According to the Church-Turing Thesis a number function is computable by the mathematically defined Turing machine if and only if it is computable by a physical machine. In 1983 Pour-El and Richards defined a three-dimensional wave $u(t,x)$ such that the amplitude $u(0,x)$ at time 0 is computable and the amplitude $u(1,x)$ at time 1 is continuous but not computable. Therefore, there might be some kind of wave computer beating the Turing machine. By applying the framework of Type 2 Theory of Effectivity (TTE), in this paper we analyze computability of wave propagation. In particular, we prove that the wave propagator is computable on continuously differentiable waves, where one derivative is lost, and on waves from Sobolev spaces. Врожденные пороки развития (ВПР) вносят существенный вклад в структуру детской заболеваемости, младенческой смертности и инвалидности. Сбор данных о врожденных аномалиях проводится согласно Европейскому стандарту в соответствии с международной классификацией болезней (МКБ-10). Анализ показал, что средняя частота ВПР в регионе за период 2000-2019 г.г. составила 35,05‰. Первое место среди ВПР в Ивановской области занимают ВПР сердца (27,8%), гипоспадия (18,1%) и синдром Дауна (18,1%). Все семьи, занесенные в регистр ВПР, приглашались для медико-генетического консультирования. Congenital malformations make a significant contribution to the structure of child morbidity, infant mortality and disability. Data collection on congenital malformations was perfomed according to the European standard in accordance with the international classification of diseases (ICD-10). It was shown that the average frequency of congenital malformations in the region for the period 2000-2019 was 35.05‰. The first place among congenital malformations in Ivanovo oblast is occupied by congenital heart disease (27,8%), hypospadias (18,1%) and down syndrome (18,1%). All families registered in the register of congenital malformations were invited for medical and genetic consulting in order to conduct periconceptive prevention and to draw up a prenatal diagnosis plan.

ABSTRACTThe oral spirocheteTreponema denticolais associated with human periodontal disease.T. denticolaATCC 35405 and ATCC 33520 are two routinely used laboratory strains. Compared toT. denticolaATCC 33520, ATCC 35405 is more virulent but less accessible to genetic manipulations. For instance, the shuttle vectors of ATCC 33520 cannot be transformed into strain ATCC 35405. The lack of a shuttle vector has been a barrier to study the biology and virulence ofT. denticolaATCC 35405. In this report, we hypothesize thatT. denticolaATCC 35405 may have a unique DNA restriction-modification (R-M) system that prevents it from accepting the shuttle vectors of ATCC 33520 (e.g., the shuttle plasmid pBFC). To test this hypothesis, DNA restriction digestion, PCR, and Southern blot analyses were conducted to identify the differences between the R-M systems of these two strains. DNA restriction digestion analysis of these strains showed that only the cell extract from ATCC 35405 was able to digest pBFC. Consistently, PCR and Southern blot analyses revealed that the genome ofT. denticolaATCC 35405 encodes three type II endonucleases that are absent in ATCC 33520. Among these three endonucleases, TDE0911 was predicted to cleave unmethylated double-stranded DNA and to be most likely responsible for the cleavage of unmethylated pBFC. In agreement with this prediction, the mutant ofTDE0911failed to cleave unmethylated pBFC plasmid, and it could accept the unmethylated shuttle vector. The study described here provides us with a new tool and strategy to genetically manipulateT. denticola, in particular ATCC 35405, and other strains that may carry similar endonucleases.

