia-like elements was found. Over 320 genes were found methylated occurring in three different genomic contexts: in the proximity of TEs, in clusters of methylated genes, and in single genes. Furthermore, genes extensively and completely methylated correlated strongly with transcriptional silencing and differential expression under specific conditions. Finally, it was found that genes likely acquired by horizontal gene transfer from bacteria were preferentially inserted within TE-rich regions, suggesting a mechanism whereby the expression of foreign genes can be buffered following their insertion in the genome. In general, P. tricornutum has low DNA methylation with relatively extensive DNA methylation on TEs and a few methylated genes. This first Stramenopile methylome adds significantly to our understanding of the evolution of DNA methylation in eukaryotes. As for the histone modifications, genome wide distribution of H3K4me2, H3K9me2 and H3K27me3 were examined in P. tricornutum. H3K4me2 is mainly associated with genes while both H3K9me2 and H3K27me3 marks target mainly transposable elements (TEs). The distribution of H3K27me3 is unusual and different from what have been profiled in model species so far. The genes marked by H3K27me3 tend to be lowly and differentially expressed. H3K27me3 and H3K9me2 tend to co-mark not only methylated TEs but also heavily methylated genes, which appears to be important for maintaining the silencing of differentially expressed genes. The combinatorial analysis of different histone marks and DNA methylation gave us an overview of diatom chromatin landscapes, and will help to define conserved structural and functional features

Full textThe subject for this thesis is to dissect the enzymatic pathway allowing a non-canonical base 2-aminoadenine, or diaminopurine (Z) to replace adenine (A) in the genomes of a number of Siphoviridae bacteriophages. 2-aminoadenine and thymine (T) form the Z:T pair bound by fully saturated triple hydrogen bond. Together with the standard G:C pair they form ZTGC-DNA which is resistant to host’s restriction enzymes. I first focus on cyanophage S-2L, the originally-described bearer of 2-aminoadenine. I identify a DNA primase-polymerase, PrimPol, responsible for its replication, with surprisingly similar activity towards dATP and dZTP. This prompted the characterization of a dATP-specific triphosphatase, DatZ. Its activity and conservation between the phages of interest explains the mechanism behind adenine removal. Secondly, I find that PurZ of phage S-2L’s, a key enzyme in diaminopurine production, is not only an ATPase but also a dATPase. I identify a nucleotide pyrophosphatase, MazZ, as an essential component of the conserved Z biosynthetic pathway, that converts dGTP into dGMP, thus generating one of the substrates of PurZ. High resolution crystallographic structures of all 4 enzymes with their respective ligands explain the specificities observed in catalytic tests - or lack thereof. Finally, I characterized the structure of a Z-specific family A DNA polymerase, PolZ, found in a related vibriophage φVC8 but absent in S-2L. Its crystallographic structure in polymerase-exonuclease “coupled-open” and “coupled-close” states offers an explanation for the observed specificity

Full textMammalian development is characterized by a sequence of cell fate decisionsalong an irreversible pathway of restricted developmental potential and increasingcell specialization. With progressing development, a gradual restriction inpotency is accompanied by significant transcriptome modulation and drasticchromatin reprogramming. Totipotent 2-cell (2C) embryos are defined by aunique transcriptional signature and a relaxed chromatin organization (globalhypomethylation, poor chromatin organization and increased chromatinaccessibility). However, how 2C embryos safeguard their strict cell identity in arelaxed chromatin conformation remains poorly understood.The spontaneous conversion of mouse embryonic stem cells (mESCs) to a 2C-like state, called 2C like cells (2CLCs), provides a convenient in vitro modelsystem to study totipotent-like characteristics as they share several features with2C embryos. To investigate genome-wide chromatin interactions, chromosomeconformation capture experiments (Hi-C) were conducted in both mESCs and2CLCs. While the global chromosome architecture remained stable between thetwo cell populations, we identified new large interacting regions specific to2CLCs, located towards one end of numerous chromosomes. The formation ofthese chromatin interactions depends on Zscan4, a transcription factor expressedspecifically at the 2C stage. Intriguingly, Zscan4 binds to motifs predisposed toadopt a Z-DNA conformation, characterized by a left-handed double helix. Wedetected the presence of Z-DNA in 2CLCs, and inducing it significantly increasedthe proportion of 2CLCs displaying chromatin conformation akin to spontaneous2CLCs. Mechanistically, we propose that Z-DNA formation plays a role inaltering DNA replication timing, a process known to promote cell transitions.In summary, we propose a novel role for Zscan4 in forming 3D genomeinteraction, a process that may be critical in establishing and maintainingtotipotency

Full textA. Fumigatus was exposed to 91 fixed ratio combinations of amphotericin B, micafungin, and nikkomycin Z. Effect was assessed with an XTT assay. The best model was an overall response surface including polynomial equations for m and CI50. There was a large zone of synergy, mostly at the nikkomycin Z / micafungin edge and into the center of the ternary plots. The effect of changing the values of the different polynomial parameters for m and CI50 was systematically simulated. For CI50, asymmetrical and irregular isobols could be simulated, and the additivity line could be crossed twice at maximum. Finally, time-course and concentration-effect of gene expressions from microarray studies were fitted simultaneously, the respective submodels being the exponential increase / decrease model and the Hill model. The dataset was an Affymetrix HG-U95Av2 51 arrays dataset, after exposure of A2780 human ovarian carcinoma cells to cisplatin and oxaliplatin, focusing on 18 selected genes. Comparisons of model parameters helped distinguish genes with various expression patterns and could also help in understanding the molecular mechanisms of the agents, and their timing