Bu tartışmada 35.05.alt grubu içerisinde tescil edilmiş mal sınıflarının marka sahibine, başkaları tarafından ana sınıf olarak aynı veya benzer markayla tesciline ya da yine diğer 35.05 alt gruplarında başkalarınca yapılan sınıf yerleştirmelerine müdahale hakkı verip vermediği farklı görüşlerce değerlendirilmektedir. Bunun yanı sıra mal sınıflarında tescilli marka sahiplerinin, 35.05. alt grubunu tescil etmeden, aynı markayla ürün satışı yapıp yapamayacağı da uygulamadaki çatışmalardan birini teşkil etmektedir. ABSTRACT The gene lrrA, encoding a leucine-rich repeat protein, LrrA, that contains eight consensus tandem repeats of 23 amino acid residues, has been identified in Treponema denticola ATCC 35405. A leucine-rich repeat is a generally useful protein-binding motif, and proteins containing this repeat are typically involved in protein-protein interactions. Southern blot analysis demonstrated that T. denticola ATCC 35405 expresses the lrrA gene, but the gene was not identified in T. denticola ATCC 33520. In order to analyze the functions of LrrA in T. denticola, an lrrA-inactivated mutant of strain ATCC 35405 and an lrrA gene expression transformant of strain ATCC 33520 were constructed. Characterization of the mutant and transformant demonstrated that LrrA is associated with the extracytoplasmic fraction of T. denticola and expresses multifunctional properties. It was demonstrated that the attachment of strain ATCC 35405 to HEp-2 cell cultures and coaggregation with Tannerella forsythensis were attenuated by the lrrA mutation. In addition, an in vitro binding assay demonstrated specific binding of LrrA to a portion of the Tannerella forsythensis leucine-rich repeat protein, BspA, which is mediated by the N-terminal region of LrrA. It was also observed that the lrrA mutation caused a reduction of swarming in T. denticola ATCC 35405 and consequently attenuated tissue penetration. These results suggest that the leucine-rich repeat protein LrrA plays a role in the attachment and penetration of human epithelial cells and coaggregation with Tannerella forsythensis. These properties may play important roles in the virulence of T. denticola.

Treponema denticola is a major aetiological organism implicated in periodontal disease. The interaction of T. denticola with other oral bacteria, in particular Porphyromonas gingivalis, in biofilm formation is thought to be an important step in the onset of periodontal disease. The interaction between T. denticola and P. gingivalis has been examined using a panel of T. denticola mutants and their effects on mixed biofilm formation tested in a static biofilm model. T. denticola ATCC 35405 did not form detectable biofilms on various inert surfaces. However, the spirochaete was demonstrated to form a biofilm with preattached P. gingivalis 381. T. denticola cfpA, which lacks the cytoplasmic filament, was unable to produce a mixed biofilm with P. gingivalis. A T. denticola flgE mutant which lacks the flagella hook protein and is therefore non-motile displayed a reduced, but readily detectable, ability to form a mixed biofilm as did the T. denticola mutant which does not possess the major outer sheath protein (Msp). The T. denticola lrrA mutant was only moderately defective in forming mixed biofilms with P. gingivalis. However, the T. denticola methyl-accepting chemotaxis protein (DmcA) did not appear to play a major role in mixed biofilm formation. In contrast, T. denticola lacking the PrtP protein for prolyl-phenylalanine-specific protease, showed an increased ability to form mixed biofilms and a prolonged viability in the biofilm.

9110 Background: SY-3505 is a potent, brain-penetrant, 3rd-generation (gen) anaplastic lymphoma kinase (ALK) tyrosine kinase inhibitor (TKI) with preclinical activity against both wild-type and most known resistance mutations of ALK occurring in 1st and 2nd-gen ALK TKI-resistant patients. Here we report the efficacy and safety results from the ongoing phase I/II study of SY-3505. Methods: Patients aged ≥18 years with histologically/cytologically confirmed, advanced, ALK-positive non-small cell lung cancer (NSCLC) and an Eastern Cooperative Oncology Group (ECOG) performance status (PS) of 0-2 were recruited from 13 hospitals in China. In phase I study, patients received SY-3505 from 25-800mg once daily in dose-escalation phase, followed by dose-expansion at 500/600mg. Patients received alectinib only or ≥2 prior ALK TKIs were recruited in phase II study and treated with SY-3505 at 600mg once daily. The primary endpoint was investigator (INV)-assessed objective response rate (ORR) per Response Evaluation Criteria in Solid Tumors (RECIST) version 1.1. Secondary endpoints included disease control rate (DCR), duration of response (DoR), progression-free survival (PFS), overall survival (OS) and safety. Results: At data cut-off date of Feb.03, 2023, 92 ALK-positive NSCLC patients were enrolled in phase I/II, 82 were evaluable for efficacy, the ORR was 34.2% (95% confidence interval [CI] 24.0-45.5%), DCR was 74.4% (95% CI 63.6-83.4%). Herein the ORR and DCR of 59 patients in phase I for dose-escalation and dose-expansion was 32.3% (95% CI 20.6-45.6%) and 69.5% (95% CI 56.1-80.8%), respectively; median DoR and PFS was 11.1 (95% CI 5.28-not reached [NR]) and 6.20 (95% CI 3.08-10.3) months, respectively. Fifty-six patients received SY-3505 at 600mg once daily (two patients received non-alectinib 2nd-gen ALK TKI only, 22 received alectinib only and 32 received ≥2 prior ALK TKIs). Thirty-two (57.1%) patients experienced treatment-related adverse events (TRAEs) and two (3.6%) had grade ≥3 TRAEs. The most common TRAEs were diarrhea (42.9%), nausea (28.6%) and vomiting (26.8%), consistent with previous reported in phase I. Forty-seven patients were evaluable for efficacy, the ORR and DCR was 38.3% (95% CI 24.5-53.6%) and 83.0% (95% CI 69.2-92.4%), respectively. Median DoR and PFS were NR. Twenty-two patients had baseline central nervous system metastases, the ORR and DCR was 50.0% and 86.4%, respectively. Conclusions: SY-3505 was well-tolerated and showed significant and durable clinical activity in ALK-positive NSCLC patients who received at least one prior 2nd-gen ALK TKI, demonstrating a potential new treatment option for these patient population. The study investigates questions central to the field of second language (L2) acquisition and instruction: Does the first language (L1) influence the L2 grammar? Can wrong patterns be restructured? Is Universal Grammar accessible during L2 acquisition? And can L2 acquisition, rather than learning (in Krashen’s sense), be triggered by explicit positive evidence (EPE), combining input flood with explicit emphasis upon target forms? Three properties associated with the Null Subject Parameter were inspected in two sixth-grade groups (L1-Hebrew, L2-English): thematic subject omission, expletive subject omission, and post-verbal subjects. During teaching, both groups were exposed to input flood of expletive subjects, but only in one group were expletives explicitly emphasized (EPE). A Hebrew-toEnglish translation-choice task tested the abovementioned properties pre-teaching, immediately post-teaching, and four months post-teaching. Shortly after teaching, the group which was explicitly taught improved significantly in rejecting ungrammatical null expletives and post-verbal subjects, but not null thematic subjects, thus indicating (partial) clustering. However, the improvement attained was not fully preserved four months later. The results show that shortterm exposure to EPE concerning a single property can apparently trigger change in another property, suggesting that learned knowledge can affect L2 competence, and that Universal Grammar plays a role in L2 acquisition.

Annotation:

Trepoenema denticola, a spirochetal bacterium, is associated with periodontal diseases. The type strain of the bacterium, ATCC 35405, is commonly used in a basic research. Here, we report that our stock strain derived from ATCC 35405 had a mutation on the chromosome and expressed differential characteristics from the original strain. Genome sequencing analysis revealed the lack of a phage-derived region, and over 200 mutations in the mutant strain. The mutant grew to a higher density in broth culture as compared with the origin. In addition, the mutant formed a colony on the surface of the agar medium, whereas the origin could not. On contrary, the mutant showed decreased motility and adhesion to gingival epithelial cells. There were no differences in the bacterial cell length and a chymotrypsin-like protease activity between the two strains. RNA and genome sequencing analysis could not identify the genes that introduced the phenotypic differences between the strains. This mutant is potentially useful for examining the genetic background responsible for the physiological and pathogenic characteristics of T. denticola.

ABSTRACT Immediately downstream from the previously isolated Treponema denticola ATCC 35405 prtB gene coding for a chymotrypsinlike protease activity, an open reading frame, ORF3, was identified which shared significant homology with the highly conserved domains (HCDs) of bacterial methyl-accepting chemotaxis proteins (MCPs). Nucleotide sequencing of this ORF revealed that the gene would code for a protein with a size of approximately 41 kDa. In addition, this sequence contained a domain which was virtually identical to the HCD of a recently characterized MCP, DmcA, of strain 35405. Therefore, this ORF was named dmcB. Northern blot analysis suggested that dmcB was part of an operon structure containing prtB. Insertional inactivation ofdmcB utilizing an ermF-ermAM cassette resulted in a mutant with decreased chemoattraction toward nutrient supplements. In addition, the mutant displayed an altered pattern of methylated proteins under conditions of chemotaxis. Inactivation of thedmcB gene also attenuated the methylation of the DmcA protein. These results suggest that the dmcB gene codes for an MCP in T. denticola which may interact with other MCPs in these organisms.

Abstract Introduction Fragmentation patterns of cell-free DNA (cfDNA) from whole genome sequencing offer insights into nucleosome occupancy, providing a tool to infer epigenomic and transcriptomic information. The nucleosome complex, the primary protector of cfDNA, is reflected in the size distribution of cfDNA fragments, with a mode fragment size of 167 bp corresponding to the wrapping of DNA around a single nucleosome. Nucleosome occupancy patterns at transcription factor binding sites (TFBS) exhibit differences between circulating tumor DNA in cancer patients and normal plasma controls, as well as among different tumor subtypes. Therefore, cfDNA fragmentomics can be employed for cancer subtyping analysis. Methods We utilized the Griffin framework to classify tumor subtypes based on nucleosome profiling of cancer-specific TFBS and tumor subtype-specific chromatin accessibility regions from low-pass whole genome sequencing data of cfDNA. For prostate cancer subtyping, AR and ASCL1 binding sites were used to distinguish between androgen receptor-dependent prostate cancer (ARPC) and neuroendocrine prostate cancer (NEPC). ER and ERBB2 were employed for breast cancer subtyping to differentiate between ER-positive and ER-negative tumor subtypes. Results Nucleosome profiling patterns at AR binding sites (ARBS) were compared among over 500 prostate cancer plasma samples and 42 normal plasma backgrounds. The ARBS nucleosome profiling abnormality score (ARBS score) was quantified by comparing its GC-corrected fragment central coverage with the normal background using a standard Z-score.Majority of prostate cancer samples with a high ARBS score could be classified as ARPC. For 12 samples with high tumor fraction but low ARBS score and no AR copy number amplification, we found that 8 had a high ASCL1 nucleosome profiling abnormality score. All these samples also exhibited RB1 copy number loss, suggesting that these 8 samples likely belong to NEPC. Nucleosome profiling of 171 breast cancer plasma samples at breast cancer-specific ER binding sites revealed that majority of samples had a high ERBS abnormality score, indicating likely ER-positive breast cancer. Conclusion Our results demonstrate that nucleosome profiling of tumor cfDNA exhibits distinct patterns across different tumor types. Integrating nucleosome profiling at cancer-specific transcription factor binding sites can facilitate cancer subtyping, highlighting its potential clinical utility for patient stratification. ABSTRACT Previous reports have shown that Treponema denticolacauses rearrangement of filamentous actin (F-actin) in human gingival fibroblasts (HGF). The purpose of this investigation was to determine the effect of T. denticola on the generation of inositol phosphates (IPs) in relation to a time course for F-actin disruption in HGF. Cultured HGF were exposed to washed cells of T. denticola ATCC 35405 for 140 min. Changes in the fluorescence intensity of rhodamine-phalloidin-labeled F-actin in serial optical sections of single HGF were quantified by confocal microscopy image analysis. The percentage of cells with stress fiber disruption was also determined by fluorescence microscopy. Challenge with T. denticola caused a significant reduction in F-actin within the first hour, especially at the expense of F-actin in the ventral third of the cells, and a significant increase in the percentage of HGF with altered stress fiber patterns. Significant concentration-dependent disruption of stress fibers was also caused by HGF exposure to a Triton X-100 extract of T. denticola outer membrane (OM). IPs were measured by a radiotracer assay based on the incorporation ofmyo-[3H]inositol into IPs in HGF incubated with LiCl to inhibit endogenous phosphatases. HGF challenge with several strains of T. denticola and the OM extract ofT. denticola ATCC 35405 resulted in a diminished accumulation of radiolabeled IPs relative to both 15 and 1% fetal bovine serum, which served as strongly positive and background control agonists, respectively. The significantly diminished IP response toT. denticola ATCC 35405 occurred within 60 min, concomitant with significant reduction of total F-actin and disruption of stress fibers. Pretreatment with the proteinase inhibitor phenylmethylsulfonyl fluoride, which had previously been found to block T. denticola’s degradation of endogenous fibronectin and detachment of HGF from the extracellular matrix, had little effect on F-actin stress fiber disruption and the IP response. Therefore, in addition to its major surface chymotrypsin-like properties, T. denticola expresses cytopathogenic activities that diminish the generation of IPs during the time course associated with significant cytoskeletal disruption in fibroblasts.

Provision of both high standards of thesis supervision and high quality research environments are required for doctoral candidates to flourish. An important component of ensuring quality provision of research resources is the soliciting of feedback from research students and the provision from research supervisors and institutions of timely and constructive responses to such feedback. In this manuscript we describe the use of locally developed survey instruments to elicit student feedback. We then demonstrate how actions taken in response to this student feedback can help establish a virtuous circle that enhances doctoral students’ research experiences. We provide examples of changes to supervisory practice and resource allocation based on feedback and show the positive impact on subsequent student evaluations. While the examples included here are local, the issues considered and the methods and interventions developed are applicable to all institutions offering research degrees.

The selection of yeast from volcanic soil as bioactive source based on selenium and apoptosis modulation of Saccharomyces cerevisiae have been done. Isolation of yeast used the dilution method. Furthermore, the isolates were selected for resistance and accumulation test of selenium, catalyze test, resistance to high temperature and test of toxicity to garlic. The Inhibition activity was detected by using paper disc method. The result showed that 11 isolates from Kerinci and 4 isolates from Rinjani had been determined. 10 isolates were resistant to SeO2 toxicity, could accumulate Se, and had the activity of catalyze. Isolates 15 and 394.1 were sensitive to garlic toxicity, could inhibit 3.71 cm and 4.16 cm, respectively. All the isolates collected were mesophylic, and could grow at the temperature 28–30 °C. The highest Se concentration of the isolates was 0.92 ppm and 0.78 ppm, which produced by isolate 53 and 15 respectively. Isolate 15 were lower than isolate 53 in apoptosis modulation yeast LIPIMC strain and yeast BJ 3505 strain (10.54 percent and 14.24 percent, respectively). The highest frequent of petite was BJ 3505 strain.

This research was conducted for four months of April-July 2020. The purpose of this study was to determine species density, species relative density, species frequency, species relative frequency, species cover, species relative cover, index of the importance of mangrove species in the area around PT. Conch Lolak District, Bolaang Mongondow Regency, North Sulawesi Province. This research was conducted for four months of April-July 2020. The method used was a quadratic plot of 6 stations. Data collection at each station was made with a plot size of 10 × 10 m2 to measure the diameter of a tree at breast height (DBH), which has a minimum trunk circumference of 16 cm. The results showed that there were five types of mangroves, namely R. apiculata, R. mucronata, B. gymnorhiza, S. alba, and X. granatum. The highest relative density of species at station 2, namely R. mucronate 62.96%, while the lowest value at station 3, namely R. mucronata 8.77%, the highest relative frequency value at station 4, namely R. mucronata 33.33%, whereas the lowest value was at station 5, namely B. gymnorhiza 25.00%, the highest relative closure value was at station 5, namely R. mucronata 30.91%, while the lowest was at station 2, namely R. apiculata 12.88%, and the important value index the highest was at station 3, namely R. apiculata 138.09% and the lowest value was at station 5, namely X. granatum 35.05%.Kata Kunci: Mangrove, Structure in areas around PT. Pengambilan data pada setiap stasiun dibuat plot dengan ukuran 10 × 10 m2 untuk mengukur diameter pohon setinggi dada (DBH) yang memiliki lingkar batang minimal 16 cm. Hasil penelitian menunjukkan bahwa ada 5 jenis mangrove yaitu R. apiculata, R. mucronata, B. gymnorhiza, S. alba dan X. granatum. Kerapatan relatif jenis tertinggi pada stasiun 2, yaitu R. mucronata 62,96%, sedangkan nilai terendah pada stasiun 3, yaitu R. mucronata 8,77%, nilai Frekuensi relatif jenis tertingi pada stasiun 4, yaitu R. mucronata 33.33%, sedangkan nilai terendah pada stasiun 5, yaitu B. gymnorhiza 25.00%, nilai Penutupan relatif jenis tertinggi pada stasiun 5, yaitu R. mucronata 30,91%, sedangkan terendah pada stasiun 2, yaitu R. apiculata 12,88%, dan Indeks nilai penting tertinggi pada stasiun 3, yaitu R. apiculata 138,09% dan nilai terendah pada stasiun 5, yaitu X. granatum 35,05%.Kata Kunci: Mangrove, kawasan sekitar PT.
